I. 一般
本発明は、テイル切断後のプローブの結合安定性を保持しつつ核酸サイクリングを行う利点、優れた標的-特異的酵素的切断反応、実質的に瞬間的で高度に感受性のレポーター検出の可能性およびさらなるプライマー、ポリメラーゼ以外のさらなる酵素またはさらなる工程を必要とせずに増幅手順と検出を直接結びつける能力を組み合わせたアッセイ方法を提供する。
本明細書において用いる、AP部位プローブは、そのホスフェート基のホスホジエステル結合の3’末端にてAPエンドヌクレアーゼ切断部位および官能基を含む機能的化学的テイルRに結合しているオリゴヌクレオチド配列NAから構成される核酸プローブである。好適な態様において、ホスフェート基はヒドロキシプロリノールリンカーを介して機能的化学的テイルに結合している。官能基はレポーターであってもクエンチャー基であってもよい。
本発明は、標的核酸にハイブリダイズするオリゴヌクレオチドNAおよび、検出可能なレポーター基と、NAの3’末端ヌクレオチドに対してホスフェート基のホスホジエステル結合を介して結合しているAPエンドヌクレアーゼ切断部位を含む機能性テイルRから構成されるAP部位プローブを提供し、ここでレポーター基は機能的化学的テイルRがNAに結合している場合には検出されないものである。APエンドヌクレアーゼはNA成分が相補的な標的核酸にハイブリダイズした場合には機能性テイルRを優先的に切断し、APエンドヌクレアーゼによるその切断の結果遊離の3’−OH基が生じる。好適な態様において、機能性テイルRはNA 末端3’ホスフェート基にヒドロキシプロリノールリンカーを介して結合している。好適な態様において、レポーター基はフルオロフォアである。いくつかの態様において、AP部位プローブはさらにAPエンドヌクレアーゼ切断不能リンカーを介してその5’末端に結合したクエンチャーまたはクエンチング分子を有する。
核酸、AP部位および機能性テイルを含むプローブは、一本鎖核酸(「ssNA」)および二本鎖核酸(「dsNA」)の検出に有用である。二本鎖核酸の検出に用いる場合、dsNAの集団がAP部位プローブを用いて検出すべきssNAを十分な量にて含まない場合、dsNAは十分な量のssNAを含むように調製する。通常、dsNAは検出の前に高温で融解または変性させる。また、dsNAはプローブおよびエンハンサーが相補的な標的核酸のフラグメントが一本鎖となり、残りの標的が二本鎖となるように調製してもよい。一本鎖標的核酸は二本鎖形態から利用可能な分子生物学的または物理化学的方法を用いて単離でき、例えば、鎖-特異的酵素的分解、二本鎖標的の制限消化の後の熱処理、または配列に組み込まれたアフィニティー標識によるアフィニティー捕捉の後の相補鎖からの熱誘導性分離などの方法を用いるとよい。
NA成分におけるヌクレオチド数は目的に応じて3〜200、3〜100 または3 〜200 ヌクレオチド長とすればよい。通常、NAの長さは5〜30ヌクレオチドである。より典型的には、NAの長さは6-25、7-20、または8-17核酸である。NA成分は約 6、7、8、9、10、11、12、13、14、15または16 核酸の長さであることが多い。通常、NA成分のハイブリダイゼーション融解温度は 約 10〜80℃、より典型的には約 20〜70℃、そして好ましくは約 30℃、40℃、50℃または60℃である。
機能性テイルRにより、エンドヌクレアーゼテイル切断反応の検出が可能となる。Rの構造は鋳型-特異的に、エンドヌクレアーゼテイル切断反応を支持する限り、いかなるサイズおよび組成であってもよい。Rは分子量1,000,000 ダルトンほどの天然タンパク質のように大きくてもよいし、一原子(即ち、放射性同位体、例えば水素またはヨウ素)のように小さくてもよい。酵素的加水分解はNAの3’末端酸素原子とホスホジエステル結合のリン原子の間で起こるため、本発明の目的のためには、プローブのホスフェート部分は機能性テイルRの一部と考えられる。例えば、Rが水素(R = -H)の場合、プローブの機能性テイルは、ホスフェート部分-P(O)(OH)2または-PO3 2-である。テイルRは疎水性でも親水性でもよく、電気的に中性、正または負に荷電のいずれでもよい。それは独立に異なる官能基から構成されるか独立に異なる官能基を含んでいてもよく、例えば、質量タグ、蛍光または非蛍光色素、リンカー、放射性同位体、ビオチン等の機能性リガンド、オリゴペプチド、炭水化物等が挙げられる。例えば、本明細書に示すように、大腸菌由来のエンドヌクレアーゼ IVは標的核酸に結合したプローブの3’末端から、比較的親水性で負に荷電したフルオレセイン部分および電気的に中性の疎水性クエンチング色素を切断する。
