Description

Plasmide mit einer erhöhten Replikationsrate
Die vorliegende Erfindung betrifft einen Plasmidvektor, umfassend a) einen Replikationsursprung; und b) eine PAS-Region, umfassend i) eine Primosomenassemblierungssequenz PAS-forward (SEQ ID NO:2) , die 3'des Replikationsursprungs und in Richtung der Replikation lokalisiert ist; ii) eine Primosomenassemblierungssequenz PAS-revers (SEQ ID NO:3) , die 3' der Primosomenassemblierungssequenz PAS-forward und in Richtung entgegen der Replikation lokalisiert ist; und iii) eine Sequenz X zwischen der Primosomenassemblierungssequenz PAS-forward und der Primosomenassemblierungssequenz PAS-revers, welche höchstens etwa 75% Sequenzidentität zur SEQ ID NO:1 aufweist .
Das Prinzip vieler neuer Therapieformen besteht in der Nutzung einer genetischen Information zur Wirkstoff Synthese in einer Zielzelle. Hierfür wird die genetische Information in Form eines Zielgens zur Verfügung gestellt. Um eine effiziente Übertragung des Zielgens in eine Zielzelle erreichen zu können, muss das zu übertragende Zielgen zunächst in ausreichender Menge synthetisiert werden. Plasmid-DNA (pDNA) bzw. Plasmidvektoren stellen flexible und leicht zu modifizierende Quellen rekombinanter DNA für verschiedenste Forschungsanwendungen, industrielle und pharmazeutische Anwendungen dar. Insbesondere im Bereich der modernen Medizin oder Gentherapie dienen Plasmide beispielsweise bei der Produktion von mRNA oder von viralen Vektoren einerseits als wichtige Rohmaterialien, und können andererseits, beispielsweise in Form von DNA-Impfstoffen, auch selbst als Wirkstoff zum Einsatz kommen. Bei der Entwicklung und Anwendung neuer Technologien ist der Bedarf an qualitativ hochwertiger Plasmid-DNA in den letzten Jahren stark angestiegen. Da die Bereitstellung von großen Mengen hochreiner Plasmid-DNA oft einen limitierenden Faktor darstellt , ist die Verbesserung der vorhandenen Prozesse zur Herstellung von Plasmid-DNA von zentraler Bedeutung .
Plasmid-DNA wird klassischerweise mittels Fermentation unter Nutzung rekombinanter Bakterien, wie beispielsweise Escheri chia coli , gewonnen . Hierzu wird ein ausgewählter Bakterienstamm mit einem Plasmid, welches das Zielgen trägt , trans formiert und anschließend unter geeigneten Bedingungen kultiviert . Bei der Teilung und Vermehrung der Bakterien repli zieren und vermehren diese das enthaltene Plasmid und damit das darauf enthaltene Zielgen . Dieser Prozess wird als Klonierung bezeichnet und erlaubt eine ef fi ziente und sequenztreue Verviel fältigung beliebiger Zielgene . Häufigkeit und Ef fi zienz der Plasmidreplikation bestimmen dabei die Menge an Plasmid, die aus j eder einzelnen Bakterienzelle gewonnen werden kann . Diese Parameter hängen mitunter von den Eigenschaften der Bakterienzelle , insbesondere aber von den Eigenschaften des verwendeten Plasmids ab .
Plasmide enthalten regulatorische Elemente , welche von Proteinen der j eweiligen Wirts zelle erkannt werden und zur Expression Cis- agierender Ef fektoren führen . Eine DNA-Sequenz , welche die zur Replikation notwendigen Elemente enthält , wird als Replikationsursprung bezeichnet . Bei den regulatorischen Elementen, die innerhalb des Replikationsursprungs kodiert sind, kann es sich sowohl um Protein- , als auch RNA-Ef f ektoren handeln . Unabhängig vom molekularen Aufbau ist der Wirkmechanismus allerdings ähnlich : Ein Element übernimmt eine positiv regulatorische Funktion und initiiert die Replikation . Ein zweites Element beeinflusst Expression oder Funktion des ersten Elements und reprimiert die Replikation . Die relative Häufigkeit , mit der die beiden Elemente in der Zelle vorliegen, beeinflusst die Zahl der Plasmidkopien in einer Zelle . Die Kopienzahl von Plasmiden, die beispielsweise den pMBl- oder den damit nah verwandten ColEl-Replikationsursprung enthalten, wird durch die Interaktion der zueinander komplementären RNAs RNAI I und RNAI beeinflusst . RNAI I ist eine 553 Basenpaare lange RNA, deren Transkription durch den relativ schwachen RNAI I-Promotor koordiniert wird . Nach der Transkription bindet RNAI I an die homologe Sequenz auf dem Plasmid und initiiert im Stile eines Primers die Replikation . RNAI ist eine 108 Basenpaare lange und zu RNAI I vollständig homologe RNA, deren Expression durch den relativ starken RNAI-Promotor koordiniert wird . Durch Interaktion der homologen Bereiche von RNAI und RNAI I behindert erstere die Bindung zweiterer an das Plasmid und damit die Replikationsinitiation . Diese Interaktion wird durch das Genprodukt des auf vielen Plasmiden kodierten rop ( repressor of primer ) -Gens stabilisiert . Da der Promotor von RNAI stärker ist als der Promotor von RNAI I , kommt es bei steigender Zahl an Plasmidkopien zu einem Überangebot von RNAI , was zu einer vollständigen Blockade der Replikationsinitiation führt . Die Zahl der Plasmidkopien ist durch diesen regulatorischen Mechanismus nach oben hin begrenzt . Um eine höhere Zahl an Plasmidkopien und damit eine ef fi zientere Vermehrung des auf einem Plasmid enthaltenen Zielgens zu erreichen, muss der regulatorische Mechanismus der Plasmidreplikation derart angepasst werden, dass die Plasmidreplikation maximiert wird, ohne eine zu starke metabolische Bürde für die zur Klonierung eingesetzten Bakterienzellen zu erzeugen . Zur Vermeidung eines Plasmidverlusts durch Erhöhung der metabolischen Bürde werden bei einigen pDNA-Produktionsprozessen in der initialen Massebildungsphase der Fermentation niedrigere Fütterungsraten eingesetzt . Diese Anpassungen haben allerdings eine Verlängerung der Fermentationsdauer und damit des Produktionsprozesses insgesamt zur Folge . Zur weiteren Erhöhung der Produktionsef fi zienz und damit zur Senkung der Produktionskosten bei der Plasmidproduktion ist neben der Erhöhung der Plasmidtiter auch eine Verkürzung der Fermentations- und Prozessdauer geeignet .
Derzeit wird Plasmid-DNA in der Regel in einem fermentativen Prozess in Bakterien produziert . Um möglichst hohe Titer an Plasmid-DNA und somit auch des Zielgens zu erreichen, werden hierbei sogenannte „high copy" Plasmide wie beispielsweise pUC19 oder pVAXl eingesetzt . Solche Plasmide stellen Varianten natürlich vorkommender Plasmide dar, die entweder durch zufällige Mutagenese und Selektion oder durch gerichtetes Design entstanden sind . Grundsätzliche Prinzipien zur Erstellung von high copy Plasmiden beruhen auf der Störung der Interaktion zwischen den regulatorischen Elementen, bzw . einer Anpassung ihrer relativen Konzentration innerhalb der Zelle . Darüber hinaus konnte auch die Integration von Sequenzen, welche die Replikation unterstützen, als wirksames Mittel zur Erhöhung der
Kopienzahl identi fi ziert werden .
Viele Plasmide , die zur Klonierung von therapeutisch relevanten Zielgenen eingesetzt werden, beispielsweise pUC19 , pVAXl oder pBluescript , besitzen eine Variante des pMBl Replikationsursprungs , den sogenannten pUC Replikationsursprung . Solche sogenannten pUC-Plasmide unterscheiden sich von pMBl-Plasmiden, d . h . Plasmiden mit einem pMBl Origin wie beispielsweise pBR322 , durch das Fehlen der kodierenden Sequenz für das Regulatorprotein Rop . Dadurch fehlt das Regulatorprotein Rop, welches die Interaktion zwischen RNAI und RNAI I stabilisiert und dadurch die Ef fektivität von RNAI erhöht ( Tomi zawa et al . Control of ColEl plasmid replication : enhancement of binding of RNA I to the primer transcript by the Rom protein . Cell . 1984 Oct ; 38 ( 3 ) : 871- 8 ) . Die Schwächung der RNAI/RNAI I Interaktion durch das Fehlen von Rop hat somit einen positiven Ef fekt auf die Zahl der Plasmidkopien in der Zelle . Darüber hinaus besitzt die auf pUC-Plasmiden kodierte RNAI I einen Einzelbasenaustausch, der bei Temperaturen ab 37 °C eine Strukturänderung der RNAII hervorruft. Diese Strukturänderung mindert die Affinität von RNAI zu RNAII, wodurch ein größeres Übergewicht an RNAI nötig ist, um die Replikation zum Erliegen zu bringen. Somit kann diese verringerte Bindungsaffinität der regulatorischen RNAs eine erhöhte Plasmidkopienzahl bewirken (Muesing et al.; A single base-pair alteration is responsible for the DNA overproduction phenotype of a plasmid copy-number mutant. Cell. 1981 Apr;24 (l) :235-42) . Als Resultat kann in einem Produktionsprozess aus jeder einzelnen Zelle eine größere Zahl an Plasmiden und damit ein insgesamt höherer Plasmidtiter erzielt werden. Aufgrund der oben beschriebenen temperaturabhängigen Erhöhung der Plasmidkopienzahl wird bei vielen Fermentationsprozessen des Stands der Technik eine Kultivierungstemperatur von 37 °C verwendet.
Die Deregulierung der RNAI/RNAII-Interaktion ist ein ausgesprochen probates Mittel zur Erhöhung der Plasmidkopienzahl. Während Plasmide mit dem pMBl- Replikationsursprung eine Kopienzahl von 10-20 pro Zelle aufweisen, beträgt die Kopienzahl von pUC-Plasmiden mehrere hundert pro Zelle (Shao B et al. Single-cell measurement of plasmid copy number and promoter activity. Nat Commun. 2021 Mar 5; 12 (1) :1475) . Aufgrund dieses positiven Effekts enthalten viele im Stand der Technik bekannte high copy Plasmide Anpassungen, welche die Interaktion zwischen RNAI und RNAII zusätzlich, oder auf andere Art und Weise schwächen.
Neben dem positiv regulatorischen RNAII Transkript kann auch das RNAI-Transkript von Strukturänderungen betroffen sein, die eine Erhöhung der Plasmidkopienzahl pro Zelle bewirken. Ein spontaner Einzelbasenaustausch in der RNAI-Terminatorregion führt im Plasmid pBR322 und dem nah verwandten Plasmid ColEl zu einer starken Erhöhung der Plasmidkopienzahl . Dieser Austausch resultiert in einer Behinderung der Termination des RNAI- Transkripts, wodurch anstelle der 104 Basenpaare langen RNAI ein deutlich längeres RNA-Molekül gebildet wird. Aufgrund der dadurch veränderten Tertiärstruktur von RNAI ist die Bindung an RNAII vermindert, was eine Erhöhung der Plasmidkopienzahl zur Folge hat (Boros et al. High-copy-number derivatives of the plasmid cloning vector pBR322. Gene. 1984 Oct;30 (l-3) :257-60) .
Auch Substitutionen im Überlappungsbereich von RNAI und RNAII können die Plasmidkopienzahl beeinflussen. Die Interaktion zwischen RNAI und RNAII wird maßgeblich über jene Basen koordiniert, welche an der Spitze dreier Stammschleifen lokalisiert sind, die sich in der 3 '-Region des RNAI-Transkripts bzw. der 5 '-Region des RNAI I-Transkripts befinden. In EP1326989 wird beschrieben, dass durch ungerichtete Mutagenese und anschließender Selektion Plasmidvarianten isoliert wurden, welche Substitutionen in der Stammschleife 2 (inc2) aufweisen. Diese Plasmidvarianten zeigten im Vergleich zur parentalen Variante eine deutliche Erhöhung in der Plasmidkopienzahl, was auf eine verminderte Affinität der regulatorischen Transkripte zueinander zurückzuführen ist.
