Abstract

本发明公开了一种同源重组载体,所述同源重组载体包括:同源左臂,引物P2,插入片段,引物P3以及同源右臂,其中所述引物P2和P3能够扩增包含基因同源重组位点的序列。本发明进一步提供了基于所述同源重组载体的同源重组PCR鉴定方法。利用该方法,目的片段无论是否整合到了基因组正确位置,引物对均会有PCR产物扩增出,可对结果做出快速判断,有效降低假阴性情况的发生,提高鉴定效率,从而提高了鉴定的准确性。本发明通过对利用同源重组制备的小鼠胚胎干细胞系和基因敲入小鼠模型的鉴定,说明本发明的载体具有高效的鉴定优势,适用于同源重组细胞系和动物模型的建立。

一种用于同源重组的载体及其应用
技术领域
本发明属于生物技术领域,具体涉及一种同源重组载体及其制备方法和应用。
背景技术
聚合酶链式反应(Polymerase chain reaction,缩写:PCR)是一项利用DNA双链复制的原理,在生物体外复制特定DNA片段的核酸合成技术,可在短时间内大量扩增目的DNA片段,是一项常规的分子生物学技术。一个PCR反应体系需要包含:DNA聚合酶、引物、脱氧核苷三磷酸(dNTP)、缓冲液体系、DNA模板和H2O等,反应需要在热循环设备中进行,尤其是退火温度,每一对引物都有自己特异的退火温度。在PCR反应过程中,反应体系各组分的缺失或者配比错误,以及退火温度不适宜,均会导致PCR失败,无法扩增出目的条带,或者扩增出非特异性产物,造成假阴性或者假阳性的情况。
利用同源重组技术对细胞或者动物进行精确的基因修饰在基础研究和临床应用中具有很大的应用前景和实用性,例如构建基因修饰的动物模型和纠正基因突变的基因治疗。因为PCR技术简单、快速,在制备基因敲入、条件性敲除等同源重组介导的基因修饰细胞系、基因修饰动物模型过程中,通常都会利用PCR方法对是否发生正确的同源重组进行鉴定。在鉴定基因敲入同源重组时,通常的鉴定方法为将一条PCR引物设计在同源臂外基因组上,一条PCR引物设计在基因敲入的DNA片段上,理论上只有发生正确重组的阳性样品才能扩增出目的PCR产物(如图1A及文献:Wenning Qin,et.al,Generating Mouse ModelsUsing CRISPR-Cas9 Mediated Genome Editing,Curr Protoc Mouse Biol.;6(1):39–66.doi:10.1002/9780470942390.mo150178.的图5B所示)。这种方法因为缺乏阳性样品对照,无法对PCR引物对的合适退火温度进行摸索,如果没有扩增出目的大小PCR产物(如图1A’空白泳道所示),无法判断是PCR反应温度不合适、PCR体系配置错误造成,还是所有的鉴定样品确实均为阴性所致,容易造成假阴性的误判,尤其是当同源臂较长需要进行长片段的PCR产物扩增或者基因敲入片段序列复杂没有合适可用的引物位点时,假阴性的发生概率会大大增加。虽然以CRISPR/Cas9为代表的核酸酶技术通过引发双链DNA断裂,提高了同源重组的效率,但同源重组发生的效率仍然较低,尤其是大片段(超过1000bp的DNA片段)DNA的同源重组。因此,在同源重组阳性比例本身很低的情况下,假阴性情况的发生会给工作带来极大的不确定性。当前常规鉴定策略如要避免假阴性情况的发生,往往需要设计多对PCR引物,摸索不同的退火温度,对样品进行反复鉴定,增加了鉴定工作量,延长了鉴定时间,增加了成本。
因此,迫切需要一种可以提高鉴定同源重组效率的PCR方法,可以快速的对PCR阴性结果做出判断,排除假阴性情况。
发明内容
针对现有PCR鉴定同源重组方法的缺陷和实际需求。
本发明公开了一种同源重组载体,所述同源重组载体包括:同源左臂,引物P2,插入片段,引物P3以及同源右臂,其中所述引物P2和P3能够扩增包含基因同源重组位点的序列。
优选的,所述基因同源重组位点为插入片段在基因组中的插入位点。
优选的,所述同源重组载体顺序包括如下元件:同源左臂,引物P2,插入片段,引物P3以及同源右臂。
优选的,所述同源载体重组载体进一步包括筛选标记。
优选的,所述筛选标记为正筛选标记或负筛选标记。
本发明公开了一种同源重组载体的构建方法,包括如下步骤:
(1)根据待插入的基因重组位点,设计引物P2和P3,其中所述引物P2和P3能够扩增包含基因同源重组位点的序列;
(2)构建同源重组载体,将所述引物P2和P3分别与同源左臂和同源右臂连接。
优选的,引物P2插入同源左臂与插入片段之间,引物P3插入同源右臂与插入片段之间。

