Description
本出願は、186キロバイトのサイズであり、本出願の一部として2020年4月30日出願のテキストファイルに含まれる、MS-Windowとのオペレーティングシステムの互換性を有するIBM-PCマシンフォーマットで2020年4月29日に作成された「200430_91116-A-PCT_SequenceListing_AWG.txt」という名称のファイルに存在するヌクレオチド配列を参照により組み込む。
本発明の実施形態は、表1に提供される「OMNI-50」ヌクレアーゼとして指定されるCRISPRヌクレアーゼを提供する。
a)直接反復配列に連結されたガイド配列部分を含む1つ以上のRNA分子であって、ガイド配列が、標的配列とハイブリダイゼーションすることが可能である、1つ以上のRNA分子、または1つ以上のRNA分子をコードする1つ以上のヌクレオチド配列と、
b)配列番号3のアミノ酸配列と少なくとも95%の同一性を有するアミノ酸配列を含むCRISPRヌクレアーゼ、またはCRISPRヌクレアーゼをコードする配列を含む核酸分子と、を含み、
1つ以上のRNA分子が、標的配列にハイブリダイゼーションし、標的配列が、プロトスペーサー隣接モチーフ(PAM)の3’であり、1つ以上のRNA分子が、RNAガイドヌクレアーゼと複合体を形成する、組成物を提供する。
a)配列番号3のアミノ酸配列と少なくとも95%の同一性を有する配列を含むCRISPRヌクレアーゼ、またはCRISPRヌクレアーゼをコードする配列を含む核酸分子と、

RNA結合部分、および
部位指向性酵素活性を呈する活性部分を含み、CRISPRヌクレアーゼが、配列番号3と少なくとも100%、99%、98%、97%、96%、95%、94%、93%、92%、91%、90%、85%、80%の同一性を有する、CRISPRヌクレアーゼ、またはCRISPRヌクレアーゼをコードするポリヌクレオチドと、

本発明のある特定の実施形態は、遺伝子編集の形態、治療する方法、または療法として、ヌクレアーゼを、疾患または障害と関連する特定の遺伝子座に標的化する。例えば、遺伝子の編集またはノックアウトを誘導するために、カスタム設計されたガイドRNA分子を使用して、本明細書に開示の新規のヌクレアーゼを遺伝子の病原性変異対立遺伝子に特異的に標的化することができる。ガイドRNA分子は、好ましくは、まず、本明細書に示されるように、遺伝子編集が実施されている系にも依存する、ヌクレアーゼのPAM要件を考慮することによって設計される。例えば、OMNI-50ヌクレアーゼを標的部位に標的化するように設計されたガイドRNA分子は、OMNI-50PAM配列「NGG」に隣接する領域に相補的なスペーサー領域を含有するように設計される。ガイドRNA分子は、さらに、好ましくは、ヌクレアーゼの特異的活性を増加させ、オフターゲット効果を低減するために、十分であり、好ましくは最適な長さのスペーサー領域(すなわち、標的対立遺伝子に相補性を有するガイドRNA分子の領域)を含有するように設計される。例えば、OMNI-50ヌクレアーゼを標的化するように設計されたガイドRNA分子は、高オンターゲット切断活性のための22ntのスペーサーを含有するように設計され得る。
「核局在化配列」および「NLS」という用語は、核エンベロープバリアを越えて細胞の細胞質からのタンパク質と会合するタンパク質の輸送を指示するアミノ酸配列/ペプチドを示すために同義に使用される。「NLS」という用語は、特定のペプチドの核局在化配列だけでなく、核エンベロープバリアを越えて細胞質ポリペプチドのトランスロケーションを指示することが可能なその誘導体も包含することが意図される。NLSは、ポリペプチドのN末端、C末端、またはN末端とC末端との両方に結合すると、ポリペプチドの核トランスロケーションを指示することが可能である。加えて、そのN末端またはC末端によってポリペプチドのアミノ酸配列に沿ってランダムに位置するアミノ酸側鎖に結合したNLSを有するポリペプチドは、トランスロケーションされるであろう。