Abstract
本发明公开了一种维生素C缺乏风险评估的检测试剂盒及其应用方法,涉及生物医学技术领域,针对目标位点SLC23A1基因rs10063949、rs6596473及SLC23A2基因rs1279683、rs12479919、rs6133175设计特异性引物,利用MALDI‑TOFSystem(时间飞行质谱生物芯片系统)测定目标DNA序列;本发明所述的检测基因突变的方法与传统的测序法等相比,操作简单、快速有效、价格低廉,超高灵敏度、超高灵活性、高质量数据、高准确度和高样本通量等优点,能满足人群筛查通量的基因多态性分型方法,以满足维生素C代谢标志物的快速分型及缺乏风险筛查。
Description
技术领域
本发明涉及本发明涉及生物医学技术领域,特别是涉及一种用于维生素C缺乏风险评估的检测试剂盒及其应用方法。
背景技术
维生素C是一种水溶性维生素,其主要作用是维持血管弹性,增强毛细血管抵抗力,降低其脆性与通透性,并促进其细胞增生和防治血细胞凝集。维生素C缺乏会影响胶原蛋白合成,使毛细血管脆性增高,从而导致坏血病,维生素C能治疗坏血病且具有酸性,所以也被称作抗坏血酸。是体内多种酶反应途径的重要辅助因子,在胶原蛋白的合成过程中需要在羟化酶的催化作用下将脯氨酸和赖氨酸羟化,而羟化酶活性中心的铁原子需要维生素C来保持亚铁状态。缺少维生素C会使胶原羟化不完全,结构松散,不能正常形成纤维,容易造成皮肤损伤和血管脆裂,引发坏血病。除胶原外,肉碱、去甲肾上腺素等的合成过程也需要类似的羟化酶,也需要维生素C。
维生素C容易氧化,是强力抗氧化剂,也可作为氧化还原载体,参与人体多种氧化还原反应,为其提供电子,自身则转化为氧化态,并可以通过谷胱甘肽和NADPH依赖的酶促反应恢复到还原状态。维生素C在免疫系统调节中也发挥着重要作用,其可以促进淋巴细胞增殖,并在感染期间迅速消耗。两次诺贝尔奖得主LinusCarlPauling主张大剂量服用维生素C,认为维生素C可以预防感冒、抗病毒和抗癌,但医学界一直存在争议,目前认为维生素C在一般人群中对感冒没有明显的预防作用,但可能会缩短感冒的时间,或降低严重程度。此外,维生素C可以还原铁,促进其吸收,还可以保护维生素A、E及部分B族维生素免遭氧化等。
在发达国家,维生素C缺乏症大多由饮食中维生素C含量低而引起,但重度缺乏症导致的坏血病不常见。中国居民营养与健康状况监测(2010-2013)的调查结果显示,中国居民维生素摄入状况不太乐观,维生素A、维生素B1、维生素B2、维生素C、维生素E摄入量明显低于中国居民膳食营养素参考摄入量(DRIs)。成人饮食中缺乏维生素C时会觉得易疲劳、乏力和烦躁,可能会有体重减轻、肌肉萎缩和关节疼痛,持续几个月的低维生素C饮食就可能引起坏血病。婴儿维生素C缺乏可能会烦躁,活动时有疼痛感,并失去食欲,体重没有正常地增长。婴幼儿和儿童维生素C缺乏可使骨骼生长受累,并可能出现出血和贫血。此外,长期服用维生素C过多可能导致草酸及尿酸结石,增加肾结石风险,短期内服用维生素C过量,会产生多尿、下痢、皮肤发疹等副作用。
自然界中的维生素C存在两种形式:还原型抗坏血酸(主要类型)和氧化性脱氢抗坏血酸,这两种形式同不同的运输体系进入体内,其中还原型维生素C摄入主要由钠离子依赖的维生素C转运蛋白(SVCT)家族负责,SVCT1和SVCT2是目前已经被鉴定和研究的两个家族成员。氧化型维生素C则由葡萄糖转运蛋白(GLUT)家族负责运输,目前认为至少3个成员参与该过程,即GLUT1、GLUT3、GLUT4。研究表明,SVCT1由SLC23A1基因编码,在内皮系统表达,介导维生素C的肠吸收和肾脏重吸收,而SVCT2由SLC23A2基因编码,广泛表达于脑、骨骼和其他组织,保护这些组织免遭氧化损伤。SVCT家族是机体维生素C内稳态维持的关键因素。营养遗传学研究表明,SLC23A1、SLC23A2基因多态性与维生素C的代谢有关,因此,针对维生素C的营养状况调查及缺乏风险评估需要对SLC23A1、SLC23A2基因多态性进行分型。