进一步的,本发明提供了一种同源重组载体构建方法,所述方法在构建同源重组载体前,先通过预实验针对同源重组发生位点上下游的基因组进行PCR扩增,获得具有良好扩增效果的引物对(如图1B,P1/P2引物对、P3/P4引物对);构建同源重组载体时,将预实验引物引入构建的同源重组片段内(如图1B在重组片段内放置的P2,P3引物),作为后续PCR鉴定是否正确重组的引物位点,与预实验的同源臂外引物进行配对扩增,对样品进行鉴定。
所述引物对已经有前期PCR扩增的成熟条件,如样品发生了正确的同源重组,将有目的大小条带出现;如未发生正确的同源重组,无阳性目的大小条带出现,则应该有野生型条带被扩增出,因此可以根据扩增出来的PCR产物大小情况,快速判断样品是否为阴性(如图1B’有条带泳道);如既无野生型条带被扩增出,也没有目的大小条带被扩增出(如图1B’无条带泳道),则应该是PCR扩增体系、PCR操作或者PCR反应过程有问题,应进行重复实验,直到有野生型条带或者目的大小条带出现为止,从而避免假阴性情况。
本发明的方法,建立了一个同源重组PCR鉴定验证体系,如实验过程无问题,PCR反应必定会有PCR产物被扩增出,利用产物大小可快速判断样品是否为阳性;如PCR反应无野生型或目的产物被扩增出,则应为实验过程有问题,应对样品进行重复鉴定,从而提高了鉴定的准确性,加快了鉴定效率。本发明通过对利用同源重组制备的小鼠胚胎干细胞系和基因敲入小鼠模型的鉴定,说明本发明具有高效的鉴定优势,适用于同源重组细胞系和动物模型的PCR鉴定。

