Abstract
Description
本発明の1つの実施形態においては、非特異的ヌクレアーゼおよびT7エンドI突然変異体を1:200未満の単位比で含む調製物を提供する。1つの具体例においては、該非特異的ヌクレアーゼはビブリオ・バルニフィカス(Vibrio vulnificus)(Vvn)ヌクレアーゼであり、これはQ69において突然変異を有する。
本発明の実施形態においては、ほぼ均一なサイズの二本鎖DNA断片を製造するための調製物中の酵素の混合物に基づく組成物および方法を提供し、ここで、該均一サイズは、必要に応じて予め決定されることが可能であり、例えば温置時間を変化させることにより生成されうる。該酵素調製物は、抗ニック化活性を含めることにより、非特異的ヌクレアーゼ切断反応のみのdsDNA産物と比較してdsDNA断片における非生産性ニックの数を減少させる。該抗ニック化は、通常の解離条件下で解離し後続の操作のために平滑末端へと修復されうる一定の長さの突出部の生成を可能にする。修復は、3’突出部を逆方向へ砕き取ること、またはポリメラーゼを使用して5’突出部に対する相補的配列を合成することを含みうる。ついで、平滑末端または単一ヌクレオチド突出部を有するアダプターを該修飾断片に連結することが可能である。ついでこれらの断片を種々の配列決定法において使用することが可能である。
本発明の1つの実施形態においては、該DNA断片化反応のための温置の最適時間は、60%を超えるGC(高GC含量)、40%〜60%のGC(標準的なGC含量)または40%未満のGC(低GC含量)の範囲内に該DNAが含まれるかどうかに応じてアッセイされうる。例えば、該温置時間範囲は、典型的には10分〜120分、例えば15分〜60分の範囲でありうる。
「大きな」は、配列決定のための断片化を要するサイズを有するDNAに関して用いられる。
Vvnからのペリプラズム(周辺腔)ヌクレアーゼをコードする遺伝子を化学合成した。シグナルペプチドを有さないVvn遺伝子は図5におけるアミノ酸19−231(配列番号5)に対応する。それを、プライマー1(5’−AAGGTTGAATTCGCGCCACCTAGCTCCTTCTCT GCC−3’)(配列番号1)および2(5’−GGTAGAGGATCCTTATTGAGTTTGACAG GATTGCTG−3’)(配列番号2)のペアを使用するPCR増幅により合成し、該断片をpMALp4xベクター(NEB,Ipswich,MA,#N8104)のEcoRIとBamHIとの間にクローニングした。融合タンパク質MBP−Vvnエンドヌクレアーゼを大腸菌(E.coli)のペリプラズム区画において発現させ、均一になるまでアミロースアフィニティーカラムにより精製した。MBP−Vvnヌクレアーゼ(WT)をヘパリンカラム(GE Healthcare,Piscataway,NJ)により更に精製した。タンパク質濃度をブラッドフォード(Bradford)アッセイ(Bio−Rad Laboratories,Inc.,Hercules,CA)により決定した。
(a)T7エンドI突然変異体の活性の決定
特異的ニック化部位を有する線状dsDNAを調製するために、pNB1を使用した(2.44Kb)。pNB1は、Nt.BstNBIおよびBsaI切断のための単一部位を有するプラスミドである。BsaIでの切断は該プラスミドを線状化し、一方、Nt.BstNBIはその認識部位に部位特異的ニックを導入する。プラスミドpNB1をNt.bstNBIおよびBstI制限酵素で50℃で1時間消化した。ついで子ウシ腸アルカリホスファターゼを該線状ニック化dsDNAに加え、37℃で1時間温置した。この処理は後続アッセイ中の大腸菌(E.coli)リガーゼによるNt.BstNBIニックの封着(sealing)を防ぐ。Qiagenカラム(Valencia,CA)を使用して、断片化dsDNAを付随酵素から分離した。
音波処理された子ウシ胸腺ゲノムDNAを基質として使用して、Vvnエンドヌクレアーゼ活性をアッセイした。5μlのVvnエンドヌクレアーゼ突然変異体を、20mM Tris−HCl(pH7.5)、10mM MgCl2、0.15% Triton X−100、50mM NaCl、音波処理された子ウシ胸腺gDNA(3mg)およびBSA(0.1mg/ml)を含有する37℃の3mlの反応混合物に加え、温置を37℃で継続した。500μlの反応混合物を取り出し、10、20、30、40および50分の時間間隔の後、500μlの5% TCAで該エンドヌクレアーゼ活性を停止させた。TCAでクエンチされたこれらのサンプルを氷上で1時間温置し、14000rpmで15分間遠心分離して無傷DNAをペレット化した。各チューブからの上清を注意深く取り出し、260nmにおける該上清の吸光度を測定した。Vvnエンドヌクレアーゼ突然変異体の1単位は、37℃で30分のうちに酸可溶性オリゴヌクレオチドの1 A260単位を遊離させるのに必要な酵素の量と定義される。
所望量のVvnヌクレアーゼおよびT7エンドI突然変異体を、10mM Tris−HCl(pH7.5)、50mM NaCl、0.1mM EDTA、200μg/ml BSAおよび50% グリセロールの保存バッファー中、種々の比で一緒にした。DNA断片化バッファーは20mM Tris−HCl(pH7.5)、50mM NaCl、10mM MgCl2、0.15% Triton X−100および0.1mg/ml BSAを含有していた。
CB4は種々の起源および種々のサイズのゲノムDNAを時間依存的に断片化することが示された(図2)。CB4は2容量のMBP−T7エンドI突然変異体(PA/A)(0.26mg/ml)と1容量のMBP−Vvn(WT)(0.2mg/ml)との混合物である。CB4はまた、100〜1500bpのサイズを有する小さな断片の混合物を100〜150bpの断片に変換し(図2)、サイズは幾つかの現在の次世代配列決定法に適している。

- 大きな二本鎖DNAからの、配列決定に適した断片の製造方法であって、
(a)該大きなDNAを請求項1記載の調製物と混合し、
(b)該大きなDNAを、配列決定に適したサイズの断片に切断することを含む製造方法。 - 非特異的ヌクレアーゼがVvnヌクレアーゼである、請求項4記載の製造方法。
- 該VvnヌクレアーゼがQ69において突然変異を有する、請求項4または5記載の製造方法。
- (b)における切断により生じた断片上に平滑末端を作製することを更に含む、請求項4から6のいずれか1項記載の製造方法。
- 平滑末端を有するアダプターまたは単一ヌクレオチド突出部を断片の末端の一方または両方に連結することを更に含む、請求項4から7のいずれか1項記載の製造方法。
