Description

本開示は、概してバイオインフォマティクスの分野に関する。より具体的には、本開示は、T細胞受容体(TCR)を配列決定し、細胞集団におけるT細胞クローンを特定し、バルクシーケンシングするためのシステムならびに方法に関する。本方法は、腫瘍反応性および患者生存に関連する高頻度T細胞クローンを特定する。
本開示の方法、装置、およびコンピュータ可読媒体の一部の態様では、T細胞は、ヒトまたはマウスから取得される。

実施例1
In vivoマウス試験
MC38腫瘍試験のため、3x105個または5x105個のMC38細胞をそれぞれ、C57BL/6またはヒト化GITR/GITRL二重ノックインマウスの右脇腹に皮下注射した(0日目)。腫瘍移植後6日目に、マウスを腫瘍サイズに基づいてグループ化し、示した用量で5mg/kg−1の抗GITR(DTA1)および/または抗PD−1(RPM1−14)AbまたはアイソタイプコントロールIgG(ラットIgG2b、LTF−2およびラットIgG2a、2A3)を用いた腹腔内注射で治療した(AbはBio X Cell社から得た)。抗体を13日目に再投与した。抗PD−1(aPD−1)と抗GITR(aGITR)Abマウスの併用で治療したマウスは、80日以上にわたり腫瘍を有しないままであった。これらのマウスを3x105個のMC38細胞および2.5x105個のB16F10.9細胞の双方で再攻撃した。未感作マウスを腫瘍移植コントロールとして使用した。
単一細胞ソーティングRNA−seq分析
腫瘍攻撃後8日目および11日目に、腫瘍の単一細胞懸濁液をマウス腫瘍解離キット(Miltenyi Biotec社)によって調製し、脾臓をgentleMACS Octo Dissociatorで分散した。同じ治療群からの腫瘍および脾臓をプールし、生存可能なCD8+ T細胞をFACSによってソーティングした。FACSでソーティングしたT細胞を、5−から10−μmのC1集積流体回路(IFC;フルーダイム社)にロードする前にC1細胞懸濁試薬(フルーダイム社)と混合した。LIVE/DEAD(生/死)染色溶液(Thermo Fisher)を、2.5μLエチジウムホモダイマー−1、及び0.625μLカルセインAM(Life Technologies社)を1.25mLのC1細胞洗浄緩衝液(フルーダイム社)に添加して調製し、20μLをC1 IFCにロードした。各捕捉部位は、細胞のダブレットおよびバイアビリティについて、明視野、緑色蛍光タンパク質(GFP)、テキサスレッドチャネルのZeiss顕微鏡下で注意深く調べた。細胞溶解、逆転写、およびcDNA増幅は、メーカーにより指定されるとおり(プロトコル100−7168 E1)、C1シングルセルオートプレップIFCシステム上で実施された。SMARTer Ultra Low RNAキット(Clontech社)を、単一細胞からのcDNA合成に使用した。メーカーの推奨事項(プロトコル100−7168 E1)に従い、Nextera XT DNAサンプル調製キット(イルミナ社)を使用して、イルミナNGSライブラリを作成した。合計2,222個の単一細胞を、75サイクルの多重化シングルリードランでイルミナNextSeq(イルミナ社)において配列決定した。
腫瘍担持マウスから単離された腫瘍浸潤性T細胞の分析。
開示された方法(パイプライン)は、単一細胞ソーティングしたRNAseqデータを使用してTCR配列を再構築し、抽出し、分析するために利用し、腫瘍反応性と患者生存と潜在的に関連する高頻度T細胞クローンの特定を可能にした。パイプラインは、腫瘍担持マウスから単離された1379 CD8+T細胞のトランスクリプトームをプロファイルするために使用された。早期時点(8日目)では、高頻度T細胞の非常に少ないクローンが(同一のTCR配列を共有する少なくとも3個のT細胞として規定される)、すべての治療群で検出された(図2)。