技术领域
本申请涉及一种肠道环境改善物质筛选用组合物,以及利用上述组合物的筛选方法。
背景技术
基因组(genome)是指染色体中包含的遗传物质,肠道菌群(microbiota)为微生物菌群,是指环境内微生物群落,微生物组(microbiome)是指环境内,总微生物群落的基因组。其中,微生物组可以指基因组和肠道菌群(microbiota)的合。
众所周知,肠道菌群在维持宿主(例如,人)的免疫力、代谢物等的稳态起到重要作用。肠道菌群与宿主交换化学信号,肠道菌群引起的免疫细胞的表达或神经递质的生成,短链脂肪酸(SCFAs)等对宿主内系统有着巨大的影响。
益生菌/益生元平衡宿主不平衡的肠道菌群,从而健康的肠道菌群的代谢产物增进宿主的健康。现有的益生菌与非处方药相同地,给予每个人相同的剂量(dose),相似的菌种(species)。
然而,每个人的微生物组相似性(microbiome similarity)小于50%,对于应该将益生菌以个体化定制型给予的认识和研究逐渐增多。
因此,本发明提出一种可以验证个体肠道菌群对个体化定制型方式促进调节及改善包括益生菌或益生元在内的各种肠道菌群的食品和健康功能性食品、以及医药品的适应性的方法。
发明内容
发明所要解决的问题
本申请涉及肠道环境改善物质筛选用组合物、以及利用上述组合物的筛选方法、用于通过肠道生物标志物检测进行疾病诊断的信息提供方法。
然而,本申请要解决的问题不限于上述问题,本领域技术人员通过以下描述将清楚地理解其他未提及的问题。
用于解决问题的方案
本发明的第一方面,提供一种肠道环境改善物质筛选用组合物,其包括L-半胱氨酸(L-cystein)。
本申请的第二方面,提供肠道环境改善物质筛选方法,该方法包括:(a)将从个体获得的样本与上述组合物混合的步骤;(b)在上述步骤(a)的混合物中处理一种以上的肠道环境改善候选物并培养的步骤;以及(c)分析上述步骤(b)的培养物的步骤。
发明效果
根据本申请的实施例和体现例,提供基于肠道菌群和肠道菌群代谢物,在体外条件下,对个体化定制型益生菌、益生元、食品、健康功能性食品以及医药品进行验证的方法,可以提供一种以个体化定制的方式筛选肠道菌群改善候选功能物质的有效的分析方法。
本申请的方法,可以适用于基于生物标志物的筛选系统,可以以个体化定制型的有效筛选方法,快速地验证个体化定制型候选物。

本申请的第一方面,提供一种肠道环境改善物质筛选用组合物,其包括L-半胱氨酸(L-cystein)。
在本申请的一个体现例中,上述组合物用于筛选能够改善肠道环境的候选物,具体地可以理解为,通过确认肠道环境改善的进展,来评价上述候选物是否可以改善肠道环境的一系列过程中所使用的组合物,但不特别限于此。
在本申请的一个体现例中,上述组合物是用于在体外相同/类似地形成(mimicking)用户个人内脏环境的组合物,如使用上述组合物,即使在体外条件下,也能够准确且有效地确认候选物的肠环境是否得到改善,因此可以有助于筛选个体化定制型肠道环境改善物质。
在本申请说明书通篇中所使用的术语,“肠道环境改善”是指有益地改变肠道微生物和上述微生物的代谢物等组成,意味着通过肠道环境改善使肠道有益菌和有益菌代谢物增加,可以发挥维生素合成、促进消化吸收、预防感染以及增强免疫力等作用;有害菌和有害菌代谢物减少,使肠道腐烂减少,减少细菌毒素以及减少致癌物质等。此外,通过改善肠道环境,不仅可以预防或治疗腹泻、便秘和肠炎等肠相关疾病,还可以预防或治疗癌、肥胖、糖尿以及脑相关疾病。
在本申请的一个体现例中,上述肠道环境改善可以是选自由肠道菌群的微生物多样性增加、源自肠道微生物的内毒素和硫化氢的减少、有益的肠道菌群衍生代谢物的增加、短链脂肪酸增加或减少、有益菌种类和数量的增加、以及有害菌种类和数量减少等组成的组中的一种以上,但不限于对此。

