将基因编辑治疗剂在体内有效地靶向递送至患病细胞仍然是现代生物技术面临的最大挑战之一。即使最近有所改进,递送机制始终存在抑制性问题,例如靶向不一致且低频、靶向适应性低、缺乏非自体方法、高度免疫中和、制造成本高、监管障碍(FDA临床持有)、产量/收集量/扩增量低、包装尺寸限制、低效包装、器官沉降(organ sinking)(肝脏和骨髓)、递送囊泡半衰期短和IP锁定(IP lock-up)。
AAV(腺相关病毒)是一种载体,通常用作基因编辑治疗剂的载体。AAV的大小约为22nm。AAV具有较高的肝沉降(尽管新突变体的较低)、有限的剂量(尽管新血清型的较高)、约1100个氨基酸的大小限制,大多数血清型是可扩展的,并且靶向效率受血清型嗜性的限制。

外泌体的大小为30-150nm。它们的器官沉降和中和作用程度很高,但新突变体的可能会较低。它们具有低免疫原性,但其程度因每种配体而异。没有大小限制,但它们的负载效率非常低。治疗量的生产也很困难。外泌体是配体靶向的,并且具有平均肿瘤渗透性。
CAR T细胞也已被用于靶向细胞以治疗癌症。CAR T细胞疗法是一种需要收集患者自身的免疫细胞(T细胞)来治疗癌症的癌症疗法。T细胞通常攻击侵入性微生物,但在CAR T细胞疗法中,T细胞被重新工程化以攻击癌细胞。首先,T细胞从患者的血液中分离出来,并经过基因工程化以在其表面产生嵌合抗原受体(CAR),使这些T细胞能够附着在特定的肿瘤抗原上。CAR并非天然存在的,而是由合成抗体的片段组成。CAR依靠T细胞内的信号传导和共刺激结构域来发挥作用。
一旦产生了CAR T细胞,它们就会扩增以大量产生,然后可以输回患者体内。通常地,患者在输注前已接受化学疗法以耗尽其淋巴细胞。CAR T细胞受其设计针对的癌细胞上的肿瘤抗原所吸引,并杀死具有这些抗原的癌细胞。
CAR T细胞疗法已被批准用于治疗儿童急性淋巴细胞白血病(ALL)和成人晚期淋巴瘤。例如,靶向CD-19的CAR T细胞(tisangenlecleucel,KYMRIAHTM,诺华公司(Novartis))已用于治疗ALL。YESCARTATM(益基利仑赛(axicabtageneciloleucel),风筝制药公司(Kite Pharmaceuticals))用于治疗淋巴瘤。已经进行了在CD-19表达缺失的细胞中靶向CD-22的研究。还研究了白血病中CD-19和CD-123的双重靶向。对于多发性骨髓瘤,已经研发出靶向BCMA的CAR T细胞。由于实体瘤周围的微环境,目前尚不清楚CAR T细胞是否可以治疗实体瘤,但正在进行关于靶向胰腺癌和肺癌上表达的间皮素以及靶向胶质母细胞瘤上表达的EGFRvIII的研究。
CAR T细胞疗法有几个缺点。它会导致引起高烧和低血压的细胞因子释放综合征。这可能需要额外的阻断IL-6活性的治疗。它还可能导致B细胞相继死亡(B细胞发育不全),因此需要进一步用免疫球蛋白治疗以提供抗体。其他副作用包括脑水肿和神经毒性。患者也可能没有足够的T细胞可用于采集和工程化。第二轮治疗可能是必要的,尤其当肿瘤细胞失去抗原表达时。
另一种递送媒介物是仿生纳米囊泡(BioNV)或生物功能化脂质体样纳米囊泡(BLN),它们是生物衍生的纳米级囊泡,类似于外泌体但更大。BioNV已成功用于被动靶向癌细胞(肿瘤组织中的积聚)的治疗(Wu等人(2018)),最近用于主动靶向癌细胞(功能化纳米囊泡识别肿瘤细胞中的受体)的治疗(Zhang等人(2018),Goh等人(2017)和Lunavat等人(2016))。此外,它们已成功用于测试抗炎特性(α4β7整合素-对炎性肠病的潜在作用)(Corbo等人(2017))以及衍生自原代肝细胞的肝细胞增殖(Wu等人(20108))。Molinaro等人(2018)使用基于微流体的平台将膜蛋白掺入仿生纳米囊泡的双层中,从而延长了保质期并保留了供体细胞的生物学功能。Jang等人(2013)研发了在全身施用后将化学治疗剂递送至肿瘤组织的生物启发的外泌体模拟纳米囊泡,这些纳米囊泡通过分解单核细胞或巨噬细胞(使用连续挤压以通过孔径逐渐减小的过滤器)而产生。纳米囊泡通过维持质膜蛋白的拓扑结构而具有天然的细胞靶向能力,并且负载有化学治疗药物的纳米囊泡被运送至肿瘤组织并减少肿瘤生长。
