本発明は、脂質生産性が増加されている藻類および不等毛類などの変異微生物、ならびに脂質の生成にそれらを使用する方法に関する。
脂質生合成を増加させることによって脂質生産性を改善するための様々な試みは、窒素同化もしくは脂質代謝のための酵素をコードする遺伝子、ならびに脂質貯蔵に関与するポリペプチドをコードする遺伝子の操作に焦点を合わせてきた。例えば、US2014/0162330(特許文献1)は、硝酸レダクターゼ(NR)遺伝子がRNAi系のノックダウンによって減弱されているフェオダクチラム・トリコルヌタム(Phaeodactylum tricornutum)株について開示しており、Trentacosteら((2013)Proc.Natl.Acad.Sci.USA110:19748−19753)(非特許文献1)は、脂質異化に関与すると予測されるThaps3_264297遺伝子を標的とするRNAi構築物で形質転換された珪藻について開示しており、WO2011/127118(特許文献2)は、オレオシン(脂質貯蔵タンパク質)をコードする遺伝子またはジアシルグリセロールトランスフェラーゼ(DGAT)遺伝子をコードする遺伝子を用いるクラミドモナス(Chlamydomonas)の形質転換について開示している。いずれの場合も、脂質生成の増加が顕微鏡または親油性染料を用いた染色に基づいて主張されたが、操作された細胞による脂質生成の定量化は提供されず、バイオマス生産性と脂質生産性との間の経時的な関係性も決定されなかった。
一態様では、本明細書で提供されるのは、テトラトリコペプチドリピート(TPR)ドメインを含むポリペプチドをコードする遺伝子の発現が減弱されている変異微生物であり、これは、変異微生物および対照微生物が同じ条件下で培養されるときなど、対照微生物よりも多く脂質を生成し、かつ/または対照微生物と比較して脂質への炭素分配の増加を呈する。いくつかの実施形態では、対照微生物は、野生型微生物である。いくつかの実施形態では、変異微生物は、対照微生物よりも少なくとも約5%、少なくとも10%、少なくとも15%、少なくとも20%、少なくとも25%、少なくとも30%、少なくとも35%、少なくとも40%、少なくとも45%、少なくとも50%、少なくとも55%、少なくとも60%、少なくとも65%、少なくとも70%、少なくとも75%、少なくとも80%、少なくとも85%、少なくとも90%、少なくとも95%、少なくとも100%、少なくとも110%、少なくとも120%、少なくとも130%、少なくとも140%、少なくとも150%、少なくとも160%、少なくとも170%、少なくとも180%、少なくとも190%、または少なくとも約200%多く、脂肪酸メチルエステル誘導体化脂質(FAME)を生成する。いくつかの実施形態では、TPRドメインを含むポリペプチドをコードする遺伝子の発現が減弱されている変異微生物が、対照微生物よりも多くの脂質を生成する培養条件は、変異微生物および対照微生物の両方がバイオマスを生成する培養条件であり得る。例えば、培養条件は、対照微生物と比較して窒素が豊富であってもよく、対照微生物と比較して栄養素が豊富であってもよい。

PM066培地は、Instant Ocean salt中の微量の金属およびビタミンとともに唯一の窒素源として8.8mMの硝酸塩、および0.417mMのリン酸塩(PO4)を含む。PM066培地は、4mlのキレート化金属ストック溶液および4mlのビタミンストック溶液とともに、1.75MのNaNO3ストック溶液(148.7g/L)5.71ml、および77mMのK2HPO4・3H2Oストック溶液(17.57g/L)5.41mlを、Instant Ocean salt溶液(35g/L)981mlに添加することによって作製した。キレート化金属ストック溶液は、2.18gのNa2EDTA・2H2O、1.575gのFeCl3・6H2O、39.2mMのCuSO4・5H2Oストック溶液(0.98g/100ml)500μl、77.5mMのZnSO4・7H2Oストック溶液(2.23g/100ml)500μl、42.0mMのCoCl2・6H2Oストック溶液(1.00g/100ml)500μl、910.0mMのMnCl2・4H2Oストック溶液(18.0/100ml)500μl、26.0mMのNa2MoO4・2H2Oストック溶液(0.63g/100ml)500μlを400mlの水に添加し、500mlの最終体積にし、濾過滅菌することによって調製した。ビタミンストック溶液は、0.05gのチアミンHCl、0.37mMのシアノコバラミンストック溶液(0.05g/100ml)500μl、および0.41mMのビオチンストック溶液(0.01g/100ml)2.5mlを400mlの水に添加し、最終体積を500mlにし、濾過滅菌することによって調製した。
