Abstract

The present application discloses purified phages with specific bactericidal activity of burkholderia-like gangrene, such as burkholderia-like gangrene phage vB BpP _hn01; the composition for preventing or treating infectious diseases caused by Burkholderia meliotidis comprises bacteriophage as an active ingredient; antibiotics comprising phage as an active ingredient; a feed additive composition comprising a bacteriophage as an active ingredient; a disinfectant or cleaner comprising a bacteriophage as an active ingredient; and methods of treating melioidosis using phage. The purified phage of the present application has specific bactericidal activity against burkholderia-like gangrene. Therefore, the phage provided by the application can be used for preventing or treating infectious diseases caused by the burkholderia meliotidis, and can also be widely used for preparing antibiotics, medicines, bactericides, preservatives, disinfectants and bacterial infection diagnostic preparations.

Burkholderia melioides (Burkholderia pseudomallei, hereinafter referred to as Bp), which is a gram-negative conditional pathogen, can be parasitic in human cells. The most important problem in the current treatment of this disease is the complex inherent resistance of Bp, whose early clinical data show that it is resistant to the actions of penicillin, first/second-generation cephalosporins, macrolides, polymyxins and aminoglycoside antibiotics. (I) Culturing a tissue sample from a patient;
(II) contacting the culture of step (I) with a drug comprising the phage of the first or second aspect;
(III) monitoring the culture for evidence of growth and/or lysis;
wherein evidence of lysis of the culture indicates that the culture comprises burkholderia-like melitensis.

The phages provided by the application belong to the morphological group of the family of short-tailed phages (Podoviridae), the head of which is of symmetrical structure, the diameter is about 62nm, and the tail is about 20nm (as shown in FIG. 1C). As shown in FIG. 1A, after infection with Bp HNBP001, the phage can form transparent plaques with a diameter of about 1-2mm on a double-layer plate, and if the culture time is further prolonged, the existence of capsular hydrolysis rings can be observed at the periphery of the plaques, which indicates that the elements with capsular polysaccharide hydrolase on the genome exist (FIG. 1B).

For formulating the composition into a liquid formulation, sterile and biocompatible pharmaceutically acceptable carriers such as saline, sterile water, ringer's solution, buffered saline, albumin injection solution, dextrose solution, maltodextrin solution, glycerol and ethanol can be used. Phage adsorption assay

Taking 100 mu L of heavy suspension at 0min, 5-40 min (sampling interval of 5 min), 50min, 60min, 80min, 100min and 120min respectively, performing titer calculation according to a double-layer flat plate method, sampling 3 parts at each time point, calculating an average value, repeating the whole experiment three times, and drawing a one-step growth curve by using origin (version 7).
(2) Bp HNBP001 was incubated to od600=0.3, phages were added at a multiplicity of infection of 0, 0.1, and incubated at 37 ℃ at 220 rpm. The change in absorbance at 600nm was measured every 30min, using LB medium as a blank, sampled three times at each time point, and the OD600 average was calculated, and the experiment was repeated three times independently.
As shown in fig. 3A, vb_ BpP _hn01 had a latency to Bp HNBP001 infection for the first 20min, and then the titer increased in bursts for up to 40min. As shown in fig. 3B, the culture broth of Bp HNBP001 strain reached an OD600 of 0.8 at maximum at 150min in the absence of phage (moi=0); in contrast, when vb_ BpP _hn01 was inoculated at moi=0.1, the growth curve of Bp HNBP001 cells was significantly reduced at 30min until more than 95% of cells were lysed at 150 min.
vB_ BpP _HN01 phage whole genome sequencing and bioinformatics analysis
(1) Genomic nucleic acid extraction

