本発明の別の目的は、DNA結合試験のための基質としての本発明に記載のDNAミニサークルの使用に関する。実際、本発明の一実施形態において、本発明に記載のDNAミニサークルを使用してDNAに結合する薬剤についてスクリーニングすることができる。典型的には、かかるミニサークルは、対象となる少なくとも1つのDNA結合タンパク質についての少なくとも1つの推定結合部位を含有するように操作される。
ここで使用されるオリゴデオキシヌクレオチドは、テキスト中で示されているように変更され、または変更されないホスホアミダイト方法によって合成され、Eurogentec(Seraing、ベルギー)から購入された。プロテイナーゼK、T4 DNAリガーゼ、T4ポリヌクレオチドキナーゼおよびエキソヌクレアーゼIIIはFermentasから購入し、T5エキソヌクレアーゼはNew England Biolabsから購入した。全長のNF−κB p50およびFpgはそれぞれPromegaおよびNew England Biolabsから購入した。Bal31ヌクレアーゼおよびストレプトアビジンはそれぞれNew England BiolabsおよびSigma−Aldrichから、および700bpラダーDNA分子量マーカーはFermentasから購入した。
二本鎖の閉鎖されたリラックスミニサークルの産生の方法:
各々の重複DNAテンプレートの調製は、10mMトリス−HClおよび25mM NaCl、pH7.5を含有する緩衝液中で等モルの量の相補的一本鎖オリゴヌクレオチドを、40μΜ(重複二重鎖のモルで表現される)の濃度で混合することによって実行した。ハイブリダイゼーションは、80℃でのオリゴヌクレオチド混合物の加熱、続いてウォーターバス中で15℃の温度での徐冷によって実行した。
環状化の標準的反応は、非リン酸化5’末端が重複二重鎖のいずれかの鎖上に存在する場合に、ニックの入った環状ミニサークルを産生するために使用することができる(図1B)。かかる事例において、環状化反応は、1つの鎖のDNA末端をシールして他の鎖中に単一のニックを含有するミニサークルを形成することによって起こる。次いで、反応混合物は、テキスト中で示されるように漸増濃度のエチジウムブロマイド(Sigma−Aldrich)の非存在または存在下において、プロテイナーゼK(0.3単位、55℃で30分)、1mM ATPと共にT4ポリヌクレオチドキナーゼ(200単位、37℃で30分)、および最終的にT4 DNAリガーゼ(100単位、20℃で1時間)により連続してインキュベーションした。次いで、エチジウムブロマイドをブタノール抽出によって除去した。精製工程は上述と同じであり、反応の全収率は20%であった。
環状化反応において形成された産物を未変性ポリアクリルアミドゲル電気泳動で分析した。130ngのインプットDNAを、5%未変性ポリアクリルアミドゲル(19:1、アクリルアミド:ビスアクリルアミド(w/w)、90mMトリスホウ酸塩、1mM EDTA、pH8.3)上にロードし、続いて90分間12.5V/cmで移動させた。SYBR Green(Invitrogen)によるゲル染色後に、ゲルをTyphoon Trio(GE Healthcare)によりイメージングし、ゲルバンドの定量化をImageQuantソフトウェア5.1によって実行した。未変性ポリアクリルアミドゲル中のDNAが蛍光によって可視化され、したがってオリゴマーに対する出発の直線状二重鎖のモル比は、バンド強度がオリゴマー長の関数として増加することを考慮して計算されることに注目されたい。ミニサークルの電気泳動も、ミニサークルトポイソマーを分離するために10mM MgCl2を追加で存在させて上述のように実行した。