エンハンサーは標的-AP部位プローブのすぐ5’側に位置した標的核酸と二本鎖を形成するよう設計されたオリゴ-またはポリヌクレオチドである。組み合わされた、プローブ-エンハンサー-標的複合体は、細胞のエキソ-およびエンドヌクレアーゼ修復酵素によって認識される天然核酸非典型的脱塩基部位を真似たものである。テイルR切断反応はエンハンサーがなくても達成されるが、エンハンサーの存在は一般的に反応動力学を改善する。
本発明に用いる酵素は、脱プリン/脱ピリミジン(AP)部位または標的核酸複合体と二本鎖形成したAP部位プローブと似た非典型的AP部位部分を認識し、好ましくはプローブと機能性テイルRの間のホスホジエステル結合を加水分解または切断するエンドヌクレアーゼまたはエキソヌクレアーゼである。エンハンサーはテイル切断反応の動力学の向上に利用できる。本発明の方法に有用な酵素は好ましくはプローブのNA部分または標的核酸を切断しないものである。そうではなくて、標的-特異的テイル切断より実質的に低い効率にてプローブNAまたは標的核酸を切断する酵素も本発明の方法の実施に有用である。標的核酸の非特異的検出を最小にするために、酵素は好ましくは標的核酸の非存在下においてはプローブのテイルRを切断しないものである。
図2は最高収率のテイル切断反応を達成するための最適なプローブおよびエンハンサーの設計を示す。プローブおよびエンハンサーは互いに近接して標的核酸と二本鎖を形成し、二本鎖の間の標的の1つの非対塩基が残る。この設計は図1に示す天然の損傷2を真似たものである。これは好ましい設計ではあるが、標的-プローブ複合体におけるテイルRの切断はエンハンサーの非存在下でも達成され、2つの二本鎖の間の非対標的ポリヌクレオチド塩基数が0、2またはそれ以上の塩基であっても達成される。これら設計はすべて本発明の範囲に含まれる。
従来は、サイクリングプローブアッセイに用いるプローブは、典型的にはプローブ配列の中のどこかに位置する切断可能リンカーを有するものであった。この設計は標的ポリヌクレオチドが反応の際にリサイクルされるサイクリングプロセスを起こすのに強力な熱力学因子を提供すると考えられている。ヌクレオチド配列の中央のプローブの切断はインタクトなプローブと比べてより短く、ハイブリダイゼーション特性の弱い産物をもたらす。典型的にはプローブ Tmより低い至適反応条件において、産物-標的複合体は互いに離れ、別のインタクトなプローブ分子との標的核酸の結合のために迅速にリサイクリングされる。
NA含有部分またはテイルR含有部分の、エンドヌクレアーゼテイル切断反応のいずれの部分も、あるいはその両方も独立に検出することが出来る。機能性テイルRに結合させるのに好適なレポーター基には、ビーズ、ナノ粒子 (Taton、et al.、Science 289:1757 (2000)、化学発光物質、同位体、酵素およびフルオロフォアが挙げられる。様々な物理的または化学的方法を切断産物の検出に用いることが出来る。用いるマーカーの性質に応じて、かかる方法としては、例えば、クロマトグラフィーおよび電子-、UV-、IR-、質量-、放射能-、蛍光分光法が挙げられ、蛍光偏光等が含まれる。
標的核酸プローブ-エンハンサー複合体は、プローブ-標的-エンハンサー複合体の1つの成分または別々に2つの成分に結合した1または複数のリンカーを介して固体支持体に共有結合させればよい。複合体の固定化は、非共有結合、例えば、アフィニティー、電荷または疎水性相互作用によっても達成できる。固定化はテイル切断反応の前または後に行えばよい。固体支持体材料は、例えば、ラテックス、プラスティック、誘導体化プラスティック、ポリスチレン、磁性または非磁性金属、ガラスまたはシリコン表面あるいは試験管、マイクロタイターウェル、シート、ビーズ、マイクロ粒子、チップの表面とすればよく、その他の配置も当業者に知られている。かかる材料は好適な形状で用いればよく、例えば、フィルム、シートおよびプレートとすればよく、あるいは適当な不活性担体、例えば、ペーパー、ガラス、プラスティックフィルム、または繊維に被覆、結合または積層させてもよい。
