Description
本発明は、真核生物の標的細胞又は標的生物における正確なゲノム編集の効率を増大させるのに好適な化合物、組成物及びキットに関する。
(1)ヒドロキサム酸塩化合物、
(2)チオール基を介して亜鉛イオンに結合する環状テトラペプチド及びデプシペプチド、
(3)ベンズアミド化合物、
(4)求電子性ケトン及び
(5)脂肪酸化合物
である。
細胞培養
本プロジェクトのために培養した幹細胞株には、ヒト409-B2 hiPSC(女性、Riken BioResource Center)及びSC102A1 hiPSC(男性、BioCat GmbH)、チンパンジーSandraA ciPSC(雌性、Mora-Bermudez et al.201637)、及びH9 hESC(女性、WiCell Research Institute,倫理許可AZ 3.04.02/0118)が含まれた。幹細胞株をMatrigel Matrix(Corning,35248)上で増殖させた。mTeSR1 supplement(StemCell Technologies,05852)を含むmTeSR1(StemCell Technologies,05851)を培養培地として用いた。非多能性細胞種及び用いたそれらそれぞれの培地は:HEK293(ECACC,85120602)と10%FBS(SIGMA,F2442)及び1%NEAA(SIGMA,M7145)を添加したDMEM/F-12(Gibco,31330-038);K562(ECACC,89121407)と10%FBSを添加したIMDM(ThermoFisher,12440053);CD4+T(HemaCare,PB04C-1)と10%FBSを添加したRPMI 1640(ThermoFisher,11875-093)(Dynabeads Human T-Activator(CD3/CD28)(ThermoFisher,11131D)で活性化);CD34+前駆細胞(HemaCare,M34C-1)とStemSpan CC110(StemCell,02697)を添加したStemSpan SFEM(Stemcell,09600)並びにHEKa(Gibco、C0055C)とMedium 154(ThermoFisher,M154500)及びHuman Keratinocyte Growth Supplement(ThermoFisher,S0015)であった。細胞を、5%CO2でガス供給した加湿インキュベーター中で37℃で増殖させた。培地を、幹細胞については毎日、非多能性細胞株については2日ごとに交換した。細胞培養物を、80%のコンフルエントになるまで4~6日間維持し、1:6~1:10希釈で継代培養した。接着細胞を、EDTA(VWR、437012C)を用いて解離させた。細胞の生存を増加させるために、1日間の細胞分裂後、培地に10μM Rho結合タンパク質キナーゼ(ROCK)阻害剤Y-27632(Calbiochem,688000)を添加した。
iCRISPR-Cas9株を、ヒト409-B2 iPSCを用いて、Gonzalez et al.によって記載されたように作製した(Gonzalez et al.2014)。iCRISPR-Cas9D10A株の生成のために、Puro-Cas9ドナーを、Q5 mutagenesis kit(New England Biolabs,E0554S)を用いて部位特異的変異誘発に供した。プライマーはIDT(Coralville,USA)に注文した(表2に示す)。iCRISPR株における多能性マーカーSOX2、OCT-4、TRA1-60及びSSEA4の発現は、PSC 4-Marker immunocytochemistry kit(Molecular Probes,A24881)を用いて検証した(データ示さず)。定量的PCRを用いて、ドキシサイクリン誘導性Cas9又はCas9D10Aの発現を確認し、デジタルPCRを用いて、iCRISPRカセットのオフターゲットの組込みを排除した(データ示さず)。