【实施例】
实施例1.使用PMAS技术的个体化定制型候选物筛选系统的全过程
本申请涉及一种使用个人粪便等样本在体外(in vitro)条件下,用于筛选个体化定制型益生菌、食品、健康功能性食品以及医药品等的组合物和方法,在本申请中将上述筛选系统称为PMAS(个体化药物meta分析筛选,Personalized Pharmaceutical Meta-Analysis Screening)进行描述。
图1为示出通过PMAS技术筛选个体化定制型益生菌、益生元、食品、健康功能性食品以及医药品的过程的一个示例图,使用图1描述本申请的筛选系统的全过程,步骤如下。
(1)样本制备
将人或动物的粪便与PMAS培养基以1:12的比例混合,在使用匀浆器(stomacher)均质化后,使用滤网过滤粪便残留物。在用益生菌、食品、健康功能性食品以及医药品候选物处理之前,将粪便和培养基的混合物在厌氧室中还原4小时。
(2)粪便-培养基混合物的分配
在厌氧室中将粪便和培养基的均质混合物,分别等量分配到培养板中,例如96-孔板培养板等。
(3)候选物处理
将待处理的益生菌、食品、健康功能性食品以及医药品候选物悬浮在灭菌的1×PBS中,使浓度和含量均等后,分别分配到含有粪便-培养基混合物的培养板中。
(4)厌氧培养
将温度、湿度和运动形成为与肠道环境相似,在厌氧条件下对板进行培养后,对各实验组进行发酵培养。
(5)样本分析
将培养的各个实验组进行离心分离,使上清液和沉淀物(pallet)分离后,从上清液中分析代谢物、短链脂肪酸、有毒物质等;从沉淀物中进行肠道菌群分析。
实施例2.PMAS技术的样本分析过程
上述实施例1的PMAS技术中,样本分析步骤的过程的示例图,如图2和图3所示。
具体地,在用候选物处理的实验组的培养终止后,对培养的各个实验组进行离心分离,通过吸光度测量分析法和色谱分析法,对获得的上清液,进行硫化氢和细菌LPS(内毒素)等有毒物质的分析、以及短链脂肪酸等微生物代谢物的分析;对通过离心分离获得的沉淀物(pallet),进行非培养肠道菌群分析(Culture-independent analysis method)。例如,通过用N,N-二甲基-对苯二胺(N,N-dimethyl-p-phenylene-diamine)和氯化铁(FeCl3)反应的亚甲基蓝法(methylene blue method)测量通过培养生成的硫化氢的变化量;通过内毒素检测试剂盒(Endotoxin assay kit)的分析,可以测量作为炎症反应促进因素之一的内毒素的水平。此外,还可以通过气相色谱分析法,对作为微生物代谢物的乙酸盐、丙酸盐、丁酸盐等短链脂肪酸进行分析。提取样本中的所有基因组后,肠道菌群可以通过GULDA方法中示出的使用细菌特异性引物的实时PCR分析法(real-time PCR),或通过如二代测序(Next Generation Sequencing)的宏基因组(metagenome)分析,基于基因组的分析法来分析。即,根据本申请的方法,基于有毒物质分析、包含短链脂肪酸的肠道菌群衍生代谢物分析以及肠道菌群分析中的至少一个,可以筛选出个体化定制型肠道菌群改善候选物;具体地,通过对包含内毒素和硫化氢的有毒物质进行分析,找出耐有毒物质的水平降低的候选物;并通过短链脂肪酸分析,确认预设的目标短链脂肪酸的变化;通过肠道菌群分析,确认处理候选物前后变化的肠道菌群,从而可以筛选出个体化定制型肠道菌群改善候选物。
实施例3.使用PMAS技术的样本分析结果的个体化定制型候选物的筛选过程
