有望な融合パートナーと、得られるGPCR融合パートナータンパク質とを同定し評価するために、タンパク質のデータを探索し、スクリーニングし、あるいは、データベース「マイニング」を行うのに少なくとも以下の基準の一部を使う方法が本明細書に提供される。1つの局面では、結晶学的構造研究に適するGPCR融合パートナータンパク質の結晶化を補助するために適する融合パートナーを、一部の実施態様では、T4Lと比較して改善された成績を提供する融合パートナーを、提供するために有望な融合パートナーを同定し評価するために少なくとも以下の基準を用いる方法が提供される。当初の探索基準は以下の表1の基準を含むが、これらに限られない。

有望な新規融合パートナー(又は候補融合パートナー)は少なくとも1種類のGPCRの、少なくとも1カ所に取り込まれ、得られるGPCR融合パートナータンパク質が決定されるであろう。1つの局面によると、有望な新規融合パートナーのそれぞれが少なくとも2種類の異なるレセプターに取り込まれるであろう。別の局面によると、同一のレセプターと同一の融合パートナーとを有する少なくとも2種類の別々のGPCRsであって、有望な新規融合パートナーのそれぞれが前記融合パートナーが他とは異なる場所に取り込まれている、GPCRsを作製するために、前記有望な新規融合パートナーのそれぞれは同一のレセプターの少なくとも2カ所の異なる場所に取り込まれるであろう。別の局面によると、各レセプターについて少なくとも2種類の別々のGPCR融合パートナータンパク質であって、異なるレセプターを有する別々のGPCR融合パートナータンパク質が作製されるであろう。
予想される融合パートナーにとって最適な場所は、今日までに解読された構造の解析により確立できる。融合タンパク質の取り込みはいかなる2次構造要素又は3次パッキング相互作用を邪魔すべきではなく、リガンド結合ポケットと干渉すべきではない。クラスAレセプターについてのこれらの留意点を考慮すると、ループ置換のための信頼できる選択肢は、構造的な無秩序性(disorder)が最も高いように思われる、第3細胞内ループである。領域及びループの相対的な秩序性についてほとんど何も知られていないクラスBのGPCRsのような他のクラスの7回膜貫通型レセプターについては、他の場所が適切かもしれない。第3細胞内ループ内での正確な場所への変更は、各コンストラクトを最適化するプロセスの一部である。
本明細書に提供されるとおりに探索することによって同定される、有望な融合パートナー(とりわけ、融合パートナー候補タンパク質、代替的融合パートナー、有望な担体タンパク質等ともいう。)の実行可能性は、本明細書に提供されるとおり評価される。非限定的な代表的実施態様では、β2アドレナリン作動性レセプター(β2AR)がモデルシステムとしての役割を果たす。該モデルシステムでは、本明細書に提供されるとおりに探索することによって同定された6種類の有望な融合パートナータンパク質のそれぞれが、T4リゾチームがβ2AR−T4Lとしてクローン化されて構造が解明されたのと同じβ2ARの部位にクローン化された。すなわち、β2ARと有望な融合パートナーとのコンストラクトのそれぞれのための発現ベクターは、所望のβ2ARと有望な融合パートナーとのコンストラクトを発現産物とするように構築され、各β2ARと有望な融合パートナーとのコンストラクトのそれぞれは、発現ベクターのウイルス産生と、中規模発現と、β2ARと有望な融合パートナーとのコンストラクトの安定性及び単分散性の予備的な特徴づけとを通じて進められた。β2ARと有望な融合パートナーとのコンストラクトを用いる非限定的な代表的実施態様では、2種類の有望な融合パートナータンパク質が考慮から外され、残る4種類のβ2ARと有望な融合パートナーとのコンストラクトは発現の規模が拡大され、該β2ARと有望な融合パートナーとのコンストラクトは結晶化トライアルに進められた。予備的な結晶のヒットは、発現の規模が拡大され、結晶化トライアルに進んだ前記4種類のコンストラクトのうち2種類について得られ、β2AR−BRILコンストラクトについては3種類の異なる結晶化条件で結晶化した。さらなる最適化が、高分解能構造決定を支持する可能性を判断するための予備的な回折研究に十分な大きさの結晶を成長させるのに十分な条件の同定につながった。この非限定的な代表的実施態様では、最良の結晶は約2.8オングストロームまで回折した。この非限定的な代表的実施態様では、前記最良の結晶が得られた条件は、過去の結晶化の努力で所望のレベルの分解能を達成することと関係づけられることが知られたパラメーターを調整することによって、サイズ、暑さ及び複屈折性が増大するようにさらに最適化された。
