例えば、ジンクフィンガーDNA結合ドメインと非特異的なDNA切断ドメインとを連結した、ジンクフィンガーヌクレアーゼ(ZFN)を用い、宿主の植物細胞又は昆虫細胞にDNA中の標的遺伝子座において組換えを行う方法(特許文献1)、植物病原菌キサントモナス属が有するDNA結合モジュールである転写活性化因子様(TAL)エフェクターと、DNAエンドヌクレアーゼとを連結したTALENを用いて、特定のヌクレオチド配列内又はそれに隣接する部位で、標的遺伝子を切断・修飾する方法(特許文献2)、あるいは、真正細菌や古細菌が持つ獲得免疫システムで機能するDNA配列CRISPR(Clustered Regularly interspaced short palindromic repeats)と、CRISPRとともに重要な働きを持つヌクレアーゼCas(CRISPR-associated)タンパク質ファミリーとを組み合わせたCRISPR-Cas9システムを利用する方法(特許文献3)などが報告されている。また最近、CRISPR-Casシステムの新たなエンドヌクレアーゼとしてCpf1が報告された(非特許文献2)。さらには、35個のアミノ酸からなり1個の核酸塩基を認識するPPRモチーフの連続によって、特定のヌクレオチド配列を認識するように構成されたPPRタンパク質と、ヌクレアーゼとを連結した人工ヌクレアーゼを用い、該特定配列の近傍で標的遺伝子を切断する方法(特許文献4)も報告されている。
本発明者らは、これらの知見に基づいてさらに研究を重ねた結果、本発明を完成するに至った。
[1]細胞の有するDNAの標的化された部位を改変する方法であって、該細胞に内在するDNA修飾酵素を誘導する因子で該細胞を刺激すること、及び選択されたDNA中の標的ヌクレオチド配列と特異的に結合する核酸配列認識モジュールと、DNA修飾酵素結合モジュールとが結合した複合体を、該DNAと接触させることにより、該標的化された部位の1以上のヌクレオチドを他の1以上のヌクレオチドに変換する又は欠失させる、あるいは該標的化された部位に1以上のヌクレオチドを挿入する工程を含む、方法。

従って、核酸配列認識モジュールと、DNA修飾酵素結合モジュールとは、それらの融合タンパク質をコードする核酸として、あるいは、結合ドメインやインテイン等を利用してタンパク質に翻訳後、宿主細胞内で複合体形成し得るような形態で、それらをそれぞれコードする核酸として調製することが好ましい。ここで核酸は、DNAであってもRNAであってもよいが、好ましくはDNAである。DNAの場合は、好ましくは二本鎖DNAであり、宿主細胞内で機能的なプロモーターの制御下に配置した発現ベクターの形態で提供される。
核酸配列認識モジュールとDNA修飾酵素結合モジュールとが結合した本発明の複合体は、毒性の低いDNA編集が可能であり、本発明の遺伝子改変方法は幅広い生物材料に適用することができる。従って、核酸配列認識モジュール及び/又はDNA修飾酵素結合モジュールをコードする核酸が導入される細胞は、原核生物である大腸菌などの細菌や下等真核生物である酵母などの微生物の細胞から、ヒト等の哺乳動物を含む脊椎動物、昆虫、植物など高等真核生物の細胞にいたるまで、あらゆる生物種の細胞をも包含し得る。
あるいは、核酸配列認識モジュールをコードするDNAと、DNA修飾酵素結合モジュールをコードするDNAとに、それぞれ結合ドメインもしくはその結合パートナーをコードするDNAを融合させるか、それぞれのDNAに分離インテインをコードするDNAを融合させることにより、核酸配列認識モジュールとDNA修飾酵素結合モジュールとが、宿主細胞内で翻訳された後に複合体を形成できるようにしてもよい。これらの場合も、所望によりそれぞれのDNAの適当な位置に、リンカー及び/又は核移行シグナルを連結することができる。
発現ベクターとしては、大腸菌由来のプラスミド(例、pBR322,pBR325,pUC12,pUC13);枯草菌由来のプラスミド(例、pUB110,pTP5,pC194);酵母由来プラスミド(例、pSH19,pSH15);昆虫細胞発現プラスミド(例:pFast-Bac);動物細胞発現プラスミド(例:pA1-11、pXT1、pRc/CMV、pRc/RSV、pcDNAI/Neo);λファージなどのバクテリオファージ;バキュロウイルスなどの昆虫ウイルスベクター(例:BmNPV、AcNPV);レトロウイルス、ワクシニアウイルス、アデノウイルスなどの動物ウイルスベクターなどが用いられる。