本明細書において使用されるDNA結合タンパク質とDNAミニサークルの相互作用研究のためにEMSAを使用した。Abf2pは、25mMトリス−HCl、100mM NaCl、1mM DTT、5%グリセロール、pH7.6を含有する緩衝液中でテキスト中で示されるように濃度の関数としてミニサークル(10ng)と10分間インキュベーションした。ゲルローディング緩衝液を添加した後に、反応混合物を、5%未変性ポリアクリルアミドゲル(19:1、アクリルアミド:ビスアクリルアミド(w/w);90mMトリスホウ酸塩、1mM EDTA、pH8.3)上にロードした。ゲルを1時間電気泳動した。NF−κΒ p50/p50は、10mMトリス−HCl、50mM NaCl、3mM DTT、0.2mM EDTA、2%グリセロール、50μg/mlアセチル化BSA、pH7.5を含有する緩衝液中でテキスト中で示されるように濃度の関数としてミニサークル(10ng)と4℃で30分間インキュベーションした。ゲルローディング緩衝液を添加した後に、反応混合物を、5%未変性ポリアクリルアミドゲル(19:1、アクリルアミド:ビスアクリルアミド(w/w);90mMトリスホウ酸塩、1mM EDTA、pH8.3)上にロードした。ゲルを1時間電気泳動した。ストレプトアビジン(Sigma−Aldrich)は、10mMトリス−HCl、50mM NaCl、3mM DTT、0.2mM EDTA、2%グリセロール、50μg/mlアセチル化BSA、pH7.5を含有する緩衝液によりテキスト中で示されるように濃度の関数としてDNAミニサークル(10ng)とインキュベーションした。ローディング緩衝液の添加後、反応混合物を、5%ポリアクリルアミドゲル(19:1、アクリルアミド:ビスアクリルアミド(w/w);45mMトリスホウ酸塩、0.5mM EDTA、pH8.3)上にロードした。ゲルを1時間電気泳動し、染色は20分間SYBRグリーン中のゲルのインキュベーションによって実行した。最終的にゲルをTyphoonフォスフォイメージャーに曝露し、結合分率(結合複合体の強度/全強度)をImageQuant 5.1ソフトウェアによって決定した。
365ngのDNAを50%ヒト血清(Sigma−Aldrich)中で37℃でインキュベーションした。アリコートを時間の関数として採取し、フェノール−クロロホルム−イソアミルアルコール(25:24:1)(Invitrogen)の混合物の添加によって、直ちに除タンパクを2回行った。遠心分離後に、血清中でインキュベーションされた核酸の性質に依存して、上清のアリコートをアガロースまたはポリアクリルアミドゲル上にロードした(プラスミドDNAについては0.8%未変性アガロースゲル;ミニサークルおよび直線状DNA二重鎖についてはそれぞれ5%および20%の変性ポリアクリルアミドゲル)。電気泳動後に、ゲル電気泳動分析のセクション中で記載されるように、ゲルを染色し、バンドの強度を定量化した。対象となる出発の核酸に対応するバンド強度を、インキュベーション時間の関数として報告した。データポイントは単一指数関数にフィッティングさせた。核酸消失の速度定数を使用して、血清中で核酸安定性の半減期を推定した。
DNAミニサークル産生:
オリゴヌクレオチド合成の最も良い商業的に利用可能な化学的アプローチは固相ホスホアミダイト方法であり、良好な収率および純度により60ヌクレオチド(nt)の範囲で一本鎖オリゴヌクレオチドの産生を可能にする。したがって、本方法は、内部ニック(1つの鎖中の一本鎖切断)を含有する対象となる出発の平滑末端DNAテンプレートを形成するために、適切な重複オリゴヌクレオチドを集合させることであった。95bpの直線状のニックの入った平滑末端二重鎖は、2つの適切な重複オリゴヌクレオチドを2つの対応する相補的オリゴヌクレオチドと混合することによって形成された(図2、D1)。すべてのD1内のDNAの5’末端は以下で図示されるような条件において酵素によるライゲーションを実行するためにリン酸化される。二重鎖D1は、分子量マーカーの100bp DNA断片の移動度に近い移動度で1つのバンドとして未変性ポリアクリルアミドゲル上で予期された通りに移動する。