Abstract

本発明は、概して、抗原結合性ポリペプチドに結合体化された部位特異的改変性ポリペプチドを使用して細胞内の核酸を編集するための方法及び組成物に関する。
CRISPR関連RNA依存性エンドヌクレアーゼ、例えばCas9は、様々な細胞種及び生物におけるゲノム操作のための多目的ツールとなった(例えばUS8,697,359(特許文献1)を参照されたい)。RNA依存性エンドヌクレアーゼ(例えばCas9)は、二本鎖RNA複合体またはキメラ一本鎖ガイドRNAなどのガイドRNAに誘導されて標的核酸(例えば、二本鎖DNA(dsDNA)、一本鎖DNA(ssDNA)またはRNA)中に部位特異的な二本鎖切断部(DSB)または一本鎖切断部(SSB)を作り出すことができる。標的核酸の切断が細胞(例えば真核細胞)内で起こると、標的核酸中の切断部は、非相同末端再結合(NHEJ)または相同組換え修飾(HDR)によって修復され得る。加えて、触媒的に不活性なRNA依存性エンドヌクレアーゼ(例えばCas9)を単独で、または転写活性化因子またはリプレッサードメインと融合した状態で使用して、切断を伴わずに、標的部位との結合によって標的核酸中の部位での転写レベルを変化させることができる。
本明細書では、特定の細胞種の中で核酸を生体内及び生体外で編集することができる標的指向活性遺伝子編集(TAGE)剤に関する組成物及び方法を提供する。さらには、生体内及び生体外での部位特異的改変性ポリペプチドの細胞内での細胞内部移行を促進するための組成物及び方法を本明細書に提供する。TAGE剤のモジュール方式のプログラム可能な設計は、様々な所望の細胞種の柔軟な標的指向を可能にする迅速な指向先変更及び多機能性を可能にする。さらに、特定の標的細胞において特定の核酸を編集することによって、TAGE剤は二重特異性を有し、DNAに基づく送達手法と比較してより少ないオフターゲット作用を有する。これを実現するために、TAGE剤は、細胞結合及び/または細胞内部移行を促進する1つ以上の抗原結合性ポリペプチドを含む。これによって、本発明の組成物及び方法のTAGE剤は、標的細胞種の中への部位特異的改変性ポリペプチド(例えば遺伝子編集ポリペプチド)、例えばCas9の送達及び内部移行を促進する。さらに、抗原結合性ポリペプチドは、TAGE剤の受容体媒介進入を可能にするだけでなく、場合によっては抗原結合性ポリペプチドは、(例えば細胞内シグナル伝達経路を変化させることによって)細胞の生態を媒介することも行う。本明細書に記載のTAGE剤は全身送達に特に適している。
「標的指向活性遺伝子編集」または「TAGE」剤という用語は、細胞膜上に提示された細胞外標的分子(例えば細胞外タンパク質またはグリカン、例えば細胞表面上の細胞外タンパク質)に特異的に結合する抗原結合性ポリペプチド(例えば抗体またはその抗原結合性部分)、及び核酸配列を認識する部位特異的改変性ポリペプチド(例えば、限定されないが、エンドヌクレアーゼ)を含む、分子の複合体を指す。TAGE剤の抗原結合性ポリペプチドは、標的細胞、すなわち抗原結合性ポリペプチドに結合される細胞外分子が発現している細胞によって少なくとも部位特異的改変性ポリペプチドが内部移行するように部位特異的改変性ポリペプチドと結び付いている。TAGE剤の例は、部位特異的改変性ポリペプチドが核酸依存性DNAエンドヌクレアーゼ(例えばRNA依存性エンドヌクレアーゼまたはDNA依存性エンドヌクレアーゼ)である活性CRISPR指向(TAGE)剤、例えばCas9またはCas12である。いくつかの実施形態では、TAGE剤は、少なくとも1つのNLSを含む。注目すべきことに、TAGE剤は、遺伝子を含むがこれに限定されない細胞内の任意の核酸を標的とすることができる。