与外泌体相比,使用BioNV有几个优点。与收集外泌体(从患者身上采集时受到限制)相比,制造BioNV容易得多。因此,BioNV的可扩展性更大,制造也更容易。
BioNV是CRISPR Cas9系统的递送媒介物的一种选择(美国专利申请公开号20160281111、20170022507、20180119123、20180155789、20180236103和20180251770)。BioNV也可以通过CRISPR进行工程化(美国专利申请公开号20190085284)。Dooley等人的美国专利申请公开号20190060483披露了纳米囊泡的纯化方法,并且该纯化可能与外泌体上的表面蛋白有关。
仍然需要一种能够有效地在体内递送基因编辑产物和其他治疗剂的递送系统以及可以利用CAR T细胞靶向的递送系统。
发明内容

本发明的组合物可用于治疗由活性病毒或潜伏性病毒引起的感染。本发明的组合物可用于治疗其体内存在潜伏性病毒但个体尚未表现出病毒症状的个体。这些组合物可以在个体的任何细胞中靶向病毒,例如但不限于:CD4+淋巴细胞、巨噬细胞、成纤维细胞、单核细胞、T淋巴细胞、B淋巴细胞、自然杀伤细胞、树突细胞(如朗格汉斯细胞和滤泡树突状细胞)、造血干细胞、内皮细胞、脑小胶质细胞和胃肠上皮细胞。
如本文所使用的“gRNA”指的是指导RNA。CRISPR Cas系统中的gRNA和本文中的其他CRISPR核酸酶用于将CAR T细胞工程化。这通过使用一种或多种特异性设计的gRNA来实现,以避免使用单个gRNA所见的问题,例如突变。该gRNA可以是与编码序列或非编码序列互补的序列,并且可以针对待靶向的特定序列进行定制。该gRNA可以是与蛋白质编码序列互补的序列,例如编码一种或多种病毒结构蛋白的序列。该gRNA序列可以是正义序列或反义序列。应当理解,当在本文中施用基因编辑器组合物时,这优选地(但不限于)包括两个或更多个gRNA;然而,也可以使用单个gRNA。
如本文所使用的“核酸”是指RNA和DNA两者,包括cDNA、基因组DNA、合成DNA和含有核酸类似物的DNA(或RNA),以上中的任何一种可以编码本发明的多肽,并且以上所有都涵盖在本发明中。多核苷酸可以基本上具有任何三维结构。核酸可以是双链或单链的(即,正义链或反义链)。多核苷酸的非限制性实例包括基因、基因片段、外显子、内含子、信使RNA(mRNA)及其部分、转移RNA、核糖体RNA、siRNA、微小RNA、短发夹RNA(shRNA)、干扰RNA(RNAi)、核酶、cDNA、重组多核苷酸、支化型多核苷酸、质粒、载体、任何序列的分离的DNA、任何序列的分离的RNA、核酸探针、和引物,以及核酸类似物。在本发明的上下文中,核酸可以编码良性表面标志,其表达受病毒(用于清除病毒感染的细胞)或表观遗传调控元件(用于清除癌细胞)的调控。
“分离的”核酸可以是例如天然存在的DNA分子或其片段,其条件是通常发现在天然存在的基因组中紧密侧接该DNA分子的核酸序列中的至少一个被去除或不存在。因此,分离的核酸包括但不限于作为单独的分子存在、不依赖于其他序列的DNA分子(例如化学合成的核酸,或由聚合酶链式反应(PCR)或限制性内切核酸酶处理产生的cDNA或基因组DNA片段)。分离的核酸还指被整合到载体、自主复制性质粒、病毒中或者原核生物或真核生物的基因组DNA中的DNA分子。另外,分离的核酸可以包括工程化的核酸,例如作为杂交体或融合核酸的一部分的DNA分子。存在于例如cDNA文库或基因组文库中的或含有基因组DNA限制性消化的凝胶切片中的许多(例如数十或数百至数百万)其他核酸不是分离的核酸。