プロモーターとしては、遺伝子の発現に用いる宿主に対応して適切なプロモーターであればいかなるものでもよい。DSBを伴う従来法では毒性のために宿主細胞の生存率が著しく低下する場合があるので、誘導プロモーターを使用して誘導開始までに細胞数を増やしておくことが望ましいが、細胞内在性のDNA修飾酵素としてDSBを伴わない酵素を誘導する場合には、本発明の複合体を発現させても十分な細胞増殖が期待されるので、構成プロモーターも制限なく使用することができる。
例えば、宿主が動物細胞である場合、SRαプロモーター、SV40プロモーター、LTRプロモーター、CMV(サイトメガロウイルス)プロモーター、RSV(ラウス肉腫ウイルス)プロモーター、MoMuLV(モロニーマウス白血病ウイルス)LTR、HSV-TK(単純ヘルペスウイルスチミジンキナーゼ)プロモーターなどが用いられる。なかでも、CMVプロモーター、SRαプロモーターなどが好ましい。
宿主が大腸菌である場合、trpプロモーター、lacプロモーター、recAプロモーター、λPLプロモーター、lppプロモーター、T7プロモーターなどが好ましい。
宿主がバチルス属菌である場合、SPO1プロモーター、SPO2プロモーター、penPプロモーターなどが好ましい。
宿主が酵母である場合、Gal1/10プロモーター、PHO5プロモーター、PGKプロモーター、GAPプロモーター、ADHプロモーターなどが好ましい。
宿主が昆虫細胞である場合、ポリヘドリンプロモーター、P10プロモーターなどが好ましい。
宿主が植物細胞である場合、CaMV35Sプロモーター、CaMV19Sプロモーター、NOSプロモーターなどが好ましい。
宿主としては、例えば、エシェリヒア属菌、バチルス属菌、酵母、昆虫細胞、昆虫、動物細胞などが用いられる。
エシェリヒア属菌としては、例えば、エシェリヒア・コリ(Escherichia coli)K12・DH1〔Proc. Natl. Acad. Sci. USA,60,160 (1968)〕,エシェリヒア・コリJM103〔Nucleic Acids Research,9,309 (1981)〕,エシェリヒア・コリJA221〔Journal of Molecular Biology,120,517 (1978)〕,エシェリヒア・コリHB101〔Journal of Molecular Biology,41,459 (1969)〕,エシェリヒア・コリC600〔Genetics,39,440 (1954)〕などが用いられる。
バチルス属菌としては、例えば、バチルス・サブチルス(Bacillus subtilis)MI114〔Gene,24,255 (1983)〕,バチルス・サブチルス207-21〔Journal of Biochemistry,95,87 (1984)〕などが用いられる。
酵母としては、例えば、サッカロマイセス・セレビシエ(Saccharomyces cerevisiae)AH22,AH22R-,NA87-11A,DKD-5D,20B-12、シゾサッカロマイセス・ポンベ(Schizosaccharomyces pombe)NCYC1913,NCYC2036,ピキア・パストリス(Pichia pastoris)KM71などが用いられる。
昆虫としては、例えば、カイコの幼虫、ショウジョウバエ、コオロギなどが用いられる〔Nature,315,592 (1985)〕。
大腸菌は、例えば、Proc. Natl. Acad. Sci. USA,69,2110 (1972)やGene,17,107 (1982)などに記載の方法に従って形質転換することができる。
バチルス属菌は、例えば、Molecular & General Genetics,168,111 (1979)などに記載の方法に従ってベクター導入することができる。
酵母は、例えば、Methods in Enzymology,194,182-187 (1991)、Proc. Natl. Acad. Sci. USA,75,1929 (1978)などに記載の方法に従ってベクター導入することができる。
昆虫細胞及び昆虫は、例えば、Bio/Technology,6,47-55 (1988)などに記載の方法に従ってベクター導入することができる。
