Abstract
Description
本発明は、魚類、鳥類、および哺乳動物およびヒトを含む他の動物などの脊椎動物におけるトウモロコシAc/Ds転移因子の使用に関する。
本発明は、魚類、鳥類、および哺乳動物ならびにヒトなどの他の動物を含む脊椎動物における修飾トウモロコシAc/Ds転移因子の使用に関する。本発明のトランスポゾン系は、バイオテクノロジーの多くの分野に適用される。動物におけるベクターに関する転移因子の開発により、以下のことが可能になる。1)本出願に提供された方法を用いた、動物の染色体内への遺伝物質の効率的な挿入、2)挿入変異原としてのトランスポゾンの使用による、成長および発生に関与する遺伝子の同定、単離、および特徴決定、3)成長および発生を制御している転移調節配列の同定、単離、および特徴決定、4)定量的形質遺伝子座(QTL)分析用マーカー構築体の使用、5)成長および発生以外の経済的に重要な形質、すなわち、疾病抵抗性の遺伝子座の同定、および6)遺伝子療法用の非ウィルスベクター。
図1A〜1Cは、本発明に従って作製された構築体を示す図である。図1Aは、5’と3’のDsシス要求配列(それぞれ、250bpおよび370bp)の間に挿入された、3.1kbのレポーター断片(ゼブラフィッシュケラチン8プロモーター下のEGFP遺伝子)を担持するDsドナー構築体を示す図である。黒色矢印は、切り出しPCR用のプライマーを示し、灰色矢印はTAIL−PCR用の特異的プライマーを示す。図1Bは、インビトロ転写用のSP6プロモーター、合成核局在化シグナルに融合させた切断Acトランスポゼース(TPアーゼ103〜807)のコード配列を含有するTPアーゼ構築体を示す図である。点線は、アフリカツメガエルのβ−グロビン遺伝子の5’および3’−UTRを表す。図1Cは、NLS−、NLSK5E−、およびNoNLS−TPアーゼのN末端アミノ酸配列を示す図である。NLSシグナルは、太活字で強調してある。NLSの配列は、配列番号2である。NLSに関して示される完全アミノ酸配列は、配列番号20のアミノ酸残基1〜15によって示されている。NLSK5Eの配列は、配列番号9である。NLSK5Eに関して示される完全アミノ酸配列は、配列番号44のアミノ酸残基1〜15によって示されている。NoNLSの配列は、配列番号31であり、TPアーゼ103〜807の最初の4アミノ酸残基、例えば、配列番号20のアミノ酸残基12〜15を表している。
本発明には、魚類、鳥類、および哺乳類を含む他の動物などの脊椎動物における修飾トウモロコシAc/Ds転移因子の使用が記載される。本明細書で用いられる魚類とは、魚上綱(Pisces)として集合的に称される綱の任意のメンバーを称する。商業的または科学的に関心対象となっている種に属する種々の魚類を使用することが好ましい。このような魚類としては、限定はしないが、サケ、マス、マグロ、ハリバット、ナマズ、ゼブラフィッシュ、メダカ、コイ、ティラピア、キンギョ、およびドジョウが挙げられる。哺乳動物としては、限定はしないが、ラットおよびマウスなどの齧歯類、ウシ、ヤギ、ヒツジまたはブタなどの有蹄類、サル、類人猿およびヒトなどの霊長類が挙げられる。
材料および方法
プラスミド構築体
ケラチン8(krt8)遺伝子(GenBank登録番号AF440690)の2.25kbのプロモーター下、EGFP(Clontech Laboratories、米国)を含有する構築体を、シンガポ−ル国立大学のチュアン ゴング(Zhiyuan Gong)博士から入手した。3.1kbのkrt8:EGFP断片を、0.6kbのミニDs構築体(ウェイル(Weil)およびクンゼ(Kunze)、2000年)内へ入れた。
TPアーゼプラスミドをBamHI(ポリA尾部の切断下流)により線状化し、キャップドトランスポゼースRNAのインビトロ転写のために用いた。mMESSAGE mMACHINE SP6キット(Ambion)を用いた。該産物を、RNeasy Mini Kit(QIAGEN、ドイツ国)を用いて精製した。25〜50pgのインビトロ合成トランスポゼースmRNAと共に、5〜10pgのプラスミドDNAを1〜2細胞期のゼブラフィッシュ胚に同時注入した。注入するRNAの実際の量は、50%の胚生存率を生じるように経験的に調整した。