本研究で用いた市販の小分子は、NU7026(SIGMA,T8552)、TSA(SIGMA,T8552)、MLN4924(Adooq BioScience,A11260)、NSC 19630(Calbiochem,681647)、NSC 15520(ChemBridge,6048069)、AICAR(SIGMA,A9978)、RS-1(Calbiochem,553510)、レスベラトロール(Selleckchem,S1396)、SCR7(XcessBio,M60082-2s)、L755507(TOCRIS,2197)、B02(SIGMA,SML0364)及びSTL127685(Vitas-M)であった。STL127685は、市販されていないSTL127705の4-フルオロフェニル類似体である。ジメチルスルホキシド(DMSO)(Thermo Scientific,D12345)を用いて、15mM(又はNU7026については10mM)のストックを作製した。NU7026濃度に対する制限要因は溶解度である。各小分子の添加により培地中においてDMSOの最終濃度が0.08%(又はNU7026については0.2%)を占めるように、さまざまな濃度について好適な作業溶液を作製した。すべての小分子を添加することにより、DMSOの最終濃度0.7%がもたらされる。
我々は、3つの遺伝子CALD1、KATNA1及びSLITRK1に1つの所望の変異を導入して、人間とネアンデルタール人の最後の共通祖先の状態に復帰させることにした(Pruefer et al.2013)。Cas9D10Aニッカーゼにより編集するためのgRNA対を選択して、所望の変異及びそれぞれのパートナーになるsgRNAから短い距離で効率的に切断した。効率を、パーセンタイルランクスコアとしてsgRNA scorer 1.0 tool(Chari et al.2015)を用いて推定した。ニッカーゼ編集用のためのドナーssODNは、遺伝子座の再切断を防ぐために所望の変異及びCas9ブロック変異を有するように設計され、各ニックの上流及び下流に少なくとも30ntの相同性アームを有した(図2)。所望の変異のより近くを切断するニッカーゼgRNA対のgRNAを、所望の変異を中心とし、Cas9ブロック変異を含有する90nt ssODNとともにCas9ヌクレアーゼ編集に用いた(図2)。Cpf1を用いる、HPRT及びDMNT1の編集のためのssODNは、PAM部位の近傍にブロック変異を含有し、切断の近傍に更なる変異を含有するよう設計された。gRNA(crRNA及びtracR)並びにssODNは、IDT(Coralville,USA)に注文した。ssODN及びcrRNA標的を表2に示す。
リポフェクションの2日前に、細胞を2μg/mlドキシサイクリン(Clontech,631311)を含有する培地とインキュベーションした。リポフェクション(リバーストランスフェクション)は、alt-CRISPRの製造業者のプロトコル(IDT)を用いて、最終濃度7.5nMの各gRNA及び10nMの各ssODNにより行った。簡単に説明すると、0.75μl RNAiMAX(Invitrogen,13778075)及びそれぞれのオリゴヌクレオチドを別々に各25μl OPTI-MEM(Gibco,1985-062)で希釈し、室温で5分間インキュベーションした。両方の希釈液を混合して、RNAiMAX、gRNA、及びssODNを含む50μlのOPTI-MEMを得た。リポフェクション混合物を室温で20~30分間インキュベーションした。インキュベーション中、細胞を、EDTAを用いて5分間解離させ、Countess Automated Cell Counter(Invitrogen)を用いて計数した。リポフェクションミックス、Y-27632を添加したmTeSR1中に25.000の解離細胞を含有する100μl、2μg/mlドキシサイクリン及び試験する各小分子(複数可)を十分に混合し、Matrigel Matrix(Corning,35248)で覆われた96ウェルのうちの1ウェルに入れた。24時間後に、培地を通常のmTeSR1培地に交換した。
組換えA.s.Cpf1及びS.p.Cas9タンパク質及びエレクトロポレーション促進剤はIDT(Coralville,USA)に注文し、ヌクレオフェクションを、次の変更を除いて、製造業者のプロトコルを用いて行った。ヌクレオフェクションは、それぞれの株の100万細胞、78pmolのエレクトロポレーション促進剤、160pmolの各gRNA(Cas9についてはcrRNA/tracRの二本鎖及びCpf1についてはcrRNA)(1遺伝子についての、両方のgRNAによるダブルニッキングについて320pmol)、200pmolのssODNドナー、252pmolのCRISPRタンパク質を含有する、100μlのHuman Stem Cell nucleofection buffer(Lonza,VVPH-5022)用又はHuman T Cell nucleofection buffer for CD4+ T cells(Lonza,VPA-1002)及びHuman CD34 Cell nucleofection buffer for CD34+ progenitor cells(Lonza,VPA-1003)用のキュベットにおいて、Nucleofector 2b Device(Lonza)のB-16プログラム(又はCD4+T細胞についてはU-14)を用いて行った。