光活性ポリアクリルアミドマイクロパターン化による単一細胞の免疫ブロッティング
概要
本開示の実施形態は、単一計器における単一細胞タンパク質発現の迅速な定量分析をもたらす。実施形態は、単一細胞のサイズを元に、ウェルでマイクロパターン化した光活性ポリアクリルアミドシート中に単一細胞を捕捉することを含む、単一細胞免疫ブロッティングのための微小流体手法を含む。単一の顕微鏡スライドフォーマットで、単一細胞ブロットを使用して、ポリアクリルアミドゲル電気泳動、SDS除去(ブロッティング)によるタンパク質固定化、および後続の抗体プロービングを行う。微小流体設計の拡張可能なハイスループット性質は、スライド当たりおよそ10,000個の細胞スループットおよび3時間の速いアッセイ実装に適応可能な単一細胞免疫ブロットを支える。この方法はまた、他の免疫ブロッティングアッセイ(例えば、ネイティブ、DNA−タンパク質、RNA−タンパク質)および抗体以外の試薬(例えば、アプタマー、ナノボディ、レクチン、タンパク質)にも使用することができる。実施形態はまた、単一細胞または複数の細胞のアッセイに使用してもよい。ある特定の実施形態では、光パターン化可能(青色光)および光活性化(UV光)ポリアクリルアミドゲルを、画定されたスタッキング界面を持つSDS−PAGE分離マトリックスと、手短なUVスイッチング後の捕捉効率の高い(75%超)タンパク質固定化マトリックスとの両方に使用する。一部の例では、分析物は、UV光を適用して初めて分離媒体中で固定されるため、遮断ステップを必要としない。以下で考察する実施例では、単一細胞免疫ブロットアッセイを神経幹細胞分析に使用し、それは、所与の目的とする分析物の約40,000個のタンパク質分子の感受性を示した。
単一細胞からのタンパク質分離および捕捉のための可変多孔率を持つデュアルバンド可変式光活性化捕捉ゲル(Dual Band−Tunable Photoactive Capture Gel with Tunable Porosity)(PACTゲル)
ポリアクリルアミドゲル層を、次を含むいくつかの機能的役割に対して設計した:1)50%以上の占有率での単一細胞捕捉に好適なマイクロウェル中への重力式沈降による捕捉、2)ピコリットル規模の注入体積にある可溶化タンパク質含量の溶解および拘束、3)マイクロウェルの壁に対するおよび壁を通したタンパク質含量のスタッキング、4)ゲルマトリックス内のタンパク質バンドの篩過、5)ゲル骨格内のタンパク質交差反応性ベンゾフェノン基によって媒介される高効率UV光誘発捕捉プロセスを介したタンパク質の固定化、ならびに6)蛍光ゲル内抗体式プロービング。
このプラットフォームを使用して、主要なラット神経幹細胞マーカ(つまり、ネスチンおよびsox2)の発現を、神経細胞終点および神経膠終点に向けた中間状態を通したインビボ分化中に追跡した。亜集団動態のアレイを、単一細胞免疫ブロットからのマーカレベルの絶対定量化によって解決することで、分化プロセス中のプロテオミクス不均一性の精査を可能にした。
このプロトコルは、1インチ×3インチの顕微鏡スライドチップ上の有孔ポリアクリルアミドシートを使用する単一細胞免疫ブロッティングに使用される製造および実験手順を説明する。使用した材料および器具:
・ArrayIt製のメタクリレート官能化ガラススライド(製品番号SMRY3、Sunnyvale,CA)。
・任意選択的に、Arrayit製の8×2のよく詰物をしたハイブリダイゼーションカセット(製品番号AHC1×16)。
・ThorLabs(Newton,NJ)、ドライバ(LEDD1B)および15Vの電力供給(TPS001)を持つ470nmの青色LED平行光源(M470L2−C1)。
・スライドのインキュベーションのための小型トレイ。これらは、例えば細胞培養瓶の底部から作製した。
・標準的ゲル電気泳動電力供給、例えば、BioRad PowerPac HV(Hercules,CA)。(例えば、全チップを実行するための50mA超の電力供給)。
・HamamatsuのUVスポット光源(San Jose,CA)。

1.ゲル製造
(a)SU−8で所望のポスト形状で製造したシリコンウエハで開始する。
(b)60分間、2mlのジクロロジメチルシラン(DCDMS)を含む小型ペトリ皿中で、次に真空内でウエハをシラン化した。ウエハを水で漱ぎ、窒素流を使用して乾燥させた。
(c)メタクリレート官能化ガラススライドを、処理した側を下にしてポスト構造を覆うウエハ上に置いた。
(d)PACTゲル前駆体溶液を調製し、脱気した。