Neben den oben beschriebenen Basenaustauschen sind auch Punktmutationen in Stammschleife 1 (incü) und Stammschleife 3 (incl) bekannt. All diese Substitutionen befinden sich im Überlappungsbereich von RNAI und RNAII, wodurch die Komplementarität der entsprechenden Transkripte erhalten bleibt. Dennoch führen sie aufgrund der niedrigeren freien Energie von A-U Interaktionen im Vergleich zu G-C Interaktionen zur Verringerung der Interaktionsstärke und somit der Affinität (Trivedi et al. High-Level Production of Plasmid DNA by Escherichia coli DH5a ShsacB by Introducing inc Mutations. Appl Environ Microbiol. 2014 Dec;80 (23) :7154-60) . Ein weiterer wichtiger Faktor für die Plasmidkopienzahl ist neben der Interaktionsstärke zwischen RNAI und RNAI I auch deren relative Verfügbarkeit . Diese wird unter anderem durch die relative Stärke der korrespondierenden Promotoren bestimmt . Der Austausch des relativ schwachen RNAI I Promotors durch einen Promotor mit höherer Aktivität führt zu einer Erhöhung der Plasmidkopienzahl ( Castagnoli et al . Analysis of dominant copy number mutants of the plasmid pMBl . Nucleic Acids Res . 1985 Jul 25 ; 13 ( 14 ) : 5353- 67 ) . Eine extreme Form der Anpassung der relativen Transkriptmenge besteht in der vollständigen Entfernung der RNAI basierten Regulation . Diese ist möglich, da der RNAI /RNAI I-Überlappungsbereich zwar regulatorisch, nicht aber funktional an der Plasmidreplikation beteiligt ist . Sowohl das 108 Basenpaar lange RNAI-Gen, als auch die 36 Basenpaare lange Promotorregion können deletiert werden . Die in der Zelle vorliegende Plasmidkopienzahl wird in diesem Fall nur noch durch die Stärke bzw . Aktivität des RNAI I-Promotors reguliert , was bei Verwendung eines zu starken RNAI I-Promotors zum Auftreten von zellschädigender, sogenannter „runaway plasmid repli ca ti on" führt . Die Verwendung induzierbarer Promotoren erlaubt eine induzierbare Steuerung der Plasmidkopienzahl , indem in einer frühen, nicht induzierten Phase lediglich wenig RNAI I-Transkript gebildet und dadurch eine runaway plasmid repli ca ti on verhindert wird ( Panayotatos , DNA replication regulated by the priming promoter . Nucleic Acids Res . 1984 Mar 26 ; 12 ( 6 ) : 2641- 8 ) .
Eine weitere Möglichkeit zur steuerbaren Reduzierung der Menge an aktivem RNAI-Transkript liegt in der Verwendung einer kompetitiven Zielsequenz im Sinne einer antisene-RNA. Diese antisense-RNA entspricht der zu RNAI komplementären Sequenz und damit letztlich dem 108 Basenpaare langen 5 ' -Bereich von RNAI I . Dieses Prinzip wurde bereits sehr früh zur Erhöhung der Plasmidkopienzahl von pBR322 angewendet (Bachvarov et al . Construction of a ColEl plasmid bearing inducible high-copy- number phenotype . Folia Microbiol ( Praha ) . 1990 ; 35 ( 3 ) : 177- 82 ) . Durch die Integration eines zusätzlichen, trunkierten RNAI I- Gens , welches unter Kontrolle eines induzierbaren Promotors gestellt wurde , konnte die Kopienzahl von pBR322 nach Induktion um das Vierfache erhöht werden . Das induzierbare , trunkierte RNAI I-Gen kann alternativ nicht vom selben Plasmid, sondern von einem zweiten, nicht-Zielplasmid oder dem bakteriellen Chromosom exprimiert werden .
Eine Erhöhung der Plasmidreplikationsrate kann auch durch Überexpression von Genen erreicht werden, deren Genprodukte die Synthese von Vorstufen der Nukleoidbiosynthese katalysieren . Die chromosmale Integration der Gene rpiA und zwf ist in DH5a mit erhöhten Plasmidreplikationsraten verbunden . Solche Anpassungen des Produktionsprozesses erfordern die Verwendung gentechnisch veränderter Mikroorganismen . Solche genomischen Anpassungen können mitunter zu einer Änderung der relativen molaren Konzentrationen der in der Zelle vorliegenden Nukleotide führen Die Einstellung von Ungleichgewichten innerhalb des natürlich vorkommenden Nukleotid-Pools wird in bakteriellen Zellen mit stark erhöhten Mutationsraten assoziiert .
Die Integration von reproduktions fördernden Elementen auf dem Plasmidrückgrat konnte ebenfalls erfolgreich zur Erhöhung der Plasmidkopienzahl eingesetzt werden . Durch Deletionsanalyse konnte gezeigt werden, dass die SV40 enhancer Sequenz kritisch für die erhöhten Plasmidtiter ist , die mit dem Plasmid pNTCUltra erzielt werden kann (Williams et al . Generic plasmid DNA production platform incorporating low metabolic burden seedstock and fed-batch fermentation processes . Biotechnol Bioeng . 2009 Aug 15 ; 103 ( 6 ) : 1129-43 ) . Die Integration dieser SV40 enhancer Sequenz ermögl icht Plasmidtiter, welche gegenüber anderen high copy Plasmiden wie beispielsweise pVAXl ( Thermo Fisher Scienti fic ) oder gWi z ( Genlantis ) um einen Faktor von zwei erhöht sind . Diese angepassten Plasmidrückgrate tragen aufgrund ihrer verbesserten maximalen Plasmidtiter zur ökonomischeren Produktion einzelner Plasmide bei , benötigen aber zur Ausbildung der maximalen Produktionsleistung einen langen Fermentationsprozess . Um eine ef fi zientere Produktion, beispielsweise von pharmazeutisch relevanten Plasmiden, zu ermöglichen, ist die zeitliche Verkürzung von Fermentationsprozessen von großer Bedeutung .
Speziell angepasste Plasmidrückgrate bzw . Plasmidvektoren, mit denen sowohl hohe Plasmidtiter als auch hohe Replikationsraten erreicht werden können, ohne dass Bakterienstämme speziell angepasst werden müssen, sind deshalb für die Herstellung von Plasmid-DNA von großem Vorteil .
Eine Aufgabe der Erfindung ist die Bereitstellung von Plasmidvektoren, welche hohe Replikationsraten ermöglichen, bei im Wesentlichen unveränderten maximalen Plasmidtitern . Eine alternative Aufgabe der vorliegenden Erfindung ist die Bereitstellung von Plasmidvektoren, welche ein früheres Erreichen der maximalen Produktionsrate ermöglichen, bei im Wesentlichen unveränderten maximalen Plasmidtitern . Die Aufgaben der Erfindung werden gelöst durch einen Plasmidvektor, umfassend a ) einen Replikationsursprung; und b ) eine PAS-Region, umfassend i ) eine Primosomenassemblierungssequenz PAS- forward ( SEQ ID NO : 2 ) , die 3 ' des Replikationsursprungs und in Richtung der Replikation lokalisiert ist ; ii ) eine Primosomenassemblierungssequenz PAS-revers ( SEQ ID NO : 3 ) , die 3 ' der Primosomenassemblierungssequenz PAS- forward und in Richtung entgegen der Replikation lokalisiert ist ; und iii ) eine Sequenz X zwischen der Primosomenassemblierungssequenz PAS-forward und der Primosomenassemblierungssequenz PAS-revers , welche höchstens etwa 75% Sequenzidentität zur SEQ ID NO : 1 aufweist .
Der erfindungsgemäße Plasmidvektor umfasst ein Plasmidrückgrat , in welches 3 ' des Replikationsursprungs eine spezi fische DNA- Sequenz eingefügt wurde , nämlich eine spezi fische PAS-Region . Die Integration dieser spezi fischen PAS-Region ermöglicht ein früheres Erreichen der maximalen Produktionsrate , bei im Wesentlichen unveränderten hohen Plasmidtitern . So können mit Plasmiden, welche die erfindungsgemäße PAS-Region aufweisen, bereits nach etwa 24 Stunden Fermentations zeit bis zu etwa 90 % des maximalen Plasmidtiters erreicht werden, während mit analogen Plasmiden ohne die erfindungsgemäße PAS-Region nach 24 Stunden Fermentations zeit zumeist nicht mehr als etwa 60 % der maximalen Plasmidtiter erreicht werden .
Somit ermöglicht die vorliegende Erfindung durch die Erhöhung der Replikationsrate eine Verkürzung der Fermentations zeit bei sehr hohen, wirtschaftlich zufriedenstellenden Plasmidtitern . Dadurch kann der Fermentationsprozess ohne maßgebliche Einbußen bei der Produktausbeute annähernd um die Häl fte der im Stand der Technik üblichen Zeit verkürzt werden . Dies ermöglicht sowohl die ökonomischere Herstellung von einzelnen Plasmiden als auch die Erhöhung der Flexibilität innerhalb einer Produktionsanlage .
Definitionen
Sofern es nicht anderweitig def iniert ist , haben die hierin verwendeten technischen und wissenschaftlichen Fachbegrif fe die gleiche Bedeutung, wie sie von einem Fachmann auf dem Gebiet der vorliegenden Erfindung übl icherweise verstanden wird . Jedes technische Merkmal , das bei den folgenden Definitionen erwähnt wird, kann auf j ede Aus führungs form der Erfindung angewendet werden .
Die Begri f fe „Nukleinsäuresequenz" , „Nukleotidsequenz" , „DNA- Sequenz" und „RNA-Sequenz" sind einem Fachmann bekannt und beziehen sich auf eine individuelle und bestimmte Abfolge von Nukleotiden .
Der Begri f f „Nukleinsäure" bezieht sich auf eine Abfolge von Nukleotiden beliebiger Länge , entweder Ribonukleotide oder Desoxyribonukleotide . Diese Begri f fe umfassen einzelsträngige und doppelsträngige DNA oder RNA, genomische DNA, cDNA, mRNA, saRNA, gRNA, siRNA, miRNA oder circRNA, welche Purin- und Pyrimidin-Basen, Nukleotidanaloga oder auch andere natürlich vorkommende , chemisch oder biochemisch modi fi zierte , nichtnatürliche oder derivatisierte Nukleotid-Basen umfassen kann .
Die Begri f fe „Plasmidvektor" , „Plasmid" und „Plasmid-DNA" werden hierin austauschbar verwendet und beschreiben ein Konstrukt von extrachromosomalem genetischem Material , bevorzugt ein zirkuläres DNA- Duplexmolekül , das in einer Zelle unabhängig von chromosomaler DNA repli zieren kann . Der Begri f f Plasmidvektor wird in seiner allgemeinsten Bedeutung verwendet und umfasst j egliche Vehikel für eine Nukleinsäure bzw . ein Zielgen, die es beispielsweise ermöglichen, die Nukleinsäure bzw . das Zielgen in prokaryotische und/oder in eukaryotische Wirts zellen einzubringen und gegebenenfal ls in ein Genom zu integrieren . Plasmidvektoren können beispielsweise Expressionsvektoren, Klonierungsvektoren, Trans fervektoren oder Speichervektoren sein, oder Mischformen der genannten Vektoren . Ein Expressionsvektor kann für die Herstellung von Expressionsprodukten z.B. mRNA, Peptide, Polypeptide oder Proteine verwendet werden. Ein Klonierungsvektor ist typischerweise ein Vektor, der eine Klonierungsstelle enthält, die zum Einbau von Nukleinsäuresequenzen in den Vektor verwendet werden kann, beispielsweise eine Nukleinsäuresequenz mit einem offenen Leserahmen. Ein Transfervektor ist ein Vektor, der für den Transfer von Nukleinsäuremolekülen in Zellen oder Organismen geeignet ist. Ein Speichervektor ist ein Vektor, der die bequeme Speicherung eines Nukleinsäuremoleküls, z.B. eines mRNA- Moleküls, ermöglicht. So kann ein Speichervektor eine Sequenz enthalten, die beispielsweise einer gewünschten mRNA-Sequenz oder einem Teil davon entspricht.