多重化のためには、Cas9nを発現する、iCRISPR-Cas9n hiPSC株を用いたため、gRNAと一本鎖DNAドナーのみをエレクトロポレーションした。細胞を、Countess Automated Cell Counter(Invitrogen)を用いてカウントした。
2μgプラスミドDNA(pSpCas9n(BB)-2A-GFP(PX461),Addgene#48140)の、Cas9を誘導的に(inducably)発現しない細胞への導入は、100万のSC102A1 iPSC又はH9 ESCのいずれかを含有する、100μl のHuman Stem Cell nucleofection buffer(Lonza,VVPH-5022)用のキュベットにおいて、Nucleofector 2b Device(Lonza)のB-16プログラムを用い行った。細胞を、Countess Automated Cell Counter(Invitrogen)を用いて計数した。ヌクレオフェクションの24時間後、細胞を、Accutase(SIGMA,A6964)を用いて解離させ、単一細胞の溶液を得るために濾過し、GFP発現細胞について蛍光関連細胞選別(fluorescence associated cell sorting)(FACS)に供した。BD FACSAria III(Becton-Dickinson)による選別中に、細胞をY-27632を添加したmTeSR1中で4℃で維持した。選別から48時間後、細胞を、sgRNA、ssODNによるリポフェクション、及び小分子での処理に供した。
リポフェクションの3日後、Accutase(SIGMA,A6964)を用いて細胞を解離させ、ペレット化し、15μlのQuickExtract(Epicentre,QE0905T)に再懸濁した。65℃で10分間、68℃で5分間及び最後に98℃で5分間インキュベーションを行い、ssDNAをPCRテンプレートとして生成した。CALD1、KATNA1及びSLITRK1の各標的遺伝子座についての、イルミナ配列決定用アダプターを含有するプライマーを、IDT(Coralville,USA)に注文した。PCRは、KAPA2G Robust PCR Kit(Peqlab,07-KK5532-03)を用いて、提供されたバッファーB及び3μlの細胞抽出液を用い、総体積25μlで、T100サーマルサイクラー(Bio-Rad)中で行った。PCRの熱サイクルプロファイルは:95℃ 3分;(95℃ 15秒、65℃ 15秒、72℃ 15秒)を34回;72℃ 60秒であった。Phusion HF MasterMix(Thermo Scientific,F-531L)及び0.3μlの第一のPCRの産物を用いる、第二のPCRの反応物(Kircher et al.2012)中に、サンプル特異的な指標を備えるP5及びP7イルミナアダプターを添加した。PCRの熱サイクルプロファイルは:98℃ 30秒;(98℃ 10秒、58℃ 10秒、72℃ 20秒)を25回;72℃ 5分であった。増幅を、EXゲル(Invitrogen,G4010-11)を用いてサイズ分離アガロースゲル電気泳動によって確認した。指標付きのアンプリコンを、Solid Phase Reversible Immobilization(SPRI)beads(Meyer,Kircher 2010)を用いて精製した。二重指標ライブラリーを、2x150 bpのペアエンド配列を提供するMiSeq(Illumina)で配列決定した。Bustard(Illumina)を用いるベースコールの後、leeHomを用いてアダプターを切り取った(Renaud et al.2014)。
