Abstract

Description
本発明は、真核細胞の核に構成的に局在する変異体、突然変異体、切断型タンパク質、キメラなどのTFEB関連分子に関する。そのような分子は、リソソーム蓄積症、神経変性疾患、肝疾患、筋疾患、および代謝疾患などの細胞自己貪食/リソソーム系の誘導を必要とする全ての障害に治療的適用性を有する。
自己貪食は、2つの別個の型の細胞小器官であるオートファゴソームとリソソームの協同作用に依存する異化作用過程である(1)。飢餓中、細胞は、両方のコンパートメントを拡張して、分解過程と再利用過程を増強する。
リソソームは、細胞恒常性を維持し、細胞クリアランス、脂質恒常性、エネルギー代謝、形質膜修復、骨リモデリング、および病原体防御を含む様々な生理的過程を媒介する。全てのこれらの過程は、環境要因へのリソソームの適応的かつ動的応答を必要とする。実際、加齢および食事などの生理的要因、ならびにリソソーム蓄積症(LSD)、神経変性疾患、傷害、および感染を含む病的状態は、リソソームの適応応答を生じ得る(34、35、36)。
リソソーム機能および根底にあるリソソーム適応を制御する機構の理解は、まだ初期段階である。リソソーム生合成の制御における主要なプレーヤーは、塩基性ヘリックス・ループ・ヘリックス(bHLH)ロイシンジッパー転写因子、TFEBである(2)。同定されたTFEB転写標的の中には、基質分解に関与するリソソームヒドロラーゼ、リソソームと他の細胞構造との相互作用を媒介するリソソーム膜タンパク質、およびリソソーム酸性化に関わる液胞型プロトンATPアーゼ(vATPアーゼ)複合体の構成要素である(37、2)。
WO2010/092112は、いわゆるCLEARエレメントへ作用する細胞分解経路を増強することができる分子に言及し、それらの中に、TFEBが挙げられている。

本出願人らは、飢餓中、細胞が、オートファゴソーム形成、オートファゴソーム-リソソーム融合、および基質分解を含む自己貪食経路の主要な段階を調節する転写プログラムを活性化することを示した。以前同定されたリソソーム生合成についてのマスター遺伝子である転写因子EB(TFEB)(2)は、自己貪食遺伝子とリソソーム遺伝子の両方の発現を作動させることにより、このプログラムを調和させる。
本出願人らは、TFEBの核局在および活性が、特異的なセリンリン酸化によって制御されることを見出した。飢餓と同様に、特異的なリン酸化の薬理学的阻害または遺伝子突然変異に基づいた阻害は、TFEBを活性化することによって自己貪食を誘導する。これらのデータは、2つの協同する細胞小器官の生合成および協力を調節することによる、リソソーム-自己貪食経路の制御に関与する新規なキナーゼ依存性機構を明らかにしている。
したがって、真核細胞の核に構成的に局在するTFEB変異タンパク質が、本明細書に開示される本発明の目的である。本発明のTFEB変異タンパク質は、それをリン酸化非感受性にするセリン残基の置換または変化を含む。当業者は、TFEB変異体をリン酸化非感受性にするために、チロシン以外の、他のアミノ酸置換を行い得ることを認識するであろう。例えば、セリン残基は、天然アミノ酸、例えば、アラニンなどの中性アミノ酸、または非天然アミノ酸と置き換えることができる。真核細胞の核に構成的に局在するTFEB変異タンパク質は、TFEBの突然変異体、切断型タンパク質、キメラを含む。
好ましい実施形態において、TFEB変異タンパク質は、配列番号2に含まれるアミノ酸配列からなり、セリン残基の置換は、配列番号2のSER 142および/またはSER 211においてである。好ましくは、配列番号2に含まれるアミノ酸配列は、アミノ酸117からアミノ酸166までであり、セリン残基の置換は、配列番号2のSER 142においてである(配列番号4)。あるいは、アミノ酸配列は、配列番号2から本質的になり、セリン残基の置換は、SER 142および/またはSER 211においてである。最も好ましい実施形態において、配列番号2のSER 142および/またはSER 211における置換はALAへの置換である。
医療用の、上記で開示されているようなTFEB変異タンパク質が、本発明のもう一つの目的である。
上記で開示されているようなTFEB変異タンパク質は、有利には、細胞自己貪食/リソソーム系の誘導を必要とする障害の処置に用いられ、好ましくは、リソソーム蓄積症、神経変性疾患、肝疾患、筋疾患、および代謝疾患のいずれかの処置に用いられる。

肝疾患の例は、α1アンチトリプシン欠損症および脂肪肝疾患である。
筋疾患の例は、自己貪食空胞性ミオパチーおよび過剰自己貪食を伴うX連鎖性ミオパチーである。
代謝疾患の例は、高コレステロール血症および脂肪肝疾患である。
神経変性疾患の例は、アルツハイマー病、パーキンソン病、ハンチントン病、クロイツフェルト・ヤコブ病、および脊髄小脳失調症である。

