技术领域
本发明涉及基因工程技术和植物学领域,具体涉及水稻产量相关性状,包括株高、生育期、穗型、育性有关的基因及其应用。
背景技术
植物种质资源是品种改良和作物生产的重要基础。回顾水稻、小麦、玉米等重要农作物育种的发展历程,每一次育种的飞跃,都与这些农作物重要农艺性状(比如,高产、抗病、抗逆、优质等)的发掘和利用有着密切关系。其中,高产是农作物育种的最主要目标之一。产量是一个复杂的数量性状,受株型、穗粒、生育期等多种性状的影响[Xing et al,2010;王昌华等2007;陈温福等2001]。对这些分解的单个性状,目前主要用QTL(quantitative trait locus)定位和图位克隆进行研究[McCough et al,1995;黎毛毛等2008;康乐等2008]。利用这些技术,与数量性状相关的大量QTL位点被发现,人们还鉴别和克隆了其中一些重要性状的主效基因,阐释了控制这类性状的一些重要机制[曹立勇等2003;Miura et al,2011;You et al,2006],尤其是对矮杆、籽粒、分孽等性状的研究取得了重大进展[江光怀等2002;钱前等2001;Yamamoto et al 1998],加深了对产量形成机制的理解。随着单个性状研究的深入,急需从总体上了解决定高产品种必须基因的数量、遗传网络、在染色体的位置、功能类型及其相互关系,在基因组水平认识高产的形成机制,从而指导作物的高产育种。因此,探索数量性状遗传网络的研究方法,具有重要的科学意义和实际应用价值。
众所周知,60年代开始的水稻“绿色革命”,改变了水稻的株型,最终使水稻产量成倍增长[邹江石等;Springer et al,2010]。绿色革命前的水稻品种主要表现为株高、披叶、易倒伏、不耐肥、收获指数低等特点[姚立生等1990;林世成等1991]。为了克服这些缺点,国际水稻研究所用亲本低脚乌尖和皮泰杂交育成高产品种IR8。以IR8为基础,育成了一系列高产品种:IR8→IR24→IR26→IR30→明恢63[林世成等1991];其中,明恢63和IR24成为我国推广面积最大的品种(恢复系)。以明恢63为亲本,又育成了广泛推广应用的高产品种辐恢838、CDR22、成恢047、蜀恢527、绵恢725、R818、明恢70、明恢86、乐恢188、中恢8006等[吴方喜等2011;万建民,2010;王玉平等2004]。
由此可见,水稻绿色革命前后在株型和产量上有明显的分际。IR8及其后代品种中共有的染色体区段或基因,很可能是来自亲本低脚乌尖和皮泰中与株型和产量相关的基因[Hargrove et al 1979]。而这些共有的区段可以通过全基因组测序及其系谱分析定位,进而确定绿色革命的高产品种中基因的数量、位置、类型等。再利用CRISPR/Cas9技术对这些候选基因进行功能验证,则能找到与株高、生育期、穗型、育性等重要农艺性状相关的基因。这些基因可以调节植物的株高、生育期、穗型等,从而提高农作物的产量。
发明内容
为了克服现有技术中的不足之处,本发明的目的是提供利用系谱法来寻找的与水稻产量相关的基因及其应用。
为了实现上述技术目的,本发明采用的技术方案的如下:本发明与水稻产量相关性状,包括株高、生育期、穗型、育性有关的基因,所述的基因的序列如SEQ ID NO:1、3、5、7…79所示的核苷酸序列,利用系谱法来寻找的候选基因并通过CRISPR/Cas9技术进行功能验证。
本发明与水稻产量相关性状,包括株高、生育期、穗型、育性有关的基因编码的蛋白,所述的基因编码的氨基酸序列如SEQ ID NO:2、4、6、8…80所示的氨基酸序列。
本发明的利用系谱来解析与水稻产量相关性状,包括株高、生育期、穗型、育性有关的基因的方法,包括如下步骤:
1)特征系谱的选择及其重要农艺性状相关基因的追踪:以培育重要农艺性状(如高产、抗病、抗逆、株型、粒型等)为目标的育种过程中涉及的一系列农作物品种为研究对象,通过测序亲本及后代,追踪子代从亲本中继承的与培育的目标农艺性状相关的基因;
2)以水稻绿色革命相关高产基因为例,以绿色革命关键品种IR8及其亲本以及后代育成的一系列品种为研究材料;
(1)测序品种的选择与表型确认:选择原始亲本低脚乌尖和皮泰,杂交育成的IR8及其子代IR24、IR26(UPR221的姊妹系)、IR30和明恢63,明恢63的另一亲本圭630,明恢63为亲本育成的品种辐恢838、CDR22、成恢047、蜀恢527、绵恢725、R818、明恢70、明恢86、乐恢188和中恢8006等18个高产品种为系谱追踪的主体品种;IR20为主要旁系品种,其次为IR36、9311和蜀恢527(均有IR24的血缘);特特普、Kasalath、胜利籼、广场13、中农4号、川农422、W1543(野生稻)为参考品种,这些参考品种都是高秆、易倒、株型较差、产量较低或绿色革命前的推广品种,对所选品种按高产栽培技术种植,三次重复;测定株型相关的数据、倒伏状况、穗部性状和产量,确认测序材料与文献报道的株型一致;
(2)品种的测序、拼装及SNP和Indel的calling:使用Illumina solexa双末端重测序方法对每个样本进行高覆盖度的测序,采用多途径的SNP和Indel的calling策略,以排除假阳性及假阴性,并提高遗传标记的真实度;
(3)重组区段的确定:根据calling得到的SNP及indel作为markers,对IR8和明恢63进行基因型分析,确立基因型背景;系统检测基因型进行交替或变化的位点;结合基因型的背景,确立基因型变化方向、区域大小,从而确定重组的数量和区段的长度;根据同一样本、多次独立测序、独立分析结果,筛选可靠的重组事件;类似的,对IR24、IR26和IR30进行同样的分析,确定子代品种中都保留的明恢63的部分,作为强人工选择的目标区段;
(4)与高产相关的基因及遗传网络的筛选:结合旁系材料和参照材料的分析结果,进一步缩小筛选范围,更准确的定位受强选择的基因,排除一些与人工选择无关的、因遗传连锁而存在的基因;
(5)遗传重组和基因转换的鉴定与分析:以系谱关系为基准,根据某一位点及其周边序列的变化情况,可以筛选出强选择区段及其逐代变化趋势,在逐代选择而留下的区段中,更容易检测到受选择的基因;同样的,根据系谱信息,也可以追踪将新的遗传信息引入后代的基因转换事件发生的时间和方向;
(6)强选择基因的克隆与功能分析:利用CRISPR/Cas9技术,构建系谱追踪获得的、功能未知的强选择基因的敲除或敲低载体;用农杆菌介导法将敲除载体或敲低载体转化到供体品种中,筛选突变株系,观察突变株的表型及相关性状。
进一步地,在步骤2)中,确定的作为分子标记的SNP和indel。
进一步地,在步骤2)中,确定的重组区段以及强人工选择的目标区段。
进一步地,在步骤5)中,筛选的与高产相关的受强选择的基因。