具体实施方式
以下实施例进一步说明本发明的内容,但不应理解为对本发明的限制。在不背离本发明精神和实质的情况下,对本发明方法、步骤或条件所作的修改或替换,均属于本发明的范围。
若未特别指明,实施例中所用的技术手段为本领域技术人员所熟知的常规手段。
本发明方法进行同源重组载体构建的过程和应用分为如下步骤:
1)先根据同源重组要定点整合到基因组上的DNA片段结构决定“预埋引物(如图1B中的引物P2、P3,简称:预埋引物)”在敲入片段上放置的位置,预埋引物位置的选择应以预埋该引物序列后不影响目的基因或者片段发挥功能为原则;同时,因为同等情况下,PCR反应扩增小片段的效率更高,预埋引物在敲入片段上的位置,应以重组后臂外引物(如图1B的P1引物)与预埋引物(如图1B的P2引物)扩增出的阳性目的PCR产物长度小于在野生型中该引物对扩增出的产物大小为最佳;
2)预鉴定引物的设计和筛选原则:
(1)预鉴定引物设计步骤:先根据项目同源重组难度确定预期的同源臂长度,根据该长度确定预鉴定引物的臂外引物设计位置,以5’臂(5’同源重组臂,简称:5’臂)预鉴定引物设计为例:①5’臂鉴定的正向引物(如图1B的P1引物)需位于同源臂之外;②5’臂鉴定的反向引物可位于3’同源臂(简称:3’臂)上或者3’臂外;③因为同等情况下,PCR反应扩增小片段的效率更高,重组后5’臂外引物(如图1B的P1引物)与预埋引物(如图1B的P2引物)扩增出的阳性目的PCR产物大小应小于在野生型中该引物对扩增出的产物大小;
(2)预鉴定引物筛选:以野生型基因组为模板,通过温度梯度PCR对设计的多个预鉴定引物对,进行PCR扩增,通过DNA凝胶电泳对PCR结果进行检测,应选择适宜退火温度区间大、扩增效率高、扩增产物特异性好的引物对作为进行载体构建预埋和后续用于同源重组PCR鉴定的引物对,选择扩增效率高且扩增产物特异性好的退火温度,作为后续用于同源重组PCR鉴定的引物对退火温度。如根据前述原则所设计的预鉴定引物均未能扩增出符合要求的PCR产物,可缩短对同源臂的长度要求,或根据可扩增出的PCR产物长度来确定同源臂长度。
(3)预埋鉴定引物的同源重组载体构建:根据确定的预埋引物在敲入片段的位置,按照常规的载体构建方法,通过PCR扩增或者基因合成的方式将预埋引物整合到敲入片段中,获得最终的同源重组载体。
4)基于本发明方法构建的同源重组载体获得的重组样品PCR鉴定结果判读:如前文所述,利用本发明方法前期预鉴定获得的引物对及PCR扩增条件,如样品发生了正确的同源重组,将有目的大小条带出现;如未发生正确的同源重组,无阳性目的大小条带出现,则应该有野生型条带被扩增出,因此可以根据扩增出来的PCR产物大小情况,快速判断样品是否为阴性;如既无野生型条带被扩增出,也没有目的大小条带被扩增出,则应该是PCR扩增体系、PCR操作或者PCR反应过程有问题,应进行重复实验,直到有野生型条带或者目的大小条带出现为止。以图1B和图1B’的示意为例,对结果判读进行说明:如图1B所示,用于5’臂预鉴定的引物对P1/P2,在野生型基因组上可扩增出zkb大小片段,用于3’臂预鉴定的引物对P3/P4,在野生型基因组上可扩增出wkb大小片段;根据预鉴定结果,将P2引物预埋在敲入片段的5’端,将P3引物预埋在敲入片段的中间区域,利用P1/P2引物对,鉴定5’臂同源重组发生情况(阳性PCR产物大小为xkb),利用P3/P4引物对,鉴定3’臂同源重组发生情况(阳性PCR产物大小为ykb)。鉴定结果如图1B’所示,共有4个重组样品,分别进行5’臂同源重组鉴定和3’臂同源重组鉴定:1)在5’同源臂重组鉴定中,样品1只扩增出xkb目的大小阳性产物,为5’臂重组阳性;样品2只扩增出zkb大小野生型产物,为5’臂重组阴性;样品3既无阳性产物也无野生型产物扩增出,为实验有误,需要进行重复检测;样品4因为PCR反应扩增效率较高,除xkb目的大小阳性产物外,还有zkb大小野生型产物,为5’臂重组阳性;2)在3’同源臂重组鉴定中,样品1因为扩增效率较高,除ykb目的大小阳性产物外,还有wkb大小野生型产物,为3’臂重组阳性;样品2既无阳性产物也无野生型产物扩增出,为实验有误,需要进行重复检测;样品3只扩增出wkb大小野生型产物,为3’臂重组阴性;样品4只扩增出ykb目的大小阳性产物,为3’臂重组阳性。因此,根据PCR电泳结果,可以快速对各样品情况给出定性结果。
在如下具体实施例中,发明人将就本方法应用于基因敲入小鼠胚胎干细胞系构建、基因敲入小鼠和条件性基因敲除小鼠构建的具体实施过程予以描述。
实施例1Il1rl1基因人源化小鼠胚胎干细胞模型的构建
通过同源重组的方式,在小鼠胚胎干细胞中将小鼠Il1rl1基因的内含子1的部分区域、外显子2-7的区域和内含子7的部分区域替换为人源Il1rl1基因对应的区域,对小鼠胚胎干细胞进行人源化改造,重组策略如图2A所示,具体构建过程如下:
1)同源重组载体构建
①预埋引物的筛选:根据项目情况,考虑将两个同源重组臂(5’臂、3臂’)的长度设计为3kb,针对两个同源臂要重组的位置,分别各设计两对PCR引物,进行PCR预鉴定,引物位置示意如图2B所示,引物信息如下表1和表2。

