Description
本発明は、表面へのオリゴヌクレオチドの共有結合ではなく吸着結合に基づいてDNAハイブリダイゼーション装置を作製するための簡便な方法に関する。そのような吸着されたオリゴヌクレオチドプローブは密に詰まった単層を形成し、この単層は溶液状態の核酸ターゲット鎖との塩基対特異的ハイブリダイゼーションを行なって二重鎖を形成する能力を保持している。しかしながら、鎖解離速度論とDNアーゼの消化速度の両方から、ターゲット核酸はそのような吸着オリゴヌクレオチドと結合して高度に非対称の巻かれてない二重鎖を形成していることが、示唆される。こうして、非らせん状の核酸二重鎖は荷電表面上の好ましい構造異性体でありうる。
本明細書に提示した結果の一部は、米国仮出願第60/304,500号 (Lemeshko SVら, 2001, Nucleic Acids Research 29(14):3051-3058)の出願日後に発表されたものである。前記出願の開示内容はそのまま参照により本明細書に組み入れられる。
新規な二重鎖は遷移状態を模倣する。二重らせんへの薬物およびタンパク質の結合は、二重らせんの巻かれてない、延びた形態の一時的な形成と関連している。本明細書に示したデータは、ほとんどの点で、本明細書に記載の新規らせん形態がそのような遷移状態を模倣していることを示している。遷移状態の基質-酵素複合体(いわゆる遷移状態アナログ)と結合する能力に基づいて、強力な薬物が開発されている。類推によれば、本明細書に記載した新規二重鎖形態を(適切な装置および方法の状況のもとで)使用することにより、そのようなDNA遷移状態アナログを医薬のリード化合物として探索することが可能である。
予備洗浄したガラス、マイクロスライド (Gold Seal, Gold Seal Products)を脱イオン水で洗浄し、次いでHPLCグレードのメタノールですすぎ、ダストフリーのオーブンに入れて45℃で乾かした。このスライドガラスを、p-キシレン(Aldrich)に対して1:2の割合の3-アミノプロピルトリメトキシシラン(Aldrich)で平衡化させた82℃の真空オーブンに移した。その後、スライドガラスを27 mmHgで一晩インキュベートし、続いてダストフリーの条件下で室温にて保存した。
全てのオリゴデオキシリボヌクレオチドを合成し、その5’末端をCy3またはCy5蛍光染料で標識して、BioSource International (Camarillo, CA)にてHPLC精製した。10μlシリンジを備えたMicrolab 4200ロボット(Hamilton)を使って、アミノシラン化スライドガラスに6X8アレイをプリントした。すなわち、アレイエレメント(直径500μm、中心から中心まで900μm)あたり10 nlの容量とした。オリゴデオキシリボヌクレオチドを70% DMSO (Aldrich)/30% H2O中の所望の濃度で384ウェルプレート(NUNC)からプリントした。プリンティング溶液にDMSOを加えると乾燥のプロセスが遅くなり、その結果、水の中に入れたプローブをプリントすることに比べてアレイエレメント内のプローブ密度がより均一になった。プリントした後、アレイを10 mM NaOH、100 mM 炭酸ナトリウム、2% ポリビニルアルコール、5X デンハートで1分間洗浄し、その後脱イオン水で複数回すすぎ、保存のため乾燥させた。全ての手順は室温で行なった。
