Abstract
본 발명은 대장암 특이적인 유전자를 분석하기 위한 대장암 진단용 DNA 칩, 전기 DNA 칩의 제조방법 및 전기 DNA 칩을 포함하는 대장암 진단용 키트에 관한 것이다. 본 발명의 대장암 진단용 DNA 칩은 대장암 조직에서 특이적으로 발현되는 유전자와 결합할 수 있는 유전자 탐침; 올리고(dT)15, -(CH2)6- 및 아민(amine)기를 순차적으로 포함하고, 전기 유전자 탐침의 5' 말단이 올리고(dT)15의 3'말단부위에 연결된 링커; 및, 표면에 알데히드가 부착되고, 전기 링커의 아민기가 표면의 알데히드기와 시프염기 반응을 통해 연결된 고체기판을 포함한다. 본 발명의 대장암 특이적 DNA 칩 및 전기 DNA 칩을 포함하는 대장암 진단용 키트를 사용하면, 대장암 조직에서만 특이적으로 발현되는 유전자의 발현유무를 신속하게 확인할 수 있으므로, 대장암의 조기진단에 널리 활용될 수 있을 것이다.
Description
본 발명은 대장암 진단용 DNA 칩에 관한 것이다. 좀 더 구체적으로, 본 발명은 대장암 특이적인 유전자를 분석하기 위한 대장암 진단용 DNA 칩 및 전기 DNA 칩을 포함하는 대장암 진단용 키트에 관한 것이다.
현대인의 주요 질환 중에서, 암의 치료방법과 진단방법에 관한 연구는 발병빈도가 높은 폐암, 간암, 위암 등을 중심으로 비교적 활발히 진행되고 있다. 그러나, 발병빈도가 낮은 식도암, 대장암 등에 대한 연구는 상대적으로 저조한 실정이다. 한편, 대장암은 초기에는 별로 증세를 느끼지 않기 때문에 정기적인 진단이 매우 중요하며, 특히, 40대 이상에서 소화 불량이나 배변 습관의 변화, 혈변, 동통 및 빈혈의 징후가 있으면, 반드시 대장암 검사를 받아보는 것이 바람직하다. 상기 대장암 검사는 직장수지 검사(digital rectal examination), 결장경검사(sigmoidoscopy) 대장내시경(colonoscopy) 또는 대장조영술(barium enema) 등의 형태로 수행되는데, 직장수지 검사는 검진자가 장갑을 착용하고 윤활제를 바른 다음, 직장에 손을 삽입하여 촉진을 통해 대장의 정상여부를 알아보는 방법이며, 결장경검사는 거울이 달린 길고 유연한 튜브를 직장을 통해 결장과 대장까지 삽입하여 직접 관찰하고, 대장내시경검사는 내시경을 이용하여 직접적으로 대장내부를 검사하는 방법이고, 대장조영술은 조영제를 투입한 후, 단층촬영하여, 대장에 분포된 혈관의 이상을 검진하는 방법이다. 이러한 검사방법은 대장의 이상유무를 단순히 판단하는 방법이며, 이들 방법에 의하여, 질병의 병변이 발견되는 경우, 보다 구체적으로 조직검사를 수행하게 된다. 질병의 병변이 발견되어 조직검사를 수행하여 진단하는 경우, 비교적 정확한 검사결과를 얻을 수도 있으나, 복합적인 원인에 의하여 발생하는 병변 또는 질환의 초기상태에서 나타나는 병변의 경우에는 부정확하거나 또는 잘못된 검사결과를 얻을 수도 있기 때문에, 이러한 오진율을 낮추려는 노력이 계속되고 있다.
현재, 암과 같이 유전적인 변이가 발생하는 질환에 대하여는 유전자를 이용하여 진단하는 방법이 개발되고 있는데, 발병빈도가 높은 폐암, 간암, 위암 등에 대하여는 상당한 성과가 보고되고 있으나, 상대적으로 발병빈도가 낮은 대장암의 경우에는 연구성과가 보고되지 않고 있는 실정이다.
따라서, 유전자를 이용하여 신속하고 정확하게 대장암을 진단할 수 있는 방법을 개발하여야 할 필요성이 끊임없이 대두되었다.
