Abstract

本发明公开了一种与非洲稻落粒相关的插入缺失片段及其应用。本发明提供了用于鉴定或辅助鉴定水稻落粒性的成套引物,由引物对1(SEQ ID No.3和SEQ ID No.4)和引物对2(SEQ ID No.5和SEQ ID No.6)组成。本发明在非洲栽培稻中发现包含有SH3基因在内的45k插入缺失片段(SEQ ID No.1的第161‑45560位)与非洲稻落粒程度密切相关。该插入缺失片段未缺失类型的落粒性大于插入缺失片段缺失类型的落粒性。本发明对于筛选和培育落粒性适中的非洲稻新品种具有重要意义。

Description

与非洲稻落粒相关的插入缺失片段及其应用
技术领域
本发明属于植物基因工程领域,涉及一种与非洲稻落粒相关的插入缺失片段及其应用。
背景技术
稻属(Oryza L.)含有两个栽培种,即亚洲栽培稻(O.sativa L.)和非洲栽培稻(Oryza glaberrima Steud.),它们分别独立起源于亚洲和非洲。亚洲栽培稻产量高,在世界各地广泛种植,而非洲栽培稻产量较低,仅限于西非地区。
非洲栽培稻是大约3000年前独立起源于非洲的栽培稻,和亚洲栽培稻是由不同的祖先物种驯化而来。16世纪中叶,葡萄牙人便将亚洲栽培稻引入西非地区,从而导致非洲栽培稻的物种急剧减少,所以现在非洲栽培稻的种植面积远小于亚洲栽培稻。目前,亚洲栽培稻已在全球范围内广泛种植,为全球近一半人口提供食物来源。非洲栽培稻主要分布于非洲西部,是当地主要的粮食作物之一,对非洲的文明和经济起到了积极的作用。然而,与亚洲栽培稻相比,非洲栽培稻的相关研究十分匮乏,对非洲栽培稻的群体遗传结构和进化历史知之甚少。
由于非洲栽培稻具有生长快、耐贫瘠、耐干旱、生产投入低等特点,所以在特殊生态环境中有一定的生产优势。因此,进一步加深对非洲栽培稻的研究对于提高非洲栽培稻的产量具有重要作用。
落粒性是与水稻生产密切相关的重要性状之一,太易落粒或太难落粒的水稻品种都不宜在生产上应用。与水稻落粒性相关分子标记及其基因的发掘将为了解水稻人工驯化积累新素材,也为育种应用提供新的基因资源。
发明内容
本发明的目的是提供一种与非洲稻落粒相关的插入缺失片段及其应用。
第一方面,本发明要求保护一种用于鉴定或辅助鉴定水稻落粒性的成套引物。
本发明所提供的成套引物对由引物对1和引物对2组成:
所述引物对1为如下(a1)-(a3)中任一所示的引物对:
(a1)由SEQ ID No.3所示的单链DNA和SEQ ID No.4所示的单链DNA组成的引物对;
(a2)由将SEQ ID No.3和SEQ ID No.4经过一个或几个核苷酸的取代和/或缺失和/或添加后所得序列所示的两条单链DNA分子组成的,且与(a1)中所述引物对功能相同的引物对;
(a3)由经SEQ ID No.1的第161-45560位所示核苷酸序列设计所得的引物对,且与(a1)中所述引物对功能相同的引物对。
所述引物对2为如下(b1)-(b3)中任一所示的引物对:
(b1)由SEQ ID No.5所示的单链DNA和SEQ ID No.6所示的单链DNA组成的引物对;
(b2)由将SEQ ID No.5和SEQ ID No.6经过一个或几个核苷酸的取代和/或缺失和/或添加后所得序列所示的两条单链DNA分子组成的,且与(b1)中所述引物对功能相同的引物对;
(b3)由经SEQ ID No.2所示核苷酸序列设计所得的引物对,且与(b1)中所述引物对功能相同的引物对。
第二方面,本发明要求保护一种用于鉴定或辅助鉴定水稻落粒性的引物对。
本发明所提供的用于鉴定或辅助鉴定水稻落粒性的引物对,为前文所述成套引物中的所述引物对1或所述引物对2。
在第一方面和第二方面中,所述引物对1和所述引物对2中的两条引物既可以分别单独包装,也可以等摩尔混合包装。
第三方面,本发明要求保护一种用于鉴定或辅助鉴定水稻落粒性的试剂盒。
本发明所提供的用于鉴定或辅助鉴定水稻落粒性的试剂盒中除了含有前文所述的成套引物或引物对外,还含有dNTP和DNA聚合酶。
所述试剂盒中的各物质可分别单独包装。
第四方面,本发明要求保护一种与水稻落粒性相关的分子标记。
本发明所提供的与水稻落粒性相关的分子标记,具体为SEQ ID No.1的第161-45560位所示的DNA分子。
第五方面,本发明要求保护前文所述的成套引物或引物对或试剂盒或分子标记在鉴定或辅助鉴定水稻落粒性中的应用。
第六方面,本发明要求保护一种鉴定或辅助鉴定待测水稻落粒性的方法。
本发明所提供的鉴定或辅助鉴定待测水稻落粒性的方法,具体可包括如下步骤:检测待测水稻的基因组中是否含有DNA片段甲,然后按照如下确定所述待测水稻的落粒性:含有所述DNA片段甲的水稻的落粒性为落粒;不含有所述DNA片段甲的水稻的落粒性为不落粒。在水稻种子成熟时,穗部籽粒脱落数占穗粒数总数的80%或以上,其表型为落粒,其余为不落粒。
其中,所述DNA片段甲具体为SEQ ID No.1的第161-45560位所示DNA片段。
进一步地,所述“检测待测水稻的基因组中是否含有DNA片段甲”的方法可为如下任一:
(A)包括如下步骤:用前文所述的成套引物中的所述引物对1和所述引物对2分别对待测水稻的基因组DNA进行PCR扩增,得到各自引物对对应的PCR扩增产物;检测所述PCR扩增产物;
若所述引物对1的PCR扩增产物含有大小为503bp的片段,且所述引物对2的PCR扩增产物不含有大小为2193bp的片段,则所述待测水稻含有所述DNA片段甲;若所述引物对1的PCR扩增产物不含有大小为503bp的片段,且所述引物对2的PCR扩增产物含有大小为2193bp的片段,则所述待测水稻不含有所述DNA片段甲。
(B)包括如下步骤:用前文所述的成套引物中的所述引物对1对待测水稻的基因组DNA进行PCR扩增,得到PCR扩增产物;检测所述PCR扩增产物;
若所述引物对1的PCR扩增产物含有大小为503bp的片段,则所述待测水稻含有所述DNA片段甲;若所述引物对1的PCR扩增产物不含有大小为503bp的片段,则所述待测水稻不含有所述DNA片段甲。
(C)包括如下步骤:用前文所述的成套引物中的所述引物对2对待测水稻的基因组DNA进行PCR扩增,得到PCR扩增产物;检测所述PCR扩增产物;
若所述引物对2的PCR扩增产物不含有大小为2193bp的片段,则所述待测水稻含有所述DNA片段甲;若所述引物对2的PCR扩增产物含有大小为2193bp的片段,则所述待测水稻不含有所述DNA片段甲。
其中,所述大小为503bp的片段具体为SEQ ID No.1的第20975-21447位所示DNA片段。所述大小为2193bp的片段具体为SEQ ID No.2的第8-2200位所示DNA片段。
第七方面,本发明要求保护前文所述的成套引物或引物对或试剂盒或分子标记或方法在水稻育种中的应用。
在第一至七方面中,所述水稻均可为非洲稻。在本发明的具体实施方式中,所述水稻具体为表1中所示的57份非洲稻品种。
实验证明,本发明在非洲栽培稻中发现包含有SH3基因在内的45k插入缺失片段(SEQ ID No.1的第161-45560位)与非洲稻落粒程度密切相关。该插入缺失片段未缺失类型的落粒性大于插入缺失片段缺失类型的落粒性。本发明对于筛选和培育落粒性适中的非洲稻新品种具有重要意义。

