Description
例えば、特許文献1にはマルチプレックスPCRにより食品中の微生物を解析して検出するため、溶菌酵素及び/又は溶菌活性を持つバクテリオシンと界面活性剤とタンパク質変性剤とで処理することにより、検出対象微生物のDNAを抽出する方法が記載されている。
これらに対し、近年、16SrRNA遺伝子アンプリコンのマルチプレックスシーケンスにより試料中の細菌を検出することが行われている。16SrRNA遺伝子アンプリコンのマルチプレックスシーケンスとは、特許文献1及び2に記載された細菌検出方法とは異なり、試料中から抽出されたDNAにおける16SrRNA遺伝子の特定領域を増幅させてなるアンプリコンを得、これをマルチプレックスシーケンスに供することにより試料中の細菌を網羅的に検出する方法である。このアンプリコンの生成には、16SrRNA遺伝子における多数菌種間で共通に保存された領域に結合するユニバーサルプライマーを用いる。このユニバーサルプライマーは通常、16SrRNA遺伝子における突然変異が起こりやすい可変領域を含む領域を増幅するために用いられる。マルチプレックスシーケンスは、サンプル由来のDNAにサンプルごとに識別可能な配列を加えることで、複数サンプルを同時にシーケンスすることを可能とした技術であり、一般に、いわゆる次世代シーケンサーにより行われる。
しかしながら、従来のDNA抽出方法を用いて試料から細菌DNAを抽出した場合、菌種によってDNAの抽出効率が異なることによって、抽出したDNAを16SrRNA遺伝子アンプリコンのマルチプレックスシーケンスに供しても、実際の分布が反映される結果が得難い場合がある、という課題が存在した。
これに対し、上記の特許文献1及び2においては、16SrRNAアンプリコンのマルチプレックスシーケンスを用いる際のそのような課題は何ら記載も示唆もされておらず、ましてその課題を解決するためのDNA抽出方法は何ら記載も示唆もされていない。
本発明は、上記知見に基づくものであり、試料中の細菌のDNAを抽出して、16SrRNA遺伝子アンプリコンのマルチプレックスシーケンスに供するDNA溶液を調製するDNA抽出方法であって、
前記DNA溶液の調製に際し、前記試料に対して、以下の処理(A)及び処理(B)を行う、DNA抽出法を提供するものである。
(A)アクロモペプチダーゼで処理することにより、試料中の細菌を溶菌する。
(B)ビーズで処理することにより、試料中の細菌を物理的に破砕する。
前記試料に対して、以下の処理(A)及び処理(B)を行ってDNA溶液を調製し、該DNA溶液から、16SrRNA遺伝子における可変領域の増幅物であるアンプリコンを得、得られたアンプリコンをマルチプレックスシーケンスに供する、細菌の検出方法を提供するものである。
(A)アクロモペプチダーゼで処理することにより、試料中の細菌を溶菌する。
(B)ビーズで処理することにより、試料中の細菌を物理的に破砕する。
本発明のDNA抽出方法は、試料中の細菌のDNAを抽出して、16SrRNA遺伝子アンプリコンのマルチプレックスシーケンスに供するDNA溶液を調製するDNA抽出方法である。
また試料が液状の場合は、そのまま下記の(A)の処理及び(B)の処理を施してもよいが、試料が粉状等の固形状である場合は、溶媒への分散や、溶媒を用いた抽出、及び、ろ過などを適宜組み合わせて試料を液状又はゲル状等としたものに対し、下記の(A)の処理及び(B)の処理を施すことが好ましい。この場合の溶媒としては、水や各種の緩衝液などが挙げられる。
(A)アクロモペプチダーゼで処理することにより、試料中の細菌を溶菌する。
(B)ビーズで処理することにより、試料中の細菌を物理的に破砕する。
これにより、DNA結合タンパク質を分解し、DNA抽出効率を高めることができる点や、試料中のDNAを分解するヌクレアーゼを失活させやすい点から好ましい。タンパク質分解酵素として、例えばプロテイナーゼKなどが挙げられる。(A)の処理の後に(B)の処理を行う場合は、タンパク質分解酵素は(A)の処理の後であって(B)の処理の前に添加することが、タンパク質分解酵素の作用によるアクロモペプチダーゼの失活を防止できる点や、試料中のDNAの分解防止の点から好ましい。