ゼブラフィッシュは、確立されたプロトコル(ウェスターフィールド(Westerfield、2000年)に従って維持した。
3.7kb長のDsを封入するDsドナー部位および120bpのフランキング配列にフランクする2種のプライマーを設計した。該プライマーは、以下の配列を有する:GAGAATTTCACTTGTTGACTAGA(配列番号18)およびGCGCATGAACTCCTTGATGAC(配列番号19)。長いドナー産物の増幅を防ぐために、伸長させず、短いアニーリング時間でのPCR条件を用いた:94℃で30秒および55℃で10秒を35サイクル。これらの条件下で、120bpのDs切り出し産物のみを増幅することができ、過剰に存在した3.7kb長のドナー部位は増幅されなかった。産物は、1.8%のアガロースゲルを用いて分離した。該ゲルからバンドを切断し、QIAquick Gel Etraction Kit(QIAGEN、ドイツ国)を用いて精製し、ABI Cycle Sequencing chemistry(PE Applied Biosystems、カリフォルニア州)ならびにABI Prism 310 Genetic Analyzer(PE Applied Biosystems、米国)を製造元により供給されたData Collection Softwareと共に用いて、配列決定した。
プライマーの以下のセット:Ds5’−1:CCGTTTACCGTTTTGTATATCCCG(配列番号21)、Ds5’−2:CGTTCCGTTTTCGTTTTTTACC(配列番号22)、Ds5’−3:CGGTCGGTACGGGATTTTCC(配列番号23)、Ds3’−1:CGATTACCGTATTTATCCCTTCG(配列番号24)、Ds3’−2:CCGGTATATCCCGTTTTCG(配列番号25)、Ds3’−3:GAAATTGAAAACGGTAGAGGT(配列番号26)、AD−1:WGTGNAGNANCANAGA(配列番号27)、AD−2:WCAGNTGWTNGTNCTG(配列番号28)、AD−3:STTGNTASTNCTNTGC(配列番号29)、AD−4:NCASGAWAGNCSWCAA(配列番号30)を用いて、先に記載されたとおり(リュー(Liu)およびウィティアー(Whittier)、1995年;パリノブ(Parinov)ら、2004年)、TAIL−PCR(熱非対称インターレースPCR)を実施した。第2および第3の反応の産物を、1.8%のアガロースゲルを用いて分離した。「バンドシフト」対の個々のバンドを該ゲルから切断し、QIAquick Gel Etraction Kit(QIAGEN、ドイツ国)を用いて精製し、ABI Cycle Sequencing chemistry(PE Applied Biosystems、カリフォルニア州)ならびにABI Prism 310 Genetic Analyzer(PE Applied Biosystems、米国)を、製造元により供給されたData Collection Softwareと共に用いて、Ds5’−3プライマーおよびDs3’−3プライマーにより配列決定した。
ゲル電気泳動により、EcoRI消化されたゲノムDNAを分画化し、キャピラリーブロッティング(サムブルック(Sambrook)ら、1989年)によって、正に荷電させたナイロン膜(Roche Applied Science、米国)に移しUV照射により架橋させた。EGFPに対するDNAプローブを、PCR DIG合成キットを用いて、ジゴキシゲニン(Roche Applied Science、米国)により標識化した。我々は、ハイブリダイゼーションのために、DIG EasyHyb DIG WashおよびBlock Buffer Setを用い、ハイブリダイズしたプローブの検出のために、アルカリホスファターゼ標識抗DIG抗体およびCDP−Star化学発光基質(Roche Applied Science、米国)を用いた。ハイブリダイゼーションおよび検出は、製造元の使用説明書に記載されているとおりに実施した。