本発明は、遺伝子編集ポリペプチド(すなわち部位特異的改変性ポリペプチド)を標的細胞に送達するのに有用な標的指向活性遺伝子編集(TAGE)剤を含む。いくつかの実施形態では、TAGE剤は生物製剤であり得る。特定の実施形態では、部位特異的改変性ポリペプチドは、細胞膜の細胞外領域と結び付いた抗原に結合する抗原結合性タンパク質にタンパク質が結合体化されることを可能にする結合体化部分を含有する。この標的特異性は、抗原を提示している細胞(例えば、造血幹細胞(HSC)、造血前駆幹細胞(HPSC)、ナチュラルキラー細胞、マクロファージ、DC細胞、非DC骨髄細胞、B細胞、T細胞(例えば活性化T細胞)、線維芽細胞または他の細胞)のみへの部位特異的改変性ポリペプチドの送達を可能にする。そのような細胞は、疾患に関連する特定の組織または細胞種に関連したものであり得る。TAGE剤は、このように、標的細胞のゲノムが改変され得る手段を提供する。
いくつかの実施形態では、抗原結合性タンパク質と部位特異的改変性ポリペプチドとを結合体化させるリンカーは非切断可能である。非切断可能リンカーは、分解(例えばタンパク質分解)に耐える安定した化学結合を含む。全般的に、非切断可能リンカーは、標的細胞の内部でのタンパク質分解を必要とし、高い細胞外安定性を呈する。さらには、本明細書における使用に適する非切断可能リンカーは、結合、-(C=O)-、C1-C6アルキレン、C1-C6ヘテロアルキレン、C2-C6アルケニレン、C2-C6ヘテロアルケニレン、C2-C6アルキニレン、C2-C6ヘテロアルキニレン、C3-C6シクロアルキレン、ヘテロシクロアルキレン、アリーレン、ヘテロアリーレン及びそれらの組合せから選択される1つ以上の基を含み得、その各々は、任意選択的に置換されていてもよく、及び/または1つ以上の炭素原子の代わりに1つ以上のヘテロ原子(例えば、S、NまたはO)を含んでいてもよい。そのような基の非限定的な例としては、アルキレン(CH2)p、(C=O)(CH2)p、及びポリエチレングリコール(PEG、(CH2CH2O)p)、単位が挙げられ、式中のpは、その時々で独立して選択される1~6の整数である。抗体-薬物結合体化に利用される非切断可能リンカーの非限定的な例としては、マレイミドメチルシクロヘキサンカルボキシレート、カプロイルマレイミド、及びアセチルフェニルブタン酸に基づくものが挙げられる。
いくつかの実施形態では、抗原結合性タンパク質と部位特異的改変性ポリペプチドとを結合体化させるリンカーは、細胞内環境または細胞外環境(例えば細胞表面への分子の結合時)においてリンカーの(例えば、メタロプロテアーゼなどのプロテアーゼによる)切断がTAGE剤からCRISPR指向性エレメント、または抗体もしくはその抗原結合性タンパク質、または両方を遊離させるような、切断可能なものである。切断可能リンカーは、局所環境、例えば細胞外及び細胞内環境、例えば、pH、還元電位または酵素濃度の違いを利用して標的細胞におけるTAGE剤構成要素(すなわち、抗原結合性タンパク質、部位特異的改変性ポリペプチド、または両方)の遊離を誘発するように設計される。全般的に、切断可能リンカーは、生体内での循環中は比較的安定しているが、細胞内環境では1つ以上の(例えば、プロテアーゼ、ペプチダーゼ及びグルクロニダーゼの活性を含むがこれらに限定されない)機序によって切断を特に受けやすい。本明細書において使用される切断可能リンカーは、標的細胞の外部では安定しており、標的細胞の内部または標的細胞の細胞外膜の近傍では幾分効果的な速度で切断され得る。有効なリンカーは:(i)抗原結合性タンパク質、例えば抗体の特異的結合特性を維持し、(ii)TAGE剤またはその構成要素(すなわち、部位特異的改変性ポリペプチド)の細胞内または細胞外送達を可能にし、(iii)TAGE剤がその標的部位に送達または輸送されてしまうまでは安定したまま及び完全なまま、つまり切断されないままであり、そして(iv)部位特異的改変性ポリペプチドの遺伝子指向作用(例えばCRISPR)を維持するものであろう。TAGE剤の安定性は、標準的な分析技術、例えば、質量分析、サイズ排除クロマトグラフィーによるサイズ決定、または動的光散乱による拡散定数測定、HPLC、及び分離/分析技術LC/MSによって測定され得る。
TAGE剤は、部位特異的改変性ポリペプチド、例えば、標的細胞内の核酸配列を認識する核酸依存性エンドヌクレアーゼ(例えばRNA依存性エンドヌクレアーゼ(例えばCas9)またはDNA依存性エンドヌクレアーゼ)を含む。
