アミノ酸
本明細書においては、たとえば、Ala/A、Leu/L、Arg/R、Lys/K、Asn/N、Met/M、Asp/D、Phe/F、Cys/C、Pro/P、Gln/Q、Ser/S、Glu/E、Thr/T、Gly/G、Trp/W、His/H、Tyr/Y、Ile/I、Val/Vと表されるように、アミノ酸を1文字コードまたは3文字コード、またはその両方で表記する。なお、本発明で記載されているアミノ酸配列に含まれるアミノ酸は翻訳後に修飾(例えば、Asn-Glyの連続するアミノ酸配列等におけるAsnの脱アミド化反応)を受ける場合もあるが、そのようにアミノ酸が翻訳後修飾された場合であっても当然のことながら本発明で記載されているアミノ酸配列に含まれる。
本明細書において、アミノ酸の変異を表す際に用いられる「および/または」の用語の意義は、「および」と「または」が適宜組み合わされたあらゆる組合せを含む。具体的には、例えば「22位、38位、および/または42位のアミノ酸の変異」とは以下のアミノ酸の変異のバリエーションが含まれる;
(a) 22位、(b) 38位、(c) 42位、(d) 22位および38位、(e) 22位および42位、(f) 38位および42位、(g) 22位および38位および42位。
GTPase活性は、自己を含む標的ポリペプチドに結合するGTPをGDPに加水分解する活性をいい、例えば、配列番号:1で表されるRHOAのGTPase活性はHommaら(EMBOJ. (1995) 14,286)に記載の方法、すなわち、[γ-32P]GTP/GST-RHOAの放射活性の減少の測定等の方法を用いて測定することが可能である。また、市販のGTPase測定キットを適宜利用することも可能である。
Rhoファミリーポリペプチドとは、GTPと結合し、GTPを加水分解することによって機能する小さい膜結合したRas関連のGTP結合性タンパク質をいう。RHOファミリーポリペプチドは、不活性なGDP結合型の立体配座と、活性なGTP結合型の立体配座との間を循環する分子スイッチとして機能し、これには、RHOA、RHOB、RHOC、CDC42、RAC1、RAC2、RAC3、TC10、RHOG、RHOD、CHP、WRCH1、TCLおよびRIF等が知られている。
ポリヌクレオチドとは、一本鎖又は二本鎖形態の、及びセンス又はアンチセンス方向のポリ核酸をいう。ポリヌクレオチドには、ポリリボ核酸、ポリデオキシリボ核酸及びその合成類似体が含まれる。また、ペプチド核酸(PNA)、ポリシロキサン及び2'-O-(2-メトキシ)エチルホスホロチオエート等の修飾された骨格を有する核酸も含まれる。ポリヌクレオチドは、約10〜約5000塩基、特に約100〜約4000塩基、特に約250〜約2500塩基の範囲で長さにおいて変化する配列により記載される。一つのポリヌクレオチドの実施態様には、約10〜約30塩基長を含む。ポリヌクレオチドの別の異なる非限定な一態様としては、約17〜約22ヌクレオチドのポリリボヌクレオチドであり、より一般的には低分子干渉RNA(siRNA)としても表現される。別の非限定な一態様としては、ペプチド核酸(PNA)、ポリシロキサン及び2'-O-(2-メトキシ)エチルホスホロチオエートなどの修飾された骨格を有する核酸、または非天然存在型核酸残基、もしくはメチル−、チオ−、サルフェート−、ベンゾイル−、フェニル−、アミノ−、プロピル−、クロロ−及びメタノカルバヌクレオシド−などの一以上の核酸置換基、もしくはその検出を容易にするレポーター分子を含む核酸も含まれる。ポリヌクレオチドは、本明細書において、特定の標的DNA配列の異なる鎖と実質的に相補的に選択される。これは、当該ポリヌクレオチドが、それらのそれぞれの鎖でハイブリダイズするために十分に相補的でなければならないことを意味する。ポリヌクレオチドには、ストリンジェント条件下において特定のポリ核酸にハイブリダイズする相補的ポリ核酸、並びに、その塩基対のうち少なくとも約60パーセント、好ましくは約70パーセントが同一であり、特に好ましくは約80パーセント、さらに好ましくは約90パーセント、および特定の一態様においてはその塩基対の100パーセントが同一の塩基対を含むポリヌクレオチドも含まれる。
本明細書において、化合物とは、本発明のスクリーニング方法に関連して記載されている「被験物質」又は「治療剤候補物質」の文脈で使用される。化合物には有機化合物および無機化合物が含まれ、化学合成によるものであっても天然資源に由来するものであってもよい。化合物は、ポリヌクレオチド、脂質またはホルモン類似体などの無機化合物または有機化合物を含む。他の生体高分子性の有機化合物は、約2〜約40アミノ酸を含むペプチド、及び約40〜約500アミノ酸を含むより大きなポリペプチドを含み、ポリペプチドリガンド、ポリペプチドアンタゴニスト、ポリペプチドアゴニスト、抗体又は抗体コンジュゲートを含む。
