Description
i)FIRΔexon2はFIRおよびSAP155によりプルダウンを受けた(図2);
ii)FIRのsiRNAノックダウンによりSAP155のレベルは低下し、その逆も成立した(図3);
iii)FIRΔexon2アデノウイルスベクターおよびSAP155のsiRNAノックダウンにより、c-Mycのレベルは上昇した(図4のBおよびC、図5のAおよびC);並びに、
iv)FIRΔexon2はFIRがFUSEに結合するのを強く阻害し(図7のC)、これによりc-mycのFIRによる抑制が無効化される。

を含む、癌の予防剤および/または治療剤の候補物質の同定方法。
(a)配列番号7のヌクレオチド配列の3’末端に、2〜4塩基のオーバーハングが付加されてなるもの(RNAの配列の安定性を確保するためにオーバーハングにはデオキシリボヌクレオチドを用いることが好ましく、後述する表2では「TT」が付加されている);
(b)少なくとも1つの塩基が化学的に修飾されているもの;
(c)少なくとも1つのホスホジエステル結合が化学的に修飾されているもの。
34症例の原発性大腸癌から、腫瘍を含む組織を外科的に摘出した。この摘出術の直後に、腫瘍の上皮から腫瘍サンプルを採取し、腫瘍部位から5〜10cm離れた非腫瘍部位から、対応する非腫瘍上皮サンプルを採取した。2人の病理医による顕微鏡観察により、すべての組織サンプルは腺癌であることを確認した。摘出した組織およびサンプルはすぐに液体窒素中に入れ、分析に利用するまで−80℃にて保存した。なお、術前には、すべての患者から書面によるインフォームドコンセントを取得した。
HeLa細胞、HCT116細胞、および293T細胞を、アメリカンタイプカルチャーコレクション(ATCC)より購入し、使用するまで液体窒素中で保存した。これらの細胞の培養は、10% FBS(インビトロジェン)および1%ペニシリン−ストレプトマイシン(インビトロジェン)を添加したIMDM(イスコーヴ改変ダルベッコ培地)中、5% CO2雰囲気下で37℃にて行った。
非特許文献1(Matsushita et al.)に記載の手法により、サンプルバッファー中に全細胞抽出物由来のタンパク質を溶解させ、上清中のタンパク質の量をプロテインアッセイ(バイオラッド)により測定した。
上記で得られたタンパク質を含む上清(タンパク質抽出物)を、7.5〜15%のPerfect NT Gel(DRC)を用いた電気泳動により分離し、これをタンク転写装置(バイオラッド)を用いてポリフッ化ビニリデン膜(ミリポア)上に転写した。転写後の膜を、0.5%スキムミルクPBS溶液でブロッキングした。一方、文献(Kimura et al., J Biol Chem 1996;271:21439-45)に記載のようにFIRのC末端(6B4)に対するマウスモノクローナル一次抗体が野崎博士により調製されており、本実験ではこれを用いた。当該抗体の作製では、合成ペプチドC+KVVAEVYDQERFDNSDLSA(配列番号8;C+541-559;数字はPUF60のアミノ酸を示す)を免疫用の抗原として用いた(図9のB)。また、抗FIRウサギポリクローナル抗体を調製するか、またはバイオサービス社(埼玉)より購入した。当該抗体の作製では、合成ペプチドC+EVYDQERFDNSDLSA(配列番号9;545-559)を免疫用の抗原として用いた。その他の一次抗体および二次抗体を、下記の表1に示す。
FIRの全長cDNAをp3xFLAG-CMV-14ベクター(シグマ)中にクローニングして、アミノ末端にFLAGタグを導入した。また、FIRΔexon2のcDNAをpcDNA3.1プラスミド(インビトロジェン)中にクローニングした。プラスミドの調製にはCsCl超遠心分離、またはEndofree(R) Plasmid Maxi Kit(キアゲン)を用い、構築したプラスミドについてはそのDNA配列を確認した。
Lipofectamine 2000試薬を用いて、プラスミドを細胞にトランスフェクションした。安定したトランスフェクションのために、5x104個の細胞を、上記で構築したFIR-FLAGプラスミドまたはpcDNA3.1-FIRΔexon2プラスミドでトランスフェクションし、その48時間後に10cmディッシュに移した。完全培地は、IMDM、10% FBS、および1%ペニシリン−ストレプトマイシンに加えて400mg/mLゲネチシンを含有していた。ゲネチシン耐性のコロニーが現れるまで、この完全培地を4日ごとに交換した。抗FLAG抗体および抗FIR抗体(6B4)を用いたイムノブロッティングおよび免疫染色により少なくとも30個のクローンをスクリーニングして、FIR-FLAGを安定発現した細胞についてFIR-FLAG発現クローンを見つけた。また、抗c-Myc抗体を用いた同様の手法により、FIRΔexon2を安定発現した細胞についてc-Mycタンパク質の発現を調べた。
