本願は、2016年1月15日出願の米国特許仮出願第62/279,023号の出願日の利益を米国特許法第119条(e)項に基づいて主張するものである。本願は、2014年9月29日出願の米国特許仮出願第62/056,687号の出願日の利益を米国特許法第119条(e)項に基づいて主張する、2015年9月29日出願の国際出願第PCT/US2015/052928号にも関連する。上述の出願の各々の全内容は、参照により本明細書に組み入れられる。
本明細書に記載の発明は、NIH(アメリカ国立衛生研究所)の米国国立がん研究所により与えられた認可番号P30CA034196に基づいて米国政府の支援を受けてなされたものである。米国政府は本発明に一定の権利を有する。
エレクトロポレーション、または電気透過化は、外部から印加される電場によって細胞原形質膜透過性および電気伝導性を有意に増加させるプロセスである。エレクトロポレーションは、分子生物学において、細胞に何らかの物質を導入する方法、例えば、分子プローブを、細胞の機能を変化させることができる薬物を、またはDNA分子を投入する方法として使用されてきた。
本明細書に記載の発明は、生体分子を接合体および早期(すなわち、着床前)の胚に効率的に導入するための方法および試薬を提供する。このような技術は、分子生物学において広く応用される。例えば、ある特定の部位特異的ヌクレアーゼ(例えば、II型CRISPR−Cas9システム)を、本発明の方法を使用して導入すると、正確なヌクレオチド変化、大セグメント欠失、および標的化短鎖セグメント挿入を、標的遺伝子座に高効率で導入することができる。
ある特定の実施形態では、エレクトロポレーションの一部のまたはすべてのサイクルは、独立して、20〜40ボルト(例えば、25〜35ボルト、または30ボルト、または25、26、27、28、29、30、31、32、33、34もしくは35ボルト)で行われる。

遺伝子修飾動物(例えば、トランスジェニック哺乳動物または他の遺伝子修飾哺乳動物)を作製する状況下でマイクロインジェクションに関連する固有の制限を克服するために、本出願人は、エレクトロポレーションに基づく方法論であって、この方法を、高い生存率を有する遺伝子修飾動物の高効率、高処理量の作製に適したものにする特定の条件下で、生体物質/遺伝物質を動物の(例えば、哺乳動物の)配偶子または着床前の胚(接合体を含む)に送達するための方法論を開発した。結果として生じる遺伝子修飾は、生殖系列によって容易に伝達され得る。
したがって、本発明の一態様は、遺伝子修飾動物(例えば、非ヒト哺乳動物)を作製する方法であって、物質(例えば、II型Cas9タンパク質を含むCRISPR−Casシステム)を前記動物(例えば、非ヒト哺乳動物)の配偶子(例えば、卵子もしくは卵細胞)または着床前期の胚(例えば、接合体)にエレクトロポレーションによって導入して前記動物(例えば、非ヒト哺乳動物)のゲノムを修飾することを含み、(1)前記物質が、前記哺乳動物のゲノム内の標的配列に特異的な、II型Cas9タンパク質、もしくはジンクフィンガーヌクレアーゼ(ZFN)、もしくはBud由来ヌクレアーゼ(BuDN)、もしくは転写活性化因子様エフェクターヌクレアーゼ(TALEN)を含み、および/または(2)前記エレクトロポレーションが、1サイクルより多くのサイクル(例えば、4、5、6、7、8、9、10サイクル、好ましくは4〜10サイクル)を含む、方法を提供する。好ましい実施形態では、物質は、II型Cas9タンパク質を含むCRISPR−Casシステムを含み、および/またはエレクトロポレーションは、1サイクルより多くのサイクル(例えば、4〜10サイクル、もしくは4サイクル、もしくは6サイクル)を含む。
ある特定の実施形態では、エレクトロポレーションされた配偶子または着床前の胚は、ポリヌクレオチドを溶解するために使用される1種または複数の緩衝液、例えば、TE緩衝液、またはEDTAなどの金属キレート剤(metal cheaters)を含有する等価の緩衝液を除去するために洗浄される。

ある特定の実施形態では、II型Cas9タンパク質とCRISPR−CasシステムガイドRNAのコード配列の濃度比は、変動し得る。例えば、好適な比は、少なくとも1:1、少なくとも1.5:1、少なくとも2:1、少なくとも2.5:1、少なくとも3:1以上であり得る。
