背景技术

活骨是连续进化的器官,并且在骨维持的正常过程中,正在采用恒定的重塑过程。在这些手术中,旧骨被新骨替换,并且器官响应其对强度和弹性的环境变化要求。因此,正常的重塑进展需要紧密地协调骨再吸收和骨形成过程的机械加载过程。
在细胞术语中,这取决于破骨细胞(骨再吸收细胞)和成骨细胞(骨形成细胞)的顺序功能。另外,需要内皮细胞和内皮细胞前体(成血管细胞)在发育的骨组织中形成新血管。然而,参与骨形成的各种细胞类型具有不同的谱系。现在已知成骨细胞来自(stalk from)间充质干细胞,而破骨细胞(直接源自造血干细胞(HSC))和内皮细胞是常见的胚细胞集落形成细胞的后代。如此,依赖于成骨细胞作为专属细胞成分的离体生产骨样材料的方法遭受继承性缺陷。
发明内容
根据第一方面,本发明提供包括细胞群体的组合物,该细胞群体特征在于与对照表达水平相比,多个基因的表达水平差异,所述多个基因选自从表1-11选择的至少两个表。

基因表达的确定
基因表达是通过RNA聚合酶将DNA转录为信使RNA。如本文所使用,术语“表达”指基因产物的生物合成,包括所述基因产物的转录和/或翻译。因此,核酸分子的表达可以指核酸片段的转录(如,转录导致mRNA或其他功能RNA)和/或RNA翻译成前体或成熟蛋白(多肽)。
上调描述了已经观察到在一个样品(如,适合于移植的样品)中与另一个(如对照样品)相比具有更高的表达(如,更高的mRNA水平)的基因。下调描述了已经观察到在一个样品(如,适合移植的样品)中与另一个(如对照样品)相比具有更低的表达(如,更低的mRNA水平)的基因。
在实施方式中,在蛋白质水平下测量基因表达。测量样品中蛋白质的量/水平的方法的实例包括但不限于:蛋白质印迹、免疫印迹、酶联免疫吸附测定(ELISA)、“夹心”免疫测定、放射免疫测定(RIA)、免疫沉淀、表面等离子体共振(SPR)、化学发光、荧光偏振、磷光、免疫组织化学(IHC)分析、基质辅助激光解吸/电离飞行时间(MALDI-TOF)质谱、微细胞计数(microcytometry)、微阵列、抗体阵列、显微镜检查(如,电子显微镜检查)、流式细胞术和基于蛋白质组的分析。