5mLの冷バッファー(50mMリン酸塩(pH 8.0)、20mM NaCl、1mM DTT、0.1% NP-40、プロテアーゼ阻害剤カクテル(ロシュダイアグノスティクス))中に細胞(〜1x108個)を再懸濁し、氷上に15分間静置した。次いで、Dounceホモジナイザーで細胞をホモジナイズするか、または15秒間で2回激しくボルテックスにかけるかした後、100xgにて5分間遠心分離した。上記と同様の冷バッファーでペレットを2回洗浄してから、溶解バッファー(50mMリン酸塩(pH 8.0)、150mM NaCl、1mM DTT、0.1% NP-40、プロテアーゼ阻害剤カクテル)中に可溶化させ、次いで20000xgにて1時間遠心分離した。その後、上清の核タンパク質をウエスタンブロットに用いた。
2つの異なる手法を用いて、FIR結合タンパク質を網羅的にスクリーニングした。1つは、LC-MSでプルダウンしたFlag共役ビーズを介したGeLC-MSである。まず、消化したペプチドを、NanoSpace HPLCポンプ(株式会社資生堂ファインケミカル事業部)およびMagic 2002スプリッター(AMR)が取り付けられた0.3×5mmのLトラップカラムおよび0.1×150mmのLカラム2(化学物質評価研究機構)に注入した。移動相の流速は500nL/mLであった。移動相の溶媒組成については、溶媒B(90%v/v CH3CNおよび0.1%v/v HCOOH)に対する溶媒A(2%v/v CH3CNおよび0.1%v/v HCOOH)の混合比が60分のサイクルで変化するようにプログラムした:5%-45.5% B 35分、45.5%-90% B 4分、90% B 0.5分、90%-5% B 1分、5% B 20分。精製されたペプチドを、HPLCからLTQ XL(イオントラップ質量分析計、サーモサイエンティフィック)に、PicoTip(ニューオブジェクティブ)を用いて導入した。Mascot検索エンジン(マトリックスサイエンス)を用いて、ペプチドの質量およびタンデム質量スペクトルからタンパク質を同定した。ペプチドの質量データについては、MASCOT検索エンジンを用いてHuman International Protein Indexのデータベース(IPI、2009年7月、エントリー数80412、欧州バイオインフォマティックスインスティテュート)を検索することによりマッチングを行った。データベース検索のパラメータは以下の通りであった:peptide mass tolerance 1.2 Da; fragment tolerance, 0.6 Da; enzyme set to trypsin, allowing up to one missed cleavage; variable modifications, methionine oxidation。同定データ(MASCOT datファイル)をScaffold 3.0.2ソフトウェア(プロテオームソフトウェアインコーポレイテッド)により組織化した。タンパク質同定の最小基準として、タンパク質・ペプチドの閾値は95.0%(Scaffold's probability threshold filter)とし、ユニークペプチドの数は2とした。なお、FIR-FLAGで一時的にトランスフェクションされた293T細胞の核抽出物を用いた直接ナノフロー液体クロマトグラフィ−タンデム質量分析システムの手法については、文献(Natsume et al., Anal Chem 2002;74:4725-33)に記載されている。