ハイブリダイゼーションを次のハイブリダイゼーションバッファー中で実施した:12-merターゲットについては90 mM 炭酸ナトリウム、5X デンハート、pH=9.5、そして24-merターゲットについては60 mM 炭酸ナトリウム、5X デンハート、20% ホルムアミド、0.6% ポリビニルアルコール、pH=9.5。遊離アミノ基による表面電荷を下げるために全体を通してpHを9.5に維持した。ハイブリダイゼーションに先立って、ブロッキング剤として用いられる1.5% (w/v)ポリビニルアルコール(Aldrich)を含むターゲット不含の対応ハイブリダイゼーションバッファーでアレイを前処理した。全ステップを室温で行なった。10分のハイブリダイゼーション後、スライドガラスを対応ハイブリダイゼーションバッファーで洗浄し、脱イオン水で数回すすぎ、乾燥し、イメージングを行なった。アレイをCCDに基づくArrayworx Imager (Applied Precision, Inc.)で解像度10μmにてイメージングした。アレイのイメージング中はCy3およびCy5光学フィルターを使用した。感度を標準化するため、照射時間をCy3チャンネルの場合は0.2秒に、Cy5チャンネルの場合は1秒に保持した。Cy3およびCy5チャンネルからの強度の解析は、ArrayWoRx Version 1.50ソフトウェア(Applied Precision, Inc.)を用いてオリジナルのステッチ画像から行ない、マイクロソフトエクセルで棒グラフを作成した。代表的なアレイの画像は、単にプレゼンテーションの目的のためにAdobe Photoshop 5.5でそのレベルを調整することにより変更したが、レベルの調整は結論にいかなる影響も与えなかった。なんとなれば、定量はリジナルの画像に基づいて行なったからである。
これらの実験では、高いターゲット対プローブ比をもつことが重要であったので、特に断らないかぎり、12-merターゲットは5μM濃度でハイブリダイズさせ、24-merターゲットは3μM濃度でハイブリダイズさせた。時間経過と濃度依存性の実験から、このようなターゲット濃度では、5分のハイブリダイゼーション後に特異的プローブに対してそれらのシグナルが飽和に達することが明らかにされた。ターゲット対プローブ比は、プローブについてはハイブリダイゼーション前のCy5シグナルの分析、ターゲットについてはハイブリダイゼーション後のCy3シグナルの分析、およびCy3およびCy5で標識したオリゴデオキシリボヌクレオチドの標準曲線(図1a)から分子の数を算出して測定した。Cy5-wt-24-as (n=56)の標準曲線は、Sigma Plot 2000で線形回帰(log(Cy5シグナル)=yo+a*log(分子の数))に適合した。分子の数は既知の容量(アレイエレメント当たり10 nl)およびアレイエレメント当たりのプリント溶液中のオリゴデオキシリボヌクレオチドの濃度から求めた。Cy3-wt-24-s (n=56)およびCy3-wt-12-s (n=56)の標準曲線は、Sigma Plot 2000で線形回帰(log(Cy3シグナル)=yo+a*log(分子の数))に適合した。Cy5-wt-24-asプローブの回帰曲線は、次の値yo=-13.1、a=1.58、R=0.999(ここで、Rは平均の回帰係数である)を有していた。ターゲットCy3-wt-24-sおよびCy3-wt-12-sの回帰曲線は、それぞれ次の値yo=-9.69、a=1.29、R=0.997およびyo=-13.7、a=1.64、R=0.999を有していた。ハイブリダイゼーション前のCy5-wt-24-asプローブの、バックグラウンドを差し引いた平均Cy5シグナルは332であった。
ハイブリダイゼーション後、1.5%(w/v) ポリビニルアルコールを含有する対応のハイブリダイゼーションバッファーでスライドガラスを5回洗浄した。次に、スライドガラスを、60 mM 炭酸ナトリウム、20% ホルムアミド(12-merの場合)または35% ホルムアミド(24-merの場合)、5X デンハート、0.6% ポリビニルアルコールを含有する洗浄バッファー(pH=9.5)中で室温にてさまざまな時間にわたりインキュベートした。