Der Begriff „Sequenzidentität" bezeichnet die Übereinstimmung zweier Nukleotidsequenzen oder ggf. Aminosäuresequenzen, angegeben in Prozent. Die Sequenzidentität ist abhängig von der Anzahl an identischen Positionen zwischen den beiden Sequenzen, wobei die Anzahl und die Länge an Lücken („gaps") , die eingeführt werden müssen, um ein optimales Sequenzalignment zu erhalten, berücksichtigt wird. Wie hierin verwendet, wird die Sequenzidentität mit Hilfe des Programms Clustal Omega unter Verwendung der Standard-Einstellungen bestimmt (Sievers et al. Fast, scalable generation of high-quality protein multiple sequence alignments using Clustal Omega. Molecular Systems Biology 7:539, 2011) . Einem Fachmann ist bekannt, dass die Sequenzidentität unter Verwendung des Programms Clustal Omega für Nukleotidsequenzen oder Aminosäuresequenzen einfach auf der EMBL-EBI- Internet seife
(https : // www .ebi.ac.uk/j dispatcher/msa/ clustalo) bestimmt werden kann.
Unter „homologen Genen" bzw. „homologen Sequenzen" ist hierin zu verstehen, dass die DNA-Sequenzen dieser Gene bzw. DNA- Abschnitte zu mindestens 70%, bevorzugt zu mindestens 80%, bevorzugt zu mindestens 90% und besonders bevorzugt zu mindestens 95% identisch sind, d.h. eine entsprechende Sequenzidentität aufweisen.
Der Begriff „randomisierte Sequenz" bedeutet im Sinne der vorliegenden Erfindung eine Nukleotidsequenz, bei der jede Position eine unabhängige und gleiche Wahrscheinlichkeit hat, ein beliebiges Nukleotid zu sein. Bei den zufälligen Nukleotiden kann es sich um beliebige Nukleotide handeln, z.B. G, A, C, T, U oder chemische Analoga davon, in beliebiger Reihenfolge, wobei G für Guanylnukleotide, A für Adenylnukleotide, T für Thymidylnukleotide, C für Cytidylnukleotide und U für Uracylnukleotide steht.
Der Begriff „Replikationsursprung" bezieht sich auf eine bestimmte Sequenz, an der die DNA-Replikation eingeleitet wird. Der Begriff Replikationsursprung umfasst sowohl prokaryotische, z.B. bakterielle Replikationsursprünge, als auch eukaryotische Replikationsursprünge, beispielsweise aus Säugern.
Die Begriffe „Promotor", „Promotorregion" oder „Promotorsequenz" werden hierin austauschbar verwendet und beschreiben einen DNAregulatorischen Bereich, der stromaufwärts (5' ) zu einer kodierenden Sequenz eines Gens oder einer nicht-kodierenden Sequenz liegt, und der in der Lage ist, eine RNA-Polymerase zu binden und die Transkription einer stromabwärts (3' ) gelegenen, kodierenden oder nicht-kodierenden Sequenz auszulösen. Geeignete Promotoren können von beliebigen Organismen abgeleitet werden, einschließlich prokaryotischen und eukaryotischen Organismen. Ein Promotor kann die Transkription eines prokaryotischen oder eukaryotischen Gens steuern. Ein Promotor kann weitere Erkennungs- oder Bindungsstellen für weitere Faktoren umfassen, die an der Regulation der Transkription eines Gens beteiligt sind. Ein Promotor kann ein konstitutiv aktiver Promotor sein, d . h . ein Promotor, der sich konstitutiv in einem aktiven Zustand befindet , oder es kann ein induzierbarer Promotor sein, d . h . ein Promotor, dessen Zustand durch einen externen Stimulus kontrolliert wird, beispielsweise vom inaktiven in einen aktiven Zustand gebracht wird . Ein solcher externer Stimulus kann beispielsweise eine bestimmte Temperatur, eine Verbindung oder ein Protein sein . Einem Fachmann sind konstitutiv aktive und induzierbare Promotoren bekannt . Beispiele für induzierbare Promotoren umfassen den Lac-Promotor, der durch I sopropyl- ß-D- thiogalactopyranosid ( IPTG) induzierbar ist , den Tetracyclinregulierten Promotor, den Rhamnose-induzierbaren Promotor und den Arabinose-Promotor , der durch Arabinose induzierbar ist .
Wie hierin verwendet , bedeutet „operativ mit einem Promotor verbunden" , dass der Promotor die Transkription einer DNA bewirkt oder reguliert , die für ein Gen kodiert .
Eine „PAS-Region" bedeutet hierin eine Nukleotidsequenz , die in 5 ' Richtung durch eine Primosomenassemblierungssequenz auf dem leichten Strang und in 3 ' Richtung durch eine Primosomenassemblierungssequenz auf dem schweren Strang begrenzt wird und dabei beide Primosomenassemblierungssequenzen und ggf . die Nukleotidsequenz , die sich zwischen den beiden Primosomenassemblierungssequenzen befindet , umfasst . Dabei wird als leichter Strang derj enige Strang eines Plasmids bezeichnet , welcher relativ zum komplementären Strang eine geringere Anzahl an Purin Basen aufweist , und als schwerer Strang wird derj enige Strang eines Plasmids bezeichnet , welcher relativ zum komplementären Strang eine höhere Anzahl an Purin Basen aufweist .
Eine „Primosomenassemblierungssequenz" ( PAS ) bedeutet hierin eine Sequenz , an der mindestens ein, bevorzugt mehrere an der Replikation beteiligte Proteine binden, um eine
Replikationsinitiation zu vermitteln.
Ein „Titer" bzw. „Plasmidtiter" im Sinne der vorliegenden Erfindung ist definiert als die Menge an Plasmidprodukt, die bei der Fermentation eines Bakterienstammes erhalten wird. Der Titer wird als Konzentration des Plasmidprodukts pro Fermentationsvolumen in nmol/L oder mg/ml angegeben.
Die Begriffe „Produktionsrate", „Replikationsrate" und „Replikationseffizienz" werden hierin austauschbar verwendet und beschreiben eine Zeitableitung des bei der Fermentation erhaltenen Plasmidtiters. Die Produktionsrate wird als Plasmidtiter pro Fermentationsdauer (mg/L/h) angegeben.
Ausführliche Beschreibung der Erfindung
Die vorliegende Erfindung betrifft einen Plasmidvektor, umfassend a) einen Replikationsursprung; und b) eine PAS-Region, umfassend i) eine Primosomenassemblierungssequenz PAS-forward (SEQ ID NO:2) , die 3'des Replikationsursprungs und in Richtung der Replikation lokalisiert ist; ii) eine Primosomenassemblierungssequenz PAS-revers (SEQ ID NO:3) , die 3' der Primosomenassemblierungssequenz PAS-forward und in Richtung entgegen der Replikation lokalisiert ist; und iii) eine Sequenz X zwischen der Primosomenassemblierungssequenz PAS-forward und der Primosomenassemblierungssequenz PAS-revers, welche höchstens etwa 75% Sequenzidentität zur SEQ ID NO:1 aufweist.
Der erfindungsgemäße Plasmidvektor umfasst mindestens einen
Replikationsursprung. Bevorzugt umfasst der Plasmidvektor genau einen Replikationsursprung . Der Replikationsursprung kann ein beliebiger Replikationsursprung sein, der die autonome Replikation in der betref fenden Wirts zelle vermittelt . Beispiele für geeignete Replikationsursprünge sind pUC, pMBl , ColEl oder pl 5A, oder eine funktionell aktive Variante davon . Bevorzugt ist der Replikationsursprung ein pUC Replikationsursprung . In einer besonders bevorzugten Aus führungs form umfasst der pUC Replikationsursprung die SEQ ID NO : 4 .
Der Plasmidvektor der vorliegenden Erfindung umfasst eine spezi fische PAS-Region . Die PAS-Region umfasst eine Primosomenassemblierungssequenz PAS- forward ( SEQ ID NO : 2 ) . Die PAS-forward ist 3 ' des Replikationsursprungs und in Richtung der Replikation lokalisiert . Die Entfernung der Primosomenassemblierungssequenz PAS- forward zum Replikationsursprung kann beliebig gewählt werden . In einer bevorzugten Aus führungs form beträgt die Entfernung der PAS- forward zum Replikationsursprung zwischen etwa 110 und etwa 200 Basenpaare , mehr bevorzugt zwischen etwa 115 und etwa 150 Basenpaare , weiter bevorzugt zwischen etwa 115 und etwa 140 Basenpaare , und noch mehr bevorzugt zwischen etwa 118 und 130 Basenpaare
Die PAS-Region umfasst weiter eine Primosomenassemblierungssequenz PAS-revers ( SEQ ID NO : 3 ) , die 3 ' der Primosomenassemblierungssequenz PAS- forward und in Richtung entgegen der Replikation lokalisiert ist .
Zudem umfasst die PAS-Region eine Sequenz X zwischen der Primosomenassemblierungssequenz PAS- forward und der Primosomenassemblierungssequenz PAS-revers . Die erfindungsgemäße Sequenz X ist dadurch gekennzeichnet , dass sie höchstens etwa 75% Sequenzidentität zur SEQ ID NO : 1 aufweist . In einer weiteren bevorzugten Aus führungs form weist die Sequenz X höchstens 75% Sequenzidentität zur SEQ ID NO:1 auf. In einer weiteren bevorzugten Aus führungs form weist die Sequenz X höchstens etwa 70%, bevorzugt höchstens 70% Sequenzidentität zur SEQ ID NO:1 auf. In einer weiteren bevorzugten Aus führungs form weist die Sequenz X höchstens etwa 65%, bevorzugt höchstens 65% Sequenzidentität zur SEQ ID NO:1 auf. In einer weiteren bevorzugten Ausführungsform weist die Sequenz X höchstens etwa 60%, bevorzugt höchstens 60% Sequenzidentität zur SEQ ID NO:1 auf. In einer weiteren bevorzugten Aus führungs form weist die Sequenz X höchstens etwa 55%, bevorzugt höchstens 55% Sequenzidentität zur SEQ ID NO:1 auf. In einer weiteren bevorzugten Ausführungsform weist die Sequenz X höchstens etwa 50%, bevorzugt höchstens 50% Sequenzidentität zur SEQ ID NO:1 auf .
In einer bevorzugten Aus führungs form weist die Sequenz X eine Länge zwischen etwa 100 bis etwa 200 Basenpaaren, weiter bevorzugt eine Länge zwischen etwa 120 bis etwa 180 Basenpaaren, mehr bevorzugt eine Länge zwischen etwa 130 bis etwa 170 Basenpaaren, mehr bevorzugt eine Länge zwischen etwa 140 bis etwa 160 Basenpaaren, noch mehr bevorzugt eine Länge zwischen etwa 148 bis etwa 150 Basenpaaren, und am meisten bevorzugt eine Länge von etwa 149 Basenpaaren auf. In einer besonders bevorzugten Aus führungs form weist die Sequenz X eine Länge von 149 Basenpaaren auf.
Erfindungsgemäß wird die PAS-Region 3 ' eines Replikationsursprungs in einen Plasmidvektor integriert. Die PAS-Region umfasst eine Primosomenassemblierungssequenz PAS- forward (PAS-for) mit der Sequenz SEQ ID NO: 2, eine Primosomenassemblierungssequenz PAS revers (PAS-rev) mit der Sequenz SEQ ID NO: 3 und eine Sequenz, die zwischen PAS-forward und PAS-revers lokalisiert ist (Sequenz X) . Bevorzugt weist der Plasmidvektor neben der erfindungsgemäßen PAS-Region keine weitere PAS-Region auf. In einer weiteren bevorzugten Aus führungs form weist der Plasmidvektor neben den Primosomenassemblierungssequenzen der PAS-Region keine weiteren Primosomenassemblierungssequenz auf .
