Abstract

本发明涉及生物技术领域,公开了一株SARS‑CoV‑2减毒株及其在预防和/或治疗新冠肺炎中的应用。本发明提供的SARS‑CoV‑2减毒株在体内和体外的复制能力相比野生型毒株有所降低,从而降低了对该病毒进行操作所需的生物安全要求。将本发明提供的SARS‑CoV‑2减毒株应用于新冠肺炎治疗和预防研究,以及新冠疫苗开发和生产时,能够在保证研究人员安全的情况下,加快研究进程。另外,本发明提供的SARS‑CoV‑2减毒株还具有作为新冠肺炎减毒活疫苗候选株的可行性,该可行性已经在动物实验中得到了验证。

Description

SARS-CoV-2减毒株及其在预防新冠肺炎中的应用
技术领域
本发明涉及生物技术领域,具体涉及一株SARS-CoV-2减毒株及其在预防和/或治疗新冠肺炎中 的应用。
背景技术
SARS-CoV-2与SARS-CoV、MERS-CoV同为冠状病毒科冠状病毒属成员。SARS-CoV-2是一 种有包膜的RNA病毒,其基因组全长近30kb,两端为5’和3’非编码区,中间为单一开放读码框, 编码4个结构蛋白(刺突蛋白S,膜蛋白E,基质蛋白M和核衣壳蛋白N)和16个非结构蛋白。结 构蛋白S位于病毒颗粒的表面,呈刺突状,由S1和S2两部分亚基组成。S1主要负责与细胞表面受 体结合,S2则参与后续的病毒膜与细胞膜融合过程。在此过程中,S蛋白被宿主蛋白酶切割为S1和 S2也是病毒完成侵入的关键步骤。
然而,野生型SARS-CoV-2的感染力和病毒毒性强,基于野生型SARS-CoV-2的研究需要较高 生物安全等级的实验室和研究设备,由于符合条件的实验室和设备有限,使得对新冠病毒的研究和疫 苗开发进程受阻。并且,对于研究人员而言,在使用野生型SARS-CoV-2进行研究的过程中也需要面 对较高的风险。因此,亟需获取SARS-CoV-2减毒株用于实验研究和疫苗开发生产,提高研究安全性, 加快研究进程。另一方面,SARS-CoV-2减毒株还可模拟真实的病毒感染,激活宿主的免疫系统,有 望成为新冠肺炎的减毒活疫苗候选株。
发明内容
本发明的目的是为了克服现有技术存在的野生型SARS-CoV-2研究风险大,对实验室、设备和 研究人员的要求高等问题,提供一株SARS-CoV-2减毒病毒株,该减毒病毒株具有复制能力显著降低, 体现出明确的减毒特征等特点。进一步评价了其对动物的免疫保护效果,探索其作为新冠肺炎减毒活 疫苗候选株的可行性。
为了实现上述目的,本发明一方面提供一株SARS-CoV-2减毒株,相比于野生型SARS-CoV-2, 所述减毒株的基因组RNA对应的cDNA具有自5’末端起第23597-23617位核苷酸的缺失。
本发明第二方面提供一种包含SARS-CoV-2减毒病毒株的全基因组cDNA的DNA分子,所述 cDNA自5’末端起第23597-23617位核苷酸缺失。
本发明第三方面提供上述减毒株和/或DNA分子在治疗和/或预防新冠肺炎中的应用。
本发明第四方面提供上述减毒株和/或DNA分子在研究和/或制备SARS-CoV-2病毒疫苗中的应 用。
本发明第五方面提供一种疫苗组合物,所述疫苗组合物中含有活性成分和辅料,所述活性成分 包括上述减毒株和/或DNA分子。
本发明提供的SARS-CoV-2减毒株在体内和体外的复制能力相比野生型毒株有所降低,从而使 得对该病毒进行操作的生物安全要求降低,为在生物安全等级较低的(例如可以降低至2级)实验室 中完成对SARS-CoV-2的研相关研究和生物安全等级较低的(例如可以降低至2级)实验室中完成新 冠灭活和/或减活疫苗的研发和生产提供了可能。同时,该减毒株能够为地鼠提供有效的免疫保护。