이에, 본 발명자들은 유전자를 이용하여 신속하고 정확하게 대장암을 진단할 수 있는 방법을 개발하고자 예의 연구 노력한 결과, 대장암 조직에서 특이적으로 발현되는 유전자와 결합할 수 있는 유전자 탐침을 포함하는 DNA 칩 및 시료에서 채취한 RNA로부터 합성된 cDNA를 표지하기 위하여 형광표지된 데옥시 뉴클레오타이드를 포함하는 대장암 진단용 키트를 사용할 경우, 신속하고 정확하게 대장암을 진단할 수 있음을 확인하고, 본 발명을 완성하게 되었다.
결국, 본 발명의 주된 목적은 대장암의 발병을 진단하기 위한 대장암 진단용 DNA 칩을 제공하는 것이다.
본 발명의 다른 목적은 전기 DNA 칩을 포함하는 대장암 진단용 키트를 제공하는 것이다.
본 발명의 대장암 진단용 DNA 칩은 대장암 조직에서 특이적으로 발현되는 유전자와 결합할 수 있는 유전자 탐침; 올리고(dT)15, -(CH2)6- 및 아민(amine)기를 순차적으로 포함하고, 전기 유전자 탐침의 5' 말단이 올리고(dT)15의 3'말단부위에 연결된 링커; 및, 표면에 알데히드가 부착되고, 전기 링커의 아민기가 표면의 알데히드기와 시프염기(Schiff's base) 반응을 통해 연결된 고체기판을 포함한다: 이때, 유전자 탐침이 특별히 제한되는 것은 아니나, 서열번호 1 내지 1069의 염기서열로 표시되는 올리고뉴클레오티드로부터 선택된 1개 이상의 올리고뉴클레오티드를 사용함이 바람직하다.
본 발명자들은 환자들에게 불쾌감을 유발하지 않으면서도 대장암을 보다 신속하게 진단할 수 있는 방법을 개발하기 위하여, 대장암 조직에서 특이적으로 발현되는 유전자를 선별하고자 하였다. 그 결과, 54종의 유전자가 대장암 조직에서 특이적으로 높은 발현비율로 발현되고, 뇌, 폐, 췌장, 난소 등의 정상조직에서는 현저히 낮은 발현비율로 발현됨을 확인하였다. 이에, 본 발명자들은 전기 54종의 유전자의 발현을 검색할 수 있는 탐침을 제조하였는데, 각 유전자당 약 20개의 탐침을 제조하고, 이를 이용하여 제조된 DNA 칩을 사용할 경우, 환자들에게 불쾌감을 유발하지 않으면서도 대장암을 보다 신속하게 진단할 수 있음을 확인하였다.
본 발명의 전기 대장암 진단용 DNA 칩의 제조방법은 대장암 조직에서 특이적으로 발현되는 유전자와 결합할 수 있는 유전자 탐침을 합성하는 공정; 올리고(dT)15, -(CH2)6- 및 아민(amine)기를 순차적으로 포함하는 링커를 합성하는 공정; 전기 합성된 유전자 탐침의 5' 말단을 전기 합성된 링커의 올리고(dT)15의 3'말단부위에 결합시키는 공정; 유전자 탐침이 결합된 링커를 알데히드가 결합된 고체의 표면에 시프염기(Schiff's base)반응을 통해 결합시키는 공정; 및, 반응되지 않고 잔존하는 알데히드를 환원시키는 공정을 포함한다: 이때, 고체는 특별히 제한되는 것은 아니나 유리인 것이 바람직하고, 알데히드의 환원조건은 특별히 이에 제한되는 것은 아니나 NaBH4 등의 환원제를 사용함이 바람직하다.
한편, 본 발명의 대장암 진단용 DNA 칩을 이용하여, 대장암 환자를 선별하기 위한 진단키트를 제작할 수 있다. 즉, 본 발명의 대장암 진단용 키트는 전기 대장암 진단용 DNA 칩 및 시료에서 채취한 RNA로부터 합성된 cDNA를 표지하기 위하여 형광표지된 데옥시 뉴클레오타이드를 포함한다: 이때, 증폭산물을 표지할 수 있는 형광표지된 데옥시 뉴클레오타이드가 특별히 제한되는 것은 아니나 텍사스 레드(Texas Red) dATP, 시아닌 3(Cyanine 3) dCTP, 시아닌 5(Cyanine 5) dGTP, 플루오레세인-12(fluorescein-12) dUTP, 바이오틴-11-CTP, 바이오틴-16-UTP 등을 사용함이 바람직하다.
본 발명의 대장암 특이적 DNA 칩 및 전기 DNA 칩을 포함하는 대장암 진단용 키트를 사용하면, 대장암 조직에서만 특이적으로 발현되는 유전자의 발현유무를 신속하게 확인할 수 있으므로, 대장암의 조기진단에 널리 활용될 수 있을 것이다.