Die erfindungsgemäße PAS-Region basiert auf der PAS-Region des Plasmids pBR322 (Marians et al. Maximal Limits of the Escherichia coli Replication Factor Y Effector Site Sequences in pBR322 DNA, J Biol Chem. 1982 May 25;257 (10) :5656-62) . Es wurde überraschenderweise gefunden, dass eine Modifikation dieser Sequenz eine erhöhte Produktionsrate bzw. verbesserte Replikationseffizienz bewirkt. Ausgehend von der PAS-Region des Plasmids pBR322 (SEQ ID NO: 5) wurde ein Sequenzabschnitt (SEQ ID NO:1) so modifiziert, dass die Sequenzidentität der resultierenden modifizierten Sequenz (Sequenz X) zum korrespondierenden Sequenzabschnitt innerhalb der PAS-Region des Plasmids pBR322 (SEQ ID NO:1) höchstens 75% aufweist. Die restlichen Sequenzabschnitte sind identisch gegenüber der PAS- Region des Plasmids pBR322.
Für den Bereich der PAS-Region des Plasmids pBR322, welcher erfindungsgemäß modifiziert wird, ist im Stand der Technik keine Funktionalität im Zusammenhang mit der Replikationsrate bekannt. Die Modifikation der Sequenz SEQ ID NO:1 bewirkt überraschenderweise im Vergleich zu analogen Plasmidvektoren mit der nicht modifizierten PAS-Region des Plasmids pBR322, eine neue Funktionalität, nämlich eine Steigerung der Produktionsrate, wobei erfindungsgemäß bereits nach etwa 24 Stunden Fermentationsdauer bis zu etwa 90 % der maximalen Produktionsleistung erhalten werden können, wohingegen mit der nicht modifizierten Sequenz üblicherweise etwa 30 bis 42 Stunden zum Erreichen der maximalen Produktionsleistung erforderlich sind. Die Modifikation der PAS-Region des Plasmids pBR322, d.h. die Verringerung der Sequenzidentität der Sequenz X, kann ausgehend von der SEQ ID NO:1 durch jede im Fachgebiet bekannte Methode durchgeführt werden. In einer Ausführungsform erfolgt die Verringerung der Sequenzidentität beispielsweise durch Substitution von Basenpaaren. Bevorzugt erfolgt die Verringerung der Sequenzidentität durch randomisierte Substitution oder Randomisierung der Sequenz SEQ ID NO : 1 oder eines
Sequenzabschnittes der Sequenz SEQ ID NO:1. In einer Aus führungs form wird beispielsweise zur Generierung einer Sequenz X die Sequenzabfolge von Abschnitten variabler Größe innerhalb der SEQ ID NO:1 randomisiert , und die entstandenen randomisierten Sequenzen zur Substitution der entsprechenden Sequenzabfolge der SEQ ID NO:1 verwendet. In einer anderen Aus führungs form wird zur Generierung einer Sequenz X die Sequenzabfolge der gesamten SEQ ID NO:1 randomisiert, und die entstandene randomisierte Sequenz zur Substitution der SEQ ID NO:1 verwendet. Die Randomisierung der Basenabfolge kann beispielsweise mittels des Online-Tools „Shuffle DNA" (https : // www . bio informatics . org/ sms2/ shuf f le_dna . html ) durchgeführt werden. Bei dieser Randomisierung werden keine nicht in der Sequenz vorkommenden Basen hinzugefügt und keine in der Sequenz vorkommenden Basen entfernt. Der relative Anteil an G/C Basen im Verhältnis zu A/T Basen wird nicht verändert, lediglich die Abfolge der in der Sequenz enthaltenen Basen wird verändert .
In einem bevorzugten Ausführungsbeispiel wird die Sequenz SEQ ID NO:1 durch eine modifizierte Sequenz X substituiert. Die modifizierte Sequenz X kann mehr oder weniger Basenpaare, oder die gleiche Anzahl an Basenpaaaren aufweisen, wie die SEQ ID NO:1. In einer bevorzugten Ausführungsform weist die modifizierte Sequenz X die gleiche Anzahl an Basenpaaren auf wie die SEQ ID NO:1. Die Integration der modifizierten Sequenz X in den Plasmidvektor erfolgt erfindungsgemäß zwischen den 3' des Replikationsursprungs gelegenen Primosomenassemblierungssequenzen PAS-forward (SEQ ID NO: 2) und PAS-revers (SEQ ID NO:3) .
In einer bevorzugten Aus führungs form umfasst der erfindungsgemäße Plasmidvektor als Sequenz X die Sequenz SEQ ID NO: 6. In dieser Aus führungs form weist die PAS-Region bevorzugt die SEQ ID NO: 7 auf.
In einer weiteren bevorzugten Ausführungsform umfasst der erfindungsgemäße Plasmidvektor als Sequenz X die Sequenz SEQ ID NO: 8. In dieser Aus führungs form weist die PAS-Region bevorzugt die SEQ ID NO: 9 auf.
In einer anderen bevorzugten Aus führungs form umfasst der erfindungsgemäße Plasmidvektor als Sequenz X die Sequenz SEQ ID NO: 10. In dieser Aus führungs form weist die PAS-Region bevorzugt die SEQ ID NO: 11 auf.
In einer weiteren bevorzugten Ausführungsform umfasst der erfindungsgemäße Plasmidvektor als Sequenz X die Sequenz SEQ ID NO: 12. In dieser Aus führungs form weist die PAS-Region bevorzugt die SEQ ID NO: 13 auf.
In noch einer weiteren bevorzugten Aus führungs form umfasst der erfindungsgemäße Plasmidvektor als Sequenz X die Sequenz SEQ ID NO: 14. In dieser Aus führungs form weist die PAS-Region bevorzugt die SEQ ID NO: 15 auf.
In einer weiteren bevorzugten Ausführungsform umfasst der erfindungsgemäße Plasmidvektor als Sequenz X die Sequenz SEQ ID NO: 16. In dieser Aus führungs form weist die PAS-Region bevorzugt die SEQ ID NO: 17 auf. In einer weiteren Bevorzugten Aus führungs form ist die Sequenz X ausgewählt aus der Gruppe bestehend aus SEQ ID NO : 6 , SEQ ID NO : 8 , SEQ ID NO : 10 , SEQ ID NO : 12 , SEQ ID NO : 14 und SEQ ID NO : 16 . Besonders bevorzugt ist die Sequenz X ausgewählt aus der Gruppe bestehend aus SEQ ID NO : 6 , SEQ ID NO : 10 , SEQ ID NO : 12 und SEQ ID NO : 14 . Noch mehr bevorzugt ist die Sequenz X ausgewählt aus der Gruppe bestehend aus SEQ ID NO : 10 und SEQ ID NO : 12 .
Der erfindungsgemäße Plasmidvektor weist in einer bevorzugten Aus führungs form kein rop-Gen auf . Das bedeutet im Rahmen dieser Erfindung, dass im Plasmidvektor höchstens etwa 50% , bevorzugt höchstens etwa 40% , mehr bevorzugt höchstens etwa 30% des of fenen Leserahmens des rop-Gens enthalten sind . In Aus führungs formen, in denen Teilsequenzen des of fenen Leserahmen des rop-Gens im Plasmidvektor enthalten sind, ergibt eine Transkription und Translation dieser Teilsequenzen kein funktions fähiges ROP-
Protein .
In einer bevorzugten Aus führungs form umfasst der Plasmidvektor der Erfindung eine Insertionssequenz mit mindestens einer Erkennungsstelle für mindestens eine Restriktionsendonuklease . Die Insertionssequenz umfasst eine Nukleinsäureregion, die eine oder mehrere Erkennungssequenzen bzw . Erkennungsstellen für eine oder mehrere Restriktionsendonukleasen aufweist . In einer bevorzugten Aus führungs form umfasst der Plasmidvektor eine Insertionssequenz mit mehreren, aufeinander folgenden Erkennungssequenzen für mehrere unterschiedliche Restriktionsendonukleasen . Jede der Erkennungssequenzen kann für eine Spaltung des Plasmidvektors und die Integration einer Nukleinsäure verwendet werden . Bevorzugt wird eine Nukleinsäure mit einer of fenen Leserahmensequenz integriert . Die Nukleinsäure kann ein beliebiges Gen von Interesse codieren, beispielsweise ein Reportergen wie etwa GFP, ein Gen zur Expression eines beliebigen Zielproteins , ein Gen, welches als Matri ze zur Produktion einer mRNA dient , oder ein Gen zur Produktion eines viralen Partikels .
In einer weiteren bevorzugten Aus führungs form umfasst der erfindungsgemäße Plasmidvektor einen Selektionsmarker, wobei der Selektionsmarker bevorzugt ausgewählt ist aus der Gruppe bestehend aus einem Antibiotikaresistenzgen, einem Toxin, einem Antitoxin, und einem Reporterelement . Der Selektionsmarker ist geeignet , diej enigen Wirts zellen, die den Plasmidvektor enthalten, von den Wirts zellen zu unterscheiden, die den Plasmidvektor nicht enthalten . Geeignete Selektionsmarker sind einem Fachmann bekannt . Als Selektionsmarker sind beispielsweise Gene geeignet , die für eine Antibiotikaresistenz , ein Toxin, ein Antitoxin oder ein Reporterelement codieren . Weiterhin sind Auxotrophie-Marker als Selektionsmarker geeignet , die für ein essentielles Gen codieren, das im j eweiligen Bakterienstamm, der das Plasmid enthält , deletiert ist .
Geeignete Gene , welche eine Antibiotikaresistenz verleihen, sind einem Fachmann bekannt . Bevorzugt ist das Antibiotikum, gegen das durch den Selektionsmarker eine Resistenz verliehen wird, ausgewählt aus der Gruppe bestehend aus Ampicillin, Tetracyclin, Kanamycin, Geneticin, Chloramphenicol , Spectinomycin, Hygromycin, Sulphonamid, Trimethoprim, Bleomycin, Zeocin, Gentamycin und Blasticidin .
Geeignete Selektionsmarker sind weiterhin Toxine wie beispielsweise sacB und hok, Antitoxine wie beispielsweise sacB antisense RNA und sok, und Reporterelemente wie etwa GFP .
In einer bevorzugten Aus führungs form weist der erfindungsgemäße Plasmidvektor in Fermentationskultur nach 24 h eine höhere Replikationsrate auf im Vergleich mit einem analogen Plasmidvektor mit der nicht modi fi zierten Sequenz SEQ ID NO : 1 , d . h . mit einem Plasmidvektor, der bis auf die modi fi zierte Sequenz X mit dem erfindungsgemäßen Plasmidvektor identisch ist . Unter einer höheren Replikationsrate ist zu verstehen, dass zu einem bestimmten Zeitpunkt der Fermentationskultur, beispielsweise nach etwa 24 h, bevorzugt mindestens 120% , mehr bevorzugt mindestens 130% , noch mehr bevorzugt mindestens 140% , besonders bevorzugt mindestens 150% , und insbesondere bevorzugt mindestens 160% des Plasmid-Titers erhalten wird, im Vergleich mit einem analogen Plasmidvektor mit der nicht modi fi zierten Sequenz SEQ ID NO : 1 , d . h . mit einem Plasmidvektor, der bis auf die modi fi zierte Sequenz X mit dem erfindungsgemäßen Plasmidvektor identisch ist .
In einer anderen bevorzugten Aus führungs form erreicht der Plasmidvektor der vorliegenden Erfindung in Fermentationskultur nach 24 h mindestens etwa 70% des maximalen Plasmidtiters , der nach etwa 30 h bi s 42 h, bevorzugt nach etwa 42 h erreicht wird . Bevorzugt erreicht der Plasmidvektor in Fermentationskultur nach 24 h mindestens etwa 75% des maximalen Plasmidtiters , der nach etwa 30 h bis 42 h, bevorzugt nach etwa 42 h erreicht wird . Mehr bevorzugt erreicht der Plasmidvektor in Fermentationskultur nach 24 h mindestens etwa 80% des maximalen Plasmidtiters , der nach etwa 30 h bis 42 h, bevorzugt nach etwa 42 h erreicht wird . Noch mehr bevorzugt erreicht der erfindungsgemäße Plasmidvektor in Fermentationskultur nach 24 h mindestens etwa 85% des maximalen Plasmidtiters , der nach etwa 30 h bis 42 h, bevorzugt nach etwa 42 h erreicht wird .