動物細胞は、例えば、細胞工学別冊8 新細胞工学実験プロトコール,263-267 (1995)(秀潤社発行)、Virology,52,456 (1973)に記載の方法に従ってベクター導入することができる。
例えば、大腸菌又はバチルス属菌を培養する場合、培養に使用される培地としては液体培地が好ましい。また、培地は、形質転換体の生育に必要な炭素源、窒素源、無機物などを含有することが好ましい。ここで、炭素源としては、例えば、グルコース、デキストリン、可溶性澱粉、ショ糖などが;窒素源としては、例えば、アンモニウム塩類、硝酸塩類、コーンスチープ・リカー、ペプトン、カゼイン、肉エキス、大豆粕、バレイショ抽出液などの無機又は有機物質が;無機物としては、例えば、塩化カルシウム、リン酸二水素ナトリウム、塩化マグネシウムなどがそれぞれ挙げられる。また、培地には、酵母エキス、ビタミン類、生長促進因子などを添加してもよい。培地のpHは、好ましくは約5〜約8である。
大腸菌を培養する場合の培地としては、例えば、グルコース、カザミノ酸を含むM9培地〔Journal of Experiments in Molecular Genetics, 431-433, Cold Spring Harbor Laboratory, New York 1972〕が好ましい。必要により、プロモーターを効率よく働かせるために、例えば、3β-インドリルアクリル酸のような薬剤を培地に添加してもよい。大腸菌の培養は、通常約15〜約43℃で行なわれる。必要により、通気や撹拌を行ってもよい。
バチルス属菌の培養は、通常約30〜約40℃で行なわれる。必要により、通気や撹拌を行ってもよい。
酵母を培養する場合の培地としては、例えば、バークホールダー(Burkholder)最小培地〔Proc. Natl. Acad. Sci. USA,77,4505 (1980)〕や0.5%カザミノ酸を含有するSD培地〔Proc. Natl. Acad. Sci. USA,81,5330 (1984)〕などが挙げられる。培地のpHは、好ましくは約5〜約8である。培養は、通常約20℃〜約35℃で行なわれる。必要に応じて、通気や撹拌を行ってもよい。
昆虫細胞又は昆虫を培養する場合の培地としては、例えばGrace's Insect Medium〔Nature,195,788 (1962)〕に非働化した10%ウシ血清等の添加物を適宜加えたものなどが用いられる。培地のpHは、好ましくは約6.2〜約6.4である。培養は、通常約27℃で行なわれる。必要に応じて通気や撹拌を行ってもよい。
動物細胞を培養する場合の培地としては、例えば、約5〜約20%の胎児ウシ血清を含む最小必須培地(MEM)〔Science,122,501 (1952)〕,ダルベッコ改変イーグル培地(DMEM)〔Virology,8,396 (1959)〕,RPMI 1640培地〔The Journal of the American Medical Association,199,519 (1967)〕,199培地〔Proceeding of the Society for the Biological Medicine,73,1 (1950)〕などが用いられる。培地のpHは、好ましくは約6〜約8である。培養は、通常約30℃〜約40℃で行なわれる。必要に応じて通気や撹拌を行ってもよい。
植物細胞を培養する培地としては、MS培地、LS培地、B5培地などが用いられる。培地のpHは好ましくは約5〜約8である。培養は、通常約20℃〜約30℃で行なわれる。必要に応じて通気や撹拌を行ってもよい。
以上のようにして、核酸配列認識モジュールとDNA修飾酵素結合モジュールとの複合体、即ち本発明の複合体を細胞内で発現させることができる。
これに対し、CRISPR-Casシステムは、標的ヌクレオチド配列に対して相補的なガイドRNAにより目的のDNAの配列を認識するので、標的ヌクレオチド配列と特異的にハイブリッド形成し得るオリゴDNAを合成するだけで、任意の配列を標的化することができる。
従って、本発明のより好ましい実施態様においては、核酸配列認識モジュールとして、Casエフェクタータンパク質の少なくとも1つのDNA切断能が失活したCRISPR-CasシステムであるCRISPR-変異Casが用いられる。
