バクテリオファージは、細菌に感染する非常に特異的なウイルスである。大腸菌のような細菌がT4等の溶菌性ファージに感染した後、高分子合成すべての顕著な再編成が起こる。宿主細菌のRNAポリメラーゼ(RNAP)が前初期(IE)遺伝子として知られるファージゲノムの開始部位に結合し、それらを転写する。いくつかのIE遺伝子産物が修飾塩基ヒドロキシルメチルシトシン(HMC)を欠く宿主(細菌)DNAを分解すると同時に、別の産物ADPリボースが細菌のRNAPのαサブユニットに結合し、細菌細胞のプロモーターを認識できないようにする。これにより、宿主遺伝子の転写が停止される。これらの現象は、感染後の最初の3〜5分以内に起こる。
本発明は、リシンタンパク質が欠損している治療用バクテリオファージ(「Lys欠損」ファージ)を扱う。ファージのリシンの酵素活性が細菌細胞壁の多糖層の酵素的分解に必要とされるため、Lys欠損バクテリオファージは細菌宿主の効率的な溶菌を促進することができない。Lys欠損バクテリオファージは、その適切な細菌宿主に感染する活性、細菌ゲノムを破壊する活性、および複製する活性を保持し、これらは細菌の増殖および複製を阻害するのに十分である。したがって、治療用Lys欠損ファージは、細菌を溶菌せずに病原菌による感染の伝播を阻止する。この方法は、ファージ子孫の放出も妨ぎ、それによりファージに対する免疫応答が起こるおそれが減少するためまたは取り除かれるため、魅力的である。無力化された病原菌は、次に、食細胞およびマクロファージ等の通常の防御系によって除去される。
抗生物質抵抗性を治療するためのファージ療法の可能性は一般的に認められているが、1920年代および1930年代のファージの使用を取り囲む論争、および治療用ファージに対する免疫応答の可能性に関する問題により、ファージ療法の開発は遅れた。現代的な技術による明確に定義され十分に特徴づけられたファージの産生、および品質管理の現在の基準により、かつてファージ療法について論争をよんだ問題は対処された。しかし、免疫応答の発生の可能性はバクテリオファージの基本的な特性であり、免疫応答の防止またはこの可能性の減少は、ファージ療法の効果的適用に重要である。細菌感染の治療における治療用ファージの使用は、ある面では、対象に感染した細菌に感染する時のバクテリオファージと、バクテリオファージを異物として認識し体内からバクテリオファージを除去する時の免疫応答との競争である。本発明の目的は、ファージが細菌感染の治療に用いられた場合、ファージに対する免疫応答の発生を遅延させる、最小限に抑える、または排除する(回避する)手順を提供する。
「バクテリオファージ」および「ファージ」という用語は本明細書で互換的に用いられるが、細菌に対する特異的親和性を有し細菌に感染する任意の様々なウイルスを意味する。したがってこれらには、大腸菌に感染する大腸菌ファージ(例えば、λファージ、ならびにT偶数ファージ、T2、T4、およびT6)が含まれる。ファージは一般に、感染時に細菌内に注入される遺伝物質DNAまたはRNAを封入するタンパク質外被またはキャプシドからなる。病原性ファージの場合には、宿主DNA、RNA、およびタンパク質の全合成が停止し、ファージゲノムを用いて、宿主の転写および翻訳機構を用いたファージの核酸およびタンパク質の合成が導かれる。次にこれらのファージ成分が自己集合し、新しいファージ粒子を形成する。ファージリゾチームの合成により細菌細胞壁の破壊が起こり、典型的に100〜200個のファージ子孫が放出される。λ等の溶原性ファージもまた、細胞感染時にこの溶菌化サイクルを示すが、より頻繁に、ファージが細菌宿主DNAに組み込まれプロファージとして存続する溶原性を誘導する。一般に、本発明の関心対象のバクテリオファージは、溶原性ファージではなく溶菌性ファージである。
