Abstract

本发明公开了小麦TaDCL4基因及其在花粉育性中的应用。本发明是通过将构建的具有敲除DCL4基因功能的pBUE411‑DCL4双元载体转入小麦内,沉默小麦中DCL4基因的表达,可以获得花粉败育的小麦植株,验证小麦TaDCL4基因在花粉败育中的功能,了解小麦中DCL4基因在phasiRNA合成路径中是如何具体发挥作用和行使其生物学功能。

技术领域
本发明涉及小麦TaDCL4基因及其在花粉育性中的应用,属于基因工程领域。
背景技术
小麦在遇到温度过低、或者干旱等不良气象条件通常会导致花粉母细胞不能正常减数分裂,例如当花粉母细胞进行减数分裂时,如遇16℃以下低温或17℃持续一段时间,细胞分裂被抑制,就会产生大量败育花粉,以致形成大量的空壳和瘪粒。或者如果遇严重干旱,细胞质粘性增高,妨碍正常减数分裂的进行,也会产生大量的败育花粉。这些都会对小麦的产量产生不良影响。
对花粉败育在分子层面的研究有利于了解花粉败育的内在原因,从而减少其发生。在植物中phasiRNA主要参与植物的生长发育、生殖发育和抗逆反应等方面(Deng etal.2018)。在小麦幼穗和花药组织中存在大量的21-nt和24-nt的phasiRNA(phased,secondary,small interfering RNA),在不同发育时期的雄蕊组织中phasiRNA呈现动态的表达,表达高峰期出现在花粉母细胞减数分裂的前后(Zhang et al.2020)。探究在phasiRNA合成路径中是具体发挥作用和行使其生物学功能的基因,可以帮助对花粉败育小麦植株的研究。
发明内容
本发明克服了上述现有技术的不足,提供小麦TaDCL4基因及其在花粉育性中的应用。本发明是通过将构建的具有敲除TaDCL4基因功能的pBUE411-DCL4双元载体转入小麦内,沉默小麦中TaDCL4基因的表达,可以获得花粉败育的小麦植株,验证小麦TaDCL4基因在花粉败育中的功能。

进一步的,上述方法中所述降低或沉默小麦中小麦TaDCL4基因的表达:设计靶向TaDCL4基因的sgRNA,设计sgRNA的扩增引物进行PCR扩增,利用扩增产物和载体构建具有敲除TaDCL4基因功能的pBUE411-DCL4双元载体,利用农杆菌介导将上述双元载体转化入植物中,降低或沉默小麦TaDCL4基因的表达,即可改变小麦育性。

本发明通过特异性引导单链sgRNA的设计,构建了可以实现TaDCL4基因体内编辑的表达载体,可以敲除小麦TaDCL4基因。小麦TaDCL4基因在小麦中位于第二号染色体的2A,2B和2D上,分别命名为TaDCL4-2A、TaDCL4-2B和TaDCL4-2D。其基因组序列在2A、2B和2D上的全长分别为28817、31860和26787个碱基,这三个部分同源基因均由25个外显子和24个内含子组成。TaDCL4-2A、TaDCL4-2B和TaDCL4-2D分别含4872、5160和4878个碱基的开放阅读框,分别编码一段含1624、1720和1626个氨基酸残基的多肽链。这三个部分同源基因之间编码区的相似性非常高,这一特征为利用基因编辑技术同步沉默上述三个位点的TaDCL4基因提供了理论依据。
小麦TaDCL4基因CRISPR/Cas9载体,可以对TaDCL4基因的2A、2B和2D基因组上的三个拷贝同时进行编辑,从而引起该基因发生移码突变,导致该基因部分或者全部功能的丧失。
有益效果:
在实际应用中,通过一个基因转化过程,就可实现基因组水平TaDCL4基因的沉默,是利用基因工程技术沉默TaDCL4基因的有力工具。通过沉默TaDCL4基因即可直接定向诱导小麦花粉败育。

具体实施方式
为了使本技术领域人员更好地理解本申请中的技术方案,下面结合实施例对本发明作进一步说明,所描述的实施例仅是本申请一部分实施例,而不是全部,本发明不受下述实施例的限制。
以下的实施例便于更好地理解本发明,但并不限定本发明。下述实施例中的实验方法,如无特殊说明,均为常规方法。下述实施例中所用的试验材料,如无特殊说明,均为自常规生化试剂商店购买得到的。以下实施例中的定量试验,均设置三次重复实验,结果取平均值。PCR扩增所需的高保真酶、DNA片段连接所需的T4连接酶、酶切片段回收所需的凝胶回收试剂盒以及质粒提取试剂盒均购自大连宝生物公司。质粒提取试剂盒购自天根生物,培养基配制所需的无机盐购自国药集团,维生素和抗生素以及激素购自Sigma公司。植物CRISPR/Cas9基因编辑载体为pBUE411,含有小麦U3启动子TaU3,用以启动sgRNA,Cas9p模拟了禾本科植物基因具有5’端GC含量较高的特征,是设计合成的植物优化密码子基因。本实验室所用的大肠杆菌菌株是E.coli DH5α。
T4连接酶、DNA Marker DL2000等试剂购自Takara公司;FastPfu、2*Taq Mix、DH5α等购自北京全式金公司;限制性内切酶BsaI-HF购自NEB公司;所使用的引物由青岛擎科梓熙生物技术有限公司合成,序列如下:

小麦品种JW1是山东省农科院作物所自行选育的具有良好组织培养能力的新种质,公众可从山东省农业科学院作物研究所获得。
质粒pBUE411(17430bp)由中国农业大学孙其信课题组提供;公众可从中国农业大学获得。
实验例1表达载体的构建
1.靶向DCL4的sgRNA的设计
小麦DCL4基因的序列如SEQ ID NO.1-3所示,靶向DCL4基因的sgRNA序列为GACGTGATGTCTGCATCTTC,该序列后三位的序列标记为PAM序列。通过网站CRISPRdirect(http://crispr.dbcls.jp/)在DCL4基因的编码区寻找1个适合的打靶位点,在PAM结构前找到20bp序列片段设定为靶序列,sgRNA序列选定为GACGTGATGTCTGCATCTTC。
2.sgRNA的退火及双链的形成
DCL4基因的sgRNA的2条oligo是由青岛擎科梓熙生物技术有限公司合成,其中sgRNA的寡核苷酸对应的是DCL4-gR1-TaU3-F和DCL4-gR1-TaU3-R(表1),引物中的下划线碱基部分是与pBUE411载体中的序列匹配。分别将sgRNA的2条oligo进行磷酸化,直接退火形成双链,体系为:DCL4-gR1-TaU3-F(10μM):4μL,DCL4-gR1-TaU3-R(10uM):4μL,10×T4 PNKbuffer:1.5μL,PNK:1μL,ATP:1μL,ddH2O补足15μL。程序在PCR仪中按下列条件运行:37℃,30min;95℃,5min;ramp to 25℃at 5℃/min(0.08℃/s)。或者是沸水中煮5min,之后自然冷却至室温。
3.pBUE411载体的线性化
用BsaI的内切酶酶切pBUE411载体3h如图1所示,1为pBUE411用BsaI酶切;2为DL2000 Marker;3为1kb Marker,电泳后回收线性载体片段,回收含有所述启动子A、所述终止子A、所述启动子B、所述终止子B的载体片段;所述启动子A的核苷酸序列如SEQ ID NO.7所示;所述启动子B的核苷酸序列如SEQ ID NO.8所示;所述终止子A的核苷酸序列如SEQ IDNO.9所示;所述终止子B的核苷酸序列如SEQ ID NO.10所示。
4.pBUE411载体与sgRNA的连接反应
连接反应体系为:5×ligation Buffer 2μL,annealed oligo duplex 4μL,pBUE411/BsaI 2ul(100ng),T4 ligase 1μL,ddH2O补足10μL,25℃30min进行连接反应。
5.转化验证
将连接产物转化大肠杆菌,重组质粒经转化到DH5α感受态细胞,之后于LB(kan)平板上培养至克隆长出后,挑单克隆进行菌液PCR鉴定及测序,引物用的是pBUE411-F和pBUE411-R。在靶序列上游检测到了TaU3启动子序列,说明sgRNA表达盒构建成功,并成功的组装进入pBUE411双元表达载体,证明了TaDCL4的CRISPR/Cas9基因编辑载体构建成功。
实验例2基因编辑载体的转化普通小麦
1.培养基配制:见文献Kan Wang(ed.),Agrobacterium Protocals:Volume 1,Methods in Molecular Biology,vol.1223 DOI10.007/978-1-4939-1695-5_15,SpringScience+Businedd Media New York 2015
2.农杆菌转化:取授粉15天左右的小麦穗子,取粒剥胚。在试验前一天农杆菌悬浮液摇菌,160r,28度培养24小时,穗子准备好后,开始准备农杆菌悬浮液取1ml菌液于1.5ml离心管中,加入1.4ul乙酰丁香酮(0.1M)混匀。加入准备好的菌液侵染5分钟后放到共培培养基上,23度暗培养3天。共培后放到休息培养基上暗培养5天,25度。将愈伤转移至筛选培养基1上。用封口膜封好培养皿,在25.5度培养箱中暗培养2周。将愈伤切割后转移到筛选培养基2上。
用封口膜封好培养皿,在25.5度培养箱中暗培养2周。愈伤切割筛选2周后,表现有抗性的愈伤转移到再生培养基上。抗性愈伤一般有绿芽或者绿点,或者有美丽的米黄色球状结构。
糊状的和褐色的愈伤不要转移。有增生的愈伤可以再切成更小的愈伤。来自同一个愈伤的小块应该再摆到同一条线上。注意愈伤的方向,例如,绿芽和绿点朝上。
封好培养皿,放到25度培养箱中光照(16h)培养2周。再生2周后,将健康成长的小苗转移到新的抗性再生小盒里。待苗长到一定大小可以取样检测。
3.转基因苗的突变体检测
3.1 T0代转基因株系阳性鉴定及突变体筛选
由于此次转化所用载体上T-DNA区域有cas9、bar和gRNA三个表达框,其中bar基因的表达检测已经非常成熟,已经有商业化的检测试剂条,样品经过粗磨后用试剂条在10分钟内就可以判断是否带有bar基因,比PCR扩增快速高效。因此,我们以未转基因植株作为阴性对照,利用bar基因检测试剂盒quickstixTM对转基因小麦T0植株进行检测,具体操作如下:
取转基因苗3-5cm,放入1.5m离心管中,用研磨棒研磨后加入Buffer 500μL,插入Bar试纸条,静置5min,根据试条显示带数纪录数据,2条带表示阳性,1条带代表阴性。上述试剂盒购自麦蒂森科技有限公司。
筛选阳性转基因苗子结果如图2所示,样品1-8为T0代再生苗,9为阴性对照,10为阳性对照,其中样品3-8出现两条带,与阳性对照10结果一致,为阳性苗;1-8分别代表DCL4-01,-02,-03,-04,-05,06,-07,-08。
3.2 T0代转基因植株DCL4基因的特异性扩增和突变体鉴定
目标基因编辑是否成功需要测序进行鉴定,本实验采用天津诺禾致源公司生产的Hi-TOM基因编辑位点检测试剂盒。该试剂盒通过PCR法自动完成高通量建库过程,并用Hi-TOM在线软件直接解析出多样品多位点的变异信息。利用靶向序列两侧的特异性引物(表1中的Primer-F和Primer-R)对DCL4进行扩增,扩增产物建库后送到诺禾致源测序。目的基因小麦DCL4基因的野生型核苷酸序列(包括TaDCL4-2A、TaDCL4-2B和TaDCL4-2D)如SEQ IDNO.1-3所示,其推导的氨基酸序列如下所示:

经比对,DCL4-07在TaDCL4-2A的CDS序列的+207-208位缺失了两个碱基TG,造成CDS区从第7-354位的核酸序列不能翻译成氨基酸序列,即与野生型序列相比,蛋白质序列缺失3-118位氨基酸序列;DCL4-07在TaDCL4-2B的CDS序列的+495-496位缺失了两个碱基TG,造成CDS区从第4-354位的核酸序列不能翻译成氨基酸序列,即与野生型序列相比,蛋白质序列缺失2-348位氨基酸序列;DCL4-07在TaDCL4-2D的CDS序列的+213-214位缺失了两个碱基TG,造成CDS区从第4-357位的核酸序列不能翻译成氨基酸序列,即与野生型序列相比,蛋白质序列缺失2-119位氨基酸序列。
第一轮PCR反应体系:以转pBUE411-DCL4基因的小麦植株叶片DNA为模板1μL,试剂盒中的2×Taq Master Mix 10μL,Primer-F和Primer-R(表1)(10μM)各0.5μL,Nuclease-free Water补足体积至20μL。PCR反应条件为:94℃变性2min;94℃变性30s,65℃复性30s,72℃延伸20s,共33个循环;最后72℃延伸5min。PCR结束后取5μL琼脂糖凝胶电泳检测PCR产物,确保目标产物存在且特异性良好。
之后进行第二轮PCR反应,试剂盒中的Hi-TOM Mix 12μL,以第一轮PCR产物为模板加入1μL,Nuclease-free Water补足体积至20μL。PCR反应程序:94℃变性2min;94℃变性30s,57℃复性30s,72℃延伸25s,共33个循环;最后72℃延伸5min。
4、dcl4基因编辑株系后代表型检测
4.1 dcl4基因编辑株系后代穗部表型检测
挑选dcl4基因编辑株系7和株系8的后代材料和未转基因株JW1材料,进行了温室种植。在dcl4基因编辑材料中,在T0代中没有观察到不育的表型。在T1代第7株系的11颗苗中,有3颗表现为完全不育,第8株系的23颗苗中,有5颗表现为完全不育。dcl4不育突变体的花药表型非常类似,与对照JW1相比,比较瘦小(图3中的A的右侧花药),散粉后籽粒不发育(图3中的B的右侧)。dcl4不育突变体株系的穗子与对照JW1相比变短(图3中的E的右侧穗子)。除此之外,个别不育株系次孽的小穗发育异常,穗子明显变短(图3中的F右侧的穗子),小穗数减少且颖壳褪化为芒状(图3中的C和D)。
4.2 dcl4基因编辑株系后代花粉表型检测
对照JW1的花粉,用碘化钾染色后,在显微镜下可观察到黑紫色的饱满的圆形颗粒(图4中的A)。与对照相比,dcl4不育突变体的花粉用碘化钾染色后,多数颗粒表面凹陷、不饱满,呈黄色(图4中的B),这样的花粉没有受精能力,花粉表现为败育,导致籽粒灌浆不能进行。从花粉的数量上,dcl4不育突变体的花粉量明显的少于对照(图4中的A-B)。
4.3 dcl4基因编辑株系后代花药表型检测
对约1mm的dcl4不育突变体的花药进行电镜半薄切片的观察,取样时期大概在中央胼胝体时期,这个时期绒毡层细胞变大为明显的一层细胞。图5中的(A)为正常小麦花药(Browne et al 2018),图5中的(B)dcl4不育突变体的花药。图5中的MMC指MicrosporeMother Cells;图5中的CC指Central Callose;图5中的SP指Sporogenous Tissue;图5中的StR为Stomium Region;图5中的V指Vascular Region;图5中的E指Epidermis;图5中的En为Endothecium;图5中的ML为Middle Layer;图5中的T指Tapetum。与正常小麦花药相比(图5中的A),发现dcl4突变体的四个药室发育不一致,有一个药室发育明显比其它三个发育慢,并且有的药室的绒毡层细胞变的非常细瘦(图5中的B)。这说明TaDCL4基因可能影响到了药室的整体发育和绒毡层细胞的发育,从而造成后续花粉粒的败育。
4.4 dcl4基因编辑突变体影响到21-nt小分子RNA的合成
目前,dcl4不育突变体材料四分体时期的幼穗进行了小分子RNA测序。分析发现,突变体材料中21-nt小分子RNA在数量和占总小分子RNA的比例上都显著少于野生型JW1(图6)(Fisher’s exactly test,P-value<2.2e-16)。这说明DCL4基因在小麦中影响了21-nt小分子RNA的生物合成。

