La présente invention concerne l'identification d'une bactérie présentant un intérêt particulier comme probiotique et son utilisation dans l'alimentation humaine ou pour le traitement ou la prévention de pathologie inflammatoire.

Description

Utilisation d'une souche de Roseburia intestinalis pour la prévention et le traitement de l'inflammation de l'intestin
DOMAINE TECHNIQUE
La présente invention se rapporte au domaine de la santé et concerne plus particulièrement une nouvelle souche de bactérie utile pour le confort du tractus digestif et/ou pour la prévention et/ou le traitement des troubles intestinaux, notamment l'inflammation intestinale.
ARRIERE PLAN TECHNOLOGIQUE
Les maladies inflammatoires chroniques de l’intestin (MICI) sont des maladies dont le mécanisme physiopathologique est caractérisé par une inflammation exacerbée de la muqueuse intestinale. Cette inflammation peut être induite par une activation du système immunitaire intestinal et déclenchée par des facteurs génétiques et/ou environnementaux.
Les MICI sont le plus souvent diagnostiquées chez des sujets jeunes âgés de 20 à 30 ans mais peuvent survenir à tout âge ; 15 % des cas concernent des enfants. Leur fréquence varie considérablement d’un pays à l’autre et les taux les plus importants sont retrouvés dans les pays industrialisés, notamment en Europe et aux Etats-Unis. En France, environ 5 nouveaux cas de maladie de Crohn (MC) et autant de rectocolites hémorragiques (RCH) (les 2 principales formes de MICI) sont diagnostiqués chaque année pour 100 000 habitants.
Face aux formes sévères de MICI, différents traitements permettent aujourd'hui aux patients de traiter les poussées symptomatiques, et dans une moindre mesure de les espacer, comme les anti- inflammatoires, les corticoïdes, les immunosuppresseurs, les biothérapies et la chirurgie.
Les Maladies Inflammatoires Chroniques de l'Intestin (MICI) peuvent être liées à états dysbiotiques du microbiote intestinal, à l’origine du développement d’états inflammatoires. En effet, dans les situations de dysbiose ou de symbiose perturbée, les fonctions du microbiote intestinal peuvent être perdues ou dérangées, augmentant la sensibilité aux pathogènes, induisant un dérèglement du système immunitaire, altérant les profils métaboliques ou induisant des signaux pro inflammatoires pouvant entraîner une auto-immunité, une inflammation locale ou systémique. D'autres travaux ont montré que ces dérégulations du microbiote intestinal pourraient provenir de la présence de bactéries pathogènes non caractérisées à ce jour, ou encore de la présence d'un sous-groupe de bactéries non pathogènes qui le deviendraient sous l'influence de paramètres environnementaux et/ou biotiques.
Décrit comme « un organe additionnel » et composé de plus de 500 espèces bactériennes différentes, majoritairement des Firmicutes et Bacteroidetes, le microbiote intestinal peut également jouer un rôle bénéfique pour l'hôte en exerçant de nombreuses fonctions biologiques, telles que l'aide à la digestion, à l'absorption des nutriments et à la métabolisation des substrats, la lutte contre les pathogènes, notamment une résistance à la colonisation, le maintien d’un épithélium intestinal ou encore la mise en place et l'homéostasie des réponses immunitaires. L'utilisation de souches probiotiques permet d'influencer la composition et l'activité du microbiote afin de renforcer son action bénéfique.
De nombreux microorganismes ont déjà été décrits dans la littérature pour leurs applications bénéfiques chez l'homme sur le tractus digestif et ont été utilisées en tant qu'agents probiotiques. Ces micro-organismes appartiennent essentiellement aux bactéries du genre Bacillus, Bifidobacterium, Enterococcus, Lactobacillus, Streptococcus et Pediococcus, et aux levures du genre Saccharomyces ou Kluyveromyces. Certains de ces microorganismes font habituellement partie de la communauté microbienne intestinale alors que d'autres n’en sont pas des hôtes habituels. Ces microorganismes probiotiques sont administrés sous une forme vivante ou inactivée chez l'Homme ou l'animal pour leur rôle prophylactique et/ou thérapeutique de troubles et/ou maladies intestinales. En effet, il a été montré que certains des effets bénéfiques associés à des souches probiotiques pouvaient être obtenus même en l’absence de bactéries vivantes, et étaient attribuables à certaines fractions bactériennes ou à des fractions actives de leurs surnageants de culture.