术语“核酸”是本领域熟知的。如本文所使用,“核酸”通常是指包括核碱基的DNA、RNA或其衍生物或类似物的分子(即,链)。核碱基包括,例如,在DNA中发现的天然存在的嘌呤或嘧啶碱基(如,腺嘌呤“A”、鸟嘌呤“G”、胸腺嘧啶“T”或胞嘧啶“C”)或RNA中发现的天然存在的嘌呤或嘧啶碱基(如,A、G、尿嘧啶“U”或C)。术语“多核苷酸”、“多核苷酸序列”、“核酸序列”和“核酸分子”在本文中可互换使用。
许多检测和定量技术可用于确定多个核酸的表达水平,包括但不限于:PCR、RT-PCR、RT-qPCR、NASBA、RNA印迹技术、杂交阵列、分支核酸扩增/技术、TMA、LCR、高通量测序或下一代测序(NGS)方法(诸如RNA-seq)、原位杂交技术、和扩增过程(然后进行HPLC检测或MALDI-TOF质谱法)。
在本发明的实施方式中,可以通过诸如聚合酶链反应(PCR)及其变化的方法扩增和检测核酸的全部或部分,例如但不限于定量PCR(Q-PCR)、反转录PCR和实时PCR(包括作为测量样品中每个序列的mRNA拷贝的初始量的手段)。这些方法将利用与核酸的部分互补的一种或两种引物,其中引物用于引发(prime)核酸合成。新合成的核酸任选地被标记,并且可以直接检测或通过与本发明的多核苷酸杂交检测。可以在允许其杂交的条件下使新合成的核酸与多核苷酸(包含序列)接触。检测表达的核酸表达的其他方法包括RNA酶保护测定,包括液相杂交和细胞的原位杂交。
如本领域技术人员所理解的,核酸表达的检测可以通过检测这些核酸的任何适当部分或片段或整个核酸的表达来进行。优选地,该部分足够大以包含相对于样品中表达的其他序列的独特序列。而且,技术人员将认识到核酸的任一链可以作为核酸表达的指示物进行检测。这是因为核酸在细胞中表达为RNA分子,其可以转化为cDNA分子,以便于操作和检测。得到的cDNA分子可以具有表达的RNA的序列以及与其互补的链的那些序列。因此,可以检测RNA序列链或互补链中的任一个。当然,也可以检测没转化成cDNA的表达的RNA。
在实施方式中,方法包括进行样品中存在的mRNA分子的反转录;和使用与cDNA杂交的引物扩增靶cDNA和一个或多个对照cDNA。
用于测量RNA丰度的常用技术是RT-qPCR,其中反转录(RT)之后是实时定量PCR(qPCR)。可以使用市售的定量PCR的系统,例如Applied Roche的 的等的“实时PCR系统”。反转录首先从RNA生成DNA模板。该单链模板被称为cDNA。然后,在定量步骤中扩增cDNA模板,在此期间,标记的杂交探针或嵌入染料发出的荧光随着DNA扩增过程进展而变化。定量PCR产生原始RNA拷贝的增加或减少的测量,并且已经用于尝试限定与可相比的健康组织相比癌组织中基因表达的变化(NolanT,et al.Nat Protoc 1:1559-1582,2006;Paik S.The Oncologist 12:631-635,2007;Costa C,et al.Transl Lung Cancer Research 2:87-91,2013)。
通过下一代测序(NGS)技术可能完成的大规模平行测序是另一种实现组织样品中RNA转录物计数的方法,并且RNA-seq是利用其的方法。它是目前用于转录组分析的最强大的分析工具,包括不同生理条件之间的基因表达水平差异,或发育期间或疾病进展过程中发生的变化。具体而言,RNA-seq可用于研究现象,如基因表达变化、可变剪接事件、等位基因特异性基因表达和嵌合转录物——其包括基因融合事件、新型转录物和RNA编辑。
如本文所使用,术语“扩增(amplification或amplify)”意思是本领域已知的用于拷贝靶核酸——如表1-11中列举的基因——从而增加所选核酸序列的拷贝数的一个或多个方法。扩增可以是指数的或线性的。在具体实施方式中,靶核酸是RNA。

如本文所使用,术语“寡核苷酸”指由脱氧核糖核苷酸、核糖核苷酸或其任何组合组成的短聚合物。寡核苷酸的长度通常在约10和约100个核苷酸之间。寡核苷酸通常为15至70个核苷酸长度,其中20至26个核苷酸是最常见的。寡核苷酸可用作引物或探针。如果当寡核苷酸和核酸比对时寡核苷酸与核酸的部分具有至少50%的序列同一性,则寡核苷酸对核酸是“特异性的”。对核酸特异性的寡核苷酸是在适当的杂交或洗涤条件下能够与感兴趣的靶标杂交并且基本上不与不感兴趣的核酸杂交的寡核苷酸。较高水平的序列同一性是优选的,并且包括至少75%、至少80%、至少85%、至少90%或至少95%的序列同一性。

确定基因表达的试剂盒

术语“微阵列”指在基底上可杂交阵列元——优选多核苷酸探针——的有序排列。
在某些实施方式中,一个或多个算法或计算机程序可用于将测试样品中每个基因的量化表达水平与预定截止值(或与多个预定截止值)相比。可选地,可以提供由人手动执行必要步骤的一个或多个指令。用于确定和相比模式分析的算法包括但不限于主成分分析、Fischer线性分析、神经网络算法、遗传算法、模糊逻辑模式识别等。在分析完成之后,所得到的信息可以例如被显示在显示器上、传输到主计算机或者存储在存储设备上以便随后检索。
异质细胞群体
根据一些实施方式,本发明的细胞群体是异质细胞群体。
如本文所使用,术语“细胞群体”指表达相似或不同表型的至少两个细胞的组。在非限制性实例中,细胞群体可包括表达相似或不同表型的至少约10、至少约100、至少约200、至少约300、至少约400、至少约500、至少约600、至少约700、至少约800、至少约900、至少约1000个细胞。如本文所使用,术语“异质细胞群体”指至少两个细胞的组,其中至少部分细胞表达不同的表型。