ある特定の実施形態では、ポリヌクレオチドは、DNA断片を哺乳動物のゲノムにランダムにまたは特異的に組み込むトランスポサーゼを含む。
本発明の別の態様は、本発明の方法のいずれか1つにより作製された遺伝子修飾動物(例えば、非ヒト哺乳動物)を提供する。
本明細書に記載の特定の実施形態は、どれもみな、実施例セクションのみに記載のものを含む本発明のいずれか1つまたは複数の他の実施形態と組み合わせることができることを企図したものである。
エレクトロポレーションは、細胞膜上の各位置での局所膜電位に依存する動的現象である。エレクトロポレーション現象が出現するためには、所与のパルス幅およびパルス波形に対し特定の膜電位閾値(例えば、0.5V〜1V)が存在する。これにより、エレクトロポレーションの電場の大きさの閾値(Eth)が規定されることになる。E≧Ethであるエリア内の細胞のみがエレクトロポレーションされる。第2の閾値(Eir)に達するか、またはそれを超えると、エレクトロポレーションは、細胞の生存能を損なわせことになり、その結果、不可逆的エレクトロポレーション(IRE)となる。
上で説明したような、異型配偶子融合を経験する多細胞真核動物以外に、本発明の方法は、ヒト、非ヒト霊長類(例えば、マーモセット、アカゲザル、チンパンジー)、齧歯類(例えば、マウス、ラット、スナネズミ、モルモット、ハムスター、コットンラット、ハダカデバネズミ)、ウサギ、家畜哺乳動物(例えば、ヤギ、ヒツジ、ブタ、雌ウシ、ウシ、ウマ、ラクダ科動物)、ペット哺乳動物(例えば、イヌ、ネコ)、動物園の哺乳動物、有袋目の哺乳動物、絶滅危惧哺乳動物、およびそれらのすべての非近交系または任意交配集団を含む、任意の哺乳動物に特に好適である。
例示的な近交系マウス系統としては、限定ではないが、近交系のマウス系列C3H、例えば、CBA、DBA、FVB、NOD、BALB/c、129、C57BL、およびC57BLマウスが挙げられ、C57BLマウスには、C57BL/6J、C57BL/6NTac、C57BL/6NCrl、C57BL/10などが含まれる。
ある特定の実施形態では、マウスは、非近交系マウス、例えば、CD−1;ICR;ブラックスイス;スイスウェブスター;NIHスイス;CF−1、およびヌードマウスである。
本明細書に記載の発明は、目的の動物のゲノムを修飾または「編集」するための強力なツールであって、前記動物の修飾または編集されたゲノムを生殖系列伝達によって伝えることができるようなツールを提供する。
DNA標的化RNAは、会合しているポリペプチド(例えば、部位特異的修飾ポリペプチド)の活性を標的DNA内の特定の標的配列に指向させる。対象DNA標的化RNAは、第1のセグメント(本明細書では「DNA標的化セグメント」または「DNA標的化配列」とも称される)および第2のセグメント(本明細書では「タンパク質結合セグメント」または「タンパク質結合配列」とも称される)を含む。
具体的には、一部の実施形態では、部位特異的修飾ポリペプチドは、米国特許出願公開第2014/0068797号A1の図3に示されているCas9/Csn1アミノ酸配列のアミノ酸7〜166もしくは731〜1003と、または米国特許出願公開第2014/0068797号A1の配列番号1〜256および795〜1346として記載のアミノ酸配列のいずれかにおける対応する部分と(すべて参照により組み入れられる)、少なくとも75%、少なくとも80%、少なくとも85%、少なくとも90%、少なくとも95%、少なくとも99%または100%のアミノ酸配列同一性を有するアミノ酸配列を含む。
一部の実施形態では、好適なDNA標的化RNAは、2つの別個のRNAポリヌクレオチド分子を含む。2つの別個のRNAポリヌクレオチド分子の第1のもの(活性化RNA)は、少なくとも8個の連続するヌクレオチドのストレッチに関して、配列番号431〜562に記載のヌクレオチド配列のいずれか1つまたはその相補配列と少なくとも60%、少なくとも65%、少なくとも70%、少なくとも75%、少なくとも80%、少なくとも85%、少なくとも90%、少なくとも95%、少なくとも98%、少なくとも99%または100%のヌクレオチド配列同一性を有するヌクレオチド配列を含む。2つの別個のRNAポリヌクレオチド分子の第2のもの(標的化RNA)は、少なくとも8個の連続するヌクレオチドのストレッチに関して、米国特許出願公開第2014/0068797号の配列番号563〜679に記載のヌクレオチド配列のいずれか1つまたはその相補配列と少なくとも60%、少なくとも65%、少なくとも70%、少なくとも75%、少なくとも80%、少なくとも85%、少なくとも90%、少なくとも95%、少なくとも98%、少なくとも99%または100%のヌクレオチド配列同一性を有するヌクレオチド配列を含む。