実験設計
ゼブラフィッシュのゲノム内にDs挿入を生じさせる目的で、非自律的Ds因子を有するドナー構築体、および修飾AcトランスポゼースをコードするメッセンジャーRNAからなる2成分系を利用した。ミニDs因子(ウェイル(Weil)およびクンゼ(Kunze)、2000年)の5’末端と3’末端の間のシス要求配列に限定されているゼブラフィッシュの2.25kbケラチン8(krt8)プロモーター下で(ゴング(Gong)ら、2002年)、DFs構築体はEGFP遺伝子を運んだ(図1A)。第2の構築体は、SV40ラージT抗原のシグナルに類似した動物特異的合成核局在化シグナル(NLS;MGPPKKKRKVE(配列番号2)に融合させた切断Acトランスポゼース(TPアーゼ103〜807)(ホウバ−ヘリン(Houba−Herin)ら、19990年)のコード配列を有した(図1B)。このようなキメラNLS−TPアーゼ103〜807融合体(NLS−TPアーゼ)をコードする遺伝子を、インビトロ転写のためにSP6プロモーターを含有するpSP64Tプラスミド(クリーグ(Krieg)およびメルトン(Melton)、1984年)内にクローニングした。このプラスミドはまた、アフリカツメガエルβ−グロビン遺伝子の5’−および3’−UTRsおよびdA32ポリA尾部も含有した。2種の類似のTPアーゼ構築体をさらに作製した(図1Bおよび1C)。1つは、NLSのないTPアーゼ103〜807のみを含有し(NoNLS−TPアーゼ)、他方は、NLSの第5位にアミノ酸置換(KからEへ)を含有した(NLSK5E−TPアーゼ)。
Dsドナー構築体とTpアーゼmRNAの同時注入は特異的Ds切り出しを生じさせる
インビトロ転写された、キャップドおよびポリアデニル化TPアーゼmRNAを、非線状Dsドナープラスミドと共に、1細胞期におけるゼブラフィッシュ胚に微量注入した。それらの胚を28℃で10時間インキュベートし、Ds配列にフランクするプライマーと共に切り出しPCRによりゲノムDNAを分析した(明細は方法を参照)。切り出し産物は、TPアーゼmRNA(NLSK5E− TPアーゼまたはNoNLS−TPアーゼ)およびDs構築体双方を注入した胚でのみ検出され、一方、Ds構築体のみを注入された対照胚は、期待される長さのPCR断片を生産しなかった(図2A)。驚くべきことに、最高収量を生産したNLSK5E− TPアーゼとは対照的に、NLS−TPアーゼはDs切り出し産物を生産しなかった。NoNLS−TPアーゼは、NLSK5E− TPアーゼと同様なレベルでの切り出しを誘導するためには、5倍多いRNAを必要とした。これらの予備的切り出しデータに基づき、NLSK5E− TPアーゼが最も生産的なものとして選択され、それを大多数の実験に用いた。ドナー部位からのDs因子のTPアーゼ媒介切り出しは、PCR増幅切り出し誘導体のヌクレオチド配列決定によりさらに確認された。これらの配列の解析により、切り出しは転移に一致して、Ds末端で特異的に生じることが判明した。切り出しPCR産物は種々の切り出し修復事象の混合を含むことが予想されたため、混合配列パターンは、Dsと隣接ベクターとの結合部で始まると我々は予想した。しかし、優先的配列パターンは、優先的切り出しを示す異なるDsフランキング配列を有する2種のベクターからの産物に見られた(図2B)。優勢な切り出しフットプリントは、1つのDs末端に直に隣接したフランキングヌクレオチドの欠失を含み、他方のDs末端におけるフランキングヌクレオチドの変化または欠失を伴った。
核局在化シグナルはAc TPアーゼの細胞内局在化および凝集に影響する