In einem weiteren Aspekt betri f ft die vorliegende Erfindung ein Verfahren zur Klonierung von DNA-Sequenzen unter Verwendung des Plasmidvektors der Erfindung . Darunter versteht man eine fermentative Produktion des erfindungsgemäßen Plasmidvektors , welcher eine DNA-Sequenz von Interesse umfasst . Hierbei wird eine DNA-Sequenz von Interesse in einen erfindungsgemäßen Plasmidvektor kloniert , bevorzugt in eine Insertionssequenz , welche auf dem Plasmidvektor vorliegt . Der so erhaltene Plasmidvektor mit der insertierten DNA-Sequenz von Interesse wird in einen geeigneten Bakterienstamm eingebracht , und die erhaltenen Bakterien mit dem eingebrachten Plasmidvektor werden in einem geeigneten Fermentationsmedium kultiviert . Nach einem bestimmten Zeitraum werden die Bakterien geerntet , das Zellpellet wird isoliert , die Zellen werden aufgeschlossen und der Plasmidvektor wird isoliert . Methoden zur Klonierung von DNA-Sequenzen, Fermentationsverfahren, sowie Methoden zur I solierung von Plasmiden sind einem Fachmann gut bekannt . Zudem sind einem Fachmann analytische Verfahren zur Identi fi zierung, Quanti fi zierung und Bestimmung des Reinheitsgrades von PlasmidDNA gut bekannt , beispielsweise UV/VIS-Spektroskopie , HPLC, Fluores zenz Spektroskopie , Agarosegelelektrophorese , Kapillarelektrophorese , oder eine Kombination aus diesen Verfahren .
Für eine Fermentationskultur kann j eder für eine Plasmidproduktion geeignete Bakterienstamm verwendet werden . Einem Fachmann sind geeignete Bakterienstämme für eine Plasmidproduktion gut bekannt . Der Bakterienstamm ist bevorzugt dadurch gekennzeichnet , dass es sich bei dem Bakterienstamm um gramnegative Bakterien handelt , weiter bevorzugt um einen Bakterienstamm der Gattung Enterobacter! aceae, besonders bevorzugt um einen Stamm der Art Escheri chia coli ( E. coli ) , insbesondere bevorzugt um E. coli K12 oder E. coli B .
Bevorzugt wird das Verfahren zur fermentativen Produktion von Plasmid-DNA so durchgeführt , dass das Fermentationsvolumen bzw . der Produktionsmaßstab mindestens etwa 0 , 5 Liter beträgt , bevorzugt beträgt das Fermentationsvolumen mindestens etwa 10 Liter, mehr bevorzugt mindestens etwa 300 Liter, besonders bevorzugt mindestens etwa 1000 Liter und noch mehr bevorzugt mindestens etwa 10 . 000 Liter . Medien zur Anzucht des Produktionsstamms im Schüttelkolben und im Fermenter sind dem Fachmann aus der Praxis der mikrobiellen Kultivierung bekannt. Sie bestehen typischerweise aus einer Kohlenstoff quelle, einer Stickstoff quelle sowie Zusätzen wie Vitaminen, Salzen und Spurenelementen, durch die das Zellwachstum und die Plasmidproduktion optimiert werden. Als Fermentationsmedien kommen im Prinzip alle gängigen, dem Fachmann bekannten Medien für die Kultivierung von Mikroorganismen in Frage. Dabei können Komplexmedien, Mineralsalzmedien, oder Minimalsalzmedien, denen ein bestimmter Anteil von Komplex-Komponenten, wie z.B. Hefeextrakt zugesetzt wird, eingesetzt werden. Des Weiteren können dem Medium weitere Komponenten zugegeben werden, durch die das Zellwachstum verbessert wird, beispielsweise Vitamine, Salze, Aminosäuren und/oder Spurenelemente.
Als Kohlenstoff quelle für die Fermentation können prinzipiell alle von den Wirtszellen verwertbaren Zucker, Zuckeralkohole oder organische Säuren bzw. deren Salze verwendet werden. Dazu gehören alle Formen von Monosacchariden, umfassend Hexosen wie z.B. Glukose, Mannose, Fruktose oder Galaktose, sowie Pentosen wie z.B. Xylose, Arabinose oder Ribose, sowie alle daraus gebildeten Di- und Polysaccharide, wie z.B. Saccharose, Lactose, Maltose, Maltodextrin, Stärke, bzw. der daraus durch enzymatische oder chemische Hydrolyse freigesetzten Monomere oder Oligomere. Andere verwertbare Kohlenstoff quellen sind Essigsäure und davon abgeleitete Acetatsalze, Ethanol, Glycerin, Zitronensäure und Salze davon, oder Pyruvat und Salze davon. Bevorzugte Kohlenstoff quellen für die Fermentation sind ausgewählt aus der Gruppe bestehend aus Glucose, Fruktose, Saccharose, Mannose, Xylose und Arabinose, sowie Gemische davon. Besonders bevorzugte Kohlenstoff quellen für die Fermentation sind Glucose und Saccharose, insbesondere bevorzugt ist Glucose. Die Kohlenstoff quelle kann dabei zu Beginn der Fermentation vollständig im Fermentationsmedium vorgelegt werden oder es wird nichts oder nur ein Teil der Kohlenstoff quelle zu Beginn vorgelegt und die Kohlenstoff quelle wird über den Verlauf der Fermentation zugefüttert. Bevorzugt ist dabei eine Ausführungsform, bei der ein Teil der Kohlenstoff quelle vorgelegt wird und ein Teil über den Verlauf der Fermentation zugefüttert wird.
Als Stickstoff quelle für die Fermentation können alle geeigneten Substanzen eingesetzt werden. Geeignete Stickstoff quellen sind beispielsweise Ammoniak, entweder gasförmig oder in wässriger Lösung als NH4OH, oder Salze des Ammoniaks, wie z.B. Ammoniumsulfat, Ammoniumchlorid, Ammoniumphosphat, Ammoniumacetat oder Ammoniumnitrat. Weitere geeignete Stickstoff quellen sind beispielsweise Nitratsalze, wie KNO3, NaNOa, Ammoniumnitrat, Ca (NOa) 2, Mg(NOa)2. Andere geeignete Stickstoff quellen sind beispielsweise Harnstoff, komplexe Aminosäuregemische wie z.B. Hefeextrakt, Proteose Pepton, Malzextrakt, Sojapepton oder Casaminosäuren .
Weiter können dem Fermentationsmedium Salze der Elemente Phosphor, Chlor, Natrium, Magnesium, Stickstoff, Kalium, Calcium und/oder Eisen zugesetzt werden, sowie in Spuren Salze der Elemente Molybdän, Bor, Kobalt, Mangan, Zink, Kupfer und/oder Nickel. Weiter können dem Fermentationsmedium organische Säuren wie beispielsweise Citrat, Aminosäuren wie beispielsweise Isoleucin, und Vitamine wie beispielsweise Vitamin Bl oder Vitamin B6 zugesetzt werden. Weitere Medienzusätze umfassen alle Arten von Fettsäuren, Mono-Carbonsäuren oder Di-Carbonsäuren, in Form einer freien Fettsäure oder ein Salz davon.
Bei der Fermentation können verschiedene Parameter, wie z.B. die
Nährstoff-Zufuhr, der Sauerstoff-Partialdruck, der pH-Wert und die Temperatur der Kultur laufend kontrolliert und gesteuert werden .
Die Fermentation erfolgt unter pH- und Temperaturbedingungen, welche das Wachstum und die Plasmidvektorproduktion der j eweiligen Wirts zel len begünstigen . Der pH-Wert der Fermentationskultur liegt normalerweise bevorzugt etwa zwischen pH 5 bis pH 9 . Mehr bevorzugt ist ein pH-Bereich etwa zwischen pH 5 , 5 bis pH 8 . Besonders bevorzugt ist ein pH-Bereich etwa zwischen pH 6 , 0 bis pH 7 , 5 .
Die Temperatur der Kultur beträgt in der Regel vorzugsweise zwischen etwa 20 ° C und etwa 40 ° C . Bevorzugt ist ein Temperaturbereich zwischen etwa 25 ° C und etwa 37 °C, besonders bevorzugt ist ein Temperaturbereich zwischen etwa 30 ° C und etwa 37 °C .
Die Kultivierungsdauer im erfindungsgemäßen Verfahren beträgt bevorzugt zwischen etwa 10 h und etwa 96 h . Bevorzugt ist eine Kultivierungsdauer von etwa 20 h bis etwa 72 h . Weiter bevorzugt ist eine Kultivierungsdauer von etwa 20 h bis etwa 48 h . Mehr bevorzugt beträgt der Zeitraum der Kultivierung etwa 20 h bis etwa 28 h, noch mehr bevorzugt etwa 22 h bis etwa 26 h, noch mehr bevorzugt etwa 23 h bis etwa 25h und am meisten bevorzugt etwa 24 h .
Das Wachstum des Produktionsstammes kann in einer anaeroben Kultivierung ohne Sauerstof f zufuhr, oder in einer aeroben Kultivierung mit Sauerstof f zufuhr erfolgen . Bevorzugt wird das erfindungsgemäße Verfahren in einer aeroben Kultivierung mit Sauerstof f durchgeführt .
Bei einer aeroben Kultivierung von Wirtsbakterien zur Produktion des erfindungsgemäßen Plasmidvektors wird bevorzugt eine Sättigung des Sauerstof f-Gehalts von mindestens etwa 10% (v/v) , besonders bevorzugt von mindestens etwa 25% (v/v) und noch mehr bevorzugt von mindestens etwa 50% (v/v) eingestellt . Verfahren bzw . Vorrichtungen zur Regulation der Sauerstof f-Sättigung in einer Fermentationskultur sind einem Fachmann bekannt . In einer Aus führungs form erfolgt die Regulation der Sauerstof f-Sättigung entsprechend dem Stand der Technik automatisch über eine Kombination aus Gas zufuhr und Rührgeschwindigkeit .
Die Sauerstof fversorgung kann durch j edes geeignete Verfahren erfolgen, beispielsweise durch Eintrag von Pressluft oder durch Eintrag von reinem Sauerstof f . Bevorzugt erfolgt die Sauerstof fversorgung bei einer aeroben Kultivierung im erfindungsgemäßen Verfahren durch Eintrag von Pressluft . Der Bereich der Pressluft zufuhr bei einer aeroben Kultivierung beträgt beispielsweise von etwa 0 , 05 Volumen Pressluft pro Volumen Fermentationsmedium pro Minute (vvm) bis etwa 10 vvm . Bevorzugt erfolgt ein Presslufteintrag von etwa 0 , 2 vvm bis etwa 8 vvm, mehr bevorzugt von etwa 0 , 4 bis etwa 6 vvm und besonders bevorzugt von 0 , 8 bis 5 vvm .
Die Rührgeschwindigkeit bei der Fermentation im erfindungsgemäßen Verfahren beträgt beispielsweise etwa 700 Umdrehungen pro Minute ( rpm) , bevorzugt etwa 1800 rpm, mehr bevorzugt etwa 2500 rpm, und besonders bevorzugt etwa 3000 rpm .
In einer Aus führungs form des erfindungsgemäßen Verfahrens erfolgt die Anzucht , d . h . die Kultivierung der Wirts zellen, im sogenannten Batch-Modus . Zur Gewinnung von Biomasse wird hierbei ein Anzuchtmedium mit einer Starterkultur der Wirts zellen, die einen erfindungsgemäßen Plasmidvektor tragen, inokuliert . Das Zellwachstum erfolgt dann ohne weitere Fütterung von Nährstof f quellen . In einer anderen Aus führungs form des erfindungsgemäßen Verfahrens erfolgt die Anzucht im sogenannten Fed-Batch-Modus , der auch als Anzucht im Zulauf-Modus bezeichnet wird . In dieser Aus führungs form erfolgt die Gewinnung von Biomas se , indem nach einer anfänglichen Phase des Wachstums im Batch-Modus zusätzliche Nährstof f quellen zugefüttert werden . Diese werden als Feed oder Zulauf bezeichnet . Der Zulauf kann aus der Kohlenstof f quelle , der Stickstof f quelle , einem oder mehreren für die Produktion wichtigen Vitaminen, Spurenelementen oder aus einer Kombination der genannten Komponenten bestehen . Dabei können die Komponenten dem Zulauf als Gemisch zusammen oder getrennt zudosiert werden . Zusätzlich können dem Zulauf auch andere Medienbestandteile sowie spezi fische , die Plasmidproduktion steigernde Zusätze , wie beispielsweise Aminosäuren, zugesetzt werden . Der Zulauf kann dabei kontinuierlich, oder diskontinuierlich in Portionen zugeführt werden . Es ist zudem eine Kombination aus kontinuierlichem und diskontinuierlichem Zulauf möglich .