Casエフェクタータンパク質(例、Cas9、Cpf1)をコードするDNAは、DNA修飾酵素結合モジュールをコードするDNAについて上記したのと同様の方法により、該タンパク質を産生する細胞からクローニングすることができる。また、変異Casは、クローン化されたCasをコードするDNAに、自体公知の部位特異的変異誘発法を用いて、DNA切断活性に重要な部位のアミノ酸残基(例えば、SpCas9の場合、10番目のAsp残基や840番目のHis残基、FnCpf1の場合、917番目のAsp残基、1006番目のGlu残基や1255番目のAsp残基等が挙げられるが、これらに限定されない)を他のアミノ酸で変換するように変異を導入することにより、取得することができる。また、化学合成又はPCR法もしくはGibson Assembly法との組み合わせで全長DNAを構築することにより、該DNAを導入する宿主に合わせて使用コドンをCDS全長にわたり設計することもできる。例えば、このような変異が導入された、ヒト細胞での発現に適したコドン使用を有するSpCas9 DNAとして、配列番号4で表されるヌクレオチド配列を有するDNAが挙げられる。
ここで「標的鎖」とは、標的ヌクレオチド配列のcrRNAとハイブリッド形成する方の鎖を意味し、その反対鎖で標的鎖とcrRNAとのハイブリッド形成により一本鎖状になる鎖を「非標的鎖(non-targeted strand)」と呼ぶこととする。また、DNAの修飾反応は通常、一本鎖状になった非標的鎖上で起こる場合が多いと推定されるので、標的ヌクレオチド配列を片方の鎖で表現する場合(例えばPAM配列を表記する場合や、標的ヌクレオチド配列とPAMとの位置関係を表す場合等)、非標的鎖の配列で代表させるものとする。
また、全く異なる位置の複数のDNA領域を標的として改変することも可能である。従って、本発明の好ましい一実施態様においては、異なる標的ヌクレオチド配列(例えば、標的DNAが細胞内在性のDNAの場合には、1つの目的遺伝子内であってもよいし、異なる2以上の目的遺伝子内にあってもよい。)とそれぞれ特異的に結合する、2種以上の核酸配列認識モジュールを用いることができる。この場合、これらの核酸配列認識モジュールの各々1つと、DNA修飾酵素結合モジュールとが、複合体を形成する。ここでDNA修飾酵素結合モジュールは共通のものを使用することができる。例えば、核酸配列認識モジュールとしてCRISPR-Casシステムを用いる場合、Casエフェクタータンパク質とDNA修飾酵素結合モジュールとの複合体(融合タンパク質を含む)は共通のものを用い、ガイドRNAとして、異なる標的ヌクレオチド配列とそれぞれ相補鎖を形成する2以上のcrRNAの各々を含む2種以上のガイドRNAを作製して用いることができる。一方、核酸配列認識モジュールとしてジンクフィンガーモチーフやTALエフェクターなどを用いる場合には、例えば、異なる標的ヌクレオチドと特異的に結合する各核酸配列認識モジュールに、DNA修飾酵素結合モジュールを融合させることができる。
一方、宿主ゲノムDNAに組み込まれた外来DNAを除去するための手段としては、Cre-loxP系を用いる方法やトランスポゾンを用いる方法等が挙げられる。
あるいは、変異導入に十分な本発明の複合体の発現が得られる限り、宿主細胞内での自律複製能を有しない発現ベクター(例えば、宿主細胞で機能する複製起点及び/又は複製に必要なタンパク質をコードする遺伝子を欠くベクター等)や、RNAを用いて、一過的発現により目的のDNAに変異を導入することもまた好ましい。
温度感受性変異を利用する場合、例えば、ベクターの自律複製に必要なタンパク質の温度感受性変異体を、本発明の複合体をコードするDNAを含むベクターに搭載することにより、該複合体の発現後、速やかに自律複製が出来なくなり、細胞分裂に伴って該ベクターは自然に脱落する。このような温度感受性変異タンパク質としては、pSC101 oriの複製に必要なRep101 oriの温度感受性変異体が挙げられるが、これに限定されない。Rep101 ori (ts)は30℃以下(例、28℃)では、pSC101 oriに作用してプラスミドの自律複製を可能にするが、37℃以上(例、42℃)になると機能を失い、プラスミドは自律複製できなくなる。従って、上記λファージのcIリプレッサー(ts)と併用することで、本発明の複合体の一過的発現と、プラスミド除去とを、同時に行うことができる。