(e)界面活性剤および開始剤をPACTゲル前駆体に添加し、混合し、気泡の巻き込みを防止するために辺部を十分に湿らせた後、スライドの短い側のうちの1つから着実に注入した。
(f)充填後、スライドをそっと押して、余分な前駆体溶液を隙間から押し出し、ウエハ上のポストがスライドと接触していることを確実にした。
(g)青色LEDを下方に斜めに向けて、上からスライド全体を照射した。スライドを、およそ470ルクスの局所強度で7.5分間照射した。
(h)LEDを消して、卓上で更に10〜15分間重合を継続させた。
(i)2mlのPBSを、1mlのピペッターを用いて、スライドの辺部に沿って適用した。これはスライドをウエハから持ち上げるのを促進した。
(j)スライドを、鋭い剃刀刃を使用して短辺部のうちの1つから持ち上げて、スライドをシリコンウエハからてこで動かした。
(k)顕微鏡を使用してウェルの完全性を確認し、スライドを、細胞が沈降するまで、ゲル側を上にしてPBS中で浸漬させた。
停止
2.細胞沈降(図6)
(a)細胞をPBS中に再懸濁し、計数した。ある特定の実施形態では、最適なウェル充填は、およそ1〜3×106細胞/mlで起きた。
(b)スライドをPBS浴から除去し、余分な液体を角部に排水することによって除去し、スライドを大型の乾燥したペトリ皿上に置いた。1〜1.5mlの細胞溶液を適用し、5〜10分間インキュベートした。細胞沈降を、顕微鏡を用いて定期的に確認した。
(c)ペトリ皿を10〜20°の角度に傾け、細胞溶液をピペットまたは緩真空を使用して、下辺部から除去した。
(d)1mlのアリコート(2〜3回)を持ち上げた辺部に適用し、緩真空を用いて下辺部から除去することによって、スライドをそっと洗浄した。スライド表面の浮遊細胞を確認し、スライドが比較的清潔であった場合にアッセイを続けた。
(e)1mlのPBSを、スライドの約半分に広がるようにスライドの1つの辺部に適用し、清潔な透明スライドを1つの辺部から下げて、その上に適用した。スライドを下げると、PBSは隙間の間に均一に広がり、余剰分は辺部から流出した。
(f)余分なPBSを拭き取った。
(g)後のウェル占有率の計数を可能にするために、スライド全体を、4倍の倍率、1×1のビニングを使用して明視野下で撮像した。
(h)上部スライドを除去し、スライドが乾燥し切るのを防止するために次のステップを即座に行った。
3.溶解&分離(図6)
(a)スライドを皿に一時的に接着するために短辺でワセリンを使用して、細胞スライドを、スライドの各辺部の長さ分続く白金電極を持った乾燥した開口電気泳動皿中に置いた。
(b)皿を、顕微鏡の透明底載物台上に置いた。
(c)蛍光細胞に焦点を当てた後、8mlのN2でパージした溶解/EP緩衝液を、スライド全体にわたっておよび電極に対して注ぎ入れた。
(d)細胞溶解(および10秒)が観察された後、200〜250Vを適用すると、蛍光タンパク質の移行が観察された。
(e)電場を停止し、およそ45秒間およそ75mmの距離でHamamatsu供給品によってUV光を適用して、タンパク質バンドを捕捉した。電力はおよそ40mWcm2であった。
(f)スライドをEP皿から除去し、PBSを伴う40mlのコニカル中に置き、プロービングまで4℃で貯蔵した(分離および捕捉後1週間以上まで行うことができる)。

4.免疫ブロッティング(図6)
(a)抗体を高濃度で適用して、0.1%のTween(TBST)および2%のBSAを含有したTBS(pH7.5の100mMのトリス+150mMのNaCl)中のポリアクリルアミド層(およそ10倍希釈、または約0.6μM)からの排除を最小限にした。
(b)抗体を、60μmのSU−8シム(およそ140μlの抗体溶液)によって、または複数の標的をプローブする場合にはArrayItのマイクロアレイハイブリダイゼーションカセット(カセットウェル当たりおよそ40μlの抗体溶液)を使用して形成した隙間中で、透明なガラスウエハに対したスライドを用いてインキュベートした。インキュベーション時間は約1時間であった。
(c)スライドを、10〜20分間、TBST(BSA無し)浴中で、プロービング間で洗浄した。
(d)チップを、蛍光顕微鏡のタイル状露出によってか、またはマイクロアレイスキャナを使用して、撮像した。
序文