CRISPresso(Pinello et al.2016)を用いて、野生型のパーセンテージ、標的ヌクレオチド置換(TNS)、インデル、及びTNSとインデルの混合について、CRISPRゲノム編集実験からの配列決定データを解析した。解析に用いたパラメーターは、「-w 20」、「--min_identity_score 70」、及び「--ignore_substitutions」であった(解析を、最低70%の野生型配列との類似性を有するアンプリコン及び各gRNAから20bpのウィンドウに制限した;配列エラーはNHEJイベントとして誤って特性解析されるため、置換は無視した。単一細胞播種後のコロニーからの配列決定データ(図3B及びC)を、SAMtoolを用いて実際のリード配列を評価することによって更に解析した。配列リードの割合を用いて、クローン化コロニーを混合コロニーから区別した。リードの大部分が明確に1配列(ホモ接合性)又は類似したリード数の2配列(ヘテロ接合性)で構成されている場合、コロニーをクローンとして計数した。我々が示した核型が健全であったため、各細胞には2つの染色体があると仮定した。組込まれたブロック変異、祖先型変異、及びクローンの細胞の各染色体についてのインデルを記録した。
TNS効率の変化の有意性は、3つの遺伝子CALD1、KATNA1、SLITRK1にわたってプールした2元配置分散分析及びテューキー多重比較を用いて決定した。遺伝子及び処理は、それぞれ変量効果及び固定効果として扱った。従って、我々は、遺伝子との相互作用に対する処理の効果を試験した(Zar 1999)。解析には、各遺伝子について3つのテクニカルレプリケートを含めた。QQプロット(Field 2005)の目視検査と適合値に対してプロットされた残差(Quinn&Keough 2002)によって、正規分布の及び均一な残差の仮定が満たされているか否かを確認した。これらは、残差がほぼ対称的に分布していることを示したが、テールが長く(即ち、正と負の残差が大きすぎる)、均一性の仮定から明確な偏差はなかった。P値は、多重比較のために調整する。統計解析はRを用いて行った。
「オリゴヌクレオチドのリポフェクション」において記載したように、409-B2 iCRISPR-Cas9n hiPSCを、編集試薬(KATNA1編集用のRNAiMax、gRNA、及びssODNドナー)有り又は無しのいずれかで播種した。培地に小分子又は小分子の組合せを添加し、各条件をデュプリケートで行った。24時間後に培地を吸引し、10μlのレサズリン溶液(Cell Signaling,11884)と共に100μlの新鮮な培地を添加した。レサズリンは、細胞の脱水素酵素によって蛍光性のレゾルフィンに変換され、その結果生じる蛍光(励起:530~570nm、蛍光:590~620nm)は、細胞生存率の線形マーカーとして認められている(O’Brien et al.2000)。細胞を37℃でレサズリンとインキュベーションした。酸化還元反応を、Typhoon 9410 imager(Amershamn Biosciences)を用いた吸光度測定によって1時間ごとに測定した。5時間後、吸光度スキャンは飽和せずに良好なコントラストを示し、ImageJ及び「ReadPlate」プラグインを用いて吸光度を定量化するために用いた。培地及びレサズリンを含むが、細胞を含まないデュプリケートのウェルをブランクに用いた(used a blank)。
409-B2 iCRISPR-Cas9n hiPSCは、gRNA及び青色蛍光タンパク質(BFP)一本鎖オリゴ(図(8A、330ng)で、モック、NU7026、及びCRISPYミックス処理のいずれかについて、2つのテクニカルレプリケートでヌクレオフェクションした。培地に2μg/mlドキシサイクリン(Clontech,631311)を7日間添加し、正確に編集した細胞中で核移入BFPの発現を可能にした。次いで、細胞をDPBS(ThermoFisher,A24881)中4%ホルムアルデヒドで15分間固定し、100μg/ml RNAseA(ThermoFisher,EN0531)及び40μg/mlヨウ化プロピジウム(ThermoFisher,P3566)を添加したDPBS(ThermoFisher,A24881)中1%サポニンで37℃で45分間透過処理し、DPBSで3回洗浄した。核酸をインターカレーションするヨウ化プロピジウムを用いて核を対比染色した。蛍光顕微鏡Axio Observer Z(Zeiss)を用いて、それぞれの処理について3つのテクニカルレプリケートの各々から:位相差、HcRedチャネル(BP 580~604nm、BS 615nm、BP 625 ~725nm、10.000ms)、及びDAPIチャネル(BP 335~383nm、BS 395nm、BP 420~470nm、20.000ms)から成る画像(倍率50倍)を2枚取得した。画像を盲検し、Adobe Photoshop CS5 counting toolを用いてBFP陽性核を計数した。ImageJを用いて、核の面積(デフォルトの閾値)を平均の単一核面積で除算することにより、ヨウ化プロピジウム陽性の核を定量化した。
