本出願は、日本特許出願2020-132823号(2020年8月5日出願)に基づく優先権を主張しており、この内容は本明細書に参照として取り込まれる。
技術分野
本発明は、標的タンパク質に作用するポリペプチドをスクリーニングする方法、前記方法のためのライブラリー、前記ライブラリーの新規な作製方法に関する。
[1]標的タンパク質に対する作用するポリペプチドをスクリーニングする方法であって、
(1)グラム陰性細菌で発現可能な複数の発現ベクターから構成されるポリヌクレオチドライブラリーを提供する工程であって、
前記複数の発現ベクターは、それぞれ、互いに異なるポリペプチドをコードする第1のポリヌクレオチド、第1のポリヌクレオチドの上流に配置された分泌シグナル配列、及び、標的タンパク質をコードする第2のポリヌクレオチドを含む、工程;
(2)前記発現ベクターでグラム陰性細菌を形質転換し、前記ポリペプチドをペリプラズム間隙内に、前記標的タンパク質を内膜表面に、それぞれ発現させる工程;
(3)ペリプラズム間隙内において、前記ポリペプチドを前記標的タンパク質と接触させる工程;
(4)グラム陰性細菌にスフェロプラストを形成させ、電気生理学的手法により標的タンパク質に対する前記ポリペプチドの活性を測定する工程;
(5)測定された活性に基づいて、標的タンパク質に作用するポリペプチドを同定する工程;
を含む、方法。

(1)既知の膜タンパク質のリガンドについて、前記リガンドの立体構造にODA法を適用して他のタンパク質と相互作用する可能性が高い部位を予測する工程;
(2)前記リガンドのアミノ酸配列において、予測された部位をランダム化した複数のポリペプチドを作製するか、又は前記ポリペプチドをそれぞれコードする複数のポリヌクレオチドを作製する工程;
(3)前記複数のポリペプチド、又は前記複数のポリヌクレオチドを含む、ライブラリーを作製する工程;

本発明の方法において、「標的タンパク質」は膜タンパク質であることが好ましく、膜タンパク質としては、膜受容体、イオンチャネル、トランスポーター(膜輸送体)等を挙げることができる。特にリガンドが不明のイオンチャネルやトランスポーターに作用するペプチドのスクリーニングに、本発明の方法は好適に利用できる。
(1)Gタンパク質結合型受容体
7回膜貫通型の構造を有し、リガンドが結合するとGタンパク質が活性化され、特定のセカンドメッセンジャーを合成する酵素が活性化あるいは不活性化されることで、細胞応答を生じさせる。ムスカリン性アセチルコリン受容体、アドレナリン受容体、アデノシン受容体、GABA受容体(B型)、アンギオテンシン受容体、カンナビノイド受容体、コレシストキニン受容体、ドーパミン受容体、グルカゴン受容体、ヒスタミン受容体、嗅覚受容体、オピオイド受容体、ロドプシン受容体、セクレチン受容体、セロトニン受容体、ソマトスタチン受容体、ガストリン受容体、P2Y受容体などが挙げられる。
(2)イオンチャネル型受容体
リガンドの結合によって受容体の構造が変化し、特定のイオンの透過が可能になり、膜電位が変化する。ニコチン性アセチルコリン受容体、グリシン受容体、GABA受容体(A型、C型)、グルタミン酸受容体、セロトニン受容体3型、P2X受容体、その他細胞の膜電位に反応して作動する電位依存性イオンチャネルが挙げられる。
(3)サイトカイン受容体スーパーファミリー
リガンドが結合すると受容体は2量体となり、チロシンキナーゼと相互作用することにより活性化する。各種サイトカイン受容体、プロラクチン受容体等が挙げられる。
(4)酵素活性を有する受容体
リガンドの結合により、細胞質側のチロシンキナーゼ活性やグアニル酸シクラーゼ活性が高まる。チロシンキナーゼ受容体、グアニル酸シクラーゼ受容体、インスリン受容体など、多くの成長因子の受容体が包含される。