本発明の発現ベクターは、有利には、遺伝子治療に用いられ得る。
エクスビボ(ex vivo)培養細胞に内因性または組換えリソソーム酵素の産生を増加させるための方法であって、前記細胞に上記で開示されているような核酸または発現ベクターを導入する工程、およびコードされたTFEB変異タンパク質を発現させる工程を含む方法が、本発明のさらなる目的である。
好ましくは、障害が、細胞自己貪食/リソソーム系の誘導により軽減される場合に、上記で開示されているようなTFEB変異タンパク質の治療的有効量を対象に投与することにより障害を処置する方法が、本発明のさらなる目的である。
より好ましくは、障害は、リソソーム蓄積症、神経変性疾患、肝疾患、筋疾患、および代謝疾患を含む群から選択される。そのような障害の例は上記に提供されている。
材料および方法
細胞培養および培地および薬物および細胞処理
HeLa細胞およびCOS細胞およびHEK-293T細胞を、ATCCから購入した。細胞を以下の培地中で培養した:(正常)10%FBSを追加したDMEM高グルコース;(飢餓)10mM HEPESを追加したCaおよびMgを含むHBSS培地;(血清)20%FBSを追加したEBSS;(アミノ酸培地)グルコースおよび血清を含まないDMEM;薬物処理:ラパマイシン(2.5mg/ml、SIGMA)2〜4時間、そうでなければ指示されている;バフィロマイシン(400nM、SIGMA)2〜4時間;インスリン(100ng/ml SIGMA)2時間;EGF、FGF(BD biosciences);LIF(100ng/ml;ESGRO、Millipore)2時間;PMA(1μg/ml)2時間。U0126(MEKi)を25mMで用い(Cell Signaling)、API2(AKT阻害剤)を1mMで用いた。リソソーム阻害剤はペプスタチンおよびE64(10mg/ml 4時間 SIGMA)であった。以下の薬物を図18〜21の実験に用いた:SIGMA社製のラパマイシン(2.5μM、そうでなければ指示されている);TOCRIS社製のTorin 1(250nM、そうでなければ指示されている);Cell Signaling technology社製のU0126(50μM);SIGMA社製のクロロキン(100μM);サリシリハラミドA(2μM)はJeff De Brabander(UT Southwestern)の好意により提供を受けた。
細胞培養および培地および薬物および細胞処理

初代培養肝細胞を以下の通りに作製した:月齢2カ月のマウスをAvertin(240mg/kg)で深く麻酔をかけ、最初に、10mM HEPESおよび0.5mM EGTAを追加した25mlのHBSS(Sigma H6648)で、その後、100U/mlのコラゲナーゼ(Wako)および0.05mg/mlのトリプシン阻害剤(Sigma)を含有する同様の溶液で灌流した。肝臓をペトリディッシュ内で解離し、細胞ペレットをHBSS中で洗浄し、5×105細胞/35mmディッシュの密度で蒔き、10%FBS、2mMグルタミン、0.1mMインスリン、0.1mMデキサメタゾン、およびペニシリン/ストレプトマイシンを追加したウィリアム培地E中で培養した。次の日、細胞をテキストに記載されているように処理した。以前に記載されているように(46)、Sin 1-/-および対照MEFを作製し、10%FBS、グルタミン、およびペニシリン/ストレプトマイシンを追加したDMEM中で維持した。
Tcfebfloxマウス系統の作製

トランスフェクション、プラスミド、およびsiRNA
プラスミドおよびsiRNAの両方を、逆トランスフェクションプロトコールを用いて、Lipofectamine LTX(Invitrogen)でトランスフェクションした。48時間または72時間後、siRNAトランスフェクション化細胞を収集した。siRNA TFEBを50nMで用い(Dharmacon)、siRNA ERK1/2を100nMで用いた(Cell Signaling)。
プラスミドおよびsiRNAの両方を、逆トランスフェクションプロトコールを用いて、Lipofectamine LTX(Invitrogen)でトランスフェクションした。48時間または72時間後、siRNAトランスフェクション化細胞を収集した。siRNA TFEBを50nMで用い(Dharmacon)、siRNA ERK1/2を100nMで用いた(Cell Signaling)。
DNAプラスミドpRK5-mycPAT1、pCEP4-TFEB-his、pC1G2-TFEB、およびp3×FLAG-CMVTFEBを、製造会社からのプロトコールに従って、Lipofectamine 2000またはLTX(Invitrogen)を用いて、細胞に一過性にトランスフェクションした。部位特異的突然変異誘発を、製造会社使用説明書(Stratagene)に従って行い、シークエンシングによって正しい突然変異誘発を検証した。
ウェスタンブロッティング
細胞または組織を、プロテアーゼ阻害剤(ROCHE)およびホスファターゼ阻害剤(SIGMA)を追加したRIPA緩衝液中に可溶化した。10マイクログラムから30マイクログラムまでを、4〜12%Bis-Trisゲル(NUPAGE、Invitrogen)上に負荷し、PVDF膜に転写し、ECL方法(Pierce)を用いるウェスタンブロットによって分析した。以下の抗体を用いた:LC3(Novus Biological)、FLAG、b-アクチン、チューブリン(SIGMA)、HA(Covance)、H3、ERK1/2、p-ERK1/2、p-AKT、p-70S6K(Cell Signaling)、ERK2(Santa Cruz)。タンパク質レベルを、ImageJソフトウェア分析を用いることによって定量化した。

サブコンフルエントの細胞を、L-U14C-セリンと20時間インキュベートし、コールド培地で、1時間追跡し、短寿命タンパク質を分解した。その後、細胞を正常培地かまたは飢餓培地(最終的には、3-MAの存在下で)のいずれかと4時間インキュベートした。長寿命タンパク質分解の速度を、培地中の可溶性放射活性の、酸沈殿可能な細胞ペレット中の不溶性の放射活性に対する比率から計算した。

全RNAを、TRIzol(Invitrogen)を用いて組織から、またはRNAesyカラム(Qiagen)を用いて細胞から抽出した。TaqMan逆転写試薬(Applied Biosystems)を用いて逆転写を行った。リソソーム遺伝子および自己貪食遺伝子に特異的なプライマーは、以前に報告された2。自己貪食遺伝子プライマーおよびマウスプライマーをSABiosciencesから購入した。DDCt方法を用いるSABiosciencesのオンラインデータ解析ウェブサイト(http://www.sabiosciences.com/pcr/arrayanalysis.php)を用いて、倍数変化計算を計算した。簡単に述べれば、最も安定なハウスキーピング遺伝子(GAPDH、ACTB、B2M、RPL13A、HPRT、およびシクロフィリン)の平均を、DCt値を計算するための「標準化(normalizer)」遺伝子として用いた。次に、DDCt値が、「対照」群と「実験」群の間で計算される。最後に、2(-DDCt)を用いて倍数変化が計算される。倍数変化値を計算できるように、生物学的複製物(biological replicates)をグループ化した。対応のないT検定を用いて、統計的有意性を計算した。グラフ内のアステリスクは、P値が<0.05であったことを示す。

