Abstract
Description
本発明は、レプリキン配列を含むヌクレオチド又はアミノ酸配列を同定するための方法を提供している。該方法は、本書では3点認識方法と呼ばれている。「3点認識」方法を用いることにより、新しい種類のペプチドを構成する(1)第2のリジン残基から6〜10個のアミノ酸残基のところに位置設定された少なくとも1つのリジン残基;(2)少なくとも1つのヒスチジン残基、及び(3)少なくとも6%のリジン残基(レプリキン)、を含む7〜約50個のアミノ酸を含むペプチドが、複製、形質転換又は酸化還元機能をもつ藻類、酵母、真菌、アメーバ、細菌、植物及びウイルスタンパク質内で明らかにされた。
(1)該身体試料又は環境試料から核酸を単離する段階;
(2)レプリキン構造の存在について核酸をスクリーニングする段階;及び
(3)汚染性生体の存在とレプリキン構造の存在を相関させる段階、
を含んで成る方法をも提供する。

(3)該ウイルスの複数の株のうちの各株の少なくとも1つの分離株のアミノ酸配列内のレプリキン配列の濃度を、少なくとも1つのより早い時期に各々の株のアミノ酸配列内で観察されたレプリキン配列の濃度と比較して、少なくとも2つの時期についてのレプリキンの濃度を提供する段階であって、前記少なくとも1つのより早い時期が段階(1)より前約6ヵ月〜約3年以内である段階;
(4)該少なくとも2つの時期の間にレプリキン配列の濃度が最高の増加を示すウイルスの株を同定する段階;及び
(5)ウイルスワクチン内に内含するためのペプチドとして段階(4)で同定されたウイルスペプチドの株内に存在する少なくとも1つのレプリキン配列を選択する段階、

(1)新興株として1つのウイルスの株を同定する段階;
(2)ウイルスワクチン製造のためのペプチド鋳型として新興株内に存在する少なくとも1つのレプリキン配列を選択する段階;
(3)段階(2)の中で選択された少なくとも1つのレプリキン配列のアミノ酸配列を有するペプチドを合成する段階;及び
(4)薬学的に受容可能な担体及び/又はアジュバントと治療上有効な量の段階(3)のペプチドを組合せる段階

インフルエンザは、地球規模の重要性をもつ急性呼吸器疾患である。ワクチン接種を通してインフルエンザウイルスの発生を制御しようとする国際的な努力にもかかわらず、インフルエンザ感染は、罹患及び死亡の重要な原因であり続けている。歴史全体を通して、世界中のインフルエンザの地域的流行及び世界的流行が不規則で予測不可能な間隔で発生してきており、将来においてもそれが発生し続けるものと予想されている。世界的流行及び地域的流行の両方のインフルエンザが及ぼす影響は、罹患率、死亡率及び経済的コストに関して実質的なものである。

有効なワクチンが全く存在せず、治療が困難であることがわかっている1つのトリパノゾーマ障害はマラリアである。マラリアは多数の死者を出し、熱帯地方における肉体的かつ経済的な苦難である。マラリアは、主として治療に対し極めて耐性が強いことがわかっている熱帯性マラリア原虫によってひき起こされ、今までのところ、マラリアのためのワクチンは手に入れにくいものであり続けている。従って、有効なマラリアワクチン及び該疾病を治療又は予防する方法に対する必要性が存在している。本出願は、かかるワクチン及び治療及び予防方法のための根拠を提供する。レプリキンウイルスワクチン及びレプリキンインフルエンザウイルスワクチンの生産及びそれによる治療のための上述の方法は全て、レプリキンマラリアワクチンの生産及びそれによる治療に適用可能である。
該発明の1つの態様においては、レプリキン配列(細菌レプリキン)を含む単離又は合成された細菌ペプチドが提供されている。該細菌ペプチドは、(1)第2のリジン残基から6〜10個の残基のところに位置設定された少なくとも1つのリジン残基、(2)少なくとも1つのヒスチジン残基及び、(3)少なくとも6%のリジン残基、を含む7〜約50個のアミノ酸を含む(細菌レプリキン)。細菌配列リスト及び情報を含む(ただしこれらに制限されるわけではない)2003年3月26日付けの米国出願第10/105,232号明細書の全体が参考として内含されている。
(1)該身体試料又は環境試料由来の核酸を単離する段階;
(2)レプリキン構造の存在について核酸をスクリーニングする段階;及び
(3)汚染性生体の存在とレプリキン構造の存在を相関させる段階、
を含んで成る方法をも提供する。