分离的核酸分子可以通过标准技术生产。例如,聚合酶链式反应(PCR)技术可用于获得含有本文所述核苷酸序列(包括编码本文所述多肽的核苷酸序列)的分离的核酸。PCR可用于扩增来自DNA以及RNA的特定序列,包括来自总基因组DNA或总细胞RNA的序列。例如,各种PCR方法描述于例如:PCR Primer:ALaboratory Manual[PCR引物:实验室手册],Dieffenbach和Dveksler编辑,Cold Spring Harbor Laboratory Press[冷泉港实验室出版社],1995。通常,来自目的区域的末端或更远端的序列信息被用来设计与待扩增的模板的相反链的序列相同或相似的寡核苷酸引物。各种PCR策略也可用于将位点特异性核苷酸序列修饰引入模板核酸中。
分离的核酸也可以是化学合成的,作为单个核酸分子(例如,使用亚磷酰胺技术在3'至5'方向使用自动化DNA合成)或作为一系列寡核苷酸。例如,可以合成含有所需序列的一对或多对长寡核苷酸(例如,>50-100个核苷酸),其中每对含有具有互补性的短区段(例如约15个核苷酸),使得寡核苷酸对退火时形成双链体。使用DNA聚合酶来延伸寡核苷酸,产生单个双链核酸分子/寡核苷酸对,然后可以将其连接到载体中。本发明的分离的核酸也可以通过诱变例如编码Cas9的DNA的天然存在部分(根据例如上式)而获得。
更具体地,本发明提供了一种由基因编辑的iPSC产生生物纳米囊泡(BioNV)的方法,该方法通过超声处理、洗涤剂破碎细胞、酶破碎细胞(例如胰蛋白酶化)或使用电穿孔破坏基因编辑的iPSC的细胞膜。应当理解,虽然下文进一步提及超声处理,但上述任何方法均可用于破坏细胞膜。BioNV通常是包封可用于运送治疗剂的内部空间的膜。该方法包括在摇床中用温和的洗涤剂处理诱导囊泡出芽、低速离心以收集囊泡和Covaris超声处理(囊泡粒度测定和负载)。可以使用马尔文纳米粒径电位分析仪(Malvern Zetasizing)和流式细胞术进行分析。本发明还提供了通过该方法产生的BioNV。BioNV的直径可以是20-1000nm。
最优选地,基因编辑的iPSC是CRISPR修饰的iPSC并且是低免疫原性的(Hypo-iPSC),如Deuse等人(Nature Biotechnology[自然生物技术],第37卷,2019年3月,第252-258页)中所描述。这些iPSC已被修饰为使MHC I类和II类基因失活并过表达CD47,因此产生的iPSC是同种异体的,并且不会在施用它们的患者中引起免疫反应。因此,衍生自此类iPSC的BioNV可用于所有患者。多种基因编辑方法(下文进行了进一步描述)可替代CRISPR/Cas9用于产生iPSC细胞,例如但不限于TALEN、ZFN、RNA酶P RNA、C2c1、C2c2、C2c3、Cas9、Cpf1、TevCas9、古细菌Cas9、CasY.1、CasY.2、CasY.3、CasY.4、CasY.5、CasY.6或CasX。如图1所示,使用CRISPR或其他基因编辑方法对Hypo-iPSC进行修饰,以将所需Hypo-iPSC衍生的稳定细胞系工程化,该细胞系过表达可用于靶向策略以治疗任何疾病的任何潜在的表面配体。Hypo-iPSC可以包括靶向所需细胞或组织的表面标志或配体,例如但不限于靶向CD4+细胞的HIV gp120/gp41、治疗HBV的肝细胞ApoE或用于各种癌症和/或病毒感染的细胞靶标的CAR或VERR。然后,对Hypo-iPSC标志/配体阳性细胞进行超声处理以剪切细胞从而产生BioNV,通过微滤法、亲和色谱法、尺寸排阻色谱法、凝胶纯化法、离心法或其组合进行纯化,并且1.负载治疗剂(例如但不限于,具有由DNA载体、蛋白质、RNA和/或小分子表达的gRNA的CRISPR Cas核酸酶),2.通过表达CRISPR Cas核酸酶和/或由染色体整合和稳定的“基因编辑盒”(可以通过药物如四环素-Tet On/Off系统进行调控)表达gRNA进行预负载。结果得到可注射治疗剂。