16SrRNA遺伝子アンプリコンの作製は、上記で調製したDNA溶液を鋳型とし、ユニバーサルプライマーを用いたpolymerase chain reaction,PCR)により行うことが好ましい。16SrRNA遺伝子は、突然変異の起こりやすい可変領域V1〜V9が、その他の領域(多数の菌種間で高度に保存された保存領域)に挟まれている。ユニバーサルプライマーの設計は、例えば、このV1〜V9領域のうち何れか1以上を特異的に増幅させるように設計される。ユニバーサルプライマーは可変領域V1〜V9の何れか1つのみを増幅させるように設計されてもよいが、複数の可変領域をまたがって増幅させるように設計されたものである方が、細菌の検出効率が向上するため好ましい。ユニバーサルプライマーの例としては、図1及び図2に示すものが挙げられるが、それ以外に、上記可変領域を増幅させるための任意のプライマーを用いることが可能である。
マルチプレックスシーケンスは、通常、次世代シーケンサーを用いて行われる。次世代シーケンサーとは、サンガー法を利用した蛍光キャピラリーシーケンサーである「第1世代シーケンサー」と対比させて用いられている用語であり、次世代シーケンサーでは、ジデオキシヌクレオチドを用いてDNAポリメラーゼの伸長を止めるサンガー法を用いた第1世代シーケンサーと異なるシーケンシング原理が用いられている。このような原理としては例えば、合成シーケンシング法、パイロシーケンシング法、リガーゼ反応シーケンシング法などが挙げられる。次世代シーケンサーとしては、DNAポリメラーゼ又はDNAリガーゼによる逐次的DNA合成法を用いて、数千万から数億のDNA断片に対して数十〜数千bpのリード長の断片を網羅的に解析することによって並列的に塩基配列を決定するための装置が挙げられる。次世代シーケンサーの具体例としては、HiSeq(登録商標)2500 (illumina社)、MiSeq(登録商標) (illumina社)、5500xl SOLiDTM (Life Technologies社)、Ion ProtonTM (Life Technologies社)、Ion PGMTM (Life Technologies社)、GS FLX+ (Roche社)などが挙げられるが、本発明に用いることができる次世代シーケンサーはこれらに限定されず、今後開発されるものも含む。
以上の通り本発明では、本発明のDNA抽出方法で調製したDNA溶液を用いることにより、幅広い菌種のDNAを効率よく抽出でき、実際の細菌分布を反映した細菌検出が可能となる。
〔実施例1:アクロモペプチダーゼ及びビーズを用いたDNA溶液の調製〕
I)菌液の調製
一般的に食品から検出されやすい10種類の細菌(それぞれEscherichia、Staphylococcus、Kocuria、Salmonella、Listeria、Bacillus、Pseudomonas、Clostridium、Lactobacillus、Leuconostocの各属のもの)について、以下の(1)〜(5)の手順に従って、細菌数が等量となるように混合し、細菌液を調製した。
(1)各細菌について、適切な液体培地及び温度条件で培養し、対数増殖期後期に培養液を採取した。
(2)(1)の培養液を適宜希釈し、適切な培地に塗抹した後、適切な条件で培養することにより、(1)の培養液中の菌数を計測した。
(3)(1)の培養液を10,000×gで20分間遠心した後、上清を除去し、細菌ペレットを得た。得られた細菌ペレットを−20℃で保管した。
(4)(2)の培養終了後、計測した菌数に基づき、各細菌の菌数が1×106/mlとなるよう、(3)の細菌ペレットを蒸留水で適宜希釈した。
(5)10種類の細菌について、(4)で希釈した菌液を等量ずつ混合し、細菌数等量混合細菌液とした。
上記Iで得られた細菌数等量混合細菌液について、以下の(i)〜(xi)の手順に従って、アクロモペプチダーゼ及びビーズによる前処理、及び、スピンカラムタイプのキットであるNucleoSpin Tissue(TaKaRa)を用いたDNA抽出を行った。
(i) 細菌数等量混合細菌液1mlをマイクロチューブに入れ、10,000×gで10分間遠心した後、上清を除去し、細菌のペレットを用意した。
(ii)アクロモペプチダーゼ(1,200U/mL)100μlを(i)で得られた細菌のペレットに添加し、攪拌した後、55℃で15分間インキュベートした。