ハイブリダイゼーション後、1.5%(w/v) ポリビニルアルコールを含有する対応のハイブリダイゼーションバッファーでスライドガラスを2回洗浄し、続いて50 mM KCl、10 mM MgCl2、20 mM Tris-HCl、pH=8.0を含有するDNアーゼI消化バッファーを短時間加えた。次に、スライドガラスを上記バッファー中の0、0.1、1.0、または10 u/μlのDNアーゼI (Roche)の存在下で室温にて20分間インキュベートし、1.5% ポリビニルアルコールを含有する対応のハイブリダイゼーションバッファーで8回すすぎ、その後脱イオン水で洗浄して乾燥し、イメージングを行なった。
Cy5(インドジカルボシアニン、λ(ex)max=651 nm、λ(em)max=651 nm、赤色)染料で標識した12塩基長(12-mer)および24-merオリゴデオキシリボヌクレオチド(オリゴヌクレオチド)プローブを、アレイフォーマットで、アミノシラン化ガラス表面(3-アミノプロピルトリメトキシシラン)にプリントした。吸着されていない物質を室温で十分に洗浄して取り除いた。プリントされたオリゴヌクレオチド1μMから開始して、結合されたCy5オリゴヌクレオチドのシグナルを飽和させた。標準曲線(図1A)を参考にして、結合されたオリゴヌクレオチド当たりの表面積を、アプライした全プローブ濃度の関数として計算することができる。12-merおよび24-merプローブの両者について、明確に規定された密度限界が検出された(図1A)。飽和では、10.6+0.3 nm2が1つのCy5標識12-merオリゴヌクレオチドによって占められ、16.6+0.5 nm2が1つのCy5標識24-merオリゴヌクレオチドによって占められることが見出された。1本のオリゴヌクレオチド鎖の幅を1 nmと仮定し、リン酸バックボーンが(塩基反復当たり0.7 nmで)完全に伸長しているとすると、12-merまたは24-merはそれぞれ、およそ7.7 nm2 または16.1 nm2の表面を占有すべきであると推定される。追加の染料標識が上記数値に1 nm2を付け加えると予想される。したがって、これらのデータは、吸着結合の飽和状態において、12-merと24-merの両者の表面構造は伸長したプローブオリゴヌクレオチド鎖の密に充填された単層に近似したものとなる、ことを示唆している。
このように密に吸着されたオリゴヌクレオチド単層にDNAが特異的にハイブリダイズできるか否かを調べるために、6つのCy5標識DNAオリゴヌクレオチドプローブ(赤色)をアミノプロピルシラン表面に4回反復で、やや飽和を下回るプローブ吸着(0.3μMの添加プローブ)と、さらに3.0μMの飽和プローブ濃度でプリントして、マイクロアレイを作製した。12-merプローブ(図2に示すアレイの左側)および24-merプローブ(図2に示すアレイの右側)について、3種のプローブ配列相同体を使用した:野生型基準配列(wt)、12塩基当たり1個のヌクレオチド変化(mt)、および無作為に寄せ集めた異性体(scr)。これらの配列を表1に示す。
正に荷電したアミノシラン化表面への一本鎖DNAオリゴヌクレオチドの、ほとんど不可逆的な強い吸着は、図3Aに示すような、バックボーンリン酸基と表面との複数の静電相互作用を示唆する。アミノシラン単層は密に充填されたアミン基の平面を溶液に提示する(図3D)。通常の10塩基対ピッチを有する回転対称二重らせん(図3C)の形成の間、プローブのリボン様リン酸バックボーン(図3A)は、入ってくるターゲット鎖に巻きつくために、一時的に、その密に荷電した表面から離れなければならない。対照的に、図3Bに示すような、非らせん状二重鎖の形成を説明するのに、表面からのプローブの脱着は必要でない。