タンパク質媒介細胞シグナル伝達および分化プロセスの理解は、大規模集団における単一細胞の応答不均一性を捕捉することによって促進し得る。標準的な顕微鏡スライド上で単一細胞ウエスタンブロットを使用して実験を行い、4時間未満のプロセス中でブロット当たり6個超のタンパク質標的に対して103〜104個の分子検出限界を達成した。開口微小流体ポリアクリルアミドマイクロウェルアレイは、UV始動型タンパク質捕捉が可能であったポリアクリルアミドマイクロウェルアレイ中への単一細胞の重力駆動型捕捉を可能にした。マイクロウェル内での細胞の大規模溶解、タンパク質種の電気泳動分離、ブロッティング、および特定標的の抗体媒介検出を、スライド当たり約2,000個の単一細胞に対して行った。アッセイおよび装置設計の物理的原理を以下に記載する。刺激に対する神経幹細胞応答および分化時間規模という2つの動的プロセスに単一細胞ウエスタンブロットを適用する実験を行った。本明細書で開示の装置および方法は、典型的な現在利用できるプロトコルの使用では、抗体系検出のみへの依存のため、またはプールした細胞集団の分析を必要とする感受性限界により検出が困難であり得るタンパク質シグナル伝達のハイスループット分析に使用を見出す。
細胞培養
神経幹細胞(NSC)を成熟した雌のFisher 344ラットの海馬から単離し、10μg/mLのポリオルニチン(P3655、Sigma−Aldrich,St.Louis,MO)および5μg/mLのラミニン(23017−015、Life Technologies,Foster City,CA)でコーティングした組織培養処理ポリスチレン板上で培養した。NSCを、N−2(17502−048、Life Technologies)および20ng/mLの組換えヒトFGF−2(100−18、PeproTech,Rocky Hill,NJ)を補充した1:1のDMEM/F12(11039−021、Life Technologies)中で培養し、細胞剥離のためにaccutase(A11105−01、Life Technologies)を使用して80%の集密度で継代培養した。
15μmの蛍光ポリスチレン微小球は、Life Technologies製(F−8844、Foster City,CA)であった。Alexa Fluor 488で標識した精製したオボアルブミンおよびウシ血清アルブミンも、Life Technologies製(O34781、A13100)であった。単一細胞免疫ブロット較正のための精製標準物は、ウシ脳からのβチューブリン(TL238、細胞骨格、Denver,CO)、Hisタグ付け組換えEGFP(4999−100、BioVision,Milpitas,CA)、組換えヒトpERK1(ab116536、Abcam,Cambridge,MA)であった。これらの精製標準物のアリコートを、間接的較正実験における分配係数の判定のために、製造業者の使用説明(A−10238、Life Technologies)に従ってタンパク質標識化キットを使用してAlexa Fluor 568で標識した(以下の単一細胞免疫ブロット較正を参照されたい)。
SU−8マイクロポストを、標準的なソフトリソグラフィー方法によって機械級のシリコンウエハ上で製造した。SU−8 2025フォトレジスト(Y111069、MicroChem,Newton,MA)を、製造業者の指針に従って(典型的に)30μmの厚さの層に紡績し、20,000dpiで20μmの円形機構を印刷したマイラーマスク下で、12秒間約40mW cm−2で365nmのUV光に露出させた。機構を、分離方向に500μm、横断方向に190μmの間隔幅で正方形配置に配列した。14×30の機構(合計6,720個)の2×8のブロックに、2×8のウェルマイクロアレイハイブリダイゼーションカセット(AHC1X16、ArrayIt Corp.,Sunnyvale,CA)の寸法に一致するように9mmの間隔を空けた。24mm間隔のマイクロポストのアレイの長さに及ぶ厚さ1mmのレールも、マイクロポストの高さでガラス固体支持体を支持するようにパターン化した。露出およびSU−8現像溶液(Y020100、MicroChem)を用いた現像後の機構の一様性を、光学的プロフィロメトリーによって検証した。マイクロポストブロック内の測定した機構の高さおよび直径は、それぞれ、30.30±0.15μm(±SD、n=4マイクロポスト)および20.52±0.68μm(±SD、n=4マイクロポスト)であった。アレイの全長にかけて間隔をあけたブロックの高さおよび直径測定値におけるブロック間CVは、それぞれ、1.1%および5.2%であった(n=3マイクロポスト)。ウエハを、真空内で1時間の2mlの疎水性シランジクロロジメチルシラン(DCDMS、440272、Sigma−Aldrich)の蒸着によってシラン化し、脱イオン水でよく洗浄し、使用の直前に窒素流下で乾燥させた。