典型的には、NLSは、タンパク質表面上に露出した正に荷電したリジンまたはアルギニンの1つ以上の短配列からなるが、他のタイプのNLSが知られている。NLSの非限定的な例としては、SV40ウイルス大型T抗原、ヌクレオプラズミン、c-myc、hRNPAl M9 NLS、インポーチン-アルファからのIBBドメイン、筋腫Tタンパク質、ヒトp53、マウスc-abl IV、インフルエンザvims NS1、肝炎ウイルスデルタ抗原、マウスMx1タンパク質、ヒトポリ(ADP-リボース)ポリメラーゼ、およびステロイドホルモン受容体(ヒト)グルココルチコイドに由来するNLS配列が挙げられる。そのようなNLS配列は、配列番号69~84として列挙される。
本明細書に記載のCRISPRヌクレアーゼまたはCRISPR組成物は、タンパク質、DNA分子、RNA分子、リボ核タンパク質(RNP)、核酸ベクター、またはそれらの任意の組み合わせとして送達され得る。いくつかの実施形態では、RNA分子は、化学的改変を含む。好適な化学的改変の非限定的な例としては、2’-O-メチル(M)、2’-O-メチル、3’ホスホロチオエート(MS)または2’-O-メチル、3’ thioPACE(MSP)、シュードウリジン、および1-メチルシュード-ウリジンが挙げられる。各可能性は、本発明の別個の実施形態を表す。
「相同性指向修復」または「HDR」という用語は、例えば、DNAにおける二重鎖および一本鎖分解の修復中に、細胞におけるDNA損傷を修復するためのメカニズムを指す。HDRは、ヌクレオチド配列相同性を必要とし、「核酸テンプレート」(本明細書で同義に使用される核酸テンプレートまたはドナーテンプレート)を使用して、二重鎖または一本鎖分解が生じた配列(例えば、DNA標的配列)を修復する。これにより、例えば、核酸テンプレートからDNA標的配列への遺伝子情報の転写が生じる。核酸テンプレート配列がDNA標的配列と異なり、核酸テンプレートポリヌクレオチドまたはオリゴヌクレオチドの一部またはすべてがDNA標的配列に組み込まれる場合、HDRは、DNA標的配列の変化(例えば、挿入、欠失、変異)を生じ得る。いくつかの実施形態では、核酸テンプレートポリヌクレオチド全体、核酸テンプレートポリヌクレオチドの一部分、または核酸テンプレートのコピーは、DNA標的配列の部位に統合される。
本発明のより完全な理解を容易にするために、実施例を以下に提供する。以下の実施例は、本発明の作製および実施の例示的なモードを示している。しかしながら、本発明の範囲は、これらの実施例で開示された特定の実施形態に限定されず、例示のみを目的とするものである。
OMNI-50ヌクレアーゼポリペプチドを構築するために、OMNI-50ヌクレアーゼのオープンリーディングフレームを、ヒト細胞株発現のためにコドン最適化した。最適化したORFを、細菌プラスミドpb-NNCおよび哺乳類プラスミドpmOMNIにクローニングした(表4)。
ヌクレアーゼが同定された細菌ゲノムにおけるCRISPR反復アレイ配列(crRNA)およびトランス活性化crRNA(tracrRNA)の検出によって、OMNI-50ヌクレアーゼのsgRNAを予測した。成熟前のナイーブcrRNAおよびtracrRNA配列を、テトラループ「gaaa」を用いてインシリコ接続し、RNA二次構造予測ツールを使用することによって二重鎖の二次構造要素を予測した。

インビトロでのPAM配列の枯渇は、Maxwell et al., Methods (2018)によって記述された。簡単に述べると、OMNI-50ヌクレアーゼを発現する線状DNAおよびT7プロモーター下のsgRNAを、TXTLミックス(Arbor Bioscience)に、T7ポリメラーゼを発現する線状構築物と一緒に付加した。TXTLミックスによるRNA発現およびタンパク質翻訳は、RNP複合体の形成を生じる。線状DNAを使用したので、RecBCD阻害物質であるChi6配列を付加して、DNAを分解から保護した。SgRNAスペーサーは、8Nのランダムな組の潜在的なPAM配列に隣接する、標的化プロトスペーサー(pbPOS T2ライブラリ、表4)を含有するプラスミドのライブラリに標的化するように設計されている。