Bevorzugt ist das Verfahren zur Klonierung von DNA-Sequenzen unter Verwendung des erfindungsgemäßen Plasmidvektors ein fermentatives Verfahren im Fed-Batch-Modus .
Im erfindungsgemäß bevorzugten Fed-Batch-Verfahren zur Klonierung von DNA-Sequenzen unter Verwendung des erfindungsgemäßen Plasmidvektors sind bevorzugte Kohlenstof f quellen im Zulauf ausgewählt aus Glukose , Saccharose , Glukose - oder Saccharose-enthaltende pflanzliche Hydrolysate , sowie Mischungen davon in einem beliebigen Mischungsverhältnis . Eine besonders bevorzugte Kohlenstof f quelle im Zulauf ist Glucose .
Bevorzugt wird im erfindungsgemäßen Verfahren die Kohlenstof f quelle der Kultur so zudosiert , dass der Gehalt der Kohlenstof f quelle im Fermenter während der Produktionsphase etwa 10 g/L nicht übersteigt . Bevorzugt beträgt die maximale Konzentration der Kohlenstof f quelle im Fermenter während der Produktionsphase etwa 2 g/L, weiter bevorzugt etwa 0 , 5 g/L, und besonders bevorzugt etwa 0 , 1 g/L .
Die Erfindung wird weiterhin im Folgenden anhand von Aus führungsbeispielen und den beigefügten Abbildungen näher beschrieben, ohne dadurch beschränkt zu werden .
Abbildung 1 zeigt eine schematische Darstellung eines Ausschnitts des erfindungsgemäßen Plasmidvektors mit dem Replikationsursprung und der PAS-Region mit der Primosomenassemblierungssequenz PAS- for, der Primosomenassemblierungssequenz PAS-rev und der Sequenz X zwischen PAS- for und PAS-rev .
Abbildung 2 zeigt eine schematische Plasmidkarte des Plasmids pVAXl . pCMV bezeichnet den Zytomegalieviruspromotor . Kanamycin bezeichnet das Kanamycin-Resistenzgen . BGH pA bezeichnet die PolyA-Region des bovinen Wachstumshormongens .
Abbildung 3 zeigt eine schematische Darstellung unterschiedlicher PAS-Regionen . PASBR322 bezeichnet die PAS- Region des Kontrollplasmids pVAXl-PASBR322 . PAS 09 , PAS 10 , PAS 18 , PAS31 , PAS38 und PAS39 bezeichnen PAS-Regionen mit unterschiedlichen modi fi zierten Sequenzabschnitten . Der hel le Balken gibt j eweils den Sequenzabschnitt an, welcher gegenüber der SEQ ID NO : 1 modi fi ziert ist .
Abbildung 4 zeigt den Plasmidtiter [nmol/L ] von unterschiedlichen erfindungsgemäßen Plasmidvektoren in Fermentationskultur zum Zeitpunkt 24 Stunden, sowie zum Zeitpunkt 42 Stunden . Abbildung 5 zeigt den relativen Plasmidtiter von unterschiedlichen erfindungsgemäßen Plasmidvektoren nach einer Fermentation über 24 Stunden . Es ist der prozentuale Anteil dieses Titers in Bezug auf den Titer angegeben, der nach 42 Stunden erhalten wird .
Beispiele
Alle Enzyme und Kits wurden gemäß den Anweisungen der Hersteller verwendet. Sofern nicht anders angegeben, wurden alle verwendeten Standardmethoden, molekularbiologischen und mikrobiologischen Verfahren wie beispielsweise Transformation von Bakterienzellen, Polymerase-Ketten-Reaktion (PCR) , Gensynthese, Isolierung und Reinigung von DNA, Modifikation von DNA mittels Restriktionsenzymen, Klenow- Fragment und/oder Ligase jeweils in der in der Literatur beschriebenen, von den jeweiligen Herstellern empfohlenen, bzw. einer dem Fachmann gut bekannten Art und Weise durchgeführt.
Bestimmung der Sequenzidentität
Zur Bestimmung der Sequenzidentität wurde die SEQ ID NO:1 jeweils als Referenzsequenz verwendet. Alle mit der Sequenz SEQ ID NO:1 zu vergleichenden Sequenzen X wurden in einem mit dem in Geneious Prime® 2023.0.2 Build 2023-01-09 11:52 integrierten Alignment Tool Clustal Omega 1.2.2 erstellten, paarweisen Sequenzvergleich (pairwise sequence alignment; mBed algorithm; Cluster size for mBed Guide Trees: 100) mit der Referenzsequenz verglichen. Innerhalb des Sequenzvergleichs wurden alle Positionen gezählt, die sowohl in der Referenzsequenz als auch in der zu vergleichenden Sequenz identische Basen aufweisen. Anschließend wurde die Anzahl dieser identischen Positionen durch die Gesamtzahl der Basen der Referenzsequenz geteilt, um die prozentuale Sequenzidentität zu ermitteln.
Beispiel 1: Herstellung des Plasmidproduktionsstamms E.coli WCM105 AfliC AyddS AendA
Als Ausgangsstamm für die Erzeugung des Bakterienstamms E. coli WCM105 AfliC AyddS AendA wurde der in EP2418276 Bl beschriebene Bakterienstamm E.coli WCM105 AfliC AyddS verwendet, welcher wiederum aus dem Stamm E.coli WCM105 erzeugt wurde. E.coli WCM105 ist herstellbar gemäß EP0338410B1.
Herstellung des Stamms E.coli WCM105 AfliC AyddS AendA: : cat pKD46
Zuerst wurden im Stamm E.coli WCM105 AfliC AyddS 443 Basenpaare der codierenden Region des chromosomalen Wildtyp-endA-Gens (SEQ ID NO: 18) durch eine Expressionskassette ersetzt, welche das Gen für eine Chloramphenicol-Acetyltransf erase (cat; UniProt No. P62577) umfasst. Zu diesem Zweck wurde als Matrize für die Amplif izierung dieser cat-Kassette mittels PCR ein Derivat des Plasmids pKD3 (Datsenko et al Proc Natl Acad Sei USA. 2000 Jun 6; 97 ( 12 ) : 6640-5. , https://www.addgene.org/45604/) verwendet. Das pKD3-Derivat wurde wie folgt erzeugt: Jeweils 250 Basenpaare lange, zum Wildtyp endA-Gen, bzw. zu stromaufwärts und stromabwärts gelegenen Regionen, homologe Regionen PCR01 (SEQ ID NO: 21) und PCR02 (SEQ ID NO: 24) wurden zunächst unter Verwendung der Oligonukleotide Pp489 (SEQ ID NO: 19) und Pp490 (SEQ ID NO:20) bzw Pp493 (SEQ ID NO:22) und Pp494 (SEQ ID NO:23) und chromosomaler DNA des Stamms WCM105 AfliC AyddS als Matrize amplif iziert . Parallel wurde die cat Expressionskassette (SEQ ID NO: 27) unter Verwendung der Oligonukleotide Pp491 (SEQ ID NO: 25) und Pp492 (SEQ ID NO:26) und pKD3 als Matrize amplif iziert . Die resultierenden Amplikons wurden anschließend durch Overlap- extensi on-PCR (Horton et al. 2013, Gene Splicing by Overlap Extension: Tailor-Made Genes Using the Polymerase Chain Reaction, BioTechniques 54, 129-33) zu einem kombinierten Amplikon PCR04 vereinigt (SEQ ID NO:28) , und dieses in das mit den Restriktionsenzymen Paei und Ndel (Thermo Fisher Scientific) geschnittene Plasmid pKD3 insertiert. Das resultierende Plasmid wurde mit pKD3-AendA bezeichnet. Die PCR zur Amplif izierung der cat-Kassette wurde mit pKD3-AendA als Matrize und den Oligonukleotiden Pp495 (SEQ ID NO:29) und Pp496 (SEQ ID NO:30) durchgeführt. Dabei sind die ersten 250 Nukleotide des Amplikons PCR05 homolog zur 5'-seitig gelegenen Sequenz des offenen Leserahmens (ORF) von endA-Gen und die letzten 250 Nukleotide des Amplikons PCR05 homolog zur 3 '-seifig gelegenen Sequenz des endA-ORFs . Es entstand so das lineare DNA-Fragment PCR05 (SEQ ID NO:31) , das die cat- Kassette enthielt.
Der Stamm E.coli WCM105 AfliC AyddS wurde mit dem Plasmid pKD46 (Coli Genetic Stock Center CGSC#: 7739) transformiert, was zu dem Stamm E.coli WCM105 AfliC AyddS pKD46 führte. Kompetente Zellen des Stammes WCM105 AfliC AyddS pKD46, welche nach den Angaben von Datsenko und Wanner (s.o.) hergestellt worden waren, wurden mit dem linearen DNA-Fragment PCR05 (SEQ ID NO:31) , dass die cat-Kassette enthielt, transformiert. Die Selektion auf Integration der catKassette in das Chromosom von WCM105 AfliC AyddS pKD46 an die Position des Wildtyp-endA-ORFs erfolgte auf LB-Agar-Platten, die 20 mg/1 Chloramphenicol enthielten. Auf diese Weise wurden Zellen erhalten, bei denen der Wildtyp-endA- ORF teilweise durch die cat-Kassette ersetzt worden war (E. coli WCM105 AfliC AyddS endA: : cat pKD46) . Dass die Integration an der korrekten Position im Chromosom erfolgte, wurde mittels PCR unter Verwendung der Oligonukleotide Pp505 (SEQ ID NO: 32) und Pp506 (SEQ ID NO: 33) und chromosomaler DNA der, Chloramphenicolresistenten Zellen E.coli AfliC AyddS endA: : cat pKD46 als Matrize bestätigt. Zellen des Stammes E.coli WCM105 AfliC AyddS endA: : cat pKD46 exprimierten nun das Gen cat, codierend eine Chloramphenicol-Acetyltransf eraseanstelle des endA-Wildtyp- Gens . Anschließend wurde das Plasmid pKD46 durch Kultivierung bei der nicht-permissiven Temperatur 37 °C kuriert und der Stamm E.coli WCM105 AfliC AyddS endA: : cat durch Selektion auf LB-Agar- Platten und LB-Agar-Chloramphenicol (20 mg/1 ) -Platten isoliert. In einem nächsten Schritt wurde die cat-Kassette aus dem Chromosom von E.coli WCM105 EfliC EyddS endA : cat entfernt. Hierzu wurde der Stamm E.coli WCM105 EfliC EyddS endA: : cat mit dem Plasmid pCP20 (Cherepanov et al. Gene disruption in Escherichia coli: TcR and KmR cassettes with the option of Flp- catalyzed excision of the antibiotic-resistance determinant, Gene. 1995;158:9-14.) transformiert. Die Isolation von bakteriellen Zellen, welche die cat-Kassette aus dem Chromosom eliminiert haben, erfolgte durch Selektion von Chloramphenicolsensitiven Zellen nach paralleler Kultivierung auf LB-Agar und LB-Agar-Chloramphenicol (20 mg/1 ) -Platten . Dass die Deletion an der korrekten Position im Chromosom erfolgte, wurde mittels PCR unter Verwendung der Oligonukleotide Pp505 (SEQ ID NO: 32) und Pp506 (SEQ ID NO: 33) und chromosomaler DNA der Chloramphenicolsensitiven Zellen E.coli WCM105 EfliC EyddS EendA als Matrize bestätigt. Durch Sequenzierung des PCR-Produkts wurde die Sequenz des ursprünglichen endA Lokus überprüft. Der resultierende Stamm wurde als E.coli WCM105 EfliC EyddS EendA bezeichnet .