窒素飢餓中の下方制御されたポリペプチドの識別
Nannochloropsisの様々な株が、窒素枯渇中に高レベルのトリアシルグリセロール(TAG)貯蔵脂質を蓄積し、TAG合成につながる異なる代謝経路での遺伝子発現における、TAG生成の増加と、TAG蓄積と、推定される根本的な変化との間の相関関係が報告されている(Radakovits et al.(2012)Nat Commun 3:686、Li et al.(2014)The Plant Cell 26:1645−1665、Corteggiani Carpinelli et al.(2014)Mol Plant 7:1645−1665)。脂質の生合成および蓄積に影響を与える調節因子をコードする遺伝子を識別するために、N枯渇(−N)を施されたNannochloropsis細胞の初期転写応答を分析した。Nannochloropsisが貯蔵脂質の生合成を誘導する窒素飢餓下でのNannochloropsis gaditana細胞の遺伝子のRNA転写レベルを、増殖培地中の窒素の量を制限しないことを除いて同一条件下で増殖させたNannochloropsis gaditanaの同じ株のRNA転写レベルと比較する、トランスクリプトミクスの比較実験を実施した。
NANNOCHLOROPSISのTPRドメイン含有タンパク質(NAGA_100148G8)をコードする遺伝子のノックアウト
TPRドメイン含有タンパク質をコードする遺伝子を、標的変異誘発によって機能的に切除またはノックアウトした、Nannochloropsis gaditanaのトランスジェニック藻類株を作製した。野生型Nannochloropsis gaditana株は、WT−3730と示す。ノックアウト変異体は、CRISPR技術を使用して生成した。
(1)N.gaditana RPL24プロモーター(配列番号11)によって推進される、N末端核局在化シグナル(配列番号8)と、続いてFLAGタグ(配列番号9)と、ペプチドリンカー(配列番号10として一緒に提供される)とをコードする配列を含む、N.gaditanaのためにコドン最適化されたStreptococcus pyogenes由来Cas9遺伝子(配列番号7)、を含有し、N.gaditana双方向ターミネーター2(配列番号12)によって末端処理された、Cas9発現カセット;
(2)N.gaditana TCTPプロモーター(配列番号14)によって推進される、N.gaditanaのためにコドン最適化されたアスペルギルス・テレウス(Aspergillus terreus)由来ブラストサイジンSデアミナーゼ遺伝子(配列番号13)、を含有し、その後EIF3ターミネーター(配列番号15)が続く、選択可能なマーカー発現カセット;ならびに
(3)N.gaditana 4A−IIIプロモーター(配列番号17)によって推進される、N.gaditanaのためにコドン最適化されたTurboGFP遺伝子(Evrogen(Moscow,Russia))(配列番号16)、を含有し、N.gaditana双方向ターミネーター5(配列番号18)が続く、GFPレポーター発現カセット
を含むベクターpSGE−6206(配列番号6、図2)で、野生型Nannochloropsis gaditana株WT−3730を形質転換することにより生成した。形質転換は、本質的には、公開されている米国出願第US2014/0220638号に開示のとおりである(「Algal mutants having a locked−in high light acclimated phenotype」、2013年12月6日出願)。
バッチ生産性アッセイにおけるNAGA_100148G8ノックアウト変異体