本明細書において、接触とは、対象を含む検体を異なる対象を含む検体に生体外系または生体内系のいずれかにおいて単に加えることをいう。例えば、被験物質と細胞を接触させるとは、細胞を含む検体に被験物質を含む検体を加えることをいう。接触させる時間は特定されず、十分な長さの時間この混合物をインキュベートして当該被験物質による当該細胞に対する作用を観察することが可能である。
アッセイとは、化合物の特定の特性を測定するために使用するいかなるプロセスをいい、スクリーニング方法とは、化合物のコレクションからそれらの活性に基づく化合物を特徴づけるかまたは選択するために使用する方法をいう。
阻害とは、プロセスの減少、下方制御、またはプロセスについての刺激の除去をいい、阻害の非限定の一態様として、ポリペプチドの発現または活性の不在あるいは最小化が例示される。
本発明の検出方法において使用される対象にはヒト及び他の哺乳類を含む、一般に考えられる動物が含まれる。本明細書において対象から分離された試料とは、本発明のRHOA変異体またはそれをコードするポリヌクレオチドを含有すると推測され、対象から分離されたいずれかの液体または固体試料をいう。しばしば、前記試料は、臨床試料、すなわち、癌に関して検査されるべき患者から得られたかまたは単離された試料であり得る。前記試料には、細胞材料を含有し、細胞を含有することが可能である体液、例えば、血液、血漿、血清、尿、精液、唾液、眼球レンズ液、リンパ液等や、胃、食道、および直腸等の消化器から分離された組織の試料が含まれるが、それに限定されるわけではない。前記試料は、上記の組織の試料の切片でもあり得る。
本発明に係るRHOA変異体は、ポリペプチドであって、当該ポリペプチドを構成するアミノ酸のうち少なくとも一つが天然に存在するRHOAのアミノ酸配列から変異しているポリペプチドを表す。RHOA変異体は好ましくはGTPase活性を有する。天然に存在するRHOAのアミノ酸配列の非限定の一態様として、配列番号:1(NP_001655.1)で表されるアミノ酸配列が例示され得る。前記の変異の一態様として、配列番号:1で表されるアミノ酸配列のうち12位から19位、59位から63位、および/または117位から120位に相当するGTP結合に関連する機能ドメイン(http://www.uniprot.org/uniprot/P61586、Ridley(Int. J. Biochem. Cell. Biol. (1997) 29 (11) 1225-9))に含まれるアミノ酸の変異が例示され得る。また、配列番号:1で表されるアミノ酸配列のうち34位から42位に相当するシグナル伝達にかかわるエフェクター(effector)分子の結合に関連する機能ドメインに含まれるアミノ酸の変異も例示され得る(http://www.uniprot.org/uniprot/P61586、Vegaら(FEBS Lett. (2008) 582 (14) 2093-101))。配列番号:1で表されるアミノ酸配列のうち34位から42位に相当するシグナル伝達にかかわるエフェクター分子の結合に関連する機能ドメインはswitch Iとも呼ばれ(http://www.uniprot.org/uniprot/P61586、Vegaら(FEBS Lett. (2008) 582 (14) 2093-101))、GDPが結合した不活性型RHOAとGTPが結合した活性型RHOAの構造は互いに大きく異なる。こうした構造変化がエフェクター分子の結合に重要な働きをすることが知られている(Vegaら(FEBS Lett. (2008) 582 (14) 2093-101))。
本発明において、対象から分離された試料において本発明のRHOA変異体ポリペプチドまたはこれをコードするポリヌクレオチドを検出することを含む、対象における癌の存在の検出方法も提供される。本RHOA変異体は胃癌、食道癌、および/またはスキルス性胃癌の腫瘍部において見出されることが判明したため、対象から分離された試料中おける本RHOA変異体の存在を検出することによって、対象における癌、好適には胃癌、食道癌、および/またはスキルス性胃癌の存在を検出することが可能である。これまで、いくつかの癌において配列番号:1で表されるRHOAの発現の亢進等RHOAポリペプチドの量的変化は知られていたが、本発明において見出された、いくつかの癌、好適には胃癌、食道癌、および/またはスキルス性胃癌で本発明に係る変異RHOAの発現、すなわちRHOAポリペプチドの質的変化を示すことは予想外の発見であった。よって、本発明はこのようなRHOAの質的変化を検出することによって対象における癌、好適には胃癌、食道癌、および/またはスキルス性胃癌の存在を検出する方法を提供する。