該発明のもう1つの態様においては、少なくとも1つのレプリキン構造を伴う生体内で複製機能をもつ酵素又はその他のタンパク質をコードする遺伝子を形質転換する段階を含む、1つの生体の複製速度を増大させる方法が提供されている。
本書で使用されている通り、「ペプチド」又は「タンパク質」という語は、1つのアミノ酸のカルボキシル基がもう一方のアミノ酸のアミノ基と一体化されている2つ以上のアミノ酸の化合物を意味する。ペプチドという語は同様に、このような化合物をコードするアミノ酸配列を表わすためにも用いられる。本書で使用されている「単離された」又は「合成された」ペプチド又はその生物学的に活性な部分というのは、自ら由来する細胞又は組織供給源からの細胞材料又はその他の汚染性ペプチドを実質的に含まない、又は任意の方法により化学的に合成された時点で化学的前駆物質又はその他の化学物質を実質的に含まない、又は組換え型遺伝子技術によって合成された時点で汚染性ペプチドを実質的に含まないペプチドを意味する。

本書でレプリキンと呼ばれている高速複製現象に関係する小ペプチドの新しいファミリーの同定は、試料中の病原体の検出及びワクチン開発を含めた療法の開発のための標的を提供する。一般に、このペプチドファミリーの知識及び同定は、レプリキンを抱くあらゆる生体のための有効な療法及びワクチンの開発を可能にする。このペプチドファミリーの同定は同様に、ウイルスの検出及びウイルスワクチン開発をも提供する。
細菌及びHIVは両方共、レプリキン及び非レプリキンの両方のアミノ酸を有する。HIVにおいては、例えば、非レプリキンアミノ酸の突然変異、すなわち置換に起因して薬物耐性が最近9%〜13%増加した。(本書で論述されているHIVのTATタンパク質の詳細な分析を参照のこと)。細菌において、「耐性株」の発生は、類似のメカニズムに起因している。しかしながら、我々は、レプリキン構造が非レプリキンアミノ酸と同程度に突然変異又は変化しないことを発見した(同様に、本書で論述されているレプリキンの口蹄病ウイルス保存の論述も参照のこと;さらに、本書で論述されているコロナウイルスレプリキンの保存についての論述も参照のこと)。レプリキン構造は、非レプリキン構造と異なり、保存され、かくして治療のための新しい恒常な標的を提供する。
さまざまな生体内のレプリキンの例−プロトタイプ:神経膠腫レプリキン*kagvaflhkk(配列番号1)
(3)少なくとも6%のリジン残基の組成物を有している。
レプリキンのサブタイプを分類できるようにするため、基本的「3点認識」必要条件に対して(a)癌細胞タンパク質(例えば形質転換タンパク質P21B(K−RAS 2B)肺、表2、配列番号89)内の隣接するジ−及びポリリジン及びTOLL様レセプタ内のその他の隣接するジアミノ酸の共通の出現といったような構造的根拠に基づく、又は(b)例えば表2に見られるようなATPアーゼ、チロシンキナーゼ又は酸化還元活性を示す機能的根拠に基づく付加的な又は「補助的明細事項」を付加することができる。
本書で記述されているレプリキンの「機能的誘導体」は、レプリキンに特異的な抗体との免疫学的交叉活性の少なくとも一部分を保持するレプリキンのフラグメント、変異体、類似体又は化学的誘導体である。レプリキンペプチドのフラグメントは、分子のあらゆるサブセットを意味する。変異体ペプチドは、例えば当該技術分野において周知の方法を用いて直接的化学合成によって作ることができる。レプリキンの類似体とは、全タンパク質又はそのフラグメントのいずれかに実質的に類似した非天然タンパク質を意味する。レプリキンの化学的誘導体は、通常ペプチド又はペプチドフラグメントの一部でない付加的な化学的部分を含有している。

SARSウイルスの起源はいまだに不明である。我々は、或る種のSARSウイルスペプチドが、2002年からのインフルエンザウイルス分離株のいくつかの株内の相同なペプチドを通して、2000万人を超える死亡の原因となった1918年のインフルエンザの世界的流行の株内の1つの配列にまでさかのぼることができるものであることの証拠を報告する。
レプリキン構造の保存
抗レプリキン抗体は、レプリキンに対する抗体である。抗レプリキン抗体についてのデータは、同様にレプリキンの種類の一体性を裏づけている。固定化されたマリグニンに対する血清抗マリグニン抗体の免疫吸着により抗−レプリキン抗体応答が定量化されてきた(米国特許第5,866,690号内の方法を参照のこと)。マリグニン、不在の炭水化物又はその他の基から配列が誘導された16量体ペプチドの合成バージョンのウサギに対する投与による抗マリグニン抗体の豊富な産生は、このペプチド単独で1つのエピトープであることすなわちこの免疫応答のための充分な根拠を提供することを厳密に実証した(図3)。16量体ペプチドは、抗体のIgM及びIgGの両方の形態を産生した。抗マリグニン抗体の血清中濃度は、感染から約15〜25年後に発生する肝癌の通常の遵守よりはるかに前の最初の5年間の感染において、早期に、米国及びアジアにおけるB型及びC型肝炎の79の症例の37%で増加することがわかった。感染性肝炎及びHIV感染の両方に関連して、形質転換された細胞はウイルスにとって安全な隠れ場の1つの形態であり得る。すなわち細胞の寿命を延ばしウイルスの追い立てを回避し、かくしてウイルスは抗ウイルス治療にとってアクセス不可能なものであり続けることになる。