抗原結合性ポリペプチドは、細胞膜に結び付いている細胞外抗原を標的とし、部位特異的改変性ポリペプチドの送達に用いられる特異性を提供する。本明細書に記載のTAGE剤の中に含ませてもよい抗原結合性ポリペプチドの例としては、抗体、抗体の抗原結合性断片または抗体模倣体が挙げられるが、これらに限定されない。
ある実施形態では、本明細書に提供されるTAGE剤は、標的細胞膜上に局在化したまたは特定の組織に結び付いた細胞外分子(例えば、タンパク質、グリカン、脂質)に特異的に結合する、抗体またはその抗原結合性断片である抗原結合性ポリペプチドを含む。抗体またはその抗原結合性断片に特異的に結合される細胞外分子は、抗原、例えば、限定はされないが、HLA-DR、CD3、CD11a、CD20、CD22、CD25、CD32、CD33、CD44、CD47、CD54、CD59、CD70、CD74、AchR、CTLA4、CXCR4、EGFR、Her2、EpCam、PD-1またはFAP1であり得る。ある実施形態では、抗原はCD22である。実施形態において、抗体またはその抗原結合性部分はCD3に特異的に結合する。本発明のTAGE剤中の抗体、その抗原結合性断片の、他の例示的な標的としては、(i)腫瘍関連抗原;(ii)細胞表面受容体;(iii)CDタンパク質及びそのリガンド、例えば、CD3、CD4、CD8、CD11a、CD19、CD20、CD22、CD25、CD32、CD33、CD34、CD40、CD44、CD47、CD54、CD59、CD70、CD74、CD79a(CD79a)及びCD79P(CD79b);(iv)ErbB受容体ファミリーのメンバー、例えば、EGF受容体、HER2、HER3またはHER4受容体;(v)細胞接着分子、例えば、アルファあるいはベータサブユニットを含めたLFA-1、Mac1、p150,95、VLA-4、ICAM-1、VCAM、及びαv/β3インテグリン(例えば、抗CD11a、抗CD18または抗CD11b抗体);ならびに(vi)VEGFなどの成長因子、IgE、血液型抗原、flk2/flt3受容体、肥満(OB)受容体、mpl受容体、CTLA4、プロテインC、BR3、c-met、組織因子、β7などが挙げられる。抗体またはその抗原結合性断片の標的となり得る他の抗原の例としては、細胞表面受容体、例えば、Chen and Flies.Nature reviews immunology.13.4(2013):227に記載されているものが挙げられ、参照によりそれを本明細書に援用する。
ブ(MUC1の腫瘍特異的グリコシル化)、ペムツモマブ(Theragyn、MUC1)、ラコツモマブ(Vaxira、NGNAガングリオシド)、ラドレツマブ(フィブロネクチン細胞外ドメインB)、レファネズマブ(ミエリン関連糖タンパク質)、ソンツズマブ(エピシアリン)、TRBS07(GD2ガングリオシド)、ツコツズマブセルモロイキン(EpCAM)、ロンカスツキシマブ(CD19)、ミラツズマブ(CD74)、サツモマブペンデチド(TAG-72)、ソフィツズマブ(CA-125)、ソリトマブ(EpCAM)、アビツズマブ(CD51)、アダリムマブ(Humira;TNF-α)、ブロダルマブ(Siliq;IL-17受容体)、セルグツズマブアムナロイキン(CEA)、ゴリムマブ(Simponi;TNF-α)、インフリキシマブ(Remicade;TNF-α)、バリサクマブ(VEGFR2)、サリルマブ(Kevzara、IL-6R)、シルツキシマブ(Sylvant;可溶性IL-6、IL-6R)、またはアビシキシズマブ(DLL4、VEGFA)である。特異的抗体に関して上記文中に開示される細胞表面標的に対する抗体または抗原結合性タンパク質も、細胞表面上の標的、例えばHER2として企図される。
TAGE剤は、関心対象の抗原に結合することができる抗体模倣体を含み得る。以下に詳述されるように、多様な抗体断片及び抗体模倣体技術が開発されており、当技術分野で公知である。総じて本明細書に記載の抗体模倣体は、構造的に抗体との関係がなく、アドネクチン、アフィボディ、DARPin、アンチカリン、アビマー、バーサボディ、アプタマー及びSMIPSを含む。抗体模倣体は、従来の抗体結合を模倣しながらも別個の機序によって生成及び機能する結合性構造を用いる。これらの代替構造のいくつかは、Gill and Damle(2006)17:653-658の中で総説されている。