11日目までに、アイソタイプコントロールサンプル由来の配列決定された単一CD8+ T細胞の5.7%を表す2つの高頻度T細胞クローンを特定し、抗GITRサンプルについては3クローン/20.3%、抗PD−1サンプルについては6クローン/26.7%、併用療法サンプルについては10クローン/31.9%であった。この結果は、8日目〜11日目の間で、腫瘍内CD8+ T細胞の強いクローン性増殖が主に抗PD−1治療によって駆動されたことを示す。図3には、抗PD1(aPD1)または抗GITR(aGITR)のいずれかを投与する単剤(モノ)療法と比較した、腫瘍担持マウスの併用療法で特定されたクローン性増殖T細胞の数の有意性を示す。抗GITRおよび/または抗PD−1は、末梢または脾臓T細胞のクローン性に影響を与えず(図2)、抗PD−1(ペムブロリズマブ)治療が末梢血T細胞のクローン性に影響を与えなかったことを示す患者データと一致する。単剤療法は腫瘍内CD8+ T細胞クローンを増殖させ、危険な遺伝子経路を調節したが、完全な腫瘍拒絶反応には不十分であった。データは、併用療法による機能障害性腫瘍浸潤性T細胞の大幅な初期化が、完全な腫瘍拒絶反応のために必要であることを示唆する。
腫瘍由来TCRに対するT細胞活性化アッセイ
特定されたCDR3配列を含む単離されたTCRを発現するJRT3細胞株におけるルシフェラーゼ発現によって、T細胞活性化アッセイを測定した(図6A〜6D)。高度に増殖した(すなわち、10クローンが特定された)抗GITR治療された腫瘍T細胞から単離されたCDR3配列を含むTCR(TCR配列Seq.17)が、JRT3細胞株で発現された。JRT3は、元の抗原、MC38(図6A)を発現する腫瘍の存在下で活性化に至り、トランスフェクト細胞株が抗原を認識することを示している。TCR配列Seq.17発現細胞株もまた、抗CD3/抗CD28で刺激した場合に活性化に至る(図6B)。アナログ試験は、TCR配列Seq.12発現細胞株(TCR CDR3配列をクローンサイズが8であるaPD−1刺激T細胞から単離した)を用いた。TCR配列Seq.12発現細胞株は、元の抗原を発現する腫瘍の存在下で活性化されて(図6C)、抗CD3/抗CD28の存在下で活性化された(図6D)。
遺伝子発現解析
腫瘍担持マウスから単離された1379CD8+T細胞のトランスクリプトーム(配列のマッピングされた部分)をプロファイルするために、遺伝子発現解析ツールもまた利用された。併用療法サンプルからのクローン性増殖CD8+T細胞における固有の遺伝子シグネチャを特定するために、治療群間で比較を実施した。クローン性増殖後のT細胞系統を、細胞表面マーカーの発現パターンに相関する、発現したTCR CDR3配列により特定した。図4を参照されたい。したがって、クローン性T細胞は、エフェクターメモリー細胞(Tem)(Cd62L−Cd44+Gzmb+)、エフェクターT細胞(Teff)(Cd62L−Cd44−Gzmb+)(または未分類の細胞、すなわち未感作TCR細胞(Cd62L+Cd44−Gzmb−)または中央メモリーT細胞(Tcm)(Cd62L+Cd44+Gzmb−)等である、発現したTCRを有するT細胞が3個未満であれば、非クローン性発現)として分類された。
PD−1およびGITR併用免疫療法における持続的な抗腫瘍応答を媒介するCD226/TIGIT軸
はじめに
免疫チェックポイントPD−1およびCTLA−4を標的とする単剤療法または併用療法は、特定の癌患者集団において有意な臨床利益を示す。しかしながら、患者の大部分は抵抗性であるか、または一過性的にのみ応答し、患者特異的な腫瘍感度に対処するために最適な免疫調節性標的の選択について根本的な問題を提起する。強力なT細胞活性化を誘発するための特定の共阻害性および共刺激性経路を標的とする併用療法は、より持続的な抗腫瘍応答をもたらしうる。ここで、現在早期臨床試験において前臨床的に検証されたモダリティである、PD1およびGITR併用療法は、長期的な応答を駆動する分子経路を特徴付けるために使用された。