Abstract

本发明公开了一种桑树拟干枯病病原菌的线粒体全基因组DNA及其应用。所述桑树拟干枯病病原菌Fusarium sp的线粒体全基因组DNA的核苷酸序列如SEQ ID NO.1所示,该线粒体全基因组DNA能够用于检测桑树拟干枯病病原菌Fusarium sp或真菌种属分类中;基于该线粒体全基因组DNA,本发明还设计了能够特异性检测桑树拟干枯病病原菌Fusarium sp的特异性引物组ZHM1F/ZHM1R,并建立了快速、特异性的检测桑树拟干枯病病原菌Fusarium sp的方法和检测试剂盒,该方法及试剂盒对于降低和有效控制桑树拟干枯病的发病和危害、提高桑树的产量和桑叶的品质具有重要意义,具有良好的应用前景。

Description

一种桑树拟干枯病病原菌的线粒体全基因组DNA及其应用
技术领域
本发明属于生物检测技术领域。更具体地,涉及一种桑树拟干枯病病原菌的线粒体全基因组DNA及其应用。
背景技术
线粒体是真菌体内较小的复制转录单位,是研究DNA结构、复制、转录及 DNA传递重组的良好模型。对真菌线粒体全基因组的研究能够为真菌的进化、种群遗传学和生物学提供重要的线索。真菌的线粒体全基因组大小和进化速率介于动物和植物之间,且基因组内很少发生重组。真菌线粒体全基因组除包含位于线粒体内膜上与电子传递和氧化磷酸化有关的14个蛋白编码基因(nadl-6、 nad4L、cob、coxl-3和atp6、atp 8及atp 9)外,还包括编码线粒体16S核糖体小亚基RNA基因(rns)、线粒体23S核糖体大亚基RNA基因(rnL)及翻译必须的多种tRNA基因。真菌线粒体基因大部分是保守的,但基因内含子的数目和分布是多样的,且各基因间的顺序也是可变的。因此,需要利用转录组学的技术获得rRNA的全长序列和线粒体DNA的全长序列,从这两个方面着手,把各基因区域的优缺点整合起来,进行真菌物种的分类和鉴定研究,是现代生物技术发展的必然选择。
桑树拟干枯病(Fusarium sp)分布较广,主茎和枝条均可发病。一般桑树拟干枯病病原菌在病枝干上越冬,来年4~5月份病原菌随风、雨及昆虫传播,不断侵入生长衰弱,幼龄的桑树及虫伤的枝条。桑树拟干枯病病原菌为害枝条时,多半发生在半截枝上,常以冬芽为中心,形成褐色长椭圆形的病斑,病斑湿润时为水肿状,干燥后皱缩,被害皮层易剥离,皮下密生黑色小点。若病斑围绕枝条一圈,枝条即枯死。
目前,桑树拟干枯病在桑园发病面积和危害程度逐年加重,严重影响了桑树的产量和品质,而现有技术中没有关于桑树拟干枯病病原菌的检测方法的报道。因此,亟需建立能够用于快速、特异性的检测桑树拟干枯病病原菌的方法。
发明内容
本发明要解决的技术问题是克服现有桑树拟干枯病病原菌检测技术的空白,提供一种桑树拟干枯病病原菌的线粒体全基因组DNA及其应用。
本发明的第一个目的是提供一种桑树拟干枯病病原菌Fusarium sp的线粒体全基因组DNA。
本发明的第二个目的是提供所述桑树拟干枯病病原菌Fusarium sp的线粒体全基因组DNA在检测桑树拟干枯病病原菌Fusarium sp或在真菌种属分类中的应用。
本发明的第三个目的是提供一种检测桑树拟干枯病病原菌Fusarium sp的方法。
本发明的第四个目的是提供一组检测桑树拟干枯病病原菌Fusarium sp的引物。
本发明的第五个目的是提供所述引物在检测桑树拟干枯病病原菌Fusarium sp和/或制备检测桑树拟干枯病病原菌Fusarium sp的试剂盒中的应用。
本发明的第六个目的是提供另一种检测桑树拟干枯病病原菌Fusarium sp的方法。