本発明のLys欠損ファージは、任意の野生型バクテリオファージ、好ましくは溶菌性ファージから作製され得る。したがって、本発明の方法および組成物は、任意の種々の細菌に特異的である任意の種々のLys欠損バクテリオファージの開発に応用することができ、そのため幅広い種類の細菌感染の治療に有用である。本発明が動物における任意の細菌感染を治療するために使用され得ることを意図するが、本発明は薬剤耐性菌に起因する感染の治療において特定の用途(補助的または独立型)を見出す。例示的な薬剤耐性であり臨床的に重要な細菌の種および菌株を以下に記載する。対応する臨床的に関連性のある菌株に感染する例示的な野生型バクテリオファージのアメリカンタイプカルチャーコレクション(ATCC、メリーランド州マナッサス)アクセッション番号を、それが感染する菌株の後に提供する。そのようなファージは、Lys欠損になるように改変され、本発明に従って治療用バクテリオファージを提供することができる典型的な例である。リストは以下の通りである:

多くの種類のバクテリオファージによる宿主細菌細胞の溶菌は、少なくとも2つの異なるタンパク質セットに依存している(Youngら、Microbiol. Rev. 56, 430 (1992))。細菌細胞壁の分解は、リシンによって達成される。最もよく研究された例は、T4のe遺伝子産物であるリゾチーム(Tsugitaら、J. Biol. Chem. 243, 391 (1968))およびλのRタンパク質であるトランスグリコシラーゼ(Garrettら、Mol. Gen. Genet. 182, 326 (1981))である。多くのバクテリオファージのリシン遺伝子は、この10年に同定され特徴づけられた。これらには、バクテリオファージT7のリシン(Inouyeら、Biol. Chem. 248, 7247 (1973))、ネズミチフス菌ファージP22由来のgp 19(Rennellら、Virol. 143, 280 (1985))、グラム陽性菌ラクトコッカス・ラクチスおよび枯草菌の2つのファージ由来のphi 29 gp 15(Garveyら、Nucleic Acids Res. 14, 10001 (1986))、肺炎球菌バクテリオファージCp-1(Garcia ら、J. Bacteriol. 176, 4974 (1994))、バクテリオファージP1の遺伝子17(Schmidtら、Bacteriol. 178, 1099 (1996))、リステリア菌バクテリオファージリシンPly 511およびPly 518(Gaengら、Appl. Environ. Microbiol. 66, 2951 (2000))、および乳酸桿菌属に感染する多数のファージ(Shearmanら、Appl. Environ. Microbiol. 60, 3063 (1994); Henrichら、J. Bacteriol. 177, 723 (1995))が含まれる。
リシン欠損ファージは、本発明による溶菌欠損ファージの提供に適合している任意の様々な方法によって作製され得る。好ましくはLys欠損ファージは、バクテリオファージのゲノムを改変し、バクテリオファージが野生型リシン(Lys)タンパク質を欠損するようにするか、またはバクテリオファージが誘導性のプロモーターに機能的に結合された機能的なリシンを含むようにすることによって、作製される。または、バクテリオファージはリシンのレベルが低く、したがって溶菌速度が遅く、細菌に感染し細菌宿主の複製を阻害するが溶菌速度が遅いファージをスクリーニングすることにより選択することができ、例えばバクテリオファージは細菌宿主の静菌剤として働くが、ファージのリシン系が欠損していない野生型ファージと関連する速度またはレベルで細菌宿主細胞を溶菌しない。