このような実験的解離分析は図4に示されるが、そこには図2の平衡結合実験と同様の形の解離速度実験が示される。簡単に説明すると、Cy3標識12-merターゲット(左)またはCy3標識24-merターゲット(右)を、図2に記載したCy5標識オリゴヌクレオチドプローブのマイクロアレイにハイブリダイズさせた。次に、ターゲットをストリンジェントな洗浄により時間の関数としてプローブから解離させた。それぞれの時点で、結合二重鎖からのシグナル(黄色)をその2つの成分:Cy3ターゲット(緑色)とCy5プローブ(赤色)に巻き戻すことによって蛍光光度法で定量した。
観察された鎖の非対称性を第3の方法で確認するため、表面結合二重鎖を定量的DNアーゼI消化により分析した(図6)。簡単に説明すると、実験は図4におけると同様に設計したが、解離速度論についてモニタリングするのではなく、結合二重鎖を、次第に増加するDNアーゼI濃度の関数として室温で20分間消化した(アレイ2〜5はそれぞれ0、0.1、1.0および10単位のDNアーゼIを含む)。直接比較(アレイ1対アレイ5)からわかるように、吸着プローブ鎖からの蛍光シグナルは、結合された12-mer(図6A)または24-mer(図6B)ターゲット鎖の90%以上がDNアーゼIで消化される条件下で、DNアーゼI消化から完全に保護された(おそらく、リン酸バックボーンと表面アミンとの直接的相互作用による)。しかしながら、最高濃度のDNアーゼIで先に消化しておいたアレイの再ハイブリダイゼーション(アレイ2とアレイ6を比較されたい)は、ターゲットと結合するプローブの能力がわずかではあるが有限に低下したことを示唆しており、このことは、DNアーゼI(蛍光により検出されるように、表面とのプローブ結合を改変するとは思われない)による、遅いが有限の速度のプローブ開裂を反映している可能性がある。
解離速度論とDNアーゼプロテクションアッセイのいずれもが、高度に非対称的な二重鎖構造を示唆して、対称的な二重らせんと総じて不一致であったが、そのような単純なデータ解析は、研究中の二重鎖が表面結合プローブのスパンにわたって完全に形成されている場合にのみ可能である。この課題を解決するために、1セット10個のさまざまな長さのCy3標識(緑色)ターゲットオリゴヌクレオチドを合成して、図2Aに記載したアレイにハイブリダイズさせた。ストリンジェントなハイブリダイゼーションおよび洗浄条件のもとでは、相補的24-merプローブ(アミノシラン化表面に0.3μMでプリントされた)に対する結合安定性は、24塩基の完全プローブ長までターゲットの長さの関数として増加し(図7)、その後は横ばいになった。全体を通して、塩基対合の特異性は24-merプローブ当たり2塩基変化のレベルで維持された。この比較的単純な結果は、配列特異的二重鎖が、平均して、利用可能な24塩基プローブ鎖の全体に沿って形成されている、ことを示唆しており、もしも得られた産物が標準的なB形ヘリックスであるとするならば、それはわずかに2より多いヘリックスターンに一致すると考えられる。
吸着表面の作製: 顕微鏡用スライドガラスを脱イオン水で洗い、ダストフリーのオーブンに入れて乾かした。吸着表面材料を真空オーブン内82℃、27 mmHgで一晩平衡化することにより、ガラスの表面上に吸着表面を作った。
第1セットのCy3標識DNA 50-merを、実施例1に従って蒸着により均一な陽イオン性表面に直接吸着させた。第2セットのCy3標識DNA 50-merは、Cel Associatesの溶液浸漬法 (CSA-25; http://www.cel-1.com/)により均一な陽イオン性表面に吸着させた。その後、これらの表面は実施例16に記載の洗浄バッファーを用いて5分間または24時間洗浄した。洗浄後に残存しているDNAの蛍光強度を図8および表2に示す。5分洗浄後の蛍光強度はゼロ時のときと実質的に同じであった。しかし、ゼロ時におけるバックグラウンドは検出されなかった。