タンパク質データバンク(PDB、全世界タンパク質データバンク、www.wwpdb.org)の当初のスクリーニングが前記表1に列挙された以下の基準を満たす有望な新規融合パートナーを同定するために実施された。有望な融合パートナーの候補のN末端及びC末端の距離は15オングストローム以下のこと、分子量は25kD未満のこと、有望な融合パートナーの結晶は回折分解能が3オングストロームを超えること、有望な融合パートナーの結晶は少なくとも2つの異なる化学条件で形成されること、及び、有望な融合パートナーの結晶は、1つ以上の空間群が得られること。以下の有望な融合パートナーがこのスクリーニングで同定された。大腸菌フラボドキシン(PDB ID:1AG9、MW:20kD)、結核菌推定タンパク質(PDB ID: 2ASF、MW:15kD)、大腸菌CHEY(PDB ID: 1JBE、MW:14kD)、ウシ(Bos taurus)BPT1(PDB ID: 1G6X、MW:7kD)。
S1P1は、S1P1−5と命名される5種類のGPCRsと結合する体循環脂質の脂質シグナル分子スフィンゴシン1−リン酸(S1P)と結合するGPCRである。S1P1は、免疫細胞トラフィッキングと、内皮のインテグリティの維持とを含む、免疫及び心臓循環器系の生理学的機能を選択的に調節する。4種類の新規S1P1融合パートナータンパク質が作製され、以下に説明されるとおり評価された。

融合パートナーcDNAは、標準的な分子生物学の技術を用いて前記S1P1レセプターをコードする配列に挿入された。まず、融合パートナーをコード化するcDNAと改変されたS1P1cDNAとが制限酵素消化により切断され、精製された。次に、消化されたPCR産物とベクターとがライゲーションされ、大腸菌に形質転換された。得られたクローンはDNA配列決定により確認された。このプロセスでは、S1P1ベクターの制限酵素消化がレセプターのICL3(S232−K243)の短いセグメントを除去し、挿入された融合パートナーcDNAによってその後置換され、S1P1レセプターのR231及びK243の間への挿入が行われた。レセプター融合の挙動を改善するために、S1O1レセプターのC末端はS1P1M325まで切り取られた。各レセプター融合コンストラクトの完全アミノ酸配列は以下に示される(融合パートナー配列は下線で示される)。

さらなるN末端及びC末端改変をコード化する発現コンストラクト
S1P1レセプター融合体のセットをコード化する合成cDNAは、N末端のヘマグルチニンシグナル配列と、C末端の10個のヒスチジンタグに続くFLAGエピトープとを含むように改変されたpFastBacにクローン化された。完成したS1P1−BRILコンストラクトにコード化されるアミノ酸配列の例は以下に示される。追加されたアミノ酸は下線で示される。

S1P1レセプター融合発現コンストラクトを含む組換えバクミドDNAは、InvitrogenのBac−to−Bac(登録商標)バキュロウイルス発現システムのマニュアルに概説されるとおりの標準的なプロトコールを用いて作製された。簡潔には、関心のある遺伝子を含むpFastBacプラスミドがDH10bac細胞に形質転換され、形質転換体が適当な寒天プレート上で色により選択された。前記形質転換体のプレートから白色のコロニーが選択されて、液体培養で増殖された。高分子量組換えバクミドDNAがこれらの細菌の終夜培養から精製された。FugeneHD(Promega)を用いて、ヨトウガ(Spodoptera frugiperda)細胞(Sf−9)が精製バクミドDNAでトランスフェクションされ、組換えウイルスが4日後に回収された。高力価ストックを製造するための増幅の後,Sf−9細胞が感染され、48時間後に分析のために回収された。各クローンの細胞表面発現はフルオロフォア標識抗FLAG抗体を用いるフロー・サイトメトリーにより評価され、レセプター融合タンパク質の適切な折り畳み及び輸送を測定する指標として用いられた.