製造したスライドをPBSから除去し、余分な液体を重力によって角部に排水し、キムワイプ(Kimberly−Clark,Irving,TX)を使用して吸収した。1〜2mlの細胞懸濁液を、スライドの表面にわたって均一に適用し、100×100mmのペトリ皿内の平面上に沈降させた。沈降時間は5〜30分で異なり、マイクロウェル占有率は、大体40〜50%の単一細胞占有率が達成されるまで明視野顕微鏡法によってモニタリングした。2〜5分ごとに10秒間のペトリ皿の断続的で緩やかな運動は、ゲル表面上での細胞の回転によって細胞がマイクロウェルにアクセスすることを確実にするのに十分であった。沈降後、スライドを短辺部のうちの1つから10〜20°の角度に持ち上げて、余分な細胞培地を除去し、余分な緩衝液を真空によって下辺部から除去しながら、スライドの表面上の細胞を、4〜5個のPBSの1mlアリコートをスライド表面の持ち上がった辺部にそっとピペッティングすることによって除去した。スライドを平らに置き、スライド上に1mlのPBSを適用することによって細胞計数のために調製した。第2の透明ガラススライドを、気泡の閉じ込めを防止するために一方の短辺部からもう一方へとPBS層に適用し、スライドの「サンドイッチ」を形成するように下げた。1×1画素のビニングでの50msの露出時間と移動載物台を誘導するための事前設定位置リストとを使用し、4倍の倍率での明視野顕微鏡法(Olympus UPlanFLN,NA 0.13)を使用して、サンドイッチ内のマイクロウェルを撮像した(iXon+EMCCDカメラ,Andor,Belfast,UK、モーター駆動載物台,ASI,Eugene,OR、およびシャッター付き水銀灯光源、X−cite,Lumen Dynamics,Mississauga,Ontario,Canadaを装備し、MetaMorphソフトウェア,Molecular Devices,Sunnyvale,CAによって制御されるOlympus IX71倒立蛍光顕微鏡)。6,720個の機構全てを約4分で撮像することができた。
精製タンパク質を、単一細胞用のものと類似のプロトコルを使用してアッセイした。ゲルスライドを、修飾RIPA緩衝液中の精製タンパク質で30分間インキュベートし、新たな修飾RIPA中に5分間浸水させ、第2のガラススライドで「サンドイッチ」して、タンパク質をゲル層内に閉じ込めた。ガラススライドサンドイッチを、単一細胞アッセイ中のように、電気泳動、UV媒介タンパク質捕捉、洗浄、およびプロービングに供し、捕捉ステップ後に上部ガラス層を除去した。
スライドを、2×8のウェルマイクロアレイハイブリダイゼーションカセット(AHC1X16,ArrayIt)中で拡散送達により、一次抗体および蛍光標識した二次抗体を用いてプローブした。
ウェル当たりの細胞の採点を、手動か、またはImagej(http://rsbweb.nih.gov/ij/)において細胞サイズおよび真円度に基づく閾値化および粒子分析をダウンストリームゲーティングと一体化するスクリプトを採用して研究室で設計した特注のソフトウェアによって実施して、R(http://www.r−project.org)において単一細胞を含むマイクロウェルを特定した。
単一細胞ブロットデータのノンパラメトリック比較(単一比較のみ)を、SPSSのv.21のソフトウェア(IBM,Armonk,NY)中で、それぞれ分散の正規性および均等性に対するシャピロ・ウィルクおよびルビーン検定と併せて、マン・ホイットニーのU検定を使用して行った。
直接的および間接的な較正アッセイの概念的概観および図式を以下および図8に提供する。
10msの露出時間でscウエスタンスライド上に蛍光マイクロビーズ投入RIPA緩衝液を注ぎ入れる(105個のビーズ/ml)間に、広視野蛍光顕微鏡法(4倍の対物レンズ、EGFPフィルタセット)によって、溶解中のバルク最大流速(ベクトル情報は無視)を見積もった(図11)。バルク流体挙動を観察するためにscウエスタンスライド平面の中心の約1mm上に焦点を当てた対物レンズを用いて、露出期間にわたって水平面におけるビーズの運動が引き起こす蛍光筋から、速度を抽出した。
scウエスタンマイクロウェル中の流量を、COMSOL Multiphysics 4.2a中でモデル化した(図11)。COMSOLモデル化は、ウェル上部近くの再循環渦付近を除いて、ゲル表面下のマイクロウェルへの垂直距離の関数としての局所流体速度の単調減少を示した。この下で、ペクレ数1をもたらす4.4μm s−1の限界局所流体速度を、特徴的長さLがマイクロウェル直径(20μm)であり、uが局所流体速度である、Pe=Lu/Dによって判定した。D=kBT/6πμrH=8.8×10−11m2s−1は、低分子量モデル分析物としてのEGFPの自由溶液拡散率であり、ボルツマン定数kB=1.38×10−23m2 kg s−2 K−1、温度T=293.15K、水の動粘度μ=0.001kg m−1 s−1、流体力学半径rH=0.595(Mw)0.427=2.43nm(Mw=27kDa、EGFPの分子量)である。