環状化緩衝液中でAbf2pの非存在下においてT4 DNAリガーゼとD1をインキュベーションした後に、出発バンドは減少し、より遅い移動度の複数の強いバンドが現われた。今までに文献中で記載されているように、これらのバンドは出発のD1二重鎖の直線状のオリゴマーに対応し、最も多量であるオリゴマーはダイマーである。この結果から、ここで使用されるような高いDNA濃度(二重鎖D1において2μΜ)では、ミニサークルの生成なしに、混入の分子間ライゲーション産物のみがニックの入った直線状のDNA基質から形成されることが実証される。
上で報告されたデータはランダム配列を含有するDNAにより得られた。ミニサークルの形成に使用されるDNA配列の性質および位置に関する本方法の多用性を例示するために、次いで本出願人は周知の転写因子NF−κBのためのコンセンサス配列を含有するDNAミニサークルをデザインした(図3)。1つまたは2つのκB結合部位(GGGACTTTCC)を含有する95bpミニサークルは、上で図示されたものと同じ条件において生成された(図3、D7およびD8)。反応の収率は変化せず、κB配列の位置(重複領域中で、または出発の直線状のニックの入ったDNAの末端で)に依存しなかった。次いでかかるDNAミニサークルの結合能力は、結合部位の数に従って試験された。電気泳動移動度シフトアッセイ(EMSA)は非標識DNAミニサークルおよびSYBRグリーン染色(それは本方法によって産生された多量のミニサークルによる放射性標識を回避するという長所を提示する)を使用して実行された。ミニサークルとNF−κBの結合活性の実施例は図5中で示される。第一に、単一のNF−κB結合部位(図5、A)を含有する95bpのリラックス状態の閉鎖されたミニサークルを漸増濃度のNF−κBによりインキュベーションし、次いで反応混合物をEMSAによって分析した。NF−κBタンパク質(p50/p50ホモダイマー)の存在下において、遅れたバンドはDNAタンパク質複合体に対応して観察され、その強度はタンパク質濃度の関数として増加する。第2の結合部位がミニサークル内に存在する場合、ミニサークルへ第2のタンパク質が結合したことに対応する、第2のより遅く遅れたバンドの存在が観察された(図5、B)。この結果は、短いDNAミニサークルがDNA結合タンパク質(転写因子等)を効率的に引きつけることが可能であることを示す。NF−κBは炎症性経路の刺激を介して癌に関与する。治療用の対象となる特異的な標的タンパク質を引きつけるミニサークルの能力は、治療用の適用(デコイ戦略)のために非常に興味が持たれる。
商業的に入手可能な合成DNAオリゴヌクレオチドは、固体支持体合成の過程で様々な塩基類似体および修飾により容易に官能化される。本明細書において、環状化反応が化学的に修飾したオリゴヌクレオチドを許容するかどうかを知るために、環状化の本方法論を複数の塩基修飾を含有するDNAへ拡張した。
・8−オキソグアニン:
8−オキソグアニンは、DNAが酸化条件またはイオン化照射へさらされる場合に天然で形成される塩基修飾である。かかる損傷は、8−オキソグアニンの切り出しを触媒する周知の大腸菌由来ホルムアミドピリミジン(Fpg)修復タンパク質によって修復することができ、本アッセイにおいて鎖のニックをもたらす。
・ビオチン残基
ピリミジン環のC5原子へスペーサーによって連結したビオチン分子を備えた誘導体dTヌクレオチドの存在が本方法論において使用される環状化反応を修飾するかどうかを第一に調べた。二重鎖D16(図4)を使用して本プロトコルが完了した後に、産生の収率の減少なしに純粋な閉鎖されたDNAミニサークルを得た。ビオチン残基の存在および非存在下でミニサークルはEMSAゲルの下部で単一のバンドとして移動した。ミニサークルがストレプトアビジンによりプレインキュベーションされる場合、ミニサークルがビオチン残基を含有する時のみでより遅く移動するバンドが観察され、ストレプトアビジンがビオチン標識ミニサークルを結合することを示す。反対のDNA鎖上に配置された場合に第2のビオチンも取り込むことができる(図4、D17)。したがって、Abf2p依存性環状化反応は、かさ高いDNAの修飾の存在を支援する。
