Description
(1) 2以上の変異体を有するタンパク質の各変異体を質量分析で並行して定量する方法であって、
サンプル中のタンパク質をプロテアーゼ消化し、
前記プロテアーゼ消化によって得られるペプチドのうち、各変異体に特有のアミノ酸配列を有するペプチドの2種以上を質量分析によって検出し、
前記質量分析の結果に基づいてサンプル中の各変異体の量を決定する
ことを含む、前記方法。
(2) 2以上の変異体に共通するアミノ酸配列を有するペプチドを更に検出することを含む、上記(1)記載の方法。
(3) 変異体が前記タンパク質のスプライシングバリアントである、上記(1)又は(2)記載の方法。
(4) 前記タンパク質が血管内皮細胞増殖因子(VEGF)-Aである、上記(1)〜(3)のいずれか記載の方法。
(5) 前記変異体が、以下のVEGF-Aのスプライシングバリアント:206(配列番号1)、189(配列番号2)、183(配列番号3)、165(配列番号4)、148(配列番号5)、145(配列番号6)、121(配列番号7)、165b(配列番号8)、121b(配列番号9)、及び111(配列番号10)から選択される2種以上を含む、上記(4)記載の方法。
(6) 配列番号11〜26に示すアミノ酸配列を有するペプチドの1以上を検出する、上記(4)又は(5)記載の方法。
(7) 上記(1)〜(6)のいずれか記載の方法を高速液体クロマトグラフ質量分析(LC-MS)を用いて実施するために使用するキットであって、
プロテアーゼと、
前記タンパク質と前記プロテアーゼとを接触させてタンパク質を消化するための反応容器と、
前記プロテアーゼによる消化反応をさせるための緩衝液と、
前記各変異体に特有のアミノ酸配列を有する1以上の内部標準ペプチドと、
を含む、上記キット。
(8) 更に各変異体の検出のための質量分析条件を記載した説明書を含む、上記(7)記載のキット。
(9) 配列番号11〜26に示すアミノ酸配列を有するペプチドを内部標準ペプチドとして含む、上記(7)又は(8)記載のキット。
(10) 上記(1)〜(6)のいずれか記載の方法に使用するための、質量分析を実行させるためのデータが記録されたコンピュータ読み取り可能な記録媒体であって、前記データが、各変異体に特有のアミノ酸配列を有するペプチドの1以上についての、親イオン、フラグメントイオン、予想保持時間、及び三連四重極のそれぞれにおける電圧のデータを含む、上記記録媒体。
(11) 上記(10)記載の記録媒体と、前記記録媒体の使用説明書とを含む、高速液体クロマトグラフ質量分析(LC-MS)によるタンパク質変異体の並行的検出のためのメソッドパッケージ。
(12) 前記データが、配列番号11〜26に示すアミノ酸配列を有するペプチドの1以上に対するものである、上記(10)記載の記録媒体又は(11)記載のメソッドパッケージ。
本発明は、2以上の変異体を有するタンパク質の各変異体を質量分析で並行して定量する方法であって、
サンプル中のタンパク質をプロテアーゼ消化し、
前記プロテアーゼ消化によって得られるペプチドのうち、各変異体に特有のアミノ酸配列を有するペプチドの2種以上を質量分析によって検出し、
前記質量分析の結果に基づいてサンプル中の各変異体の量を決定する
ことを含む、前記方法を提供する。
[質量分析]
本発明の方法は、上記で得られた2種以上のペプチドを含むサンプルを、質量分析により分析することで、複数の変異体の同定や定量を同時に並行して行い得る。質量分析は、好ましくは、液体クロマトグラフ質量分析(LC-MS)を用いる。
[VEGF-Aバリアント]
本発明の好ましい一実施形態は、血管内皮細胞増殖因子(VEGF)-Aのスプライシングバリアントを検出・定量する方法である。
[定量条件の最適化]
本発明の方法は、サンプル中の各変異体を同定及び定量するものであり、検出は、サンプルのプロテアーゼ消化によって生成するペプチドを対象とする。しかしながら、各ペプチドの検出のための詳細な条件を確立するために、予め取得したアミノ酸情報に基づいてペプチドを化学合成することができる。ペプチドの合成は、当分野で通常行われる手法に基づいて行うことができる。
合成したペプチドは、必須の段階ではないが、まず、構造の確認を行うことが好ましい。例えばLCMS-IT-TOF(島津製作所)でMS及びMS/MSイオンの確認、及び構造の詳細解析を行うことが好ましい。