本発明のRHOA変異体のポリペプチドを検出するための免疫学的手法として、当該ポリペプチドに結合することができる抗体、例えば、検出可能な標識を有する抗体が例示される。好ましくは、当該抗体は野生型のRHOAにはほとんどまたは全く結合しない。抗体は、ポリクローナルであってもモノクローナルであってもよい。完全な抗体、またはその断片(例えば、FabまたはF(ab')2)もまた使用することが可能である。抗体の標識は、検出可能な標識物質を抗体に連結することによる抗体の直接標識化、または直接標識されている別の試薬との反応性による抗体の間接標識化が例示される。間接標識化の例としては、蛍光標識された二次抗体を使用した一次抗体の検出が例示される。
本発明は、配列番号:1で表されるアミノ酸配列のうち、配列番号:1で表されるアミノ酸配列のうち12位から19位、59位から63位、および/または117位から120位に相当するGTP結合に関連する機能ドメインに含まれるアミノ酸変異を含むポリペプチドをコードするポリヌクレオチドを提供する。また、配列番号:1で表されるアミノ酸配列のうち34位から42位に相当するシグナル伝達にかかわるエフェクター分子の結合に関連する機能ドメインに含まれるアミノ酸変異を含むポリペプチドをコードするポリヌクレオチドを提供する。配列番号:1で表されるアミノ酸配列のうち34位から42位に相当するシグナル伝達にかかわるエフェクター分子の結合に関連する機能ドメインはswitch Iとも呼ばれ、GDPが結合した不活性型RHOAとGTPが結合した活性型RHOAの構造は互いに大きく異なる。こうした構造変化がエフェクター分子の結合に重要な働きをすることが知られている。
本発明の非限定の一態様では、本発明に係るRHOA変異体の機能を阻害または促進する化合物、あるいは本発明に係るRHOA変異体をコードするポリヌクレオチドの発現を阻害または促進する化合物の同定方法に関する。本RHOA変異体は胃癌、食道癌、および/またはスキルス性胃癌の腫瘍部において見出されることが判明したので、本発明において、本RHOA変異体の機能を阻害および/または本RHOA変異体をコードするポリヌクレオチドの発現を阻害する化合物を同定することにより、当該化合物を含む、これらの胃癌、食道癌、および/またはスキルス性胃癌の腫瘍の進展を防止および/または治療する治療剤が提供される。これまで、いくつかの癌において配列番号:1で表されるRHOAの発現の亢進等RHOAポリペプチドの量的変化は知られていたが、本発明において見出された、いくつかの癌、好適には胃癌、食道癌、および/またはスキルス性胃癌で本発明に係る変異RHOAの発現、すなわちRHOAポリペプチドの質的変化を示すことは予想外の発見であった。よって、本発明はこのような質的変化を有するRHOAを標的とする化合物を投与することによって、対象における癌、好適には胃癌、食道癌、および/またはスキルス性胃癌の進展を防止および/または治療する治療剤を提供する。好ましくは本発明の治療剤は配列番号:1で表される野生型RHOAの機能を阻害しない。したがって、そのような治療剤に含まれる化合物の同定方法として、本発明において好ましくは、本RHOA変異体の機能を阻害する化合物および/または本RHOA変異体をコードするポリヌクレオチドの発現を阻害する化合物をスクリーニングする方法が挙げられる。
本発明に係る同定方法により選択された化合物は、本発明に係るポリヌクレオチドの発現阻害剤、本発明に係るRHOA変異体の機能の阻害剤や拮抗剤等の候補化合物として利用され得る。RHOA本同定方法により得られた化合物は、本発明に係るポリヌクレオチドの発現促進剤、または本発明に係るRHOA変異体の機能の促進剤の候補化合物として利用できる。本発明に係るRHOA変異体は胃癌、食道癌、および/またはスキルス性胃癌の腫瘍部において見出されることが判明したので、本発明者らは、本発明に係るRHOA変異体の機能を阻害および/または本ポリヌクレオチドの発現を阻害することにより、これらの疾患を防止および/または治療できると考えられる。したがって、本発明に係る同定方法により得られる化合物として、好ましくは、本発明に係るRHOA変異体の機能を阻害する化合物および/または本ポリヌクレオチドの発現を阻害する化合物が挙げられる。これら候補化合物は、その有用性と毒性のバランスを考慮して選別することにより医薬として調製され得る。このような医薬は、本発明に係るRHOA変異体の機能の異常および/または本ポリヌクレオチドの発現の異常に起因する各種病的症状の防止および/または治療に有効である。本発明に係る化合物には、本同定方法以外の方法により得られた化合物であって、本発明に係るRHOA変異体の機能を阻害するおよび/または本ポリヌクレオチドの発現を阻害する化合物、あるいは本発明に係るRHOA変異体の機能を促進するおよび/または本ポリヌクレオチドの発現を促進する化合物も含まれる。