生殖細胞系列コンピテントES細胞株の必要を回避するために、1細胞胚に直接注入して特定の遺伝子が破壊された動物を作製することができる、ジンクフィンガーヌクレアーゼ(ZFN)(Urnovら、2010)および転写活性化因子様エフェクターヌクレアーゼ(TALEN)(BogdanoveおよびVoytas、2011)を含む、部位特異的DNAエンドヌクレアーゼを使用する代替方法論が開発された(Carberyら、2010;Geurtsら、2009;Sungら、2013;Tessonら、2011)。二本鎖切断部位(DSB)に隣接する、相同性を有する一本鎖DNA(ssDNA)またはプラスミドを備えさせると、被定義修飾を相同組換え(HR)によりゲノムに導入することができる(Brownら、2013;Cuiら、2011;Meyerら、2010)。
レポーターをコードするポリヌクレオチドのマウス接合体および推定接合体へのエレクトロポレーション
この実験は、レポーター遺伝子をコードするプラスミドのマウス接合体または推定接合体(略して「接合体」)へのエレクトロポレーションの結果を記載するものである。
CRISPR/Casシステムのマウス接合体および推定接合体へのエレクトロポレーション
この実験は、CRISPR/Cas媒介標的化遺伝子破壊のためのマウス接合体または推定接合体(略して「接合体」)への、本発明の方法を使用する、CRISPR/Casシステムの送達を実証するものである。
簡単に述べると、野生型Cas9遺伝子を有するpx330プラスミド(Congら、2013)が、ポリメラーゼ連鎖反応(PCR)においてCas9コード配列の増幅用のDNA鋳型としての役割を果した。T7プロモーター配列をフォワードプライマーに付加させ、Cas9野生型遺伝子のコード配列に隣接するリバースプライマーと対合させた。Qiagenカラム(Qiagen)を使用してPCR産物を精製し、mMESSAGE mMACHINE T7 ULTRA転写キット(Life Technologies)を使用してin vitro転写(IVT)を行った。sgRNA合成については、T7プロモーター配列をsgRNA鋳型/フォワードプライマーに付加させ、IVT鋳型をPCR増幅により作製した。T7−sgRNA PCR産物をカラム精製し、MEGAshortscript T7キット(Life Technologies)を使用するIVT用の鋳型として使用した。Cas9 mRNAとsgRNAは両方とも、MEGAclearキット(Life Technologies)を使用して精製し、このキットに備えられている溶出緩衝液で溶出した。IVT反応からの分割量をアガロースゲルで分離して、反応からの品質を評価した。
エレクトロポレーションされたマウス接合体の発達
接合体のIn vitro培養および分析は重要な手法であり、この手法に基づいて、遺伝子編集技術に関する多数のパラメータを迅速な所要時間および好ましくはより低い動作費用で試験し、分析することがきる。しかし、従来のin vitro培養システムを使用して、エレクトロポレーションされた接合体を培養した場合、その後の胚の発達は遅延または中止されるようであった。多くの場合、例えば50/25ng/μL〜1000/500ng/μLの、多様な濃度範囲でのCas9 mRNA/sgRNAのエレクトロポレーション後、胚は、3.5日の培養期間終了時に異なる発達段階に進み、1細胞、2細胞または4細胞期、桑実胚期、および時には胚盤胞期のものを含んだ(実験8)。対照的に、エレクトロポレーションされていない対照胚は、ATで前処置されていようと、いまいと、同じ期間の終了時に胚盤胞期に達した。一部の実験(実験10および11)では、実験におけるすべての群の中の胚が、胚盤胞期に達することができなかった。