いくつかの実施形態では、TAGE剤は、N末端からC末端に向かう順に、抗原結合性ポリペプチド及び部位特異的改変性ポリペプチド(例えばCas9)を含む。
本明細書に記載のTAGE剤を使用して標的細胞のゲノムを改変することができる。方法は、少なくとも部位特異的改変性ポリペプチドが細胞内に内部移行してその後に標的細胞のゲノム(または標的核酸)を改変するように、標的細胞を本明細書に開示されるTAGE剤と接触させることを含む。そのような方法は、ゲノムの改変をそれを必要とする対象において行うことが疾患または障害の治療をもたらす治療的用途の場合を含めて試験管内環境、生体外または生体内で用いられ得る。
2x核局在化シグナル及びプロテインAを含むCas9融合体(Cas9(C80A)-2xNLS-プロテインA、別段の指示がない限りこれ以降は「Cas9-2xNLS-プロテインA」または「Cas9-pA」とも呼称する;配列番号3;図2A)をE.coliから以下の工程に従って構築及び精製した。
Cas9-2xNLS-プロテインA単独(Cas9-pA)、または抗CD3抗体に結合したCas9-2xNLS-プロテインA(「Cas9-pA-α-CD3」)によるDNA切断を、試験管内DNA切断アッセイによって評価した。
生体外でDNAを編集するCas9-2xNLS-プロテインA(「Cas9-pA」)の能力を評価するために、25pMのCas9-2xNLS-プロテインAまたはCas9(C80A)-2xNLS(「C80A」)を、刺激されたヒトT細胞の中にヌクレオフェクションによって導入した。
抗体と複合体化するCas9-2xNLS-プロテインA(Cas9-pA)の能力を評価するために、Cas9-プロテインA(pA)を抗CD3抗体と2:1の抗体:Cas9比で混合した。Cas9pA単独、抗CD3抗体単独、またはCas9-pAと抗CD3抗体との混合物を、サイズ排除クロマトグラフィーによってS200サイズ排除用カラムで分析した。
抗体及びTAGE剤の内部移行をFACSベース内部移行アッセイによって評価した。
FACSベース内部移行アッセイは、標識付けされた分子と細胞とを所与の期間にわたってインキュベートした後のAlexa-488標識分子(例えば、タンパク質またはRNAガイド)の検出、及び抗A488抗体による失活の有無によって得られた結果を比較することに基づく。細胞によって内部移行する標識付けされた分子は抗A488抗体による失活から保護され、それゆえ、失活後の対照に比べてより強いAlexa488信号を保持する。それにひきかえ、内部移行しておらずそれゆえ細胞表面上にとどまっている標識付けされた分子は抗A488抗体による失活を受けやすく、それゆえ、失活されない対照に比べて弱められたAlexa488信号を呈する。
Cas9-2xNLS-プロテインA(「Cas9-pA」):抗体薬剤において機能し得る候補抗体を同定するために、抗体をまず、Cas9-pAなしでのその内部移行能力について評価した。異なる標的(すなわち、CD22、CD33、CD3、CXCR4、CD25、CD54、CD44及びEGFR)を有する様々な抗体の内部移行をマウス及びヒト細胞集団(例えば、B細胞、骨髄細胞、T細胞、活性化T細胞、上皮細胞)において評価した。表2に示すように、広範なヒトマウス免疫細胞によって内部移行する抗CD22、抗CD33、抗CD3、抗CXCR4、抗CD54及び抗CD44抗体が同定された。
次に、Cas9-2xNLS-プロテインA(Cas9-pA)と複合体化した候補抗体の内部移行をFACSベース内部移行アッセイにおいて評価した。ヒトIgG1または抗CD22抗体と複合体化したCas9-pAを、Cas9-pAか抗体かのどちらかにA488標識が付いた状態で評価した。抗CD22抗体単独を対照として評価した。