次に、可溶性タンパク質及び細胞内小器官を除去するためのダウンス型ホモジナイザーによる破砕と、遠心とにより、全膜画分が凍結された全細胞から単離された。
候補融合パートナーのパネルがそれぞれβ2−アドレナリン作動性レセプター(β2AR、b2アドレナリン作動性レセプター)内にそれぞれ挿入され、得られた各β2AR融合パートナータンパク質は発現され、抽出され、精製されて、さまざまなは特性が決定された。β2AR−T4L、β2AR−C末端T4L、β2AR−Bril、β2AR−ルブレドキシン、β2AR−キシラナーゼ及びβ2AR−フラボドキシンのβ2AR融合パートナータンパク質について、β2AR融合体が構築され、発現され、評価された。

蛍光色素(励起約550nm、発光約570nm)で標識された。Cy3単官能基N−ヒドロキシコハク酸イミド(Cy3 NHS、GE Healthcare)がDMF中の5mg/mLストック液から、前記精製プロトコールの第2のIMAC精製カラムに結合した精製タンパク質に対し、色素/タンパク質のモル比2−5で添加された。得られた溶液は混合され、遮光条件下4℃2−3時間インキュベーションされた。このインキュベーション後、未反応色素は過剰の精製バッファーを用いてカラム洗浄された。カラムは過剰のバッファーの添加によりさらに洗浄され、カラムは暗黒条件下4℃、少なくとも12時間インキュベーションされた。このインキュベーションの後、タンパク質が結合したカラムは、分光計分析を通じて未反応色素の証拠が全くなくまるまで追加のバッファーで洗浄された。標識されたタンパク質は前記IMACカラムから溶出され、濃縮され、脂質立方相結晶化環境に再構成された。光退色後の蛍光回復(FRAP)が、少量の脂質立方相β2AR−Bril(LCP/b2bril)材料が結晶化を可能にすると考えられるさまざまな条件でインキュベーションされた後、Cy3標識β2AR−Brilの2次元側方拡散を測定するために用いられた。脂質立方相の結晶化マトリックス内での拡散解析の結果は、既知の結晶化条件が全く存在しない場合に、結晶化のスペースの探索を狭めるのに用いられる場合がある。代替的には、FRAP解析は、より大きな結晶を支持するために、標識タンパク質の回収の百分率を最大化し、拡散速度を最適化することによって、既知の条件を最適化するために用いられる場合がある。β2AR−Brilについては、FRAP解析がより高い分解能の結晶を生成するために探索する代替的な結晶化条件を同定するのに用いられた。一部の実施態様では、β2AR−Brl融合パートナータンパク質は、β2ARwtN187を用いて以上に説明されるとおり調製され、得られたβ2AR―BrilはIMPT−1497と命名された。
候補融合パートナーのパネルがそれぞれアデノシンA2aレセプター(A2A、「A2A−アデノシンレセプター」、「ADORA2A」、「アデノシンA2Aレセプター」、「A2a」ともいう。)に挿入され、得られたそれぞれのA2A融合パートナータンパク質は、発現、抽出及び精製されて、さまざまな特性が測定された。
融合パートナー−GPCRタンパク質コンジュゲートは、第3細胞内ループをアポ−シトクロムb562RILで置換することによりアデノシンレセプターで作製され、1.8オングストロームの分解能で構造を解読することを可能にする結晶が得られた。ここでは発明者らは、ヒトA2Aアデノシンレセプター(A2AAR)の第3細胞内ループ(ICL3)を熱安定化アポシトクロムb562RIL(BRIL)で置換し、高アフィニティーでサブタイプ選択的拮抗薬のZM241385と複合体を形成した状態のこのキメラタンパク質(「A2AAR−BRIL−ΔC」という。)の分解能1.8オングストロームでの結晶構造を決定した(表S1)。
候補融合パートナーのパネルがそれぞれオピオイドレセプター1(NOP1)に挿入され、それぞれの得られたNOP1−融合パートナータンパク質が、さまざまな特性を測定するために、発現、抽出及び精製された。NOP1は、融合パートナーのBril(BRIL、bRIL)、フラボドキシン、C末端−T4L、ルブレドキシン、キシリナーゼ及びT4L(対照)との以下に説明される研究のための融合パートナータンパク質を準備するために用いられた。