1つの態様において、プローブはエンハンサーと結合し、反応複合体のかかる2つの成分がテイル切断反応の際に互いに結合する。リンカーは共有結合または非共有結合リンカーのいずれであってもよく、即ち、プローブとエンハンサーとの相互作用は水素結合またはファンデルワールス力によって提供される。プローブ-エンハンサーリンカーはプローブおよびエンハンサーのいずれの位置に結合させてもよい。好ましくは、リンカーはテイル切断反応を阻害しないものであり、テイル切断反応を支持するのに適当な長さのものである。さらに、テイル切断アッセイに有用なリンカーは、AP部位プローブまたはエンハンサーが標的核酸と二本鎖を形成する能力を妨げないものである。最後に、好ましいリンカーはAPエンドヌクレアーゼによって切断されない。図5はプローブとエンハンサーとの間のリンカーの2つの可能な配置を模式的に示す。リンカーを介して結合した場合、プローブおよびエンハンサーは1つの分子または複合体の成分である。結合したプローブ-エンハンサー分子または複合体を固体支持体に固定化してもよい。
A. プライマー切断技術を用いる核酸増幅
AP部位プローブはプライマーとしても機能し得、核酸配列の検出におけるその使用を様々な方法で増幅技術と組み合わせることが出来る。増幅はAP部位プローブからの機能性テイルRの切断の前または切断と同時に行えばよい。
AP部位プローブは、実質的に同じ配列を共有し、目的の配列内の塩基数において異なっている2つの関連する標的核酸のDNA 遺伝子型同定または検出に特に適している。一般に、目的の標的DNA配列の差異は1塩基(SNP)程度に小さい。APエンドヌクレアーゼは一般的に脱塩基部位からのいずれかの側のDNAに結合し、その好ましい酵素結合部位に近接するミスマッチ塩基対による影響を受ける。APエンドヌクレアーゼ結合部位の領域内に位置するミスマッチ塩基対は酵素-DNA-基質結合に負の効果を有し、したがって、検出可能なレポーター基シグナルによって測定した場合、テイル切断の触媒速度を遅らせる。APエンドヌクレアーゼは、酵素結合領域においてミスマッチ塩基対を有する標的核酸と二本鎖形成したプローブのテイルRの切断と比較して、酵素結合領域の外側に位置したマッチした塩基対を有する標的核酸配列と二本鎖形成したAP部位プローブの機能性テイルRを優先的に切断することによりその結合部位の領域に位置するミスマッチ塩基対を同定する。
本発明は、ユニバーサルライブラリーから構築したAP部位プローブを含む。「ユニバーサルライブラリー」とは特定のヌクレオチド長についての天然のヌクレオチド塩基のすべての可能な順列を意味する。一般的に、n ヌクレオチドのオリゴヌクレオチドについてのユニバーサルライブラリーは、4nのメンバーからなる。例えば、6 ヌクレオチド長のオリゴヌクレオチドについてのユニバーサルライブラリーは46、即ち4096 メンバーからなる。ある態様において、APエンドヌクレアーゼテイル切断アッセイは6、7または8ヌクレオチド長のユニバーサルオリゴヌクレオチドライブラリーを用いる。ユニバーサルライブラリーのメンバーの一部または全部のハイブリダイゼーション融解温度を上昇させるために、オリゴヌクレオチドは上記のような組み込まれた修飾塩基を含んでいてもよい。
1または複数のAP部位プローブを用いる標的核酸検出および/または増幅方法は、ラージスケール、ハイスループット、そして特に例えばキャピラリー設計ミクロ流体装置におけるように小スケール量で行う場合の平行プロセシングにも適している。利用可能なミクロ流体工学装置およびシステムは例えばCaliper Technologies (Mountain View、CA、www.calipertech.com)およびAclara Biosciences (Mountain View、CA、www.aclara.com)から市販されている。ミクロ流体装置は小スケール量の検出と増幅手順の組み合わせを実施するのに適用される。本発明の方法の実施に利用可能なミクロ流体システムおよび装置は、例えば、米国特許第6558960; 6551836; 6547941; 6541274; 6534013; 6558945; 6399952、6306273; および6007690号、ならびに米国特許公開2003/0027352、2003/ 0017467、2003/17461、2002/0092767に記載されている。
