Description
(a)第一の親GPCRに対して増大した安定性を有する第一の親GPCRの一又は複数の変異体のアミノ酸配列を同定し、その(一又は複数の)位置に、該一又は複数の変異体は第一の親GPCRと比較して少なくとも一個の異なったアミノ酸残基を有し、
(b)対応する(一又は複数の)位置に第二のGPCRを定めるアミノ酸配列に一又は複数の変異を作製し、第二の親GPCRに対して増大した安定性を有する第二の親GPCRの一又は複数の変異体を提供する
ことを含む方法を提供する。
そのアミノ酸配列を解析できるように、第一の親GPCRに対して増大した安定性を有する第一の親GPCRの一又は複数の変異体を提供するために任意の方法を使用することができる。例えば、安定化された変異体は以下及び実施例に記載のようにして選択し調製することができる。
(i)親GPCRの一又は複数の変異体を提供すること、
(ii)親GPCRが特定の立体構造を備えている際に該親GPCRに結合するリガンドを選択すること、
(iii)選択したリガンドの結合に関して特定の立体構造にあるときの前記又は各変異体GPCRが、そのリガンドの結合に関して同じ特定の立体構造にあるときの親GPCRの安定性と比較して増大した安定性を有するか否かを測定すること、並びに
(iv)選択したリガンドの結合に関して、親GPCRと比較して増大した安定性を有する変異体を選択すること
を含む。
1.例えば結合分析、機能分析、又は分光分析によって根拠付けられる共通の薬理学的分類を有する、化学的に異なるリガンドのセット(例えば、n=2から5)を選択する工程(これらのリガンドは、例えば野生型受容体及び/又は変異型受容体を使用する競争結合試験並びに/或いはそれらが共通のファーマコフォアを表わす必要は無いが分子モデリングによって根拠付けられるように、受容体の共通の空間的領域に結合すると解されるべきである);

3.例えば、各リガンドについての結合等温線の測定によって、及びリガンドを用いた安定性のシフトの測定によって(典型的には、野生型と比較してウィンドウが狭い)、安定化された受容体変異体の確実性を確認する工程。
(i)上述の選択方法を実施すること、
(ii)増大した安定性について選択された一又は複数のGPCR変異体中の一又は複数の変異したアミノ酸残基の位置を同定すること、及び
(iii)同定した位置の一又は複数に変異を含むGPCR変異体を合成すること
本発明の第二の態様は、増加した安定性を有する変異体GPCRを調製する方法であって、
(i)上述の選択方法を実施すること、
(ii)増大した安定性について選択された一又は複数のGPCR変異体中の一又は複数の変異したアミノ酸残基の位置を同定すること、及び
(iii)同定した位置の一又は複数に変異を含むGPCR変異体を合成すること
を含む方法を提供する。

要約
ヒトゲノムによってコードされる500超の非嗅覚Gタンパク質共役型受容体(GPCR)が存在し、その多くが潜在的な治療標的であると予測されているが、ファミリーの全てを代表するものとしてウシロドプシンのみの構造が利用可能である。GPCR構造決定における進歩の欠落には多数の理由が存在するが、本発明者は、これらの受容体の界面活性剤安定性を改善すること、及び同時にそれらを1つの好ましい立体構造に固定化することが、結晶化の可能性を大幅に改善するであろうと仮説を立てた。GPCR、すなわちβ−アドレアンリン受容体の界面活性剤可溶化熱安定化変異体の単離のための一般的な戦略は、アラニンスキャニング変異誘発、それに続く受容体安定性のアッセイに基づいて開発した。試験した318の変異体のうち、15が安定性における測定可能な増大を示した。最初の変異部位の各々におけるアミノ酸の最適化の後に、最適に安定化した受容体を特定の変異を組み合わせることによって構築した。最も安定な受容体変異体であるβAR−m23は、6つの点変異を有し、天然のタンパク質よりも結合したアンタゴニストの存在下で21℃高いTmを生じさせ、βARm23はウシロドプシンと同程度に安定であった。加えて、βAR−m23は広範な界面活性剤において顕著により安定で、結晶化に理想的であり、リガンドの不在下においてアンタゴニスト立体構造で好適に存在した。
β1アドレナリン受容体の熱安定性を増大する単一変異の選択
