Description
(a) 検出剤を提供する工程であって、検出剤が:

ここで、前記第二アームは、増強表面への第二標識の会合を促進することが可能な表面探索基(surface seeking group; SSG)をさらに含む、プローブ、
(ii)前記第一および第二標識部分が、互いに、かつ増強表面に対して近接するように、前記プローブに前記SSGを介して会合した増強表面、

(b)サンプルを検出剤に曝露する工程と、
(c)サンプル中に存在する任意の標的配列へのTCSのハイブリダイゼーションを、前記剤のSERSスペクトルの変化によって検出する工程と、
を含む方法が開示される。
「サンプル核酸」は、DNA(任意の供給源からのもの、たとえばゲノムDNA、cDNA、合成DNAなど)、RNA(たとえば、mRNA、tRNA、rRNA、合成RNAなど)またはこれらの誘導体を含む、任意の核酸であることができる。一般的に、それは少なくとも10ヌクレオチド長、より好ましくは少なくとも20、30、40、50、100または200ヌクレオチド長である。サンプルは、所定の供給源に存在する核酸の全てまたはその一部のみであることができる。サンプルは、その中のサンプル核酸を試験過程においてより利用可能とするために、試験する前に調製してもよい。たとえば、サンプル核酸を完全にまたは部分的に精製してもよく、および/または、断片を産生し、分離してもよい。直接サンプル中の核酸を使用することに対する代替策として、またはこれに追加して、複製物を調製し使用してもよい(たとえばPCRを用いて)。用語「サンプル核酸」は、これら全ての可能性をカバーする。
剤のTCSは、一般的に、標的配列の全部または一部に相補的である、核酸(DNAもしくはRNA)または修飾核酸、または核酸アナログに基づく。
ステム二本鎖は、好ましくは3〜25ヌクレオチドの間の長さ、より好ましくは6ヌクレオチドと12ヌクレオチドの間の長さである。一般的に、それは、単一のプローブをヘアピン状にする相補配列(第一および第二アーム)により形成され、すなわち、好ましくは、第一アームは、第一アームの末端に直接隣接する6〜12ヌクレオチドの間の配列であって、第二アームの末端に直接隣接する第二アーム配列のヌクレオチドに相補的な配列を含む。好ましくは、二本鎖の融解温度は、選択された検出温度(この検出温度は、一般的に室温である)より少なくとも5℃高い。
これは、たとえばWO 97/05280(ストラスクライド大学)に開示されているような慣用の方法によってもよい。
第一標識がフルオロフォアである場合、蛍光の検出は、最初の迅速スクリーニングとして用いることができる(たとえば、「ホット」なウェルを検出するためのマイクロタイタープレートにおいて)。最初のスクリーニングで陽性蛍光をもたらしているサンプルは、その後SERSによって調べることができる。
下記の実施例で述べるとおり、第一標識部分(蛍光とSERSの両方によって検出可能)が5'アーム配列に結合し、かつ、第二標識部分が3'アーム配列に結合することが好ましい。しかし、この逆(すなわち、3'末端にフルオロフォア)もまた利用することができる。

シアニンとキサンチン、たとえばメチル、ニトロ、スルファノおよびアミノ誘導体、および、
サクシニルフルオレセイン
を含む。
「表面探索基」(SSG)は、金属表面に極めて緊密に結合するものであり、WO 97/05280(ストラスクライド大学)において述べられている。SSGは、一般的に、錯体生成性もしくはキレート性であり、または架橋配位子もしくはポリマー形成基を含む。SSGと金属表面との間の相互作用は、典型的には、表面上への錯体の化学吸着によるか、または錯体と表面上のコーティングとの化学結合による。
トリアゾール基(式A1)は、窒素の孤立電子対が豊富であり、ある種の金属コロイドに対して特別な親和性を有するようである。したがって、剤へのこの基の組み込みは、特に好ましい。なぜならば、トリアゾール基を組み込むことによって、標識が表面へ近接することを増大させることができ、それにより、プローブが標的配列に結合した場合に表面増強効果が生じさせることができるからである。

ベンゾ置換基(RB、RB4、RB5、RB6、RB7)の各々は、独立して-Hであるか、または、フェニル/ナフチルアゾ置換基における置換基について以下に定義するRPおよびRNである。
アゾ置換基、RAZは、独立してC6〜20カルボアリールまたはC5〜20ヘテロアリールであり、場合によっては置換されている。
1つの実施形態において、RAZは、独立して二環のC9〜10カルボアリールまたはC8〜14ヘテロアリールであり、場合によっては置換されている。

