好ましくは、結合剤は、抗体、アプタマーであり、または人工的なタンパク質の骨組(protein scaffold)に基づく。または、結合剤は、化合物でありうる。結合剤は、抗体ディスプレイライブラリまたは抗体のライブラリのメンバーであり得、各抗体は、特有のヌクレオチド配列でラベル化される。本方法は、結合剤としてディスプレイ抗体を使用してもよく、結合特性、例えば結合剤(antibody agent)が結合するターゲットが既知であるもの、および複数のディスプレイ抗体剤に関連する特有のヌクレオチド配列は決定され、結合特性および特有のヌクレオチド配列は、相互に創刊する。したがって、本発明は、結合特性を決定し、それらと複数のディスプレイ抗体剤の識別可能な特有のヌクレオチド配列とを関連付ける方法を提供する。これは、結合特性情報を提供する。
本明細書で使用される「ターゲット(target)」は、結合剤と複合体を形成する分子または分子の群である。複合体は、通常関心のある生物の通常の生理学的条件下で形成される。
本発明の方法は、相互作用がオリジナルの状況、すなわち細胞内に存在するのと同じ条件において検出することができるように、好ましくは生理学的条件下で行われる。これは、自然に発生する結合相互作用に関する情報を提供する。
結合剤/ターゲット複合体は、分離する必要があり、すなわちラベル配列、すなわち関連する特有のヌクレオチド配列を結合する前に、他の複合体から分離される。分離は、当技術分野で公知の方法によって行われる。例えば、分離は、希釈、特異的な結合、または物理的および/もしくは化学的特性による分離によって行うことができる。好ましくは、複合体は、エマルジョン液滴、マイクロキャビティなどのようなコンパートメント、好ましくは拡散律速または分離コンパートメントに分離される。
結合剤/ターゲット複合体は、分離後に固定化されてもよい。例えば、結合剤/ターゲット複合体は、例えばアレイの一部として、表面上に捕捉することができる。これは、複合体間の分離を維持するのに役立つことができる。好ましくは、複合体の分離は、例えば、結合工程の間維持される。
複合体のメンバーに関連する特有のヌクレオチド配列は、
(i)少なくとも2つのペアのPCRプライマーを用いて、結合剤に関連するヌクレオチド配列、および存在するのであればターゲットに関連する配列を増幅して、少なくとも2セットの単位複製配列を製造すること、この際前記プライマーは、第1のセットの単位複製配列が第2のセットの単位複製配列と相補的である配列を含む;
(ii)少なくとも2つのセットの単位複製配列をアニールすること;ならびに
(iii)増幅反応を行い、結合ヌクレオチド配列を生成すること、
を含む方法によって結合することができる。
結合剤の所定の結合特性に基づいて、共局在化情報は、結合同一性ラベルから推測することができる。複数の結合同一性ラベル、すなわちシークエンシングリードのカウントの形態で、結合剤および場合によってターゲットに関連する特有のヌクレオチド配列は、結合剤/ターゲット複合体のメンバーの同一性およびそれらの相対存在量の情報を提供する。他の情報もまた、推測可能であり、この際すべての結合同一性ラベルの情報が考慮される。例としては、制限されないが、結合剤の相対親和性と所定の親和性との比較、異なる結合剤について計算された相対存在量の比較、結合および非結合の、ターゲットまたはタンパク質の比率の決定を含む。
本発明の方法は、化合物の存在または非存在下で結合剤ライブラリとターゲットとを接触させる工程を含み;前記化合物が結合相互作用に影響を及ぼすかどうかを決定することができる。本方法は、複数の結合相互作用、例えばタンパク質−タンパク質相互作用に対する化合物または他の化学的部分の影響を決定するために使用することができる。好ましくは、本方法は、あるタンパク質−タンパク質または他の検出可能な相互作用を促進または妨害できる化合物または化学的部分検出するために使用され、この際前記化合物または化学的部分は、薬として作用する、またはそのような状況の病理学的結果を排除もしくは抑制する。好ましくは、このような薬は、制限されないが、癌、感染症、自己免疫疾患などを含む異なる疾患を治療するために使用することができる。