2,000個以上の腫瘍浸潤性CD8+ T細胞から調製された単一細胞RNA−seqライブラリを配列決定し、GITR抗体とPD−1抗体の組み合わせが、重要な恒常性調節因子CD226およびTIGITのバランスを回復することによって、相乗的にCD8+ T細胞エフェクター機能を増強し、結果として著しい生存利益がもたらされるということがわかった。実際に、抗PD−1治療がCD226細胞表面発現を強化した。しかしながら、PD−1単剤療法は、TIGITによって媒介される阻害シグナル伝達を克服するのには不十分であった。抗GITR抗体は、T細胞上のTIGIT発現を減少させた。従って、併用療法はCD8+ T細胞応答の強度を相乗的に調節し、強力な適応免疫性を誘発した。実際に、CD226の遺伝的不活性化または薬理学的阻害が、併用療法によって媒介された腫瘍退縮を逆行させたことから、CD226を介した共刺激は抗腫瘍免疫に不可欠であるが、一方で、その他のTNF受容体またはB7スーパーファミリーメンバーの阻害は影響がなかった。重要なことに、抗PD−1治療の前後の43例の進行癌患者からの腫瘍生検に対するRNA−seq解析は、抗PD−1治療後にCD226発現が著しく増加したことを明らかにした。さらなる高レベルのCD226は、異なるタイプの癌を有する患者のより良好な予後と相関した。このようなバイオマーカーは、PD−1/PDL−1に加えて患者選定を改善する可能性がある。恒常性調節因子を再調節することによって持続的な抗腫瘍応答を駆動する分子経路を明らかにさせる体系的なアプローチは、併用免疫療法を最適化するために重要であり得る。
細胞株および組織の培養。MC38マウス結腸癌細胞およびRENCAマウス腎腺癌細胞は、アメリカンタイプカルチャーコレクション(ATCC)から入手され、37℃、5%CO2で、10% FBS、100U mL−1のペニシリンおよび100μg ml−1のストレプトマイシン、2mML−グルタミン、100μM NEAA(ThermoFisher Scientific社)を補ったDMEM 培地中で培養した。内因性TCR発現を欠いているJ.RT3−T3.5変異Jurkat細胞株を、ATCCから入手し、10%FBSを含むRPMI−1640培地中で維持した。腫瘍細胞株を、インパクト試験(IMPACT test)によりマイコプラズマ病原体および齧歯類の一般的な病原体に対して陰性試験した。MC38−OVA−β2m−Kbは、MC38腫瘍細胞を、SIINFEKLペプチド−スペーサーβ2マイクログロブリン−スペーサーMHCクラスI(Kb)重鎖からなる単一三量体をコードするレンチウイルスベクター(LV)で形質導入することによって生成された。単一三量体の表面発現は、25D−1.16 Ab(eBioscience社、図21A)により確認した。MC38− OVA−β2m−Kb は、1.25μg ml−1のピューロマイシン(ThermoFisher Scientific社)を含む選択培地で維持された。CD155を過剰発現するMC38腫瘍細胞は、マウス完全長CD155をコードするLVで形質導入することによって生成し、FACSで上位5%の発現細胞をソーティングした。CD155の発現レベルは、FACS解析によって確認された(図24C)。
併用免疫療法効果を調べるために、不完全な免疫原性腫瘍モデル(MC38およびRENCA)を使用した。腫瘍体積の可変性の縮小およびわずかに延びた生存時間が報告されてきたが、抗PD−1または抗GITR Abでの単剤療法は、定着腫瘍における完全かつ持続性の腫瘍退縮の誘発には効果的ではない。ここで、腫瘍が触知可能であったときに、腫瘍攻撃の6〜13日後に抗体を投与した。公開されているデータと一致して、抗GITRまたは抗PD−1治療単独では、効果はないか又はほぼなかった。