1.0μMでプリントした40-mer DNAプローブを、完全に一致するターゲット40-merとハイブリダイズさせた。ターゲット40-merは、0.1μMのCy3標識ターゲットを含む全濃度1.0μMでハイブリダイズさせた。2つのキャッピング法を採用した。化学的キャッピングは気相法(50℃でDMF中の0.5 M無水酢酸および25インチの水銀を16時間、続いてDMF中の0.5 M無水コハク酸の液相を室温で1時間)により行なった。これとは別に、プレハイブリダイゼーションバッファー中のSDSを用いて界面活性剤によるキャッピングを行なった。
プローブは予め決定された配列の60-mer(マウスp53関連遺伝子に由来する)であり、実施例13に従ってガラス表面に吸着させた。

Claims (9)
- 永久的に共有結合で基体に結合された正に荷電したアミノシラン表面上の生体分子ハイブリダイゼーション装置の製造方法であって、
DMSOを含む溶液中の、未改変の、リンカーをもたない一本鎖のオリゴヌクレオチドであって、そのすべてが長さ12〜24塩基である、飽和量の2倍量のオリゴヌクレオチドと、該アミノシラン表面とを、各オリゴヌクレオチドのすべてのリン酸基が直接的な非共有結合で結合するリン酸基と表面との吸着的な接触を介して、12塩基長のオリゴヌクレオチドにおいて1.56平方ナノメートルの表面当たり1リン酸基から24塩基長のオリゴヌクレオチドにおいて1.49平方ナノメートルの表面当たり1リン酸基の範囲の密度で、該表面への非共有結合吸着を可能にする条件下で接触させることを含んでなり、それによって、該表面に拘束されたオリゴヌクレオチドで飽和されたフィルムを含む単層を吸着により形成し、その際、各拘束されたオリゴヌクレオチドの塩基平面は、相補的一本鎖核酸と、非対称で非らせん状に塩基対合し、該オリゴヌクレオチドの塩基平面の提示が変化することなく、該表面からオリゴヌクレオチドのリン酸基が解離することなく、該相補的一本鎖核酸と解離可能にハイブリダイズするのに有効な形で該表面から提示され;および
一本鎖核酸を、該拘束されたオリゴヌクレオチドと可逆的にハイブリダイズさせ、それにより、長さ12〜24塩基対の、非対称で非らせん状の二本鎖を形成させること、
を含む、上記方法。 - 前記核酸がDNAである、請求項1に記載の方法。
- 前記核酸がRNAである、請求項1に記載の方法。
- 前記基体がセラミック材料、二酸化ケイ素材料、または金属で構成されている、請求項1に記載の方法。
- 前記基体の形状がスライドガラスまたはビーズである、請求項1に記載の方法。
- 前記表面をキャッピングすることをさらに含む、請求項1に記載の方法。
- 前記キャッピングがキャッピング物質を蒸着することを含む、請求項6に記載の方法。
- 前記キャッピングが界面活性剤を付着させることを含む、請求項6に記載の方法。
- 請求項1に記載の方法により形成された生体分子ハイブリダイゼーション装置であって:
永久的に共有結合で基体に結合された正に荷電したアミノシラン表面を有する基体;
未改変の、リンカーをもたない一本鎖の、すべて長さ12〜24塩基であるオリゴヌクレオチドが該アミノシラン化表面に吸着された単層であって、各オリゴヌクレオチドのすべてのリン酸基が、12塩基長のオリゴヌクレオチドにおいて1.56平方ナノメートルの表面当たり1リン酸基から24塩基長のオリゴヌクレオチドにおいて1.49平方ナノメートルの表面当たり1リン酸基の範囲の密度で、直接的に非共有結合で結合されたリン酸基と表面との吸着的な接触を介して該表面上に拘束されたオリゴヌクレオチドにより飽和されたフィルムとしての、上記単層、但し、各拘束されたオリゴヌクレオチドの塩基平面は、相補的一本鎖核酸と、非対称で非らせん状に塩基対合し、該オリゴヌクレオチドの塩基平面の提示が変化することなく、該表面からオリゴヌクレオチドのリン酸基が解離することなく、該相補的一本鎖核酸と解離可能にハイブリダイズするのに有効な形で該表面から提示される;および
長さ12〜24塩基対の、非対称で非らせん状の二本鎖として、該拘束されたオリゴヌクレオチドと可逆的にハイブリダイズされる、一本鎖核酸、
を含む、上記装置。