SERRSビーコンは各末端に標識を必要とし、これはプローブのデザインに影響を及ぼす。5'標識のための複数の市販のフルオロフォアがあるが、我々は、5'-末端においてより容易である、我々の特別に設計された表面錯体形成色素を付加することとした。これまで、我々はいくつかの方法18、20を介して5'-末端においてこれを達成する方法を開発してきており、今回はディールスアルダー付加環化19を支持した。しかしなから、これは、3'-フルオロフォアが必要なこと意味している。
上述のとおり、SERRSビーコンにおいては、ビーコンがクローズド状態にある場合に強いSERRSシグナルが生成され、これはFAMおよびpABT色素の両方の存在を示す。これは、pABT色素がSERRSビーコンをナノ粒子上に固定化し、FAMを表面に近づけさせ、SERRSを発生させるために起こる。表面探索色素が存在しない場合、FAMが銀の上へよく吸着しないため、FAMで標識されたオリゴヌクレオチドは弱いSERRSを与える。SERRSビーコンにおいては、FAMがpABT色素よりおよそ2桁強いシグナルを与えるため、実際はFAMシグナルが優勢である。
SERRSビーコンと共に利用することができる種々のフォーマットを調査するため、さらなる消光を与え、SERRSを生成する基材として、銀/PVA表面を用いた。用いた表面は、複数のSERRS実験で使われたものであった。たとえば、Vo-Dinhら10による使用は、SERRSバイオチップとしてのものであり、我々は、その後に、ベンゾトリアゾール色素で標識されたオリゴヌクレオチドからSERRSを得るためのその使用を示した。銀/PVAフィルムは強靱であり、取扱が容易で、スポットの制御不能な拡散を防ぐPVA表面の親水性により、SERRSビーコンの正確なスポッティングが可能である。この応用では、表面はSERRSビーコンを含むように修飾され、すなわち、SERRSビーコンを、バッファー溶液中で表面に添加し、20分間放置してから、水で複数回洗浄した。ナノ粒子で用いたのと同じ実験を銀フィルム上で繰り返し、スペクトルを得た(図3を参照)。ナノ粒子と同様に、ビーコンの正確な相補物は、SERRSスペクトルに非常に明白な変化を与えた。この実施例において、および、固体表面上では、蛍光の変化は、ナノ粒子で観察されたより効果的でないハイブリダイゼーション指標であることが示され、これは恐らく、プローブが表面から離れて自由に動くことができるバッファー溶液が少なかったためである。しかしながら、SERRSが予想通りに変化したという事実は、表面上のオープンビーコンの異なる性質を示すものである。一塩基ミスマッチ配列およびナンセンス対照は、スペクトルに何の変化も示さず、これは、ビーコンの特異性を証明するものである。
フルオロフォアが組み込まれたSERRSビーコンにおいては、表面探索SERRS標識は、両者が増強表面上に存在するときに、フルオロフォアから蛍光を消光する効果を好ましくは有する。SERRS標識を調査し、最適化するために、レンジ(range)を調製し、その消光特性を、2つのフルオロフォア-FAMおよびCy5に対するTAMRAおよびDABSYLと比較した。
5×10-8Mの消光剤濃度についての量子収率データはまた、消光剤に関する量子収率パーセンテージを計算するのにも用いた。これは、色素の消光効率に関してより容易に理解される値をもたらすために行った。これは、代表値を与えるために、フルオロフォアのものと同じ濃度で計算した。以下の等式を用いた。
・二置換の芳香環は、一置換の芳香環よりも良好であった。
・予想外に、電子供与基は、電子求引基よりも良好であった。
・ベンゾトリアゾール環系中のアゾ結合の位置は、消光に大いに影響する。たとえば、これは(FAMに関して)、「6位」の本来の色素についての≒60%から、>95%(「7位」について)まで増大し得る。

SERRSビーコンは、所望の配列を、FAM CPG固体支持体(Transgenomic、グラスゴー、英国)上に、ホスホルアミダイト化学によるExpedite 8909 DNA合成装置を用いて合成し、ブタジエンモノマーを最後の5'残基として付加することにより作製した。濃縮アンモニア中での50℃で16時間の切断および脱保護により、5'-ジエン3'-FAM修飾配列を得、これを逆相HPLCにより精製した。ベンゾトリアゾールアゾ色素のマレイミド(3当量、30%のMeCNを含むリン酸ナトリウムバッファー、pH 5.5)を、ジエンオリゴヌクレオチドに添加し、16時間40℃で暗中に放置した。SERRSビーコンは、C18 Supelcoカラムにて、バッファーA=0.1MのトリエチルアンモニウムアセテートpH6.5、バッファーB=75%のアセトニトリルを含む0.1Mのトリエチルアンモニウムアセテートを用いて、Bを20から70%にグラジエントをかけて、25分間、流速1ml分-1の逆相HPLCによって精製した。
バッファー(1mMのMgCl2、20mMのトリスHCL、pH8.0)中のSERRSビーコン(150μl、2×10-6M)に、上記の所望の配列(5当量)を添加し、その後、分析の前に、40分間室温に放置した。
クエン酸還元銀ナノ粒子は、先に報告されたとおりに作製した。9分析のために、上記からのSERRSビーコン混合物(20μl)を、スペルミン四塩酸塩(10μl、1×10-5M)と共に銀ナノ粒子(200μl)に添加し、SERRSビーコンの終濃度1.2×10-7Mを得た。SERRSは、Renishaw Ramascope 200にて、514.5nmの励起で、10秒間の2回のスキャンにより蓄積した。
銀/PVAフィルムは、先に報告されたとおりに作製した。10上記からのSERRSビーコン混合物(10μl)をフィルムに添加し、20分間静置した。フィルムは水でよく洗浄し、その後、Renishaw Ramascopeにより、上記と同様だが、25%のレーザー出力で検討した。
1H NMRスペクトルは、Bruker DPX 400MHz分光計で記録した。質量分析は、大学のサービスとしてJEOL AX505分光計にて行った。UV-可視スペクトルは、水、DMF、アセトニトリル(70:15:15)の混合溶媒中、Varian Carey 300 Bio分光光度計にて記録した。蛍光発光スペクトルは、Varian Carey Eclipse蛍光分光光度計にて記録した。
PABTは、Analyst (2003) 128、6、692-699に記載のとおりに調製した。