併用療法により、マウスの大部分において相乗的に腫瘍が根絶され(17例のうち12例で腫瘍が無い)(図16A)、CD8+ T細胞依存的な様式(図16Cおよび図16D)で、長期生存を促進し(マウスの約70%が>80日間無腫瘍であった)(図16B)、以前のデータと一致して、腫瘍内CD8+/TregおよびCD4+ Tエフェクター(Teff)/Treg細胞の比が増加した(図16E、図16F)。50日後、単剤療法治療群では、17例のマウスのうち0〜2例のみが腫瘍が無く、0〜10%が生存した(図16A、図16B)。さらに、回復したex vivo増殖力(Ki67の発現、図16G)およびエフェクター機能(グランザイムAおよびグランザイムBの発現、図16Hおよび図16I)が示すように、腫瘍内CD8+ T細胞の機能異常状態が、併用療法のみで有意に逆行した。より良好な生存率に関連する併用療法の相乗的抗腫瘍効果も、第二のマウスRENCA腫瘍モデルで確認された(図16J)。
TCRレパートリー分析バイオインフォマティクスパイプラインrpsTCRおよびその検証
TCR配列の抽出と構築。VおよびJ対立遺伝子情報、およびCDR3アミノ酸配列を考慮に入れて、VおよびJ対立遺伝子のアミノ酸配列をIMGTデータベース(imgt.org)から抽出した。次に、CDR3配列をV配列のC末端およびJ配列のN末端と並列させ、連続するVDJアミノ酸配列を作製した。それぞれのV対立遺伝子について、それが利用可能であり、VDJ配列のC末端にそれが付加される場合、その後リーダー配列(L)をIMGTから特定した。リーダー配列が利用可能でなかった場合には、最も頻度の高いリーダー配列を使用した。次いで、LVDJアミノ酸配列を、EMBOSS Backtranseqツール(ebi.ac.uk/Tools/st/emboss_backtranseq)を使用して、コドン最適化ヌクレオチド配列に逆翻訳した。最後に、TCRA/TCRB(IMGT由来)の定常(C)領域のヌクレオチド配列を、LVDJヌクレオチド配列のN末端に付加して、それによってクローニングのための完全LVDJC配列を得た。
Claims (20)
- T細胞受容体(TCR)を配列決定する方法であって、
a) T細胞から得られた100塩基対未満のRNAのショートリードを配列決定することと、
b) 前記ショートリードを、TCR遺伝子配列を含有しない基準配列と並列させて、それによってマッピングされたショートリードとマッピングされなかったショートリードとを含むリードセットを生成することと、
c) 前記リードセットからマッピングされたショートリードを破棄することと、
d) 前記リードセット内に残っている前記マッピングされなかったショートリードを、一つ以上のロングリードに構築することと、
e) 前記一つ以上のロングリードを対応するアミノ酸配列に翻訳することと、
f) TCR V領域およびTCR J領域のアミノ酸基準配列を、六個のアミノ酸のk−ストリングに断片化し、前記k−ストリングを工程(e)からの前記対応するアミノ酸配列と並列し、前記対応するアミノ酸配列に対してマッピングする、k−ストリング内の一つ以上の保存されたTCR CDR3残基を検出し、検出された保存レベルを採点し、閾値保存スコアより高い保存スコアをもつ対応するアミノ酸配列を選択し、選択された対応するアミノ酸配列中の候補CDR3領域アミノ酸配列を検出することと、
g) 一つ以上のロングリードにおいて、候補CDR3領域アミノ酸配列の核酸配列を特定することと、
h) 前記候補CDR3領域核酸配列の上流にある一つ以上のロングリードの核酸配列を、一つ以上のTCR V遺伝子基準配列と並列させて、アラインメント度を採点して、閾値アラインメントスコアより高いロングリードを候補TCR V遺伝子配列を含むと特定することと、
i) 前記候補CDR3領域核酸配列の下流にある一つ以上のロングリードの核酸配列を、一つ以上のTCR J遺伝子基準配列と並列させて、アラインメント度を採点して、閾値アラインメントスコアより高いロングリードを候補TCR J遺伝子配列を含むと特定して、それによってTCR配列を生成することとを含む、方法。 - 前記ショートリードは、RNAのランダムプライミングから取得される、請求項1記載の方法。