引物对分别以小鼠胚胎干细胞基因组为模板,用可进行长片段PCR扩增的DNA聚合酶,进行PCR产物扩增,反应体系和反应程序如下所示:

*共设置8个温度梯度为:51.5℃,53.4℃,55.7℃,58.3℃,61.0℃,63.7℃,66.1℃,68.0℃(依次对应图2C1-C4中的数字1-8)。
针对两个同源臂分别进行PCR预鉴定的PCR产物电泳结果如下图2C1-C4所示,根据电泳结果,针对5’臂预鉴定的引物对Il1rl1-PreID1-For/Rev具有更强的扩增效率,选择该引物对的Rev引物作为同源重组5’臂鉴定的预埋引物,利用该引物对作为用于后续5’臂同源重组的鉴定引物,选择61.0℃为后续PCR鉴定的退火温度;针对3’臂预鉴定的引物对Il1rl1-PreID3-For/Rev具有更好的扩增效率,选择该引物对的For引物作为同源重组3’臂鉴定的预埋引物,利用该引物对作为用于后续3’臂同源重组的鉴定引物,选择61.0℃为后续PCR鉴定的退火温度。
②同源重组载体构建:分别设计下表所示引物对,以前述Il1rl1-PreID1-For/Rev引物对扩增获得的PCR产物为模板,扩增获得5’臂;以前述Il1rl1-PreID3-For/Rev引物对扩增获得的PCR产物为模板,扩增获得3’臂;以全基因合成获得的敲入片段为模板,扩增获得敲入片段;以PBR322质粒为模板,扩增获得骨架载体。通过In-Fusion的方式,将5’臂、敲入片段、3’臂和骨架载体通过一步重组的方式,构建获得Il1rl1基因人源化同源重组载体(简称:Il1rl1-donor vector)。Il1rl1-donor vector、5’臂、敲入片段、3’臂和骨架载体的序列信息依次为SEQ ID NO:17-21。