重複レプリキン、レプリキン反復又はレプリキン構造の分子内保存は全て、熱帯性マラリア原虫3D7 ATPアーゼの単一の分子内のアミノ酸位置399〜927までに発見された。以下で示すように、不変的な当初の「k」と末端「hk」(斜線部分)により各レプリキンの同一のモチーフが保存される一方で、隣接するアミノ酸「g/配列番号」、「d/g/e」、「s/c/n/h」及び「配列番号」は可変的(白)である。各レプリキンについての最後のリジンは、例えばk411、k417といった次のレプリキンにとっての最初のリジンでもある。
マラリアにおいて以上の例で見られた高い百分率のリジンを生成するレプリキン内のリジン集合「kk」、「kkk」などの現象は、それが、例えば胃癌形質転換タンパク質「ktkkgnrvsptmkvth」(配列88)内及び肺の形質転換タンパク質P21B(K−RAS2B)「khkekmskdgkkkkkks」(配列番号89)内といった高死亡率の癌タンパク質のレプリキン内、及びヒトSARSヌクレオカプシドタンパク質「khldayktfpptepkkdkkkk」のように高死亡率のSARS内でも見られるものの、1918年のH1N1ヒトインフルエンザ「kkgssypklsksyvnnkgkevlvlwgvhh」内のようにより低い死亡率のインフルエンザ株内ではさほど一般的に見られないことから、病原性の増加及び死亡率の増加に関連づけすることができる。