Parmi ces micro-organismes, on peut notamment citer les bactéries Roseburia spp. qui sont sous- représentées dans un contexte inflammatoire (Doré et al, 2017, Thérapie, 1-19) et dont l'utilisation comme probiotique a été suggérée pour restaurer une flore bénéfique (Tamanai-Shacoori et al, 2017, Future Microbiol., 12, 157-170). Les brevets US 2016/0235792 et WO 2017/035188 décrivent un grand nombre de micro-organismes qui présenteraient potentiellement des propriétés anti inflammatoires, parmi lesquels se trouvent Roseburia spp. et en particulier Roseburia intestinalis.
Cependant, les probiotiques classiques actuellement présents sur le marché, tels que les Lactobacillus et le Bifidobacterium, bien qu'ayant démontré leur capacité à maintenir la rémission dans les MICI, n'ont pas montré d'efficacité dans la maladie active. Malgré la diversité de micro organismes dont l'utilisation en tant que probiotique est en cours de développement, il reste un besoin de mettre à disposition de nouveaux traitements des désordres ou maladies gastro intestinales inflammatoires.
RESUME DE L'INVENTION
Face au problème de santé posé par les désordres ou maladies gastro-intestinales inflammatoires, et en particulier les MICI, les inventeurs ont développé une souche de bactérie Roseburia intestinalis présentant des caractéristiques particulièrement intéressantes. Cette souche est dépourvue d'un prophage particulier identifié par les inventeurs, ce prophage ayant la capacité d'être excisé, activé et d'induire la lyse de la bactérie, mais également la capacité de lyser la souche bactérienne lysogène, dans le milieu intestinal. Par ailleurs, cette bactérie Roseburia intestinalis ne comprenant pas ce prophage est également résistante à une infection par ce phage ultravirulent, ce qui est particulièrement surprenant. En effet, une bactérie ne présentant pas cette séquence aurait dû au contraire montrer une propension plus élevée à être sensible au phage plutôt que d'être résistante, car l'intégration d'un phage sous forme de prophage rend généralement les bactéries résistantes à la superinfection. Ainsi, il était tout à fait surprenant qu'une bactérie curée de son prophage, telle que le propose l'invention, demeure résistante à l'infection par celui-ci.
Un aspect de la présente invention concerne une souche de Roseburia intestinalis curée d'un prophage particulier, notamment ne contenant pas une séquence de phage de SEQ ID No.l ou une séquence présentant au moins 75 % d'identité avec cette séquence.
Particulièrement, ladite souche de bactérie Roseburia intestinalis est résistante à un phage comprenant la SEQ ID No.l ou une séquence présentant au moins 75 % d'identité avec celle-ci.
L'invention est ainsi relative à une souche de Roseburia intestinalis déposée le 23 mars 2018 à la Collection DSMZ sous le numéro DSM32783 ou une souche de Roseburia intestinalis présentant au moins 99 % d'identité avec le génome de la souche DSM32783.
L'invention concerne en outre une composition pharmaceutique, nutraceutique ou alimentaire comprenant une souche de Roseburia intestinalis selon l'invention.
La composition peut comprendre la bactérie Roseburia intestinalis selon l'invention sous forme vivante ou inactivée.
Cette composition peut comprendre en outre un ou plusieurs prébiotiques ; et/ou un ou plusieurs probiotiques tels que Bacteroides ovatus, Bacteroides fragilis, Bacteroides intestinalis , Bacteroides vuigatus, Bacteroides caccae, Bacteroides massiiiensis, Parabacteroides diastasonis, Odoribacter splanchnicus , Faecalibacterium prausnitzii , Escherichia coii, Ruminococcus gnavus, Fusobacterium necrogenes, Bifidobacterium infantis, Bifidobacterium animalis, Bifidobacterium breve, Bifidobacterium iactis, Bifidobacterium longum, Bifidobacterium bifidum , Lactobacillus rhamnosus, Lactobacillus heiveticus, Lactobacillus delbrueckii Lactobacillus fermentum, Lactobacillus casei, Lactobacillus paracasei, Lactobacillus bulgaricus , Lactobacillus acidophilus , Lactobacillus johnsonii, Lactobacillus plantarum , Lactobacillus reuteri, Lactobacillus saiivarius, Streptococcus thermophilus , Bacillus clausii Enterococcus faecium, et des combinaisons de celles-ci ; et ou un ou plusieurs agents thérapeutiques tels que des anti-inflammatoires, des antibiotiques, des agents antipyrétiques, des agents antiémétiques, des agents antihistaminiques, des vitamines, des agents antispasmodiques, des agents antiulcéreux ou des combinaisons de ceux-ci. Particulièrement, cette composition est pour une utilisation en tant que médicament, préférentiellement en tant que médicament anti-inflammatoire, notamment pour le traitement et/ou la prévention des désordres ou maladies gastro-intestinales.