目前,常用的基因多态性分型方法包括测序法、PCR-RFLP法、TaqMan探针法、DNA芯片法等,其中,测序法测序是最为准确的方法,也是基因分型的金标准,但价格也非常昂贵,且通量有限,适用于样本量特别小的项目,同时检测多个位点时不适用;PCR-RFLP法操作简单,费用低廉,但需要大量人力,耗时相对较长,不适合高通量大样本检测;TaqMan探针法针对基因多态性位点变异设计特异性的探针,适合于大样本、少位点检测,但探针标记成本较高,价格昂贵;DNA芯片法通量高,在进行多位点同时检测时条件难以控制、可重复性差,易出现假阳性假阴性结果,准确性较低,适合于全基因组关联分析;
现有技术Nutrigenetic investigations into vitamin C and plant sterols(http://hdl.handle.net/1993/35478)公开了众多与维生素C相关的SNP,但是其中部分SNP并非试用与普通人,例如rs1279386位点的描述引自补充参考文献PMID:22171153,该文献中阐述的是SLC23A2基因多态性与原发性开角型青光眼(POAG)疾病风险之间的关系,其中SLC23A2基因多态性与维生素C血清水平之间的关系也是在原发性开角型青光眼(POAG)患者人群中得出的结论,并不一定适用于普通人群;现有技术PMID:24815519共检测rs6596473、rs1279683、rs12479919及rs4257763四个位点,其中仅rs6596473和rs12479919位点与维生素血清水平之间的关系得出显著性差异的结果,何如精选SNP组合成了现有技术急需解决的问题。
因此,上述方法在检测通量、成本、适用性方面均存在不同程度的缺陷,不适用于维生素C代谢标志物的基因多态性检测,本发明旨在建立一种操作简单、快速有效、价格低廉,且能满足人群筛查通量的基因多态性分型方法,以满足维生素C代谢标志物的快速分型及缺乏风险筛查。
发明内容
针对现有技术存在的上述问题,本发明的目的是获得一种用于维生素C代谢标志物的基因多态性检测试剂盒及其检测方法,提供基于MALDI-TOF System(时间飞行质谱生物芯片系统)采用所述检测试剂盒进行维生素C代谢标志物的基因多态性分型方法。
为实现上述发明目的,本发明采用的用于维生素C代谢标志物的基因多态性检测试剂盒的技术方案如下:
本发明的试剂盒针对SLC23A1基因rs10063949、rs6596473及SLC23A2基因rs1279683、rs12479919、rs6133175多态性位点设计特性多重PCR扩增引物,引物长度为18-30bp,引物组序列如SEQ ID NO.1-10所示。
本发明的试剂盒包括上述引物组,以及用于多重PCR的反应液,组成成分如下:
本发明的试剂盒用于维生素C代谢标志物的基因多态性检测方法包括以下步骤:
(1)采集受检者唾液、口腔拭子样本或血液样本,提取基因组DNA;
(2)采用引物组对基因组DNA的片段进行PCR扩增,包括至少一次基因片段扩增,至少一次产物碱性磷酸酶处理和至少一次单碱基延伸引物反应扩增,得到扩增产物混合液;
(3)将扩增产物混合液通过树脂纯化得到扩增产物;
(4)采用MassARRAY Analyzer Compac质谱检测扩增产物进行检测分析并输出结果;