IV.実施例
フォワードプライマー 2 μM; リバースプライマー 100 nM; 標的 DNA 1mg/μl; JumpStart Taq DNAポリメラーゼ 0.08 U/μl; ウラシル-N-グリコシラーゼ 0.01 U/μl; 40 mM NaCl、20 mM Tris-HCl (pH8.7)、2.5 mM MgCl2中 dATP、dCTPおよびdGTP 125 μM; dUTP - 250 μM 、PCR 反応容量を50 μlとした。
Claims (28)
- 以下の工程を含む、サンプルにおける標的核酸を検出する方法:
a)サンプルを、少なくとも1つのAP部位プローブおよびエンドヌクレアーゼIVと、AP部位プローブが標的核酸にハイブリダイズして反応混合物を形成するのに十分な条件下で接触させる工程、ここで該AP部位プローブは標的核酸にハイブリダイズするオリゴヌクレオチドNAおよび検出可能なレポーター基を含む機能性テイルRを含み、該機能性テイルRはNAの3’末端ヌクレオチドにホスフェート基のホスホジエステル結合を介して結合しており、かつ、該機能性テイルRはホスフェート基にヒドロキシプロリノールリンカーを介して結合しており、ここでレポーター基は機能性テイルRがNAに結合している場合には検出されない;および、
b) 該エンドヌクレアーゼIVがNAの3’末端 ヌクレオチドに機能性テイルRを結合させているホスホジエステル結合を切断するのに十分な反応条件下で反応混合物をインキュベートする工程、ここでエンドヌクレアーゼIVは、NAがハイブリダイズしていないか非相補的な核酸にハイブリダイズしている場合と比較して、NAが相補的な標的核酸配列にハイブリダイズしている場合に、NAにテイルRを結合させているホスホジエステル結合を優先的に切断する;そして、
c)切断された機能性テイルR上のレポーター基を検出し、それによって標的核酸を検出する工程。 - さらにサンプルとエンハンサーオリゴヌクレオチドとを接触させる工程を含み、ここで該エンハンサーオリゴヌクレオチドの5’末端が、ハイブリダイズしたAP部位プローブの3’側で標的核酸とハイブリダイズし、エンハンサーオリゴヌクレオチドとAP部位プローブの標的核酸とのハイブリダイゼーション位置の間に1−2の非対塩基のギャップが存在する、請求項1の方法。
- 該AP部位プローブの5’末端が該エンハンサーの3’末端に共有結合している請求項2の方法。
- 非切断可能リンカーを介して該AP部位プローブのNAの5’末端に結合したクエンチャー分子をさらに含む、請求項1の方法。
- ホスホジエステル結合の切断の結果、遊離の3’−OHを有するハイブリダイズしたNAが生じる、請求項1の方法。
- さらにサンプルと核酸ポリメラーゼとを接触させる工程を含み、そしてさらに標的核酸を増幅させる工程を含み、ハイブリダイズしたNAをポリメラーゼが鋳型特異的に伸長させるのに十分な反応条件でのサンプルのインキュベートが該増幅に含まれる、請求項5の方法。
- 該増幅が定温増幅である請求項6の方法。
- エンドヌクレアーゼIVがAP部位プローブのホスホジエステル結合を切断するのと同時にポリメラーゼが切断されたAP部位プローブを鋳型特異的に伸長させることを可能にする反応条件下でサンプルをインキュベートする、請求項5の方法。
- 該AP部位プローブのNAが6-200 ヌクレオチドの長さである請求項1の方法。
- レポーター基がフルオロフォアである請求項1の方法。
- 標的核酸が固体支持体に結合している請求項1の方法。
- AP部位プローブが固体支持体に結合している請求項1の方法。
- エンハンサーが固体支持体に結合している請求項2の方法。