尚、大腸菌などの原核細胞でも、誘導プロモーターを利用することができる。そのような誘導プロモーターとしては、例えば、lacプロモーター(IPTGで誘導)、cspAプロモーター(コールドショックで誘導)、araBADプロモーター(アラビノースで誘導)等が挙げられるが、これらに限定されない。
従って、本発明の別の態様において、細胞内在性のDNA修飾酵素を誘導する因子で該細胞を刺激すること、及び選択された二本鎖DNA中の標的ヌクレオチド配列と特異的に結合する核酸配列認識モジュールを、該二本鎖DNAと接触させることにより、該標的化された部位の1以上のヌクレオチドを他の1以上のヌクレオチドに変換する又は欠失させる、あるいは該標的化された部位に1以上のヌクレオチドを挿入する工程を含む方法が提供される。
1−1. Cas9、nCas9、nCas9-dVif、dVif-nCas9又はnCas9-PmCDA1発現ベクター
実施例で用いたDNA編集用プラスミドベクターの概要図を図1に示した。pNeoベクターをベースとして、ヒト胎児腎臓由来細胞(HEK293T細胞)へのトランスフェクションにより遺伝子導入を行うプラスミドベクターを構築した。プラスミドベクターとして、hypoxanthine-guanine phosphoribosyl-transferase (HPRT) 遺伝子のExon6を標的とした1907c (Cas9), 1907n (nCas9-PmCDA1), 1907n-cugi (nCas9-PmCDA1-UGI), 1921 (nCas9), 1923 (nCas9-dVif), 1924 (dVif-nCas9)及びコントロールとしてpNeoを用いた。1907c (Cas9), 1907n (nCas9-PmCDA1), 1907n-cugi (nCas9-PmCDA1-UGI)及び1921 (nCas9)は、非特許文献3にて用いられたベクターを基に、ガイドRNAの標的配列を、HPRT遺伝子のエクソン6の開始点から24番目〜43番目の配列(aatgcagactttgctttcct:配列番号12)(site 3)に変更することにより構築した。nCas9(D10A)をコードするDNAとして、配列番号4で示される塩基配列からなるDNAを用いた。1923 (nCas9-dVif), 1924 (dVif-nCas9)については、次のように作製した。まず、1921 (nCas9)に対して制限酵素サイトの追加と不要な配列の除去を行ったベクター1922を構築した(配列番号13)。HIVのdVif断片は、データベース上のVif配列であるGenBank: AF200477.1を参照した。前記配列のORFの28-576塩基について、433-435番目の塩基(CTA)をGCTに改変することにより、L145A変異が導入された人工遺伝子(塩基配列を配列番号1に、アミノ酸配列を配列番号2に示す。また、5’側にAvrIIの認識部位を付加し、3’側にNheIの認識部位を付加した塩基配列を配列番号3に示す。)を合成し、1922に対して制限酵素切断とライゲーションにより挿入することで、1923 (nCas9-dVif)及び1924 (dVif-nCas9)を作製した。図2に、作製したベクター1923 (nCas9-dVif)及び1924 (dVif-nCas9)の模式図を示す。
前記ベクターをHEK293T細胞に導入し、細胞内にて発現させることで、crRNA-tracrRNAと、Cas9、nCas9、nCas9-dVif、dVif-nCas9又はnCas9-PmCDA1との複合体を形成させた。
1−1.の手順を参考にして、HPRT遺伝子の特定領域を標的とした(標的配列(site 1):tcgagatgtgatgaaggaga;配列番号27)、ベクター1923-2(UGI-nCas9-dVif:配列番号28)、ベクター1924-2(dVif-nCas9-UGI:配列番号29)、ベクター1931(TopBv2452-591-nCas9:配列番号30)及びベクター1932(nCas9-IQGAP2466-547-ZNF335745-893:配列番号31)を作製し、また比較実験用にベクター1907(nCas9-PmCDA1-UGI:配列番号32)を作製した。