本発明には、RHOA変異体の機能を阻害する物質(例えば、本発明のスクリーニングする方法によって得られた物質[例えば、二重鎖核酸(siRNAを含む)、蛋白質(抗体又は抗体断片を含む)、ペプチド、又はそれ以外の化合物])を有効成分とする変異RHOA陽性の癌治療剤が包含される。
非哺乳動物細胞において、二本鎖RNA(dsRNA)は、遺伝子発現に対して強力かつ特異的なサイレンシング効果を発揮することが示されており、これはRNA干渉(RNAi)と呼ばれている(Sharp(Genes Dev. (1999) 13 (2) 139))。dsRNAは、RNAseIIIモチーフを含む酵素によって、低分子干渉RNA(siRNA)と呼ばれる20〜23ヌクレオチドのdsRNAに処理される。siRNAは、多成分ヌクレアーゼ複合体によって相補的mRNAを特異的に標的とする(Hammondら(Nature (2000) 404 (6775) 293))。哺乳動物細胞において、相補的ヌクレオチド19個を有する20または21量体dsRNAおよびチミジンまたはウリジンの3'末端非相補的二量体からなるsiRNAは、遺伝子発現の全体的な変化を誘導することなく、遺伝子特異的ノックダウン効果を有することが示されている(Elbashirら(Nature (2001) 411 (6836)494))。さらに、低分子核RNA(snRNA)U6またはポリメラーゼIII H1-RNAプロモーターを含むプラスミドは、RNAポリメラーゼIIIを動員するような低分子RNAを効率よく産生し、したがって、その標的mRNAを構成的に抑制することが可能である(Miyagishiら(Nat. Biotechnol. (2002) 20 (5) 497))。

ジンクフィンガーヌクレアーゼ技術は、様々なDNA配列の認識および切断に、ジンクフィンガーDNA認識ドメインおよびDNA切断ドメインを含むキメラヌクレアーゼである制限酵素を使用する技術をいう。ジンクフィンガーヌクレアーゼは、細胞内に導入された際、ゲノムDNAから標的化された二重鎖切断(double strand break)を誘導できるため、対象とするポリヌクレオチドを含む細胞で効率的な遺伝子変異を生じさせるために使用され得る。細胞内で二重鎖切断が生じると、細胞はそれ自身有する修復システムを用いて切断された部位を直す。この際、切断された部分と類似するDNA配列を有する供与DNAを細胞内に導入すると、切断されたDNAと供与DNAとの間に相同組換えが生じる。遺伝子上の特定部位に供与DNAの配列を含む所望の変異を生じさせることが可能である。一方、供与DNAがない場合でも、前記のようにそのDNAが切断された細胞は、非相同末端連結(non-homologous end joining)によって切断された部位が修理され得る。同非相同末端連結では、二つの切断末端などをともに接合して切断されたDNAを修復し、一般的に変異等は形成しないが、一部の場合、切断されたDNA末端で塩基対等の挿入または欠失が生じるエラーが発生しやすい方向に修復される場合もある。よって、ジンクフィンガーヌクレアーゼを用いて特定塩基配列の部分に二重鎖切断を生じて非相同末端連結を誘導した場合でも、DNAに突然変異が生じ、ノックアウト細胞株を作ることが可能である(Urnovら(Nature (2005) 435 (7042) 646)、Lombardoら(Nat. Biotechnol. (2007) 25 (11) 1298)、Doら(Mutat. Res. (2012) 740 (1-2) 34)。
本発明の非限定の一態様では、本発明に係るポリヌクレオチド、組換えベクター、または本発明のスクリーニング方法により選択された化合物を有効成分として含み、本RHOA変異体ポリペプチドの機能および/または本RHOA変異体ポリペプチドの発現を阻害するまたは拮抗することに基づく癌の治療剤に関する。本発明に係る治療剤は、本発明に係るポリヌクレオチド、組換えベクター、または化合物のうち少なくともいずれか一つを有効成分としてその有効量含む医薬とすることが可能である。通常は、一種類または二種類以上の医薬用に許容される担体(医薬用担体)を用いて治療剤を製造することが好ましい。