이하, 실시예를 통하여 본 발명을 더욱 상세히 설명하고자 한다. 이들 실시예는 오로지 본 발명을 보다 구체적으로 설명하기 위한 것으로, 본 발명의 요지에 따라 본 발명의 범위가 이들 실시예에 의해 제한되지 않는다는 것은 당업계에서 통상의 지식을 가진 자에 있어서 자명할 것이다.
실시예 1: 대장암 특이 유전자의 선별
정상 뇌조직(BN) 6건, 뇌의 1기 성상세포종(astrocytoma) 조직(BA I) 19건, 정상 대장조직(CN) 8건, MSS(microsatelite stability) 대장암조직(CMSS) 38건, MSI(microsatelite instability) 대장암조직(CMSI) 13건, 정상폐조직(LN) 10건, 1기 폐암조직(L I) 37건, 정상 췌장조직(PN) 7건, 췌장암조직(PT) 8건 및 장액성 난소암조직(ovary cancer serous, OS) 24건의 시료를 각각 수득하고, Trizol(Life Technologies, USA)을 이용하여 전기 수득한 시료로부터 RNA를 추출하였으며, 컬럼(RNesay spin column, Qiagen, USA)을 사용하여 정제하여, 18S와 28S rRNA가 유사하게 발현되는 RNA 만을 선별하였다.
전기 선별된 5㎍의 RNA를 oligo(dT)24를 프라이머로 사용한 cDNA 합성키트(cDNA synthesis kit, Superscript Choice System; Life Technologies, USA)에 적용하여 cDNA를 합성한 후, 전기 합성된 cDNA를 주형으로 하여 T7 polymerase in vitro 전사 시스템(T7 Megascript kit, Ambion, USA)를 이용하여 cRNA를 합성하였다. 이때, 전기 cRNA는 바이오틴-11-CTP와 바이오틴-16-UTP(Enzo, USA)를 이용하여 표지하였다. 이어, 전기 표지된 cRNA 15㎍을 절편화용액(40mM Tris-acetate, pH 8.1, 100mM potassium acetate and 30mM magnesium acetate)으로 처리하고, 94℃에서 30분간 반응시켜서, 30 내지 50 염기의 크기가 되게 무작위적으로 절편화시켰다. 그런 다음, 청어 정자 DNA(Promega, USA) 0.1mg/ml와 아세틸화된 BSA(Life Technologies, USA) 500g/ml를 포함하는 혼성화반응용액(hybridization cocktail, 100mmol/L MES, 1mol/L NaCl, 20mmol/L EDTA, 0.01%(v/v) Tween 20) 300㎕를 94℃의 온도로 5분동안 가열한 후, 냉각시키고, 상온에서 16,000g로 원심분리하여 상층액을 수득하였다. 전기 수득한 혼성화반응용액과 전기 절편화된 cDNA 10㎍을 혼합하고, 7129개의 유전자를 확인할 수 있는 마이크로어레이(HuGeneFL Array, Affymetrix, USA)에 적용한 후, 45℃에서 16시간 동안 혼성화반응을 수행하였다.
반응이 종결된 후, 마이크로어레이를 세척하고, 스트렙타비딘 용액(streptavidin-phycoerythrin, Molecular Probes, USA)으로 염색한 다음, 6x SSPE 완충용액(sodium chloride, sodium phosphate, EDTA)으로 세척하였다. 이어, 항-스트렙타비딘 항체(biotinylated anti-streptavidin IgG)를 처리하고, 스트렙타비딘 용액으로 다시 염색한 후, 6X SSPE로 다시 세척하였다. 그런 다음, 전기 마이크로어레이를 스캐너(GeneArray Scanner, Affymetrix, USA)로 스캔한 후, 이미지분석기(GeneChip software, Affymetrix, USA)를 사용하여 결과를 측정하고, 분위수-표준화(quantile-normalization)를 통하여 분석하였다(참조: 표 1).

전기 표 1에서 보듯이, 전기 유전자들은 대장암조직에서의 발현정도가 정상 대장조직은 물론 다른 암조직에서의 발현정도보다 월등히 높다는 것을 확인할 수 있었다.
실시예 2: DNA 칩의 제조
전기 실시예 1에서 확인된 54종의 유전자를 검출할 수 있는 복수개의 탐침을 각 유전자별로 제조하고, 제조된 탐침을 이용하여 DNA 칩을 제조하였다.