本発明の方法は、時間および費用対効果の高い方法で、インタラクトームの情報を捕捉するための新規なアプローチであり、ランダムサンプリングとサンプリングの高い冗長性とを可能にする。大きく、複数ユニットのタンパク質複合体であっても、動的で、オリジナルの細胞状況に基づく(例えば、生理学的な)、ネイティブなタンパク質−タンパク質相互作用に基づく、および包括的なカバレッジの定量的な相互作用データを提供する。非特異的な、誤って相互作用するタンパク質などのランダムな変数の影響を抑制する。また、オリジナルのタンパク質−タンパク質相互作用以外の検出原理に関与する任意の結合事象関連変数のような、変数の影響を減少させる。本方法は、ベイトタンパク質だけではなく、DNA、RNAおよび化合物と相互作用するタンパク質のin vivo検出に適している。
液滴デジタルPCRにおけるファージ溶解および検出
pBluescript II SK(+)ファージミドベクター(Agilent, 212205)f1由来((+) orientation),Sac−−>Kpnポリリンカー orientation(宿主株):XL1−Blue MRF’を、pBluescript II SK(+)ファージを作製するために使用し、M13KO7ヘルパーファージ(NEB, N0315S)を購入した。ファージを滴定して、感染性ファージの数を決定した。ファージを連続的に10倍希釈して、コンパートメントあたり1ファージよりも少なくなるように希釈した。希釈物をQX200 Droplet Digital PCR (ddPCRTM)システムを用いてデジタルPCRを行った。簡単に、5’CTCAAGTCGGTGACGGTGAT3’(M13KO7特異的フォワード)、5’GACAAAAGGGCGACATTCAA3’(M13KO7特異的リバース)および/または5’TCTTGATCCGGCAAACAAAC3’(pBluescript II SK(+)特異的フォワード)、5’TTTTCTGCGCGTAATCTGCT3’(pBluescript II SK(+)特異的リバース)ならびにプローブ5’CTGGTAGCGGTGGTTTTT3’(pBluescript II SK(+)特異的プローブ FAM−MGBラベル化)、5’CCGTCAATATTTACCTTCCC3’(M13KO7特異的プローブ VIC−MGBラベル化)は、コンパートメント化されたファージを増幅するために使用され、増幅は、2つの異なるチャネルに記録され、液滴の生成、PCRおよび検出は、製造業者のプロトコルに従った。
二量体化PCR(Dimerisation PCR)
pBluescript II SK(+)ファージミドベクター(Agilent, 212205)f1由来((+) orientation),Sac−−>Kpnポリリンカー orientation(宿主株):XL1−Blue MRF’を、pBluescript II SK(+)ファージを作製するために使用し、M13KO7ヘルパーファージ(NEB, N0315S)を購入した。ファージは、製造業者の指示に従ってEZ−Link Sulfo−NHS−Biotin(Thermo,21326)を用いて20モル過剰のビオチンでラベルされ、記載したように等電点沈殿を用いて沈殿させた(DongD,Sutaria S,Hwangbo JY,Chen P.A simple and rapid method to isolate purer M13 phage by isoelectric precipitation. Appl Microbiol Biotechnol.2013 Sep;97(18):8023−9.)。同数の精製されたファージは、混合されて、10e+6/mlの濃度のファージを提供し、モル当量でアビジン(A9275−1MG,Sigma−Aldrich)と組み合わされて、または混合物として使用され、デジタルPCR(QX200 Droplet Digital PCR (ddPCRTM) System)に供された。