ケモカインレセプターCCR5が、融合パートナーのBril(cytB、BRIL、bRIL)、フラボドキシン、C末端−T4L、ルブレドキシン、キシリナーゼ及びT4L(対照)との以下に説明される研究のための融合パートナータンパク質を準備するために用いられた。
ノシセプチン/オルファニンFQ(N/OFQ)ペプチド(NOP)レセプターがBanyuコンパウンド−24(C−24)由来の低分子拮抗薬との複合体状態で解読され、リガンドレセプター認識及び選択性の原子レベルの詳細を明かにした。C−24はN/OFQの近縁誘導体である、NOP選択的ペプチド拮抗薬UFP−101の最初の4個のN末端残基を模倣する。hNOPのN末端が、熱安定化アポシトクロムb562RIL(BRIL)と置換され、コンパウンド−24(C−24)との複合体状態でのこのレセプター融合体のX線結晶構造が決定された。C−24はレセプターに与える熱安定性にもとづいて、hNOP−BRILコンストラクトとの共結晶化のために選択された。BRIL−ΔN−hNOP−ΔC融合タンパク質も他のリガンド存在下で結晶化に成功した。
Claims (41)
- Gタンパク質共役レセプター(GPCR)融合パートナータンパク質を含む組成物であって、
該タンパク質は、N末端からC末端まで、
(i)前記GPCRの第1膜貫通ドメインないし第5膜貫通ドメインを含む、GPCRの部分を含む第1のドメインと、
(ii)ルブレドキシン、シトクロムb562RIL(Bril)、フラボドキシン、キシラナーゼ又はT4リゾチームのC末端断片からなるリストから選択されるタンパク質と少なくとも90%の相同性がある融合パートナーのアミノ酸配列を含む、第2のドメインと、
(iii)前記GPCRの第6膜貫通ドメインと第7膜貫通ドメインとを含む、第3のドメインとを含む、組成物。 - Gタンパク質共役レセプター(GPCR)融合パートナータンパク質を含む組成物であって、
該タンパク質は、N末端からC末端まで、
(i)GPCRを含む第1のドメインと、
(ii)ルブレドキシン、シトクロムb562RIL(Bril)、フラボドキシン、キシラナーゼ又はT4リゾチームのC末端断片からなるリストから選択されるタンパク質と少なくとも90%の相同性がある融合パートナーのアミノ酸配列を含む、第2のドメインとを含む、組成物。 - GPCR融合パートナータンパク質を含む組成物であって、
該タンパク質はN末端からC末端まで、
(i)ルブレドキシン、シトクロムb562RIL(Bril)、フラボドキシン、キシラナーゼ又はT4リゾチームのC末端断片からなるリストから選択されるタンパク質と少なくとも90%の相同性がある融合パートナーのアミノ酸配列を含む、第1のドメインと、
(ii)GPCRを含む第2のドメインとを含む、組成物。 - GPCR融合パートナータンパク質を含む組成物であって、
該タンパク質はN末端からC末端まで、
(i)前記GPCRの第1膜貫通ドメインないし第5膜貫通ドメインを含む、GPCRの部分を含む第1のドメインと、
(ii)2rhf、2ehs、2ip6、3i7m、1x3o、1u84、1h75、2huj、1ysq、3ls0、2qr3、1zuh、2b8i、2cgq、3fxh、3nph、2o4d、1tmy、1vku及び2es9からなるリストから選択されるタンパク質と少なくとも90%の相同性がある融合パートナーのアミノ酸配列を含む、第2のドメインと、
(iii)前記GPCRの第6膜貫通ドメインと第7膜貫通ドメインとを含む第3のドメインとを含む、組成物。 - Gタンパク質共役レセプター(GPCR)融合パートナータンパク質を含む組成物であって、
該タンパク質はN末端からC末端まで、
(i)GPCRを含む第1のドメインと、