실시예 2-1: 탐침의 수득
전기 실시예 1에서 대장암 조직에서 특이적으로 발현되는 유전자로 확인된 54종의 유전자를 검출할 수 있는 복수개의 탐침을 합성하여 수득하였다(참조: 표 2).

실시예 2-2: DNA 칩의 제조
먼저, 올리고(dT)15, -(CH2)6- 및 아민(amine)기가 순차적으로 연결된 링커를 작제한 다음, 전기 실시예 2-1에서 수득한 각 탐침의 5' 말단을 링커의 티민부위에 연결시켰다.
이어, 전기 링커와 연결된 탐침을 완충용액(350mM sodium bicarbonate, pH 9.0)에 각각 50μM로 용해시키고, 알데히드가 부착된 슬라이드(silylated slide, CSS-100, CEL, USA) 표면에 어레이어(MicroGrid II, BioRobotics, USA)를 이용하여 크기 150㎛, 간격 400㎛로 점적한 후, 시프염기 반응을 수행하였다. 이어, 0.2%(w/v) SDS용액과 3차 증류수를 이용하여 순차적으로 세척하고, NaBH4 용액(0.1g NaBH4, 30㎖ PBS, 10㎖ ethanol)에 15분 동안 침지하여, 아민이 결합되지 않은 알데히드 잔기를 환원시킨 후, 3차증류수로 세척하고 건조시켜서 DNA 칩을 제조하였다.
실시예 3: DNA 칩을 이용한 대장암 환자의 선별
전기 실시예 2에서 제조된 DNA 칩을 이용하여, 대장암 환자를 진단할 수 있는지를 알아보기 위하여, 정상인, 대장암 환자 및 기타 암환자로부터 시료를 수득하고, 전기 시료를 전기 DNA 칩에 적용하여 대장암 환자를 선별할 수 있는지 확인하였다.
즉, 정상인 20명으로부터 수득한 대장조직 시료(대조군), 뇌의 1기 성상세포종 환자 20명으로부터 수득한 대장조직 시료(실험군 1), MSS 대장암 환자 20명으로부터 수득한 대장조직 시료(실험군 2), 1기 폐암 환자 20명으로부터 수득한 대장조직 시료(실험군 3), 췌장암 환자 20명으로부터 수득한 대장조직 시료(실험군 4) 및 난소암 환자 20명으로부터 수득한 대장조직 시료(실험군 5)로부터, RNA 추출키트(Micro-to-Midi Tatal RNA purification system, Life Technologies, USA)를 사용하여 각각의 mRNA를 분리하였고, 역전사 키트(Platinum Biochip Reagent Kit, Genocheck, 한국) 및 시아닌 5 dGTP(Cyanine 5 dGTP, Amersham, GB)를 이용하여 전기 분리된 mRNA로부터 형광표지된 각각의 cDNA를 합성하였다.
이어, 전기 실시예 2에서 제조된 DNA 칩에 전기 합성된 각 cDNA를 가하고, 혼성화반응을 12시간동안 수행한 후, 혼성화반응이 종결된 DNA 칩을 평판 스캐너(GenePix Scanner 4000A, Axon Inc, USA)으로 스캔하여, 전기 DNA 칩에 구비된 1069개의 탐침 중에서 형광발색반응을 나타내는 탐침의 수를 계수하고, 이로부터 발색반응 탐침의 평균비율을 측정하였다(참조: 표 3).

상기 표 3에서 보듯이, 본 발명의 DNA 칩은 정상인의 대장조직 뿐만 아니라, 대장암이 아닌 다른 암환자에서 수득한 대장조직에서 수득한 시료에 대하여 낮은 발색반응 비율을 나타내는 반면, 대장암 환자의 대장조직에서 수득한 시료에 대하여는 매우 높은 발색반응 비율을 나타내므로, 대장암 환자의 식별에 용이하게 사용될 수 있음을 알 수 있었다.
실시예 4: DNA 칩을 이용한 대장암 환자의 선별(II)
전기 표 1에 도시된 유전자 중에서 대장암 조직에 상대적으로 높은 발현비율을 나타내는 9종의 유전자(U51096, X05232, U22376, U51095, L21998, U30246, X83228, U07969 및 X12901)로 부터 수득한 서열번호 1-20, 21-40, 41-60, 61-80, 101-120, 121-140, 241-260, 321-340 및 361-380의 180개의 탐침을 사용하는 것을 제외하고는, 전기 실시예 2-2의 방법으로 DNA 칩을 제조하였다.