以下将对本发明的具体实施方式进行详细说明。应当能够理解的是,以下具体实施方式仅用于 解释和说明本发明的内容,而不用于限制本发明。

本发明的发明人在研究过程中发现,新冠病毒临床分离株(野生型SARS-CoV-2)在Vero细胞 中连续传代后,其基因组核苷酸序列发生突变,具体表现为其S蛋白编码区中的S1/S2切割位点的上 游缺失了21个核苷酸,导致S蛋白缺失7个氨基酸残基(也即所述减毒株的基因组RNA对应的cDNA 编码的S蛋白第678-685位氨基酸缺失)。经试验发现,该发生缺失突变的病毒株在细胞和小鼠体内 的复制能力显著降低,体现明确的减毒特征。
本发明第一方面提供一株SARS-CoV-2减毒株,相比于野生型SARS-CoV-2,所述减毒株的基 因组RNA对应的cDNA具有自5’末端起第23597-23617位核苷酸的缺失。
本发明的SARS-CoV-2减毒株中,除了以上缺失突变,还可以包括一些沉默的点突变,如 G11083T和A17829G,以及疏水性无明显变化的氨基酸突变,如A21768G和G25785T。上述点突变 对于该毒株的性能不会产生影响。
根据本发明的优选实施方式,其中,所述减毒株的基因组RNA对应的cDNA如核苷酸序列SEQ ID NO:1所示。
本发明中,在已知病毒基因组序列的基础上,本领域技术人员能够利用全基因合成等方法构建 出相应的减毒株,在此不再赘述。
根据本发明的优选实施方式,其中,所述减毒株中,S蛋白的氨基酸序列如SEQ IDNO:2所示。
根据本发明的优选实施方式,其中,减毒株的基因组RNA对应的cDNA中,自5’末端起第 23597-23617位缺失的核苷酸序列如SEQ ID NO:3所示。
本发明第二方面提供一种包含SARS-CoV-2减毒病毒株的全基因组cDNA的DNA分子,所述 DNA分子自5’末端起第23597-23617位核苷酸缺失。

由于该减毒株在体内和/体外实验中显示出复制能力降低的特征,提示对该毒株进行操作的生物 安全要求可能降低(例如,对其进行研究的实验室生物安全等级要求可能降低至生物安全2级水平等)。
本发明第五方面提供一种疫苗组合物,所述疫苗组合物中含有活性成分和辅料,所述活性成分 包括如上所述的减毒株和/或DNA分子。

以下将通过具体实施例对本发明进行进一步详细描述。应当能够理解的是,以下实施例仅用于 进一步解释和说明本发明,而不用于限制本发明。
以下实施例中,所述新冠病毒临床分离株V34分离自新冠病毒感染的患者的鼻拭子样本。该研 究已获得相关人员的知情同意。Vero细胞和Caco-2细胞购自美国生物样本培养物保藏中心(ATCC)。 Huh7细胞购自日本细胞保藏中心(JCRB)。SARS-CoV-2的S蛋白的特异抗体购自Sino Biological 公司。PFA购自武汉塞维尔科技有限公司。hACE2基因敲入小鼠由中国食品药品检定研究院提供。 BALB/c小鼠和地鼠均由北京维通利华实验动物技术有限公司提供。Alexa Fluor 488标记的羊抗鼠IgG 抗体购自中杉金桥公司。DAPI(6-二脒基-2-苯基吲哚)购自Sigma公司。
以下实施例中采用的其他试剂、材料等均购自正规生物或化学试剂/耗材供应商。
以下实施例中,实时定量RT-PCR通过Roche公司的LightCycler480 Il PCR仪完成。
以下实施例中,所述“室温”在未做特殊说明的情况下指的是25±5℃。
实施例1
本实施例用于说明本发明提供的SARS-CoV-2减毒株(缺失突变株)的发现及其基因组特征。
本实施例中,所述空斑试验的方式为:将含有病毒的细胞培养上清用无血清的DMEM培养基 进行10倍系列稀释,将各稀释度液体以250ul/孔加入铺于24孔板中的Vero细胞,于37℃,5%CO2条件下培养吸附50min,移去上清,加入含1体积%低熔点琼脂糖和2体积%FBS的DMEM(500ul/ 孔),于37℃,5%CO2条件下进行培养。感染后第3天,加入4体积%甲醛固定液(1ml/孔),室 温固定30min,移除琼脂盖,加入结晶紫,室温染色30min,PBS清洗3次后计数空斑数。
将新冠病毒临床分离株V34(其全基因组RNA对应的cDNA序列如核苷酸序列SEQ IDNO:4 所示)以MOI=0.1的接种剂量感染铺于6孔板中的Vero细胞(约200000个细胞/孔)。于37℃,5% CO2条件下进行培养。感染后第3天收取细胞上清,通过空斑试验确定上清中的病毒滴度,作为第一 代毒株,命名为P1。
将P1毒株以MOI=0.1的接种剂量感染6孔板中的Vero细胞(约2×105个细胞/孔),于37℃, 5%CO2条件下进行培养。于感染后第3天收取细胞上清,通过空斑试验确定上清中的病毒滴度,作 为第二代毒株,命名为P2。
依照上述方式将该病毒连续在Vero细胞中传代5次,获得第五代毒株,命名为P5(其全基因 组RNA对应的cDNA序列如核苷酸序列SEQ ID NO:1所示)。
使用病毒核酸提取试剂盒Viral RNA mini(购自Qiagen),按照试剂盒操作说明提取V34和P5 毒株的病毒RNA,采用Invitrogen SuperScript III One-Step RT-PCR试剂盒扩增获得其S蛋白基因序列。