具体的には、接合体にエレクトロポレーションし、マウスが生まれ、その遺伝子型を同定した。466bpのPCR産物を増幅し、この増幅産物は標的部位を包含するものであり、それをEcoRV消化に付してNHEJ突然変異を有する対立遺伝子を検出し、およびEcoRI消化に付してHDR対立遺伝子を検出した。成功したHDR対立遺伝子は他の実験群の中では検出されなかったが、EcoRIにより切断された対立遺伝子を有する2匹のファウンダーマウス(図3、パネルA、86EP11および86EP14)が検出され、2匹のファウンダーマウスは、Cas9 mRNAを400ng/μLで、Tet2遺伝子座の3’UTRを標的とするsgRNAを200ng/μLで、およびssDNAドナーを400ng/μLで用いてエレクトロポレーションした群から得た。この群の中の11匹のマウスすべてが、EcoRV消化に対して抵抗性である対立遺伝子を有した。ファウンダー86EP11〜86EP15は、EcoRVによって切断することができた対立遺伝子の検出可能なレベルを有さないようであり、これは、11匹のファウンダーマウスすべてからのNHEJ突然変異の存在を示唆する。11試料をEcoR1に曝露したとき、試料86EP11および86EP14からの対立遺伝子の一部は、EcoRIにより部分的に消化されたことを示し、これは、これら2つの試料からのHDR対立遺伝子の存在を示唆する。

要約すると、結果は、エレクトロポレーションされたCRISPR/Casシステムを使用する遺伝子修飾成功が、使用するCRISPR/Cas試薬の濃度に依存することを示唆している。旧来のマイクロインジェクション実験と比較して、エレクトロポレーション実験では、試薬濃度は制限因子にはならず、より濃度の高い試薬(例えば、Cas9 mRNAについては400ng/μL超、およびsgRNAについては200ng/μL超)の使用によって遺伝子編集されたマウスが生じることが判明した。
最後に、しかし他と等しく重要なこととして、本方法を使用するCRISPR媒介遺伝子標的化をうまく行うことができ、実験設定でパラメータにある一定の変化を加えて行うことができた。エレクトロポレーションされた接合体の発達成功を確実にするために、エレクトロポレーション完了時に、エレクトロポレーションされた接合体を胚の発達に最適な生理溶液または生理的媒体で1回または複数回(例えば、2、3、4回)すすぐこと必要があり得る。例えば、エレクトロポレーションされた接合体を、予温したM2培地の液滴(100μL)に連続的に通して、一切の残存エレクトロポレーション溶液(例えば、1:1のTE緩衝液とOPTI−MEM(登録商標))を洗浄除去し、その後、接合体を培養に移すか、または子宮環境に移植する。
1.1mg/mLのBSA(P/N A2153、Sigma−Aldrich)を補充した100μL KSOMaa Evolve(P/N Zeks−050、Zenith Biotech)の分割量を96ウェル平底組織培養プレート上に置き、HeraCellインキュベーターにおいて37℃/5%CO2で平衡させた後、1細胞接合体を加えた。

7.キュベットパッケージから付属のプラスチックピペットを使用して、96ウェルプレートのそれぞれのウェルから80〜100μLの予温した培地(例えば、KSOMaa/BSA培地)を除去し、その培地をキュベットに穏やかに添加する。キュベットからすべての内容物を除去し、その混合物をウェルに排出する。
9.洗浄された接合体を有する96ウェルプレートを直ちにインキュベーターに戻す。
11.GENOMEPLEX(登録商標)Single Cell Whole Genome Amplication Kit(PN GA4、Sigma−Aldrich)を使用して、胚のゲノムを増幅した。次いで、増幅されたゲノムを、標的部位を包含するプライマー対を用いるPCR反応(ACCUPRIME(商標)Taq DNA Polymerase System、P/N 12339−016、Life Technologies;またはPrimeStar GXL、P/N R050B、Clontech)において鋳型として使用した。PCR産物を清浄化し、サンガーシークエンシングによりヌクレオチド配列を分析した。