本发明上述目的通过以下技术方案实现:
本发明首先提供了一种桑树拟干枯病病原菌Fusarium sp的线粒体全基因组DNA,所述线粒体DNA的核苷酸序列如SEQ ID NO.1所示。
本发明首次获得了桑树拟干枯病病原菌Fusarium sp的线粒体全基因组DNA 的核苷酸序列(SEQ ID NO.1),总长度为48305bp,GC含量为32.32%。所述线粒体全基因组DNA包含位于线粒体内膜上与电子传递和氧化磷酸化有关的14 个蛋白编码基因(nadl-6、nad4L、cob、coxl-3和atp6、atp 8及atp 9)外,还包括编码线粒体16S核糖体小亚基RNA基因(rns)、线粒体23S核糖体大亚基RNA 基因(rnL)及翻译必须的多种tRNA基因。
所述桑树拟干枯病病原菌Fusarium sp的线粒体全基因组DNA在检测桑树拟干枯病病原菌Fusarium sp或在真菌种属分类中的应用,也应在本发明的保护范围之内。
本发明还提供了一种检测桑树拟干枯病病原菌Fusarium sp的方法,将待测样本线粒体全基因组DNA的核苷酸序列与SEQ ID NO.1所示序列进行比对,根据比对结果判断待测样本中是否含有桑树拟干枯病病原菌Fusarium sp。
优选地,所述方法为:以待测样本DNA为模板,进行文库构建、高通量测序和组装,获得完整的线粒体全基因组DNA,然后与上述线粒体全基因组DNA 的核苷酸序列进行比对,根据比对结果判断待测样本中是否含有桑树拟干枯病病原菌Fusarium sp。
具体优选地,所述方法包括以下步骤:
S1.收集桑树拟干枯病病枝;
S2.提取桑树拟干枯病病枝的总DNA;
S3.Illumina DNA文库构建;
S4.Illumina高通量测序;
S5.去除测序数据中桑树基因组序列;
S6.组装微生物基因组序列;
S7.组装完整线粒体全基因组DNA序列;
S8.比对分析线粒体全基因组DNA序列。
步骤S3所述Illumina DNA文库构建的方法为:依照Illumina DNA文库构建流程,将步骤S2所述总DNA构建为片段大小350bp的双末端高通量测序文库。
步骤S8所述比对分析线粒体全基因组DNA序列的方法为:使用序列比对分析软件,将步骤S7所述完整线粒体全基因组DNA序列与桑树拟干枯病病原菌Fusarium sp的线粒体全基因组DNA序列进行比对。
步骤S5所述去除测序数据中桑树基因组序列的方法为:利用比对软件对步骤S4所述高通量测序数据进行数据比对分析;选择比对算法,将所述测序数据与桑树参考基因组进行比对,并将比对上参考基因组的所述测序数据判定为桑树基因组序列;使用编写的计算机程序从所述测序数据中去除桑树基因组序列。
优选地,所述比对软件为bwa 0.7.17-r1188软件。
优选地,所述比对算法为mem比对算法。
优选地,所述编写的计算机程序为python语言程序。
步骤S6所述组装微生物基因组序列的方法为:使用组装软件对步骤S5所述去除测序数据中桑树基因组序列得到的测序数据进行组装。

步骤S7所述组装完整线粒体全基因组DNA序列的方法为:采用SPAdes v.3.5.0软件进行拼接组装。
本发明还提供了一组检测桑树拟干枯病病原菌Fusarium sp的引物,所述引物能够扩增SEQ ID NO.1所示序列或其片段。
优选地,所述引物为引物组ZHM1F/ZHM1R,所述引物的核苷酸序列分别如SEQ IDNO.2~3所示:

基于上述引物,本发明还提供了一种检测桑树拟干枯病病原菌Fusarium sp 的方法,根据所述桑树拟干枯病病原菌Fusarium sp的线粒体全基因组DNA设计引物,进行PCR扩增。
优选地,所述引物为能够扩增SEQ ID NO.1所示序列或其片段的引物、或引物组ZHM1F/ZHM1R。
优选地,所述判定的方法为:将以上PCR扩增的反应产物进行凝胶电泳,如果出现条带,且条带大小为404bp,则判定待测样本中含有桑树拟干枯病病原菌Fusarium sp。
优选地,所述PCR扩增的反应体系为:2×Taq Master Mix 10μL,引物 ZHM1F/ZHM1R各0.5μL(10μM),Template DNA 1μL,余量ddH2O补足,共 20μL。
优选地,所述PCR扩增的反应条件为:94℃5min;94℃30s,47℃30s, 72℃2min,35个循环;72℃5min。

实施例1桑树拟干枯病病原菌Fusarium sp的线粒体全基因组DNA的获得
1、实验方法
(1)高通量测序
在发病的桑树园随机寻找具有典型桑拟干枯病症状的病枝,收集,将表面用无菌水洗净,剪下病斑材料并使用液氮充分研磨,总DNA的提取使用上海生工真菌基因组DNA提取试剂盒,具体按照其操作说明进行,提取后的总DNA保存于-20℃;检测合格的DNA样品采用Covaris超声波破碎仪(Covaris,USA) 随机打断成长度为350bp左右的片段,构建小片段基因组DNA文库,文库构建流程参照NEB