- 前記T細胞は、ヒトまたはマウスから取得される、請求項1記載の方法。
- 前記基準配列は、ヒトゲノム、マウスゲノム、ヒトトランスクリプトーム、またはマウストランスクリプトームを含む、請求項1記載の方法。
- 前記リードセットからマッピングされたショートリードを破棄することは、35塩基対未満であるリードセットまたは低い配列分解能(sequence resolution)であるリードセットからマッピングされなかったショートリードを破棄することを更に含む、請求項1記載の方法。
- 前記リードセットに残っている前記マッピングされなかったショートリードを、一つ以上のロングリードに構築することが、
一つ以上のマッピングされなかったショートリードを、TCR配列の基準データベースからの一つ以上のTCR配列に並列することと、
このアラインメントに基づいて、前記一つ以上のマッピングされなかったショートリードをロングリードに構築することと
を含む、請求項1記載の方法。 - TCR C領域核酸配列を、TCR配列に付加することを更に含む、請求項1記載の方法。
- 前記T細胞から得られた100塩基対未満のRNAのショートリードを配列決定する前に、前記T細胞が得られた対象に免疫療法を施すことを更に含む、請求項1記載の方法。
- 前記免疫療法が、単剤療法または併用療法を含む、請求項8記載の方法。
- 前記併用療法が、共刺激性アゴニストおよび共阻害性拮抗薬を含む、請求項9記載の方法。
- 対象の第一の複数のT細胞に対して工程a〜iを繰り返すことであって、治療を施す前に、当該T細胞を収集することと、
前記第一の複数のT細胞中に存在する固有のTCR配列の発生数を決定することと、
前記対象に対して治療を施すことと、
前記対象の第二の複数のT細胞に対して工程a〜iを繰り返すことであって、治療を施した後に、当該T細胞を収集することと、
前記第二の複数のT細胞中に存在する固有のTCR配列の発生数を決定することと、
前記第一の複数のT細胞および前記第二の複数のT細胞に存在する固有のTCR配列の発生数に基づいて、クローン性増殖を経験した一つ以上の固有のTCR配列を決定することと
を更に含む、請求項1記載の方法。 - クローン性増殖を経験した前記一つ以上の固有のTCR配列に基づいて、T細胞クローン性増殖シグネチャを決定することを更に含む、請求項11記載の方法。
- T細胞クローン性増殖シグネチャと対応する治療応答とであるデータベースに、前記T細胞クローン性増殖シグネチャを用いて問い合わせることと、
当該問い合わせに基づいて、治療に対する対象の応答の尤度を決定することと
を更に含む、請求項12記載の方法。 - 治療に対する対象の応答を判断することと、
データベースにT細胞クローン性増殖シグネチャを格納することと、
前記治療に対する対象の応答を、前記データベース内のT細胞クローン性増殖シグネチャと関連付けることと
を更に含む、請求項12記載の方法。 - 治療に応じて増殖するT細胞クローン内にTCR配列が存在することを判断することと、
前記TCR配列を含有する一つ以上のT細胞を産生することと、
前記一つ以上のT細胞を対象に投与することと、
前記対象に対して治療を施すことと
を更に含む、請求項1記載の方法。 - T細胞から得られた100塩基対未満のRNAのショートリードを配列決定することが、複数のT細胞から得られた100塩基対未満のRNAのショートリードのバルクシーケンシングを含む、請求項1記載の方法。
- 前記複数のT細胞のそれぞれに対して、工程b〜iを実行することを更に含む、請求項16記載の方法。
- 工程b〜iを実行することを含む前記複数のT細胞のそれぞれに対して、工程b〜iを実行することが、
工程b〜iの一つ以上の少なくとも一部分をジョブとして分類することと、
各ジョブの作業負荷を、並列の複数のプロセッサ全体に分散することと
を含む、請求項17記載の方法。 - 装置であって、