質量分析条件は、使用する装置によって異なり得る。従って、実際に測定に使用する装置における最適なMRM条件を決定することが必要である。
本発明者等は次いで、LCMS-8040で決定したMRMゲート候補がLCMS-8050においても使用できるか否かを確認した。また、Q1 Pre Bias 電圧、衝突エネルギー、Q3 Pre Bias電圧の最適化を行った。
次いで、LCMS-8050のL-column2(2μm, 2.1 x 50 mm(化学物質評価研究機構、CERI))を用い、保持時間の決定、及び決定された条件におけるMRM測定を行った。使用したLC条件を以下に示す。

Inject : 200 fmol / μL 5 μL (inject時 1 pmol)
流速 : 0.4 mL / 分
B濃度 : 1 - 40%
A : 0.1% ギ酸 / DDW (wako DDW 3 L + FLUKA FA 3 mL )
B : 0.1% ギ酸 / アセトニトリル (wako ACN 1 L + FLUKA FA 1 mL )
タイムプログラム: 1.00 分 コントローラ イベント2(Flow MS側)
2.00 分 ポンプ B.Conc 1%
10.00 分 ポンプ B.Conc 40%

表6は、最適化された条件下でペプチドP01〜P16(配列番号11〜26)のそれぞれについて、好適に選択された測定フラグメントの例を示したものである。表6は、各ペプチドについて1種のフラグメントイオンのm/z値及び保持時間が示してある。これらのフラグメントイオンを検出することで、ペプチドP01〜P16の検出を行うことができる。
本発明はまた、本発明の方法を高速液体クロマトグラフ質量分析(LC-MS)を用いて実施するために使用するキットであって、
プロテアーゼと、
前記タンパク質と前記プロテアーゼとを接触させて前記タンパク質を消化するための反応容器と、
前記プロテアーゼによる消化反応をさせるための緩衝液と、
前記各変異体に特有のアミノ酸配列を有する1以上の内部標準ペプチドと、
を含む、上記キットを提供する。
本発明はまた、上記の本発明の方法に使用するための、質量分析を実行させるためのデータが記録されたコンピュータ読み取り可能な記録媒体であって、前記データが、限定するものではないが、各変異体に特有のアミノ酸配列を有するペプチドの1以上についての、親イオン、フラグメントイオン、予想保持時間、及び三連四重極のそれぞれ(第1四重極、第2四重極、第3四重極)における電圧のデータを含む、上記記録媒体を提供する。
・最適化されたフラグメントイオンm/z値
・最適化されたQ1 pre bias電圧値
・最適化されたQ2 衝突エネルギー電圧値
・最適化されたQ3 pre bias電圧値
・目的イオンの予想保持時間及び質量分析時間
・定量値換算式
・解析結果レポート出力機能
※:各条件項目を実測し、最もイオン強度の高いもの、及び最も再現性のあるm/z値を採択し、これを最適値とする。
本発明はまた、上記の記録媒体と、前記記録媒体の使用説明書とを含む、高速液体クロマトグラフ質量分析(LC-MS)によるタンパク質変異体の並行的検出のためのメソッドパッケージを提供する。
[ペプチドP09(QLELNER、配列番号19)の検出]
VEGF-Aバリアント206、189、183、165、及び165Bに含まれる配列を有し、トリプシン消化によりこれらのバリアントから生成するペプチドP09の検出のための条件の最適化及び検出を行った。ペプチドP09は、本実施例のために化学合成した。
まず、検出される親イオンP09の価数同定を行った。
ペプチドP09の計算上の価数(+1〜+5)に対するm/z値を表3に示す。このうち、+2価のイオンがLCMS-IT-TOF、LCMS-8040及びLCMS-8050の全てで検出された(図2−1)。
次いで、ペプチドP09の+2価のイオンをプリカーサーイオンとして、MRM分析を行った。図2−2は、LCMS-IT-TOFによるMS2分析及びLCMS-8050の分析結果を示す。