他の態様において、リシン遺伝子に所望の欠陥を有するLys欠損ファージは、マーカーレスキュー技法を用いて作製される。マーカーレスキューの技法はこれまで、ファージの変異をマッピングするため、およびプラスミドにクローニングされたファージ遺伝子から人工的に作製された変異をファージゲノムに移行させるために、頻繁に用いられてきた(Volkerら、Mol. Gen. Genet. 177, 447 (1980))。この技法を使用する典型的な例は、T4ファージの組み立ておよび成熟に関与する遺伝子を同定する用途である。具体的には、T4ファージの組み立ておよび成熟遺伝子20〜22を含む制限断片をプラスミドにクローニングし、突然変異を誘発し、次に、T4 20/21 am(アンバー)二重変異を有するプラスミドを保有する大腸菌の感染により、変異をファージゲノムに組換え戻す(Volkerら、前記、1980)。そのプラスミドと組換えを起こしたファージ子孫は、組換えファージの選択を可能にするsu-宿主(アンバーサプレッサーを欠いている)上にプレーティングすることによって選択された。次に、これらのam+ファージは、遺伝子20および21の所望の温度感受性変異について非選択関にスクリーニングされた。
Lys欠損ファージはその宿主細菌内で複製し組み立てることができるが、本質的に宿主を溶菌し子孫ファージを効率的に放出することができない。治療用のLys欠損ファージを作製するためには、改変されたファージを細菌宿主から放出することが必要である。Lys欠損ファージがリシン遺伝子が誘導性プロモーターの下流にあるファージである場合には、細菌宿主の溶菌は、ファージを誘導性プロモーターを活性化する薬剤に接触させ、それによってリシンの産生を誘導し結果として宿主細菌細胞の溶菌を誘導することにより、達成され得る。
本発明の溶菌欠損バクテリオファージはまた、欠陥のあるリシン遺伝子を有するファージだけでなく、Lys遺伝子以外の欠陥またはLys遺伝子に加えたさらなる欠陥により溶菌機構に欠陥があるファージを包含する。例えば、リシン遺伝子にのみに欠陥があるのではなく、リシン遺伝子およびホリン遺伝子の両方を欠失または改変し、ファージ内および溶菌系において非機能的にすることが可能である。そのような欠陥ファージは、細菌宿主内のヘルパープラスミド上で欠損したまたは欠陥のある溶菌系成分を発現することにより、産生され得る。Martinら(J. Bacteriol. 180, 210 (1998))によって、肺炎球菌ファージCp-1のホリンおよびリシンの両方を大腸菌内で同時に発現させることにより、細胞の溶菌が起こることが示された。上記と同様の戦略を用いて、産生段階中の組換えによる野生型ファージの産生を回避することが可能である。
任意の種々の細菌感染が、本発明による治療用バクテリオファージを用いて治療され得る。細菌感染は、限局性(例えば、器官内に含まれる、外科創傷または他の創傷の部位、膿瘍内)であっても全身性(例えば対象が菌血症である、例えば敗血症を患っている)であってもよい。
本発明のワクチンは、感染部位へのバクテリオファージの送達を提供し、ファージが細菌宿主細胞に感染しその複製を阻害する能力を維持する任意の適切な方法で、製剤化され得る。
本発明はさらに、薬学的に許容される賦形剤中に提供される、本発明の少なくとも1つのバクテリオファージを含む薬学的組成物を意図する。したがって、本発明の製剤および薬学的組成物は、細菌宿主に特異的な単離されたバクテリオファージを含む製剤;同じ細菌宿主に感染する2つ、3つ、5つ、10、もしくは20、またはそれ以上のバクテリオファージの混合物;および異なる細菌宿主または同じ細菌宿主の異なる菌株に感染する2つ、3つ、5つ、10、もしくは20、またはそれ以上のバクテリオファージの混合物(例えば、黄色ブドウ球菌の複数の菌株に集団的に感染しその増殖を阻害するバクテリオファージの混合物)を意図する。このように、本発明の組成物は患者の必要性に合わせることが可能である。
投与経路および投薬量は、感染する細菌、感染の部位および程度(例えば、限局性または全身性)、ならびに治療を受ける対象によって変動することになる。投与経路には、経口、エアロゾルまたは肺に送達するための他の手段、点鼻薬、静脈内(IV)、筋肉内、腹腔内、くも膜下腔内、腟内、直腸内、局所、腰椎穿刺、くも膜下腔内、および脳および/または髄膜への直接的使用が含まれるが、これらに限定されるわけではない。ファージの送達のための賦形剤として使用され得る賦形剤は、当業者には明らかであると考えられる。例えば、遊離のファージは凍結乾燥形態であって、IV注射による投与の直前に溶解され得る。投与用量は、約100万〜約10兆/kg当たり/日当たりの範囲内、好ましくは約1兆/kg当たり/日当たりであると意図し、約106 pfu/kg/日〜約1013 pfu/kg/日であってよい。