FIR-FLAGを安定発現しているHeLa細胞をカバースリップ上で一晩増殖させた後、非特許文献1に記載の免疫細胞化学法に供した。抗FLAGマウスモノクローナル一次抗体(サンタクルーズバイオテクノロジー)およびSAP155に対するポリクローナル一次抗体を、ブロッキングバッファーを用いて1:500および1:200にそれぞれ希釈した。上述したカバースリップを室温にて1時間インキュベートし、PBSで洗浄した後、以下の二次抗体を1:1000に希釈してアプライした:Alexa FluorTM488共役ヤギ抗ウサギIgG二次抗体または594共役ヤギ抗マウスIgG抗体(モレキュラープローブス)。DAPI III(Vysis)を用いてDNAを対比染色して、免疫蛍光顕微鏡(ライカQFISH;ライカマイクロシステムズ)下で細胞を観察した。本実験で用いた他の一次抗体および二次抗体については、上記の表1に示した。
FIRとSAP155との二量体を、シグマアルドリッチより購入した。FIRsiRNAの標的配列およびSAP155siRNAの標的配列を、下記の表2に示す。
RNeasyTM Mini Kit(キアゲン)を用いて、HeLa細胞からtotalRNAを抽出した。このtotalRNAから、1st strand cDNA Synthesis Kit for RT-PCR(ロシュ)によりcDNAを合成した。このcDNAをテンプレートとして、適当なプライマーを用いたRT-PCRによりFIR cDNAを増幅した(上記表2を参照)。GAPDH cDNAを同様に増幅し、コントロールとした。これらのPCR産物を2.5%アガロースゲル(プロメガ)上にロードし、Gel Extraction KitTM(キアゲン)により精製し、DNA配列決定用にpGEM(R)-T Easyベクターシステム(プロメガ)にクローニングした。
SSAを、文献(Kaida et al., Nat Chem Biol 2007;3:576-83)の記載に従って合成した。また、FIRアデノウイルスベクターおよびFIRΔexon2アデノウイルスベクターを構築した(図8)。具体的には、AdEasy XLシステム(ストラタジーン)を用いて、大腸菌の相同組み換えにより、全長ヒトFIRタンパク質を発現する組み換えアデノウイルスベクターを構築した。pcDNA3.1-FIR(もしくはFIRΔexon2)のHindIII-PmeI断片、またはpcDNA3.1-CMV-LacZもしくはpcDNA3.1-CMV-GFPのHindIII-EcoRV断片を、pShuttle-CMVのHindIII-EcoRV部位にクローニングして、pShuttle-CMV-FIR(もしくはFIRΔexon2)、pShuttle-CMV-LacZまたはpShuttle-CMV-GFP(コントロール)を作製した。得られたベクターをPmeI消化により直線化し、次いで大腸菌BJ5183-AD-1株にコトランスフェクトした。組み換え体をPacI消化により直線化し、E1 trans相補細胞である293細胞株にトランスフェクトして、Ad-FIR(FIRΔexon2)およびAd-LacZを作製した。これらのウイルスを、アデノウイルスパッケージング293細胞系(ATCC)中で増殖させ、二重CsCl密度勾配遠心分離および10%グリセロール含有10mM Trisバッファー(pH8.0)中での透析により精製した。公知の293細胞の限界希釈法(すなわち、293細胞を用いたプラーク形成アッセイ(TCID50法))によりウイルス力価を測定した。ウイルスは分注し、使用まで−80℃にて保存した。これらの組み換えアデノウイルスベクターは、c-Mycの発現に対する作用を調べる目的で使用した。
二量化を抑える目的で、C末端(95アミノ酸)をトランケートしたFIR(447アミノ酸)またはFIRΔexon2(418アミノ酸)(いずれもFIRのRRM1(RNA認識モチーフ1)およびRRM2を含む)をpET21bベクター(ノバジェン)のNdeI/XhoI部位にクローニングしてC末端にHis-タグを導入し、次いでBL21-CodonPlus(DE3)-RIPLコンピテント細胞(ストラタジーン)にトランスフェクトした。100mg/mLアンピシリンおよび34mg/mLクロラムフェニコールの存在下、TB培地中で培養を行った。0.5mM IPTGの添加により発現を誘導し、次いで30℃にて4時間、培養を継続した。遠心分離により細胞を回収し、PBS中で超音波破砕した。遠心後の上清をHisTrap HP(GEヘルスケア)にアプライし、イミダゾール直線濃度勾配により溶離した。溶離したタンパク質を、50mM Tris/HCl(pH8.0)に対して透析し、次いでHiTrap Q HPカラム(GEヘルスケア)にアプライした。NaCl直線濃度勾配(0.2〜1.0M)によりFIRまたはFIRΔexon2を溶離した。溶離したタンパク質を濃縮してHiLoad16/60 Superdex75pgゲル濾過カラム(GEヘルスケア)にロードし、次いで50mM Tris/HCl、150mM NaCl、10%グリセロール、pH8.0で0.5mL/分の速度で溶離した。