(iii)(ii)の処理後の溶液に、Buffer T1 80μl, ProteinaseK溶液25μlを添加し、攪拌した後、56℃で1時間インキュベートして酵素処理済サンプルを得た。
(iv) 2.0mlサンプルチューブにφ0.5mmのジルコニアビーズ200mgを入れ、(iii)で得られたサンプルを加え、ビーズ式細胞破砕装置MicroSmash(登録商標)(トミー精工)で、4,500rpmの条件で30秒間ビーズ破砕処理を行った。ビーズの容積/ビーズ以外の内容液の容積の比率は、1/7であった。ビーズ処理時の密閉容器中の内容積に対する当該容器の内容液(ビーズを含む)の容積の割合は11容量%であった。
(v)(iv)の処理後のサンプルチューブに、RNaseA(20 mg/ml)溶液20μlを添加し、室温で5分インキュベートし、撹拌した。
(vi)(v)で得られた懸濁液にBufferB3 200μlを添加し、撹拌したのち、70℃で10分間インキュベートした。
(vii)(vi)で得たマイクロチューブを11,000×g、5分間遠心し、上清を回収し、ビーズを除去した。
(viii)(vii)で得た上清に100%エタノール210μlを添加し、混合した。
(ix) (viii)で得られた溶液をカラムに添加し、11,000×g、1分間遠心した。ろ液除去後、BufferBW 500μlをカラムに添加し、同一条件で遠心し、ろ液を除去した。BufferB5 600μlをカラムに添加し、同一条件で遠心し、ろ液を除去した。再度同一条件で遠心し、カラムのメンブレンを乾燥させた。
(x) (ix)で得たカラムをマイクロチューブにセットし、70℃に温めたBufferBE 100μlを添加し、室温で1分間インキュベートして抽出DNAを溶出させた後、11,000×gで1分間遠心して、溶出したDNAをマイクロチューブの底に集めた。
(xi) 上記(x)で抽出したDNAをDyeEx2.0 SpinKit(QIAGEN)を用いて精製し、DNA溶液を得た。
(ii)〜(iv)の処理の代わりに、BufferT1 180μl,ProteinaseK溶液25μlを細菌のペレットに添加し、攪拌した後、56℃で1時間インキュベートした。
その点以外は、実施例1と同様にして、DNA溶液を得た。
〔評価方法〕
(a:PCRによる目的領域の増幅)
上記(x)で得たDNA溶液2.5μl、12.5μlの2×KAPA Hifi HotStart Ready Mix(KAPA)、1μMの各プライマー5μlを混合し、PCR反応ミックスを調製した。98℃2分の変性反応を実施した後、98℃10秒のDNA変性反応、60℃15秒のアニーリング反応及び68℃1分のDNA伸長反応を含むサイクルを25サイクル繰り返した後、72℃5分で全てのDNA伸長反応を完了させ、16SrRNA遺伝子における特定領域の増幅物(アンプリコン)を含む反応溶液を得た。この方法により、プライマーとして、図1に記載のプライマーを用い、これよりV1領域及びV2領域の両方を含む領域を増幅させた反応溶液を得たほか、この反応溶液とは別に、図2に記載のプライマーを用い、V3領域及びV4領域の両方を含む領域を増幅させた反応溶液を得た。
上記(a)で得たDNA溶液をAgncourt AMPure XP(BECKMAN COULTER)を用いて精製した。
上記(b)で得たDNA溶液5μl、25μlの2×KAPA Hifi HotStart Ready Mix(KAPA)、各5μlのNextra XT Index Primer1,2、10μlの蒸留水を混合し、PCR反応ミックスを調製した。95℃3分の変性ステップを実施した後、95℃30秒の変性反応、55℃30秒のアニーリング反応及び72℃30秒のDNA伸長反応を含むサイクルを8サイクル繰り返した後、72℃5分で全てのDNA伸長反応を完了させた。付加するインデックスは、実施例1と比較例1との間で異ならせただけでなく、V1及びV2領域含む領域を増幅させた反応溶液と、V3及びV4領域を含む領域を増幅させた反応溶液との間でも異ならせた。
上記(c)で得たインデックス付加後のDNAを、上記(b)に従って、精製し、精製後のDNA溶液を得た。
上記(d)で精製したDNAについて、MultiNA(島津製作所)で増幅領域の長さを測定した。更に(d)で得たDNA溶液において、Quantus(登録商標) Fluorometer(Promega)で二本鎖DNAの濃度を測定した。DNAの濃度が4nMとなるように10mM Tris−HCl(pH8.5)でDNAを希釈した。