シチメンチョウ赤血球由来のβARはよく特性決定されており、バキュロウイルス発現系を使用して昆虫細胞において高レベルで発現されるため、構造研究に理想的な対象である(非特許文献10、11)。βARの最も良好な過剰発現は、残基34−424を含有する受容体の切断型を使用して得られ(βAR34−424)(非特許文献9)、これが本研究の出発点として使用された。アラニンスキャニング変異誘発を使用して、変異した際に、受容体の熱安定性を変化させるβAR34−424におけるアミノ酸を規定した;アラニンが配列中に存在する場合には、ロイシン残基に変異させた。全部で318の変異をアミノ酸残基37−369、7つの膜貫通ドメインを含む領域、及びC末端の23アミノ酸残基に作製した;15アミノ酸残基における変異は、DNA鋳型における強力な二次構造によって得られなかった。各変異体の配列決定をして所望の変異のみが存在することを確認した後に、受容体を大腸菌において機能的に発現させ、安定性についてアッセイした。
最初に、βARの一次アミノ酸配列において互いに隣接する、熱安定性を改善した変異を組み合わせた。G67A及びR68Sという変異又はヘリックス5の末端の変異の異なる組み合わせ(Y227A、R229Q、V230A、及びA234L)を含有する構築物を発現させて、アッセイした;Tm値(結果示さず)は、βAR34−424のTmよりも1から3℃のみ高く、1つの変異は実際には僅かにより安定でないものであり、一次アミノ酸配列において互いに隣接する変異の組み合わせは大きく熱安定性を改善するものではないことが示唆された。続いて、構造において互いに離れていると予測された変異を組み合わせた。各種のプライマー混合物を使用してPCR反応を実施し、無作為な様式で5つの異なる変異を組み合わせ、次いで、熱安定性について試験した(表1)。これらの組み合わせの最も良好なものは、βAR34−424のTmと比較して10℃より大きくTmを増大させた。幾つかの場合では、個々の変異の連続的な包含でTmに対しては相加的な効果が明らかに存在した。これは一連の3つの変異体、m4−1、m4−7、及びm4−2において認められ、m4−1に対するV230Aの付加はTmを2℃増大させ、m4−7におけるD332Aという付加的な変異はTmをさらに3℃増大させる。Y227A及びM90Aを含有する変異体の全ては、10℃以上のTmの増大を示した。これらの2つの変異が共に、βAR34−424のTmを13℃まで増大させたが(m7−5)、アンタゴニスト結合全体はβAR34−424の50%であり、これらの変異体の発現低下が示唆された。m7−5に対するF338Mの添加は熱安定性を増大しなかったが、大腸菌における機能的な発現のレベルを増大させた。
6種の変異の効果を同定するためにβAR−m23及びβAR34−424について測定した3種の特徴的な活性は、アンタゴニスト結合の親和性、アゴニスト結合の相対的な効果、βAR−m23のGタンパク質への結合能であった。アンタゴニストである[3H]−ジヒドロアルプレノロール(図8)を使用した膜への飽和結合実験は、βAR−m23に対する結合の親和性(KD6.5±0.2nM,n=2)がβAR34−424(KD2.8±0.1nM,n=2)よりも僅かに低いことを示し、アンタゴニスト結合立体構造ではβARm23の構造に大きなゆらぎが存在することを示唆している。このことは、βAR−m23における変異のいずれも、リガンド結合に関与すると解されているアミノ酸に相当するものではないことと一致する。アンタゴニスト結合と対照的に、βAR−m23によるアゴニスト結合の効果は、βAR34−424よりも3桁弱いものである(図5)。アゴニストであるイソプレナリンの有効性は、天然のアゴニストであるノルエピネフリンよりも、βAR−m23及びβAR34−424において一貫して低く、当該2つの受容体のアゴニスト結合立体構造は類似している可能性を示唆する。しかしながら、βAR34−424と比較した際のβAR−m23におけるアゴニストの効力における大きな低減は、βAR−m23における6種の変異が、アンタゴニストが結合した立体構造に選択的に固定化されていることを示唆する。立体構造の予測からすると、このことは、回折に使用し得る品質の結晶の生産のために立体構造が均一なタンパク質集団を有することが重要であるため、熱安定性に予期せぬ利点を加える。
シチメンチョウβ−アドレナリン受容体の幾つかの異なる構築物を結晶化する以前の試みは失敗した。各種の条件で実験したにもかかわらず、天然の配列並びに幾つかの切断型及びループ欠失構築物の双方の使用によっては、長年に亘って、結晶が得られなかった。