ssDNAオリゴヌクレオチドおよび5'または3'がビオチン化されたssDNAオリゴヌクレオチドについては、化学的に合成した(日本遺伝子研究所)。
FUSEアンチセンスssDNAオリゴヌクレオチドを用いたFIRまたはFIRΔexon2のタンパク質結合アッセイを、LightShift(登録商標)化学発光EMSAキットにより行った。製造者の指示書に従い、陽性対照としてはEBNA-1タンパク質およびEBNA-1結合DNA配列(サーモサイエンティフィック)を用いた。
siRNAの存在下または非存在下で、プロテアソーム阻害剤による処理を行った。これにより、SAP155のノックダウンがFIR類の発現レベルを低下させるメカニズムや、FIR類のノックダウンがSAP155の発現レベルを低下させるメカニズムを解析した。
癌組織と非癌上皮細胞との間でのSAP130、SAP145、SAP155、およびFIRの発現の比較は、スチューデントのt検定により評価した。FIRおよびSAP155の発現の相関については、ピアソンの積率相関係数を用いて評価した。
(大腸癌組織におけるFIRの発現とSF3bサブユニットの発現との関係)
FIRはPUF60のスプライシングバリアントである(FIRはexon5を欠いている)が、大腸癌組織においては全FIRが活性化されている(非特許文献1)。上述したように、正常状態において、SF3bは腫瘍を促進しているものと考えられていることから、本発明者らは、ヒト大腸癌組織由来の切除サンプルを用いて、SF3bの発現を調べた。結果を図1のA〜Dに示す。なお、本実験では、適合した30の腫瘍サンプル(T)および近接する非癌上皮組織(N)から全タンパク質溶解物を調製した。図1のAに示すように、大腸癌組織では、FIR、SAP155、およびSAP130が活性化されていたのに対し、SAP145はダウンレギュレートされていた。なお、内部コントロールとしてはβ−アクチンを用いた。また、図1のAに示す各バンドの強度をNIH Imageにより測定し、(T)と(N)との間で、SAP155、SAP130、FIR、およびSAP145のタンパク質レベルのa−アクチンに対する相対平均値を算出した(図1のB)。図1のBに示すように、(T)ではSAP155、SAP130、およびFIRの発現レベルが(N)に対して有意に増加していた(p値はそれぞれ0.032、0.005、および0.001(t検定))。一方、SAP145の発現は、(T)よりも(N)で有意に高発現していた(p値は0.03(t検定))。そして、図1のCに示すように、各大腸癌組織サンプルにおいて、FIR-SAP155、FIR-SAP130、およびSAP155-SAP130の発現は(T)と(N)との間で相関していた。ピアソンの積率相関係数(r)は、FIR-SAP155については0.78(T)および0.95(N)、FIR-SAP130については0.66(T)および0.74(N)、SAP155-SAP130については0.80(T)および0.71(N)であった。さらに、転写レベルにおいても、c-myc、FIR、FIRΔexon2、SAP155、およびSAP130のmRNAはすべて、対応する非癌上皮組織と比較して、大腸癌組織において有意に活性化されていた(図1のD)。また、c-myc mRNAおよびFIRΔexon2 mRNAは明らかに過剰発現しており、FIRΔexon2/FIR mRNAの比も増大していた。
FIRおよびSAP155の細胞内における局在化を免疫蛍光顕微鏡により分析した。その結果、図2のAに示すように、内因性FIRおよびSAP155は核質に局在化していた。
FIRとSAP155との機能上の関係を探る目的で、siRNAによるSAP155のノックダウンがFIRのスプライシングおよび発現に及ぼす影響を調べた。HCT116細胞またはHeLa細胞をSAP155 siRNAで48時間処理したところ、図3のAに示すようにFIRのスプライシングパターンが変化し、内因性の全FIRタンパク質の量も減少した。そして、FIRの新規なスプライシングバリアントとして、Δ3(エキソン1、3、6〜12)およびΔ4(エキソン1、6〜12)が見出された(図3のAおよびB、図9のAおよびC)。定量的リアルタイムPCR(qRT-PCR)の結果、HCT116細胞およびHeLa細胞のSAP155 siRNA処理により、FIR mRNAに対するΔ3およびΔ4 mRNAの比が増大していた(図3のA、下段)。また、HeLa細胞ではFIR mRNAに対するFIRΔexon2 mRNAの比も増大していた(図3のA、下段)。一方、HCT116細胞ではFIR mRNAに対するFIRΔexon2 mRNAの比に有意な変化は見られなかった。