上記(e)で濃度を測定したDNA溶液から、Nextera(登録商標) XT DNA Library Preparation Kit(illumina)を用いてサンプルを調製した。得られたサンプルを、Miseq(illumina)に供し16Sメタゲノミクス解析を行った。データ解析には、Base Space(登録商標)を用いた。総リード数における特定属と判断されたリード数の割合を、その属の細菌の検出率とした。検出率は、V1及びV2領域を含む領域を増幅させたサンプルにおける検出率と、V3及びV4領域含む領域を増幅させたサンプルにおける検出率との平均値として求めた。
実施例1及び比較例1のDNA溶液それぞれについて16SrRNA遺伝子アンプリコンのマルチプレックスシーケンスに供した解析結果を図3〜図5に示す。図3及び図4は、遺伝子解析により同定された属のうち検出率0.1%以上の細菌を抜粋し、それらの検出率を記載した表である。図5は、実際に添加した10種の細菌について、実施例1及び比較例1の検出率を比較して示すグラフである。図4及び図5に示すように、比較例1のDNA溶液では、一部のグラム陽性菌(Staphylococcus、Kocuria、Lactobacillus、Leuconostoc)の検出率が2%以下であった。一方図3及び図5に示すように、実施例1のアクロモペプチダーゼ及びビーズによる処理を行うことで、Staphylococcusは2.5倍、Kocuriaは8.3倍、Lactobacillusは2.5倍、Leuconostocは1.6倍まで検出率が向上した。特定酵素による溶菌及びビーズによる物理的破砕処理を行うことにより、DNAを抽出しにくい細菌の抽出効率が上昇し、検出率が向上したと考えられる。
16SrRNAアンプリコンのマルチプレックスシーケンス解析においては、試料中に存在する未知の細菌を網羅的に検出することが求められる。本発明のDNA抽出法を用いることにより、実際に存在している細菌をより正確に検出することが可能になると考えられる。
なおPCR増幅領域の違い(V1−V2/V3−V4)は、解析結果に大きな影響を与えなかった。また図3及び図4には、実際に添加した菌と異なる菌名が検出されているが、PCR増幅領域の塩基配列が近いため、正しく分類ができなかったものと考えられる。
Claims (6)
- 試料中の細菌のDNAを抽出して、16SrRNA遺伝子アンプリコンのマルチプレックスシーケンスに供するDNA溶液を調製するDNA抽出方法であって、
前記DNA溶液の調製に際し、前記試料に対して、以下の処理(A)、処理(C)及び処理(B)を、処理(A)からこの順に行う、DNA抽出法。
(A)アクロモペプチダーゼで処理することにより、試料中の細菌を溶菌する。
(B)ビーズで処理することにより、試料中の細菌を物理的に破砕する。
(C)試料をタンパク質分解酵素で処理する。 - 前記処理(A)、処理(C)及び処理(B)後の試料を、スピンカラムを有するDNA抽出キットで処理して、該試料から前記DNA溶液を得る、請求項1に記載のDNA抽出法。
- 前記ビーズが、ジルコニアビーズ及びガラスビーズから選ばれる少なくとも1種である、請求項1又は2に記載のDNA抽出法。
- 前記試料が食品であるか、又は食品工場の環境中から採取した拭き取り試料である、請求項1〜3の何れか1項に記載のDNA抽出法。
- 試料中の細菌を網羅的に検出する方法であって、
前記試料に対して、以下の処理(A)、処理(C)及び処理(B)を、処理(A)からこの順に行ってDNA溶液を調製し、該DNA溶液におけるDNAを鋳型として、16SrRNA遺伝子におけるユニバーサルプライマーを用いたPCR反応に供することにより、アンプリコンを得、得られたアンプリコンをマルチプレックスシーケンスに供する、細菌の検出方法。
(A)アクロモペプチダーゼで処理することにより、試料中の細菌を溶菌する。
(B)ビーズで処理することにより、試料中の細菌を物理的に破砕する。
(C)試料をタンパク質分解酵素で処理する。 - 検出対象とする細菌に、Staphylococcus属、Kocuria属、Lactobacillus属及びLeuconostoc属の少なくとも一種の属の細菌が含まれる、請求項5に記載の細菌の検出方法。