材料
シチメンチョウ由来の切断型のβ1アドレナリン受容体(βAR34−424)(非特許文献9)は、Dr Tony Warne(MRC Laboratory of Molecular Biology,Cambridge,UK)によって快く提供された。34−424残基をコードするβAR構築物は、C116L変異を含有して発現を改善し(非特許文献11)、精製のために10ヒスチジンのC末端タグを含有している。1−[4,6−プロピル−3H]−ジヒドロアルプレノロール([3H]−DHA)はAmersham Bioscienceによって提供され、(+)L−ノルエピネフリン酒石酸水素塩、(−)イソプレナリン塩酸、(−)アルプレノロール酒石酸塩、及びs−プロプラノロール塩酸はSigmaからのものである。
βAR cDNAは、pRGIIIにライゲートし、MalE融合タンパク質としての大腸菌におけるβARの機能的な発現を可能にした(非特許文献16)。変異体は、QuikChange II方法(Stratagene)を用いて、発現プラスミドを鋳型として使用してPCRによって産生した。PCR反応物は、XL10−Gold ultracompetent cell(Stratagene)に形質転換し、個々のクローンを完全に配列決定して、所望の変異のみが存在していることを調べた。異なる変異は、以下の変異:Mut4、G67A、G068A、V230A、D322A、及びF327A;Mut6、R068S、Y227A、A234L、A282L、及びA334L;Mut7、M90V、I129V、Y227A、A282L、及びF338M;Mut10、R68S、M90V、V230A、F327A、及びA334Lを導入する全てのペアのプライマーを含めることによって、PCRによって無作為に組み合わせた。PCR混合物を形質転換して、クローンは配列決定して変異が確かに導入されていることを測定した。
βAR及び変異体の発現は、XL10細胞(Stratagene)において実施した。50mlのアンピシリン含有(100μg/ml)2×TY培地の培養物を、OD600=3まで浸透しながら37℃で増殖させ、次いで、0.4mM IPTGを用いて誘導した。誘導した培養物は、4時間に亘って25℃でインキュベートし、次いで、細胞を13,000×gで1分に亘って遠心分離することによって回収し(2mlの一定分量)、−20℃で保存した。アッセイに関しては、細胞を凍結融解(5サイクル)によって破砕し、500μlの緩衝液[20mM Tris pH8、0.4M NaCl、1mM EDTA、及びプロテアーゼインヒビター(Complete(商標)、Roche)]に再懸濁した。100μg/mlリソザイム及びDNアーゼ I(Sigma)を用いて4℃で1時間に亘ってインキュベートした後に、氷上で30分に亘ってサンプルを2%DDMに可溶化した。不溶性物質を遠心分離(15,000×g、2分、4℃)によって除去し、上清を放射リガンド結合アッセイに直接使用した。
単独の点の結合アッセイは、120μlの終濃度において、20mM Tris pH8、0.4M NaCl、1mM EDTA、0.1%DDM(又は対応する界面活性剤)を50nM[3H]−DHA及び20から100μgの膜タンパク質と共に含有した;平衡化は1時間、4℃であった。30分間に亘って特定の温度で[3H]−DHAを使用して又は使用せずに、結合アッセイ混合物をインキュベートすることによって、熱安定性を評価した;反応は氷上で実施し、必要であれば[3H]−DHAを添加して、さらに1時間平衡化した。受容体結合放射リガンド及び遊離の放射リガンドは、以前に開示されているようにゲル濾過によって分離した(非特許文献18)。非特異的結合は、1μMのs−プロプラノロールの存在下で測定した。飽和曲線は、0.4nMから100nMの広範な[3H]−DHA濃度を使用して得られた。競争アッセイは、βAR34−424については12nMの濃度の[3H]−DHAを使用して実施し、βAR−m23については40nMの濃度の[3H]−DHAを使用して実施し(すなわち、3倍のKD)、各種の濃度の未標識のリガンド(0から100mM)を用いて実施した。放射活性はBeckman LS6000液体シンチレーションカウンターで計測し、Prismソフトウェア(GraphPad)を使用して非線形回帰によってデータを分析した。