TopBv2、IQGAP2及びZNF335のフラグメントをコードする塩基配列は、それぞれデータベース上の配列であるrefseq番号: NM_001068、NM_006633及びNM_022095を参照して設計した。図3に、作製したベクター1923-2、1924-2、1931及び1932の模式図を示す。UGIをコードする塩基配列及びUGIのアミノ酸配列をそれぞれ配列番号19及び20に、TopBv2452-591をコードする塩基配列及びTopBv2452-591のアミノ酸配列をそれぞれ配列番号21及び22に、IQGAP2466-547をコードする塩基配列及びIQGAP2466-547のアミノ酸配列をそれぞれ配列番号23及び24に、ZNF335745-893をコードする塩基配列及びZNF335745-893のアミノ酸配列をそれぞれ配列番号25及び26に示す。
2−1. 1−1のベクターの導入系
上記1−1のベクターを用いた実験は、次の手順により行った。ヒト胎児腎臓由来細胞(HEK293T細胞)を用いた。細胞を、100μg/mL ペニシリン-ストレプトマイシン(Life Technologies, Carlsbad, CA, USA)及び10%胎仔ウシ血清(FBS)(Biosera, Nuaille, France)を添加したDME-glutamax培地(Thermo Fisher Scientific, USA)を用いて、37℃、5% CO2条件で培養を行った。細胞の回収には5%トリプシンを用いた。
ディープフリーザーで保存したHEK293T細胞を37℃のウォーターバスにて溶解し、5x106 cellsになるように75 T-flaskに播種した。1-3日間培養後に細胞を回収し、0.5x105cells/wellになるように24ウェルプレートの各ウェルに播種した。1-3日培養後に60-80%コンフルエント状態の各ウェルの細胞に対して、約1 μgの上記の各プラスミドDNAを3 μlのLipofectamine 2000(Life Technologies, Carlsbad, USA)を用いてトランスフェクションした。トランスフェクション5時間後にG418 (0.125 mg/mL) (InvivoGen, USA)とインターフェロンα(IFNα) (2000 IU)(Takara Bio) 又はインターフェロンγ (2000 IU)(PeproTech, Inc.)を含む培地に交換した。コントロールとして、G418のみを含む培地を用いた。
上記1−2のベクターを用いた実験では、次の手順により行った。細胞(HEK293あるいはHepG2)を1x105cells/wellとなるように24ウェルプレートの各ウェル播種し、一晩培養した。次に、FugeneHD(Promega)を利用してトランスフェクション(DNA 1μg/well, FugeneHD 1.5 μl/well)し、16時間後に培地を交換した。この際、HEK293の場合は、OPTI-MEMから、DMEM+10%FBS+P/S(ペニシリン-ストレプトマイシン)+Puromycin (1 μg/ml) +/- IFNα(10000 U/ml)に交換し、HepG2の場合は、OPTI-MEMから、DMEM+10%FBS+P/S+1% NEAA(非必須アミノ酸)+Puromycin (1 μg/ml)+/-IFNa (10000U/ml)に交換した。6日間 puromycinによるセレクションを継続した。この際、48時間毎に培地を交換した。
3−1. 1−1のベクターの導入系
上記2−1により回収した細胞は、次の手順によりゲノムDNAを抽出し、配列解析を行った。配列解析のため、培養3日後に各細胞を回収し,ゲノムDNAを抽出した。抽出したゲノムDNAを鋳型としてHPRT遺伝子のExon6を標的としたフォワードプライマー(5’-ATTCCAGAATATCTCCATGTAGATTTTGGT-3’:配列番号14) 及びリバースプライマー (5’-AATTCCAGGAGGTCCAGATCTTCAGGGCCC-3’:配列番号15)を用いて標的領域を増幅した。増幅したDNA断片を鋳型としてフォワードプライマー(5’-TCTTTCCCTACACGACGCTCTTCCGATCTATTCCAGAATATCTCCATGTAGATTTTGGT-3’:配列番号16) 及びリバースプライマー(5’-GTGACTGGAGTTCAGACGTGTGCTCTTCCGATCTTTAGGCAAGGAAGTGACTGTAATTATGAGC-3’:配列番号17) を用いて、NGS解析用のアダプターを付加した約300 bpの増幅断片を得た。