扩增获得的目的片段由北京诺赛基因公司完成测序。利用Lasergen软件对V34和P5病毒的S 基因进行序列比对,结果如图1所示。从中可以看出,与V34相比,P5毒株S蛋白中的S1/S2切割 位点上游缺失21个核苷酸(如SEQ ID NO:3所示),导致缺失7个氨基酸残基(NSPRRAR)。V34 和P5的S蛋白氨基酸序列分别如SEQ ID NO:5和SEQ ID NO:2所示。
以下实施例中,为表述清晰,分别将V34和P5毒株分别命名为WT和DEL-7aa。
实施例2
本实施例用于说明SARS-CoV-2缺失突变毒株DEL-7aa在不同细胞中的复制能力。
将WT和DEL-7aa毒株以MOI=0.1的接种剂量分别感染铺于24孔板中的Vero(绿猴肾细胞, 约200000个细胞/孔)、Huh7(人肝癌细胞,约200000个细胞/孔)和Caco-2(人肺上皮细胞,约200000 个细胞/孔)。于感染后24h、48h和72h收取上述三种细胞培养上清,同时于各收样时间点用4%PFA 固定细胞,用于后续的间接免疫荧光法检测病毒蛋白表达。使用病毒核酸提取试剂盒Viral RNA mini (购自Qiagen),按照试剂盒操作说明提取培养上清中的病毒RNA,通过实时定量RT-PCR检测病 毒RNA拷贝数,引物和探针的序列如下:

本实施例中,间接免疫荧光试验的方法如下:将感染了病毒的细胞上清移去,用PBS清洗2次, 加入4%多聚甲醛,室温固定4h,将24孔板中的铺有细胞的玻片移入新的24孔板中。将SARS-CoV-2 的S蛋白单抗用PBS缓冲液按1:1500稀释后,与抗原片中的细胞在37℃孵育约1.5h,用PBS缓冲 液(10mM K2HPO4,2mM KH2PO4,135mM NaCl,2.7mM KCl,pH7.4)300rpm振荡洗涤3次,每 次10min;在病毒抗原片上加入用PBS缓冲液1:200倍稀释的AlexaFluor 488标记的羊抗鼠IgG抗体, 37℃作用1h,然后将病毒抗原玻片放入PBS缓冲液振荡洗涤3次,每次5min,将DAPI稀释为终 浓度为100ng/ml,与抗原片细胞室温孵育约4min后弃去,用PBS缓冲液洗涤5min,荧光显微镜下 观察结果。
不同时间点培养上清中的病毒RNA拷贝数的结果如图2所示。从中可以看出,WT和DEL-7aa 在Vero细胞中的增殖能力无明显差异,均能在48h达到1011拷贝数/ml以上;但在Huh7和Caco-2 细胞中,WT仍然具有较高的复制效率,在48h分别可以达到108拷贝数/ml以上,而DEL-7aa在整 个观察周期内无法有效复制。上述结果表明,在S蛋白中的7个氨基酸的缺失可能会影响病毒在Huh7 和Caco-2这两种人类细胞中的复制效率。
进一步利用SARS-CoV-2的S蛋白的特异抗体,通过间接免疫荧光试验检测感染后48h细胞内 病毒蛋白的表达情况,结果如图3所示。从中可以看出,感染后48h,接种了WT和DEL-7aa的Vero 细胞中均能检测到强烈的荧光信号;同时,WT接种的Huh7和Caco-2中也能检测到明显的荧光信号, 但接种了DEL-7aa后,均未在上述2种细胞中检测到荧光信号。上述结果表明,病毒在S蛋白中缺失 了7个氨基酸后,其在Huh7和Caco-2这2种人类细胞中的病毒蛋白表达能力受到显著抑制。
实施例3
本实施例用于说明SARS-CoV-2缺失突变株DEL-7aa在小鼠体内的增殖能力。
将WT和DEL-7aa以30000PFU/只的剂量,经滴鼻途径接种6周龄的hACE2基因敲入小鼠, 于感染后第5天处死小鼠并取出小鼠的肺组织。用1ml DMEM将肺组织(约0.1g)重悬并研磨,7000 rpm离心10min,留取组织研磨液上清。使用病毒核酸提取试剂盒Viral RNAmini(购自Qiagen), 按照试剂盒操作说明提取上清中的病毒RNA,通过实时定量RT-PCR检测病毒RNA拷贝数。结果如 图4所示,从中可以看出,WT在小鼠肺中能增殖到108.4拷贝数/ml,而DEL-7aa的滴度为107.5拷贝 数/ml,降低约8倍。该结果显示,与WT相比,DEL-7aa在小鼠肺中的复制能力显著降低,表明S 蛋白中7个氨基酸的缺失显著降低了病毒在小鼠肺中的复制效率。
实施例4
本实施例用于说明灭活的SARS-CoV-2缺失突变株DEL-7aa能够为小鼠提供有效的免疫保护。
将β-丙内脂以1:3000的体积比加入含有SARS-CoV-2缺失突变株DEL-7aa的细胞培养上清(其 中DEL-7aa的滴度为20000000PFU/ml),置4℃处理16h。再通过分子筛和亲和纯化层析获取灭活 病毒颗粒,进一步与铝佐剂(氢氧化铝)混合,制备获得灭活病毒制剂。将灭活病毒以1.25ug/只和 2.5ug/只的剂量,经肌肉注射途径免疫4周龄BALB/c雌鼠,免疫后第14天,再以相同剂量加强免疫 一次。同时设立PBS组作为对照,以与灭活病毒制剂等量的PBS对该组小鼠进行给药。首次免疫后 第30天,经滴鼻途径接种新冠病毒株p6(60000PFU/只)至各组小鼠。于感染后第5天取小鼠肺组 织和气管。用1ml DMEM将肺组织(约0.1g)和气管组织(约0.03g)重悬并研磨,7000rpm离心 10min,留取组织研磨液上清。使用病毒核酸提取试剂盒Viral RNA mini(购自Qiagen),按照试剂 盒操作说明提取上清中的病毒RNA,通过实时定量RT-PCR检测病毒RNA拷贝数。结果如图5所示, 从中可以看出,1.25ug和2.5ug组的小鼠肺组织中的病毒核酸分别比PBS组降低约1000倍和3000倍, 气管中的病毒核酸分别降低10倍和1000倍,呈现出明显的保护效果。这说明本发明提供的减毒株 DEL-7aa具有制备用于预防新冠肺炎的疫苗制品的前景。
实施例5
本实施例用于说明SARS-CoV-2缺失突变株DEL-7aa能够为地鼠提供有效的免疫保护。
将104PFU和106PFU的SARS-CoV-2缺失突变株DEL-7aa经滴鼻途径接种6-8周龄的地鼠, 同时设立PBS组作为对照。于接种后28天采血,通过空斑法测定血清中的SARS-CoV-2中和抗体的 滴度(半数空斑减少中和试验,PRNT50)。具体步骤如下,将Vero细胞以200000个细胞/孔的密度 铺于24孔板,置于37℃,5%CO2培养箱培养16h以上,至细胞长满单层(90-100%覆盖度);将免 疫血清置于56℃灭活30min,以3倍比的梯度制备血清稀释液,与等体积的SARS-CoV-2悬液混合 (终浓度为250PFU/ml),并用PBS替代病毒悬液作为阴性对照组,置于37℃,5%CO2培养箱孵 育60min;将病毒/血清混合液加至铺于24孔板中的Vero细胞(250ul/孔),置于37℃,5%CO2培 养箱孵育60min,期间每20min晃动培养板1次,确保混合液与细胞充分结合;移去病毒/血清混合 液,将含1%低熔点琼脂糖的细胞维持液加至细胞板(500ul/孔),室温静置10min至凝固,置于37℃, 5%CO2培养箱培养72h;将4%甲醛加入细胞板(500ul/孔),室温固定30min以上;移去4%甲醛 及琼脂糖盖,PBS清洗细胞孔1次;将结晶紫加入细胞孔(300ul/孔),室温染色30min,移去结晶 紫,PBS清洗细胞孔1次,移去PBS后在吸水纸上拍干残留液体;计数各稀释度组空斑,按照Spearman-Karber法(HubertJ.1984.Spearman-Karber method,p65–66.In Bioassay,2nd ed.Hunt Publishing,Dubuque,IA.)计算PRNT50
进一步于接种后30天经滴鼻途径感染野生型SARS-CoV-2,于感染后第5天取地鼠肺组织,用 1ml DMEM将肺组织(约0.1g)重悬并研磨,7000rpm离心10min,留取组织研磨液上清。使用病 毒核酸提取试剂盒Viral RNA mini(购自Qiagen),按照试剂盒操作说明提取上清中的病毒RNA, 通过实时定量RT-PCR检测病毒RNA拷贝数。结果如图6和图7所示,接种了缺失突变株DEL-7aa 的地鼠血清中的中和抗体滴度的几何平均值(GMT)分别为776和933,攻毒后PBS组地鼠的肺组 织中的病毒核酸含量为109.64RNA拷贝数/g,而免疫组地鼠的肺中未检测到病毒核酸。上述结果表 明,SARS-CoV-2缺失突变株DEL-7aa接种地鼠后能产生高水平的中和抗体,并能够为地鼠提供有效 的免疫保护。