核型の顕微鏡解析は、トリプシン誘導性ギムザ染色後に行った。解析は、‘Saechsischer Inkubator fuer klinische Translation’(Leipzig,Germany)により、国際品質ガイドライン(ISCN 2016:ヒト細胞遺伝学用命名法の国際的システム48)に従って行った。
我々はiPSC中のいくつかの小分子の正確なゲノム編集の効率を試験することを目的にした。化合物SCR7、L755507及びRS-1は、文献にCRISPR-Casエフェクターの候補として示されているが、他の試験化合物はこの目的に関してはまだ公知ではない。試験化合物を表1に示す。
正確なゲノム編集に対する小分子の効果
我々は、まず、異なる濃度の小分子を試験して、iCRISPR Cas9D10Aを用いた、CALD1、KATNA1、及びSLITRK1の正確な編集に対するそれらの効果を検証した(図3)。その結果、我々は、正確なゲノム編集の最も高い頻度をもたらすそれぞれの濃度を選択した。異なる濃度が編集に対して同様の効果をもたらした場合、我々は、より低い濃度を選択した。繰り返した独立した実験からのCas9D10A及びCas9によるCALD1、KATNA1及びSLITRK1における正確なゲノム編集の効率に対する、選択した小分子濃度の効果を図4に示す。
ATP結合部位付近のK3753Rの変異により、DNA-PKcsのキナーゼ活性が無効になる。CHOV3細胞においては、DNA-PKcs KR細胞におけるDSB誘導性HDRは、DNA-PKcsヌル細胞の上昇したHDRレベルの2~3倍超、野生型DNA-PKcsを発現する細胞の4~7倍超までであることが示されている(Shrivastav et al.2008及び2009)。
CRISPYミックスは、試験した4つの(3つのヒトの及び1つのチンパンジーの)多能性幹細胞株すべてにおいて、それを構成する任意の個々の成分よりもPGEを増加させるが(図5A、C、及びD)、これは、試験した他の細胞株についてはそうならない(図6)。実際、我々の結果は、小分子とその組合せが、異なる細胞株におけるPGEに対して正反対の効果を与え得ることを示す。これは、細胞株が異なる修復タンパク質又は修復経路に依存することに起因する可能性があり、DNA修復の細胞種特異的メカニズムに関する追跡研究が必要であることを示唆する。ヒトESC及びiPSCが非常に高いDNA修復能力(分化後に減少する)を有することを示す研究(Blanpain et al.2011,Rocha et al.2013)は、この解釈に合致している。それは、いくつかの研究間の矛盾(例、DNAリガーゼIV阻害剤SCR7及びRAD51促進剤RS-1は、一部の細胞種においては正確なゲノム編集を促進するが、他ではしない)も説明し得る。従って、小分子を、目的の各細胞種におけるCRISPR編集に対するそれらの効果についてスクリーニングすることが必要であり得る。

- 真核生物の標的細胞における、特に哺乳動物の標的細胞における、より具体的にはヒトの標的細胞におけるゲノム編集のための
(a)DNA-PK阻害剤である少なくとも1つの化合物(III)と、
(b)HDAC阻害剤である少なくとも1つの化合物(I)、NAE阻害剤である少なくとも1つの化合物(II)及び/又はRPA阻害剤である少なくとも1つの化合物(IV)、
との組合せ物のインビトロの使用であって、
標的細胞が、人工多能性幹細胞又は胚性幹細胞であり、
ゲノム編集が、標的細胞の二本鎖ゲノムに5’オーバーハングを伴うスタガードカットを導入することを含む、使用。 - 組合せ物が、少なくとも1つの化合物(III)、少なくとも1つの化合物(I)、少なくとも1つの化合物(II)、及び少なくとも1つの化合物(IV)を含む、請求項1の使用。
- 真核生物の標的細胞における、特に哺乳動物の標的細胞における、より具体的にはヒトの標的細胞におけるゲノム編集のための
(a)DNA-PK阻害剤である少なくとも1つの化合物(III)と、

(ii)(i)のDNAタンパク質キナーゼ触媒サブユニットをコードする核酸分子、及び/又は