大腸癌では、FIRと、SF3bのサブユニットであるSAP155およびSAP130との発現が有意に相関しているが、FIRとSAP145とは相関していない(図1のC)。SF3bはサブユニットであるSAP130、SAP145およびSAP155をほぼ等しい化学量論量で含んでいるが、プルダウン分析の結果から、FIRはSAP155に対して有意に高い親和性を有することが示されている(図2のB〜D)。この原因を探索する目的で、2つの異なる分析手法により、FIRに結合するタンパク質を網羅的にスクリーニングした。
c-mycの発現の増加が細胞内でのFIRの活性の低下に起因するものであるか否かを調べる目的で、SAP155 siRNAまたはSSA処理によるc-Mycの発現の増加がFIRによって抑制されるか否かという観点から、SeV/ΔF/FIR(Kitamura A et al., Cancer Sci 2011; 102:1366-73)の効果を調べた。SeV/ΔF/FIRは、SSAにより誘導されたc-Mycの活性化を抑制した(図4のA、レーン2とレーン1との比較)が、c-Mycのbasalの発現量まで抑制することはなかった(図4のA、レーン4とレーン3との比較、レーン6とレーン5との比較)。これらの結果は、FIRが活性化されたc-mycの転写を抑制する一方でbasalの転写は抑制しないという従来の報告(Liu J et al., Mol Cell 2000;5:331-41)とも一致している。そこで本発明者らは、Ad-FIRおよびFIR-FLAG発現ベクターを用いて同様の実験を行ったが、その結果については解釈が容易ではない(データは示さず)。Ad-FIRΔexon2は、HeLa細胞におけるc-mycの転写だけでなくc-Mycのタンパク質発現をも活性化する(図4のB)。しかし、Ad-FIRΔexon2によるc-Mycタンパク質の活性化をウエスタンブロットにより評価したところ、その活性化は独特なものであり、c-mycの転写活性化のみによって説明することは困難であった。この現象を説明しうる可能性の1つは、c-Mycタンパク質がAd-FIRΔexon2によって修飾されてより安定な形態へと変化し、これが細胞内に蓄積している、というものである。換言すれば、転写抑制ドメインを欠くAd-FIRΔexon2が、転写レベルだけでなくタンパク質レベルをも介して直接的または間接的にc-mycの発現を活性化していると考えられ(図4のB〜D)、このことから、FIRΔexon2はFIRの抑制因子としての機能とは逆の作用を発揮しているということが示唆される。実際に、Ad-FIRおよびAd-FIRΔexon2はc-Mycのタンパク質発現に対して拮抗的に作用した(図4のD、レーン3とレーン6との比較)。SSA処理によってもc-Mycの発現が増加したが、このとき内因性の全FIRの発現はわずかに減少した(図10)。これらの結果から、HeLa細胞において、SAP155 siRNAまたはSSA処理によるc-mycの増加はFIR活性の低下によるものである、または、c-Mycの発現はFIRおよびFIRΔexon2の発現のバランスにより制御されている、ということが示唆される。まとめると、FIRΔexon2はc-Mycタンパク質の発現についてFIRと拮抗し、SAP155を介したFIRの選択的スプライシングはc-myc発現の分子スイッチとして作用するといえる。