因此,BioNV可使用超声处理进行扩展,从而不再个性化。以前从个体患者的PBMC(使用超声FAF方法)获得BioNV的方法提供了个性化的BioNV制造和开发方法,由于在跨患者群体中会发生免疫反应,这种方法会仅限于个体患者,因此商业上不可行。本发明通过提供可用于所有患者群体的BioNV来解决该问题。
本发明具有优于现有技术的几个优点。通过使用同种异体iPSC作为BioNV衍生的来源,可以对BioNV进行工程化以负载任何可以靶向所需受体的配体。同种异体iPSC可以被工程化成过表达任何配体,该配体又可以识别任何受体。一旦负载配体的同种异体iPSC被工程化,BioNV就会从细胞系中衍生出来,与正确的载体治疗剂(例如DNA载体上的CRISPRCas核酸酶和gRNA)一起包装,然后递送至靶细胞。
本发明还提供了一种用于治疗疾病(例如由病毒和癌症引起的疾病)的包装在BioNV中的治疗剂的组合物。该治疗剂可以是但不限于DNA、质粒DNA、RNA、蛋白质或其组合。该组合物可以通过超声处理、转染或电穿孔法制备。该治疗剂可递送至任何靶标,并且BioNV递送可以是全身性的,因为BioNV衍生自没有任何表面标志的iPSC。
本发明还提供具有靶向能力的BioNV和制备具有靶向能力的BioNV的方法。使用标准细胞系开发方案,并使用CRISPR(或其他基因编辑器)修饰的同种异体iPSC,可以开发稳定的细胞系,其中所需靶器官或细胞类型的表面标志(例如肝细胞靶向的ApoE),在CRISPR修饰的同种异体iPSC中组成型表达(由强启动子,如CMV等)。所需表面标志的表达使得iPSC可在其细胞膜上呈现表面标志。一旦表面标志在CRISPR修饰的同种异体iPSC(“具有靶向能力”的iPSC细胞系)的细胞膜上表达,就使用上述超声处理方案从细胞系中衍生出BioNV。现在BioNV上包覆了表面标志(例如用于肝细胞靶向的ApoE),从而赋予它们靶向特性。
本发明还提供了一种包装在具有靶向能力的BioNV中的治疗剂的组合物。如上所述,治疗剂可以包装在BioNV中。
本文的组合物可用于治疗上述任何病毒(由其引起的疾病),无论是溶原性病毒还是裂解性病毒或这两者。组合物还可用于治疗各种不希望的细胞类型,例如癌前细胞、癌细胞或由病毒引起的癌细胞。
Hypo-bioNV还可以负载任何CRISPR-gRNA(或基因编辑器)表达质粒治疗剂,用于有效和纠正性基因疗法。图3示出了实例。
CRISPR Cas9基因编辑已被用于产生衍生自人CD34+脐带血的低免疫原性hiPSC细胞系。这种CD34+脐带血衍生的细胞系作为bioNV开发、生产和制造的基础来源,用于递送针对遗传性疾病的基因编辑治疗剂、以及针对癌细胞微环境的抗癌治疗剂。Deuse等人(2019)广泛测试了CD34+脐带血衍生的低免疫原性细胞系,以证实HLA 1/2的低表达和CD47的过表达。一旦得到证实,就会在人源化小鼠研究中另外对细胞进行低免疫表型测试。与导致INF-Υ表达、IgM反应和NK细胞激活的野生型细胞系相比,低免疫原性iPSC不会引发这些反应中的任一种。当iPSC系分化为心肌细胞和上皮细胞时,重复这些实验中的每一个(具有相似的结果)。