- 該少なくとも1つのAP部位プローブが第一のAP部位プローブと第二のAP部位プローブを含み、ここで該第一のプローブが第二のプローブのNA部分とは異なる少なくとも1つの塩基を含むNA部分を含み、該第一のプローブが該第二のプローブのレポーター基から識別的に検出可能なレポーター基を含む請求項1の方法。
- 該第一のプローブおよび該第二のプローブのレポーター基がフルオロフォアを含み、ここで該第一のプローブのフルオロフォアが、該第二のプローブのフルオロフォアと識別的に検出可能な放射波長を含む、請求項14の方法。
- 該第一のプローブのNAと該第二のプローブのNAの間の該少なくとも1つの塩基の種類の差が該プローブの3’末端から1、2、3または4位における塩基の差を含む、請求項14の方法。
- 該第一のプローブのNAと該第二のプローブのNAの間の該少なくとも1つの塩基の種類の差が該プローブの3’末端から1または2位における塩基の差を含む、請求項14の方法。
- 該少なくとも1つのAP部位プローブが複数のAP部位プローブを含み、該プローブのNA部分がユニバーサルライブラリーのメンバーである、請求項1の方法。
- 該AP部位プローブメンバーのNA部分が6-8 ヌクレオチドの長さである請求項18の方法。
- 該AP部位プローブメンバーがさらに少なくとも1つの修飾塩基を含む請求項9の方法。
- 請求項1の方法を実施するためのAP部位プローブを含むキット。
- 以下の工程を含むサンプルにおける標的核酸の検出方法:
a)AP部位プローブが標的核酸にハイブリダイズして反応混合物を形成するのに十分な条件下で、サンプルと少なくとも1つのAP部位プローブおよびエンドヌクレアーゼIVを接触させる工程、ここで該AP部位プローブは、標的核酸にハイブリダイズするオリゴヌクレオチドNA、クエンチャー分子を含む機能性テイルRおよびNAの5’末端ヌクレオチドに非切断可能リンカーを介して結合したレポーター基を含み、該機能性テイルRはNAの3’末端ヌクレオチドにホスフェート基のホスホジエステル結合を介して結合しており、かつ、該機能性テイルRはホスフェート基にヒドロキシプロリノールリンカーを介して結合しており、ここで、レポーター基は機能性テイルRがNAに結合している際には検出されない;および、
b)該エンドヌクレアーゼIVが、機能性テイルRをNAの3’末端ヌクレオチドに結合させているホスホジエステル結合を切断するのに十分な反応条件下で反応混合物をインキュベートする工程、ここでエンドヌクレアーゼIVは、NAがハイブリダイズしていないか非相補的な核酸にハイブリダイズしている場合と比較して、NAが相補的な標的核酸配列にハイブリダイズしている場合にテイルRとNAを結合させているホスホジエステル結合を優先的に切断する;および、
c) 機能性テイルRの切断に際してレポーター基を検出することによって、標的核酸を検出する工程。 - 以下を含むサンプルにおける標的核酸配列の増幅方法:
a)フォワードプライマーとリバースプライマーが標的核酸にハイブリダイズして反応混合物を形成するのに十分な条件下で、サンプルを少なくとも1つのフォワードプライマーおよび少なくとも1つのリバースプライマー、エンドヌクレアーゼIV、および核酸ポリメラーゼと接触させる工程、ここでフォワードプライマーとリバースプライマーは独立に配列構造(NA1-L)m-NA2を有し、ここでNA1およびNA2は標的核酸に相補的な核酸配列であり、LはエンドヌクレアーゼIV切断可能リンカーであり、かつ、Lはヒドロキシプロリノールリンカーであり、mは1〜100であり、ここで該フォワードプライマーとリバースプライマーの少なくとも1つはエンドヌクレアーゼIV切断可能リンカー、Lを含む;
b) エンドヌクレアーゼIVがリンカー部位Lにおいて切断して遊離の3’−OHを生じさせると同時にポリメラーゼが鋳型特異的にプライマーを伸長させるのを可能とする反応条件下で反応混合物をインキュベートし、それによって標的核酸配列を増幅する工程。 - 該増幅が定温増幅である請求項23の方法。
- 該標的核酸が増幅反応産物である請求項1の方法。
- 該増幅反応がポリメラーゼ連鎖反応である請求項25の方法。
- 該増幅反応がポリメラーゼ連鎖反応であり該方法が熱安定性エンドヌクレアーゼを用いる請求項25の方法。
- 該増幅反応が定温増幅反応である請求項25の方法。