各サンプルにインデックス配列を付加した後に、MiSeq Reagent Kit v3及びMiSeq sequencing system(イルミナ)を用いてペアエンドによるディープシークエンシングを行った。解析にはCLC Genomics Workbench 7.0(フィルジェン)を用いた。結果を表1に示す。表中、indelは挿入欠失を示し、数字はヌクレオチドの置換割合(%)を示す。nCas9とdVifとの複合体を発現させた細胞を、インターフェロンの存在下で培養した場合に、挿入欠失及び/又は塩基置換が生じ、塩基置換の大部分は、シトシンからチミンへの置換であった。また、挿入欠失及び塩基置換の割合は、外因性のデアミナーゼを用いた従来法(Target-AID)と同程度であった。なお、表中の核酸塩基の19番目のTと20番目のCにおいて、塩基の置換が多く認められるが、pNeoにおいても置換が高頻度で認められるため、これらの変異はシークエンスのエラーであると考えられる。
上記2.2により回収した細胞は、次の手順によりゲノムDNAを抽出し、配列解析を行った。HEK293細胞は、6日目時点で回収し、HepG2細胞は48時間の回復培養後に回収し、NucleoSpin Tissue XS(タカラバイオ)を使用して、ゲノムDNAを抽出した。1st PCR (DNAポリメラーゼ:KOD FX NEO(東洋紡)、プライマーセット:フォワードプライマー(5’-TTTGGTACTTGTTCAGCTTTATTCAAGTGG-3’:配列番号33);リバースプライマー(5’-ACAATAGCTCTTCAGTCTGATAAAATCTAC-3’:配列番号34))を行い、電気泳動でバンド確認し、Exo/Sap (Thermo Fisher Scientific)を用いて精製し、1100 bpの増幅断片を得た。次に、精製後のPCR産物を鋳型として、2nd PCR (DNAポリメラーゼ:KOD FX NEO、プライマーセット:フォワードプライマー(5’-TCTTTCCCTACACGACGCTCTTCCGATCT TAGGACTGAACGTCTTGCTC-3’:配列番号35);リバースプライマー(5’-GTGACTGGAGTTCAGACGTGTGCTCTTCCGATCT CAGTCATAGGAATGGATCTATCAC-3’:配列番号36))を行い、電気泳動でバンド確認し、Exo/Sapを用いて精製し、220 bpの増幅断片を得た。さらに、精製後のPCR産物を鋳型として、3rd PCR (Q5 DNAポリメラーゼ(New England Biolabs)、プライマーセット:配列番号14及び15)を行い、AMPure XP(Beckman Coulter)を用いて精製し、NGS解析用のアダプターを付加した約150 bpの増幅断片を得た。AMPure XPを用いて精製した後のサンプルを、Multina(島津)でバンド確認した。サンプルを、Multinaで得たバンド(濃度)を参考にプールし、Qubit (Thermo Fisher Scientific)を利用してサンプルの濃度を測定し、サンプルを、10 nMとなるように希釈し、10 nMであることをQubitで確認した。10 nMのサンプルを1 nMに希釈し、1 nMのサンプルを変性処理した。その後、1.5 pMとなるように希釈した。4 nM PhiX (Illumina)を変性処理し、その後1.5 pMとなるように希釈した。500 μl のサンプル(1.5 pM)と100 μlのPhiX (1.5 pM)を混合し、カートリッジにアプライした。Miniseq (Illumina)をスタートし、シークエンシングを行った。結果を表2に示す。表中、indelは挿入欠失を示し(ただし、表2ではindelは検出されなかった)、数字はヌクレオチドの置換割合(%)を示す。UGI、nCas9及びdVifの複合体を発現させたHEK293細胞を、インターフェロンの存在下で培養した場合に、シトシンからチミンへの塩基置換が生じた。同様に、nCas9と、TopBv2又はIQGAP2及びZNF335との複合体を発現させた細胞を、インターフェロンの存在下で培養した場合に、シトシンからチミンへの塩基置換が生じた。また、UGI、nCas9及びdVifの複合体を発現させたHepG2細胞を、インターフェロンの存在下で培養した場合に、シトシンからチミンへの塩基置換が生じた。HepG2細胞を用いた場合には、塩基置換の割合は、外因性のデアミナーゼを用いた従来法(Target-AID)と同程度であった。