EGFP発現についてのフローサイトメトリーのために、EGFP NSCおよび非感染NSCを、accutaseで剥離し、4%のパラホルムアルデヒド(P6148、Sigma−Aldrich)中での15分間の懸濁によって固着させ、次にフロー染色緩衝液(PBS中、1mg/mLのサポニンを伴う5%のロバ血清、D9663および47036、Sigma−Aldrich)で15分間ブロッキングおよび透過処理した。細胞を、フロー染色緩衝液中で1時間、ヤギ抗GFP(1:100、製品の詳細についてはスライドプロービング、撮像、およびストリッピング。を参照されたい)を用いてインキュベートし、次いで、フロー染色緩衝液中で1時間、Alexa Fluor 555で標識したロバ抗ヤギIgG(1:100)を用いてインキュベートした。フローサイトメトリーを、Millipore EasyCyte 6HT−2Lを使用して行った。
図3A〜C中のシグナル伝達研究のために、EGFP NSCを、6ウェルプレート中にウェル当たり2.5×105細胞で播種した。細胞を、16時間FGF欠乏状態にし、所望の刺激時間中20ng/mLのFGFを用いてインキュベートし、プロテアーゼとホスファターゼ阻害剤とのカクテル(87786および78420、ThermoFisher Scientific)および10mg/mLのPMSF(78830、Sigma−Aldrich)を含有するRIPA緩衝液(50mMのトリス、150mMのNaCl、1%のNP−40、0.5%のデオキシコール酸ナトリウム、0.1%のSDS、pH8)中で溶解した。分化アッセイのために、EGFP NSCを、6cmの皿中にウェル当たり5×105細胞で播種した。0日目の分化細胞を翌日溶解し、6日目の分化細胞を、分化培地(DMEM/F12/N2、0.5ng/mLのFGF、1μMのRA、1%のFBS)中で6日間培養し、その後溶解した。ビシンコニン酸アッセイ(23227、ThermoFisher Scientific)によって判定した等しい総タンパク質濃度の細胞溶解物を、SDS−PAGEゲル上で電気泳動的に分離し、標準的な方法を使用してニトロセルロース膜上に移動させた。ブロットを、0.1%のTween−20(BP337、ThermoFisher Scientific)、およびホスホタンパク質抗体については3%のBSA(A4503、Sigma−Aldrich)、または全ての他の抗体については5%の脱脂粉乳を伴うTBS中で1時間ブロッキングした。ブロットを、同一のブロッキング緩衝液中で一次抗体(ウサギ抗pERK1/2(1:2000)、ウサギ抗ERK1/2(1:1000)、ウサギ抗pMEK1/2(1:1000)、ウサギ抗MEK1/2(1:1000)、ヤギ抗SOX2(1:500)、マウス抗ネスチン(1:1000)、ヤギ抗GFAP(1:1000)、マウス抗βIIIチューブリン(1:2000)、ウサギ抗βチューブリン(1:500))によって一晩プローブし、次いで適切な西洋ワサビペルオキシダーゼ共役二次抗体(マウス抗ヤギHRP(1:5000、31400)、ヤギ抗マウスHRP(1:10000、32430)、ヤギ抗ウサギHRP(1:10000、32460)、全てThermoFisher Scientific製)を用いて1時間インキュベートした。タンパク質バンドをSuperSignal West Dura Chemiluminescent Substrate(34076、ThermoFisher Scientific)を使用して検出し、ブロットを、ChemiDoc XRS+Imaging System(BioRad)上でデジタル撮像した。ブロットを、3%の酢酸、0.5MのNaCl、pH2.5の溶液中で10分間ストリッピングし、0.5MのNaOHで1分間中和し、その後必要に応じて再プローブした。バックグラウンド減算したROI強度を測定することによって、ブロット濃度測定をImageJ中で行った。