藻類増殖を支持することができる還元炭素源の非存在下で、細胞が利用可能な唯一の窒素源として8.8mMの硝酸塩を含む、窒素が豊富な培地PM074において、変異体株をバッチ生産性アッセイで評価した(すなわち、光独立栄養条件下で生産性アッセイを行った)。接種後、操作されたノックアウト株および野生型株WT−3730を、175mlのPM074培地を含有する75cm2の長方形の組織培養フラスコで7日間、三つ組培養のバッチアッセイで増殖させた。これらの条件下では、およそ3日目に培養培地で窒素が制限され始め、培養培地の窒素濃度はアッセイの残りの期間を通じて低下し続ける。LEDライトに対して最も狭い「幅」寸法に、フラスコを配置した。培養フラスコを不透明な白いプラスチックで覆って、照射が培養物に到達するように21.1cm2の長方形の開口部を設けた。入射放射は、16時間の明所:8時間の暗所サイクルにプログラムし、放射を0から1200uEまで直線的に増加させ、次いで4時間にわたって放射を1200から0uEまで直線的に減少させた。脱イオンH2Oを培養物に毎日添加して、蒸発による損失を補った。25℃に設定した水浴によって、培養物の温度を調節した。培養物を0日目にOD730が0.5になるように接種し、試料(5ml)を3、5、7日目に取り出して、脂質の尺度として細胞密度、および脂肪酸メチルエステル(FAME)を評価した。サンプリングは、明所サイクルの終了30分前に行った。
半連続培養におけるノックアウト変異体の増殖および脂質生合成
半連続生産性アッセイで、ノックアウト株GE−15360もアッセイした。連続生産性アッセイでは、225cm2のフラスコ内のPM074(硝酸塩のみ)培地に、初期に550ml(接種された最終体積)の培養物が0.15の初期OD730を有するようにNannochloropsis種培養物を接種した。典型的な希釈物には、半連続アッセイでのアンモニウム開始濃度が1.5mM未満になるように、PM074培地を使用して550mlにした、(5mMのアンモニウムを含有する)PM124培地中におよそ150mlの開始培養物を使用した。PM074培地を用いて日毎に希釈することによって、アッセイの進行に伴い、アンモニウム濃度がさらに低下した。株ごとに3つの培養を開始した。フラスコは攪拌棒を含み、培養物を通して発生するCO2に富む空気(1%CO2、流量100ml/分)を送達するためのシリンジフィルターで接続するチューブを有するストッパーを有した。450rpmに設定した攪拌プレート上にフラスコを設置した。フラスコは、明/暗サイクル、および「正午」まで増加し次いで明所期間の終わりに向けて減少する光プロファイルでプログラムされたLED光バンクに対して、幅(最も狭い寸法)で揃えた。光源から後方に延びるフラスコの「深さ」寸法は13.7cmであった。フラスコの配置を考慮すると、光源の表面からフラスコ内の細胞の最も遠い距離はおよそ15.5cmであった。明所プロファイルは、南カリフォルニアの春の日を模倣して設計した(明所16時間:暗所8時間、およそ2000uEの光ピーク)。培養物体積の30%(150ml)を取り出し、希釈した新しいPM074培地で置き換えること(66mlのdiH2Oから1LのPM074培地)によって、培養物を明所期間の中央(ピーク)で日毎に希釈して、培養物に発生する、蒸発に起因する塩分増加を調節した。FAMEおよびTOC分析用の試料は、希釈のために取り出した培養物から採取した。典型的には、連続アッセイは7〜14日間実行し、各試料の3つの培養物の平均を得た。表1〜3は、半連続アッセイで実行したノックアウトおよび野生型培養物のFAMEおよびTOC分析の結果を示している。括弧内の各値の標準偏差を用いて、3つの培養物の平均を提供する。

- TPRドメインを含むポリペプチドの発現を減弱させる、1つ以上の変異および/または1つ以上の作用物質を前記微生物に導入する工程を含む、請求項1〜40のいずれか一項に記載の変異微生物を生成するための方法。
- 前記1つ以上の変異または作用物質が、配列番号1、配列番号2、もしくは配列番号3のアミノ酸配列を含むポリペプチド;前記Naga_100148g8遺伝子座の遺伝子;および/または配列番号4のヌクレオチド配列を含むオープンリーディングフレームを含む遺伝子、の発現に影響を与える、請求項53に記載の方法。
- 前記1つ以上の作用物質が、アンチセンスRNA、RNAi、shRNA、マイクロRNA、リボザイム、Cas/CRISPRシステムの構成要素、および/または転写活性化因子様エフェクターヌクレアーゼ(TALEN)システムの構成要素からなる群から選択される、請求項53または54に記載の方法。