必要なアダプターおよびインデックスを、切断されたライブラリと非標的化gRNAを発現する対照ライブラリ(T1)との両方に、PCRを使用して付加した際の、ライブラリからのPAM配列の枯渇を高スループット配列決定によって測定した。ディープシーケンシングに続いて、インビトロシステムによって、機能的DNA切断を示すOMNIヌクレアーゼによる対照での発生と比較して、同じPAM配列を有する枯渇した配列の画分によるインビトロ活性を確認した(図2、表3)。2つのsgRNAバージョン(V1およびV2)でOMNI-50を試験した。いずれの場合も、分析からNGGの明確なPAMを推論した(図2)。いくつかの活性が、NAGおよびNGA PAM配列でも観察された。
PAM配列の優先性は、ヌクレアーゼの固有の特性とみなされるが、細胞環境、ゲノム組成、およびゲノムサイズによって、ある程度影響を受け得る。ヒト細胞環境は、これらの特性の各々に関して細菌環境と有意に異なるので、ヒト細胞の背景ではPAMの優先性の潜在的な差に対処するために、「微調整」ステップが導入されている。この目的を達成するために、PAMライブラリをヒト細胞株内に構築した。このアッセイでは、PAMライブラリを、定常標的配列としてウイルスベクター(表4を参照されたい)を使用して細胞に導入し、続いて6Nの伸長を行った。OMNI-50およびライブラリ定常標的部位標的化sgRNAの導入の際に、NGS分析を使用して、編集された配列およびそれらと関連するPAMを同定した。次いで、濃縮された編集された配列を使用して、PAMコンセンサスを定義した。この方法論を適用して、哺乳類細胞におけるOMNI-50ヌクレアーゼの最適化されたPAM要件を決定する(表3、「哺乳類純化」)。OMNI-50PAMは、インビトロTXTLで見出されたものと同一であることが見出された。
まず、哺乳類細胞におけるOMNI-50をコードする最適化されたDNA配列の各々の発現を検証した。この目的を達成するために、P2Aペプチド(pmOMNI、表4)によってmCherryに連結されたHAタグ付きOMNI-50ヌクレアーゼまたはStreptococcus Pyogenes Cas9(SpCas9)をコードする発現ベクターを、Jet-optimus(商標)トランスフェクション試薬(polyplus-transfection)を使用してHek293T細胞に導入した。P2Aペプチドは、発現の際にOMNIヌクレアーゼとmCherryとが分離されるように、細胞内の組換えタンパク質の切断を誘導することができる自己切断ペプチドである。MCherryは、発現ベクターからのOMNIの転写効率の指標として機能する。抗HA抗体を使用するウエスタンブロットアッセイによって、OMNI-50タンパク質の発現を確認した(図3)。
ヒト細胞内の特定のゲノム位置における編集を促進する能力についても、OMNI-50をアッセイした。この目的を達成するために、ヒトゲノムの特定の位置に標的化するように設計されたsgRNA(pmガイド、表4)と一緒に、OMNI-P2A-mCherry発現ベクター(pmOMNI、表4)をHeLa細胞にトランスフェクトした。72時間で、細胞を採取した。mCherry蛍光をマーカーとして使用するFACSによるトランスフェクション効率の定量化に、細胞のうちの半分を使用した。細胞のうちの残り半分を溶解させ、それらのゲノムDNAを使用して、対応する推定ゲノム標的をPCR増幅した。アンプリコンにNGSを施し、生じた配列を使用して、各標的部位における編集イベントの割合を計算した。切断部位の周囲の短い挿入または欠失(インデル)は、ヌクレアーゼ誘導DNA切断に続くDNA末端の修復の典型的な結果である。編集パーセントの計算は、各アンプリコン内のインデル含有配列の画分から推論した。すべての編集値を、各実験で得られたトランスフェクションおよび翻訳有効性に正規化し、mCherry発現細胞の割合から推論した。正規化した値は、ヌクレアーゼを発現した細胞集団内の有効な編集レベルを表す。