TFEB-S-142:配列番号2の117〜166のアミノ酸: PPPAASPGVRAGHVLSSSAGNSAPNSPMAMLHIGSNPERELDDVIDNIMR、およびTFEB-A-142: Ser142がAla(太字)と置換された配列番号2の117〜166のアミノ酸に対応する、配列番号4: PPPAASPGVRAGHVLSSSAGNSAPNAPMAMLHIGSNPERELDDVIDNIMRを、GENESCRIPT corpによって合成された。試験ペプチドTFEB-A-142およびTFEB-S-142を、50mM HEPES pH7中1mMまで作製した。溶解に関する問題はないように思われた。キナーゼアッセイを、Milliporeの標準放射測定アッセイを用いて200μM ATPおよび100μMの各ペプチドで40分間、室温で実施した。全てのプロテインキナーゼを、それらの標準KinaseProfiler(商標)アッセイ濃度で用いた。インキュベーション後、全てのアッセイを、酸の添加によって停止し、アリコートをP30およびFiltermat A上にスポットして産物を分離した。全ての試験を、3連で行い、各プロテインキナーゼについての通常の基質を対照として含めた。

マウスをBaylor College of Medicine(Houston、TX、USA)のトランスジェニックマウス施設において飼育した。GFP-LC3トランスジェニックマウスは、N. Mizushimaの好意により提供された。他に規定がない限り、C57B6雌マウス(週齡4週間)を用いた。AAVベクターは、TIGEM AAV Vector Core Facilityによって作製された。簡単に述べれば、マウスTFEB(TcFEB)コード配列を、pAAV2.1-CMV-GFPプラスミドへ、GFP配列を置き換え、かつHAタグとインフレームで融合することによって、クローン化した。その後、生じたpAAV2.1-CMV-TcFEB-HAを、pAd-Helperプラスミドおよびpack2/9パッケージングプラスミドと共にサブコンフルエントの293細胞内に3重トランスフェクションした。組換えAAV2/9ベクターを、2ラウンドのCsClによって精製した。ゲノムコピーとして表されるベクター力価(GC/mL)を、TaqMan(Perkin-Elmer、Life and Analytical Sciences、Waltham、MA)を用いるPCR定量化およびドットブロット分析の両方により評価した。各マウスに、1.25×1011個のウイルス粒子を眼窩後に注射し、3週間後に屠殺した。遺伝子発現について分析する場合、飢餓マウスを、16時間絶食させ、またはGFP-LC3ドット数について分析する場合、24時間絶食させた。

肝臓試料を採取し、PBS中4%パラホルムアルデヒド内で一晩、固定した。PBS中10%ショ糖および30%ショ糖内での凍結保護後、検体をOCT(Sakura Finetech、Torrance、CA)内に凍結し、30μm厚さの切片にした。Axioplan2 (Zeiss、Thorwood、NY)において画像を撮った。免疫蛍光について、切片をPBS+0.1%Triton X-100中2.5%BSA内、室温で2時間ブロッキングした。ブロッキング後、検体を、一次抗体と20時間インキュベートし、PBS+0.05%TX-100中での3回の洗浄後、Alexafluor 488またはAlexafluor 555(Invitrogen)のいずれかとコンジュゲートされた二次抗体と3時間インキュベートした。HAの免疫組織化学分析については、アビジン-ビオチン複合体(ABC)方法を用いた(Vectastain Elite ABCキット)。抗GFPはAbcam製であった(希釈1:500)。
肝臓試料を採取し、PBS中4%パラホルムアルデヒド内で一晩、固定した。PBS中10%ショ糖および30%ショ糖内での凍結保護後、検体をOCT(Sakura Finetech、Torrance、CA)内に凍結し、30μm厚さの切片にした。Axioplan2 (Zeiss、Thorwood、NY)において画像を撮った。免疫蛍光について、切片をPBS+0.1%Triton X-100中2.5%BSA内、室温で2時間ブロッキングした。ブロッキング後、検体を、一次抗体と20時間インキュベートし、PBS+0.05%TX-100中での3回の洗浄後、Alexafluor 488またはAlexafluor 555(Invitrogen)のいずれかとコンジュゲートされた二次抗体と3時間インキュベートした。HAの免疫組織化学分析については、アビジン-ビオチン複合体(ABC)方法を用いた(Vectastain Elite ABCキット)。抗GFPはAbcam製であった(希釈1:500)。
電子顕微鏡法
対照細胞およびTFEB過剰発現細胞をPBSで洗浄し、0.2M Hepes緩衝液(pH7.4)中に溶解した1%グルタルアルデヒド内、室温で30分間固定した。その後、細胞を、OsO4内で2時間後固定した。一連の段階的濃度のエタノール中での脱水後、細胞をEpon 812(Fluka)内に包埋し、60℃で72時間重合させた。簿切片を、Leica EM UC6で切断し、酢酸ウラニルおよびクエン酸鉛で対比染色した。ULTRA VIEW CCDデジタルカメラを装着したPhilips Tecnai-12電子顕微鏡(Philips、Eindhoven、The Netherlands)を用いて簿切片からEM画像を取得した。AnalySISソフトウェア(Soft Imaging Systems GmbH、Munster、Germany)を用いて、空胞化の定量化を実施した。定量化のための細胞の選択は、立体解析学的分析へのそれらの適合性に基づいており、すなわち、細胞の(ゴルジ膜の存在に基づいて検出される)中央部を通って切断された細胞のみを分析した。
対照細胞およびTFEB過剰発現細胞をPBSで洗浄し、0.2M Hepes緩衝液(pH7.4)中に溶解した1%グルタルアルデヒド内、室温で30分間固定した。その後、細胞を、OsO4内で2時間後固定した。一連の段階的濃度のエタノール中での脱水後、細胞をEpon 812(Fluka)内に包埋し、60℃で72時間重合させた。簿切片を、Leica EM UC6で切断し、酢酸ウラニルおよびクエン酸鉛で対比染色した。ULTRA VIEW CCDデジタルカメラを装着したPhilips Tecnai-12電子顕微鏡(Philips、Eindhoven、The Netherlands)を用いて簿切片からEM画像を取得した。AnalySISソフトウェア(Soft Imaging Systems GmbH、Munster、Germany)を用いて、空胞化の定量化を実施した。定量化のための細胞の選択は、立体解析学的分析へのそれらの適合性に基づいており、すなわち、細胞の(ゴルジ膜の存在に基づいて検出される)中央部を通って切断された細胞のみを分析した。
動物モデル