基于上述实施例2的样本分析结果,筛选个体化定制型益生菌、食品、健康功能性食品以及医药品等过程示的一个示例图,如图4所示。
具体地,在实施PMAS后的分析结果中,通过判断有毒物质的产生的增减、短链脂肪酸的变化、有害菌和有益菌的增减程度,来判别处理的候选物有无改善肠道菌群的效果。首先,如果在发酵培养终止后进行离心分离的上清液不剩余可分析的最小量以上,则再次进行PMAS处理和培养,以确保足够量的上清液用于分析。其中,如果有毒物质增加,总短链脂肪酸量超出正常范围,有害菌较处理前明显减少的情况,则认为该情况为由处理物质所引起的肠道菌群失衡,将被排除在筛选对象之外。但是,如果有益菌的数量减少,则只有当通过使用二代测序方法等的宏基因组分析调查的总肠道菌群的多样性显著下降,才会将其排除在筛选对象之外。除上述内容外,如果要参考益生菌、食品、健康功能性食品以及医药品候选物对肠道特异性生物标志物的影响并进行筛选,那么只有通过上述筛选标准的情况,才进行对应生物标志物相关分析来进行筛选。
即,本发明基于有毒物质分析,该有毒物质包括内毒素和硫化氢;肠道菌群衍生代谢物分析,该肠道菌群衍生代谢物包括短链脂肪酸;肠道有害菌分析,该肠道有害菌包括变形菌和艰难梭菌等;以及肠道有益菌分析,该肠道有益菌包括乳杆菌(Lactobacillus)和双歧杆菌等;中的至少一个,可以筛选出个体化定制型肠道菌群改善候选物,具体为通过对包括内毒素和硫化氢的有毒物质进行分析,找出有毒物质水平降低的候选物;并通过SCFA分析,确认预设的目标短链脂肪酸的变化;通过肠道有害菌分析和上述肠道有益菌分析,确认肠道有害菌和有益菌的增减程度,从而可以筛选出个体化定制型肠道菌群改善候选物。例如,本申请中,当有毒物质的产生没有显著增加,总短链脂肪酸量在正常范围内,有害菌没有明显增加,有益菌没有明显减少时;或者,当即使有益菌显著减少,但肠道菌群多样性增加时,可以选择总短链脂肪酸中丁酸比例增加最多的实验组,进行个体化定制型益生菌、食品、健康功能性食品以及医药品的筛选。当然,本发明中,当有毒物质的产生没有显著增加,总SCFA量在正常范围内,有害菌没有明显增加,有益菌没有明显减少时;或者,当即使有益菌显著减少,如果肠道菌群多样性增加并需要进一步的肠道特定生物标志物分析时,则可以对特定生物标志物的增减和有无进行进一步分析,并根据分析结果,选择通过PMAS物质处理的结果显示特定生物标志物受影响的实验组,来进行个体化定制型益生菌、食品、健康功能性食品以及医药品的筛选。
实验例1.确认PMAS技术的培养基组成
为了确认用于上述实施例1的PMAS技术的PMAS培养基的最优组成,进行了以下实验。
具体地,在含有下列表1所示的多种物质组成的培养基中,将粪便样本以1:12(w/v)的比例混合后,使用匀浆器(Sthomacher)进行均质化。

接下来,将上述粪便样本分配到96-孔板中,对照组不处理任何物质,益生元组处理益生元配方(培养基:粪便样本:益生元=1:12:2(w/v)),厌氧环境,在37℃培养18小时后,对比分析对照组和益生元组的丁酸、丙酸和乙酸的含量。
其结果,在试验1和试验3的情况下,尽管处理了已知的由肠道微生物发酵并生成短链脂肪酸的益生元,但其丁酸、丙酸和乙酸的量没有变化;在试验4的情况下,确认了当处理益生元时,丁酸、丙酸和乙酸的量反而减少(图5)。
相反,在试验2和试验5的情况下,确认了处理益生元的组中,总体短链脂肪酸的含量增加(图5),并且试验5相较于试验2,检测到的短链脂肪酸的绝对量(mM)较多,易于分析,因此在以下实验例中,使用具有试验5组成的培养基进行实验。