ヌクレアーゼの本質的忠実性は、その切断特異性の尺度である。高い忠実性のヌクレアーゼは、意図しない標的(「オフターゲット」)の切断が最小限であるかまたは全くなく、意図された標的(「オンターゲット」)の切断を促進するヌクレアーゼである。CRISPRヌクレアーゼでは、標的は、ガイドRNAのスペーサーエレメントに対する配列相補性に基づいて取得される。オフターゲティングは、スペーサー配列と意図しない標的との間の類似性から生じる。オンターゲット領域および事前に検証されたオフターゲット領域の両方について、PCR増幅、NGS、およびインデル分析に続いて、上の段落に記載の活性アッセイを行うことによって、ヒト細胞におけるゲノムレベルでのOMNI-50の本質的忠実性を測定した。OMNI-50の本質的忠実性の測定を、図4Aに提供する。この実施例では、2つのガイドRNAを独立して使用してOMNI-50の忠実性を測定し、参照のために、各場合でのSpCas9の並行測定を提供する。chr19上のELANE遺伝子の上流に定義されたオンターゲット部位、およびchr15上のオフターゲット部位を有するELANE g35 gRNA(表6)を使用して、第1の部位に標的化した。図4Aに見ることができるように、OMNI-50によって得られたオン/オフターゲット編集効率比は41:0である一方で、SpCas9オン/オフ比は6.8:1であった(それぞれ40.9%/0%、18.6%/2.7%)。ELANE g62 gRNAを、第2の部位に標的化した(表6)。このgRNAスペーサー配列は、chr19上のELANE遺伝子に定義されたオンターゲット部位およびchr1上のオフターゲット部位を有する。この場合、SpCas9で得られた比1.7:1と比較して、OMNI-50によって得られたオン/オフ比は、72:1であった(それぞれ38.9%/0.6%、43.1%/25.8%)。これらの結果は、これらの特異的gRNAを使用するSpCas9と比較して、OMNI-50が著しく高い本質的忠実性を有することを実証している。後にU2OS細胞株へのRNP電気穿孔によって、本質的忠実性を第2の系で試験した(図4B)。ELANE g35では、OMNI-50によって得られたオン/オフターゲット編集効率比は9:1である一方で、SpCas9オン/オフ比は1:1であった(それぞれ91%/10%、93%/91%)。2つの別個の系では、OMNI-50の忠実性は、SpCas9よりも優れていた。
OMNI-50の特異性をさらに評価するために、ガイド配列を使用して、いくつかの部位にわたってオフターゲットの数を試験した。SpCas9のオフターゲット数は、数個~数百個の部位にわたって変動した一方で、OMNI-50オフターゲット数は、試験したすべての部位において20未満であった。SpCas9またはOMNI-50のいずれかを使用して、10個超の読み取り値を有する部位で見出されたオフターゲットの数を比較すると、OMNI-50は高い特異性を示している。試験した6つの部位のうち5つでは、SpCas9オフターゲットの数は、OMNI-50と比較してかなり高く(2倍~20倍)、6つの部位のうちの1つのみにおいて、オフターゲット数は、2つのヌクレアーゼ間で同等であった(表9)。
OMNI-50オープンリーディングフレームを細菌発現プラスミド(T7-NLS-OMNI-NLS-HA-Hisタグ、pET9a、表4)にクローニングし、C43細胞(Lucigen)内で発現させた。細胞をTerrific Broth中で対数増殖中期まで増殖させ、次いで温度を18℃まで下げた。1mMのIPTGで16~20時間、0.6ODで発現を誘導し、その後細胞を採取し、-80℃で冷凍した。EDTAを含まない完全プロテアーゼ阻害剤カクテルセットIII(Calbiochem)を補充した溶解緩衝液(50mMのNaH2PO4、300mMのNaCl、10mMのイミダゾールpH8.0、1mMのTCEP)中に、細胞ペーストを再懸濁させた。超音波処理を使用して細胞を溶解させ、清浄した溶解物をNi-NTA樹脂でインキュベートした。