(ii)2rhf、2ehs、2ip6、3i7m、1x3o、1u84、1h75、2huj、1ysq、3ls0、2qr3、1zuh、2b8i、2cgq、3fxh、3nph、2o4d、1tmy、1vku及び2es9からなるリストから選択されるタンパク質と少なくとも90%の相同性がある融合パートナーのアミノ酸配列を含む、第2のドメインとを含む、組成物。 - GPCR融合パートナータンパク質を含む組成物であって、
該タンパク質はN末端からC末端まで、
(ii)2rhf、2ehs、2ip6、3i7m、1x3o、1u84、1h75、2huj、1ysq、3ls0、2qr3、1zuh、2b8i、2cgq、3fxh、3nph、2o4d、1tmy、1vku及び2es9からなるリストから選択されるタンパク質と少なくとも90%の相同性がある融合パートナーのアミノ酸配列を含む、第1のドメインと、
(ii)GPCRを含む第2のドメインとを含む、組成物。 - 前記GPCR融合パートナータンパク質は結晶状態である、請求項1−6いずれか1項に記載の組成物。
- 前記GPCR融合パートナータンパク質は、少なくとも3オングストロームの分解能での前記GPCRのX線結晶学的構造の決定を補助するのに十分な品質である、請求項7に記載の組成物。
- 前記融合パートナーは、前記GPCRの第5膜貫通ドメインと第6膜貫通ドメインとの間の第3細胞内ドメインに対応するドメインを実質的に含む、請求項1又は4に記載の組成物。
- 前記融合パートナーのアミノ酸配列はルブレドキシンと少なくとも95%の相同性がある、請求項1−9いずれか1項に記載の組成物。
- 前記融合パートナーのアミノ酸配列はシトクロムb562RIL(Bril)と少なくとも95%の相同性がある、請求項1−9いずれか1項に記載の組成物。
- 前記融合パートナーのアミノ酸配列はフラボドキシンと少なくとも95%の相同性がある、請求項1−9いずれか1項に記載の組成物。
- 前記融合パートナーのアミノ酸配列はキシラナーゼと少なくとも95%の相同性がある、請求項1−9いずれか1項に記載の組成物。
- 前記GPCRは天然に存在するGPCRである、請求項1−9いずれか1項に記載の組成物。
- 前記GPCRは天然に存在するGPCRの変異体である、請求項1−9いずれか1項に記載の組成物。
- 前記GPCRはクラスAのGPCRである、請求項1−9いずれか1項に記載の組成物。
- 前記GPCRはS1P1レセプターである、請求項1−9いずれか1項に記載の組成物。
- 前記GPCRはβ2アドレナリン作動性レセプター(β2AR)である、請求項1−9いずれか1項に記載の組成物。
- 前記融合パートナーは、ルブレドキシン、シトクロムb562RIL(Bril)、フラボドキシン又はキシリナーゼから選択される、請求項1−6いずれか1項に記載の組成物。
- 前記GPCR融合パートナータンパク質はβ2AR−Brilである、請求項18に記載の組成物。
- 前記GPCRはアデノシンA2aレセプターである、請求項1−9いずれか1項に記載の組成物。
- 前記融合パートナーは、ルブレドキシン、シトクロムb562RIL(Bril)、フラボドキシン又はキシリナーゼから選択される、請求項21に記載の組成物。
- 前記GPCRはNOP1レセプターである、請求項1−9いずれか1項に記載の組成物。
- 前記融合パートナーは、ルブレドキシン、シトクロムb562RIL(Bril)、フラボドキシン又はキシリナーゼから選択される、請求項23に記載の組成物。
- 前記GPCRはCCR5レセプターである、請求項1−9いずれか1項に記載の組成物。
- 前記融合パートナーは、ルブレドキシン、シトクロムb562RIL(Bril)、フラボドキシン又はキシリナーゼから選択される、請求項25に記載の組成物。
- 前記組成物は、結晶化補助剤としてトリ−メチルアミンN−オキシドをさらに含む、請求項1−26いずれか1項に記載の組成物。
- Gタンパク質共役レセプター(GPCR)の結晶学的な構造研究に適するタンパク質の結晶化を補助するために融合パートナーを用いる方法であって、