De préférence, les désordres ou maladies gastro-intestinales sont des pathologies ou troubles des intestins caractérisés par un état inflammatoire, plus particulièrement des maladies inflammatoires chroniques intestinales telles que les maladies inflammatoires chroniques de l'intestin (MICI); les troubles fonctionnels digestifs (TFD), le syndrome du côlon irritable (IBS), la colite, le trouble inflammatoire de l'intestin, la maladie de Crohn, la rectocolite hémorragique, la pouchite, la dyspepsie fonctionnelle, la constipation fonctionnelle, la colite virale, bactérienne, fongique et parasitaire; la colite induite par des agressions environnementales ou causée par ou associée à un régime thérapeutique, tel que administration de NSAIDS, chimiothérapie, radiothérapie, antibiotique; la colite ulcéreuse, la colite muqueuse, la colite collagène, la colite dans des conditions telles que la maladie granulomateuse chronique, une diverticulose, la maladie coeliaque, la sprue coeliaque; les allergies alimentaires; la gastrite; la gastro-entérite à rotavirus, la diarrhée aquatique aiguë tropicale, la «diarrhée du voyageur» , la colite causée par Clostridium difficile, les infections dues à Cryptosporidium parvum, à Salmonelle ou à Shigella, les douleurs abdominales, le syndrome douloureux épigastrique, le syndrome de détresse postprandiale, et le reflux gastro-intestinal (RGO), l'iléite, la dermatite atopique et l'asthme, de préférence la rectocolite hémorragique et la maladie de Crohn.
Particulièrement, cette composition est destinée à être administrée par voie entérale, de préférence par voie orale ou rectale, en particulier par voie orale.
Un autre aspect de l'invention concerne une composition pour une utilisation selon l'invention, dans laquelle la composition est utilisée en combinaison avec un ou plusieurs prébiotiques ; et/ou un ou plusieurs probiotiques tels que Bacteroides ovatus, Bacteroides fragiiis, Bacteroides intestinaiis, Bacteroides vulgatus , Bacteroides caccae, Bacteroides massiiiensis, Parabacteroides diastasonis, Odoribacter splanchnicus, Faecalibacterium prausnitzii , Escherichia coii, Ruminococcus gnavus, Fusobacterium necrogenes, Bifidobacterium infantis, Bifidobacterium animalis, Bifidobacterium breve, Bifidobacterium iactis, Bifidobacterium longum, Bifidobacterium bifidum , Lactobacillus rhamnosus, Lactobacillus heiveticus, Lactobacillus delbrueckii , Lactobacillus fermentum, Lactobacillus casei, Lactobacillus paracasei, Lactobacillus bulgaricus , Lactobacillus acidophilus , Lactobacillus johnsonii, Lactobacillus plantarum , Lactobacillus reuteri, Lactobacillus saiivarius, Streptococcus thermophilus , Bacillus clausii , Enterococcus faecium, et des combinaisons de celles-ci ; et ou un ou plusieurs agents thérapeutiques tels que des anti-inflammatoires, des antibiotiques, des agents antipyrétiques, des agents antiémétiques, des agents antihistaminiques, des vitamines, des agents antispasmodiques, des agents antiulcéreux ou des combinaisons de ceux- ci.
Est également décrite ici une utilisation non thérapeutique de la souche selon l'invention ou de la composition selon l'invention, pour améliorer le confort et/ou le bien être gastro-intestinal.
DESCRIPTION DES DESSINS

DESCRIPTION DETAILLEE DE L'INVENTION
Introduction
La présente invention concerne une souche de Roseburia intestinalis dépourvue d'un prophage particulier identifié par les inventeurs, ce prophage étant activé dans des conditions intestinales et entraînant la diminution du nombre de Roseburia intestinalis. En outre, la souche est résistante à une infection par ce phage. Une telle souche de Roseburia intestinalis est utile en tant que médicament car elle est capable de maintenir un niveau stable de colonisation intestinal, en étant protégée d'une lyse provoquée par les phages, soit initialement portés par la bactérie (prophage), soit produits par les bactéries endogènes comprenant le prophage, soit provenant de l'environnement extérieur par ingestion.
La présente invention concerne encore plus particulièrement une souche de Roseburia intestinalis déposée le 23 mars 2018 à la Collection DSMZ (Deutsche Sammlung von Mikroorganismen und Zellkulturen) sous le numéro DSM32783, ainsi que des souches de Roseburia intestinalis présentant au moins 99 % d'identité avec le génome de la souche DSM32783. Elle concerne leurs utilisations en tant que probiotique dans une composition pharmaceutique, nutraceutique ou alimentaire mais également en tant que médicament, alicament ou aliment fonctionnel, de préférence comme agent anti-inflammatoire. Ainsi, ces souches peuvent être utilisées pour la préparation d'un médicament ou alicament destiné au traitement et/ou à la prévention des désordres ou maladies gastro intestinales, notamment caractérisés par un état inflammatoire. Les cellules bactériennes de cette nouvelle souche de bactérie peuvent être utilisées pour améliorer le confort et/ou le bien être gastro-intestinal.