综合上述结果,在含有L-半胱氨酸盐酸盐且不含营养成分的组成(试验2)和含有L-半胱氨酸盐酸盐和粘蛋白的组成(试验5)的情况下,可以确认能够达到根据益生元处理的实际预期的结果,因此,如果使用含有L-半胱氨酸盐酸盐,或含有L-半胱氨酸盐酸盐和粘蛋白,但不含葡萄糖等碳水化合物和胰蛋白胨等蛋白质组成的培养基,通过在体外条件下,类似地再现肠道环境,可以快速且准确地确认根据处理候选物的肠道环境变化。
实验例2.为筛选肠道环境改善物质而设定培养时间
为了确认实施例1的PMAS技术中的厌氧培养步骤中的最优培养时间,进行了以下实验。
具体地,以与上述实验例1中相同的方法进行实验,只是将厌氧培养的培养时间设定为0小时、18小时、21小时、24小时、40小时和48小时来进行了实验,培养后测定了丁酸、丙酸和乙酸的含量。
其结果,确认了对照组和益生元组,均在培养到18小时为止,短链脂肪酸的含量急剧增加,然后进入停滞期(图6)。
基于上述结果,可以知道为了使用本申请的PMAS技术快速筛选候选物,将厌氧培养时间设定为18小时是最具效率的。
实验例3.确认使用PMAS技术的个体化定制型候选物筛选方法的有效性
为了确认使用本申请的PMAS技术在体外(in vitro)条件下形成个人的肠道环境,是否可以准确筛选出个体化定制型候选物的有效性,进行了以下实验。
(1)确认重复再现性
为了确认使用本申请的PMAS技术的分析结果是否在同一个体中重复再现,因此进行了以下实验。
具体地,为了确认PMAS分析结果对从不同人A和B的,不同日期采集的粪便样本(A1~A4,B1~B3)的重复再现性,测量了未处理物质的对照组和,用5种候选物处理的实验组的丁酸量,然后将5种候选物处理组的丁酸定量值除以各自的对照组的丁酸定量值,掌握了每个样本在处理候选物时的丁酸的增减量。接下来,使用皮尔逊相关关系,对每个样本的各时间段5种候选物处理结果的全部相关关系进行分析(相关系数越接近1,表示越相似)。
结果可以看出,从同一个人采集的粪便样本的PMAS分析结果显示出非常相似的倾向(相关系数0.8以上),但不同人之间的PMAS分析结果存在差异(图7),因此,综合上述结果,可以看出,使用本申请的PMAS技术,即使在体外条件下,在同一个人的样本中的结果出现重复性再现。
(2)确认与临床结果的相同性
为了确认使用本申请的PMAS技术的分析结果是否与实际临床结果显示出相同性,因此进行了以下实验。
具体地,从24人获得粪便样本,并使用本申请的PMAS技术分析了上述粪便样本中处理益生菌A后短链脂肪酸的含量是否增减。
接下来,上述24人实际服用益生菌A后,临床上确认服用前后的粪便样本中的短链脂肪酸是否增减,并将上述临床结果与上述PMAS结果进行对比分析。
其结果,确认了24名中有12名实际服用益生菌A后,粪便中的短链脂肪酸增加,其余12名的短链脂肪酸减少。另外,将益生菌A的效果通过PMAS技术确认的结果,确认了总共14名的样本中的短链脂肪酸增加,10名的样本中的短链脂肪酸减少(图8),并根据上述结果进行如下分析。
1)当PMAS结果中短链脂肪酸增加时,短链脂肪酸实际也增加的情况–11/14=0.79
2)当PMAS结果中短链脂肪酸减少时,短链脂肪酸实际也减少的情况–9/10=0.9
3)在短链脂肪酸实际增加的人中,在PMAS结果中短链脂肪酸也增加的情况–11/12=0.92
4)在短链脂肪酸实际减少的人中,在PMAS结果中短链脂肪酸也减少的情况–9/12=0.75
5)关于短链脂肪酸增加的假阴性(false negative)–1-0.92=0.08
6)关于短链脂肪酸增加的假阳性(false positive)–1-0.75=0.15
7)假设流行率(Prevalence)(实际服用益生菌A后,短链脂肪酸将增加的频率)为0.5时,PPV=(0.92×0.5)/(0.92×0.5+(1-0.75)×(1-0.5))=0.86