実施例5に記載のFACSベース内部移行アッセイにおける異なる失活方法の有効性を評価するために、抗体(抗CD3抗体)、Cas9-2xNLS-プロテインA(「Cas9-pA」)RNP、またはTAGE剤(Cas9-pA:抗CD3抗体RNP(「Cas9pA:CD3」)の内部移行を、レポーター信号(A488またはATTO550)をヘパリン洗浄(2000U/mL)、酸洗浄(pH3.5)または抗A488抗体によって失活させるFACSベース内部移行アッセイによって評価した。各RNPのためにレポーター信号(A488またはATTO550)をガイドRNAに結合体化させた。さらには、CD45+細胞に対する各失活方法の毒性を、FVDe506+細胞(死細胞)のレベルをFACSによって決定するFACSベース生死判定アッセイによって評価した(図7D)。図7Dに示されるように、酸失活及びヘパリン失活は通常の失活よりも毒性が高かった。
TAGE剤Cas9-Darpin(EC1)によるDNA切断を、実施例2に記載されるような試験管内DNA切断アッセイによって評価した。図8に示すように、Cas9-2xNLS-Darpin(EC1)はCas9(C80A)-2xNLSと類似するレベルのDNA切断を成し遂げた。
生体外でDNAを編集するTAGE剤Cas9-2xNLS-Darpin(EC1)(「Cas9-Darpin(EC1)」)の能力を評価するために、刺激されたヒトT細胞(実施例3参照)に25pMのCas9-Darpin(EC1)RNPまたはCas9(C80A)RNPをヌクレオフェクションした。CD47を標的とするガイドRNAを各々のTAGE剤に結び付けてリボ核タンパク質を形成し、リボ核タンパク質をT細胞にヌクレオフェクションして編集を試験した。編集は、フローサイトメトリーを用いて表面CD47の消失を測定する表現型読み取りを用いて測定された。ヌクレオフェクション後、フローサイトメトリーを用いて表面CD47の消失を測定する表現型読み取りを用いてCD47の下方制御を評価した。最後に、DNAを細胞から単離し、アンプリコン配列決定によって解析した。図9に示すように、Cas9-Darpin(EC1)RNPは、刺激されたヒトT細胞において生体外での編集を発揮した。
EpCAM+細胞に結合するTAGE剤Cas9-2xNLS-DARPin(EpCAM)(「Cas9-DARPin(EpCAM)」)の能力を評価するために、PBS中10、25、50、100または300nMのCas9-DARPin(EpCAM)RNP、またはCas9(C80A)2xNLS対照を2つの異なるヒト上皮乳癌細胞株SKBR-3及びBT474と共にインキュベートした。図10Cに示すように、SKBR-3及びBT474細胞は、EpCAM抗体染色によって検出されるEpCAMを発現させた。示されたRNPを、A488で標識付けされたHBB cr/trガイドと複合体化させ、SKBR-3及びBT474細胞株と共に氷上で30分間インキュベートした。その後、細胞を洗浄し、FACSによって分析した。
EpCAM+ BT-474細胞またはSKBR3細胞におけるTAGE剤Cas9-2xNLS-DARPin(EpCAM)(「Cas9-DARPin(EpCAM)」)の内部移行を、FACSベース内部移行アッセイを用いて評価したが、このためのプロトコールは実施例5にさらに記載されている。100nMまたは300nMのCas9-DARPin(EpCAM)をBT474細胞またはSKBR3細胞と共に、示された時間(60分または30分)にわたって37℃または4℃でインキュベートし、その後に失活させた。
TAGE剤Cas9-2xNLS-DARPin(EpCAM)(「Cas9-DARPin(EpCAM)」)を、BT474細胞における共インキュベーションによって成し遂げられる編集のレベルとSKBR3細胞で成し遂げられるそれとを比較する生体外編集アッセイによって評価した。
Cas9-DARPin(EpCAM)と、CD47を標的とするhuCD47g2ガイドRNAとを組み合わせることによって、RNP複合体を調製した。組織培養プレート上で成長させた細胞を短時間のトリプシン化によって浮かせた。少なくとも5倍過剰の完全細胞培養培地を添加することによってトリプシン化を停止させた。その後、細胞を計数し、細胞培養培地で洗浄した。細胞培養培地は、所望の編集条件に適した0~10%のウシ胎仔血清を含有していた。その後、細胞を遠心分離によってペレット化し、細胞培養培地中に高密度で再懸濁させた。濃縮細胞(約500,000個の細胞)をエッペンドルフチューブ内で3.75uMのRNPと混合した。その後、細胞を37℃のインキュベータの中に1時間置いた。1時間後、RNPを有する細胞を、完全細胞培養培地が予め充填された組織培養プレートに移した。