細胞内局在化に及ぼす種々のNLSの効果を調べるために、3種全てのTPアーゼ(NoNLS−、NLS−、およびNLSK5E− TPアーゼ)についてkrt8:TPアーゼ−EGFP融合構築体を作製した。プロモーターkrt8は、細胞局在化の観察に非常に便利なモデルである大型で平たい細胞からなる上皮組織の単層での発現を駆動する。これらの構築体を、1細胞期のゼブラフィッシュ胚に注入し、24hpf期でGFP蛍光を観察した。3種のTPアーゼ構築体いずれの高レベル発現も胚に毒性であった。15pgのプラスミド注入により、発生24時間のうちに、50%超の致死率が生じ、生存胚の大部分はkrt特異的GFP発現を欠いていた。3pgのプラスミド注入により、主にGFP陰性胚が生じた。大量の(GFP蛍光によって容易に可視)TPアーゼ融合タンパク質の発現は細胞にとって毒性であったと我々は推定した。それにも関わらず、各々の場合に、上皮の形状を保持した低比率のGFP陽性細胞が見られ、したがって、その中におけるGFPタグ化TPアーゼの細胞内局在化の同定が可能であった(図3A〜3C)。NoNLS−TPアーゼ−EGFPは、主に細胞質への局在化、一方、NLS−TPアーゼ−EGFPおよびNLSK5E− TPアーゼ−EGFPは、主に核への局在化が見られた。NoNLS−TPアーゼ−EGFPおよびNLS−TPアーゼ−EGFPは、細胞質と核それぞれに、凝集体を形成する強い傾向を示し(図3A〜3C)、これは、植物で報告されているアクチベーターTPアーゼ凝集体(ボーエム(Boehm)ら、1995年;ハインライン(Heinlein)ら、1994年)に類似していた。反対に、NLSK5Eは、目視でのより高い発現レベルでも凝集体の増加はまれであった。NLSとNLSK5Eの双方がゼブラフィッシュ細胞に機能的であることを確認するために、我々は、同様な実験において、NLS−EGFPとNLSK5EEGFPとの融合タンパク質の細胞成分局在化を解析した(図3D〜3F)。NoNLS−EGFP、NLSK5E−EGFPおよびNLS−EGFPそれぞれの分布における核対細胞質比の漸次的増加が見られた。
修飾Acトランスポゼースは核局在化を必要とする高率の胚Ds挿入を誘導する
注入された胚を成体まで飼育し、wt魚と異系交配した。注入された胚におけるGFPシグナルの強度および/または濃度に基づいた選択は全く行わなかった。注入された胚は全て、それらのGFP発現に関わりなく飼育された。NLS−TPアーゼまたはNLSK5E− TPアーゼを注入された始祖魚(F0)のおよそ60%がGFP−蛍光胚を含有する子孫(F1)を生産した(表4)。子孫の中のEGFP陽性胚の比率も著しかった:約10%の陽性始祖魚が、100%GFP陽性子孫を生産した1匹のF0魚を含め、複数の発現パターンを有する50%超のGFP陽性を含有する子孫を生産した。可能性のある母親の発現を避けるために、比率は4dpfでカウントした(パリノブ(Parinov)ら、2004年)。このことはまた、高転移活性を示すものと考えられ、また、Ac/Ds単位が、恐らく発生の初期に生じたことを暗示していた。NoNLS−TPアーゼを注入された始祖魚は、著しく低い遺伝子導入率を生じた。Ds構築体のみを注入された対照集団では、GFP陽性子孫は見られなかった(ゼブラフィッシュにおいて、環状DNAの組込みは無効である)。
種々のTPアーゼ構築体の遺伝子導入効率
ゼブラフィッシュゲノム内への解離因子の組込み
熱非対称インターレースPCR「TAIL−PCR」(リュー(Liu)およびウィティアー(Whittier)、1995年)を用いて、F1魚においてDs挿入体にフランクしているDNA配列を単離した。このようにして得られた28の非重複フランキング配列は、GenBankまたはEnsemblデータベースのゼブラフィッシュヌクレオチド配列に完全に対合した。各々の場合に、対合は、Dsの5’末端または3’末端に隣接する最初のヌクレオチドから開始された。さらに、Ds挿入体は、典型的に植物におけるAc/Ds挿入体および他のhATトランスポゾンを伴う、標的部位の古典的な8bpの直接的複製によってフランクされた(図2C)。したがって、Dsは、特異的TPアーゼ媒介転移機構によってゼブラフィッシュのゲノム内に組み込まれた。数匹のF1魚では、元のDsドナーベクターに対応するフランキング配列を単離したが、それらは、同じF1魚において、さらに非ベクターフランキング配列を伴った。Ds挿入部位に同定された28のうち21が遺伝子内に見られ、活性転写領域に対して優先的である可能性を示唆した。