- 診断、予防又は治療を目的として1つのウイルスの新興株を同定する方法において、
(1)該ウイルスの複数の株のうちの各株の少なくとも1つの分離株を得る段階;
(2)ウイルスの複数の株のうちの各株の少なくとも1つの分離株の個々のタンパク質のアミノ酸配列を、レプリキン配列の存在及び濃度(アミノ酸100個あたりのレプリキン配列数)について分析する段階;
(3)該ウイルスの個々のタンパク質の複数の株のうちの各株の少なくとも1つの分離株の個々のタンパク質のアミノ酸配列内のレプリキン配列の濃度を、少なくとも1つのより早い時期にその個々のタンパク質の各々の株のアミノ酸配列内で観察されたレプリキン配列の濃度と比較して、少なくとも2つの時期についてのレプリキンの濃度を提供する段階であって、前記少なくとも1つのより早い時期が段階(1)より前約6ヵ月〜約3年以内である段階;及び
(4)該少なくとも2つの時期の間にレプリキン配列の濃度が最高の増加を示すウイルスの株を同定する段階、
を含んで成る方法。 - 前記ウイルスの新興株が、インフルエンザウイルス、SARS及びコロナウイルスから成るグループの中から選択されている、請求項55に記載の方法。
- 診断、予防又は治療を目的として1つのウイルスの新興株を同定する方法において、
(1)該ウイルスの複数の株のうちの各株の少なくとも1つの分離株を得る段階;
(2)ウイルスの複数の株のうちの各株の少なくとも1つの分離株の個々のタンパク質のアミノ酸配列を、レプリキン配列の存在及び濃度について分析する段階;
(3)該ウイルスの複数の株のうちの各株の少なくとも1つの分離株の個々のタンパク質のアミノ酸配列内のレプリキン配列の濃度を、少なくとも1つのより早い時期に各々の株のアミノ酸配列内で観察されたレプリキン配列の濃度と比較して、少なくとも2つの時期についてのレプリキンの濃度を提供する段階であって、前記少なくとも1つのより早い時期が段階(1)より前約6ヵ月〜約3年以内である段階;及び
(4)該少なくとも2つの時期の間の個々のタンパク質のレプリキン配列の濃度が最高の増加を示すウイルスの株を同定する段階、
を含んで成る方法。 - 前記ウイルスの新興株が、インフルエンザウイルス、SARS及びコロナウイルスから成るグループの中から選択されている、請求項55に記載の方法。
- 診断、予防又は治療を目的としてインフルエンザウイルスの新興株を同定する方法において、
(1)該インフルエンザウイルスの複数の株のうちの各株の少なくとも1つの分離株を得る段階;
(2)ウイルスの複数の株のうちの各株の血球凝集素の個々のタンパク質のいずれかのものの少なくとも1つの分離株のアミノ酸配列をレプリキン配列の存在及び濃度について分析する段階;
(3)インフルエンザウイルスの複数の株のうちの各株の少なくとも1つの分離株の血球凝集素アミノ酸配列中のウイルスの複数の株のうちの各株の血球凝集素の個々のタンパク質のいずれかのもののレプリキン配列の濃度を、少なくとも1つのより早い時期に株の同じタンパク質の各々のものの血球凝集素アミノ酸配列内で観察された同じ個々のタンパク質のいずれかのもののレプリキン配列の濃度と比較して、少なくとも2つの時期についてのレプリキンの濃度を提供する段階であって、前記少なくとも1つのより早い時期が段階(1)より前約6ヵ月〜約3年以内である段階;及び
(4)該少なくとも2つの時期の間の個々のタンパク質のうちのいずれかのもののレプリキン配列の濃度が最高の増加を示すインフルエンザウイルスの株及びタンパク質を同定する段階;
を含んで成る方法。 - 診断、予防又は治療を目的としてインフルエンザウイルスの新興株を同定する方法において、
(1)該インフルエンザウイルスの複数の株のうちの各株の少なくとも1つの分離株を得る段階;
(2)ウイルスの複数の株のうちの各株の血球凝集素のタンパク質の少なくとも1つの分離株のアミノ酸配列をレプリキン配列の存在及び濃度について分析する段階;
(3)インフルエンザウイルスの複数の株のうちの各菌の少なくとも1つの分離株の血球凝集素アミノ酸配列中のウイルスの複数の株のうちの各株の血球凝集素のレプリキン配列の濃度を、少なくとも1つのより早い時期に各々の株の血球凝集素アミノ酸配列内で観察された血球凝集素タンパク質のレプリキン配列の濃度と比較して、少なくとも2つの時期についてのレプリキンの濃度を提供する段階であって、前記少なくとも1つのより早い時期が段階(1)より前約6ヵ月〜約3年以内である段階;及び
(4)該少なくとも2つの時期の間の血液凝集素タンパク質のレプリキン配列の濃度が最高の増加を示すインフルエンザウイルスの株を同定する段階;
を含んで成る方法。 - 新規レプリキンの数の比較を含み、これによって新規レプリキン、すなわち前年にはその正確な構造が存在していなかったものの数が計数され、この新規レプリキンの数はウイルス新興に先立って及びその間に増大する、請求項55〜60に記載の方法。
- 診断、予防又は治療を目的として1つのウイルスの非新興株又は休眠状態のウイルス株を同定する方法において、
(1)該ウイルスの複数の株のうちの各株の少なくとも1つの分離株を得る段階;
(2)ウイルスの複数の株のうちの各株の少なくとも1つの分離株のアミノ酸配列を、レプリキン配列の存在及び濃度について分析する段階;
(3)該ウイルスの複数の株のうちの各株の少なくとも1つの分離株のアミノ酸配列内のレプリキン配列の濃度を、少なくとも1つのより早い時期に各株のアミノ酸配列内で観察されたレプリキン配列の濃度と比較して、少なくとも2つの時期についてのレプリキンの濃度を提供する段階であって、前記少なくとも1つのより早い時期が段階(1)より前約6ヵ月〜約3年以内である段階;及び
(4)該少なくとも2つの時期の間にレプリキン配列の濃度が最低の増加を示すウイルスの株を同定する段階、
を含んで成る方法。 - 診断、予防又は治療を目的として1つのウイルスの新興株を同定する方法において、
(1)該ウイルスの複数の株のうちの各株の少なくとも1つの分離株を得る段階;
(2)ウイルスの複数の株のうちの各株の少なくとも1つの分離株のアミノ酸配列を、レプリキン配列の存在及び濃度について分析する段階;
(3)レプリキン計数つまり100アミノ酸長の配列あたりのレプリキンの数を決定する段階;
(4)該ウイルスの複数の株のうちの各株の少なくとも1つの分離株のアミノ酸配列内のレプリキン計数を、少なくとも1つのより早い時期に各々の株のアミノ酸配列内で観察されたレプリキン計数と比較して、少なくとも2つの時期についてのレプリキンの計数を提供する段階であって、前記少なくとも1つのより早い時期が段階(1)より前約6ヵ月〜約3年以内である段階;及び
(5)該少なくとも2つの時期の間にレプリキン計数が最高の増加を示すウイルスの株を同定する段階、
を含んで成る方法。