本发明经过多重PCR扩增后的产物,加入SNP序列特异延伸引物,在SNP位点上,延伸1个碱基,不同基因型延伸不同碱基,而后用瞬时纳秒(10~9s)强激光激发,在一非电场漂移区内按照其质荷比率得以分离,根据延伸碱基的质量不同在真空小管中飞行到达检测器时间不同来区分不同基因型。
与现有技术相比,本发明具有以下突出优点:
(1)超高灵敏度:检测下限为0.4ng;
(2)超高灵活性:自行设计多重PCR,普通引物合成,通用试剂盒,芯片可分次使用,无需优化PCR条件,在标准条件即可快速检测,从设计到结果仅需两天;
(3)高质量数据:全自动分析数据,完成基因分型报告,并赋予质谱获得样品状态及结果可信度分析;
(4)高PCR重数与转化成功率:10-36重PCR均能得到较好结果,最高可达40重;>95%的SNP位点能用这个平台进行分析研究;
(5)高准确度:通过正反双向设计引物,能有效检测插入缺失INDEL和转位融合基因,准确率>99.7%;
(6)高样本通量:每天可处理样品数3,000以上,100,000个基因分型;
(7)高性价比:同时测定10-40个SNP位点,无需荧光标记,耗材成本和样本用量低;
(8)低DNA样本量和质量要求:每组PCR反应只需10ngDNA;
本发明提供了用于检测维生素C代谢相关基因突变的引物组、试剂盒及方法,能够实现维生素C代谢相关基因多态性的快速检测,且检测费用相对廉价,检测通量高,可实现维生素C缺乏风险的人群筛查。

实施例1:引物组合物的设计
本发明基于SLC23A1基因、SLC23A2基因多态性位点特点,设计PCR引物组合物用于扩增不同基因上包含9个SNP位点的DNA片段,引物长度范围多为20-35bp,PCR扩增产物长度为100~200bp之间,GC含量以40%~60%为宜并尽量避免引物本身产生发夹结构及5个以上的嘌呤或嘧啶核苷酸的连续排列。另外,由于质谱检测采用的是多重PCR方法,同一反应体系内引物数量多,因此要格外注意引物间出现互补,需要绝对避免SNP延伸引物3’端与其他引物超过3个碱基的互补,否则会出现非特异性延伸,极大干扰检测结果。此外,所设计的引物应与基因组中其他序列无明显同源性,防止出现错误的检测结果。前引物和后引物的5’端额外都有10bp长度的接头序列:ACGTTGGATG,俗称“保护碱基”,保护碱基的序列使得PCR引物的分子量增大,可以避免反应剩余的PCR引物进入质谱检测窗口,以避免干扰检测效果。对于单碱基延伸引物设计原则为:引物扩增的第一个碱基即为待测碱基,而且避免发夹结构和重复核苷酸序列。
本发明用于检测维生素C代谢相关基因为SLC23A1基因rs10063949、rs6596473、rs11950646、rs4257763、rs33972313及SLC23A2基因rs1279683、rs12479919、rs6133175、rs6053005多态性位点。
其中rs11950646、rs4257763和rs33972313经过实验方法评估和预试验评估,该位点进行多重PCR引物设计时存在困难,经过引物设计优化后合成引物进行预试验,实验结果显示,该位点分型不成功,即rs11950646、rs4257763和rs33972313位点并不适用于该方法检测;rs6053005位点经过实验方法评估,该位点进行多重PCR引物设计时存在困难,经过引物设计优化后引物设计成功并合成引物进行预试验,经过多次实验优化,该位点分型成功率仅为26%,不符合实验要求,判定为分型不成功,即rs6053005位点并不适用于该方法检测,故本申请未覆盖rs11950646、rs4257763、rs33972313和rs6053005位点;
剩余的rs10063949、rs6596473、rs1279683、rs12479919、rs6133175所述引物组如SEQ ID NO.1-10所示。
实施例2:试剂盒的使用方法