ゲノムDs因子の転移
Ac/Dsの転移活性をさらに検証するために、皮膚の上皮および腸管にEGFP発現を示す単一のDs挿入体を担持する遺伝子導入魚の胚に、TPアーゼmRNAを注入することによって、ゲノムのDs挿入体を再移動させた(図5)。NLS−TPアーゼ(85のうち80)およびNLSK5E− TPアーゼ(72のうち69)を注入された胚の90%超が、脳、脊髄、筋肉、心臓、肝臓、生殖器領域などの種々の臓器において異所性EGFP発現を示した(図5)。EGFPレポーターの異所性発現は、各々の場合で、切り出されたDsコピーの再挿入が首尾よくなされた結果として生み出されたエンハンサートラップ効果に帰する可能性が考えられる。模倣物を注入された対照魚では、このような効果は見られなかった。模倣物注入では、Ds配列を明らかに認識しないTol2トランスポゼースのRNA(カエカミ(Kaeakami)ら、2000年)を用いた。興味深いことに、NoNLS−TPアーゼの注入では、NLS−TPアーゼおよびNLSK5E− TPアーゼに比較して、異所性GFPの発現ははるかに低い率(168の注入胚のうち9)であった。NoNLS−TPアーゼによって誘導された新規パターンは、より単純であり、通常は同じ細胞型の単一集団にのみ影響を及ぼした。この実験は、TPアーゼがゲノム転移に関して核局在化を必要とすることをさらに支持する証拠である。NLSK5E− TPアーゼを注入された胚を、成熟するまで飼育し、wt魚と異系交配した。スクリーニングされた13匹の始祖魚からの10匹の子孫中(77%)に新規発現パターンを有するF1胚が見られた(図5および表5)。我々が検出したのは、識別可能な新規パターンを生じさせた挿入のみなので、真の転移数はより高いはずであることに注意されたい。このような新規発現パターンを担持するF1胚から増幅させた配列は、元の魚系列には存在しない新規Ds挿入部位を現した。したがって、修飾Acトランスポゼースは、あらゆる胚への注入によって供給されたベクター構築体により担持されたDsのみならず、ゼブラフィッシュの核ゲノム内に安定に組み込まれたD因子もまた効果的に転移できることは明らかである。異常に高い再挿入率に加えて、しばしば変化したGFP分離比が見られた(表5)。13匹の創始魚のうち1匹が1:1(単一の対立遺伝子異型接合の親の異系交配に関する予想比)よりかなり高いGFP分離比を生じ、Dsコピー数の増加を明示した。13匹の始祖魚のうち5匹が、1:1よりかなり低いGFP分離を示し、ドナーDsの欠失を示していた。新規GFP発現パターンの存在の観察により、または/および変化した分離比により、全部で13匹のスクリーニングした始祖魚中、11匹(85%)にTPアーゼ活性を検出することができた。
RNAを注入した遺伝子導入系における再転移およびDsドナーの欠失
ヒト胚腎細胞系のDs転移
我々は、ヒト細胞におけるDs転移もまた実証した。魚に用いたものとは異なる方法を利用した。修飾AcトランスポゼースをコードするメッセンジャーRNAの替わりに、CMVプロモーター下、修飾NLSK5E−AcトランスポゼースのORFを含有するプラスミドDNA構築体を用いた。Ds構築体もまた異なっていた。Ds因子はCMVプロモーター下、EGFP遺伝子を担持したが、ブラスチシジン耐性遺伝子(BSD)および内部プラスミド複製源もまた含有した。2種のプラスミドをヒト胚腎細胞系HEK293に共トランスフェクトし、ブラスチシジンについて選択した。該細胞を採取し、TAIL−PCRによりそれらのDNAを解析し、ヒトゲノム内のTPアーゼ媒介Ds組込みの存在に関して配列決定した。Dsの5’末端または3’末端に直に隣接した第1のヌクレオチドから始まるヒトヌクレオチド配列に完全に対合したそのようなフランキング配列が首尾よく得られた(図6)。さらに、1つの場合では、Ds挿入体は、hATトランスポゾンを典型的に伴う、標的部位の古典的8bp直接的複製によりフランクされた。このように、ヒト細胞の細胞内環境もまた、Ds転移に好適である。