OCT包埋された組織学的スキルス型低分化腺癌30症例の凍結組織を用い、癌部と非癌部の切片がそれぞれ作製された。切片はクライオスタット(Leica、CM1850)を用いて作製された。QIAamp DNA Mini Kit(QIAGEN)を用いて、当該切片から抽出された1μgのDNAに含まれるエクソンがAgilent社SureSelect Human All Exon Kit(Agilent)を用いて捕捉された。Hiseq 2000(Illumina)にてその全エキソームが解析された(100b paired end)。平均深度(average depth)は癌部で99回、非癌部で102回であった。体細胞性(Somatic)変異のうち、非同義置換性(non synonymous)変異を頻度順にリスト化したところ、RHOA遺伝子に7/30(21%)の反復性変異(recurrent mutation)が存在した。7症例の変異体の内訳はR5Wが1症例、L22Rが1症例、Y42Cが4症例、Y74Dが1症例であった。
胃癌、大腸癌、乳癌および肺扁平上皮癌の癌細胞株におけるRHOAの変異が解析された。癌細胞からDNeasy Blood & Tissue Kit(QIAGEN)を用いて抽出されたDNAを用いて、臨床検体において検出されたアミノ酸の変異領域を含むexon2とexon3部分がPCRで増幅された。BigDye(登録商標) Terminator v3.1 Cycle Sequencing Kit(Applied Biosystems)と3730 DNA Analyzer(Applied Biosystems)を用いて増幅されたPCR断片における変異の有無が解析された。PCRに用いられたプライマーの配列を表1に示した。
RHOAにY42S の変異を有するOE19、G17Eの変異を有するSW948とBT474、G17Aの変異を有するHCC95、及び、野生型のRHOAを有するAGSとHCC38における、RHOAを標的とするsiRNAによるRHOAの発現欠失と、当該欠失に伴う細胞増殖抑制が検討された。RHOAを標的とするsiRNAとして、2種類のsiRNAコンストラクトが用いられた(Life Technologies)。陰性対照としてSilencer(登録商標) Select Negative Control #1 siRNA(Life Technologies)、陽性対照としてKIF11-siRNA(Life Technologies)コンストラクトが用いられた。RHOA、およびKIF11の各コンストラクトに使用されたsiRNAの配列を表2に示した。
RHOAは癌で高発現していると論文で報告されている(非特許文献6−8)。そこで、RHOAの発現量が癌細胞株と正常組織との間で比較された。正常大腸組織、及び肺組織由来のRNAはAmbionから、正常胃由来のRNAはStratageneから、正常胸部由来のRNAはClontechから、それぞれ購入されたものが使用された。これらのRNAを鋳型としてPower SYBR(登録商標) Green PCR Master Mix(Applied Biosystems)とStepOnePlusTM Real-Time PCR Systems(Applied Biosystems)を用いたリアルタイムPCRによって、RHOAのmRNAが定量された。内部標準として測定されたRPS18の定量値で補正された値を用いてRHOAのmRNAが算出された。

に置換されているポリペプチド。 - 請求項1のポリペプチドをコードするポリヌクレオチド。
- 請求項2に記載のポリヌクレオチドを含むベクター。
- 請求項3に記載のベクターを含む細胞。
- 癌の治療剤のスクリーニング方法であって、被験物質が、配列番号:1で表されるアミノ酸配列において以下のアミノ酸;
5位のArgがTrpまたはGln、
17位のGlyがAlaまたはGlu、
22位のLeuがArg、
38位のValがGly、
42位のTyrがCysまたはSer、
54位のGluがLys、および/または
74位のTyrがAsp、
が変異しているポリペプチドの活性化を阻害する能力を測定し、ポリペプチドの活性化を阻害する能力を有する化合物を癌の治療剤の候補物質として選択することを含む癌の治療剤のスクリーニング方法。 - 癌の治療剤のスクリーニング方法であって、
配列番号:1で表されるアミノ酸配列において以下のアミノ酸;

- 対象から分離された試料中で、配列番号:1で示されるアミノ酸配列において以下のアミノ酸;