本発明の上記の態様を以下の実施例においてさらに説明する。しかし、本発明は実施例によって限定されるわけではなく、本発明の範囲から逸脱することなく変更が行われることは当業者に明白であると考えられる。特に、任意の細菌およびその細菌に感染することが知られているバクテリオファージは、以下の実施例の実験において置換され得る。以下の実施例は本発明をいかに構成し利用するかの完全な開示および説明を当業者に提供するために提案するものであり、本発明者らが本発明であると考える範囲を限定することを意図したものではない。使用する数字(例えば、量、温度等)に関しては正確性を期す努力を行ったが、ある程度の実験誤差および偏差を考慮する必要がある。特記されない限り、割合とは重量割合、分子量とは重量平均分子量、温度とは摂氏、および気圧とは大気圧またはその近傍圧である。
両端に130個のさらなるヌクレオチドを伴うバクテリオファージT4のリゾチーム(e)遺伝子のヌクレオチド配列が、Owenら(J. Mol. Biol. 165, 229, 1983)によって報告された。e遺伝子の上流および下流の100ヌクレオチドに相当するDNAをPCRによって単離し、アンピシリン耐性プラスミドpUC18に、唯一の制限部位(XbaIおよびPst I)を用いてその2つの部位の間にクローニングする(Sambrook, J.ら、Molecular Cloning: A Laboratory Manual, 第2版、Cold Spring Harbor Laboratory Press, Cold Spring Harbor, N.Y.)。野生型タンパク質よりも蛍光が40倍明るい緑色蛍光タンパク質(GFP)の変異型の遺伝子を含むDNAカセットを、gfpを保有するプラスミドpmut2からXba I-Pst I断片として作製し(Cormack, B.P.、Valdivia, R.H.、およびFalkow, S、Gene 173, 33, 1996)、pUC18中のリゾチーム遺伝子の上流と下流配列の間に挿入する(pGG8)。このカセット中のGFPを発現するためのプロモーターおよびターミネーターは、それぞれ5'末端でT4ジヒドロ葉酸還元酵素遺伝子frdの初期プロモーター(Rosenberg, M.およびCourt, D、 Ann. Rev. Genet. 13, 319, 1979)に、3'末端でT4の遺伝子44と45の間に位置する転写ターミネーター(Bacteriophage T4、Mathews、Kutter、Mosig、およびBerget編、American Society for Microbiology, Washington, DC, 1983, 299ページのSpicerおよびKonigsberg)に置換する。frdプロモーターは、T4に感染した細菌細胞において最初に発現される、T4プロモーターの前初期クラスのものである。このプロモーターからの転写には、宿主のRNAポリメラーゼが用いられる。
肺炎連鎖球菌ファージCp-1の2遺伝子溶菌系がクローニングされ、大腸菌で発現された(Martinetら、J. Bacteriol. 180, 210 (1998))。鋳型としてCp-1 DNAを用いたPCRにより、cpl1(リシン)遺伝子またはカセットcph1-cpl1(ホリン-リシン)遺伝子を含むDNA断片が作製されるが、遺伝子はそれぞれ自身のリボソーム結合部位を保持している。プラスミドpNM185(Mermodら、J. Bacteriol. 167, 447 (1986))にクローニングするため、適切なオリゴヌクレオチドを使用し、Sac II およびSac I制限部位をPCR断片の5'および3'末端に作製する。