有益效果:本发明通过对绿色革命前后相关品种的系谱追踪,确定绿色革命的品种中高产相关区段及其基因的数量、遗传网络、位置、类型等,了解高产及其株型这个复杂性状的分子遗传基础,进而提高株型与高产育种的效率。利用系谱追踪来研究复杂的株型与产量性状的分析方法,可供其他作物或其他性状的系谱追踪借鉴。
本发明与现有技术的区别在于,具有如下优点:
(1)本发明提供了一批与水稻高产相关的基因,涉及到水稻高产相关的多个性状,包括株高、生育期、穗型、育性等。本发明从总体上了解决定高产品种必须基因的数量、遗传网络、在染色体的位置、功能类型及其相互关系,在基因组水平认识高产的形成机制,从而指导作物的高产育种。
(2)本发明以经典遗传学为理论基础,通过测序原始亲本及其许多后代,运用系谱追踪的独特优势,提高基因组序列分析精度,从而追踪子代从原始亲本继承的株型和产量相关的染色体区段及其承载的基因。
(3)本发明绿色革命前后水稻产量与株型的明显差异、绿色革命两个原始亲本的长长系谱链、多套遗传材料及其遗传设计的目标、基因组测序手段的经济实用化、基因组测序手段的经济实用化、系谱追踪在基因组序列分析精度中的特殊优点等等,提供了估算极小概率遗传理论预期的机会,使比较观察到的与预期的遗传区段成为可能,从而有助于我们追踪到原始亲本中与株型和产量相关的区段与基因,确定绿色革命的高产品种中基因的数量、遗传网络、位置、类型等,同时更深入的了解遗传重组和基因转换在优良品种育种中的作用,推算选育优良品种所需群体的大小和效率,这将对遗传育种具有重要的指导意义。
(4)这些基因是以水稻“绿色革命”中最著名的品种IR8及其衍生出的一系列水稻品种为研究材料,通过测序原始亲本及其后代,运用系谱追踪的独特优势,追踪子代从原始亲本继承的株型、产量相关的染色体区段及其承载的基因,从而被确定为是与绿色革命高产品种中高产相关的候选基因。再利用CRISPR/Cas9技术构建敲除(knockout)或敲低(knockdown)载体对这些候选基因进行功能验证,从而确定它们与株高、生育期、穗型、育性等重要农艺性状相关。

以下通过实施例进一步说明本发明。应该理解的是,这些实施例是本发明的阐释和举例,并不以任何形式限制本发明的范围。
本发明经过广泛的研究,利用系谱法找到与水稻高产相关的基因。本发明的基因可应用于作物的高产育种中。下述实施例中所用方法如无特别说明,均为常规方法。
本发明与水稻产量相关性状,包括株高、生育期、穗型、育性有关的基因,所述的基因的序列如SEQ ID NO:1、3、5、7…79所示的核苷酸序列,利用系谱法来寻找的候选基因并通过CRISPR/Cas9技术进行功能验证。