下述实施例中所用的材料、试剂等,如无特殊说明,均可从商业途径得到。
pCAMBIA1300载体:记载于“Zhu Zuofeng,Tan Lubin,Fu Yongcai,Liu Fengxia,Cai Hongwei,Xie Daoxin,Wu Feng,Wu Jianzhong,Matsumoto Takashi,SunChuanqing.Genetic control of inflorescence architecture during ricedomestication.Nature Commun,2013,4:2200doi:10.1038/ncomms3200.”一文,公众可从申请人处获得,仅可用于重复本发明实验使用。
非洲稻品种IRGC104165、非洲野生稻W1411和表1中非洲稻品种:其中“PI”编号开头的非洲栽培稻可以从美国农业部获得,其他编号可以从国际水稻研究所(网址:http://irri.org/)获得。
实施例1、调控非洲稻落粒基因的定位及插入缺失片段的确定
非洲野生稻W1411与非洲稻品种IRGC104165(图1)杂交构建了一个包含168个单株的F2分离群体。在这个F2群体中,落粒性都与分子标记RM5626与MR81紧密连锁,最终将SH3基因定位在这两个标记之间。然后将分离群体扩大到2650个单株,并根据标记RM5626与MR81之间的序列设计引物,最终将SH3基因定位到分子标记SNP29与SNP31这两个标记之间(图2)。在非洲栽培稻IRGC104165中,这两个标记之间的物理距离为17kb,在网站http://www.softberry.com/上根据非洲栽培稻IRGC96717(CG14)序列预测,该区间没有候选基因。在非洲野生稻W1411中,这两个标记之间的物理距离为63kb,与IRGC104165相比,这个区间有一个45kb片段的插入,在网站http://www.softberry.com/上根据非洲野生稻W1411序列预测,在这63kb的区间内有6个开放阅读框ORF,通过RT-PCR分析表明,在这6个ORF中只有ORF3在控制种子落粒性的离层部位表达,因此ORF3为SH3的候选基因,控制非洲栽培稻的落粒性状。
非洲野生稻W1411的SH3基因的基因组序列如SEQ ID No.7所示。对非洲野生稻W1411和非洲栽培稻品种IRGC104165的SH3基因附近区段测序发现,非洲栽培稻品种IRGC104165相对于非洲野生稻W141缺失了一个包含SH3基因在内的大小为45kb的插入缺失片段(SEQ ID No.1的第161-45560位)。具体试验方案如下:
一、引物设计
以非洲野生稻品种W1411的基因组为模板,设计如下引物对P1F/P1R。
P1F:5’-caattgccatttgcttaatactctt-3’;
P1R:5’-tgcatgcatacgatcactca-3’。
其中P1F对应SEQ ID No.1中第20975-20999位,P1R对应SEQ ID No.1中第21458-21477位,扩增片段大小为503bp。
以非洲栽培稻品种IRGC104165的基因组为模板,设计如下引物对P2F/P2R。
P2F:5’-ggagaagacgagctcacattg-3’;
P2R:5’-aattgatctgattcctgtga-3’。
其中P2F对应SEQ ID No.2中第8-28位,P2R对应SEQ ID No.2中第2181-2200位,扩增片段大小为2193bp。
以非洲野生稻品种W1411和非洲栽培稻品种IRGC104165的基因组为模板,分别以引物对P1F/P1R和P2F/P2R进行扩增,分别获得长度约为503bp和2193bp的片段。
二、PCR鉴定
将步骤一扩增得到的PCR产物进行琼脂糖凝胶电泳。
鉴定结果如图3所示,泳道1和4为DNA Marker III(北京拓英坊科技有限公司产品),目的条带大小分别为503bp和2193bp。泳道2和5为非洲野生稻W1411,泳道3和6为非洲栽培稻品种IRGC104165,泳道2和3为引物对P1F/P1R扩增产物,泳道5和6为引物对P2F/P2R扩增产物。实验结果表明,插入缺失片段(SEQ ID No.1的第161-45560位)未缺失的W1411可用引物对P1F/P1R扩增出条带,而用引物对P2F/P2R不可扩增出条带;插入缺失片段缺失的IRGC104165用引物对P1F/P1R不可扩增出条带,而用引物对P2F/P2R可扩增出条带。
实施例2、插入缺失片段在鉴定现有非洲稻品种落粒上的应用
一、实验材料
利用来源分布于非洲西部多个国家的57个非洲稻品种为实验材料(具体见表1),鉴定插入缺失片段在非洲稻落粒选择上的应用。
二、实验方法
将各供试植株单株挂牌取样后,提取其基因组DNA并以其为模板,用引物对P1F/P1R和引物对P2F/P2R分别进行PCR扩增,得到PCR产物后进行琼脂糖凝胶电泳,根据结果按照如下方法确定待测单株的基因型:若用引物对P1F/P1R可扩增出503bp大小条带(SEQ IDNo.1的第20975-21477位),用引物对P2F/P2R未扩增出可见条带,则该该待测单株为插入缺失片段未缺失基因型;若用引物对P1F/P1R未扩增出条带,用引物对P2F/P2R扩增出2193bp大小条带(SEQ ID No.2的第8-2200位),则该该待测单株为插入缺失片段缺失基因型。