登録コードが1GZM[14]であるロドプシン構造のpdbファイルは、Protein Date Bankウェブサイト(www.pdb.org)からダウンロードし、PyMOLX11Hybrid(DeLano Scientific)プログラムに表示した。βARにおける熱安定変異についての、ロドプシンの対応するアミノ酸残基は、本発明者のよく知っている4つのGPCR、すなわち、ロドプシン、β1アドレナリン受容体、ニューロテンシン受容体、及びアデノシンA2a受容体の間のアラインメントに基づいてロドプシン構造に配置した(非特許文献19)。
1.315の部位特異的変異体を、A2aRの2から316残基の間に作製した。
2.これらの変異体の全てを、加熱工程後のアゴニスト及びアンタゴニスト結合測定アッセイを使用して熱安定性についてアッセイした(図12に記載のリガンド(−)フォーマット)。

3.アゴニストの非存在下における加熱によって熱安定性について試験した変異体を、変異体を3H−ニューロテンシンの存在下で加熱する僅かに異なるアッセイを使用して再試験した(図12におけるリガンド(+)フォーマット)。改善された熱安定性を有する変異体は:A69L、A73L、A86L、A90L、H103A、V165A、E166A、G215A、V229A、M250A、I253A、A177L、R183A、I260A、T279A、T294A、G306A、L308A、V309A、L310A、V313A、F342A、F358A、V360A、S362A、N370A、S373A、F380A、A385L、P389A、G390A、R395A。
4.野生型の受容体と比較して顕著に向上した発現レベルを有する変異体も存在し、結晶化のための受容体生産レベルを促進するために使用し得る:A86L、H103A、F358A、S362A、N370A、A385L、G390A。これら全てが熱安定性を増大させた。

野生型のNTRは、ニューロテンシンが結合した状態で35℃のTmを有する。
β2アドレナリン受容体の構造を決定した(非特許文献20及び21)。それはシチメンチョウβ1受容体と59%同一であったが、はっきりと異なる薬理学的プロフィールを有していた(非特許文献22及び23)。シチメンチョウβ1受容体の安定化変異が存在する構造モチーフを決定するために、本発明者は、ヒトβ2構造に変異をマッピングした(非特許文献21)。
まとめ
我々はシチメンチョウβ1アドレナリン受容体(AR)を安定化させた6点の変異を記載した。変異体β1AR−m23は、ドデシルマルトシド(DDM)に溶解したとき天然タンパク質よりも高い21℃の見かけTmに達した。これらの変異はタンパク質の切断型の結晶化と構造決定を助けた。今、我々はヒトβ1AR及びβ2ARへのこれら安定化変異の伝達性を調べた。安定性解析は、ヒトβ1ARがシチメンチョウβ1ARよりも更に不安定であり脂質依存性である一方、β2ARはそれらの何れよりもより安定であることを明らかにした。双方の場合、特に界面活性剤の存在下でβ1ARに対して、変異は受容体のTmを増加させた。これらの残基における他の変化は、シチメンチョウβ1ARの元の変異がシチメンチョウについてのヒトβARの場合と同様に作用したことを示しており、 この具体的な残基における変異の重要性を明らかにした。
材料。 ヒトβ1、β2及びβ3をpcDNA3.1+中にクローニングした。これらのコンストラクションはMissouri S&T cDNA Resource center (http://www.cdna.org)によって与えられた。シチメンチョウβ1AR(βAR34−424)、及び変異型β1AR−m23はSerrano-Vega et al (PNAS (2008) 105: 877)に記載されている。双方をpcDNA3中にクローニングした。1−[4,6−プロピル−3H]ジヒドロアルプレノロール([3H]DHA)はAmersham Bioscienceによって供給された。
ヒトβ1AR及びβ2ARの発現及び熱安定性