Définitions
Les termes « microbiote » ou « microbiome » utilisés ci-après sont interchangeables et désignent le contenu génétique de la communauté de micro-organismes qui survient (de manière durable ou transitoire) chez et sur un sujet, typiquement un mammifère tel qu’un animal ou un humain, comprenant des eucaryotes, des archées, des procaryotes et des virus, dans lequel le "contenu génétique" comprend l’ADN génomique, l’ARN ribosomique, l’épigénome, les plasmides et tous les autres types d’informations génétiques du microbiote. Préférentiellement, ces termes font référence ici à des bactéries du microbiome intestinal humain ou animal. Tel qu'utilisé ici, le terme "bactérie" désigne tout micro-organisme procaryote existant sous la forme d'une cellule unique, dans un groupe ou dans un agrégat de cellules individuelles. Le terme "bactérie" englobe toutes les variantes de bactéries (par exemple, les bactéries endogènes ou les bactéries environnementales), plus particulièrement les bactéries du microbiome humain ou animal, notamment le microbiome intestinal. Les bactéries de la présente invention appartiennent aux subdivisions bactériennes Gram-positives, particulièrement du genre Roseburia et de l'espèce Roseburia intestinalis.
Tels qu’ils sont utilisés ici, les termes "phage" ou "bactériophage" sont utilisés de manière interchangeable et se réfèrent à une particule de phage fonctionnelle comprenant un acide nucléique encapsidé dans une enveloppe protéique ou une capside. Le terme désigne également des parties du phage, comprenant, par exemple une tête ou une queue, ou un ensemble de composants de phagiques, qui fournissent sensiblement la même activité fonctionnelle. De préférence, le phage est un phage tempéré pouvant s'insérer dans le génome bactérien sous la forme d'un prophage.
Le terme « phagique » fait référence à toute entité, molécule, composant ou séquence nucléique ou protéique relatif aux phages.
L'expression « résistante aux phages » ou « résistance aux phages » réfère à la capacité des bactéries à empêcher l'infection et/ou à limiter les effets de l'infection causée par un phage par rapport à une bactérie y étant sensible. Notamment, la résistance au phage d'une bactérie peut être déterminée par la mise évidence de l'acquisition d'un spacer supplémentaire dans le système CRISPR de type II suivant la méthode décrite dans l'exemple 3.
Tel qu’utilisé ici, les termes « désordre » ou « trouble » sont interchangeables et font référence à un organe, une partie, une structure ou un système du corps qui fonctionne incorrectement. De préférence, le terme « trouble » désigne un trouble de santé, par exemple perturbant les fonctions physiques ou mentales normales. Préférentiellement, le terme trouble désigne une inflammation ou un inconfort intestinal qui affecte les animaux et/ou les humains.
Tel qu’utilisé ici, le terme «maladie» fait référence à un organe, une partie ou une structure non fonctionnel(le) ou fonctionnant anormalement, résultant par exemple d’erreurs génétiques ou de développement d’infection, de poisons, de déficience nutritionnelle ou de déséquilibre, de toxicité ou de facteurs environnementaux défavorables. De préférence, le terme maladie désigne les conséquences d’une dysbiose ou d'une infection bactérienne qui affectent les animaux et/ou les humains. Dans un mode de réalisation particulier, le terme maladie désigne les conséquences d’une dysbiose ou d'une infection bactérienne qui affectent l'intestin d'animaux et/ou d'humains. Le terme "inflammation gastro-intestinale", tel qu'utilisé ici, se réfère à l'inflammation d'une couche mucosale ou de tous les tissus du tractus gastro-intestinal, et englobe les états inflammatoires aigus et chroniques. L'inflammation aiguë est généralement caractérisée par une courte période d'apparition et d'infiltration ou d'afflux de neutrophiles. L'inflammation chronique est généralement caractérisée par une période de survenue plus longue, dure plus longtemps (par exemple, de plusieurs jours, semaines, mois ou années), et est associée à l'infiltration ou l'afflux de cellules mononucléaires. L'inflammation chronique peut aussi être caractérisée par des périodes d'apparition spontanée et de rémission spontanée. Ainsi, les sujets souffrant d'une inflammation gastro-intestinale chronique peuvent nécessiter une longue période de surveillance, d'observation ou de soins. Les "états inflammatoires gastro-intestinaux chroniques" (également appelés "maladies inflammatoires gastro-intestinales chroniques") ayant une telle inflammation chronique comprennent, mais sans s'y limiter, une maladie inflammatoire de l'intestin (IBD), une colite induite par des agressions environnementales (par exemple les gastrites chroniques dues à la bactérie Hélicobacter pylori) et d'autres formes d'inflammation gastro-intestinale causée par un agent infectieux ou par une dysbiose du microbiome gastro-intestinal. Certains troubles gastro intestinaux affectent toutes les parties du tractus gastro-intestinal. Par « tractus gastro-intestinal » ou « tube digestif » ou « appareil digestif », on entend l'ensemble des éléments impliqués dans la digestion, à savoir la bouche, l'œsophage, l'estomac, l'intestin grêle, le côlon et le rectum. La "couche muqueuse du tractus gastro-intestinal" inclut la muqueuse de l'intestin (y compris l'intestin grêle et le gros intestin), le rectum, la muqueuse de l'estomac (gastrique) et la cavité buccale.