在一些实施方式中,异质细胞群体来源于经历成骨诱导的细胞。
术语“成骨”或“骨生成”指来自未分化的间充质干细胞和成骨细胞谱系的细胞的骨细胞的增殖和骨组织的生长(即,新骨基质的合成和沉积)。骨生成也指先祖或前体细胞分化或转分化为骨细胞(即,成骨细胞)。先祖或前体细胞可以是多能干细胞,其包括如间充质干细胞。先祖或前体细胞可以是预定向(pre-committed)为成骨细胞谱系(如,成前骨细胞)的细胞或未预定向为成骨细胞谱系(如,前脂肪细胞或成肌细胞)的细胞。

在一些实施方式中,细胞来源于干细胞。在一些实施方式中,干细胞是间充质干细胞(MSC)。在一些实施方式中,MSC是自体MSC。在一些实施方式中,MSC是同种异体MSC。在一些实施方式中,自体MSC来源于自体人脂肪组织,并且被称为人脂肪组织源细胞(HATDC)。在另一实施方式,人脂肪组织源细胞(HATDC)是通过吸脂手术从脂肪组织获得的细胞。

接种从组织迁移的细胞
在一些实施方式中,通过以具体比的组织与无机物颗粒保持脂肪组织与无机物颗粒接触持续预定的一段时间以允许细胞迁移并附着至无机物颗粒来进行细胞的接种。在一些实施方式中,脂肪组织保持完整或可选地被机械解离(如,切碎成小组织片段)。

制造骨修复组合物的方法
本发明的组合物可以通过几种可选方法制备。在一些实施方式中,方法包括在3D培养物中培养细胞。在一些实施方式中,方法包括在3D培养物中培养之前在2D培养物中培养细胞。
在一些实施方式中,首先从组织样品中分离细胞。在一些实施方式中,分离包括血浆去除、离心和/或胶原酶温育。在其他实施方式中,细胞直接从组织迁移到支架。在一些实施方式中,组织是脂肪组织。在一些实施方式中,细胞是干细胞。在一些实施方式中,干细胞是人脂肪组织源细胞。
在一些实施方式中,首先在2D系统(如烧瓶)中培育和扩展分离的细胞。接下来,使用允许贴壁细胞附着和生长的培养基,在无机物颗粒上在无菌条件下离体培育和扩展在2D系统中生长的细胞。在一些实施方式中,培养基是无异种培养基。在其他实施方式中,培养基补充有血清。在一些实施方式中,支持这些细胞的初始生长和扩展阶段的培养基可任选地被另一种支持这些细胞和骨形成的分化的细胞培养物配方代替。