イムノブロッティングおよび抗体
マウス抗TFEBモノクローナル抗体を、My BiosourceカタログNo. MBS120432から購入した。抗pS142特異的抗体を作製するために、ウサギを、KLHに連結した以下のペプチド:AGNSAPN{pSer}PMAMLHICで免疫した。4回目の免疫後、ウサギを屠殺し、血清を採取した。非リン酸化抗原を含有するカラムを通した循環によって、非リン酸化部位特異的抗体を血清から除去した。その後、リン酸化部位特異的抗体を、リン酸化ペプチドを含有するカラムを用いて精製した。プロテアーゼ阻害剤およびホスファターゼ阻害剤(Sigma)を含有するM-PER緩衝液(Thermo)で細胞を溶解した。核/サイトゾル画分を上記のように単離した。SDS-PAGE(Invitrogen;還元型NuPAGE 4〜12%Bis-trisゲル、MES SDS緩衝液)によってタンパク質を分離した。必要なら、ゲルを、20ml Imperial Protein Stain(Thermo Fisher)を用いて、室温で1時間染色し、水で脱染した。I-Blot(Invitrogen)を用いてタンパク質をニトロセルロース膜上へ転写することにより、イムノブロッティング分析を行った。膜を、TBS-T緩衝液(0.05%Tween-20を含有するTBS)中5%脱脂乳でブロッキングし、一次抗体の抗FLAGおよび抗チューブリン(Sigma、1:2000)、抗H3(Cell Signaling、1:10000)と室温で2時間インキュベートし、一方、5%BSA中、以下の抗体:抗TFEB(My Biosource、1:1000)、抗P TFEB(1:1000)、抗ERK1/2、抗p-ERK1/2、抗p-P70S6K、抗P70S6K(Cell Signaling、1:1000)をインキュベートした。膜を、TBS-T緩衝液で3回洗浄し、アルカリホスファターゼコンジュゲート型IgG(Promega、0.2mg/ml)と室温で1時間インキュベートした。膜をTBS緩衝液で3回洗浄し、発現したタンパク質を、10ml Western Blue Stabilized Substrate(Promega)を加えることによって可視化した。

ハイコンテンツな核移行アッセイ
TFEB-GFP細胞を384ウェルプレートに蒔き、12時間インキュベートし、10個の異なる濃度(50000nM、16666,66nM、5555,55nM、1851,85nM、617,28nM、205,76nM、68,58nM、22,86nM、22,86nM、7,62nM、および2,54nM)のERK阻害剤U0126(Sigma- Aldrich)またはmTOR阻害剤ラパマイシン(Sigma-Aldrich)、Torin 1(Biomarin)、およびTorin 2(Biomarin)で処理した。RPMI培地中、37℃で3時間後、細胞を洗浄し、固定し、DAPIで染色した。画像を取得するために、384ウェルプレートの各ウェルあたり10枚の写真を、共焦点自動顕微鏡法(Operaハイコンテンツシステム、Perkin Elmer)を用いることにより撮影した。異なる画像上のTFEB局在の分析を行うために、専用スクリプトを開発した(Acapellaソフトウェア、Perkin Elmer)。スクリプトは、TFEB-GFP蛍光のサイトゾル強度の平均で割った、核TFEB-GFP蛍光の平均強度から生じた比率値を計算する。結果を、同じプレート内の陰性対照試料(RPMI培地)および陽性対照試料(HBSS飢餓)を用いて標準化した。データは、Prismソフトウェア(GraphPadソフトウェア)を用いて各化合物の異なる濃度における核移行のパーセンテージにより表されている。各化合物についてのEC50を、非線形回帰フィッティング(Prism software)を用いて計算した。