综合以上结果,本申请的PMAS技术即使在体外(in vitro)条件下也能在同一个体内再现重复性,并获得与实际临床非常相似的结果,基于此可以看出,上述PMAS技术可以非常相似地再现肠道环境,可以看出通过使用该技术,可以快速有效地筛选出对每个人具有良好效果的肠道环境改善物质。
实验例4.基于PMAS技术的个体化定制型候选物筛选系统的具体体现例
使用实施例1至实施例3以及实验例1至实验例3中描述的PMAS技术,可以如下筛选出能够在体外条件下快速准确地分析每个人的肠道环境,并基于此,可以筛选出可以改善肠道环境的候选物。以下描述是使用PMAS技术的筛选系统的一个示例,并且本领域技术人员可以根据上述描述进行各种修改和变形。例如,以与所描述的方法不同的顺序执行所描述的技术,和/或以与所描述的方法不用的形态来结合或组合描述的系统、结构、设备、过程等组成要素,即使被其他组成要素或均等物替换或置换,也可以获得适当的结果。
(1)粪便-培养基混合物的准备以及候选物处理
在96-孔板中,将8个不同人的粪便样本分别与PMAS培养基混合并进行均质化后以相同的量分配(横轴),向上述分配粪便样本的96-孔板中,以纵向处理不同的候选物(图9)。
对照组(基准)用于通过比较PMAS检查后检测到的分析数值的结果,来判断肠道环境的改善程度;参照处理(reference treatment)中,抗生素混合物(ABX)是为营造粪便中微生物的活性急剧降低的环境的阴性对照组,将丁酸梭菌(CB,一种自身产生丁酸的细菌菌株)作为营造明显增加丁酸的环境的阳性对照组,上述丁酸是判断肠道环境是否得到改善的有力物质。此外,其余细菌菌株LB、EF、BF菌株为待实验的候选物,不同的编号表示不同的细菌菌株(strain)。
(2)PMAS分析结果-分析丁酸量变化
使用与上述(1)同样的方法,使用100名不同成人的粪便样本进行PMAS检查,并分析了根据此检查的丁酸量的变化,结果如图10所示。
具体地,图10的热力图的各行代表粪便样本,在实施PMAS后,与对照组(基准)孔相比,丁酸量增加时用红色表示;减少时用蓝色表示。
其结果,可以确认作为丁酸阳性对照组的CB处理时,与其他处理相比丁酸显著增加,并且可以确认作为丁酸阴性对照组的ABX处理时,与其他处理相比丁酸显著减少(由微生物活性降低引起的微生物代谢物-丁酸减少)。
此外,作为试验组的候选物是乳杆菌、双歧杆菌、肠球菌属的细菌,虽然其本身不能生成丁酸,但可以确认,在某些粪便中处理这种菌株时,丁酸增加。由此可以推断,在某些情况下(在某些粪便样本的情况下),在PMAS环境中,特定候选物的处理会引发样本中其他微生物的活性变化(朝丁酸增加的方向)。
综合上述结果,可以确认PMAS技术中根据候选物处理所引起的环境变化对于各粪便样本是不同的,由此可见,通过这种方式,可以筛选出根据各粪便中基于微生物的肠道环境改善候选物。
(3)PMAS分析结果-肠道微生物多样性变化
使用与上述(1)同样的方法,使用100名不同成人的粪便样本进行PMAS检查,分析了其中部分样本的肠道微生物多样性变化,结果如图11所示。
具体地,图11的热力图的各行代表粪便样本,在实施PMAS后,与对照组(基准)孔相比,微生物多样性增加时用红色表示;减少时用蓝色表示。
其结果,确认了各粪便样本中,增加或减少微生物多样性的候选处理物质都不同,此外,还确认了各候选物表现出的效果也根据不同的粪便样本而表现出不同。此外,确认了处理ABX时,与其他处理组相比,微生物多样性显著减少。
(4)PMAS分析结果-初始粪便样本的微生物组成与PMAS检查后丁酸量变化的相关性