Le terme « dysbiose » se réfère à un état du microbiome d'une zone corporelle telle que l'intestin, y compris des surfaces de muqueuse dans lesquelles la diversité et/ou la fonction normale du réseau écologique est perturbée. Toute perturbation d’un état sain du microbiome peut être considérée comme une dysbiose, même si une telle dysbiose n’entraîne pas d'altération détectable de la santé de l'hôte. Alternativement, un état de dysbiose peut être un état pathologique ou un état empêchant le rétablissement du sujet. La dysbiose peut être due, par exemple, à une diminution de la diversité ou à la prolifération d’un ou de plusieurs pathogènes, ou à des modifications environnementales.
Le terme "pathogène" fait référence à une bactérie ou à tout autre organisme ou entité capable de provoquer ou d’influencer une maladie, un trouble ou une condition d’un organisme hôte contenant l’organisme ou entité. Ce terme comprend également une bactérie ou un autre organisme qui, lorsque son écologie est perturbée, est capable de causer une maladie, un trouble ou une condition d’un organisme hôte contenant l’organisme ou l’entité; par exemple, lorsque certaines conditions génétiques et/ou environnementales sont présentes chez un sujet. Le terme "traitement" se rapporte ici à l'obtention d'un effet pharmacologique et/ou physiologique souhaité. L'effet peut être prophylactique en termes de prévention totale ou partielle d'une maladie ou d'un symptôme et/ou peut être thérapeutique en termes de guérison partielle ou complète d'une maladie et/ou d'un effet indésirable attribuable à la maladie. Le terme « traitement » tel qu'utilisé ici couvre tout traitement d’une maladie chez un mammifère, en particulier chez un humain, pour : réduire l’incidence et/ou le risque de rechute de la maladie pendant une période sans symptômes; soulager ou réduire un symptôme de la maladie; empêcher la maladie de se produire chez un sujet qui peut être prédisposé à la maladie mais qui n’a pas encore été diagnostiqué comme l’ayant; inhiber la maladie, c'est-à-dire stopper son développement (par exemple, réduire le taux de progression de la maladie); réduire la fréquence des épisodes de la maladie; et soulager la maladie, c'est-à-dire provoquer une régression totale ou partielle de la maladie.
L'expression "quantité thérapeutiquement efficace", telle qu’utilisée ici, se réfère à une quantité qui résulte en une amélioration de l'état d'un organe ou d'un sujet, ou en une diminution de la maladie, du trouble ou des symptômes de la maladie ou du trouble en question.
Les termes «individu», «hôte», «sujet» et «patient», sont utilisés ici de manière interchangeable, et désignent un mammifère, plus particulièrement un sujet animal, comme un animal domestique ou un animal d'élevage, et plus particulièrement encore un humain. Le sujet peut souffrir d’une dysbiose, incluant, mais sans s’y limiter, une inflammation du tractus gastro-intestinal ou une infection due à un pathogène gastro-intestinal.
Telle qu’utilisée ici, une "composition pharmaceutique" désigne une préparation d’un ou plusieurs des agents actifs avec d’autres composants chimiques optionnels tels que des supports physiologiquement appropriés et/ou des excipients. Le but d’une composition pharmaceutique est de faciliter l’administration de l’agent actif à un organisme. Les compositions de la présente invention peuvent se présenter sous une forme appropriée pour toute voie d’administration ou d’utilisation conventionnelle. La composition pharmaceutique selon l'invention englobe les compositions pharmaceutiques utilisées en médecine humaine et les compositions pharmaceutiques utilisées en médecine animale, c'est à dire les compositions vétérinaires. Dans un mode de réalisation, la composition pharmaceutique comprend en outre un véhicule pharmaceutiquement acceptable.