材料和方法:
实验设计
在四种不同条件下(指代为处理组:BL、A、B和C)培育细胞,这些不同的条件总结于表13中。每个实验重复三次。

RNA样品制备:
使用具有RNeasy微型试剂盒的Qiacube机器人(Qiacube robot with RNeasymini kit)(Qiagen)提取RNA。使用TapeStation(Agilent)评估所有总RNA样品的质量。所有样品的RNA值>9.5。使用用于Illumina BeadChips的TargetAmp纳米标记试剂盒(TargetAmpNano labeling kit for Illumina BeadChips)(Epicentre)通过体外转录将RNA扩增为生物素化的cRNA。根据直接杂交测定法(Illumina Inc.),将生物素化的cRNA与IlluminaHumanHT-12v4Expression BeadChip杂交。利用具有链霉抗生物素蛋白-Cy3的链霉抗生物素蛋白(GE Healthcare Amersham)对杂交芯片染色,用Illumina HiScan扫描,并将图像输入GenomeStudio(Illumina)进行质量控制(QC)。然后将数据输入JMP Genomics(SAS)进行统计分析,和输入IPA进行网络富集分析。
微阵列
对于微阵列分析,使用靶向超过47,000个探针的HumanHT-12v4ExpressionBeadChip Kit(illumina)。获得的原始数据包含超过47,000个探针。在log2转化、低表达过滤和样品间低变异性过滤后,保留约9,000个探针用于统计分析。
统计分析:
将原始基因表达数据从GenomeStudio输出并输入JMP Genomics v7软件(SASInstitute Inc,Cary,NC)。在对非表达的基因(检测p值<0.01)和对于样品间的低方差转录物(方差<5%)进行过滤之后,对log2转化的数据进行JMP基因组学中的质量控制和分析。数据分布显示相似的表达,因此该数据未标准化。使用单向ANOVA分析数据。差异表达的基因(DEG)被定义为使用具有至少两倍变化差异的假发现率(FDR)在校正的p值≤0.05下具有统计学显着性的转录物。使用以下软件进行数据分析:(1)GeneAnalytics,LifeMapsciences,(2)Ingenuity Pathway analysis(IPA 8.0),Ingenuity,Qiagen。
实施例1
如通过qRT-PCR分析的内源BMP-2、SP7、ALP的表达
为了评价3D系统(C和D组)和2D系统(A组)的成骨潜力,检查早期成骨标记物(内源骨形态发生蛋白(BMP2)、Ostrix(SP7)和碱性磷酸酶(ALP))的表达水平。首先,A、B和C组的成骨分化由补充到无异种培养基的150ng/ml BMP2诱导,持续两天。接下来,从系统A、B和C获得的RNA样品通过qRT-PCR分析。相对于对照组(BL组)的表达水平,分析表达水平。使用来自不同生物来源的三个重复(指代为AD153、AD154和AD160)进行实验,结果分别呈现在图1、2和3中。
在成骨诱导后,早期成骨标记物:BMP-2(图1A、2A和3A)、SP7 2(图1B、2B和3B)和ALP 2(图1C、2C和3C)的表达水平升高。
先前的研究已经证明,除了外源性BMP2之外,BMP2的内源表达也对于成骨分化起关键作用并且是必需的。结果证明由外源BMP2诱导的3D-HADTC中内源BMP2的升高(图1C、2C和3C)。在分化的第3天,内源BMP2平均增加(对于所使用的三个批次)3.02±0.76倍。
值得注意的是,所有测试的基因(BMP2、SP7、ALP)的表达与具有或不具有BMP2的2D相比,在BMP2处理后在3D中更高(图1A-C、2A-C和3A-C)。这些结果表明相对于在2D系统中生长的HADTC,在3D系统中生长的HADTC分化为成骨细胞的效力增加。
实施例2
微阵列分析
首先,通过分析不同处理组(系统)之间和不同生物复制(AD153、AD154和AD160)之间的差异来建立方差分量。
结果表明总方差的约66%是由于处理组之间的差异,并且另外约18%的方差是由于生物复制之间的差异(图4)。
对于每个处理组(A、B、C),与基线水平(BL)相比,分析基因表达水平,并且在维恩图中呈现差异表达基因(DEG)(图5)。差异表达基因是与基线水平相比显示至少2倍变化(FC>=2)的基因。如图5所示,与基线水平(BL)相比,组A中31个基因差异表达。另外,与基线水平(BL)相比,在B组或C组中超过500个基因差异表达。值得注意的是,与基线水平(BL)相比,B和C组之间376个DEG是共有的。与基线水平(BL)相比,376个DEG中的362个仅在B组和C组之间是共有的,而14个DEG对于处理组A、B和C是共有的。这些结果说明,3D系统中生长的细胞影响细胞超过成骨诱导(一个或多个成骨诱导物,持续2天)。此外,与基线水平(BL)相比,DEG的诱导和降低对于B组和C组比A组更显著(图6)。
而且,图7中所示的热图说明,处理组A和BL是相似的并且与处理组B和C显著不同,处理组B和C是相似的。
微阵列分析说明,当HATDC在3D中扩展时,发生基因表达概括的显着改变。相反,当相同的细胞在2D条件中生长时——利用相同的培养基和成骨诱导条件(BMP2、2d),基因表达概括与基线对照(2D,无BMP2条件)非常相似,并且与在3D条件下获得的基因表达概括(B组和C组)非常不同。
实施例3
微阵列分析结构
分析微阵列结果并将DEG分组成不同的簇。结果说明,与基线水平(BL)相比,对于经历用一种或多种成骨诱导物成骨诱导的处理组(A、B和C组),仅14个DEG是共有的(表12)。
发现经历48小时成骨诱导的HATDC显示基因ATOH8、CGB1、CMTM4、FOXO、ID1、ID2、ID3、NEBL、OSR1、PRRX2、SAMD11、SLC16A3和SMAD9的表达水平的调节。具体而言,与未经历成骨处理的HATDC(BL)相比,在成骨诱导(A、B和C组)后,基因:ATOH8、CGB1、CMTM4、FOXO、ID1、ID2、ID3、NEBL、PRRX2、SAMD11、SLC16A3和SMAD9的表达水平被诱导。与未经历成骨诱导的HATDC(BL)相比,经历成骨诱导(A、B和C组)的HATDC中基因OSR1的表达水平降低。