図12に示すように、Cas9-DARPin(EpCAM)は、BT474細胞における共インキュベート後におよそ1.34%の編集、及びSKBR3細胞における共インキュベート後に0.7%の編集を発揮した。RNPを含まない条件で得られた結果を比較のために示す。対照として、ヌクレオフェクションによって導入されたCas9-DARPin(EpCAM)による編集がヒトT細胞において確認された(図13)。
実施例1に概要が述べられている、Cas9-2xNLS-プロテインAを生産するために用いた同様のプロトコールに従って、Haloタグに連結されたCas9を含むTAGE剤(Cas9-2xNLS-Halo)(「Cas9-Halo」)をE.coliから構築及び精製した。Cas9-Haloは、Haloリガンド(Promega P6751)に連結されたスクシンイミジルエステルを使用して任意のアイソタイプの抗体(または他の任意のタンパク質)に結合体化され得る。この実施例では、抗CD22抗体をCas9-Haloと複合体化させた。
健常脾臓由来マウスB細胞またはB16腫瘍におけるCas9-2xNLS-Halo(「Cas9-Halo」):抗CD22抗体を含むTAGE剤の内部移行を、実施例5にプロトコールがさらに記載されているFACSベース内部移行アッセイを用いて(洗い流し法を用いて)評価した。A488ガイドRNAを有する20nMの示されたRNP(Cas9-Halo:抗CD22抗体、Cas9-Halo:IgG1、またはCas9-Halo)を全脾細胞または腫瘍浸潤リンパ球と共に37℃または4℃で示された時間(15分または60分)にわたってインキュベートした。失活を伴う及び伴わない各条件からの試料を、CD19+B細胞に基づいて選別されるFACS分析によって評価した。
Cas9-2xNLS-Halo(「Cas9-Halo」)を含むTAGE剤を試験管内でのDNA切断において評価し、生体外でのヌクレオフェクション編集活性を、それぞれ実施例2及び実施例3に概要が述べられているように評価した。詳しくは、Cas9-halo(20181209)、Cas9-Halo:抗mCTLA4、Cas9-Halo:IgG1、Cas9-Halo:抗CD22、Halo-30aa-Cas9、Halo-3aa-Cas9を、dsDNAと共にインキュベートすることによって試験管内での活性について評価した。各構築物は試験管内でのDNA切断活性を発揮した(図16のA)。
抗体と複合体化したCas9-2xNLS-Halo(「Cas9-Halo」)を含むTAGE剤(「Cas9-Halo:抗体」)の内部移行、TAGE剤RNP内部移行を混合細胞集団において評価した。プールされたB16F10腫瘍から単離された生細胞を、異なる抗体(抗CTLA4抗体、抗CD22抗体、IgG1、MHCII-Nb)と複合体化したCas9-Halo TAGE剤RNPと混合した。対照として、単独でのCas9(C80A)RNP及びCas9-Halo RNPも評価した。A488標識ガイドRNAを有する各RNPを腫瘍細胞と共に4℃及び37℃で1時間インキュベートし、その後、失活を伴ってまたは伴わずにFACS分析によって試料を評価した。各RNPの内部移行を、選別されたDC細胞、非DC骨髄細胞、B細胞、T細胞、非T/B細胞、及びCD45- PDPN+細胞において評価した。
5つの異なる抗体(抗CD33抗体、抗EGFR抗体、抗CD25抗体、抗FAP抗体または抗CTLA-4抗体)のうちの1つに連結されたCas9-2xNLS-プロテインA(「Cas9-pA」)を含有するTAGE剤を、異なる細胞種において内部移行と編集の両方について試験した。
以下の実施例に示すように、Halo/Haloタグを介したCas9に対する抗体の結合体化は、いくつかの抗体/細胞種対ではCas9 TAGE剤の文脈において抗体結合に影響を及ぼすようであった。