Tel qu’utilisé ici, les termes « support pharmaceutiquement acceptable » ou « excipient pharmaceutiquement acceptable » ou « véhicule pharmaceutiquement acceptable » sont interchangeables et comprennent tous composés ou combinaisons de composés qui sont connus de l’homme de l’art comme étant utiles dans la formulation de compositions pharmaceutiques ou vétérinaires. Dans le contexte de la présente invention, on entend par « physiologiquement acceptable » ou « pharmaceutiquement acceptable », tout milieu ou additif qui n'interfère pas avec l'efficacité de l'activité biologique du principe actif (ici, les bactéries probiotiques), et qui n'est pas excessivement toxique pour le patient ou sujet, aux concentrations auxquelles il est administré et/ou qui ne produisent pas de réaction indésirable lorsqu'elles sont administrées à un humain ou à un animal. Un véhicule, un support ou un excipient physiologiquement acceptable peut être approprié à l'administration aux humains et/ou aux animaux (en particulier aux mammifères).
Le terme "médicament", tel qu'utilisé ici, englobe des médicaments à usage humain et animal en médecine humaine et vétérinaire et fait référence à toute substance acceptable sur le plan pharmacologique qui procure un effet thérapeutique et/ou bénéfique. Le terme "médicament" utilisé ici n'est pas nécessairement limité aux substances nécessitant une autorisation de mise sur le marché, mais peut comprendre des substances qui peuvent être utilisées dans les cosmétiques, les nutraceutiques et les remèdes naturels.
Le terme « nutraceutique » tel qu'utilisé ici et fait référence à une composition ou produit fabriqué à partir de substances alimentaires, mais rendu disponible sous forme de comprimé, de poudre, de potion ou d’autre formes médicinales habituellement non associées à des aliments, et ayant un effet physiologique bénéfique ou protecteur contre des troubles ou maladies animales ou humaines.
Les termes "aliment", "produit alimentaire" et "denrée alimentaire" sont utilisés de manière interchangeable ici et comprennent, en plus des aliments couramment consommés par les humains et les animaux domestiques, des aliments fonctionnels et des alicaments. Tel qu'utilisé ici, le terme « additif alimentaire » se réfère à une composition qui est destinée à être mélangée avec un ou plusieurs autres aliments avant d'être administrée à un sujet. Plus particulièrement, la composition selon l'invention peut être un additif alimentaire probiotique, en particulier un additif probiotique tel qu'autorisé par la directive européenne 70/524/EC ou le règlement 1831/2003/EC. Par « complément alimentaire », est entendu ici toute composition qui est formulée et administrée séparément d'autres aliments et a pour but de complémenter les apports nutritionnels d'un sujet ayant une forme acceptable sur le plan pharmacologique, notamment sous forme d’aliment diététique, de complémentation orale, de produit d’hygiène, de denrée alimentaire ou diététique à des fins médicales, ou dispositif médical, ou toute autre forme adaptée bien connue de l’homme du métier. Plus particulièrement, la composition selon l'invention peut être un complément alimentaire probiotique.
Le terme « aliment fonctionnel » ou « alicament », fait référence ici à un aliment conventionnel faisant partie de l'alimentation normale et procurant des bienfaits physiologiques et/ou réduisant le risque de maladies ou de troubles et/ou réduisant les symptômes y étant associés, au-delà des nutriments traditionnels qu'il contient.
Tel qu'utilisé ici, un "prébiotique" se réfère à un ingrédient qui permet d'induire des changements spécifiques, à la fois dans la composition et/ou l’activité dans le microbiome gastro-intestinal, pouvant conférer des avantages à l’hôte. Un prébiotique peut être un aliment ou une boisson comestible ou un ingrédient de ceux-ci. Les prébiotiques peuvent inclure un ingrédient fermenté, des hydrates de carbone complexes, des acides aminés, des peptides, des minéraux ou d’autres composants nutritionnels essentiels pour la survie de la composition bactérienne contenue par exemple dans un probiotique. Un prébiotique est habituellement un glucide non digestible tel qu’un oligo ou polysaccharide, ou un alcool de sucre, qui n’est pas dégradé ou absorbé dans le tube digestif supérieur, en particulier en l'absence de micro-organismes intestinaux. De préférence, les prébiotiques selon l'invention sont tels que définis dans l'Arrêté du 26 septembre 2016 établissant la liste des substances à but nutritionnel ou physiologique autorisées dans les compléments alimentaires et les conditions de leur emploi.