Mascot検索では、図2−2の下図に示すように、それぞれ6種のyイオン及びbイオン及びそれらの種々の分解物に相当する様々なイオンの生成が予測されるが、この中で、4種のyイオン(y(2)、y(3)、y(4)、y(5))がLCMS-IT-TOFによるMS2分析及びLCMS-8050の双方で検出された。従って、これらのイオンをプロダクトイオンとして検出することが好適であることが示唆された。
選択された4種のイオン(y(2)、y(3)、y(4)、y(5))のそれぞれについて、LCMS-8040及びLCMS-8050によってMRMで検出する場合の衝突エネルギーの最適条件を検討した。結果をそれぞれ図2−3及び2−4に示す。
図2−3の結果から、分析装置としてLCMS-8040を用いた場合には、4種のイオンの検出のために最適な衝突エネルギーはいずれも20Vであることが示された。また、図2−4の結果から、分析装置としてLCMS-8050を用いた場合には、4種のイオンの検出のために最適な衝突エネルギーは15V又は20Vであることが示された。
2.3.で最適化された条件を用い、カラム保持時間の設定を行った。分析装置としてLCMS-8050を用いた。尚、HPLCは、表5に記載した条件で実施した。
図2−5に示すように、ペプチドP09の+2価のイオンをプリカーサーイオンとしてy(2)、y(3)、y(4)、y(5)イオンを検出する場合、保持時間は約4.6分であり、測定時間として4.20〜5.20分の幅で十分な検出が行えることが判明した。下図は、確定した測定条件を用いて測定した結果を示す。
[ペプチドP14(SWSVCDKPR、配列番号24)の検出]
VEGF-Aバリアント145のみに含まれる配列を有し、トリプシン消化によりこのバリアントから生成するペプチドP14の検出のための条件の最適化及び検出を行った。ペプチドP14は、本実施例のために化学合成した。
まず、検出される親イオンP14の価数同定を行った。
ペプチドP14の計算上の価数(+1〜+5)に対するm/z値を表3に示す。このうち、+2価及び+3価のイオンがLCMS-IT-TOF、LCMS-8040及びLCMS-8050の全てで検出された(図3−1)。
次いで、ペプチドP14の+2価のイオンをプリカーサーイオンとして、MRM分析を行った。図3−2は、LCMS-IT-TOFによるMS2分析及びLCMS-8050の分析結果を示す。
Mascot検索では、図3−2の下図に示すように、それぞれ8種のyイオン及びbイオン及びそれらの種々の分解物に相当する様々なイオンの生成が予測されるが、この中で、1種のbイオン(b(2))及び6種のyイオン(y(3)、y(4)、y(5)、y(6)、y(7)及びy(7)++)がLCMS-IT-TOFによるMS2分析及びLCMS-8050の双方で検出された。また、y(2)イオンはLCMS-8050で高いピークで検出された。従って、これらのイオンをプロダクトイオンとして検出することが好適であることが示唆された。
7種のイオン(y(2)、b(2)、y(3)、y(7)++、y(5)、y(6)及びy(7))のそれぞれについて、分析装置としてLCMS-8050を用いて検出する場合の衝突エネルギーの最適条件を検討した。結果を図3−3及び3−4に示す。
図3−3及び3−4の結果から、分析装置としてLCMS-8050を用いた場合には、上記のイオンの検出のために最適な衝突エネルギーは15V〜25Vの範囲にあることが示された 。
上記の2と並行して、ペプチドP14の+3価のイオンをプリカーサーイオンとしてMRM分析を行い、より好適な分析条件を検討した 。図3−5は、LCMS-IT-TOFによるMS2分析及びLCMS-8050の分析結果を示す。
Mascot検索で予測されたイオンの中で、4種のイオン(y(2)、y(3)、y(4)及びy(5))がLCMS-IT-TOFによるMS2分析及びLCMS-8050の双方で検出された。従って、これらのイオンをプロダクトイオンとして検出することが好適であることが示唆された。
4種のイオン(y(2)、y(3)、y(4)及びy(5))のそれぞれについて、分析装置としてLCMS-8050を用いて検出する場合の衝突エネルギーの最適条件を検討した。結果を図3−6に示す。
図3−6の結果から、分析装置としてLCMS-8050を用いた場合には、4種のイオンの検出のために最適な衝突エネルギーは15V(y(4)及びy(5))又は20V(y(2)及びy(3))であることが示された。