CAR T细胞已被证明是含有CAR表面受体的仿生纳米囊泡的极佳来源。与单独的CAR T细胞疗法相比,CAR包覆的BioNV已被证明具有几个关键优势。Deuse等人报道了它们具有强效的抗癌特性,而不会发生细胞因子风暴或无法控制的细胞毒性。它们可以进入肿瘤微环境而不会丧失功能和肿瘤渗透性。没有任何可能导致畸胎瘤形成的基因信息转移。存在针对单一癌症类型或同时针对多种癌症的多靶标功能。
Fu等人(2019)报道了CAR T细胞已被证明分泌外泌体(典型地比BNV小10倍),这些外泌体表面含有等效浓度的CAR受体,同时含有抑制肿瘤生长的高水平细胞毒性分子。Fu等人证明了当CAR T细胞受到抗原刺激时,释放的外泌体浓度高出约7-8倍。免疫印迹分析显示衍生自全细胞提取物的CAR T细胞表面上的CAR浓度,以及衍生自CAR T细胞(受到CD28/CD3珠或癌细胞抗原刺激的刺激)的外泌体的浓度。外泌体CAR以浓度依赖性方式与癌症抗原结合,而这种相互作用可以被阻断抗体CTX(西妥昔单抗)和TTZ(曲妥珠单抗)破坏。Fu等人还证明了CAR外泌体在多种癌症类型中具有抗肿瘤活性。以增加的CAR-EXO浓度依赖性方式,CAR-EXO-CTX(具有西妥昔单抗scFv的CAR外泌体)和CAR-EXO-TTZ(具有曲妥珠单抗scFv的CAR外泌体)在含乳腺癌和肺腺癌肿瘤的小鼠异种移植模型中显示出肿瘤显著减少。将建立为皮下异种移植物的衍生自患者的肿瘤组织片段用100μg剂量的CAR-EXO-TTZ处理,在HER2阳性乳腺癌和卵巢癌模型中显示出相当大的肿瘤抑制作用。
在本发明中,可在衍生自CD34+脐带血的无HLA1/HLA2细胞系中的低免疫原性iPSC中产生关键基因的减除和增加。

具有Cpf1指导的核酸酶交换系统(swap out system)的上游CRISPRa CAR表达盒可用于改变基因。
本发明的hypo-bioNV可以如下制备,如图4中的示意图所示。首先是药物调控的(例如Tet调控的)CRISPRa+靶向3x转录因子靶向gRNA系统(Drm2、Fr5、Bxp2-已显示可上调抗体产生的基因)的稳定细胞整合(安全港基因组定位)。三个上游转录因子的CRISPR激活系统触发信号级联事件,该事件增强了CAR的产生,这些CAR在指定基因座取代了内源性抗体ORF。然后,使用Cpf1定向的(或任何其他CRISPR Cas/ZFN、TALEN)HDR,将CDR和H&L抗体区域稳定替换成CAR盒。一旦CAR盒稳定整合,就可以使用Cpf1定向的(或任何其他CRISPRCas/ZFN、TALEN)HDR将该盒的scFV和VERR区域(靠近该盒的5'端)“交换”为任何所需的scFV或VERR。
这个方法可用于产生具有不同功能的hypo-bioNV,如图5所示,其中详细说明了如何在hypo-bioNV表面表达第一代和第二代CAR。例如,一种类型的hypo-bioNV可以仅衍生自仅表达CAR(scFV或VERR)表面配体的靶细胞系。这些细胞系可以经进一步改造来表达必需的和定制的蛋白质或核酸,这些蛋白质或核酸可以包装在最终结果bioNV中。另一种类型的hypo-bioNV可以衍生自含有激活淋巴细胞颗粒和细胞因子反应所必要的胞内CAR(scFV或VERR)组分的靶细胞系。此外,这个基础细胞系可以从其多能状态分化为所需淋巴细胞(T细胞、NK、巨噬细胞),然后可以从淋巴细胞衍生出bioNV。由此产生的bioNV表面包覆有第2代CAR(scFV或VERR)配体,并负载有引发肿瘤杀伤的因子。
细胞系可以设计为表达任何具有抗癌或抗病毒特性的蛋白质和/或核酸治疗剂,如表1所示。

图6示出了在递送各种类型的药物或细胞因子的情况下、在bioNV表面上的第一代与第二代CAR的情况下制备bioNV的方法。在一种路径中,CAR和蛋白质仅表达且无分化。存在初级CAR和所需的蛋白治疗性表达。存在从iPSC进行bioNV加工。BioNV含有初级表面CAR和必需的(但有限的)淋巴细胞激活蛋白=穿孔素和颗粒酶B。不需要抗原激活,并且可以添加额外的抗癌药物。