一つ以上のプロセッサと、
前記一つ以上のプロセッサによって実行されるときに、前記装置に対して、
a) T細胞から得られた100塩基対未満のRNAのショートリードを含む配列データを受信させて、
b) 前記ショートリードを、TCR遺伝子配列を含有しない基準配列と並列させて、それによってマッピングされたショートリードとマッピングされなかったショートリードとを含むリードセットを生成させて、
c) 前記リードセットからマッピングされたショートリードを破棄させて、
d) 前記リードセット内に残っている前記マッピングされなかったショートリードを、一つ以上のロングリードに構築させて、
e) 前記一つ以上のロングリードを対応するアミノ酸配列に翻訳させて、
f) TCR V領域およびTCR J領域のアミノ酸基準配列を、六個のアミノ酸のk−ストリングに断片化させ、前記k−ストリングを工程(e)からの前記対応するアミノ酸配列と並列させて、対応するアミノ酸配列に対してマッピングする、k−ストリング内の一つ以上の保存されたTCR CDR3残基を検出させ、検出された保存レベルを採点させ、閾値保存スコアより高い保存スコアをもつ対応するアミノ酸配列を選択させ、選択された対応するアミノ酸配列中の候補CDR3領域アミノ酸配列を検出させて、
g) 一つ以上のロングリードにおいて、候補CDR3領域アミノ酸配列の核酸配列を特定させて、
h) 前記候補CDR3領域核酸配列の上流にある一つ以上のロングリードの核酸配列を、一つ以上のTCR V遺伝子基準配列と並列させて、アラインメント度を採点させて、閾値アラインメントスコアより高いロングリードを候補TCR V遺伝子配列を含むと特定させて、
i) 前記候補CDR3領域核酸配列の下流にある一つ以上のロングリードの核酸配列を、一つ以上のTCR J遺伝子基準配列と並列させて、アラインメント度を採点させて、閾値アラインメントスコアより高いロングリードを候補TCR J遺伝子配列を含むと特定させて、それによってTCR配列を生成させる、プロセッサ実行可能命令を含むメモリとを備える、装置。 - コンピュータ可読媒体であって、その上に具現化されたコンピュータ実行可能命令を有する前記コンピュータ可読媒体が、
a) T細胞から得られた100塩基対未満のRNAのショートリードを含む配列データを受信することと、
b) 前記ショートリードを、TCR遺伝子配列を含有しない基準配列と並列させて、それによってマッピングされたショートリードとマッピングされなかったショートリードとを含むリードセットを生成することと、

e) 前記一つ以上のロングリードを対応するアミノ酸配列に翻訳することと、
f) TCR V領域およびTCR J領域のアミノ酸基準配列を、六個のアミノ酸のk−ストリングに断片化し、前記k−ストリングを工程(e)からの前記対応するアミノ酸配列と並列し、前記対応するアミノ酸配列に対してマッピングする、k−ストリング内の一つ以上の保存されたTCR CDR3残基を検出し、検出された保存レベルを採点し、閾値保存スコアより高い保存スコアをもつ対応するアミノ酸配列を選択し、選択された対応するアミノ酸配列中の候補CDR3領域アミノ酸配列を検出することと、
g) 一つ以上のロングリードにおいて、候補CDR3領域アミノ酸配列の核酸配列を特定することと、
h) 前記候補CDR3領域核酸配列の上流にある一つ以上のロングリードの核酸配列を、一つ以上のTCR V遺伝子基準配列と並列させて、アラインメント度を採点して、閾値アラインメントスコアより高いロングリードを候補TCR V遺伝子配列を含むと特定することと、
i) 前記候補CDR3領域核酸配列の下流にある一つ以上のロングリードの核酸配列を、一つ以上のTCR J遺伝子基準配列と並列させて、アラインメント度を採点して、閾値アラインメントスコアより高いロングリードを候補TCR J遺伝子配列を含むと特定して、それによってTCR配列を生成することとを含む方法を実行するように構成された、コンピュータ可読媒体。