Claims (10)

1.一株SARS-CoV-2减毒株,其特征在于,相比于野生型SARS-CoV-2,所述减毒株的基因组RNA对应的cDNA具有自5’末端起23597-23617位核苷酸的缺失。
2.根据权利要求1所述的减毒株,其中,所述减毒株的基因组RNA对应的cDNA如核苷酸序列SEQ ID NO:1所示。
3.一种包含SARS-CoV-2减毒株的基因组RNA对应的cDNA的DNA分子,其特征在于,相比于野生型SARS-CoV-2,所述减毒株的基因组RNA对应的cDNA具有自5’末端起第23597-23617位核苷酸的缺失。
4.根据权利要求3所述的DNA分子,其中,所述cDNA的序列如核苷酸序列SEQ ID NO:1所示。
5.权利要求1或2所述的减毒株和/或权利要求3或4中所述的DNA分子在治疗和/或预防新冠肺炎中的应用。
6.权利要求1或2所述的减毒株和/或权利要求3或4中所述的DNA分子在研究和/或制备SARS-CoV-2病毒疫苗中的应用。
7.一种疫苗组合物,其特征在于,所述疫苗组合物中含有活性成分和辅料,所述活性成分包括权利要求1或2所述的减毒株和/或权利要求3或4中所述的DNA分子。
8.根据权利要求7所述的疫苗组合物,其中,所述活性成分为灭活后的所述减毒株和/或所述DNA分子;
和/或,所述活性成分为减活后的所述减毒株和/或所述DNA分子。
9.根据权利要求7或8所述的疫苗组合物,其中,所述灭活的方式选自甲醛灭活和/或β-丙内酯灭活;
和/或,所述减活的方式选自连续传代和/或基因工程改造。
10.根据权利要求7-9中任意一项所述的疫苗组合物,其中,所述辅料选自:吸附剂、防腐剂、稳定剂和乳化剂中的至少一种。