在图7中的另一种路径中,iPSC分化为淋巴细胞细胞系,并且不需要包装。存在第二代CAR表达。为了表达淋巴细胞细胞因子库,需要抗原刺激。存在从淋巴细胞进行bioNV加工。衍生自淋巴细胞的所得bioNV含有激活和靶向能力的特性。
可以进行修饰,如表3所示。通过在衍生自CD34+脐带血的无HLA1/HLA2细胞系中工程化关键基因的减除和添加,基础iPSC具有低免疫原性。

图7示出了用于制备用于递送基因编辑治疗剂的bioNV的两种途径。在一种路径中,CAR和蛋白质表达且无分化。存在初级(第一代)CAR表达。存在从iPSC进行bioNV加工。存在ASA介导的质粒或狗骨架负载。存在基因编辑器和gRNA编码质粒或狗骨架DNA,其经由电穿孔或超声处理插入bioNV中。
在图7中的另一种路径中,存在初级(第一代)CAR和基因编辑器/gRNA过表达且无分化。存在初级CAR和所需的编辑器/gRNA治疗性表达。存在从iPSC进行bioNV加工。存在预负载的基因编辑器以及由稳定整合和药物诱导的“基因编辑盒”表达的gRNA。
图8示出了hypo-bioNV的制造过程。使用以下两种既定方法完成从亲本iPSC细胞系中释放BNV:1)脱氧胆酸钠出芽(研究目的)或2)温和的洗涤剂破碎(制造)。这导致hypo-bioNV的大小范围为1000-1200nm,HLA1/HLA2阴性(低免疫的),CD47-/-以促进吞噬作用,PD1-/-用于PDL1抗性消除。
图9示出了按强度划分的大小分布。Zetasizer Nano ZS通过激光散射测量溶液中的粒度。这个样品显示三个峰:1)约12nm=蛋白质聚集体,2)约50nm=亚细胞碎片、膜片段和3)约1000nm=经定制的纳米囊泡。图10示出了bioNV的实例。

本发明提供了一种通过以下来靶向个体的细胞的方法:向个体施用这些hypo-bioNV和靶向待破坏或待治疗的细胞。CAR受体(可由scFV或VERR区域组成)可以识别其在待破坏或待治疗的细胞上的特定生物标志。一旦CAR与细胞(靶标)上的生物标志对接/相互作用,它就会释放其有效负载(药物、细胞因子、肽、基因编辑器/gRNA、质粒等)。bioNV可以进入肿瘤微环境而不会失活,并且可以较其他方法更有效地递送其有效负载。

可用于工程化iPSC的基因编辑器如下。一旦构建了iPSC,基因编辑器表达盒(可受药物调控,也可不受药物调控)也可以稳定掺入。iPSC系现在将有可以开启的基因编辑器表达盒。一旦开启,编辑器(和gRNA)将在细胞中过表达。然后对细胞进行处理以产生bioNV,并且bioNV现在具有基因编辑器,该基因编辑器中包装有所需的gRNA,用于作为治疗剂递送至其预期的细胞靶标。下面列出的任何基因编辑器都可以在这种情况下起作用。
锌指核酸酶(ZFN)在特定DNA位置产生双链断裂。ZFN具有两个功能域,一个识别6bp DNA序列的DNA结合结构域和一个核酸酶Fok I的DNA切割结构域。
TALEN(转录激活因子样效应核酸酶)包括TAL效应DNA结合结构域,该结构域与产生DNA中双链断裂的DNA切割结构域融合。
人WRN是由维尔纳综合征基因编码的RecQ解旋酶。它涉及基因组维护,包括复制、重组、切除修复和DNA损伤应答。这些遗传过程和WRN的表达在许多类型的癌症中同时上调。因此,有人提出,该解旋酶的靶向破坏可用于消除癌细胞。报告已经应用外部指导序列(EGS)方法指导RNA酶P RNA有效切割培养的人细胞系中的WRN mRNA,从而消除了这种独特的3'-5'DNA解旋酶-核酸酶的翻译和活性。