Beispiel 2: Herstellung von Plasmidvektoren mit unterschiedlichen PAS-Regionen
Herstellung des Plasmidvektors pVAXl-PASBR322 mit der PAS-
Region des Plasmids pBR322
Als Ausgangsvektor für die Herstellung eines Kontrollplasmids mit der PAS-Region des Plasmids pBR322 wurde das Plasmid pVAXl (Thermo Fisher Scientific, vgl . Figur 2) verwendet. pVAXl wurde durch Schnitt mit den Restriktionsenzymen Bsp68I und Hindi (Thermo Fisher Scientific) linearisiert. Durch Verwendung von pBR322 als Matrize und den Oligonukleotiden Pp237 (SEQ ID NO: 34) und Pp073 (SEQ ID NO: 35) wurde mittels PCR das 444 Basenpaare lange Amplikon PCR06 (SEQ ID NO: 36) enthaltend die PAS-Region von pBR322 generiert. Dabei sind die ersten 21 Nukleotide von Pp237 homolog zur 5 '-seifig gelegenen Sequenz der Bsp68I- Schnittstelle und die ersten 21 Nukleotide von Pp073 homolog zur 3' gelegenen Sequenz der Hindi Schnittstelle. Durch In-Fusion- Klonierung (Takara Bio) wurde das Amplikon PCR06 in das linearisierte Plasmid pVAXl integriert. Plasmide, welche das Amplikon erfolgreich integriert hatten, wurden durch Kolonie- PCR mit den Oligonukleotiden Pp081 (SEQ ID NO: 37) und pVAXl-seq- rv (SEQ ID NO:38) identifiziert. Die Verifizierung der integrierten Sequenz erfolgte durch Sanger-Sequenzierung unter Verwendung der Oligonukleotide pVAX-seq2-rv (SEQ ID NO: 39) und pVAX-seq23-fw (SEQ ID NO: 40) . Das resultierende Kontrollplasmid wurde als pVAXl-PASBR322 bezeichnet.
Herstellung von Plasmidvektoren mit modifizierten PAS-Regionen
Herstellung des Plasmidvektors pVAXl-PAS09
Als Ausgangsvektor für die Herstellung des Plasmids pVAXl-PAS09 wurde das Plasmid pVAXl (Thermo Fisher Scientific, vgl . Figur 2) verwendet. Zur Erstellung einer PAS-Region mit einer modifizierten Sequenz wurde die Sequenzabfolge von 64 konsekutiven Nukleobasen, die im Abstand von 22 Basenpaaren 3 ' der PAS-for-Sequenz lokalisiert sind, randomisiert . Die Randomisierung der Basenabfolge wurde mit Hilfe des Online-Tools „Shuffle DNA"
(https : // www . bio informatics . org/ sms2/ shuf f le_dna . html ) durchgeführt. Bei der Randomisierung wurden keine nicht in der Sequenz vorkommenden Basen hinzugefügt und keine in der Sequenz vorkommenden Basen entfernt. Der relative Anteil an G/C Basen im Verhältnis zu A/T Basen wurde nicht verändert, lediglich die Abfolge der in der Sequenz enthaltenen Basen wurde verändert. Durch diesen Vorgang wurde der randomisierte Sequenzabschnitt PAS09 (SEQ ID NO: 41) generiert. Unter Verwendung der Bioinformatik-Software Geneious Prime (Geneious Prime® 2023.0.2 Build 2023-01-09 11:52) wurden innerhalb der PAS-Region BR322 die 64 im Abstand von 22 Basenpaaren 3' der PAS-for-Sequenz lokalisierten Nukleobasen durch den randomisierten Sequenzabschnitt PAS09 substituiert. Durch diesen Vorgang wurde die PAS-Region 09 (SEQ ID NO: 7) zunächst in silico generiert. Durch Gensynthese (GeneArt) wurde ein DNA-Fragment erstellt, welches die PAS-Region 09 umfasst (SEQ ID NO: 60) . Dieses DNA- Fragment wurde mittels In-Fusion Klonierung (Takara Bio) in das durch Schnitt mit den Restriktionsenzymen Bsp68I und Hindi (Thermo Fisher Scientific) linearisierte Plasmid pVAXl integriert. Plasmide, welche das Fragment erfolgreich integriert hatten, wurden durch Kolonie-PCR mit den Oligonukleotiden Pp081 (SEQ ID NO:37) und pVAXl-seq-rv (SEQ ID NO:38) identifiziert. Die Verifizierung der integrierten Sequenz erfolgte durch Sanger-Sequenzierung unter Verwendung der Oligonukleotide pVAX- seq2-rv (SEQ ID NO: 39) und pVAX-seq23-fw (SEQ ID NO: 40) . Das resultierende Plasmid wurde als pVAXl-PAS09 bezeichnet.
Herstellung des Plasmidvektors pVAXl-PASlO
Als Ausgangsvektor für die Herstellung des Plasmids pVAXl-PASlO wurde das Plasmid pVAXl (Thermo Fisher Scientific, vgl . Figur 2) verwendet. Die Sequenzabfolge von 63 konsekutiven Nukleobasen, die im Abstand von 86 Basenpaaren 3' der PAS-for-Sequenz lokalisiert sind, wurde wie zuvor beschrieben mit Hilfe des Online-Tools „Shuffle DNA" randomisiert . Durch diesen Vorgang wurde der randomisierte Sequenzabschnitt PAS10 (SEQ ID NO: 58) generiert. Innerhalb der PAS-Region BR322 wurden die 63 im Abstand von 86 Basenpaaren 3' der PAS-for-Sequenz lokalisierten Nukleobasen wie beschrieben durch den randomisierten Sequenzabschnitt PAS10 (SEQ ID NO: 58) substituiert. Durch diesen Vorgang wurde die PAS-Region 10 zunächst in silico generiert (SEQ ID NO: 9) . Unter Verwendung von In Fusion Klonierung wurde ein durch Gensynthese (GeneArt) erstelltes Fragment (SEQ ID NO: 61) , welches die PASIO-Region umfasst, wie zuvor beschrieben in das durch Schnitt mit den Restriktionsenzymen Bsp68I und Hindi linearisierte Plasmid pVAXl integriert. Plasmide, welche das Fragment erfolgreich integriert hatten, wurden durch Kolonie-PCR mit den Oligonukleotiden Pp081 (SEQ ID NO: 37) und pVAXl-seq-rv (SEQ ID NO: 38) identifiziert. Die Verifizierung der integrierten Sequenz erfolgte durch Sanger-Sequenzierung unter Verwendung der Oligonukleotide pVAX-seq2-rv (SEQ ID NO: 39) und pVAX-seq23-fw (SEQ ID NO: 40) . Das resultierende Plasmid wurde als pVAXl-PASlO bezeichnet.

Innerhalb der PAS-Region BR322 wurde die Sequenzabfolge von 64 konsekutiven, im Abstand von 22 Basenpaaren 3' der PAS-for-Sequenz lokalisierten Nukleobasen wie zuvor beschrieben durch den randomisierten Sequenzabschnitt PAS09 (SEQ ID NO:41) , und die Sequenzabfolge von 63 konsekutiven, im Abstand von 86 Basenpaaren 3' der PAS-for-Sequenz lokalisierten Nukleobasen wie zuvor beschrieben durch den randomisierten Sequenzabschnitt PAS10 (SEQ ID NO: 58) substituiert. Durch diese Vorgänge wurde die PAS-Region 18 (SEQ ID NO: 11) zunächst in silico generiert. Unter Verwendung von In Fusion Klonierung wurde ein durch Gensynthese (GeneArt) erstelltes Fragment (SEQ ID NO: 62) , welches die PAS18-Region umfasst, wie zuvor beschrieben in das durch Schnitt mit den Restriktionsenzymen Bsp68I und Hindi linearisierte Plasmid pVAXl integriert. Plasmide, welche das Fragment erfolgreich integriert hatten, wurden durch Kolonie-PCR mit den Oligonukleotiden Pp081 (SEQ ID NO: 37) und pVAXl-seq-rv (SEQ ID NO: 38) identifiziert. Die Verifizierung der integrierten Sequenz erfolgte durch Sanger-Sequenzierung unter Verwendung der Oligonukleotide pVAX-seq2-rv (SEQ ID NO: 39) und pVAX-seq23-fw (SEQ ID NO: 40) . Das resultierende Plasmid wurde als pVAXl-PAS18 bezeichnet .
Herstellung des Plasmidvektors pVAXl-PAS31
Als Ausgangsvektor für die Herstellung des Plasmids pVAXl-PAS31 wurde das Plasmid pVAXl (Thermo Fisher Scientific, vgl . Figur 2) verwendet. Die Sequenzabfolge von 22 konsekutiven Nukleobasen, die unmittelbar 3' der PAS-for-Sequenz lokalisiert sind, wurde wie zuvor beschrieben mit Hilfe des Online-Tools „Shuffle DNA" randomisiert . Durch diesen Vorgang wurde der randomisierte Sequenzabschnitt PAS31 (SEQ ID NO: 59) generiert. Innerhalb der PAS-Region BR322 wurden die 22 unmittelbar 3' der PAS-for- Sequenz lokalisierten Nukleobasen wie zuvor beschrieben durch den randomisierten Sequenzabschnitt PAS31 (SEQ ID NO: 59) substituiert. Innerhalb der PAS-Region BR322 wurde die Sequenzabfolge von 64 konsekutiven, im Abstand von 22 Basenpaaren 3' der PAS-for-Sequenz lokalisierten Nukleobasen wie zuvor beschrieben durch den randomisierten Sequenzabschnitt PAS09 (SEQ ID N0:41) , und die Sequenzabfolge von 63 konsekutiven, im Abstand von 86 Basenpaaren 3' der PAS-for-Sequenz lokalisierten Nukleobasen wie zuvor beschrieben durch den randomisierten Sequenzabschnitt PAS10 (SEQ ID NO: 58) substituiert. Durch diese Vorgänge wurde die PAS-Region 31 (SEQ ID NO: 13) zunächst in silico generiert. Unter Verwendung der Oligonukleotide Pp335 (SEQ ID NO: 42) und Pp338 (SEQ ID NO: 43) bzw Pp339 (SEQ ID NO:44) und pVAX-seq2-rv (SEQ ID NO:39) , sowie pVAXl-PAS18 als Matrize wurden die Amplikons PCR07 (SEQ ID NO: 45) und PCR08 (SEQ ID NO: 46) generiert. Die resultierenden Amplikons wurden anschließend durch Overlap-extensi on-PCR (Horton et al. 2013) zu einem kombinierten Amplikon vereinigt (SEQ ID NO: 47) und dieses unter Verwendung von In Fusion Klonierung wie zuvor beschrieben in das durch Schnitt mit den Restriktionsenzymen Alw44I und Hindi (Thermo Fisher Scientific) linearisierte Plasmid pVAXl integriert. Plasmide, welche das kombinierte Amplikon erfolgreich integriert hatten, wurden durch Kolonie- PCR mit den Oligonukleotiden Pp081 (SEQ ID NO: 37) und pVAXl-seq- rv (SEQ ID NO:38) identifiziert. Die Verifizierung der integrierten Sequenz erfolgte durch Sanger-Sequenzierung unter Verwendung der Oligonukleotide pVAX-seq2-rv (SEQ ID NO: 39) und pVAX-seq23-fw (SEQ ID NO: 40) . Das resultierende Plasmid wurde als pVAXl-PAS31 bezeichnet.