我々は、界面活性剤に溶解させ、それをアンタゴニスト結合立体構造に置換したときタンパク質を安定化したコンストラクションβ1AR−m23であるシチメンチョウβ1−アドレナリン受容体(AR)における6つの変異を記載した(Serrano-Vega et al, PNAS (2008) 105: 877)。ある立体構造におけるこの熱安定化は受容体の結晶化に必須であった(Warne et al, Nature (2008) 454: 486)。さて、我々は同じファミリーにおけるこれらの変異の他の受容体への伝達性を研究した。シチメンチョウβ1ARは、ヒトβ1AR及びβ2ARとそれぞれ76%及び59%の同一性を有している(アラインメントでN末端及びC末端を除去)。殆どの熱安定化変異は、シチメンチョウ及びヒトβARsの間で保存されている(図29)。これらの変異は膜貫通領域では優先的により保存されている。従って、シチメンチョウβ1ARを安定化させた変異がヒトβ1AR及びβ2ARをまた安定化させうることが可能であった。
ヒトβ1AR−Cdel及びβ2ARを変異させて、シチメンチョウβ1AR−m23(R68S,M90V,Y227A,A282L,F327A及びF338M)中に存在する対応する変化を導入した。m23変異を有する全ての変異体のTmを計算して、変異のあるときと変異のないときで安定性を比較した(図31)。全ての場合、Tmは増加し、特に多い量の界面活性剤を加えた場合はしかりであった(シチメンチョウβ1AR、ヒトβ1AR−Cdel及びヒトβ2ARに対して22℃、15℃及び12℃の増加)。シチメンチョウβ1AR−m23の場合、変異は受容体を溶解したときにより安定にした。界面活性剤の量が多いか少ないかでTmに差はなかった(0.1%又は0.01%のDDMを用いて溶解させたとき45℃のTm)。ヒトβ1AR−Cdel−m23は両方の条件下で(多い(27℃)及び少ない(33℃)量の界面活性剤)安定性が増大し、界面活性剤に対してなお感受性があったが、野生型より少なかった。ヒトβ2AR−m23の場合、Tmは0.1%及び0.01%に対してそれぞれ41℃及び40℃であり、野生型より約10℃高かった。
シチメンチョウにおけるm23安定化に関与しているものに対応するヒトβARs中のアミノ酸に対して新しい変化を選択し、シチメンチョウβ1ARのI129位のアミノ酸に過去の実験において良好な結果が報告されている(実施例1−4を参照)。図30C−Kはヒトβ1AR−Cdel−m23に対する結果をまとめている。元の変異体について大きな改善がなかったことは注目すべきことである。最も興味深い変異は、シチメンチョウ β1ARのI129に対応する残基にあった。我々はこの残基の最も見込みのある変化に対してTmを計算し、グリシンに変異させたときに38℃を得、アラニンに変異させたときに40℃を得た。ヒトβ1AR−Cdel−m23に対するTmは31℃であった(これらの試料は0.05%のDDMで溶解させた)。類似の状況がヒトβ2AR−m23における変化について観察された(図30L−T)。この場合、測定した活性は、ヒトβ1AR−m23におけるよりも変化により感受性があった。シチメンチョウのI129に対応する残基中におけるアラニンへの一つだけの変化が野生型に対して5℃、安定性を改善した。
要約
我々は、4つの異なるGPCR:ヒトアデノシン受容体2A(A2AA)、シチメンチョウβ1アドレナリン受容体(B1)、ラットニューロテンシン受容体1(NTR)及びヒトムスカリン受容体(M1)からの熱安定化変異(Tm)のデータセットについてコンピュータ及び統計解析を実施した。この研究の目的は、更なる変異スキャニングキャンペーンの効率を改善するのに有用性を用いる既存のデータから予測モデルを構築できるかどうかを決定するために配列に基づく変異のアラインメントの統計的尤度を同定することであった。
この研究の結果は、(M1を含むものを除く)全ての対の配列間のアラインメントは非常に有意であり、配列群間のアラインメントがまた非常に有意であったことを示している。
該方法は、新しい受容体についてなされなければならない変異の数の減少に有用であることが予想され、最適な方法は、小さいウィンドウ内サイズを最初に使用し、その配列サブセットから安定化変異を同定し、ついで十分な変異が見出されたかどうかに応じて増加したウィンドウサイズで更なる残基をスキャンするものである。
Tm位置解析
A2AA, β1, NTR及び M1配列のアラインメントを、プログラムClustalWを使用して作製した(図34)。一般に、このアラインメントは図17のものと非常に類似しており、ループ領域にある程度の変化がある。
アラインメントを使用して、同定した熱安定化変異(Tm)を配列にマッピングし、以下について統計的な有意性を計算した:
1.配列の対の間でのTmの共起性
2.配列群間でのTmの共起性(3又は全ての配列のセット)