Claims (19)
- 細胞の有するDNAの標的化された部位を改変する方法であって、該細胞に内在するDNA修飾酵素を誘導する因子で該細胞を刺激すること、及び選択されたDNA中の標的ヌクレオチド配列と特異的に結合する核酸配列認識モジュールと、DNA修飾酵素結合モジュールとが結合した複合体を、該DNAと接触させることにより、該標的化された部位の1以上のヌクレオチドを他の1以上のヌクレオチドに変換する又は欠失させる、あるいは該標的化された部位に1以上のヌクレオチドを挿入する工程を含む、方法。
- 前記標的化された部位の改変が、前記DNAの少なくとも一方の鎖を切断することなく行われる、請求項1記載の方法。
- 前記核酸配列認識モジュールが、Casの少なくとも1つのDNA切断能が失活したCRISPR-Casシステム、ジンクフィンガーモチーフ、TALエフェクター及びPPRモチーフからなる群より選択される、請求項1又は2に記載の方法。
- 前記核酸配列認識モジュールが、Casの少なくとも1つのDNA切断能が失活したCRISPR-Casシステムである、請求項1〜3のいずれか1項に記載の方法。
- 前記DNA修飾酵素結合モジュールが、DNA修飾酵素に対する抗体、ペプチドアプタマー及び核酸アプタマーからなる群より選択される、請求項1〜4のいずれか1項に記載の方法。
- 前記DNA修飾酵素結合モジュールが、Vif、Betタンパク質、TopoIIβ、IQGAP2及びZNF335並びにそれらのフラグメントからなる群から選択される少なくとも1種である、請求項1〜4のいずれか1項に記載の方法。
- 前記DNA修飾酵素結合モジュールの標的酵素がデアミナーゼである、請求項1〜6のいずれか1項に記載の方法。
- 前記デアミナーゼがAPOBECファミリーに属するタンパク質である、請求項7記載の方法。
- 核酸配列認識モジュールとDNA修飾酵素結合モジュールとが結合した複合体が、さらに塩基除去修復のインヒビターを結合したものである、請求項7又は8に記載の方法。
- 前記DNA修飾酵素を誘導する因子がインターフェロン、コハク酸デヒドロゲナーゼ阻害剤及び低酸素条件からなる群より選択される1以上である、請求項1〜9のいずれか1項に記載の方法。
- 前記DNAと前記複合体との接触が、前記細胞に該複合体をコードする核酸を導入し、該細胞を培養して該複合体を細胞内で発現させることにより行われる、請求項1〜10のいずれか1項に記載の方法。
- DNA修飾酵素を誘導する因子で細胞を刺激することが、該細胞を該因子の存在下でインキュベートすることにより行われる、請求項1〜11のいずれか1項に記載の方法。
- 前記細胞が脊椎動物細胞である、請求項1〜12のいずれか1項に記載の方法。
- 前記脊椎動物細胞が哺乳類動物細胞である、請求項13記載の方法。
- 前記DNAが二本鎖DNAである、請求項1〜14のいずれか1項に記載の方法。
- DNA中の標的ヌクレオチド配列と特異的に結合する核酸配列認識モジュールと、DNA修飾酵素結合モジュールとが結合した複合体であって、該核酸配列認識モジュールは、Casの少なくとも1つのDNA切断能が失活したCRISPR-Casシステムであり、該標的化された部位の1以上のヌクレオチドを他の1以上のヌクレオチドに変換し又は欠失させ、あるいは該標的化された部位に1以上のヌクレオチドを挿入する、複合体。
- 請求項16記載の複合体をコードする核酸。
- 請求項16記載の複合体又は請求項17記載の核酸を含有してなる、DNAの標的化された部位の改変剤。
- 細胞の有する二本鎖DNAの標的化された部位を改変する方法であって、該細胞に内在するDNA修飾酵素を誘導する因子で該細胞を刺激すること、及び選択された二本鎖DNA中の標的ヌクレオチド配列と特異的に結合する核酸配列認識モジュールを、該二本鎖DNAと接触させることにより、該標的化された部位の1以上のヌクレオチドを他の1以上のヌクレオチドに変換する又は欠失させる、あるいは該標的化された部位に1以上のヌクレオチドを挿入する工程を含む、方法。