Herstellung des Plasmidvektors pVAXl-PAS38
Als Ausgangsvektor für die Herstellung des Plasmids pVAXl-PAS38 wurde das Plasmid pVAXl (Thermo Fisher Scientific, vgl . Figur 2) verwendet. Innerhalb der PAS-Region BR322 wurde die Sequenzabfolge von 64 konsekutiven, im Abstand von 22 Basenpaaren 3' der PAS-for-Sequenz lokalisierten Nukleobasen wie zuvor beschrieben durch den randomisierten Sequenzabschnitt PAS10 (SEQ ID NO: 58) substituiert. Durch diesen Vorgang wurde die PAS-Region 38 (SEQ ID NO: 15) zunächst in silico generiert. Unter Verwendung der Oligonukleotide Pp335 (SEQ ID NO: 42) und Pp384 (SEQ ID NO: 48) bzw Pp385 (SEQ ID NO: 49) und pVAX-seq2-rv (SEQ ID NO: 39) , sowie pVAXl-PASBR322 als Matrize wurden die Amplikons PCR09 (SEQ ID NO: 50) und PCR10 (SEQ ID NO: 51) generiert. Die resultierenden Amplikons wurden anschließend durch Overlap-extensi on-PCR (Horton et al. 2013) zu einem kombinierten Amplikon vereinigt (SEQ ID NO: 52) und dieses unter Verwendung von In Fusion Klonierung wie zuvor beschrieben in das durch Schnitt mit den Restriktionsenzymen Alw44I und Hindi (Thermo Fisher Scientific) linearisierte Plasmid pVAXl integriert. Plasmide, welche das kombinierte Amplikon erfolgreich integriert hatten, wurden durch Kolonie-PCR mit den Oligonukleotiden Pp081 (SEQ ID NO: 37) und pVAXl-seq-rv (SEQ ID NO: 38) identifiziert. Die Verifizierung der integrierten Sequenz erfolgte durch Sanger-Sequenzierung unter Verwendung der Oligonukleotide pVAX-seq2-rv (SEQ ID NO: 39) und pVAX-seq23-fw (SEQ ID NO: 40) . Das resultierende Plasmid wurde als pVAXl-PAS38 bezeichnet .
Herstellung des Plasmidvektors pVAXl-PAS39
Als Ausgangsvektor für die Herstellung des Plasmids pVAXl-PAS39 wurde das Plasmid pVAXl (Thermo Fisher Scientific, vgl . Figur 2) verwendet. Innerhalb der PAS-Region BR322 wurde die Sequenzabfolge von 63 konsekutiven, im Abstand von 86 Basenpaaren 3' der PAS-for-Sequenz lokalisierten Nukleobasen wie zuvor beschrieben durch den randomisierten Sequenzabschnitt PAS09 (SEQ ID NO: 41) substituiert. Durch diesen Vorgang wurde die PAS-Region 39 (SEQ ID NO: 17) zunächst in silico generiert. Unter Verwendung der Oligonukleotide Pp 335 (SEQ ID NO: 42) und Pp386 (SEQ ID NO: 53) bzw. Pp387 (SEQ ID NO: 54) und PppVAX-seq2- rv (SEQ ID NO: 39) , sowie pVAXl-PASBR322 als Matrize wurden die Amplikons PCR11 (SEQ ID NO: 55) und PCR12 (SEQ ID NO: 56) generiert. Die resultierenden Amplikons wurden anschließend durch Overlap-extension-PCR (Horton et al. 2013) zu einem kombinierten Amplikon vereinigt (SEQ ID NO: 57) und dieses unter Verwendung von In Fusion Klonierung wie zuvor beschrieben in das durch Schnitt mit den Restriktionsenzymen Alw44I und Hindi (Thermo Fisher Scientific) linearisierte Plasmid pVAXl integriert. Plasmide, welche das kombinierte Amplikon erfolgreich integriert hatten, wurden durch Kolonie-PCR mit den Oligonukleotiden Pp081 (SEQ ID NO: 37) und pVAXl-seq-rv (SEQ ID NO: 38) identifiziert. Die Verifizierung der integrierten Sequenz erfolgte durch Sanger-Sequenzierung unter Verwendung der Oligonukleotide pVAX-seq2-rv (SEQ ID NO: 39) und pVAX-seq23-fw (SEQ ID NO: 40) . Das resultierende Plasmid wurde als pVAXl-PAS39 bezeichnet .
Beispiel 3: Fermentative Produktion von Plasmid-DNA im 1 L- Maßstab Für die Produktion der Plasmidvektoren pVAXl-PASBR322 , pVAXl- PAS09, pVAXl-PASlO, pVAXl-PAS18, pVAXl-PAS31, pVAXl-PAS38 und pVAXl-PAS39 wurde der Stamm E.coli WCM105 EfliC EyddS EendA jeweils einzeln mit den Plasmiden pVAXl, pVAXl-PASBR322 , pVAXl- PAS09, pVAXl-PASlO, pVAXl-PAS18, pVAXl-PAS31, pVAXl-PAS38 und pVAXl-PAS39 mittels der CaC12-Methode transformiert. Die Selektion auf plasmidhaltige Zellen erfolgte mittels Kanamycin ( 20 mg/ 1 ) .
Die Produktion der einzelnen, transformierten Stämme wurde in 1 1 Rührkesselfermentern (Eppendorf) durchgeführt. 0, 6 1 eines Mineralsalzmediums (5 g/L (NH4)2SO4, 5g/L KH2PO4, 0,5 g/L NaCl, 1,5 g/L MgSO4 x 7 H2O, 0,25 g/L CaCl2 x 2 H2O, 0, 075 g/L FeSO4 x 7 H2O, 1 g/L NasCitrat x 2 H2O, und 50 mg/L Kanamycin) inkl . 15 g/1 Glukose, angereichert mit Komplexkomponenten 10 g/L Hefeextrakt (ProCel 251 MG) , wurden mit einer Vorkultur, die in Fermentationsmedium kultiviert worden war, auf eine OD600 von etwa 0,05 angeimpft. Das Animpfen stellt den Zeitpunkt 0 der Fermentation bzw. den Fermentationsbeginn dar. Während der Fermentation wurde eine Temperatur von 30 °C eingestellt und der pH-Wert durch Zudosierung von NH4OH bzw. HaPCh bei einem Wert von etwa 7,0 konstant gehalten. Die Kultur wurde zu Beginn mit 700 rpm gerührt und mit 2 vvm einer über einen Sterilfilter entkeimten Druckluft begast. Unter diesen Startbedingungen war die Sauerstoff sonde vor der Inokulation auf 100% Sättigung kalibriert worden. Der Soll-Wert für die 02-Sättigung während der Fermentation wurde auf 30 % eingestellt. Nach Absinken der 02-Sättigung unter den Soll-Wert wurde eine Regulationskaskade gestartet, um die 02-Sättigung wieder an den Soll-Wert heranzuführen. Dabei wurde die Rührgeschwindigkeit auf max. 1.800 rpm gesteigert. Die Fütterung mit Glukose wurde nach der Verstoffwechselung der initial zugegebenen Glukose gestartet. Vor dem Fütterungsstart wurde die Temperatur von 30 °C auf 37 °C erhöht . Nach der Zuführung von 100 g reiner Glukose wurde die
Glukosefütterungsrate um 60 % reduziert .
Nach 24 und nach 42 h Kultivierungsdauer wurden j eweils Proben entnommen, die Zellen wurden durch Zentri fugation vom Fermentationsmedium abgetrennt und der Gehalt der Plasmid-DNA im Zellpellet wurde bestimmt . Hierzu wurde die Plasmid-DNA zunächst unter Verwendung des GeneJET Plasmid-Miniprep-Kits ( Thermo Fisher Scienti fic ) isoliert und die Konzentration in der Elutions fraktion anschließend mit Hil fe von UV/VIS Spektrometrie bestimmt . Zur Berechnung des Plasmidtiters in der Ausgangsprobe wurde die gemessene Plasmidkonzentration zunächst mit dem Elutionsvolumen multipli ziert und anschließend durch das Volumen der zur Beprobung verwendeten Fermentationsbrühe dividiert .
In Abbildung 4 ist der Plasmidtiter (nmol/L ) des Plasmidvektors pVAXl , des Plasmidvektors pVAXl-PASBR322 , und der erfindungsgemäßen Plasmidvektoren, pVAXl-PAS 09 , pVAXl-PAS l O , pVAXl-PAS 18 , pVAXl-PAS31 , pVAXl-PAS38 und pVAXl-PAS39 in Fermentationskultur zum Zeitpunkt 24 Stunden, sowie zum Zeitpunkt 42 Stunden abgebi ldet . Dabei ist zu erkennen, dass die Plasmidtiter der erfindungsgemäßen Plasmidvektoren zum Zeitpunkt 24 Stunden deutlich höher sind als die Plasmidtiter des Kontrollplasmidvektors pVAXl-PASBR322 .
In Abbildung 5 ist der relative Plasmidtiter des Plasmidvektors pVAXl , des Plasmidvektors pVAXl-PASBR322 und der erfindungsgemäßen Plasmidvektoren, pVAXl-PAS 09 , pVAXl-PAS l O , pVAXl-PAS 18 , pVAXl-PAS31 , pVAXl-PAS38 und pVAXl-PAS39 in Fermentationskultur nach einer Fermentation über 24 Stunden gezeigt . Es ist der prozentuale Anteil dieses Titers im Bezug auf den Titer angegeben, der nach 42 Stunden erhalten wird . Dabei ist zu erkennen, dass mit den erfindungsgemäßen Plasmidvektoren relative Plasmidtiter erreicht werden können, die deutlich höher sind als die Plasmidtiter des Kontrollplasmidvektors pVAXl- PASBR322 .

Patentansprüche
1. Plasmidvektor, umfassend a) einen Replikationsursprung; und b) eine PAS-Region, umfassend i) eine Primosomenassemblierungssequenz PAS-forward (SEQ ID NO:2) , die 3'des Replikationsursprungs und in Richtung der Replikation lokalisiert ist; ii) eine Primosomenassemblierungssequenz PAS-revers (SEQ ID NO:3) , die 3' der Primosomenassemblierungssequenz PAS-forward und in Richtung entgegen der Replikation lokalisiert ist; iii) eine Sequenz X zwischen der Primosomenassemblierungssequenz PAS-forward und der Primosomenassemblierungssequenz PAS-revers, welche höchstens etwa 75% Sequenzidentität zur SEQ ID NO:1 aufweist .
2. Plasmidvektor nach Anspruch 1, worin die Sequenz X höchstens etwa 70% Sequenzidentität zur SEQ ID NO:1 aufweist.
3. Plasmidvektor nach Anspruch 1, worin die Sequenz X höchstens etwa 65% Sequenzidentität zur SEQ ID NO:1 aufweist.
4. Plasmidvektor nach Anspruch 1, worin die Sequenz X höchstens etwa 60% Sequenzidentität zur SEQ ID NO:1 aufweist.
5. Plasmidvektor nach einem der vorhergehenden Ansprüche, worin der Plasmidvektor kein rop-Gen aufweist.
6. Plasmidvektor nach einem der vorhergehenden Ansprüche, worin der Replikationsursprung ein pUC Replikationsursprung ist.
7. Plasmidvektor nach einem der vorhergehenden Ansprüche, worin der Plasmidvektor eine Insertionssequenz mit mindestens einer Erkennungsstelle für mindestens eine Restriktionsendonuklease umfasst .
8. Plasmidvektor nach einem der vorhergehenden Ansprüche, weiter umfassend einen Selektionsmarker, wobei der Selektionsmarker bevorzugt ausgewählt ist aus der Gruppe bestehend aus einem Antibiotikaresistenzgen, einem Toxin, einem Antitoxin, und einem Reporterelement .
9. Plasmidvektor nach einem der vorhergehenden Ansprüche worin die Sequenz X ausgewählt ist aus der Gruppe bestehend aus SEQ ID NO: 6, SEQ ID NO : 8 , SEQ ID NO: 10, SEQ ID NO: 12, SEQ ID NO: 14 und SEQ ID NO: 16.
10. Plasmidvektor nach einem der Ansprüche 1-8 worin die Sequenz X ausgewählt ist aus der Gruppe bestehend aus SEQ ID NO: 6, SEQ ID NO: 10, SEQ ID NO: 12 und SEQ ID NO: 14.
11. Plasmidvektor nach einem der Ansprüche 1-8 worin die Sequenz X ausgewählt ist aus der Gruppe bestehend aus SEQ ID NO: 10 und SEQ ID NO: 12.
12. Plasmidvektor nach einem der vorhergehenden Ansprüche, worin der Plasmidvektor in Fermentationskultur nach 24 h eine höhere Replikationsrate aufweist im Vergleich mit einem analogen Plasmidvektor mit der nicht modifizierten Sequenz SEQ ID NO:1.
13. Plasmidvektor nach einem der vorhergehenden Ansprüche, worin der Plasmidvektor in Fermentationskultur nach 24 h mindestens etwa 70% des maximalen Plasmidtiters erreicht, der nach etwa 42h erreicht wird.
14. Verfahren zur Klonierung von DNA-Sequenzen unter Verwendung des Plasmidvektors nach einem der Ansprüche 1-13.