統計は、観察値と比較できる共起性統計(平均と標準偏差)の正規分布を与えた10000のランダムなTm(熱安定化変異体)割当(つまり真のデータと同じ配列当たりの数)のデータセットの生成によって容易にされた。最初部分析は、報告されたTmのアラインメント位置共起性の幾らかは非常に有意であることを明らかにした。表Aは無作為サンプリングからの結果の正規分布に従った対配列共起性の尤度(ρ値)を示している:

この解析から、M1配列を含むものとは異なる全てのTm共起性が統計的に意味があると結論付けることができる。装用のデータが、図17からのアラインメントを使用して得られる。
ヘリカル構造において、iからi+4の位置内の残基は互いに空間的に近接している。Tmの大部分はヘリカルドメインに位置しているため、Tmの正確な位置アラインメントを探すよりもむしろ、我々はi−>i+4の位置を表すウィンドウを使用して、これが互いに異なった配列においてTmを一致させるための代替法を提供するかどうかを決定した。正確なヘリックス位置よりも一般的なヘリックス面積(又はターン)に一致させることがヘリックス安定化位置を予測するための重要な概念を表しうることが考えられた。明らかに、受容体の必ずしも全てがヘリカルではないが、我々がこれまで同定したTmの少なくとも80%がそのような領域にある。
データは、ウィンドウサイズが増大すると、観察された一致の統計的有意性が増加し、一致当たりのTmsの平均数の統計的有意性も増加することを明らかにしている。一致の数は全てのウィンドウサイズで統計的に有意であった。
このデータの有意性は、Tmsが9のウィンドウサイズを持つアライン位置における他のTmsにより接近して存在している可能性がより高い(つまり、最も統計的に有意)ことであり、Tmが他のTmに近い場合、また他のTmsにより接近している可能性がより高い(9及び11のウィンドウでの平均Tm密度は5より大きい)。
興味深いことに、9の最適なウィンドウサイズは何れかの方向のヘリックスターンにおける残基の数に相関する。
興味深いことに、全ての配列を併せて考慮する場合の増大したウィンドウサイズの統計的有意性にも拘わらず、より小さいウィンドウ(3)がB1、NTR及びA2AA配列に対して最良な濃縮割合を示している。M1だけがより大きなウィンドウサイズで最も高い濃縮を有していた。
まとめ
実施例6において、熱安定化変異の配列アラインメント共起性の統計的有意性を決定した手順を記載した。原理的には、三次元座標から定量された変異間の距離を用いて、構造的にマッピングされたTmsの解析によって類似の研究を実施することができる。
従って、我々は、無作為分布と比較した既存のデータ集合に対するTm間の空間的距離によってTm共起性の統計的有意性と、他の受容体上のTmsの位置を予測するためにTmsの既存の集合が使用できる度合いを決定する研究を実施した。更に、我々はこれらの研究の結果を配列ベース予想と比較し、複数のTm集合を考慮するときTmsの構造「ホットスポット」がどこであるか、またこれらの統計的有意性が如何にして定義されるかを考慮した(実施例8を参照)。
これらの研究を実施するために、問題の受容体の構造モデルが必要とされた。2セットのホモロジーモデルを、MOEで利用できるホモロジーモデリングプロトコルを使用して、β2(モデル:β1,A2AA,M1,NTR)及びβ1(モデル:A2AA,M1,NTR)の利用できる構造に基づいて構築した。現在の研究の要求に対しては、問題の受容体のアンタゴニスト状態を比較することよりもむしろ、これらの受容体のアゴニスト結合状態を予測するためにOrigami(登録商標)モデリングアプローチの適用を努力無しになした。アンタゴニスト及びアゴニスト受容体状態の間の差異はTms間の距離の全体の統計を変えることはないと考えた。
各受容体モデルを、図34に示すアラインメントを使用して構築した。最終モデルは、膜貫通相に対してシクロヘキサンの明確な溶媒シェルを、細胞内及び細胞外ドメインに対して水分子を用いて、AMBER力場を使用して最小化した。
統計的解析の基礎を提供するために、一セットのランダム変異マッピングがまた必要とされた。このデータセットは既知のTmsの数と同じ数の変異を各受容体構造に無作為に割り当てることによって得ることができた。これは、座標データで67000のTmマッピングを表す1000回実施した。このデータセットは、実際のデータの比較がなされうる代表的な統計分布を提供するのに十分に大きいと考えられた。