SAP155のノックダウンによってc-mycの転写抑制因子であるFIRの発現が低下することから、c-Mycの発現は、少なくとも部分的にはSAP155により調節されている可能性がある。実際、HeLa細胞では、SAP155 siRNA処理によりc-Mycの発現は明らかに増加したが、FIRタンパク質の発現は減少した(図5のA)。したがって、SAP155 siRNAによるc-Mycの活性化はFIRを介した間接的なものであると考えられる。Ad-FIRΔexon2によるc-Mycの活性化(図4のB)で見たように、SAP155 siRNAによるc-Mycタンパク質の活性化は独特であり、c-mycの転写活性化のみによって説明することは容易ではない(図5のA、下段)。SAP155 siRNAはSAP130のレベルをも低下させた(図5のB)ことから、SAP155、SAP130、およびFIRは複合体を形成していることが示唆される。そして、c-Mycタンパク質の発現とFIRΔexon2との関係をさらに調べる目的で、本発明者らは、FIRΔexon2/FIR mRNAの比の値を、SAP155ノックダウン時(図5のC)またはSSA処理時(図5のD)について測定した。予想通り、FIRΔexon2/FIR mRNAの比の値はc-Mycタンパク質の発現と高い相関を示した。これらの知見から、FIR pre-mRNAのスプライシングを阻害し、ひいてはFIRΔexon2/FIR mRNAの比の値を低下させると、SAP155ノックダウンまたはSSA処理の際に、c-myc遺伝子の転写のみならずc-Mycタンパク質のレベルも影響を受けることが示唆される。
これらの結果から、FIRはSF3b、SAP155、およびSAP130と高い親和性を有していることが示唆される。よって癌細胞では、通常のSF3b複合体に加えて、SAP155/FIRまたはSAP155/130/FIRが異常な複合体を形成しているものと考えられ、この異常な複合体がc-myc pre-mRNAのスプライシングを阻害している可能性がある。実際、c-myc遺伝子のイントロン1は癌組織において、隣接する非癌上皮細胞よりも有意に多く転写された(図6のA)。なお、癌組織では、スプライシングを受けていない成熟c-myc mRNAも過剰に発現している(Matsushita K et al., Cancer Res 2006;66:1409-17)。数多くのプライマーセットを用いたRT-PCRでは、SAP155 siRNAにより全c-myc成熟mRNAレベルが上昇し(図5のA)、これと併せてイントロン1を含む未成熟なc-myc mRNAのレベルも上昇した(図6のB)。これらの結果から、c-mycの全発現量はSAP155のノックダウンにより活性化されることが確認された。また、SSAはc-myc pre-mRNAのスプライシングを強く阻害している可能性がある(図6のC)。FIR siRNAもまた、c-myc pre-mRNAのスプライシングをわずかに阻害した(図6のD)。まとめると、ヒト大腸癌組織では、FIRまたはSAP155の発現が阻害されると、c-myc遺伝子の転写およびスプライシングの双方が少なくとも部分的に影響を受けるといえる。
C末端の95アミノ酸を欠失しつつRRM1およびRRM2を含むFIRΔC-Hisタグタンパク質またはFIRΔexon2ΔC-Hisタグタンパク質を精製した(図7のA)。ゲルシフトアッセイ(EMSA)の結果から、FIRΔexon2ΔCはFIRΔCがFUSEに結合するのを阻害することが判明した(図7のB)。ここで、FIRおよびFIRΔexon2は複合体を形成する(図2のC)ことから、FIRΔexon2/FIR複合体がFIRのFUSEへの結合を阻害していることが示唆される。最後に、FIR/FIRΔexon2/SAP155/SAP130の機能モデルを図7のCに示す。FIRはc-myc遺伝子の転写を抑制し、SAP155は非癌細胞における選択的スプライシングに関与する(図7のC、左)。これに対し、FIRΔexon2はFIRがFUSEに結合するのを阻害し、その結果、癌細胞ではSF3bの高度の機能不全を伴うc-mycの活性化がもたらされることとなる(図7のC、右)。
i)FIRΔexon2はFIRおよびSAP155によりプルダウンを受けた(図2);
ii)FIRのsiRNAノックダウンによりSAP155のレベルは低下し、その逆も成立した(図3);
iii)FIRΔexon2アデノウイルスベクターおよびSAP155のsiRNAノックダウンにより、c-Mycのレベルは上昇した(図4のBおよびC、図5のAおよびC);並びに、
iv)FIRΔexon2はFIRがFUSEに結合するのを強く阻害し(図7のC)、これによりc-mycのFIRによる抑制が無効化される。
大腸癌以外の癌組織として、肝癌、下咽頭癌、および食道癌におけるFIR/FIRΔexon2およびSAP155のmRNAおよび/またはタンパク質の発現を調べた。