(NEB,USA)文库构建试剂盒说明书进行。文库构建完成后以qPCR方法和Agilent2100Bioanalyzer (Agilent Technologies,USA)进行质控。对质检合格的DNA文库采用Illumina Hiseq 4000(Illumina,USA)高通量测序平台进行测序,测序策略为PE150(Pair-End 150),每例样品测序数据量不少于2Gb。
(2)组装微生物基因组序列
使用SPAdes v.3.5.0软件对去除测序数据中桑树基因组序列得到的测序数据进行组装,采用SPAdes v.3.5.0软件进行拼接组装得到完整线粒体全基因组DNA 序列。
线粒体全基因组DNA注释的方法为:采用MITOS和ORF Finder对线粒体全基因组DNA进行初步注释,对注释的初步结果,运用Blastp和Blastn的方法与已报道的近缘物种的线粒体全基因组的编码蛋白和rRNA进行比对,验证结果的准确性并进行修正。tRNA的注释采用ARWEN进行,若出现tRNA异常情况,会再结合tRNAscan-SE 2.0的预测情况再次进行验证,最终舍去长度不合理和结构不完整的tRNA。
2、实验结果
本发明获得的桑树拟干枯病病原菌Fusarium sp的线粒体全基因组DNA的核苷酸序列如SEQ ID NO.1所示,总长度为48305bp,GC含量为32.32%。
实施例2检测桑树拟干枯病病原菌Fusarium sp的方法

实施例3检测桑树拟干枯病病原菌Fusarium sp的方法
1、实验方法
(1)PCR扩增反应
为进一步利用上述桑树拟干枯病病原菌Fusarium sp的线粒体全基因组DNA 应用于桑树拟干枯病的病原检测和鉴定中,本发明进一步设计了一对特异引物组 ZHM1F/ZHM1R,其核苷酸序列如表1所示;
然后,以感染病害的桑树拟干枯病的总DNA为模板,以其它8种真菌、3 种细菌和ddH2O为阴性对照,应用上述引物组ZHM1F/ZHM1R进行PCR扩增, PCR扩增反应体系如表2所示,拟扩增的目的片段大小约为400bp。

(2)PCR扩增反应的条件
验证引物组ZHM1F/ZHM1R特异性的PCR扩增反应的条件为:94℃5min; 94℃30s,47℃30s,72℃2min,35个循环;72℃5min。
(3)PCR扩增反应产物的检测
PCR反应结束后,分别取4μL PCR扩增产物用1.0%的琼脂糖凝胶(EB染色)进行电泳检测,通过琼脂糖凝胶电泳,回收大小对应的PCR产物片段。
(4)序列比对
将PCR产物片段进行Sanger测序,然后将测序结果与桑树拟干枯病病原菌Fusarium sp的线粒体全基因组DNA的核苷酸序列(SEQ ID NO.1)进行比对,由此确定叶片上是否有桑树拟干枯病病原菌Fusarium sp,并可由此推测桑树拟干枯病病原菌Fusariumsp是否可能是致病菌。
2、实验结果
基于桑树拟干枯病病原菌Fusarium sp的线粒体全基因组DNA的特异性检测结果如图1所示,可以看出,只有13~16泳道扩增出了单一明亮的条带,即只有桑树拟干枯病病原菌Fusarium sp DNA(子实体)和患有桑树拟干枯病的病枝总DNA扩增出目的片段,且大小约为400bp,介于400~450bp之间,而其他8种真菌、3种细菌和ddH2O的阴性对照均没有扩增出相似大小的片段。
以上结果说明:本发明基于桑树拟干枯病病原菌Fusarium sp的线粒体全基因组DNA设计的特异引物组ZHM1F/ZHM1R能够特异性的检测出桑树拟干枯病病原菌Fusariumsp,而且检测所用时间短,检测结果精确度高。
上述实施例为本发明较佳的实施方式,但本发明的实施方式并不受上述实施例的限制,其他的任何未背离本发明的精神实质与原理下所作的改变、修饰、替代、组合、简化,均应为等效的置换方式,都包含在本发明的保护范围之内。

1.一种桑树拟干枯病病原菌Fusarium sp的线粒体全基因组DNA在检测桑树拟干枯病病原菌Fusarium sp中的应用,其特征在于,所述线粒体全基因组DNA的核苷酸序列如SEQID NO.1所示。
2.一种检测桑树拟干枯病病原菌Fusarium sp的方法,其特征在于,将待测样本线粒体全基因组DNA的核苷酸序列与SEQ ID NO.1所示序列进行比对,根据比对结果判断待测样本中是否含有桑树拟干枯病病原菌Fusarium sp。
3.一组检测桑树拟干枯病病原菌Fusarium sp的引物,其特征在于,所述引物为引物组ZHM1F/ZHM1R,所述引物的核苷酸序列分别如SEQ ID NO.2~3所示。
4.权利要求3所述引物在检测桑树拟干枯病病原菌Fusarium sp和/或制备检测桑树拟干枯病病原菌Fusarium sp的试剂盒中的应用。
5.一种检测桑树拟干枯病病原菌Fusarium sp的方法,其特征在于,根据权利要求1中所述桑树拟干枯病病原菌Fusarium sp的线粒体全基因组DNA设计引物,进行PCR扩增,所述引物为权利要求3所述引物。
6.一种检测桑树拟干枯病病原菌Fusarium sp的试剂盒,其特征在于,所述试剂盒包含权利要求3所述引物。
7.权利要求5所述方法或权利要求6所述试剂盒在检测桑树拟干枯病病原菌Fusariumsp中的应用。