図3A〜C中のシグナル伝達研究のために、EGFP NSCを、96ウェルプレート中にウェル当たり5×103細胞で播種した。従来型ウエスタンブロッティングについて記載した通りに、細胞をFGF欠乏状態にし、刺激した。標準的な細胞培養条件における分化アッセイのために、EGFP NSCを、24ウェルプレート中にウェル当たり4×104細胞で播種し、分化させた。scウエスタンマイクロウェルのために、EGFP NSCを培養プレート中で分化させ、適切な日に懸濁し、scウエスタンスライド中に沈降させ、培養プレートについて使用したものと類似のワークフローによってArrayItハイブリダイゼーションカセット内で処理した。細胞培養物および沈降させた細胞を、4%のパラホルムアルデヒド中で15分間固着させ、その後、染色緩衝液(PBS中の0.3%のTriton−X100を伴う5%のロバ血清)を用いて30分間ブロッキングおよび透過処理した。培養物および細胞を、染色緩衝液中で、一次抗体(ウサギ抗pERK1/2(1:200、製品の詳細についてはプロービング、撮像、およびストリッピング。を参照されたい)、マウス抗ERK1/2(1:50、4696、Cell Signaling)、ウサギ抗pMEK1/2(1:200)、マウス抗MEK1/2(1:25、4694、Cell Signaling)、ヤギ抗SOX2(1:100)、マウス抗ネスチン(1:200)、ヤギ抗GFAP(1:500)、マウス抗βIIIチューブリン(1:500))の組み合わせを用いて24〜48時間インキュベートし、次いで、核対比染色としてDAPI(5μg/mL、D1306、Life Technologies)を用いた染色緩衝液中で、適切なCy3、Alexa Fluor 555、および647で標識したロバ抗マウス、ウサギ、またはヤギIgG二次抗体(1:250,Life Technologies;15−165−150、715−605−150、711−605−152、705−605−147,Jackson ImmunoResearch,West Grove,PA)を用いて2時間インキュベートした。細胞培養物を、Nikon Eclipse Ti倒立蛍光顕微鏡(Nikon Instruments,Melville,NY)またはImageXpress Micro XL Widefield High Content Screening System(Molecular Devices,Sunnyvale,CA)を使用して撮像した。マイクロウェル内細胞は、Olympus IX71顕微鏡を使用して撮像した(単一細胞免疫ブロットアッセイを参照されたい)。
図3Aに示すa中のシグナル伝達研究のために、細胞を、閾値化および粒子分析を使用する特注のImageJスクリプトによって特定して、DAPIで染色した核を探し出した。分析のための単一細胞を選択し、最近隣への距離およびRにおけるバックグラウンドシグナルの一様性に対するゲーティングによって選択した。蛍光を、各単一細胞の周囲のバックグラウンド減算した75×75画素のROIの画素強度を合計することによって定量化した。各ROI中の画素のおよそ50%がバックグラウンドシグナルからなり、それはガウス分布であった最高画素数を持つ強度値を、平均バックグラウンド強度として取り、個別のROIのためのバックグラウンド減算に使用した。ノイズ閾値を、T=3σbgに設定し、式中、σbgは、各実験条件での蛍光顕微鏡写真中のバックグラウンドシグナル強度の最大標準偏差であった。分子中のTを下回る蛍光の測定値を、プロットされたデータ中のものとして特定した。分母中のTを下回る蛍光の測定値を、データセットから切り捨てた。
単一細胞分析のためのscウエスタンブロットアレイの設計および特性評価
単一細胞ウエスタン(scウエスタン)ブロッティングを、6,720個のマイクロウェルのアレイでマイクロパターン化した光活性化可能な薄いポリアクリルアミド(PA)ゲルをコーティングした顕微鏡スライド上で行った(図1A及びB)。scウエスタンアレイは、ガラス顕微鏡スライド上に置いた厚さ30μmの光活性ポリアクリルアミドゲル中でパターン化した数千個のマイクロウェル(直径20μm、深度30μm)を含んだ。アレイは、ソフトリソグラフィーによって製造したSU−8フォトレジスト原型で鋳造した14×30のマイクロウェルの16個のブロックを含んだ(図1Aに示すa)。

に従って、高密度のヒドロゲルネットワークと自由溶液とに分配されることが見込まれ、式中、Φはポリマーネットワークの体積画分であり、aはタンパク質のストークス−アインシュタインの半径であり、afはポリマー繊維半径である。平衡分配およびscウエスタンマイクロウェルからの蛍光タンパク質ドロンパ反復注入の実演を、様々な目的とする精製タンパク質標的についての測定した分配係数と併せて、図9に示す。