4.5.で最適化された条件を用い、カラム保持時間の設定を行った。分析装置としてLCMS-8050を用いた。尚、HPLCは、表5に記載した条件で実施した。
図3−7に示すように、ペプチドP14の+3価のイオンをプリカーサーイオンとしてy(2)、y(3)、y(4)、y(5)イオンを検出する場合、保持時間は約4.61分であり、測定時間として4.20〜5.20分の幅で十分な検出が行えることが判明した。下図は、確定した測定条件を用いて測定した結果を示す。
実施例1及び2と同様にして、P01〜P16の10種のペプチドのそれぞれについて、最適な分析条件を検討した。その結果を図4に示す。尚、詳細なデータは示さないが、図4の結果は、各ペプチドについてP09及びP14と同様の検討を行った結果得られたものである。
ペプチドP01〜P16を特定の量比で混合したサンプルを、本発明者等の方法によって実際に分析した。より具体的には、図4に示す条件に従って、イベント時間0.023秒、Dwell Time 20.0 m秒でチャンネルを切り替えながら連続的に分析を行った。結果を図5に示す。
図5の結果から、サンプル中に混合して含まれるペプチドを、並行して同時に検出することができることが明らかとなった。各ペプチドの量及び相対比は、予め測定サンプル中に添加したペプチド量をそれぞれ反映するものであった。
Claims (10)
- 新生血管の産生又は血管内皮細胞の増殖のいずれかに関連するタンパク質の選択的スプライシングにより生じる複数のスプライシングバリアントを質量分析で並行して定量する方法であって、
サンプル中のタンパク質の全バリアントをプロテアーゼにより消化して得られるペプチドを設計し、
前記タンパク質を前記プロテアーゼにより消化し、
設計した前記ペプチドのうち、各スプライシングバリアントに特有のアミノ酸配列を有するペプチドの2種以上と、前記複数のスプライシングバリアントのうち2以上のスプライシングバリアントに共通するアミノ酸配列を有するペプチドとを質量分析によって検出し、
前記質量分析の結果に基づいてサンプル中の各スプライシングバリアントの量を決定する
ことを含む、前記方法。 - 前記タンパク質が血管内皮細胞増殖因子(VEGF)-Aである、請求項1記載の方法。
- 前記スプライシングバリアントが、以下のVEGF-Aのスプライシングバリアント:206(配列番号1)、189(配列番号2)、183(配列番号3)、165(配列番号4)、148(配列番号5)、145(配列番号6)、121(配列番号7)、165b(配列番号8)、121b(配列番号9)、及び111(配列番号10)から選択される2種以上を含む、請求項2記載の方法。
- 配列番号11〜26に示すアミノ酸配列を有するペプチドの1以上を検出する、請求項2又は3記載の方法。
- 請求項1〜4のいずれか1項記載の方法を高速液体クロマトグラフ質量分析(LC-MS)を用いて実施するために使用するキットであって、
プロテアーゼと、
前記タンパク質と前記プロテアーゼとを接触させて前記タンパク質を消化するための反応容器と、
前記プロテアーゼによる消化反応をさせるための緩衝液と、
前記各スプライシングバリアントに特有のアミノ酸配列を有する1以上の内部標準ペプチドと、
を含む、上記キット。 - 更に各スプライシングバリアントの検出のための質量分析条件を記載した説明書を含む、請求項5記載のキット。
- 配列番号11〜26に示すアミノ酸配列を有するペプチドを内部標準ペプチドとして含む、請求項5又は6記載のキット。
- 請求項1〜4のいずれか1項記載の方法に使用するための、質量分析を実行させるためのデータが記録されたコンピュータ読み取り可能な記録媒体であって、前記データが、各スプライシングバリアントに特有のアミノ酸配列を有するペプチドの1以上についての、親イオン、フラグメントイオン、予想保持時間、及び三連四重極のそれぞれにおける電圧のデータを含む、上記記録媒体。
- 請求項8記載の記録媒体と、前記記録媒体の使用説明書とを含む、高速液体クロマトグラフ質量分析(LC-MS)によるタンパク質のスプライシングバリアントの並行的検出のためのメソッドパッケージ。
- 前記データが、配列番号11〜26に示すアミノ酸配列を有するペプチドの1以上に対するものである、請求項8記載の記録媒体又は請求項9記載のメソッドパッケージ。