本実施例では、Cas9に結合体化されたヒト抗線維芽細胞活性化タンパク質(FAP)抗体を含むTAGE剤の内部移行及び生体外編集を評価した。
この試験の目的は、T細胞指向性TAGE剤を操作するための抗体を同定することであった。このスクリーニングでは、臨床的に立証されているヒトT細胞上の標的に対する抗体を収集した。SpyCatcher(SC)-Cas9に結合体化するように、ヒトIgG1主鎖上にSpyTagを有する抗体を生成し、結合及び編集を検証した。
このスクリーニングアッセイのために、spytagでタグ付けされたヒトT細胞結合性抗体をExpi293細胞においてクローニングし発現させた。Expi293細胞を24ウェルプレート形式で4mLの培地の中で成長させた。0日目に、生存能が少なくとも95%である3×106/mLの細胞に、細胞1mLあたり0.5ugの、抗体の重鎖を発現するベクター、及び細胞1mLあたり0.5ugの、抗体の軽鎖を発現するベクターをトランスフェクトした。4日目か、生存能が85%未満に落ち込んだ時かのどちらか早い方において細胞を採集した。細胞を3000xgで10分間ペレット化し、上清をPBSで1:1の体積:体積に希釈し、0.44uMのフィルターで濾過した。当日使用しない場合は上清を4℃で一晩維持した。
spytagでタグ付けされた31種のT細胞結合性抗体をヒトT細胞に対する結合性について試験した。パリビズマブ(「Pali」)、及び染色されていない細胞を使用するRNPなしの条件を陰性対照として評価した。0、2または7日間活性化させた全PBMCを、示された標的に対する抗体で70nMで1時間、4℃で染色した。A488標識抗ヒト二次抗体を使用して結合を検出した。多重比較を伴うANOVAを行って各抗体をPaliと比較し、それらの染色がPaliよりも有意に強い場合に抗体を次の工程に移した。
次に、イピリムマブ(「Ipi」)及びトレメリムマブ(「Trem」)に加えて、先の工程で同定された14種の抗体(合計16種の抗体)に対して、Cas9との結合体化についての選択を行った。全PBMCを2日間活性化させ、その後、7または70nMのAb=Cas9結合体で染色した。結合は、A550標識gRNAの存在を基準として検出された。パリビズマブ(Pali)を陰性対照として使用した。多重比較を伴うANOVAを行って各抗体をPaliと比較し、それらの染色がPaliよりも有意に強い場合に抗体を次の工程に移した。
(実施例19に記載のT細胞スクリーニングで同定された)抗CD11a及び抗CD25a抗体、またはその抗原結合性断片をCas9に結合体化して抗体ベースのTAGE剤(CD11a=Cas9、及びCD25a=Cas9)を形成した。詳しくは、抗CD11a及び抗CD25a抗体をCas9(WT)-2xNLS-SpyCatcher-4xNLS(「AC26」)またはCas9(WT)-2xNLS-SpyCatcher-HTN(「AC28」)に結合体化した。結合体を精製し、共インキュベートによるヒトT細胞の編集を試験した。CD47を標的とするガイドRNAを各々のTAGE剤に結び付け、TAGE剤をT細胞と共インキュベートして編集を試験した。編集は、フローサイトメトリーを用いて表面CD47の消失を測定する表現型読み取りを用いて測定された。2名の異なるドナーからのヒトT細胞の編集を評価した。より小さい分子の方がより高度に編集できるのか否かを見極めるために完全長抗体及びFcドメインがない抗体断片を試験した。パリビズマブを陰性対照として使用した。
先の実施例において、生体外での編集は、いくつかの例では、フローサイトメトリーを用いる表現型読み取りによって評価された(例えば、実施例3、8、14、17、18、20、23、27、28、39、45または47を参照されたい)。フローサイトメトリーは、標準的なアンプリコン配列決定手法と比較して編集を高速で検出する方法を提供する。フローサイトメトリーによって得られた編集測定結果が配列決定によって得られた編集測定結果と相関する程度を明らかにするために、TAGE剤によって(共インキュベートまたはヌクレオフェクションによって)編集されたT細胞または線維芽細胞をフローサイトメトリーと次世代シーケンシング(NGS)との両方によって評価した。