ビオチンそれ自体は比較的小さな残基であるので、次いでビオチンの代わりの標識としてより大きな分子(蛍光色素分子等)を使用できるかどうかを調べた。インプットのシアニン3またはカルボキシフルオレセインにより修飾したDNA(図4、D18、D19、D20、D21)を使用して、本方法論は、シアニン3またはカルボキシフルオレセインによって部位特異的に標識された95bpミニサークルを良好な量で生成する。分光測光法測定から推定されるように、ヌクレオチドに対する蛍光色素分子の比から、1つまたは2つの蛍光色素分子が1つのミニサークルあたり存在することが確認された。
上で示された実験および結果において例証されたように、本発明の閉鎖された二本鎖ミニサークルは、組換えエキソヌクレアーゼタンパク質(エキソヌクレアーゼIIIIおよびT5エキソヌクレアーゼ等)に耐性がある。エンドヌクレアーゼ活性ではなくエキソヌクレアーゼ活性が細胞質中の外来DNA分解の主要な機構であることが知られている(Sasaki,A.and Kinjo.,M.,2010,J.Control.Release 143,104−111)。したがって、ミニサークルが細胞中で高い安定性を有するに違いないことが予想される。しかしながら、分子療法(デコイ戦略等)における核酸の使用で重要な限定工程は、血液中での大きな不安定性である。ヌクレアーゼ分解に対するDNAミニサークル感受性を決定するために、DNAミニサークルをヒト血清中で37℃でインキュベーションした。アリコートを時間の関数として採取し、ポリアクリルアミドゲル上での移動後にミニサークル安定性を分析した。出発ミニサークルの量を、図6中で示されるように時間の関数として定量化した。95bpミニサークルの半減期は、リラックス形態および拘束形態についてそれぞれ約11時間および13時間であることが見出された。比較の目的のために、本実験条件におけるスーパーコイルプラスミドDNAは、以前のデータに一致して、約1分の非常に短い半減期を示すことが見出された(Houk,B.E.et al.,1999,AAPS Pharmsci.1,1−5.)。文献(Osako,M.,K.et al.,2007,J.Gene Med.9,812−819)にも一致して、直線状のDNA二重鎖は血清ヌクレアーゼ分解に非常に影響を受けやすいことが見出された。したがって、本発明に記載のホスホジエステル骨格を備えたミニサークルは、治療用オリゴヌクレオチドとしてのミニサークルのさらなる使用のために必要とされる特性であるヒト血清中で37℃での高い安定性を示す。
本発明のDNAミニサークルを得る方法を、ミニサークルを得るための先行技術において使用された実験条件と、特に基質として直線状のニックの入っていないDNA二重鎖を使用し、かつ環状化反応の間に湾曲タンパク質の使用のないリガーゼ媒介性環状化方法と、比較した。図7は染色した未変性ポリアクリルアミドゲルのイメージを示し、Abf2p湾曲タンパク質の存在下において、リガーゼ媒介性環状化において形成されるオリゴマーの直線状産物が大幅に減少し、それと共にミニサークル産物が同時形成されることを、Abf2pの非存在下において実行された反応と比較して例証する。使用したリガーゼはT4 DNAリガーゼである。リガーゼによるDNA二重鎖のインキュベーションを、Abf2p有り(ライン5)または無し(ライン2)で実行した。
Claims (13)
- 80〜250未満の間の塩基対を含むDNAミニサークルのインビトロの産生のための方法であって、