Tel qu’utilisé ici, le terme "probiotique" se réfère à des microbes, en particulier des bactéries, vivants ou inactivés qui, lorsqu'ils sont pris en quantités adéquates, a un effet bénéfique sur l'organisme hôte, par exemple en renforçant l'écosystème intestinal. Ces compositions sont avantageuses en ce qu'elles sont appropriées pour une administration aux humains et à d'autres sujets mammifères. Les probiotiques peuvent comprendre une population bactérienne ou fongique non pathogène, par exemple une population bactérienne immunomodulatrice, telle qu'une population bactérienne anti-inflammatoire, avec ou sans un ou plusieurs prébiotiques. Les substances probiotiques contiennent un nombre suffisamment élevé de micro-organismes probiotiques vivants et actifs qui peuvent exercer une action équilibrante sur la flore intestinale par colonisation directe. Il est à noter que, aux fins de la présente description, on entend par probiotique toute forme biologiquement active de probiotique, de préférence mais non limitativement, les lactobacilles, bifidobactéries, streptocoques, entérocoques, propionibactéries ou saccaromycètes mais encore d'autres microorganismes constituant la flore intestinale normale, ou encore des fragments de la paroi bactérienne ou de l'ADN de ces microorganismes. De préférence, les probiotiques selon l'invention sont tels que définis par l'Organisation des Nations unies pour l’alimentation et l’agriculture (FAO) et l'Organisation Mondiale de la Santé (OMS) dans la Consultation mixte d'experts FAO/OMS sur l'évaluation des propriétés sanitaires et nutritionnelles des probiotiques dans les aliments, y compris le lait en poudre contenant des bactéries lactiques vivantes réalisée en 2001. Dans un aspect particulier, on entend par « bactérie probiotique » des bactéries du genre Roseburia, plus particulièrement de l'espèce Roseburia intestinalis. Telle qu'utilisée ici, l'expression "bactérie probiotique inactivée" désigne des bactéries probiotiques qui sont inactivées de telle manière que les bactéries conservent un effet bénéfique dans le traitement d'un trouble chez un individu, par exemple un trouble inflammatoire gastro-intestinal et/ou un trouble allergique et/ou une infection microbienne. Les bactéries probiotiques viables sont généralement trouvées dans le tractus gastro-intestinal dans le cadre de la flore normale chez les individus en bonne santé. Les bactéries probiotiques à utiliser dans une formulation de sujet sont généralement non pathogènes et non toxigènes lorsqu'elles sont viables, par exemple, les bactéries appropriées pour une utilisation selon l'invention sont non pathogènes et non toxiques avant même l’inactivation. Les bactéries probiotiques inactivées de la présente invention n’entraînent typiquement pas de réponse immunitaire à un antigène des bactéries probiotiques, et ne provoquent typiquement pas une réponse immunitaire qui fournit une protection contre les bactéries probiotiques. Les bactéries probiotiques inactivées de la présente invention sont de manière préférée des bactéries du genre Roseburia, plus particulièrement de l'espèce Roseburia intestinalis.
Tel qu’utilisé ici, le terme "comprenant" ou "comprend" est utilisé en référence à des substances, composés ou procédés qui sont essentiels à l’invention, mais qui sont ouverts à l’inclusion d’éléments non spécifiques, essentiels ou non. L'utilisation de "comprenant" indique l'inclusion plutôt que la limitation.
Le terme "et/ou" tel qu'il est utilisé ici doit être considéré comme une description spécifique de chacune des deux caractéristiques ou composants spécifiés, avec ou sans l'autre. Par exemple, «A et/ou B» doit être considéré comme une divulgation spécifique de chacun des éléments suivants: (i) A, (ii) B et (iii) A et B, comme si chacun d'eux était présenté individuellement.
Le terme "environ" tel qu'utilisé ici en relation avec toutes les valeurs (incluant les extrémités inférieures et supérieures de plages numériques) signifie toute valeur ayant une variation acceptable t allant jusqu'à +/- 10% (par exemple, +/- 0,5% , +/- 1%, +/- 1,5%, +/- 2%, +/- 2,5%, +/- 3%, +/- 3,5%, +/- 4%, +/- 4,5% , +/- 5%, +/- 5,5%, +/- 6%, +/- 6,5%, +/- 7%, +/- 7,5%, +/- 8%, +/- 8,5%, + / - 9%, +/- 9,5%). L'utilisation du terme "environ" au début d'une liste de valeurs modifie chacune d'entre elles (c'est-à-dire "environ 1, 2 et 3" se réfère à environ 1, environ 2 et environ 3). En outre, lorsqu'une liste de valeurs est décrite (par exemple environ 50%, 60%, 70%, 80%, 85% ou 86%), la liste inclut toutes ses valeurs intermédiaires et fractionnaires (par exemple 54% ou 85,4%).