簡単に、5’TAACGTGGGAATGGTGCTTCCTCAAGTCGGTGACGGTGAT3’(M13KO7特異的フォワード)、5’GACAAAAGGGCGACATTCAA3’(M13KO7特異的リバース)および5’GAAGCACCATTCCCACGTTATCTTGATCCGGCAAACAAAC3’(pBluescript II SK(+)特異的フォワード)、5’TTTTCTGCGCGTAATCTGCT3’(pBluescript II SK(+)特異的リバース)ならびにプローブ5’CTGGTAGCGGTGGTTTTT3’(pBluescript II SK(+)特異的プローブ FAM−MGBラベル化)、5’CCGTCAATATTTACCTTCCC3’(M13KO7特異的プローブVIC−MGBラベル化)は、コンパートメント化されたファージを増幅するために使用され、増幅は、2つの異なるチャネルに記録され、液滴の生成、PCRおよび検出は、製造業者のプロトコルに従った。増加した「結合(linkage)」カウントは、ビオチン−アビジン結合によるアビジンの存在下で予測された。二量体化PCR産物を検出するために、増幅したDNAは、製造業者の推奨に従って抽出され、リアルタイムPCR装置において、プライマー5’TTTTCTGCGCGTAATCTGCT3’(pBluescript II SK(+)特異的リバース)、5’GACAAAAGGGCGACATTCAA3’(M13KO7特異的リバース)およびプローブ5’CTGGTAGCGGTGGTTTTT3’(pBluescript II SK(+)特異的プローブFAM−MGBラベル化)、5’CCGTCAATATTTACCTTCCC3’(M13KO7特異的プローブVIC−MGBラベル化)を用いてPCRに供された。正確に二量体化された産物のみが増幅可能であり、予測される増幅シグナルは、両方のプローブによって生成される。
タンパク質/タンパク質複合体のコンパートメントに基づく同定
(a)タンパク質の抽出は、部分的であっても保存されたタンパク質複合体およびタンパク質複合体を部分的に精製する方法(例えば、それらの翻訳後修飾などに従って)を提供する、任意の分離方法を含む、標準的な手段によって達成される。
コントロールタンパク質/タンパク質複合体のコンパートメントに基づく同定
抗体をディスプレイするM13ファージは、ファージミド抗体ライブラリ(〜3×10 9)(Dudgeon K,Famm K,Christ D.Sequence determinants of protein aggregation in human VH domains.Protein Eng Des Sel.2008 Oct 28.)KM13ヘルパーファージ、TG1Tr細菌株および抗ベータガラクトシダーゼ&抗ウシユビキチン抗体ディスプレイファージを含み、Source BioScience(6001_hDAb)から購入した。コントロールファージは、NGS(ThermoFisher Scientific PGM,Ion XpressTM Plus Fragment Library Kit,4471269)により配列決定され、それらの結合親和性は、それぞれの抗原に対するELISAによって確認された。抗体は、LifeSensors (#S1280)のモノ−ビオチン化ユビキチン(b−UBI)、ベータガラクトシダーゼビオチンラベル化(G5025)(b−BCAL)である。卵白(A9275)のアビジンもSigma−Aldrichからである。
抗体ファージライブラリの結合特性情報のあらかじめの決定

抗体ファージライブラリの濃縮

抗体をディスプレイするM13ファージは、ファージミド抗体ライブラリ(〜3×10 9)(Dudgeon K,Famm K,Christ D.Sequence determinants of protein aggregation in human VH domains.Protein Eng Des Sel.2008 Oct 28.)KM13ヘルパーファージ、およびTG1Tr細菌株を含み、Source BioScience(6001_hDAb)から購入した。ライブラリは、増幅され、KM13ヘルパーファージに感染され、ファージは、プロトコルに従って採取された(Lee CM,Iorno N,Sierro F,Christ D.Selection of human antibody fragments by phage display.Nat Protoc.2007;2(11):3001−8.)。PhD12ファージディスプレイペプチドライブラリ(E8110S)および大腸菌ER2738宿主株は、New England Biolabsから購入した。PhD12ライブラリは、LB/IPTG/Xgal上にプラークされ(plaqued)、50プラークは、採取され、混合された(抗原ベイトライブラリ)。抗原ベイトライブラリは、マイクロタイタープレートに吸収され、パニングは、Source BioScience(6001_hDAb)ライブラリプロトコルに従って完全なSource BioScience(6001_hDAb)ライブラリを用いて行われた。合計612クローンがLB/アンピシリンプレート上に沈着され、これらは増幅され、KM13ヘルパーファージに感染させ、採取された(濃縮された抗体ライブラリ)。