(1)電位依存性チャネル
電位依存性チャネルとしては、電位依存性カリウムチャネル、電位依存性ナトリウムチャネル、電位依存性カルシウムチャネル、カルシウム活性型カリウムチャネル、HCNチャネル、CNGチャネル、TRPチャネル、電位依存性プロトンチャネルなどが挙げられる。
(2)内向き整流性カリウムチャネル
古典的チャネルであるKir1, 2, 4, 5, 7、GTP結合タンパク質で活性化されるKir3、ATP感受性カリウムチャネルを構成するKir6に大別される。神経細胞や心筋における静止膜電位の維持等に重要な役割を果たしている。
(3)リガンド依存性チャネル
リガンド依存性チャネルとしては、Cys-loop受容体(グリシン受容体、GABA受容体(A型、C型))、グルタミン酸受容体、P2X受容体が挙げられる。これらは、膜受容体でもある。
(4)細胞内膜系イオンチャネル
細胞内膜に存在する受容体型イオンチャネルで、リアノジン受容体、IP3受容体、TRICチャネルが挙げられる。
(5)その他
Two poreチャネル、酸感受性イオンチャネル、上皮型ナトリウムチャネル、塩素チャネル、コネキシン。
本発明のスクリーニング方法は、以下の工程を含む:
工程1:グラム陰性細菌で発現可能な複数の発現ベクターから構成されるポリヌクレオチドライブラリーを提供する工程であって、
前記複数の発現ベクターは、それぞれ、互いに異なるポリペプチドをコードする第1のポリヌクレオチド、第1のポリヌクレオチドの上流に配置された分泌シグナル配列、及び、標的タンパク質をコードする第2のポリヌクレオチドを含む、工程;
工程2:前記発現ベクターでグラム陰性細菌を形質転換し、前記ポリペプチドをペリプラズム間隙内に、前記標的タンパク質を内膜表面に、それぞれ発現させる工程;
工程3:ペリプラズム間隙内において、前記ポリペプチドを前記標的タンパク質と接触させる工程;
工程4:グラム陰性細菌にスフェロプラストを形成させ、電気生理学的手法により標的タンパク質に対する前記ポリペプチドの活性を測定する工程;
工程5:測定された活性に基づいて、標的タンパク質に作用するポリペプチドを同定する工程。
以下、本発明の各工程について詳述する。これらの工程のうち、工程1~工程3は、PERISS法を利用したものであり、その概要を図1に示す。
まず、グラム陰性細菌で発現可能な複数の発現ベクターから構成されるポリヌクレオチドライブラリーを提供する。
上記発現ベクターを用いてグラム陰性細菌を形質転換し、第1及び第2のポリヌクレオチドにコードされるポリペプチドを発現させる。グラム陰性菌の形質転換は、エレクトロポレーション、塩化カルシウム法など、当該分野で公知の方法を用いて実施することができる。
ペリプラズム間隙内において、第1のポリヌクレオチドにコードされるポリペプチドは、内膜上に発現している標的タンパク質と接触可能な状態になる(図1)。PERISS法と同様の原理で、標的タンパク質に対して親和性を有するポリペプチドは、内膜上の標的タンパク質に結合し、複合体を形成する。
グラム陰性菌をスフェロプラスト化し、電気生理学的手法により、標的タンパク質に対するポリペプチドの活性を測定する。
最後に、電気生理学的手法により測定された活性に基づいて、標的タンパク質に作用するポリペプチドを同定する。
本発明で使用するライブラリーは、標的タンパク質への結合について、あらかじめ濃縮されていることが好ましい。ライブラリーの濃縮は、既報(WO2010/104114、特開2014-207905)にしたがい、工程1~工程3を実施して、標的タンパク質に結合したポリペプチドをコードするポリヌクレオチドを選択・増幅することを繰り返すことにより実施することができる。