Sequentially adding 10 μl proteinase K, treating at 56 deg.C for 60min,500 μl buffer B, and 500 μl absolute ethanol, and mixing thoroughly to precipitate nucleic acid of phage. Then using silica gel column, adsorbing nucleic acid of phage by sample loading-centrifuging method, desalting the genome crude sample with 70% absolute ethanol, volatilizing ethanol, and using ddH 2 O eluting the genome on the column and determining the DNA concentration, and finally placing the sample at-20 DEG CAnd (5) preserving.
(2) Whole genome sequencing
The phage genomic nucleic acid was sent to the wheatstone scion limited (guangdong, china) and the complete genome was sequenced using the illuminea platform: a DNA library of average length 350p was constructed using the NexteraXT DNA library preparation kit (Illumina, san Diego, calif.). The DNA was sequenced on an Illumina Novaseq 6000 platform to yield a paired-end sequence of 150 bp. The original sequence Reads were edited using NGS QC Tool Kit (Version 2.3.3), where high quality Reads were splice assembled using SPAdes software (Version 3.15.2). Open Reading Frames (ORFs) that may be contained on the genome were predicted using GeneMarks and annotated by Blastx alignment (www.ncbi.nlm.nih.gov) according to gene homology.
Sequencing results of the phage genome were analyzed using PhageTerm software, and furthermore, phylogenetic tree construction was performed using MEGA (Version 7.0) in Neighbor joining method based on similarity of terminal enzyme (terminal enzyme) and portal protein (portal protein) related to phage replication and structure.
As shown in FIG. 4, the bioinformatic genome of the gene analysis vB_ BpP _HN01 contains a double-stranded DNA with a nucleotide sequence shown as SEQ ID NO.1, a heavy sequence (Repeat region) of 407bp is identified from the sequenced raw data as the start point of the genome, and the phage genome structure has 93 ORFs, 22 of which are marked as hypothetical proteins, and the ORFs can be divided into: 7 ORFs responsible for the synthesis of the phage outer structure, of which ORF73 encodes the coat protein, are homologous to the N4 short-tailed phage. orf70 and orf90 are together responsible for the composition of the phage fiber structure and their length is determined by orf74 and orf80, which are also highly homologous to the genes of a short-tailed phage. The surface of phage is also decorated with the translation product of orf 24; in total 9 genes are involved in the event related to phage nucleic acid, ORF51 is a DNA helicase, ensuring initiation of genome replication, and there is also involvement of ORF62 (single-stranded DNA binding protein) and ORF60 (primer enzyme), the whole synthesis process is responsible for this polymerase, ORF53, with the assistance of ORF38 and ORF 45. It is also assumed that ORF76 is involved in DNA replication, which is homologous to the MazG protein, which regulates the environment within the host bacteria, adapting it to phage proliferation. Whereas the whole transcription process is controlled by the phage's own transcriptases (ORF 23 and ORF 67).
Further alignment of the phage across the genome revealed that: comparison of the sequenced Bp phage (related sequence was derived from www.millardlab.org), no homology was found for vb_ BpP _hn01 (fig. 5A) to which it was present, and next to all similar viruses/phages given by Blastn, the whole gene coverage was no more than 5% during the alignment, all being an ineffective result. For example, when using VipTree for virome analysis, vB_ BpP _HN01 was identified as being related to the phage that could infect Achromobacter (FIG. 5B), and later analysis could be due to the similarity of individual genes or partial fragments of RNA polymerase, fiber proteins, etc. (FIGS. 5C and 5D). As judged by homology of terminal enzyme and portal protein, it was found that the phage may have a certain affinity with Erwinia phage or Rhizobium phage.

The mortality of cells is reduced by the treatment of vB_ BpP _HN01 phage with MOI=0.1, the resulting protective effect is slightly better than that of 40 mug/mL of ceftazidime, and the survival rate of A549 is further improved if vB_ BpP _HN01 and ceftazidime are used simultaneously after infection.

Claims (7)

1. A purified phage vB_ BpP _HN01 is preserved in China center for type culture collection (China center for type culture Collection) at the preservation address of university of Wuhan, china and with the preservation number of CCTCC NO: M2022422 at 4 and 15 of 2022.
2. The bacteriophage vb_ BpP _hn01 according to claim 1, having a genome of double stranded DNA comprising the nucleotide sequence of SEQ ID No. 1.
3. A composition for preventing and/or treating an infectious disease caused by one or more burkholderia meliotidis, which comprises the phage of claim 1 or 2 as an active ingredient.
4. A disinfectant comprising the phage of claim 1 or 2 as an active ingredient for disinfecting burkholderia melitensis.
5. Use of the bacteriophage of claim 1 or 2 in the manufacture of a medicament for use in a method of diagnosing a causative agent of a bacterial infection, comprising:
(I) Culturing a tissue sample from a patient;
(II) contacting the culture of step (I) with a drug comprising the phage of claim 1 or 2;
(III) monitoring the culture for evidence of growth and/or lysis;
wherein evidence of lysis of the culture indicates that the culture comprises burkholderia-like gangrene, the bacterial infection being an infection caused by burkholderia-like gangrene.
6. Use of a bacteriophage of claim 1 or 2 for the manufacture of a medicament for reducing or inhibiting colonization or growth of burkholderia melioides on a biological surface in contact therewith, said biological surface being mammalian skin or mammalian mucosa.