使用与上述(1)同样的方法,使用100名不同成人的粪便样本进行PMAS检查,分析了根据此的初始粪便样本的微生物组成与PMAS检查后丁酸量变化的相关性,结果如图12所示。
具体地,图12的A是实施PMAS后,将各粪便样本具有的“根据处理不同候选物的丁酸变化结果(多变量,将标准对照组除外的10个结果)”通过PCA分析显示在一个平面的图(x轴PC1,y轴PC2,表示总数据的90.36%,图中的点代表每个粪便),该类别的初始粪便肠道菌群(initial faecal microbiota)PC1是将用于实施PMAS的粪便的PMAS之前的肠道微生物结果(initial faecal microbiota)通过加权UniFrac距离(weighted UniFrac distance)计算的PC1分数。此外,图12的B是表示实施PMAS后各粪便的丁酸变化结果的主成分PC1与实施PMAS前各粪便的肠道菌群变化的β多样性PC1之间的相关关系的图。
基于上述结果,可以看出“实施PMAS后各粪便样本的丁酸变化结果”与该粪便样本的“实施PMAS前微生物分析结果”具有显著相关性。即,可以推断,在各粪便样本中实施PMAS后,丁酸变化模式呈现出不同(不是随机发生的变化)的起因为其粪便中存在的相异的微生物的分布和组成。
上述本申请的描述用于说明示例,本申请所属领域的普通技术人员应该可以理解,在不改变本申请的技术思想或必要特征,可以很容易地变形为其他具体形态。因此,应当理解,上述描述的实施例在所有方面均为示例性,而非限制性。例如,描述为单一类型的各组成要素可以分散的实施,同样描述为分散的的组成要素也可以以结合的形态实施。

Claims (11)
1.一种肠道环境改善物质筛选用组合物,其包括L-半胱氨酸。
2.根据权利要求1中所述的肠道环境改善物质筛选用组合物,其特征在于,所述组合物进一步包括粘蛋白。
3.根据权利要求1中所述的肠道环境改善物质筛选用组合物,其特征在于,所述组合物不包含蛋白质及碳水化合物。
4.根据权利要求1中所述的肠道环境改善物质筛选用组合物,其特征在于,所述组合物选自由益生菌、益生元、食品、健康功能性食品以及医药品组成的组中的一种以上。
5.一种肠道环境改善物质筛选方法,其特征在于,包括:
(a)将从个体获得的样本与根据权利要求1中所述的组合物混合的步骤;
(b)在所述步骤(a)的混合物中处理一种以上的肠道环境改善候选物并培养的步骤;以及
(c)分析所述步骤(b)的培养物的步骤。
6.根据权利要求5中所述的肠道环境改善物质筛选方法,其特征在于,所述方法在体外条件下进行。
7.根据权利要求5中所述的肠道环境改善物质筛选方法,其特征在于,所述步骤(b)中的培养在厌氧条件下进行12小时至48小时。
8.根据权利要求5中所述的肠道环境改善物质筛选方法,其特征在于,分析所述步骤(c)的培养物是指,分析培养物中所含的内毒素、硫化氢、短链脂肪酸以及肠道菌群衍生代谢物中的一种以上的含量、浓度或种类。
9.根据权利要求8中所述的肠道环境改善物质筛选方法,其特征在于,所述短链脂肪酸包括选自由乙酸、丙酸、丁酸、异丁酸、戊酸和异戊酸组成的组中的一种以上。
10.根据权利要求5中所述的肠道环境改善物质筛选方法,其特征在于,分析所述步骤(c)的培养物是指,分析包含在培养物的肠道微生物的种类、浓度、含量或多样性变化。
11.根据权利要求5中所述的肠道环境改善物质筛选方法,其特征在于,还包括:
步骤(d),将所述步骤(c)的分析结果与对照组的分析结果进行比较,筛选出使短链脂肪酸的含量增加,或使肠道菌群内有益菌的种类和含量增加,或使内毒素和硫化氢的含量减少,或使肠道菌群内有害菌的种类和含量减少的候选物。