マウス接合体の改善されたマルチサイクルエレクトロポレーション
上の実施例に記載の方法は、異なる標的遺伝子についてばらつきを示すこともある。例えば、AicdaおよびRosa26遺伝子座における一部の試験では、非相同末端結合(NHEJ)が比較的低い効率(それぞれ、約0%および17%)で起こる(データを示さない)。マイクロインジェクションとエレクトロポレーション間の別の並行比較研究では、上記実施例に基づく方法は、Smclb遺伝子座における大セグメント欠失を生じさせないようであり、一方、マイクロインジェクションは、高い効率を有した(データを示さない)。このような観察が遺伝子座特異的効果に起因するのかは、完全には明らかでない。
px330プラスミドを鋳型として使用して、Cas9コード配列を増幅した。T7プロモーター配列をフォワードプライマーに付加させた。mMESSAGE mMACHINE T7 ULTRA転写キット(Life Technologies)を使用して、in vitro転写を行った。
すべての動物研究は、Jackson Laboratory動物実験委員会(Animal Care and Use Committee)により承認され、NIHにより示された実験動物の管理と使用に関する指針(Guide for the Care and Use of Laboratory Animals)の基準を順守した。
エレクトロポレーションは、以前に記載された(参照により組み入れられる、Qinら、2015)ように行った。簡単に述べると、接合体を酸性タイロード液(T1788、Sigma−Aldrich)で10秒間処置し、予温したM2培地でよく洗浄した。IVFにより産生された胚は、酸性タイロード液で処置しなかった。改良IVFプロトコールでの受精前に、透明帯を弱めるために透明帯を前もってGSHで処置した。
前に記載された(Qinら、2015)ようにアルカリ溶解を使用して組織または胚からのゲノムDNAを抽出した。特定のプライマーを用いてPCRを次の条件下で行った:5分間98℃;34×(30秒間98℃、30秒間58℃(または他のアニーリング温度)、30秒間68℃);2分間68℃;4℃で保持。約4μLのPCR産物を制限酵素で消化し、GelRed(Biotium)を用いてアガロースゲル(1.0%)上で分離した。PCR産物をシークエンシングし、Zero Blunt TOPO(登録商標)PCRクローニングキット(Invitrogen)からのpCR4平滑末端ベクターにクローニングして、正しいシグナルクローンを同定した。個々のクローンの配列をサンガーシークエンシングによって決定した。
Claims (28)
- 遺伝子修飾非ヒト哺乳動物を作製する方法であって、II型Cas9タンパク質を含むCRISPR−Casシステムをエレクトロポレーションによって非ヒト哺乳動物の接合体に導入して、前記非ヒト哺乳動物のゲノムを修飾することを含み、前記エレクトロポレーションが4〜10サイクルを含む、前記方法。
- 前記エレクトロポレーションが4〜8サイクル、または6サイクルを含む、請求項1に記載の方法。
- 前記エレクトロポレーションの各サイクルが、独立して、20〜40ボルト(例えば、25〜35ボルト、または30ボルト、または25、26、27、28、29、30、31、32、33、34もしくは35ボルト)で行われる、請求項1または2に記載の方法。
- 前記エレクトロポレーションの各サイクルが、独立して、1〜2ms(例えば、1.0または1.5ms)のパルス幅を使用して行われる、請求項1〜3のいずれか一項に記載の方法。
- 前記エレクトロポレーションの各サイクルが、独立して、1〜3パルス(例えば、2パルス)を使用して行われる、請求項1〜4のいずれか一項に記載の方法。
- 前記エレクトロポレーションの各サイクルが、独立して、100〜1000ms(例えば、100ms、または125〜130ms)のパルス間隔を使用して行われる、請求項1〜5のいずれか一項に記載の方法。
- 前記エレクトロポレーションが、6サイクルからなり、前記エレクトロポレーションの各サイクルが、30ボルト、パルス幅1.0ms、2パルス、およびパルス間隔100msの設定を使用して行われる、請求項1〜6のいずれか一項に記載の方法。