图8说明了在不同测试生长条件下诱导或减少的经典途径(左)、上游调节子(中)和功能分析相关的描述符(descriptor)的比较。通过IPA分析工具进行3个处理相比。这里显示的每个描述符代表与基线(BL)处理相比诱导或减少的许多相关DEG。在这些热图中总结并说明了每个描述符的所有相关DEG的总体效果。结果显示,两种3D生长条件(B和C处理)显著地影响所提到的描述符,而2D生长条件(处理A)相对于基线(BL)具有较小影响。
干细胞标记物
与对照(BL)相比,多能(pluripotent/multipotent)干细胞标记物(包括:CD13、CD73、CD90和KLF4)的表达水平在3D系统(B和C组)中生长的HATDC中降低(表1和1b)。这些结果指示,在3D系统中生长的HATDC经历增强的分化。

在3D系统中生长的HATDC表现减少的增殖和增强的分化。微阵列结果说明,在3D系统中生长的HATDC表现细胞标记物(AURKA、FOS、FGF2(bFGF)、BCL2L1、DDX21、RRAS2、STAT1和ANXA2)的表达增加。此外,在3D系统中生长的HATDC表现细胞标记物(包括:SFRP2、ID1、ID2、ID3、MRAS、NOX4、NOTCH3和RGCC)的表达增加(表2和2b)。

MHC I蛋白
主要组织相容性复合体(MHC)抗原几乎在所有分化的细胞中表达。这些蛋白参与外来抗原向免疫系统的呈递。已知MSC表达低水平的MHC I类分子。
相对于在2D系统中生长的HATDC,MHC I基因在3D系统中生长的HATDC中被诱导,指示了3D系统中细胞分化增强(表3、3b)。

脂肪细胞标记物

成骨细胞标记物
该簇的基因标记物对于成骨细胞分化是关键的(如内源BMP2、SP7和ALP),其相对于2D在3D条件下增强。
结果说明了标记物诸如BMP2、SP7和ALP的诱导,这些结果得到qRT-PCR结果的进一步支持(图1A-C、2A-C和3A-C)。在3D中获得的骨分化的其他重要标记物是:POSTN、FGFR3和DLX5。Msx1和Msx2的诱导指示发育过程以及神经嵴细胞中发生骨分化的机制(表5、5b)。
在IPA(参见,独创性途径分析-http://www.ingenuity.com/products/ipa)分析后获得的结果说明,3D生长条件(B和C组)导致参与成骨细胞分化的超过30个DEG,而A组(在2D系统中生长并经历成骨诱导)不导致参与该途径的DEG。

骨软骨先祖和/或肥大软骨细胞基因标记物
破骨细胞标记物特异于软骨发育和软骨细胞、骨软骨先祖和肥大软骨细胞。这些基因标记物指示骨分化机制涉及软骨内骨化(表6、6b)。具体标记物是:COL10A1、MMP13和COMP。

ECM标记物和结构蛋白

生成血管和血管原性基因
生成血管和血管原性基因标记物有助于血管发生和血管生成(vascularogenesis)过程。有些是生长因子或细胞因子,诸如:PGF和IL8。其他是血管形成的特定调节物,诸如:ANG、ANGPT2和ANGPTL2。通常,在广泛骨生成期间,主要通过软骨内骨化过程增强血管发生。
结果说明,与2D生长条件相比,3D中诱导了许多生成血管的因子(表9、9b)。而且,IPA分析的结果说明血管发生和血管生成途径被显着诱导(图8,右,用虚线箭头标记),并涉及96个(B组)和105个(C组)相关DEG(图10B)。相反,在2D生长条件(组A)中,这些过程不被诱导(图8,右,由虚线箭头标记和图10A)。