6,720個のマイクロウェルからの同時分析のためにscウエスタンブロットをスケーリングする実験を行った。図2Aに示すaは、βTUB(Alexa Fluor 647で標識した二次抗体)およびEGFP(Alexa Fluor 555標識、RFU:相対蛍光単位)についてのEGFPを発現しているNSCの同時scウエスタンブロット合計5,040個のうち420個のブロックを示す。マイクロウェル中に播種した細胞の明視野顕微鏡写真によって、ウェル当たりの細胞数の決定が可能となった。scウエスタンブロットアッセイを使用して、単一スライドの12ブロックに及ぶEGFPを発現している神経幹細胞(NSC)を分析した。見込みある5,040個のうち4,128ブロット(82%)が、塵埃粒子および欠陥に対する半自動ゲーティングを通過した。これらのうち1,608個(39%)を単一細胞上に行った。EGFPおよびβチューブリンの2個の標的を同一のscウエスタンアレイ上でプローブし、関連するマイクロウェル占有率(ウェル当たりの細胞)値を示す得られたscウエスタンブロット読出強度を、手動の採点によって決定した(図2aおよび図16)。ウェル当たりの単一細胞装置のゲーティングに対して最適化した自動採点を、全ての他のデータセットに使用した(方法を参照されたい)。
これらのNSC中のEGFP発現は変動することが見込まれたため、scウエスタンブロットの検出性能を評定するために、レトロウイルス形質導入によって生成したEGFPを発現しているNSCをアッセイした(図2Bに示すc)。それぞれEGFP+細胞(技術的ノイズを上回るブロットシグナルについて)は19%、scウエスタンブロットおよびフローサイトメトリーアッセイについては26.7±1.1%であり(±SD、n=3技術的複製)、ダイナミックレンジは同等であった。スライドの個々に播種した領域からのウェル当たりのゼロ細胞scウエスタンブロット(ブロット4,100〜4,128、0’s*)によって、理想の技術的ノイズの見積もりが可能となった。抗体消費は、従来型スラブゲルウエスタンブロットのレーン当たり約0.5〜2μgの各一次抗体と比較して、scウエスタンアレイ当たり約32μgの各抗体または単一細胞ブロット当たり4.8ngであった(図17)。
scウエスタンアレイを使用して、神経前駆マイトジェンFGFで刺激した後のラットNSCにおけるMAPKシグナル伝達動態をモニタリングした。scウエスタンブロットを6回間隔で60分の時間経過にわたり実施した(図3A〜C)。まず、リン酸化ERK(pERK)およびMEK(pMEK)標的に対してプローブし、次いで総ERKおよびMEK(図3Aに示すaおよび図19)に対して再プローブした。βチューブリンおよびEGFPによって、各標的の分子量の推定が可能となった。pERK、ERK、pMEK、およびMEKの観察された分子量は、それらの公称質量の10%以内であった。リン酸化した総標的読出の各ペアについては、103±3kDaでのpERKプロファイルにおける推定非特異的バンドを除いて、分離プロファイルは対応していた(±SD、n=3分離)。EGFPブロットは、各々同一の細胞からであった他のブロットと同一のアレイの行にある細胞からであった。ERKバンドと一致しないpERK抗体によって特定された103kDaでの標的外ピークに留意されたい。この未知のピークは、従来型ウエスタンブロッティングによって裏付けられる通り、標的上のpERKシグナルと相関しなかった強力な細胞間変動性を示した(図3Aに示すb、ならびに図20および図21)。
細胞の大型のアレイをscウエスタンブロットによって分析して、星細胞(グリア繊維性酸性タンパク質、GFAP+)および神経(βIIIチューブリン、βIIITUB+)終点への単一細胞レベルのネスチン(NEST)+/SOX2+NSC分化動態を、6日の期間にわたって研究した。NSCを、培養プレート中の神経および星細胞混合集団へと分化した(図4Aに示すa)。24時間ごとに、NSCをscウエスタンマイクロウェルへと沈降させ(図4Aに示すb及びc)、単一細胞ブロットを6日の期間にわたり実施した。scウエスタンブロットは、NEST(95.7±3.5kDa)、SOX2(43.3±1.9kDa)、βIIITUB(47.2±0.7kDa)、およびGFAP(54.0±1.0kDa、全て±SD、n=3分離、図4Bに示すd、図28)に特異的なバンドの報告に成功した。各標的タンパク質は、33.8kDaのその公称質量から28%異なったSOX2を除いて、その予想質量の20%以内であった(従来型ウエスタンブロッティングによって判定)。観察されたSOX2質量の差異は、(i)scウエスタンにおける、高い9.7pIのタンパク質および変性非還元PAGE条件、(ii)他の(全て細胞質)タンパク質標的と比較した、核からのSOX2の抽出に対する限定された溶解時間および分化影響、(iii)標的外プロービング、という3つの起源から生じたと仮定した。文献報告と調和して、NESTは、従来型ウエスタンブロッティングにおいて2つのバンドを呈したが(NESTおよびNEST*に対してそれぞれ82および149kDa、図4Cに示すe、図29)、scウエスタンブロットは、マイクロウェル中で観察されたより高い分子量の物質の滞留を伴うより低い分子量バンドのみを報告する。