同时,待非洲稻成熟后,考查并统计各单株的落粒性。在种子成熟时,穗部籽粒脱落数占穗粒数总数的80%或以上,认为其表型为落粒,其余为不落粒。
三、实验结果
结果如表1所示,可见:在所有的57份非洲栽培稻中,该插入缺失片段基因型均为缺失,且它们对应的落粒表型为不落粒。该结果表明在这57份非洲栽培稻中插入缺失片段为缺失的基因型对应的落粒性表型均为不落粒。

Claims (2)

1.一种鉴定或辅助鉴定非洲稻落粒性的方法,包括如下步骤:检测待测水稻的基因组中是否含有DNA片段甲,然后按照如下确定所述待测水稻的落粒性:含有所述DNA片段甲的水稻的落粒性为落粒;不含有所述DNA片段甲的水稻的落粒性为不落粒;
所述DNA片段甲为SEQ ID No.1的第161-45560位所示DNA片段;
所述“检测待测水稻的基因组中是否含有DNA片段甲”的方法包括如下步骤:用引物对1和引物对2分别对待测水稻的基因组DNA进行PCR扩增,得到各自引物对对应的PCR扩增产物;检测所述PCR扩增产物;
所述引物对1为由SEQ ID No.3所示的单链DNA和SEQ ID No.4所示的单链DNA组成的引物对;
所述引物对2为由SEQ ID No.5所示的单链DNA和SEQ ID No.6所示的单链DNA组成的引物对;
若所述引物对1的PCR扩增产物含有大小为503bp的片段,且所述引物对2的PCR扩增产物不含有大小为2193bp的片段,则所述待测水稻含有所述DNA片段甲;若所述引物对1的PCR扩增产物不含有大小为503bp的片段,且所述引物对2的PCR扩增产物含有大小为2193bp的片段,则所述待测水稻不含有所述DNA片段甲。