本实施例在本发明技术前提下进行实施,详细的实施方式和具体的操作过程如下:
DNA提取:
1、样品处理:于200ul孕妇全血中加入2倍体积的BufferTBP,充分混匀,室温放置1min,直至红细胞完全裂解。8,000rpm,离心1min,弃上清。用500μlTEBuffer重悬沉淀,8,000rpm,离心1min,弃上清,用TEBuffer洗涤一次至沉淀为白色,再加入200μlPBSsolution。
2、加入20μlProteinaseK,混匀。再加入200μlBufferDL,震荡混匀,56℃水浴10min。混合液变澄清透明为裂解完全。
3、向上述离心管中加入200μl的无水乙醇,充分颠倒混匀。
4、将吸附柱放入收集管中,用移液器将溶液和半透明纤维状悬浮物全部加入吸附柱中,静置2min,再10,000rpm室温离心1min,倒掉收集管中废液。
5、将吸附柱放回收集管,向吸附柱中加入500μlGWSolution,10,000rpm离心30s倒掉废液。
6、将吸附柱放回收集管中,向吸附柱中加入700μlWashSolution,10,000rpm离心30s倒掉废液。
7、重复步骤6一次。
8、将吸附柱重新放回收集管中,于12,000rpm室温离心2min,离去残留的WashSolution。将吸附柱盖子打开于室温放置数分钟,以彻底晾干吸附材料中残留的WashSolution。
9、取出吸附柱,放入一个新的1.5ml离心管中,加入50μlCEBuffer静置3min,12,000rpm室温离心2min,收集DNA溶液。
DNA质量检测:
1、取5μlDNA溶液1%琼脂糖、1XTAE缓冲溶液电泳(电压120~180V)检测,单一条带说明DNA完整无降解,有明显的条带说明浓度可以满足PCR要求;
2、分光光度计检测浓度和纯度,取1μl检OD值,OD260/280在1.7~2.0,说明DNA质量较好,小于1.7有蛋白污染,大于2.0有RNA污染。
引物设计
设计引物软件用Sequenom公司GenotypingTools及MassarrayAssay Design软件设计待测位点的PCR扩增引物及单碱基延伸引物。特异性扩增引物序列和单碱基延伸引物序列见表1、表2。

PCR扩增
采用多重PCR技术,在384孔板中进行,每个反应体系的总体积是5μl,反应体系如下:
PCR反应条件:
PCR产物碱性磷酸酶处理
PCR反应结束后,将PCR产物用SAP(shrimp alikaiine phosphtase虾碱性磷酸酶)处理,除去反应中的dNTPs,按表3次序配制SAP反应液(以384个样本为例)。

注:以上384孔反应液有4%过量;
1、取一排12联管,将SAP反应液以每孔66μl分装,短暂离心后,用10μl排枪分装于384孔PCR反应板,每孔加2μl,封膜、离心。
2、将已加入SAP反应液的384孔板放入PCR仪中,运行名为“SAP”的反应程序。
3、SAP程序:37℃,40min;85℃,5min;4℃,forever。
4、反应结束,将384孔板取出短暂离心备用。
延伸反应
按表4配制iPlex反应试剂。

注:以上384孔反应液有4%过量。
1、取一排12联管,将iPlex反应液以每孔66μl分装,短暂离心后,用10μl排枪分装于384孔PCR反应板,每孔加2μl,封膜、离心。
2、将已加入iPlex反应液的384孔板放入PCR仪中,运行名为“extension”的反应程序。
3、反应结束,将384孔板取出短暂离心备用。
产物纯化
1、取6mg树脂在384孔树脂刮板上,均匀覆盖,刮去多余的树脂,放置20min。
2、将反应结束的384孔板1000rpm离心1min,每孔加入25μl去离子水,倒置在树脂板上面(注意固定,不能移位),然后反置将树脂板扣在384孔板上,敲击使树脂落入384孔板,封膜。