樹脂を重力カラムに充填し、洗浄緩衝液(50mMのNaH2PO4、300mMのNaCl、50mMのイミダゾールpH8.0、1mMのTCEP)で洗浄し、100~500mMのイミダゾールを補充した洗浄緩衝液でOMNI-50タンパク質を溶出させた。OMNI-50タンパク質を含有する画分をプールし、濃縮し、centricone(Amicon Ultra 15ml 100K, Merck)に充填し、緩衝液をGF緩衝液(50mMのTris-HCl pH7.5、500mMのNaCl、10%のグリセロール、0.4Mのアルギニン)に交換した。50mMのTris-HCl pH7.5、500mMのNaCl、10%のグリセロール、0.4Mのアルギニンを用いるHiLoad 16/600 Superdex 200 pg-SEC, AKTA Pure(GE Healthcare Life Sciences)のSECによって、濃縮したOMNI-50タンパク質をさらに精製した。OMNI-50タンパク質を含有する画分をプールし、濃縮し、10mMのTris-HCl、pH7.5、150mMのNaCl、10%のグリセロール、および1mMのTCEPの最終貯蔵緩衝液を含むcentricone(Amicon Ultra 15ml 100K, Merck)上に充填した。精製したOMNI-50タンパク質を10mg/mlのストックに濃縮し、液体窒素中で瞬間冷凍し、-80℃で保管した。
3’および5’末端の3つの2’-O-メチル3’-ホスホロチオエート(Agilent)を用いて、OMNI-50の合成sgRNAを合成した。ガイド35の異なるスペーサー長(17~23nt)を有するOMNI-50RNPの活性アッセイを、本明細書に記載する(表5、図5A)。簡単に述べると、4pmolのOMNI-50ヌクレアーゼを、6pmolの合成ガイドと混合した。室温で10分間インキュベーションした後、RNP複合体を、100ngのオンターゲットテンプレートと反応させた。22nts以上のスペーサーのみが、オンターゲットテンプレートのほぼ完全な切断を示す。20~23ntsのスペーサー長を有する、減少させた量(4、2、1.2、0.6、および0.2pmol)のRNPを、100ngのDNA標的テンプレートと反応させた(図5B)。22nt以上の長さのスペーサーは、より低いRNP濃度でも、より良好な切断活性を示す。
哺乳類細胞におけるRNPとしてのOMNI-50タンパク質の活性を、U2OS細胞株でまず試験し、その後3つの初代細胞系:iPSC、HSC、およびT細胞で試験した。表7に見ることができるように、編集は、すべての系で観察された。
2つのRNP集団を混合し、混合物を初代T細胞に電気穿孔することによって、マルチプレックス編集についてもOMNI-50を試験した。gRNA#32をTRACに使用し、gRNA#15をB2Mに使用した(スペーサー配列は表8に列挙する)。72時間で細胞を採取し、NGSによる編集について試験した。TRAC遺伝子は、50%の編集を測定し、B2M遺伝子は、25%の編集を測定した。これらの結果は、マルチプレックス試験と並行して実施した単一RNPを用いた編集レベルと同様であった(表8)。

配列番号3のアミノ酸配列と少なくとも95%の同一性を有するアミノ酸配列を含むCRISPRヌクレアーゼ、または前記CRISPRヌクレアーゼをコードする配列を含む核酸分子と、を含み、
前記1つ以上のRNA分子が、前記標的配列にハイブリダイゼーションし、前記標的配列が、プロトスペーサー隣接モチーフ(PAM)の3’であり、前記1つ以上のRNA分子が、RNAガイドヌクレアーゼと複合体を形成する、組成物。 - CRISPRヌクレアーゼと複合体を形成することができるヌクレオチド配列を含むRNA分子(tracrRNA)、または前記CRISPRヌクレアーゼと複合体を形成することができるRNA分子をコードする配列を含むDNAポリヌクレオチド、をさらに含む、請求項1~6のいずれか一項に記載の組成物。