上記のようにして同定された標的タンパク質に作用するポリペプチドは、その構造に応じて、遺伝子組換え、又は化学合成により製造することができる。こうした標的タンパク質に作用するポリペプチドの製造方法も、本発明の範囲内である。
本発明は、ODA(Optimal Docking Area)法を利用したライブラリーの作製方法も提供する。
(1)既知の膜タンパク質のリガンドについて、前記リガンドの立体構造にODA法を適用して、他のタンパク質と相互作用する可能性が高い部位を予測する工程;
(2)前記リガンドのアミノ酸配列において、予測された部位をランダム化した複数のポリペプチドを作製する工程;
(3)前記複数のポリペプチドからなるポリペプチドライブラリーを作製する工程。
(1)既知の膜タンパク質のリガンドについて、前記リガンドの立体構造にODA法を適用して、他のタンパク質と相互作用する可能性が高い部位を予測する工程;
(2)前記リガンドのアミノ酸配列において、予測された部位をランダム化した複数のポリペプチドを設計し、前記ポリペプチドをそれぞれコードする複数のポリヌクレオチドを作製する工程;
(3)前記複数のポリヌクレオチドを含む、ポリヌクレオチドライブラリーを作製する工程。
発明者らは、本発明の方法により、ICKペプチドの一種であるGTx1-15の構造に基づく、ポリペプチドライブラリーとポリヌクレオチドライブラリーを作製した。本発明は、これらのライブラリーも提供する。
DCLGXXRKCIPDNDKCCRPXLVCSRTHKXCXXXX(配列番号1)
本発明のスクリーニング方法で得られたポリペプチドは、標的タンパク質をターゲットとする創薬のほか、試料中の標的タンパク質を検出するための検出試薬、標的タンパク質精製用のアフィニティー担体などとして用いることができる。
標的膜タンパク質に対して特異的に結合するポリペプチドを探索するためのペプチドライブラリーを、ICKペプチドであるGTx1-15(配列番号2)にODA法を利用して作製した。ODA法はペプチド又はタンパク質分子の脱溶媒和に基づいてその分子が他の分子と相互作用する部位を予測する手法である(Proteins. 2005 Jan 1;58(1):134-43)。本手法で得られる画像において、「球体」の大きさはそのエネルギー値に従う。大きなサイズの「球体」は小さいエネルギー値を示し、高度にタンパク質-タンパク質相互作用に関係している部位と考えられる。
得られたペプチドライブラリーのアミノ酸配列は、下記のとおりである。
DCLGXXRKCIPDNDKCCRPXLVCSRTHKXCXXXX(配列番号1)
標的タンパク質であるヒトKv2.1をコードするDNA(配列番号3)をプラスミドに組み込んだ。このプラスミドを大腸菌C43(DE3)株にトランスフォームし、LB寒天培地に展開してコロニーを得た。単一コロニーを用いて巨大スフェロプラストを作製し、既報にしたがい、パッチクランプ法で発現電流を測定し、Kv2.1の電流が測定できることを確認した(前掲Kikuchi et al. Biotechnology Reports, 2015)。
E. coli C43(DE3)株のコンピテントセル100μLにペプチドライブラリープラスミドDNAを加え、氷上で3分放置した。次いで、その細胞懸濁液をエレクトロポレーション用キュベットに移し、エレクトロポレーションを行い、細胞株へプラスミドDNAを導入した。エレクトロポーレーション処理した細胞を含む細胞懸濁液を100μLあたり1mLのSOC培地へ懸濁し、15mLチューブに移し37℃、200rpm、1時間回復培養を行った。回復培養液全量をLBプレート(50μg/mlアンピシリン含有)に塗抹した。その後、37℃で約16時間培養を行った。