cpl1遺伝子またはcph1およびcpl1遺伝子を含むカセットを、TOLプラスミドのメタ経路オペロンの正に制御されるプロモーター(Pm)の制御下で発現させる。Pmからの遺伝子の転写は、3-メチル安息香酸等のエフェクター分子が存在する場合にのみ、xylS調節遺伝子の産物によって特異的に誘導される。cpl1またはcph1-cpl1カセットを保有するpNM185プラスミドによる大腸菌HB101細胞の形質転換を、RbCl法(Sambrook, J.ら、Molecular Cloning: A Laboratory Manual, 第2版、Cold Spring Harbor Laboratory, Cold Spring Harbor, N.Y. (1989))により行う。形質転換した大腸菌HB101細胞をLBブロスまたは他の適切な培地中で培養し、Lys欠損ファージを接種する。適切な時点で、2 mM 3-メチル安息香酸の添加によりpNM185プラスミド上のcpl1またはcph1-cpl1カセットの発現を誘導し、Lys欠損ファージ子孫の放出を起こす。
材料および方法
タグDNAポリメラーゼ、dNTP、仔ウシ腸ホスファターゼ、制限酵素、プライマー、およびT4 DNAリガーゼは、Bangalore Genei Pvt. Ltd(BGPL)、バンガロールから入手した。pRSETベクターは、Invitrogen Ltd, USAから入手した。
T4のリシン遺伝子のPCR増幅は、以下のプライマーを使用しBGPLから入手した野生型T4ファージを用いて行った:
リシン遺伝子をレポーター遺伝子で妨げるため、GFP遺伝子を選択した。まず、BGPLのGFP教育キット中のpUC-GFPプラスミドから、以下のプライマーを用いてGFP遺伝子を増幅した:
次に、pRSETA-GFPクローンのGFP断片を、EcoR1で部分消化したpGMB011(上記で作製したpRSETB-T4Lベクター)にサブクローニングした。形質転換体をGMB5/GMB6を用いたPCRによりスクリーニングし、続いてhisタグ付加リシン-GFP融合タンパク質の少量発現によって確認した。上記クローンからHisタグ付加リシン-GFP融合タンパク質が発現され(42 KDa)(図2、レーン3および4を参照のこと)、それはUV下で蛍光を示し、このことからGFP遺伝子がこの構築物内で完全な形であることが示された。
プラスミドpGMB021(GFP挿入を含む欠陥リシン遺伝子を有する)を含むDH5α細胞に野生型T4ファージを2.5 m.o.i.で感染させた。この高い感染効率により、全細胞が少なくとも1個のファージに感染することが確実になる。pGMB021-DH5α細胞の感染によって、実施例3に記載したようなリシン欠損ファージが産出される。40分間インキュベートした後、クロロホルム(1%)を添加し、溶菌液を遠心分離した。上清を分離し、残ったクロロホルムを蒸発させるために室温で30分間通気した。

Lys欠損バクテリオファージにより感染細菌の顕著な溶解が起こらず、それによって対象による免疫応答に曝露されるバクテリオファージ数が減少し、野生型バクテリオファージの場合と比較してバクテリオファージの排除の減少が提供される、
対象の免疫系によるバクテリオファージの排除の減少を提供できるように、治療用バクテリオファージを用いて感染した対象の細菌感染を治療する方法。 - 対象が局所部位に細菌感染を有する、請求項22記載の方法。
- 投与が局所部位の感染に対して行われる、請求項23記載の方法。
- 少なくとも2つまたはそれ以上の異なるLys欠損バクテリオファージが対象に投与される、請求項22記載の方法。
- 少なくとも2つのLys欠損バクテリオファージが異なる細菌宿主細胞に対して特異性を有する、請求項25記載の方法。
- 対象が混合細菌感染を有する、請求項26記載の方法。
- 機能的なリシンタンパク質の産生において欠陥があり、バクテリオファージ溶菌系の作用による宿主細胞の顕著な溶菌を起こさずに、細菌宿主細胞に感染し感染宿主による複製を阻害することが可能である、単離されたLys欠損バクテリオファージ。