Il1rl1-donor vector载体构建过程中,通过在5’臂反向引物5’端添加前述预鉴定筛选的5’臂预埋引物(Il1rl1-PreID1-Rev),实现5’臂预埋引物添加到5’臂和敲入片段之间的目的;通过在敲入片段反向引物5’端添加前述预鉴定筛选的3’臂预埋引物(Il1rl1-PreID3-For),实现3’臂预埋引物添加到3’臂和敲入片段之间的目的,最终重组载体结构如图2D所示。
2)小鼠胚胎干细胞(ES细胞)克隆筛选
Il1rl1-donor vector经测序确认正确后,经大肠杆菌转化,扩增抽提纯化后,进行小鼠胚胎干细胞电转,电转后经Neomycine抗性筛选,共获得96个抗性ES细胞克隆。对抗性ES细胞克隆基因组DNA抽提后,通过长片段PCR的方式利用前期预鉴定获得的PCR扩增条件对抗性克隆进行鉴定,鉴定策略示意如图3A所示。
鉴定过程具体的为:①以Il1rl1-PreID3-For/Rev引物对先对3’臂同源重组情况进行PCR鉴定(PCR反应体系同上;PCR反应程序,除退火温度为61.0℃外,其余同上),如图3A所示,阳性ES细胞克隆应可扩增出3.2kb大小的PCR产物,阴性ES细胞克隆应只能扩增出6.5kb大小的野生型条带,对96个抗性克隆的鉴定结果显示(如图3B):24、35、36、50、81、83号克隆扩增出3.2kb大小的阳性PCR产物(因DNA聚合酶扩增效率较高,同时有6.5kb野生型条带扩增出),37、49、61、73、85、86号克隆未扩增出任何条带,其余克隆均只扩增出6.5kb大小的野生型条带。因此,24、35、36、50、81、83号克隆为3’臂同源重组阳性克隆(对这些克隆的重复确认结果如图3C所示);37、49、61、73、85、86号克隆为扩增出PCR产物,为实验失误,需要进行二次鉴定;其余克隆为3’臂同源重组阴性克隆。②针对24、35、36、50、81、83号3’臂同源重组阳性克隆,以Il1rl1-PreID1-For/Rev引物对(PCR反应体系同上;PCR反应程序,除退火温度为61.0℃外,其余同上)进行PCR鉴定5’臂是否发生正确的同源重组,结果如图3D所示,24、35、36、50、81、83号克隆均扩增出3.6kb的阳性PCR产物(因DNA聚合酶扩增效率较高,同时有4.9kb野生型条带扩增出),野生型对照只能扩增出4.9kb的野生型条带。
该实施例表明,通过前期对重组位置进行预鉴定PCR筛选,获得扩增条件好的PCR引物,构建同源重组载体时,将其预埋入重组片段内,在后续同源重组细胞系的鉴定中,根据PCR结果可以快速得出克隆的鉴定结论,提高鉴定效率。
实施例2Pax7-IRES-CreERT2基因敲入小鼠模型的构建
利用CRISPR/Cas9技术,通过同源重组的方式,将IRES-CreERT2 DNA片段插入Pax7基因的3’UTR(Untranslated region)位置,重组策略如图4A所示,具体构建过程如下:
1)同源重组载体构建
①预埋引物的筛选:根据项目情况,考虑将两个同源重组臂(5’臂、3臂’)的长度设计约为3kb,针对IRES-CreERT2要插入的3’UTR位置,分别各设计两对PCR引物,进行PCR预鉴定,为了避免预埋引物插入对IRES-CreERT2敲入片段表达的影响,考虑将5’臂和3’臂鉴定的PCR引物均放置在IRES-CreERT2敲入片段后,引物位置示意如图4B所示,引物序列信息如下表3和表4。

引物对分别以野生型C57BL/6小鼠基因组为模板,用可进行长片段PCR扩增的DNA聚合酶,进行PCR产物扩增,反应体系和反应程序如下所示:

②同源重组载体构建:分别设计下表所示引物对用于重组载体构建,以前述Pax7-PreID1-For/Rev引物对扩增获得的PCR产物为模板,扩增获得5’臂;以前述Pax7-PreID4-For/Rev引物对扩增获得的PCR产物为模板,扩增获得3’臂;以全基因合成获得的IRES-CreERT2片段为模板,扩增获得敲入片段;以PBR322质粒为模板,扩增获得骨架载体。通过In-Fusion的方式,将5’臂、IRES-CreERT2片段、3’臂和骨架载体通过一步重组的方式,构建获得Pax7-IRES-CreERT2同源重组载体(简称:Pax7-donor vector)。Pax7-donor vector、5’臂、敲入片段、3’臂的序列信息依次为SEQ ID NO:36-39,骨架载体的序列信息为SEQ IDNO:21。