前記ライブラリーの同定されたメンバーについて、遺伝子のDNA配列および前記遺伝子によりコードされたタンパク質のアミノ酸配列を同定して、それにより推定上の薬剤標的を同定すること、
を含んでなる方法。 - 前記遺伝子のホモログまたはオルソログについて配列データベースを探索するステップをさらに含んでなる請求項68に記載の方法。
- 前記ライブラリーのメンバーが、脊椎動物の精子細胞、前記ポリヌクレオチド挿入体に対して異型接合性である脊椎動物個体、前記ポリヌクレオチド挿入体に対して同型接合性である脊椎動物個体、脊椎動物の一倍体胚および脊椎動物の雌性発生二倍体胚よりなる群から選択される請求項68に記載の方法。
- 前記対象となっている表現型に関連するライブラリーの全てのメンバーが同定され、前記遺伝子のDNA配列および前記遺伝子によりコードされたタンパク質配列の全てが同定され、それにより推定上の薬剤標的の集団が同定される請求項68に記載の方法。
- 化合物の作用部位を同定する方法であって、
ライブラリーの各メンバーが、遺伝子内にポリヌクレオチド挿入体を有し、前記ポリヌクレオチドが、修飾Acトランスポゼースに結合できる前記逆方向反復の部分を含んでなり、前記ライブラリーが、前記脊椎動物ゲノムの遺伝子の少なくとも15%にポリヌクレオチド挿入体を有する、脊椎動物挿入変異ライブラリーの少なくとも1つのメンバーを、対象となっている化合物に曝露すること、
野生型脊椎動物個体を前記対象となっている化合物に曝露すること、
前記ライブラリーのメンバーおよび前記野生型脊椎動物個体に及ぼす前記化合物の効果を評価すること、
前記野生型脊椎動物個体と比較して、前記化合物に応答しない前記ライブラリーのメンバーを同定すること、および
前記ライブラリーの同定されたメンバーにおける遺伝子のDNA配列を同定して、前記化合物の作用部位を同定すること、
を含んでなる方法。 - 前記遺伝子のホモログまたはオルソログについて配列データベースを探索するステップをさらに含んでなる請求項72に記載の方法。
- 前記ライブラリーのメンバーが、脊椎動物の精子細胞、前記ポリヌクレオチド挿入体に対して異型接合性である脊椎動物個体、前記ポリヌクレオチド挿入体に対して同型接合性である脊椎動物個体、脊椎動物の一倍体胚および脊椎動物の雌性発生二倍体胚よりなる群から選択される請求項72に記載の方法。
- 前記効果が、生化学的特徴、酵素、表現型または導入遺伝子について評価される請求項72に記載の方法。
- 対象となっている遺伝子を同定する方法であって、
ライブラリーの各メンバーが、遺伝子内にポリヌクレオチド挿入体を有し、前記ポリヌクレオチドが、修飾Acトランスポゼースに結合できる前記逆方向反復の部分を含んでなり、前記ライブラリーが、前記脊椎動物ゲノムの遺伝子の少なくとも15%にポリヌクレオチド挿入体を有する、脊椎動物挿入変異ライブラリーのメンバーを、対象となっている特徴についてスクリーニングすること、
対象となっている特徴を有する前記ライブラリーの特定のメンバーにおいて前記対象となっている遺伝子の存在を関連づけること、および
前記ライブラリーの特定のメンバーに関連する前記遺伝子のDNA配列から対象となっている遺伝子を同定すること、
を含んでなる方法。 - 前記遺伝子のホモログまたはオルソログについて配列データベースを探索するステップをさらに含んでなる請求項76に記載の方法。
- 前記ライブラリーのメンバーが、脊椎動物の精子細胞、前記ポリヌクレオチド挿入体に対して異型接合性である脊椎動物個体、前記ポリヌクレオチド挿入体に対して同型接合性である脊椎動物個体、脊椎動物の一倍体胚および脊椎動物の雌性発生二倍体胚よりなる群から選択される請求項76に記載の方法。
- 請求項11、12、13、14、15、17、18、19、20、21、22および23のいずれか一項に記載の遺伝子導入系の使用。