Claims (5)

1.小麦TaDCL4基因在小麦花粉败育中的应用,其特征在于,降低或沉默小麦中小麦TaDCL4-2A、TaDCL4-2B和TaDCL4-2D基因的表达, 上述TaDCL4-2A的核苷酸序列如SEQ IDNO.1,上述TaDCL4-2B的核苷酸序列如SEQ ID NO.2,上述TaDCL4-2D的核苷酸序列如SEQ IDNO.3。
2.一种改变小麦育性的方法,其特征在于,降低或沉默小麦中小麦TaDCL4基因的表达,以获得花粉败育的小麦植株;所述小麦TaDCL4基因在小麦中位于第二号染色体的2A,2B和2D上,分别命名为TaDCL4-2A、TaDCL4-2B和TaDCL4-2D;TaDCL4-2A的核苷酸序列如SEQ IDNO.1,上述TaDCL4-2B的核苷酸序列如SEQ ID NO.2,上述TaDCL4-2D的核苷酸序列如SEQ IDNO.3;
所述降低或沉默小麦中小麦TaDCL4基因的表达指:设计靶向TaDCL4基因的sgRNA,所述TaDCL4基因的sgRNA序列如序列SEQ ID NO.4所示;
设计sgRNA的扩增引物进行PCR扩增,利用扩增产物和载体构建具有敲除TaDCL4基因功能的pBUE411-DCL4双元载体,利用农杆菌介导将上述双元载体转化入植物中,降低或沉默小麦TaDCL4基因的表达,即可改变小麦育性。
3.如权利要求2所述的方法,其特征在于,所述的sgRNA的扩增引物为DCL4-gR1-TaU3-F和DCL4-gR1-TaU3-R,DCL4-gR1-TaU3-F的核苷酸序列如SEQ ID NO.5,DCL4-gR1-TaU3-R的核苷酸序列如SEQ ID NO.6所示。
4.如权利要求2所述的方法,其特征在于,所述的载体指pBUE411载体。
5.如权利要求2所述的方法,其特征在于,所述的pBUE411-DCL4双元载体的核苷酸序列如SEQ ID NO.11所示。