Tm距離マッピング
マップされたTms間の距離の二つの異なった尺度を計算した。最初のものは単に残基のCα原子間の距離であった。第二のものは二つの残基の任意の原子間の距離であった。
各Tmに対して、与えられた距離内に見出される他のTmの数を記録した。Cα法では、距離は6Å、8Å、10Å及び12Åであった。任意原子法では、シェル距離は4Å、6Å及び8Åであった。
解析をまた1000のランダムなTmマッピングに適用し、観察されたデータの有意性が計算できる各半径での平均と標準偏差を提供した。Cα法に対する結果を以下の表Eに示す。
同定されたTmsの数がランダム分布と比較して統計的に意味があるとのTm構造マッピングから得られた結果に基づいて、トレーニングデータに見られない受容体上のTMSの位置を予測するためにその能力内におけるこれの有用性を評価することは重要であると考えられた。研究は、実施例6に記載されたTm予測解析に基づくシークエンスと同様にして実施した。β1、A2AA、NTR及びM1からの各受容体に対して他の3に対する既知の変位を候補Tm位置の同定の基礎として使用した。Cα及び任意原子法の双方をそれぞれの場合に異なった半径で使用した。シチメンチョウβ1構造(PDBコート:2vt4)に基づく一セットのモデルとヒトβ2構造(PDB受託コード:2rh1)に基づく一セットのモデルの双方を解析し、結果が構造テンプレートの差に如何に感受性があるかの解析が可能になった。
シチメンチョウβ1構造に基づき構築されたモデルで実施された同解析の結果を次の表に示す。
興味深いことに、何れのテンプレート及び何れの距離基準を使用しても、濃縮はM1受容体に対して一貫して高い。これは、濃縮率がこの受容体に対して更に低い配列法と対照的である。これは、統計的には信頼性が十分ではないが、M1変異の幾つかが他の受容体における他のTmsに構造的に関連している可能性があることを示している。
別の結論は、被覆率は構造ベースアプローチの場合により高いが、濃縮率は構造スキャニングアプローチと比較して配列スキャニングアプローチの場合により高い(但し、M1は例外)ことである。マッピングされたTms間に3Dで明らかにされた余分のセットのヘリックス内関係が与えられた場合、被覆率はこの方法の場合により高いことがおそらく予想されるが、配列のみの解析がより高い濃縮をもたらすことはおそらく予想されない。
図37は、β1テンプレートベース研究に対してCα及び任意原子法双方に対する濃縮及び被覆率の関係を示している。一般に、任意原子法はCI法と同様の濃縮率でより良好な被覆率を可能にした。
配列ベース対構造ベースのTm同定の比較は図38に示され、図37及び36の複合である。
これらのデータは、構造ベース及び配列ベースTm予測法が、被覆率対濃縮能力の異なったプロファイルを提供することを示している。より大なる被覆率か又はより大なる濃縮が望まれるかどうかについての要求に応じて、他方よりも一方を選択することができる。例外は、構造ベースアプローチが濃縮及び被覆率に関して共により良好に作用するM1受容体の場合である。
まとめ
先のセクションに記載したTm構造解析は、Tmsが無作為分布に従って予想されたよりも平均で全て統計的に近いことであり、これが他の受容体において同定されたTmsに基づいて受容体中にTmsを同定する能力まで有効に形が変わることを示している。この解析はTms全体の平均と集合に基づいている一方、データ集合内におけるTmsの特異的クラスターの有意性の同定について興味深い解析を実施することができる。かかるクラスターの同定は、特定のTmsの構造的重要性の理解を生じうる。加えて、これらのクラスターは、既知のものの集合の発生の統計に基づいてTmスキャニングのための受容体の特異的呂言う基を標的とするために使用することができる。
構造的マッピング研究のために計算したTmsの無作為分布を使用して、β1、A2AA、NTR及びM1受容体(β1構造に基づく)。無作為マッピングの分布から、Cα法を使用して各半径でのクラスターの平均数と標準偏差を計算し、正規分布に合致すると仮定した。実際のTmマッピングから異なった半径で同定された各クラスターの有意性をついで計算し、統計的に有意なクラスターを解析のために取っておいた。表Kはこれらのクラスターをまとめている。6Åで同定されたクラスターは最も低い有意性であった(ρ = 0.054)。