数千の単一細胞の標的化プロテオーム解析が可能である単一細胞ウエスタンブロッティングを、本明細書で開示する。scウエスタンブロットは、免疫細胞化学およびフローサイトメトリーなどの基本的な細胞プロセスを調査するためのハイスループット単一細胞プロテオームツールにおいて使用を見出す。既存のタンパク質分析ツールが試薬特異性への共通の脆弱性に悩むのに対して、分離ステップと免疫プロービングステップとの両方を含むことにより、scウエスタンブロッティングにおいてこの脆弱性が減少する。免疫蛍光検出読出が標的分子量などの二次的特徴のアッセイによって補充されるため、scウエスタンブロットはアッセイの偽陽性率の減少を促進する。scウエスタンブロッティングはまた、上流の機能的または形態学的スクリーニングを統合するワークフローにおける希少一次細胞の分析から、特異性評定についての抗体ライブラリスクリーニング、薬剤への応答における細胞間変動の定量化(例えば、循環腫瘍細胞などの希少細胞)まで、多種多様な研究においても使用を見出す。最後に、ここで詳述するscウエスタンブロットは、複雑なマクロからミクロへの接続および流量制御スキームの意図的な欠如のために、幅広い採用に対して設計される。
マイクロウェルの円形配列を含むポリマー分離媒体
図32に示される通り、マイクロウェルの円形配列を有するポリマー分離媒体を含んだ本開示に従う装置を使用して実験を行った。装置は、2つのパターン化したポリアクリルアミドゲル(PAG)スライドを含んだ(図32)。底部PAGは、異なるサイズの細胞を捕捉するために平面で傾斜したマイクロウェルで囲まれた直径12mmの中心ウェルでパターン化した(図33)。直径8mmの貯留ウェルを、マイクロウェルを用いずに上部PAG中でパターン化し、2つのPAGスライドを共に「サンドイッチ」して、細胞を閉じ込めるための密封チャンバを創出した。細胞および緩衝液を、上部PAG中の中心注入口へと注入した。堆積した溶液は最初、8mmウェルの辺部と12mmウェルの辺部との間の空隙に移動し(図32−青色色素、例えば、外側の陰影の付いた環)、その後、より小さいウェル中の空間を充填した(図32−緑色色素、例えば、中心の陰影の付いた領域)。この充填は、細胞を側部のマイクロウェルに近接するように位置付け、空隙を創出し、それを通してチャンバが緩衝液または他の溶液で充填された。遠心力を使用して、細胞をマイクロウェル中に活発に位置付けた。装置により、細胞は、後続のタンパク質分離のためにすぐにマイクロウェル中に沈降した。PAGスライドを分離し(図36Aおよび36B)、目的とするタンパク質についてプローブした。図34は、細胞タンパク質の分析のためのワークフローの概略図を示す。

- 装置であって、
複数のマイクロウェルを含むポリマー分離媒体を含み、前記ポリマー分離媒体が、適用刺激を適用すると前記分離媒体中の1つ以上の対象試料成分に共有結合する官能基を含む、
前記装置。 - 前記ポリマー分離媒体の表面に接触する固体支持体を更に含み、
前記装置が、前記ポリマー分離媒体および前記固体支持体のうち1つ以上の一部分を通過する少なくとも1つのチャネルを含む、
請求項1に記載の装置。 - 前記マイクロウェルが、前記ポリマー分離媒体中でマイクロウェルのアレイとして配列される、
請求項1に記載の装置。 - 前記マイクロウェルが、前記ポリマー分離媒体の前記表面上にある開口端部、および前記ポリマー分離媒体中にある反対の閉口端部を含む、
請求項3に記載の装置。 - 前記ポリマー分離媒体が、外周部上に位置付けられ、かつ中心ウェルと流体連通している複数のマイクロウェルを含む前記中心ウェルを含む、

前記ポリマー分離媒体に、前記試料の少なくとも一部の成分を前記マイクロウェルから前記ポリマー分離媒体へと移動させるのに十分な様態で電場を適用して、前記ポリマー分離媒体中で分離した試料成分をもたらすことと、
を含む前記方法。 - 前記試料が、細胞および/または細胞成分を含む、
請求項11に記載の方法。 - 前記細胞を溶解して、前記試料中で前記細胞成分をもたらすことを更に含む、
請求項12に記載の方法。 - 前記細胞をインキュベートして、前記試料中で前記細胞成分をもたらすことを更に含む、