试验例1
发生变化的表型大多为株高,生育期,穗型,育性等与产量密切相关的表型(表1和表2),说明本方法在筛选高产基因上有着很高的效率。强选择基因及其敲除后突变体表型如表1所示,与野生型对比,大部分基因的突变体均表现出矮化的表型,其中一些基因表现出生育期、穗型和穗子大小等性状的改变。Os10g0555100突变体在株高减少23%之外,穗型也明显变得更加稀疏。Os10g0558850突变体株高减少了10%的同时叶片卷曲。Os01g0884400,Os01g0886000和Os01g0930800突变体开花时间明显推迟。

而在下调表达实验中(表2),16个基因中有10个在再生苗阶段表现出各种表型异常,包括生长迟缓,叶片发黄和叶片卷曲等。其中Os12g0104733在表达下调后在愈伤再生阶段不生长叶片,但大量生长须根,说明该基因可能对叶的分化和生长有重要作用。

Claims (8)

1.与水稻产量相关的基因,其特征在于:所述的基因的序列如SEQ ID NO:1、3、5、7…79所示的核苷酸序列,利用系谱法来寻找的候选基因并通过CRISPR/Cas9技术进行功能验证。
2.与水稻产量相关的基因编码的蛋白,其特征在于:所述的基因编码的氨基酸序列如SEQ ID NO:2、4、6、8…80所示的氨基酸序列。
3.利用系谱来解析与水稻产量相关的基因的方法,其特征在于包括如下步骤:
1)特征系谱的选择及其重要农艺性状相关基因的追踪:以培育重要农艺性状(如高产、抗病、抗逆、株型、粒型等)为目标的育种过程中涉及的一系列农作物品种为研究对象,通过测序亲本及后代,追踪子代从亲本中继承的与培育的目标农艺性状相关的基因;
2)以水稻绿色革命相关高产基因为例,以绿色革命关键品种IR8及其亲本以及后代育成的一系列品种为研究材料;
(1)测序品种的选择与表型确认:选择原始亲本低脚乌尖和皮泰,杂交育成的IR8及其子代IR24、IR26(UPR221的姊妹系)、IR30和明恢63,明恢63的另一亲本圭630,明恢63为亲本育成的品种辐恢838、CDR22、成恢047、蜀恢527、绵恢725、R818、明恢70、明恢86、乐恢188和中恢8006等18个高产品种为系谱追踪的主体品种;IR20为主要旁系品种,其次为IR36、9311和蜀恢527(均有IR24的血缘);特特普、Kasalath、胜利籼、广场13、中农4号、川农422、W1543(野生稻)为参考品种,这些参考品种都是高秆、易倒、株型较差、产量较低或绿色革命前的推广品种,对所选品种按高产栽培技术种植,三次重复;测定株型相关的数据、倒伏状况、穗部性状和产量,确认测序材料与文献报道的株型一致;
(2)品种的测序、拼装及SNP和Indel的calling:使用Illumina solexa双末端重测序方法对每个样本进行高覆盖度的测序,采用多途径的SNP和Indel的calling策略,以排除假阳性及假阴性,并提高遗传标记的真实度;
(3)重组区段的确定:根据calling得到的SNP及indel作为markers,对IR8和明恢63进行基因型分析,确立基因型背景;系统检测基因型进行交替或变化的位点;结合基因型的背景,确立基因型变化方向、区域大小,从而确定重组的数量和区段的长度;根据同一样本、多次独立测序、独立分析结果,筛选可靠的重组事件;类似的,对IR24、IR26和IR30进行同样的分析,确定子代品种中都保留的明恢63的部分,作为强人工选择的目标区段;
(4)与高产相关的基因及遗传网络的筛选:结合旁系材料和参照材料的分析结果,进一步缩小筛选范围,更准确的定位受强选择的基因,排除一些与人工选择无关的、因遗传连锁而存在的基因;
(5)遗传重组和基因转换的鉴定与分析:以系谱关系为基准,根据某一位点及其周边序列的变化情况,可以筛选出强选择区段及其逐代变化趋势,在逐代选择而留下的区段中,更容易检测到受选择的基因;同样的,根据系谱信息,也可以追踪将新的遗传信息引入后代的基因转换事件发生的时间和方向;
(6)强选择基因的克隆与功能分析:利用CRISPR/Cas9技术,构建系谱追踪获得的、功能未知的强选择基因的敲除或敲低载体;用农杆菌介导法将敲除载体或敲低载体转化到供体品种中,筛选突变株系,观察突变株的表型及相关性状。
4.根据权利要求3的利用系谱来解析与水稻产量相关的基因的方法,其特征在于:在步骤2)中,确定的作为分子标记的SNP和indel。
5.根据权利要求3的利用系谱来解析与水稻产量相关的基因的方法,其特征在于:在步骤2)中,确定的重组区段以及强人工选择的目标区段。
6.根据权利要求3的利用系谱来解析与水稻产量相关的基因的方法,其特征在于:在步骤5)中,筛选的与高产相关的受强选择的基因。
7.含有权利要求1所述的与水稻产量相关的基因的基因敲除或敲低载体。
8.含有权利要求7所述的与水稻产量相关的基因的基因敲除或敲低载体的突变株系。