(ii)標的DNA配列内の配列に相補的な配列を含む、DNA標的化RNAヌクレオチド配列、のうちの少なくとも1つを含む、1つ以上のRNA分子、または前記1つ以上のRNA分子をコードする1つ以上のDNAポリヌクレオチドと、を含み、
前記CRISPRヌクレアーゼが、前記1つ以上のRNA分子と複合体化して、前記標的DNA配列とハイブリダイゼーション可能な複合体を形成することが可能である、組成物。 - 前記CRISPRヌクレアーゼおよび前記1つ以上のRNA分子が、前記標的DNA配列に結合して前記標的DNA配列の切断をもたらすことが可能なCRISPR複合体を形成する、請求項11に記載の組成物。
- 前記CRISPRヌクレアーゼと、前記1つ以上のRNA分子のうちの少なくとも1つとが、一緒に天然に存在しない、請求項11または12に記載の組成物。
- 前記CRISPRヌクレアーゼが、RNA結合部分と、部位指向性酵素活性を呈する活性部分とを含み、
DNA標的化RNAヌクレオチド配列が、標的DNA配列内の配列に相補的なヌクレオチド配列を含み、
前記ヌクレアーゼ結合RNAヌクレオチド配列が、前記CRISPRヌクレアーゼの前記RNA結合部分と相互作用する配列を含む、請求項11~13のいずれか一項に記載の組成物。 - 前記ヌクレアーゼ結合RNAヌクレオチド配列および前記DNA標的化RNAヌクレオチド配列が、単一RNA分子(sgRNA)上にあり、前記sgRNA分子が、前記CRISPRヌクレアーゼと複合体を形成し、DNA標的化モジュールとして機能することができる、請求項11~14のいずれか一項に記載の組成物。
- 前記sgRNAが、最大1000塩基長、900塩基長、800塩基長、700塩基長、600塩基長、500塩基長、400塩基長、300塩基長、200塩基長、100塩基長、50塩基長を有する、請求項15に記載の天然に存在しない組成物。
- 相同性指向修復(HDR)のためのドナーテンプレートをさらに含む、請求項1~16のいずれか一項に記載の組成物。

- 前記CRISPRヌクレアーゼが、前記CRISPRヌクレアーゼの野生型のアミノ酸配列と比較して、少なくとも1~10、10~20、20~30、30~40、40~50、50~60、60~70、70~80、80~90、90~100、100~110、110~120、120~130、130~140、または140~150個のアミノ酸置換、欠失、および/または挿入を含む、請求項1~20のいずれか一項に記載の組成物。
- 前記CRISPRヌクレアーゼが、前記CRISPRヌクレアーゼの野生型と比較して、少なくとも2%、5%、7%、10%、15%、20%、25%、30%、もしくは35%の特異性の増加もしくは活性の増加を呈するか、または前記CRISPRヌクレアーゼの野生型と比較して、PAM特異性が変化している、請求項21に記載の組成物。
- 前記CRISPRヌクレアーゼが、操作されているか、または天然に存在しない、請求項1~22のいずれか一項に記載の組成物。

- 無細胞系または細胞のゲノム内の標的部位におけるヌクレオチド配列を改変する方法であって、請求項1~25のいずれか一項に記載の組成物を前記細胞に導入することを含む、方法。
- 前記細胞が、真核細胞または原核細胞である、請求項26に記載の方法。
- 哺乳類細胞のゲノム内の標的部位におけるヌクレオチド配列を改変する方法であって、(i)配列番号3のアミノ酸配列と少なくとも95%の同一性を有するCRISPRヌクレアーゼを含む組成物であって、または前記CRISPRヌクレアーゼをコードする配列を含む核酸分子が、配列番号11~13からなる群から選択される少なくとも95%の核酸配列を有する、組成物と、(ii)標的DNA内の配列に相補的なヌクレオチド配列を含む、DNA標的化RNA分子、またはDNA標的化RNA分子をコードするDNAポリヌクレオチドと、を前記細胞に導入することを含む、方法。
- (iii)前記CRISPRヌクレアーゼと相互作用する、ヌクレアーゼ結合RNA配列を含むRNA分子、またはヌクレアーゼ結合RNAを含むRNA分子をコードするDNAポリヌクレオチドを、前記細胞に導入することをさらに含む、請求項28に記載の方法。