이어, 전기 제조된 DNA 칩을 사용하는 것을 제외하고는, 실시예 3과 동일한 방법을 사용하여, 발색반응 탐침의 평균비율을 측정하였다(참조: 표 4).

상기 표 4의 결과를 전기 표 3의 결과와 비교하면, 대장암 환자에 대한 검출감도가 현저히 증가하고, 대장암이 아닌 다른 암 환자에 대한 검출감도가 감소되었음을 알 수 있었는데, 이러한 결과는 전체 1069개의 탐침 중에서 대장암에 대한 특이성이 높은 탐침을 선별하여 사용하였기 때문에 나타난 결과라고 예측되었다.
이상에서 상세히 설명하고 입증하였듯이, 본 발명은 대장암 특이적인 유전자를 분석하기 위한 대장암 진단용 DNA 칩 및 전기 DNA 칩을 포함하는 대장암 진단용 키트를 제공한다. 본 발명의 대장암 특이적 DNA 칩 및 전기 DNA 칩을 포함하는 대장암 진단용 키트를 사용하면, 대장암 조직에서만 특이적으로 발현되는 유전자의 발현유무를 신속하게 확인할 수 있으므로, 대장암의 조기진단에 널리 활용될 수 있을 것이다.
이상으로 본 발명 내용의 특정한 부분을 상세히 기술하였는 바, 당업계의 통상의 지식을 가진 자에게 있어서, 이러한 구체적 기술은 단지 바람직한 실시태양일 뿐이며, 이에 의해 본 발명의 범위가 제한되는 것이 아닌 점은 명백할 것이다. 따라서, 본 발명의 실질적인 범위는 첨부된 청구항들과 그것들의 등가물에 의하여 정의된다고 할 것이다.

Claims (6)
- (ⅰ) 대장암 조직에서 특이적으로 발현되는 유전자와 결합할 수 있는 유전자 탐침;(ⅱ) 올리고(dT)15, -(CH2)6- 및 아민(amine)기를 순차적으로 포함하고, 전기 유전자 탐침의 5' 말단이 올리고(dT)15의 3'말단부위에 연결된 링커; 및,(ⅲ) 표면에 알데히드가 결합되고, 전기 링커의 아민기가 표면의 알데히드기와 시프염기(Schiff's base)반응을 통해 연결된 고체를 포함하는, 대장암 진단용 DNA 칩.
- 제 1항에 있어서,유전자 탐침은 서열번호 1 내지 1069의 염기서열로 표시되는 올리고뉴클레오티드로부터 선택된 1개 이상의 올리고뉴클레오티드인 것을 특징으로 하는대장암 진단용 DNA 칩.
- (ⅰ) 대장암 조직에서 특이적으로 발현되는 유전자와 결합할 수 있는 서열번호 1 내지 20, 21 내지 40, 41 내지 60, 61 내지 80, 101 내지 120, 121 내지 140, 241 내지 260, 321 내지 340 및 361 내지 380의 유전자 탐침;(ⅱ) 올리고(dT)15, -(CH2)6- 및 아민(amine)기를 순차적으로 포함하고, 전기 유전자 탐침의 5' 말단이 올리고(dT)15의 3'말단부위에 연결된 링커; 및,(ⅲ) 표면에 알데히드가 결합되고, 전기 링커의 아민기가 표면의 알데히드기와 시프염기(Schiff's base) 반응을 통해 연결된 고체를 포함하는, 대장암 진단용 DNA 칩.
- 제 1항의 대장암 진단용 DNA 칩 및 시료에서 채취한 RNA로부터 합성된 cDNA를 표지하기 위하여 형광표지된 데옥시 뉴클레오타이드를 포함하는, 대장암 진단용 키트.
- 제 4항에 있어서,형광표지된 데옥시 뉴클레오타이드는 텍사스 레드(Texas Red) dATP, 시아닌 3(cyanine 3) dCTP, 시아닌 5(cyanine 5) dGTP 또는 플루오레세인-12(fluorescein-12) dUTP인 것을 특징으로 하는대장암 진단용 키트.
- 제 3항의 대장암 진단용 DNA 칩 및 시료에서 채취한 RNA로부터 합성된 cDNA를 표지하기 위하여 형광표지된 데옥시 뉴클레오타이드를 포함하는, 대장암 진단용 키트.