(i)核酸を合成する工程であって、核酸が、検出すべき標的ヌクレオチド配列に相補的な標的相補配列(TCS)、および、TCSに隣接する第一および第二オリゴヌクレオチドアームを含み、
前記第一および第二オリゴヌクレオチドアームがステム二本鎖を形成することが可能であり、
ここで、前記核酸が3'から5'方向へ合成され、
かつ、核酸の3'末端が、表面増強ラマン分光法(SERS)によって検出可能な第二標識部分を介して固体支持体につながれており、かつ、金属表面上への第二標識の会合を促進することが可能な表面探索基(SSG)を含む、
工程、
(ii)前記核酸の合成に続き、核酸の5'末端に、SERSによって検出可能な第一標識部分を結合する工程、
を含む方法。 - 請求項1から27のいずれか一項に記載の方法に用いる検出剤であって、
(i)標的ヌクレオチド配列に相補的な標的相補配列(TCS)、および、TCSに隣接する第一および第二オリゴヌクレオチドアームを含むプローブであって、
前記第一および第二オリゴヌクレオチドアームはステム二本鎖を形成し、
かつ、前記第一アームには、蛍光及び表面増強ラマン分光法(SERS)によって検出可能な第一標識部分が組み込まれ、
かつ、前記第二アームは、SERSによって検出可能な第二標識部分で終止し、
ここで、前記第二アームは、金属表面への第二標識の会合を促進することが可能な表面探索基(SSG)をさらに含む、
プローブ、
(ii)前記第一および第二標識部分が、互いに、かつ金属表面に対して近接するように、前記プローブに前記SSGを介して会合した金属表面、
を含む検出剤。 - 各々が特徴的なTCSおよび特徴的な第一および/または第二標識部分を有する、2種以上の請求項35に記載の検出剤を含む組成物。
- サンプル核酸中の2種以上の標的ヌクレオチド配列の存在または不存在を決定するための、請求項1から27のいずれか一項に記載の方法であり、
請求項35に記載の複数の検出剤であって、各剤が前記標的ヌクレオチド配列のうちの1つに相補的な標的相補配列(TCS)を含む検出剤を提供する工程を含み、
かつ、各剤は識別可能な検出特性を有し、
かつ、サンプル中に存在するその対応する標的ヌクレオチド配列への、各TCSのハイブリダイゼーションの検出が、各剤のSERSスペクトルにおける、各剤に対して特徴的である変化によって検出される方法。 - 標的ヌクレオチド配列が遺伝子マーカーを含む、請求項1から27のいずれか一項に記載の方法。
- (i)前記方法が、サンプル中の場合によって病原性である生物の存在の検出のための方法であって、標的ヌクレオチド配列の存在が前記生物の存在と関連している方法、または、
(ii)前記方法が、核酸サンプルを採取した個体における疾患の診断または予後診断のための方法であって、前記疾患がDNA変化と関連しており、かつ、標的ヌクレオチド配列が、変化が生じる配列に対応している方法、または、
(iii)前記方法が、特定の表現型特性を有する生物を選択するための方法であって、前記特性が標的ヌクレオチド配列と関連している方法、または、
(iv)前記方法が、特定の遺伝子をコードしている核酸を単離するための方法であって、標的ヌクレオチド配列がその遺伝子に関連しているか、またはその遺伝子内にある配列に対応している方法、または、
(v)前記方法が、核酸サンプルを採取した生物の系統発生学的分類のための方法であって、標的ヌクレオチド配列が、集団、種または属に関連している方法、または、
(vi)前記方法が、核酸サンプルを採取した個体の特定のための方法であって、標的ヌクレオチド配列がその個体と関連している方法、または、
(vii)前記方法が、mRNAサンプルを採取した細胞または組織の発現プロファイリングのための方法であって、標的ヌクレオチド配列がその細胞または組織と関連している方法、
である、請求項1から27のいずれか一項に記載の方法。 - 標的ヌクレオチド配列が、遺伝子をサイレンシングすることが可能な低分子干渉RNAの配列を含む、請求項1から27のいずれか一項に記載の方法。
- SERSがSERRSである、請求項1から27又は37から40のいずれか一項に記載の方法。
- SERSがSERRSである、請求項28から34のいずれか一項に記載の方法。