抗体ファージライブラリのメンバーの定量的結合情報の決定

発明の化学量論
結合化学量論に関して、大腸菌の細胞容積中の1nMのタンパク質は、約1分子/細胞であり、2000分子/哺乳動物(HeLa)細胞であり、シグナル伝達タンパク質の特徴的な濃度(ここでは例として)は、10nM〜1マイクロMの範囲である。さらに、ファージディスプレイ抗体の解離定数(Kd)は、10nMから0.1nMの範囲であり、10(−3)から10(−4)のオフレートであるため、およびこれらのファージは、通常選択することができるため、飽和結合化学量論は、ほとんどのタンパク質/エピトープにて予測され、オフレートは、早期の解離なしに複合体をコンパートメント化するのに十分な時間を提供する。

- 2つ以上の複合体からの結合ヌクレオチド配列が存在する結合剤および/またはターゲットを同定する前に結合される、請求項1〜20のいずれか1項に記載の方法。(i)前記結合剤または(ii)前記複合体内に存在する結合剤およびターゲットが前記結合ヌクレオチド配列をシークエンシングすることにより同定される、請求項1〜20のいずれか1項に記載の方法。
- 前記結合剤ライブラリとターゲットとを接触させる工程(a)を化合物の存在および/または非存在下で行う、請求項1〜21のいずれか1項に記載の方法。
- 前記タンパク質がタンパク質混合物内で他のタンパク質と架橋される、請求項5〜21のいずれか1項に記載の方法。
- 前記分離タンパク質の分離を結合する工程の間維持する、請求項1〜23のいずれか1項に記載の方法。
- 前記分離を希釈、特異結合(specific binding)、または前記複合体の物理的および/もしくは化学的特性による分離により行う、請求項1〜24のいずれか1項に記載の方法。
- 前記抗体ファージライブラリの各メンバーに関連する前記特有のヌクレオチド配列が前記抗体のCDRをコードするファージ内のヌクレオチド配列である、請求項3〜25のいずれか1項に記載の方法。
- 前記cDNAファージライブラリの各メンバーに関連する前記特有のヌクレオチド配列が前記ディスプレイされたタンパク質をコードするファージ内の配列である、請求項7〜25のいずれか1項に記載の方法。
- 前記ヌクレオチド配列を結びつけることが
i.PCRプライマーの少なくとも2つのペアを用いて前記結合剤と、または結合剤およびターゲットに関連する前記ヌクレオチド配列を増幅して、少なくとも2セットの単位複製配列を製造すること、この際前記プライマーは、プライマーの第1のセットにより生成された前記単位複製配列がプライマーの第2のセットにより生成された単位複製配列における配列と相補的な配列を含むようにデザインされる;
ii.前記セットの単位複製配列をアニールすること;
iii.増幅反応を行い、結合ヌクレオチド配列を生成すること、
を含む、請求項1〜27のいずれか1項に記載の方法。 - 前記増幅がエマルジョンPCR増幅を用いて行われる、請求項28に記載の方法。
- 工程i〜iiiが一斉に行われる、請求項28または29に記載の方法。
- 前記方法が反復され、前記ターゲットまたは結合剤の濃度が変化する、請求項1〜31のいずれか1項に記載の方法。
- a)前記結合剤ライブラリの各メンバーが特有のヌクレオチド配列に関連する、結合剤ライブラリ;ならびに
b)前記結合剤に関連する前記ヌクレオチド配列を結びつけるための少なくとも2対のプライマーのセット;および任意に使用説明書
を含む、請求項1〜30のいずれか1項に記載の方法を行うためのキット。 - タンパク質ディスプレイライブラリをさらに含み、前記ライブラリの各メンバーが特有のヌクレオチド配列に関連する、請求項32に記載のキット。