Pax7-donor vector载体构建过程中,通过在敲入片段反向引物5’端添加前述预鉴定筛选的3’臂预埋引物(Pax7-PreID4-For),实现3’臂预埋引物添加到敲入片段和3’臂之间的目的;通过在3’臂正向引物中添加前述预鉴定筛选的5’臂预埋引物(Pax7-PreID1-Rev),实现5’臂预埋引物添加到敲入片段和3’臂之间的目的,最终构建载体的结构示意如图4D所示。
2)F0代小鼠PCR鉴定筛选
Pax7-donor vector经测序确认正确后,经大肠杆菌转化,扩增抽提纯化后,与Cas9、gRNA混合后进行小鼠受精卵显微注射,注射后的受精卵经培养箱短暂培养后,移植至受体母鼠的输卵管,获得基因修饰小鼠F0代小鼠,共计出生18只F0代小鼠。
经小鼠鼠尾基因组抽提后,对F0代小鼠基因型进行鉴定,鉴定策略示意如图5A所示,具体的为:①以Pax7-PreID1-For/Rev引物对先对5’臂同源重组情况进行PCR鉴定(PCR反应体系同上;PCR反应程序,除退火温度为63.7℃外,其余同上),同源重组阳性F0代小鼠应可扩增出6.3kb大小的PCR产物,阴性小鼠应只能扩增出9.8kb大小的野生型条带,对18只F0代小鼠5’臂的鉴定结果(如图5B所示):1和6号小鼠扩增出6.3kb大小的阳性PCR产物(因DNA聚合酶扩增效率较高,同时有9.8kb野生型条带扩增出),其余小鼠均只扩增出9.8kb大小的野生型条带。因此,1和6号小鼠为5’臂同源重组阳性小鼠;其余小鼠为5’臂同源重组阴性小鼠。②针对1和6号3’臂同源重组阳性小鼠,以Pax7-PreID4-For/Rev引物对(PCR反应体系同上;PCR反应程序,除退火温度为63.7℃外,其余同上)进行PCR鉴定3’臂是否发生正确的同源重组,结果如图5C所示,1和6号小鼠均扩增出5.6kb的阳性PCR产物(因DNA聚合酶扩增效率较高,同时有8.7kb野生型条带扩增出),野生型对照只能扩增出8.7kb的野生型条带。
该实施例表明,通过前期对重组位置进行预鉴定PCR筛选,获得扩增条件好的PCR引物,构建同源重组载体时,将其预埋入重组片段内,在后续同源重组动物模型的鉴定中,根据PCR结果可以快速得出克隆的鉴定结论,提高鉴定效率。
以上所述仅是本发明的优选实施方式,应当指出,对于本技术领域的普通技术人员来说,在不脱离本发明技术原理的前提下,还可以做出若干改进和润饰,这些改进和润饰也应视为本发明的保护范围。

1.一种同源重组载体,其特征在于,所述同源重组载体包括:同源左臂,引物P2,插入片段,引物P3以及同源右臂,其中所述引物P2和P3能够扩增包含基因同源重组位点的序列;
所述同源重组载体为Pax7-IRES-CreERT2,其序列如SEQ ID NO: 36所示;
所述同源重组载体Pax7-IRES-CreERT2的具体制备过程包括:通过In-Fusion的方式,将5’臂、IRES-CreERT2片段、3’臂和骨架载体通过一步重组的方式,构建获得Pax7-IRES-CreERT2同源重组载体,其中,所述5’臂、IRES-CreERT2片段、3’臂的序列分别如SEQ ID NO:37-39所示,所述骨架载体的序列如SEQ IDNO:21所示。
2.一种引物组,包括5’臂预鉴定的引物对和3’臂预鉴定的引物对,其特征在于,所述5’臂预鉴定的引物对的序列分别如SEQ ID NO:22和SEQ ID NO:23所示,所述3’臂预鉴定的引物对的序列分别如SEQ ID NO:28和SEQ ID NO:29所示。
3.一种基因同源重组试剂盒,其特征在于,所述试剂盒包括权利要求1所述的同源重组载体。
4.权利要求1所述的同源重组载体在基因同源重组方面的应用。