結果
TFEBは自己貪食を誘導する
(マクロ)自己貪食は、細胞質内物質をリソソームへ導き、それにより、栄養飢餓中、エネルギー供給を提供する、進化的保存された機構である(1、3)。飢餓中の自己貪食活性化は、mTORによって制御され、そのmTOR活性は、細胞のエネルギー需要に依存する。
TFEBは自己貪食を誘導する
(マクロ)自己貪食は、細胞質内物質をリソソームへ導き、それにより、栄養飢餓中、エネルギー供給を提供する、進化的保存された機構である(1、3)。飢餓中の自己貪食活性化は、mTORによって制御され、そのmTOR活性は、細胞のエネルギー需要に依存する。
自己貪食は、オートファゴソームとリソソームの密接な協力の結果であるため(1)、本出願人らは、リソソーム生合成を調節する転写因子であるTFEBが、自己貪食を制御するかどうかを試験した。TFEBは、リソソーム生合成および機能へ(2)、ならびにリソソーム開口分泌へ(図16および17)、正の調節を発揮するため、TFEB過剰発現が、リソソームによるオートファゴソームの分解の増加により、オートファゴソームの数を減少させるはずであると予想するであろう。驚くべきことに、HeLa細胞中の安定なTFEB過剰発現は、(オートファゴソームと特異的に付随している(4〜7))LC3マーカーを用いることによって決定された場合、オートファゴソームの数を有意に増加させた(図1a、b)。同様のデータが、HeLa細胞およびCos細胞中のTFEBの一過性過剰発現によって得られた。オートファゴソームの数の増加はまた、TFEBを過剰発現するレンチウイルスに感染したマウス胚線維芽細胞(MEF)における電子顕微鏡法によっても検出された(図6)。この増加は、オートファゴソーム/LC3II分解のリソソーム阻害剤バフィロマイシンおよびペプスタチン/E64で処理された細胞において持続し(8)、TFEBがオートファゴソームの形成を活性化することを示している(図1aおよび図7)。栄養飢餓は、TFEB過剰発現細胞においてオートファゴソームの数をさらには増加させず(図1a、c)、TFEB過剰発現の自己貪食への飽和効果を示唆し、TFEBが、飢餓誘導性自己貪食の重要な媒介物であるという可能性を提起した。
これらの所見と一致して、HeLa細胞におけるTFEBのRNA干渉(RNAi)が、バフィロマイシンの存在下または非存在下のいずれでも、正常状態および飢餓状態の両方において、LC3IIのレベルの減少を生じた(図1d〜f)。顕著には、LC3IIの減少は、異なるRNAiオリゴによって達成されるTFEB下方制御のレベルと相関し、アッセイの特異性を示した(図1g)。これらの機能獲得および機能喪失のデータは、オートファゴソームおよびリソソームの生合成がTFEBによって同時制御されることを示唆している。本出願人らは、次に、RFP-GFPタンデムタグ付けLC3タンパク質(9)(そのLC3タンパク質は、GFPシグナル(mRFPではなく)が酸性コンパートメント内では消光されるため、初期自己貪食小器官(GFP陽性/mRFP陽性)を酸性化オートリソソーム(GFP陰性/mRFP陽性)から識別する(9))を用いて、オートファゴソームのリソソームへの送達速度を測定した。本出願人らは、オートファゴリソソームの数が、TFEB過剰発現細胞において対照細胞と比較してより多いことを見出し、TFEBがオートファゴソーム-リソソーム融合を促進し、それに従って、自己貪食の流れを増強することを示している(図1h)。自己貪食の制御におけるTFEBの役割の機能的証拠は、長寿命タンパク質の分解が、TFEB過剰発現によって増強され、かつTFEBノックダウンによって低減されたという観察からもたらされた。この増強は、自己貪食阻害剤の3-メチルアデニン(3-MA)(10)によって消失した(図8)。
TFEBが自己貪食遺伝子の発現を制御するかどうかを試験するために、本出願人らは、自己貪食経路のいくつかの段階に関与することが報告された51個の遺伝子の一群のmRNAレベルを分析した(1、12、13)。本出願人らは、TFEBを過剰発現する細胞における自己貪食遺伝子の発現レベルの増強が、飢餓中に得られたもの(EBSS培地中4時間のHeLa細胞)と非常に類似しているが(ピアソン相関:r値=0.42、p値=0.001)、それらはTFEBサイレンシング後、下方制御されたことを観察した(図2a、ならびにTable 1(表1)およびTable 2(表2))。とりわけ、UVRAG、WIPI、MAPLC3B、SQSTM1、VPS11、VPS18、およびATG9Bの発現が、TFEB過剰発現によって最も有意に影響された(Table 1(表1)およびTable 2(表2))。これらの遺伝子は、自己貪食の異なる段階で役割を果たすことが知られており、それらが、それらのプロモーター内に少なくとも1つのCLEAR部位(2)を有するため(図9)、TFEBの直接的な標的であると思われた。興味深いことに、VPS11、VPS18、およびUVRAGは、オートファゴソームのリソソームへの送達に役割を果たし(14)、TFEBを過剰発現する細胞におけるリソソーム-オートファゴソーム融合の有意な増強の観察と一致している。
これらのデータは、TFEBが、飢餓誘導性自己貪食の転写制御に関与することを示している。この結論は、以下の観察によって強く支持されている。第1に、ルシフェラーゼレポーターアッセイ(2)は、飢餓が、TFEBの標的遺伝子転写への効果を増強することを示した(図10)。第2に、TFEBの直接的な標的の発現が、飢餓細胞において上方制御され、この上方制御がTFEBサイレンシングによって阻害された(図2a、c)。
飢餓はTFEBの核移行および活性を制御する
TFEBの飢餓誘導性活性化の機構を同定するために、本出願人らは、飢餓細胞におけるそれの細胞内局在および翻訳後修飾を分析した。正常状態において、TFEBは細胞質に局在している(2)。本出願人らは、栄養飢餓(EBSS培地)がTFEB核移行を迅速に誘導すること(図2d、e)、およびウェスタンブロット分析によって明らかにされているように(図11a)、飢餓細胞由来のサイトゾルTFEBが、正常に栄養を与えられた細胞のそれと比較して、より低い分子量を有するように思われることを観察した。この分子量シフトは、迅速に、しかし一過性に生じ、飢餓細胞への正常培地の再添加後の1時間以内に、核TFEBの減少と同時に、消失した(図11a)。血清、アミノ酸、または増殖因子(すなわち、インスリンまたはEGF)のいずれかをEBSS培地に追加することにより、本出願人らは、飢餓培地単独と比較して、TFEB核移行の有意な阻害を観察した(図2f)。EBSSがサイトカイン(すなわち、INFまたはLIF)を追加された場合、効果はほとんど観察されず(図2f)、TFEBの活性化が、栄養および増殖因子に感受性があるシグナル伝達機構によって制御される過程であることを示唆した。本出願人らは、mTORキナーゼを阻害する薬物(ラパマイシン)、PI3K-AKTキナーゼを阻害する薬物(トリシリビン)、およびMEKキナーゼを阻害する薬物(U0126)を追加した正常培地で飢餓細胞を刺激した。MEK阻害は、飢餓と類似したレベルでのTFEB核局在を生じ、一方、AKT阻害およびmTOR阻害は効果を生じなかった(図2gおよび図11b)。これらのデータは、TFEB活性がMAPキナーゼによって制御されることを示唆し、飢餓誘導性自己貪食の制御におけるこのシグナル伝達経路の予想外の役割を明らかにしている。さらに、HeLa細胞における恒常的活性型MEK(caMEK)の発現が、飢餓中TFEB標的遺伝子発現の下方制御を生じ、したがって、TFEBノックダウンの効果を模倣したが(図2h)、TFEB除去細胞におけるcaMEK過剰発現は、TFEB標的遺伝子の発現に効果を生じなかった(図2h)。