3、以384孔板长轴为轴心,翻转384孔板20min,3500rpm、5分钟离心后备用。
质谱检测
1、Nanodispenser SpectroCHIP芯片点样,将检测样品从384孔反应板转移到表面覆盖基质的MassARRAY SpectroCHIP芯片。
2、MassARRAY Analyzer Compac质谱检测
3、将样品转移到SpectroCHIP芯片后,即可放入质谱仪进行检测,每个检测点只需3~5s,全自动分析。
4、TYPER软件分析实验结果,获得分型数据。
实施例3:一代测序验证
为了验证本试剂盒能够准确检测2个基因的5个SNP位点多态性,对10个已使用本发明专利所涉及的试剂盒检测过的待测样品同时进行一代测序验证,一代测序验证使用的PCR引物组序列如SEQ ID NO.16-25所示(见表5)。
一代测序结果与使用本发明专利所涉及的试剂盒的检测结果一致(见表6),表明本发明专利能够准确检测相应SNP位点的多态性,本申请所述的引物组合物及检测方法精密度为100%。

Claims (9)
1.一种用于评估与维生素C缺乏风险相关SNP位点的引物组合物,其特征在于:所述SNP位点包括:rs10063949、rs6596473、rs1279683、rs12479919和rs6133175。
2.根据权利要求1所述的引物组合物,其特征在于:所述的引物组合物包括特异性扩增引物序列和单碱基延伸引物。
3.根据权利要求2所述的引物组合物,其特征在于:所述特异性扩增引物序列包括:SEQID NO.1、SEQ ID NO.2、SEQ ID NO.3、SEQ ID NO.4、SEQ ID NO.5、SEQ ID NO.6、SEQ IDNO.7、SEQ ID NO.8、SEQ ID NO.9和SEQ ID NO.10,所述单碱基延伸引物包括SEQ IDNO.11、SEQ ID NO.12、SEQ ID NO.13、SEQ ID NO.14和SEQ ID NO.15。
4.一种用于维生素C缺乏风险评估的检测产品,其特征在于:所述产品包含权利要求1-权利要求3任一所述的引物组合物。
5.根据权利要求4所述的检测产品,其特征在于:所述检测产品包括试剂盒或芯片。
6.权利要求1-3任一所述的引物组合物或权利要求4-5任一所述的产品在评估维生素C缺乏风险的SNP位点中的应用。
7.一种评估维生素C缺乏风险的方法,所述方法为非疾病诊断和治疗方法,其特征在于:所述方法包括利用权利要求1-3任一所述的引物组合物或权利要求4-5任一所述的产品对待测样品基因组中的SNP位点进行检测的步骤。
8.根据权利要求7所述的方法,其特征在于:所述方法包括以下步骤:
(1)采集受检者唾液、口腔拭子样本或血液样本,提取基因组DNA;
(2)采用引物组对基因组DNA的片段进行PCR扩增,包括至少一次基因片段扩增,至少一次产物碱性磷酸酶处理和至少一次单碱基延伸引物反应扩增,得到扩增产物混合液;
(3)将扩增产物混合液通过树脂纯化得到扩增产物;
(4)采用MassARRAYAnalyzer Compac质谱检测扩增产物进行检测分析并输出结果。
9.根据权利要求8所述的方法,其特征在于,步骤(4)中所述质谱检测为包括以下步骤:
(1)Nanodispenser SpectroCHIP芯片点样,将检测样品从384孔反应板转移到表面覆盖基质的MassARRAY SpectroCHIP芯片;
(2)MassARRAYAnalyzer Compac质谱检测;
(3)将样品转移到SpectroCHIP芯片后,即可放入质谱仪进行检测,每个检测点只需3~5s,全自动分析;
(4)TYPER软件分析实验结果,获得分型数据。