(a)GPCR融合パートナータンパク質を形成するために前記GPCRの細胞内ドメインに融合パートナーを取り込むこと、
(b)前記GPCR融合パートナータンパク質を発現及び精製すること、及び、
(c)前記精製されたGPCR融合パートナータンパク質を結晶化させることを含み、
前記融合パートナーは、ルブレドキシン、シトクロムb562RIL(Bril)、フラボドキシン又はキシリナーゼからなるグループから選択されるタンパク質のアミノ酸配列と少なくとも90%の相同性がある、方法。 - Gタンパク質共役レセプター(GPCR)の結晶学的な構造研究に適するタンパク質の結晶化を補助するために融合パートナーを用いる方法であって、
(a)GPCR融合パートナータンパク質を形成するために、前記GPCRのN末端又はC末端に融合パートナーを結合すること、
(b)前記GPCR融合パートナータンパク質を発現及び精製すること、及び、
(c)前記精製されたGPCR融合パートナータンパク質を結晶化させることを含み、
前記融合パートナーは、ルブレドキシン、シトクロムb562RIL(Bril)、フラボドキシン又はキシリナーゼからなるグループから選択されるタンパク質のアミノ酸配列と少なくとも90%の相同性がある、方法。 - 前記GPCRはクラスAGPCRである、請求項28又は29に記載の方法。
- 前記GPCRは、β2−アドレナリン作動性レセプター(β2AR)、A2A−アデノシンレセプター、S1P1レセプター、OLR1レセプター又はCCR5レセプターから選択される、請求項30に記載の方法。
- 前記融合パートナーはルブレドキシンのアミノ酸配列を含む、請求項28又は29に記載の方法。
- 前記融合パートナーはシトクロムb562RIL(Bril)のアミノ酸配列を含む、請求項28又は29に記載の方法。
- 前記融合パートナーはT4リゾチームのC末端断片(C末端−T4L)のアミノ酸配列を含む、請求項28又は29に記載の方法。
- 前記融合パートナーはフラボドキシンのアミノ酸配列を含む、請求項28又は29に記載の方法。
- 前記融合パートナーはキシリナーゼのアミノ酸配列を含む、請求項28又は29に記載の方法。
- 前記融合パートナーは、前記GPCRのTM5及びTM6領域の間の細胞内ドメインに取り込まれる、請求項28又は29に記載の方法。
- 前記精製されたGPCR融合パートナータンパク質を結晶化させるステップは、結晶化補助剤の存在下で実行されることをさらに含む、請求項28−37いずれか1項に記載の方法。
- 前記結晶化補助剤はトリ−メチルアミンN−オキシドである、請求項38に記載の方法。
- GPCRタンパク質と融合パートナーとの融合タンパク質に使用するための候補融合パートナーを選択する方法であって、
得られる前記融合タンパク質は回折品質の結晶の形成を補助し、
(a)タンパク質に関する情報を有する1つ以上のデータベースを提供するステップと、
(b)
(i)N末端及びC末端が15オングストローム未満しか離れていないこと、
(ii)分子量が25kD未満であること、
(iii)少なくとも3オングストロームの回折分解能で結晶化されることが実証されていること、
(iv)2組以上の化学的条件で結晶を形成する能力があること、及び、
(v)2つ以上の空間群を有する結晶を形成する能力があることという基準を満足するタンパク質について、かかる1つ以上のデータベースを検索するステップと、
(c)前記基準(i)−(v)を満足する1種類以上のタンパク質を候補融合パートナーとして選択するステップとを含む、方法。 - ステップ(b)において、前記1つ以上のデータベースは、
(vi)少なくとも50%のアルファ−ヘリックス含量を有すること、及び
(vii)N末端か、C末端か、その両方かにアルファ−ヘリックスドメインを有することという基準をも満足し、かつ、
ステップ(c)において、(i)−(vii)の基準を満足する候補融合パートナーが選択される、請求項40に記載の方法。