セリンリン酸化はTFEB活性化を制御する
MAPKシグナル伝達とTFEBの間の関係をより詳細に分析するために、本出願人らは、質量分析を実施し、栄養リッチな培地においてリン酸化されるが、飢餓培地においてはリン酸化されない少なくとも3つのセリン(すなわち、S142、S332、およびS402)を同定した。本出願人らは、リン酸化を無効にするために、これらの3つのセリンのそれぞれをアラニンへ突然変異させた。突然変異体TFEBタンパク質を、HeLa細胞へ個々に発現させ、TFEB核移行を分析した。TFEB(S142A)突然変異体は、TFEB(WT)、TFEB(S332A)、およびTFEB(S402A)と比較して核移行の有意な増加を示した(図3aおよび図12a)。逆に、リン酸模倣突然変異体(TFEB S142D)は、栄養飢餓の際、核へ移行することができなかった(図12b)。S142A TFEB突然変異体は、正常培地において、より低い分子量で移動するが、飢餓培地においては移動せず、一方、S142D突然変異体は、WT TFEBと比較して飢餓中、シフトの低下を示し(図12c、d)、S142が正常培地においてリン酸化されるが、飢餓培地においてはリン酸化されないことをさらに実証した。TFEB(S142A)の発現は、TFEB(WT)、TFEB(S332A)、およびTFEB(S402A)と比較して、TFEB標的遺伝子の発現レベルの増加を生じた(図3b)。一貫して、TFEB(S142A)は、オートファゴソーム(図3cおよび図13)、リソソーム(図3d)、およびオートファゴリソソーム(図3e)の数の増加によって実証されているように、wt TFEBと比較して、自己貪食/リソソーム系のより強い誘導を引き起こした。このように、TFEB核移行および活性化は、セリン142のリン酸化によって制御される。
MAPKシグナル伝達とTFEBの間の関係をより詳細に分析するために、本出願人らは、質量分析を実施し、栄養リッチな培地においてリン酸化されるが、飢餓培地においてはリン酸化されない少なくとも3つのセリン(すなわち、S142、S332、およびS402)を同定した。本出願人らは、リン酸化を無効にするために、これらの3つのセリンのそれぞれをアラニンへ突然変異させた。突然変異体TFEBタンパク質を、HeLa細胞へ個々に発現させ、TFEB核移行を分析した。TFEB(S142A)突然変異体は、TFEB(WT)、TFEB(S332A)、およびTFEB(S402A)と比較して核移行の有意な増加を示した(図3aおよび図12a)。逆に、リン酸模倣突然変異体(TFEB S142D)は、栄養飢餓の際、核へ移行することができなかった(図12b)。S142A TFEB突然変異体は、正常培地において、より低い分子量で移動するが、飢餓培地においては移動せず、一方、S142D突然変異体は、WT TFEBと比較して飢餓中、シフトの低下を示し(図12c、d)、S142が正常培地においてリン酸化されるが、飢餓培地においてはリン酸化されないことをさらに実証した。TFEB(S142A)の発現は、TFEB(WT)、TFEB(S332A)、およびTFEB(S402A)と比較して、TFEB標的遺伝子の発現レベルの増加を生じた(図3b)。一貫して、TFEB(S142A)は、オートファゴソーム(図3cおよび図13)、リソソーム(図3d)、およびオートファゴリソソーム(図3e)の数の増加によって実証されているように、wt TFEBと比較して、自己貪食/リソソーム系のより強い誘導を引き起こした。このように、TFEB核移行および活性化は、セリン142のリン酸化によって制御される。
セリン142のリン酸化を担う特異的キナーゼを同定するために、本出願人らは、実験的に確証された1セットのリン酸化部位(15〜19)を踏まえて構築された計算的モデルに基づいている方法を用いて、バイオインフォマティクス分析を行った(詳細について方法を参照)。前の結果と一致して、本出願人らは、セリン142のリン酸化についての最有力候補としてセリン特異的細胞外制御キナーゼ(Extracellular Regulated Kinase)(ERK)を同定した(Table 3(表3))。興味深いことに、セリン142は、小眼球症転写因子(MITF)(ERK2によってリン酸化されることが見出された(20))などのHLH-ロイシンジッパー遺伝子ファミリーの他のメンバーにおいて高く保存されている(図14)。ERK2媒介性TFEBリン酸化のさらなる証拠は、正常培地においてERK2-TFEB免疫共沈降があるが、飢餓培地においては免疫共沈降がないことからもたらされた(図3f)。さらに、ERK1/2タンパク質のsiRNA媒介性ノックダウンは、栄養飢餓と類似した程度でのTFEB核移行を誘導した(図3h)。
自己貪食のTFEB媒介性誘導のインビボ分析
本出願人らは、GFP-LC3トランスジェニックマウスにおいてインビボで、リソソーム/自己貪食経路のTFEB媒介性調節の生理的関連を分析した(11)。本出願人らは、栄養枯渇の際の肝臓における自己貪食応答の観察が報告されているため、研究の焦点を肝臓においた。肝臓において、GFP陽性小胞の数は、24時間の絶食後増加し始め、48時間目でピークに達し(48時間飢餓プロトコールについては、材料および方法を参照)(図4a)、一方、自己貪食TFEB標的遺伝子およびリソソームTFEB標的遺伝子の両方の転写誘導は、16時間の絶食後、明らかになった(図4b)。したがって、転写活性化は、インビボで、オートファゴソーム形成に先行する。重要なことには、16時間の絶食時点において、TFEBの細胞内局在は完全に核であり(図4c、d)、ERKリン酸化のレベルは、給餌動物と比較して低下し(図4e)、培養細胞において観察されたことと同様に、インビボで、飢餓がTFEB活性を制御することを示した。