2类VI-A型CRISPR/Cas效应子“C2c2”展示了RNA指导的RNA酶功能,并且可以通过如上所述的盒在iPSC中作为治疗剂进行包装和递送。C2c2来自细菌沙氏纤毛菌(Leptotrichiashahii),并提供对RNA噬菌体的干扰。体外生化分析显示C2c2由单个crRNA指导,并且可以被编程以切割携带互补原型间隔子的ssRNA靶标。在细菌中,C2c2可以被编程以敲低特定的mRNA。切割由两个保守的HEPN结构域中的催化残基介导,其中的突变产生催化失活的RNA结合蛋白。C2c2的聚焦RNA的行动补充了CRISPR-Cas9系统,该系统靶向DNA,即细胞身份和功能的基因组蓝图。仅靶向RNA的能力(其有助于执行基因组指令)提供了以高通量方式特异性操纵RNA—并且更广泛地操纵基因功能的能力。这些结果证明了C2c2作为新的RNA靶向工具的能力。
在本发明中还可以使用另一种2类V-B型CRISPR/Cas效应子“C2c1”用于编辑DNA。C2c1含有与Cpf1较远相关的RuvC样内切核酸酶结构域(以下所述)。C2c1可以位点特异性地靶向和切割靶DNA的两条链。根据Yang等人(PAM-Dependent Target DNA Recognition andCleavage by C2c1 CRISPR-Cas Endonuclease[C2c1CRISPR-Cas内切核酸酶的PAM依赖性靶DNA识别和切割],Cell[细胞],2016年12月15日;167(7):1814-1828)),晶体结构证实酸土脂环酸芽孢杆菌C2c1(AacC2c1)与sgRNA结合作为二元复合物并且靶向DNA作为三元复合物,从而捕获AacC2c1的催化能力构象,其中靶和非靶DNA链两者独立地定位在单个RuvC催化口袋内。Yang等人证实C2c1介导的切割导致靶DNA的错开的七-核苷酸断裂,crRNA在二元复合物中采用预先排序的五-核苷酸A型种子序列,其中释放插入的色氨酸,促进20-bp指导RNA:三元复合物形成上的靶DNA异源双链的拉链式配对,并且PAM相互作用的裂缝在三元复合物形成上采用“锁定”构象。
C2c3是V-C型基因编辑器效应子,与C2c1有较远关系,并含有RuvC样核酸酶结构域。C2c3也类似于以下描述的CasY.1-CasY.6组。
如本文所使用的“CRISPR Cas9”是指成簇规律间隔短回文重复序列(CRISPR)相关内切核酸酶Cas9。在细菌中,CRISPR/Cas基因座编码针对移动遗传元件(病毒、转座元件和接合质粒)的RNA指导的适应性免疫系统。已经鉴定了三种类型(I-III)的CRISPR系统。CRISPR簇含有间隔子,即与先前的移动元件互补的序列。CRISPR簇被转录并加工成成熟的CRISPR(成簇规律间隔短回文重复序列)RNA(crRNA)。CRISPR相关内切核酸酶Cas9属于II型CRISPR/Cas系统,并具有强的切割靶DNA的内切核酸酶活性。Cas9由成熟的crRNA(其含有约20个碱基对(bp)的独特靶序列(称为间隔子))和反式激活的小RNA(tracrRNA)(其可用作前crRNA的核糖核酸酶III辅助的加工的指导)指导。crRNA:tracrRNA双链体经由crRNA上的间隔子与靶DNA上的互补序列(称为原型间隔子)之间的互补碱基配对来指导Cas9靶向DNA。Cas9识别三核苷酸(NGG)原型间隔子相邻基序(PAM)以指定切割位点(来自PAM的第3核苷酸)。crRNA和tracrRNA可以单独表达或经由合成的茎环(AGAAAU)工程化到人工融合小指导RNA(sgRNA)中以模拟天然crRNA/tracrRNA双链体。这种sgRNA,如shRNA,可被合成或体外转录用于直接RNA转染或者从U6或H1促进的RNA表达载体表达,尽管人工sgRNA的切割效率低于具有单独表达的crRNA和tracrRNA的系统的切割效率。