培養後、LBプレート培地表面に一枚あたり3mLのLB培地(50μg/mlアンピシリン含有)を滴下し、菌体と良く懸濁した。菌体懸濁液を100ml LB培地(50μg/mlアンピシリン含有)入りの500ml三角フラスコに接種、37℃、200rpmで培養した。培養開始から1時間後、100μlのIPTGを添加(最終濃度1mM)し、培養温度を25℃に変更し、200rpmで培養を継続した。培養開始から約3.5時間後に培養物を遠心用チューブに移し、室温、2000gの条件で5分間遠心分離処理を行った。遠心処理後、常法によりスフェロプラスト化した。1mLの0.6Mショ糖緩衝液(750μL 0.8M Sucrose, 20μL 1M Tris-HCl, 230μL H2O, 5mg BSA)でスフェロプラストを懸濁した。スフェロプラスト懸濁液にストレプトアビジン磁気ビーズを加えた。ビーズ懸濁スフェロプラスト溶液を室温で20分間緩やかに振とうした。磁気スタンドを用いて、1mLの0.6Mショ糖緩衝洗浄液(15mL 0.8M Sucrose, 0.6mL 5M NaCl, 0.4mL 1M Tris-HCl, 2mL H2O)で2回磁気ビーズを洗浄した。洗浄後、回収したスフェロプラスト菌体からプラスミドを精製した。
PERISS法を5回実施し、標的タンパク質へ結合するペプチドが濃縮されたライブラリーに含まれるペプチドの活性を、パッチクランプ法を用いて決定した。

THP-1細胞を、L-グルタミンおよびペニシリン、ストレプトマイシンを補充した10%ウシ胎児血清を含有するRPMI-1640中で培養した。細胞毒性アッセイのために、3×104 THP-1細胞を、80μlのRPMI-1640培地を含む96ウェルプレートの単一ウェルに接種した。接種直後に、20μlのGTx1-15溶液をウェルに添加した。GTx1-15の最終濃度は1、3、10及び30μg/mLであった。対照として、GTx1-15溶液の代わりにRPMI1640培地をウェルに添加した。24時間のインキュベーション後、細胞毒性を試験した。10μlのWST-1溶液を各ウェルに簡単に加え、37℃で2時間インキュベートした。インキュベーション後、450nm/620nmでマイクロプレートリーダーを用いて吸収を測定した。
GTx1-15(24.7μM、10μg/100μl)を様々な温度(20、37、50、75及び95℃)で24時間インキュベートすることにより、熱安定性を検討した。24時間後、100μlの試料を400μlの0.05%TFA溶液で希釈し、その後、Superiorex ODSカラム(4.6×250mm、Shiseido)を用いて分離、1ml/分の流速で0.05%TFAを含む0%~30%アセトニトリルの直線勾配で溶出させた。GTx1-15量を表すピーク面積をUnicornソフトウェアバージョン7.1の評価関数を用いて計算した。

Claims (15)
- 標的タンパク質に対する作用するポリペプチドをスクリーニングする方法であって、
(1)グラム陰性細菌で発現可能な複数の発現ベクターから構成されるポリヌクレオチドライブラリーを提供する工程であって、
前記複数の発現ベクターは、それぞれ、互いに異なるポリペプチドをコードする第1のポリヌクレオチド、第1のポリヌクレオチドの上流に配置された分泌シグナル配列、及び、標的タンパク質をコードする第2のポリヌクレオチドを含む、工程;
(2)前記発現ベクターでグラム陰性細菌を形質転換し、前記ポリペプチドをペリプラズム間隙内に、前記標的タンパク質を内膜表面に、それぞれ発現させる工程;
(3)ペリプラズム間隙内において、前記ポリペプチドを前記標的タンパク質と接触させる工程;
(4)グラム陰性細菌にスフェロプラストを形成させ、パッチクランプ法により標的タンパク質に対する前記ポリペプチドの活性を測定する工程;