本出願人らは、ウイルス媒介性および導入遺伝子媒介性TFEB過剰発現を用いて、TFEBが自己貪食を誘導するのに十分であるかどうかを評価した。GFP-LC3トランスジェニックマウス(11)に、HAエピトープでタグ付けされたマウスTcfebcDNAを含有するアデノ随伴ウイルス(AAV)ベクター(AAV 2/9-Tcfeb-HA)を全身性に注射した(図15a、b)。Tcfeb注射された動物由来の肝臓検体は、GFP陽性小胞の数の有意な増加を示し、この増加は、飢餓によってさらに増強された(図4e、f)。加えて、コンディショナルTcfeb-3xFLAGトランスジェニックマウス(導入遺伝子は肝臓特異的CREリコンビナーゼ(すなわち、アルブミン-CRE)によって作動される(図15c))由来の肝臓試料は、対照同腹仔と比較して、リソソーム遺伝子および自己貪食遺伝子の発現の有意な増加、ならびにオートファゴソームの数の有意な増加を示した(図4g、h)。合わせて考えると、これらのデータは、飢餓誘導性自己貪食の転写制御におけるTFEBの重要な役割を指摘している。
TORC1はTFEB細胞内局在を制御する
その後、TFEB-3xFLAGプラスミドで一過性にトランスフェクションされ、リソソーム機能の阻害剤で一晩処理されたHeLa細胞およびHEK-293T細胞において、TFEB細胞内局在を分析した。これらの処理は、リソソームpH勾配の阻害剤である、クロロキン、およびv-ATPアーゼの選択的阻害剤である、サリシリハラミドA(SalA)の使用を含んだ(38)。核/細胞質分画後に実施されたイムノブロッティングにより、リソソームストレスもまた、外因的に発現したTFEBの核移行を誘導すること、および、この場合もやはり、TFEB核蓄積がTFEB-3×FLAGのより低い分子量へのシフトと関連していることが明らかにされ、リソソームストレスがTFEBリン酸化状態に影響し得ることを示唆した(図18)。