- 前記Cas9タンパク質が、150〜350ng/μL(例えば、150ng/μL、200ng/μL、250ng/μL、300ng/μL、または350ng/μL)の最終濃度でエレクトロポレーションされる、請求項1〜7のいずれか一項に記載の方法。
- 前記CRISPR/Casシステムが、前記非ヒト哺乳動物のゲノム内の標的配列とハイブリダイズする一本鎖ガイドRNA(sgRNA)を含み、前記sgRNAが、300ng/μL(例えば、200ng/μL、250ng/μL、300ng/μL、350ng/μL、または400ng/μL)の最終濃度でエレクトロポレーションされる、請求項1〜8のいずれか一項に記載の方法。
- 前記Cas9タンパク質が、ドナーポリヌクレオチドとともに前記接合体にエレクトロポレーションされる、請求項1〜9のいずれか一項に記載の方法。
- 前記ドナーポリヌクレオチドが、直鎖状または環状二本鎖DNA分子である、請求項10に記載の方法。
- 前記非ヒト哺乳動物のゲノムが、1もしくは複数の塩基対の挿入もしくは欠失により、異種DNA断片(例えば、ドナーポリヌクレオチド)の挿入により、内在性DNA断片の欠失により、内在性DNA断片の逆位もしくは転座により、またはそれらの組合せにより修飾される、請求項1〜11のいずれか一項に記載の方法。
- 前記非ヒト哺乳動物のゲノムが、非相同末端結合(NHEJ)、相同組換え修復(HDR)、または相同組換え(HR)により修飾される、請求項1〜12のいずれか一項に記載の方法。
- 少なくとも60%、65%、70%、75%、80%、85%、90%、95%以上(例えば、100%)のノックイン(KI)効率を達成する、請求項12または13に記載の方法。
- 少なくとも80%、85%、90%、95%、97%、または100%のNHEJ効率を達成する、請求項12または13に記載の方法。
- IVF(in vireo受精)により作製された胚において少なくとも10%、15%、20%、25%、30%、35%、40%以上の率で少なくとも1kb、1.5kb、2kb、2.5kb、3kb以上の内在性ゲノム領域の欠失を達成する、請求項12または13に記載の方法。
- 1つより多くの接合体が同時にエレクトロポレーションされる、請求項1〜16のいずれか一項に記載の方法。
- 2、3、5、10、20、30、40、50、100、125、150、200、250、300の接合体が同時にエレクトロポレーションされる、請求項17に記載の方法。
- すべての接合体が、同じエレクトロポレーションキュベット内でエレクトロポレーションされる、請求項17または18に記載の方法。
- 前記エレクトロポレーションが、1mmエレクトロポレーションキュベット内で行われる、請求項1〜19のいずれか一項に記載の方法。
- 前記接合体が、エレクトロポレーションの前に透明帯を弱めるために前処置される、請求項1〜20のいずれか一項に記載の方法。
- 前記接合体が、酸性タイロード液(AT)中で5〜15秒、または10秒間、前処置される、請求項21に記載の方法。
- 前記接合体が、エレクトロポレーション後、保管のために凍結される、請求項1〜22のいずれか一項に記載の方法。
- 前記エレクトロポレーションが、ECM830方形波エレクトロポレーションシステム(BTX830型エレクトロポレーター)を使用して行われる、請求項1〜23のいずれか一項に記載の方法。
- エレクトロポレーションされた接合体を偽妊娠宿主哺乳動物に移植すること、および前記エレクトロポレーションされた接合体を出生遺伝子修飾哺乳動物へと発達させることをさらに含む、請求項1〜24のいずれか一項に記載の方法。
- 前記非ヒト哺乳動物が、霊長類(例えば、マーモセット、アカゲザル、チンパンジー)、齧歯類(例えば、マウス、ラット、スナネズミ、モルモット、ハムスター、コットンラット、ハダカデバネズミ)、ウサギ、家畜哺乳動物(例えば、ヤギ、ヒツジ、ブタ、雌ウシ、ウシ、ウマ、ラクダ科動物)、ペット哺乳動物(例えば、イヌ、ネコ)、有袋目の哺乳動物、またはそれらの非近交系もしくは任意交配集団である、請求項1〜25のいずれか一項に記載の方法。
- 前記非ヒト哺乳動物が、マウスまたはラットである、請求項26に記載の方法。
- 請求項1〜27に記載の方法のいずれか1つにより作製された遺伝子修飾非ヒト哺乳動物。