(5)測定された活性に基づいて、標的タンパク質に作用するポリペプチドを同定する工程;
を含み、前記標的タンパク質が膜タンパク質である、方法。 - グラム陰性細菌が大腸菌である、請求項1に記載の方法。
- 工程(1)のポリヌクレオチドライブラリーが下記の工程によって作製される、請求項1又は2に記載の方法:
(a)既知の膜タンパク質のリガンドについて、前記リガンドの立体構造にODA法を適用して他のタンパク質と相互作用する可能性が高い部位を予測する工程;
(b)前記リガンドのアミノ酸配列において、予測された部位をランダム化した複数のポリペプチドをそれぞれコードする複数のポリヌクレオチドを作製する工程;
(c)前記複数のポリヌクレオチドを含む、ライブラリーを作製する工程。 - 膜タンパク質が膜受容体、イオンチャネル、又はトランスポーターである、請求項1~3のいずれか1項に記載の方法。
- 工程(1)のポリヌクレオチドライブラリーが、下記のアミノ酸配列を有する互いに異なるポリペプチドをコードする複数のポリヌクレオチドを含む、ライブラリーである、請求項1~4のいずれか1項に記載の方法。

請求項1~6のいずれか1項に記載の方法により、標的タンパク質に作用するポリペプチドを同定し、同定したポリペプチドを、遺伝子組換え、又は化学合成により製造する工程を含む、製造方法。 - ライブラリーの作製方法であって、
(1)既知の膜タンパク質のリガンドについて、前記リガンドの立体構造にODA法を適用して他のタンパク質と相互作用する可能性が高い部位を予測する工程;
(2)前記リガンドのアミノ酸配列において、予測された部位をランダム化した複数のポリペプチドを作製するか、又は前記ポリペプチドをそれぞれコードする複数のポリヌクレオチドを作製する工程;
(3)前記複数のポリペプチド、又は前記複数のポリヌクレオチドを含む、ライブラリーを作製する工程;
を含む、ライブラリーの作製方法。 - リガンドがICKポリペプチドである、請求項8に記載の作製方法。
- 膜タンパク質が膜受容体、イオンチャネル、又はトランスポーターである、請求項8又は9に記載の作製方法。
- 膜タンパク質に対する作用するポリペプチドをスクリーニングする方法であって、
(1)大腸菌で発現可能な複数の発現ベクターから構成されるポリヌクレオチドライブラリーを提供する工程であって、
前記複数の発現ベクターは、それぞれ、互いに異なるポリペプチドをコードする第1のポリヌクレオチド、第1のポリヌクレオチドの上流に配置された分泌シグナル配列、及び、膜タンパク質をコードする第2のポリヌクレオチドを含む、工程;
(2)前記発現ベクターで大腸菌を形質転換し、前記ポリペプチドをペリプラズム間隙内に、前記膜タンパク質を内膜表面に、それぞれ発現させる工程;
(3)ペリプラズム間隙内において、前記ポリペプチドを前記標的タンパク質と接触させる工程;
(4)大腸菌にスフェロプラストを形成させ、パッチクランプ法により膜タンパク質に対する前記ポリペプチドの活性を測定する工程;
(5)測定された活性に基づいて、膜タンパク質に作用するポリペプチドを同定する工程;
を含み、
工程(1)のライブラリーが、下記の工程によって作製される、方法:
(a)ICKポリペプチドの立体構造にODA法を適用して他のタンパク質と相互作用する可能性が高い部位を予測する工程;
(b)前記ICKポリペプチドのアミノ酸配列において、予測された部位をランダム化した複数のポリペプチドをそれぞれコードする複数のポリヌクレオチドを作製する工程;
(c)前記複数のポリヌクレオチドを含む、ライブラリーを作製する工程。 - 下記のアミノ酸配列を有する互いに異なるポリペプチド、又は前記ポリペプチドをコードする複数のポリヌクレオチドを含む、ライブラリー。