a)少なくとも1つのリン酸化5’末端を有するニックの入った二本鎖オリゴデオキシヌクレオチド平滑末端基質であって、80〜250未満の間の塩基対を含むニックの入った二本鎖オリゴデオキシヌクレオチド平滑末端基質を提供する工程と;
b)前記ニックの入った二本鎖オリゴデオキシヌクレオチド基質、およびHMG群からの非配列特異的タンパク質からなる群から選択されるDNA湾曲タンパク質を含む反応混合物上でリガーゼ媒介性環状化を実行する工程と;
c)DNAミニサークルを得る工程と
を含む、DNAミニサークルのインビトロの産生のための方法。 - 工程c)が反応混入物を排除する工程を含む、請求項1に記載の方法。
- 反応混入物を排除する工程c)が、プロテアーゼおよびエキソヌクレアーゼからなる群から選択された少なくとも1つの酵素の添加を含む、請求項2に記載の方法。
- HMG群からの非配列特異的タンパク質からなる群から選択される前記DNA湾曲タンパク質が、HMGB1、NHP6AまたはAbf2pタンパク質である、請求項1〜3のいずれか一項に記載の方法。
- 工程a)で提供された前記ニックの入った二本鎖オリゴデオキシヌクレオチド基質が、10〜20塩基対の間に含まれる重複ニック間領域を示す、請求項1〜4のいずれか一項に記載の方法。
- 工程a)で提供された前記ニックの入った二本鎖オリゴデオキシヌクレオチド基質が2つのリン酸化5’末端を有し、工程c)で得られた前記DNAミニサークルが二本鎖の閉鎖されたリラックスDNAミニサークルである、請求項1または5のいずれか一項に記載の方法。
- 工程a)で提供された前記ニックの入った二本鎖オリゴデオキシヌクレオチド平滑末端基質がただ1つのリン酸化5’末端を有し、工程c)で得られた前記DNAミニサークルが一本鎖DNAミニサークルである、請求項2〜5のいずれか一項に記載の方法。
- d)工程a)のニックの入った二本鎖オリゴデオキシヌクレオチド平滑末端基質鎖の非リン酸化5’末端を有する鎖に相補的な直線状のオリゴヌクレオチドを添加する工程と;
e)ニックの入った二本鎖DNAミニサークルを得る工程と
をさらに含む、請求項7に記載の方法。 - a)ただ1つのリン酸化5’末端を有するニックの入った二本鎖オリゴデオキシヌクレオチド平滑末端基質を提供する工程と、
b)前記ニックの入った二本鎖オリゴデオキシヌクレオチド基質およびDNA湾曲タンパク質を含む反応混合物上でリガーゼ媒介性環状化を実行する工程と、
c)ニックの入った二本鎖DNAミニサークルを得る工程と、
d)工程c)で得られたニックの入った二本鎖DNAミニサークルへキナーゼを添加する工程と、
e)DNAインターカレーターの存在下において前記ニックの入った二本鎖DNAミニサークルをライゲーションする工程と、
f)スーパーコイルDNAミニサークルを得る工程と
を含む、請求項1〜5のいずれか一項に記載の方法。 - 少なくとも1つのリン酸化5’末端を有する前記ニックの入った二本鎖オリゴデオキシヌクレオチド平滑末端基質が、タンパク質推定結合部位、DNA結合部位、化学官能性、DNA塩基ミスマッチからなる群から選択される少なくとも1つの配列官能化をさらに含む、請求項1〜9のいずれか一項に記載の方法。
- タンパク質推定結合性部位が、転写因子、DNA修復タンパク質、テロメアタンパク質、リモデリング因子、ヘリカーゼ、ポリメラーゼ、構成上のタンパク質、トポイソメラーゼおよび制限酵素からなる群から選択されるタンパク質のための結合部位を含む、請求項10に記載の方法。
- 前記化学官能性が、部位特異的に配置された塩基修飾および部位特異的に配置された標識を含む、請求項10に記載の方法。
- a)少なくとも1つのリン酸化5’末端を有し、80〜250未満の間の塩基対を含むニックの入った二本鎖オリゴデオキシヌクレオチド平滑末端基質と;
b)HMG群からの非配列特異的タンパク質からなる群から選択されるDNA湾曲タンパク質と;
c)リガーゼと
を含む、DNAミニサークルのインビトロの産生のためのキット。