クラスターは大体はTM5、TM6の底部及び中央TM7にマッピングし、他のものはTM4の細胞内端部上に位置している(6Åクラスター)。興味深いことに、これらの残基の全てが受容体の細胞内部分に向けて位置している。他の興味深い観点は、最も大きいクラスター(クラスター1)と二つの膜貫通ヘリックスにマッピングするクラスター4を除いて全てのクラスターが全て同じヘリックス上に位置している点である。これは、配列ベースの方法が構造方法と比較したときなぜ良好に作用するかを説明する−(統計的クラスタリングの観点で見たとき)既存のTMデータの大半を支配するヘリックス4、5、6及び7の1−2ターン部分が存在している。
而して、このデータは、改善された構造ベースのTmスクリーニングが、全ての重要なクラスターの中心を選択し、スクリーニングの濃縮を最大にしうるスーパークラスターの半径中心としてこれを使用することによってなすことができることを示唆している。
これらのクラスター残基の構造的及び機能的役割は興味深く、これらの位置における変異がなぜ受容体を安定化するかの説明を提供しうる。
Claims (17)
- 親GPCRに対して増大した立体構造安定性を有する候補変異体GPCRを選択するための方法であって、
(A)変性条件下で特定の立体構造において、変性条件下で同じ特定の立体構造における第一の親GPCRに対して増大した安定性を有する第一の親GPCRの一又は複数の変異体のアミノ酸配列において、一又は複数の変異体が第一の親GPCRと比較して少なくとも1個の異なるアミノ酸残基を有する一又は複数の位置を同定することであって、
第一の親GPCRの一又は複数の変異体が、
(i)第一の親GPCRの一又は複数の変異体を提供すること、
(ii)親GPCRがアゴニスト立体構造及びアンタゴニスト立体構造から選択される特定の立体構造にあるときに該親GPCRに結合するリガンドを選択することであって、ここで、
(a)アゴニストリガンドは、一又は複数の変異体に結合することにより、アゴニスト立体構造において増大した立体構造安定性を有する一又は複数の変異体を選択するために用いられ;及び
(b)アンタゴニストリガンドは、一又は複数の変異体に結合することにより、アンタゴニスト立体構造において増大した立体構造安定性を有する一又は複数の変異体を選択するために用いられる、選択すること、

- (i)第二の親GPCRがアゴニスト立体構造及びアンタゴニスト立体構造から選択される特定の立体構造にあるときに、該第二の親GPCRに結合するリガンドを選択することであって、ここで、
(a)アゴニストリガンドは、一又は複数の変異体に結合することにより、アゴニスト立体構造において増大した立体構造安定性を有する一又は複数の変異体を選択するために用いられ;及び
(b)アンタゴニストリガンドは、一又は複数の変異体に結合することにより、アンタゴニスト立体構造において増大した立体構造安定性を有する一又は複数の変異体を選択するために用いられる、選択すること;
(ii)選択されたリガンドの結合に関してある特定の立体構造にあるときの第二の親GPCRの前記又は各変異体が、そのリガンドの結合に関して同じ特定の立体構造にあるときの第二の親GPCRの安定性と比較して増大した立体構造安定性を有するか否かを、熱、界面活性剤、カオトロピック剤及び極端なpHから選択される変性条件下においてリガンド結合能の変化を測定することにより決定すること、及び
(iii)選択したリガンドの結合に関して、第二の親GPCRと比較して増大した立体構造安定性を有する変異体を選択すること
をさらに含む請求項1〜14の何れか一項に記載の方法。 - リガンドが、完全アゴニスト、部分アゴニスト、インバースアゴニスト及びアンタゴニストの何れか一つであり、又はリガンドが、GPCRに結合するポリペプチドであり、又はリガンドが抗体、アンキリン、Gタンパク質、RGSタンパク質、アレスチン、GPCRキナーゼ、レセプターチロシンキナーゼ、RAMP、NSF、GPCR、NMDAレセプターサブユニットNR1又はNR2a、又はカルシオン(calcyon)、又はGPCRに結合する誘導体の何れかである請求項1〜15の何れか一項に記載の方法。
- 第二のGPCRの一又は複数の変異体の結合親和性が、選択したリガンドについての第二の親GPCRの結合親和性と実質的に同一であるか又はそれ以上である請求項1〜16の何れか一項に記載の方法。