还可以使用CRISPR/TevCas9系统。在某些情况下,已经表明一旦CRISPR/Cas9在一个点中切割DNA,生物体细胞中的DNA修复系统将修复切割位点。TevCas9酶被开发用于在靶标的两个位点处切割DNA,因此细胞的DNA修复系统难以修复切割(Wolfs等人,Biasinggenome-editing events toward precise length deletions with an RNA-guidedTevCas9 dual nuclease[用RNA指导的TevCas9双核酸酶使基因组编辑事件偏向精确长度的缺失],PNAS[美国科学院院报],doi:10.1073)。TevCas9核酸酶是I-Tevi核酸酶结构域与Cas9的融合体。

尽管RNA指导的内切核酸酶Cas9已经成为一种通用的基因组编辑平台,但有些报道称,常用的来自酿脓链球菌(SpCas9)的Cas9的大小限制了其用于基础研究和使用高度通用的腺相关病毒(AAV)递送媒介物的治疗应用的效用。因此,已经使用了六个较小的Cas9直系同源物,并且报道已显示来自金黄色葡萄球菌的Cas9(SaCas9)可以编辑基因组,其效率类似于SpCas9,但是比它短了多于1千碱基。
SaCas9为1053bp,而SpCas9为1358bp。
Cas9核酸酶序列或本文所述的任何基因编辑器效应序列可以是突变序列。例如,Cas9核酸酶可以在保守的HNH和RuvC结构域中突变,这些结构域参与链特异性切割。例如,RuvC催化结构域中的天冬氨酸-丙氨酸(D10A)突变允许Cas9切口酶突变体(Cas9n)使DNA产生缺口而不是切割DNA,以产生单链断裂,并且随后通过HDR进行的优先修复可以潜在地减少不希望的来自脱靶双链断裂的插入缺失突变的频率。通常地,基因编辑器效应序列的突变可以最小化或阻止脱靶。
基因编辑器效应子也可以是古细菌Cas9。古细菌Cas9的大小为950aa ARMAN 1和967aa ARMAN 4。古细菌Cas9可以衍生自ARMAN-1(CandidatusMicrarchaeumacidiphilumARMAN-1)或ARMAN-4(CandidatusParvarchaeumacidiphilum ARMAN-4)。
本文的任何基因编辑器效应子也可以用Tev或任何其他合适的归巢蛋白结构域标记。根据Wolfs等人(Proc Natl Acad Sci USA.[美国科学院院报]2016年12月27日;113(52):14988-14993.doi:10.1073/pnas.1616343114.Epub 2016年12月12日),Tev是RNA指导的双活性位点核酸酶,可在靶位点产生两个不相容的DNA断裂,有效地删除大部分靶位点,使其无法再生。

适合的核酸递送系统包括重组病毒载体,典型地是来自腺病毒、腺病毒相关病毒(AAV)、依赖辅助病毒的腺病毒、逆转录病毒、或日本脂质体(HVJ)复合物的血凝病毒中至少一种的序列。在这样的情况中,该病毒载体包含有效地连接到该多核苷酸上的强真核启动子,例如巨细胞病毒(CMV)启动子。重组病毒载体可以在其中包含一个或多个多核苷酸,优选约一个多核苷酸。在一些实施例中,在本发明的方法中所使用的病毒载体具有从约108至约5x 1010pfu的pfu(斑形成单位)。在其中多核苷酸与一种非病毒载体一起施用的实施例中,使用从约0.1纳克至约4000微克经常是有用的,例如约1纳克至约100微克。

bioNV也可以应用于装置(例如导管)的表面或包含在泵、贴片或其他药物递送装置内。本发明的核酸和载体可以是在药学上可接受的赋形剂或载体(例如生理盐水)的存在下单独或以混合物的形式施用。根据施用方式和途径选择赋形剂或载体。用于药物配制品的合适的药物载体以及药物必需品描述于本领域公知的参考文献雷明顿的药学科学(E.W.Martin),以及USP/NF(美国药典和国家处方集)中。

Claims (1)