mTORC1がリソソーム膜上に存在し、その活性は栄養分とリソソーム機能の両方に依存するという観察に基づいて(39、40)、本出願人らは、リソソームストレスのTFEB核移行への効果がmTORC1によって媒介され得ると仮定した。この考えと一致して、公知のmTORC1基質である、p-P70S6Kのレベルによって測定した場合、クロロキンまたはSalAは、mTORC1活性を阻害した(図19A)、(40)。mTORの関与は、公知のmTOR阻害剤であるラパマイシンが、TFEB活性に影響しなかったという我々の前の観察と対照的であるように思われる。しかしながら、最近のデータより、ラパマイシンの存在下でいくつかの基質がなお効率的にリン酸化されるため、ラパマイシンがmTORの部分的阻害剤であることが示されている(41)。したがって、本出願人らは、mTOR触媒部位を標的にする新規なクラスの分子に属する、キナーゼ阻害剤Torin 1およびTorin 2を用い、それにより、mTOR活性を完全に阻害した(41、47、48)。
本出願人らは、TFEBが脱リン酸されて、核に局在している飢餓細胞を、Torin 1(250nM)、ラパマイシン(2.5μΜ)、またはERK阻害剤U0126 (50μΜ)を追加されたアミノ酸リッチな培地で飢餓細胞を刺激した。飢餓細胞の栄養分単独での刺激は、有意なTFEB分子量シフトおよび細胞質への再局在を誘導した(図19B)。50μMの濃度のERK阻害剤U0126の存在下での栄養刺激は、部分的TFEB分子量シフトのみを誘導し、ERKによるリン酸化がTFEB細胞質局在へ部分的に寄与することを示唆した。2.5μMラパマイシンでの処理もまた、部分的分子量シフトを生じたが、TFEB細胞内局在に影響を及ぼさなかった(図19B)。しかしながら、Torin 1(250nM)処理は、栄養分によって誘導される分子量シフトを全体的に阻止し、次に、大量のTFEB核蓄積を生じた。緑色蛍光タンパク質に融合したTFEB(TFEB-GFP)を過剰発現する安定的HeLa細胞を用いた、細胞ベースのハイコンテントアッセイにおいて、これらのデータを確認した。アッセイにおいて、処理された細胞の画像化は、自動共焦点顕微鏡(OPERA system)によって得られ、それらの画像のAcapella画像ソフトウェアでの分析は、細胞のサイトゾルと核との間のTFEB-GFPの蛍光強度の平均値の比率を算出する(詳細については材料および方法を参照)(図19CおよびD)。Torin 1は、mTORC1複合体およびmTORC2複合体の両方を阻害するため、本出願人らは、次に、各複合体のTFEB制御への寄与を評価した。以下の3つの主要な観察により、TFEBがmTORC1によって主に制御されることが示唆されている:(1)mTORC1を活性化するが、mTORC2を活性化しない、アミノ酸での飢餓細胞の刺激は、大規模なTFEB分子量シフト(リン酸化事象を大いに示唆する)を誘導した(図19E)、(2)mTORC1へのアミノ酸シグナルを媒介するRagCおよびRagDのノックダウンは、完全栄養培地で維持された細胞においてさえもTFEB核蓄積を引き起こした(図19F)、(3)mTORC2シグナル伝達が破壊された細胞(Sin1-/-マウス胚線維芽細胞(MEF))(49、50、46)において、TFEBは、Torin 1処理により、対照細胞と類似した、分子量シフトおよび核移行を起こした(図19G)。
mTORC1はS142のリン酸化を介してTFEB細胞内局在を調節する
mTORC1がTFEBをS142でリン酸化するかどうかを試験するために、本出願人らは、S142でリン酸化された場合のみTFEBを認識するリン酸化部位特異的抗体を作製した。この抗体を用いて、本出願人らは、TFEB-3×FLAGを安定的に過剰発現し、かつ栄養枯渇培地中で培養されたHeLa細胞において、TFEBはもはやS142でリン酸化されないことを観察し、それは、上記で報告された本出願人らの結果と一致した(図20A)。
mTORC1がTFEBをS142でリン酸化するかどうかを試験するために、本出願人らは、S142でリン酸化された場合のみTFEBを認識するリン酸化部位特異的抗体を作製した。この抗体を用いて、本出願人らは、TFEB-3×FLAGを安定的に過剰発現し、かつ栄養枯渇培地中で培養されたHeLa細胞において、TFEBはもはやS142でリン酸化されないことを観察し、それは、上記で報告された本出願人らの結果と一致した(図20A)。
その後、本出願人らは、Torin 1またはラパマイシンのいずれかを含む、またはいずれも含まない正常培地を追加した飢餓細胞におけるS142リン酸化のレベルを分析した。Torin 1は明らかに、栄養誘導性S142リン酸化を鈍化させたが、ラパマイシンは鈍化させず、S142が、ラパマイシン抵抗性mTORC1部位を表すことを示唆した(図20A)。これらの結果は明らかに、TFEBがmTOR基質であること、およびS142がmTORにもよるTFEBのリン酸化にとっての重要な残基であることを実証している。
最近の所見により、mTORC1がそれの標的タンパク質を複数部位でリン酸化することが示唆されている(42、43、44)。mTORによりリン酸化され得る追加のセリン残基を同定するために、本出願人らは、TFEBのコード配列におけるmTORC1についてのコンセンサスリン酸受容体モチーフ(42)を試験した(図20BおよびC)。本出願人らは、推定のmTORC1標的である全てのTFEBアミノ酸残基をアラニンへ突然変異させた。その後、本出願人らは、これらの突然変異のそれぞれのTFEB細胞内局在への効果を試験し、S142Aと同様に、位置211におけるセリンからアラニンへの突然変異(S211A)が、TFEBの恒常的核局在を生じた(図20D)。その他のセリン残基の突然変異は、野生型TFEBと類似した挙動を示した(図20D)。
合わせて考えると、これらのデータは、S142以外にS211もまた、TFEB細胞内局在において役割を果たすことを示しており、S211がmTORC1の追加の標的部位を表すことを示唆している。
リソソームはTFEBにおける遺伝子発現を制御する
TFEBとmTORC1の相互作用はTFEB核移行を調節するため、本出願人らは、遺伝子発現を制御するTFEBの能力もまたこの相互作用によって影響されるかどうかを試験した。TFEBの標的であることが示されたいくつかのリソソーム/自己貪食遺伝子の発現(37)を、TFEBが肝臓において除去されたコンディショナルノックアウトマウス系統(Tcfebflox/flox;alb-CRE)由来の初代培養肝細胞において、および対照マウス系統(Tcfebflox/flox)において、試験した。細胞をクロロキンもしくはTorin 1のいずれかで処理し、または未処理のままにした。p-S6Kのレベルによって測定されるように、これらの処理は、mTORを阻害したが、p-ERKのレベルは影響されなかった(図21A)。定型培地中で培養されたTFEBコンディショナルノックアウトマウスから単離された初代培養肝細胞は、対照肝細胞と比較して、いくつかのTFEB標的遺伝子の発現レベルにおいて有意な差を示さなかった。しかしながら、TFEB標的遺伝子の発現が、クロロキンでの処理後、対照マウス由来の肝細胞において上方制御されたが、この上方制御は、TFEBコンディショナルノックアウトマウス由来の肝細胞において有意に鈍かった(図21B)。同様に、Torin 1処理による転写応答は、TFEBコンディショナルノックアウトマウス由来肝細胞において有意に低下した(図21C)。合わせて考えると、これらの結果は、TFEBが、mTORを介してリソソームにより誘導される転写応答において重要な役割を果たすことを示している。

自己貪食を制御する転写依存性機構(24、25)および転写非依存性機構の両方が記載されている(26、27)。その研究は、オートファゴソーム形成、オートファゴソーム-リソソーム融合、およびオートファゴソーム内容物のリソソーム媒介性分解などの自己貪食経路の複数の重大な段階を調節する新規なキナーゼ依存性制御回路を同定している。興味深いことに、本出願人らは、自己貪食/リソソーム遺伝子の転写誘導がオートファゴソーム形成に先行することを観察した。そのような転写依存性機構は、自己貪食のより長期性かつより持続性の活性化を保証するとみなすことができる。
自己貪食機能障害は、いくつかの遺伝性障害に関連づけられており(28〜30)、一方、以前の研究により、自己貪食の増強が、神経変性疾患および肝線維症の動物モデルにおいて治療効果を生じることが示された(29、31、32)。
リソソーム-自己貪食経路を転写レベルで調節する新規な機構の発見は、これらの疾患において細胞クリアランスを調整する新規なアプローチを示唆している。さらに、それは、リソソーム酵素に基づいた治療的アプローチについての副次的効果を提供し、内因性または組換えリソソーム酵素を産生する細胞系の生産性を増加させるための新しいストラテジーを示唆する(図16および17)。さらに、TFEB過剰発現は、基質クリアランスを促進することができ、LSDにおける細胞空胞化を救出することができた(45)。したがって、TFEB活性を制御するリン酸化媒介性機構は、健康な状態および疾患において細胞クリアランスを促進する新しいツールを提供する。