SOUCHE BACTERIENNE
La souche bactérienne selon l'invention est une souche de bactérie du genre Roseburia, plus particulièrement de l'espèce Roseburia intestinalis ne contenant pas une séquence phagique d'un phage particulier identifié par les inventeurs, de séquence SEQ ID No.l ou une séquence présentant au moins 75 % d'identité avec cette séquence. En particulier, la souche ne comprend pas de séquence comprenant la ou une séquence présentant au moins 75, 80, 85, 90, 95, 96, 97, 98 ou 99 % d'identité avec la SEQ ID No.l.
Dans un mode de réalisation particulier, la bactérie selon l'invention a été curée de ce prophage. Ainsi, les séquences phagiques pouvant être identifiées par exemple grâce au logiciel PHASTER dans le génome de la bactérie ont ensuite été supprimées du génome bactérien de la souche en question. De préférence, cette bactérie curée du prophage est en outre résistante à une infection par celui-ci.
La présence de séquence phagique peut être déterminée sur la base de séquences codantes présentes dans les bactéries, notamment sur le génome des bactéries ou sur les éléments génétiques extrachromosomiques ou mobiles (également appelés génome accessoire) des bactéries qui incluent, mais sans s’y limiter, les plasmides, les transposons, les séquences de cassette chromosomique et d’îlots génomiques. On considérera que la bactérie est dépourvue de la séquence phagique si son génome ou son génome accessoire tel que décrit ci-dessus ne contient pas la séquence codant pour la SEQ ID No.l ou une séquence présentant au moins 75, 80, 85, 90, 95, 96, 97, 98 ou 99 % d'identité avec celle-ci.
La présence ou l'absence de cette séquence chez une bactérie peut être testée par une quelconque méthode connue de l'homme du métier. Par exemple, une sonde peut être définie pour s'hybrider spécifiquement avec la séquence de SEQ ID No.l ou une séquence complémentaire de celle-ci. Alternativement, la présence de cette séquence peut être détectée par séquençage total ou partiel. Enfin, un couple d'amorce peut être défini de sorte à détecter la présence de cette séquence par la détection d'un amplicon par PCR. Plus spécifiquement, la méthode détaillée dans l'exemple 3 peut être mise en oeuvre pour détecter la présence ou l'absence de cette séquence de SEQ ID No.l.
De manière préférée, la souche bactérienne selon l'invention est résistante à un phage, particulièrement à un phage comprenant la SEQ ID No.l ou une séquence présentant au moins 75, 80, 85, 90, 95, 96, 97, 98 ou 99 % d'identité avec celle-ci. Selon un aspect particulier, le phage est un variant ou un mutant du phage comprenant la SEQ ID No. 1. Par « variant » ou « mutant », on entend une séquence polypeptidique ou protéique qui diffère de celle d’une séquence de référence (encore appelée « séquence parente ») par au moins une modification ou mutation d'un nucléotide ou d’un acide aminé. Par ce terme, on entend de préférence un phage ayant une homologie ou une similarité de séquence avec la séquence SEQ ID No. 1, de préférence ledit variant conservant l’activité biologique du phage de SEQ ID No. 1, en particulier sa capacité à infecter et/ou lyser au moins une souche de bactérie du genre Roseburia. Tel qu’utilisé ici, le terme "mutation" comprend des mutations naturelles ou induites, comprenant au moins des altérations comprenant des délétions, des insertions, des substitutions connues de l'homme de l'art, y compris une modification génétique introduite dans une séquence de nucléotides ou d'acides aminés. Par exemple, un variant présente au moins environ 70%, 80%, 85%, 90%, 95%, 98% ou 99% d'homologie ou d'identité de séquence avec la séquence de référence, en particulier la séquence de SEQ ID No. 1 et présente une activité biologique sensiblement équivalente à celle-ci.
Selon un aspect particulier, le variant du phage de SEQ ID No. 1 comprend les mutations G27340A et G27430C et/ou l'insertion des nucléotides TCGCGCCA en position 24667 et/ou l'insertion des nucléotides GTGCTTGCGAG en position 44973 de la SEQ ID No. 1. De préférence, le variant comprend les mutations A27348G et C27468G au niveau de la SEQ ID No. 1 ; ou l'insertion des nucléotides TCGCGCCA en position 24667 et des nucléotides GTGCTTGCGAG en position 44973 de la SEQ ID No. 1.
Particulièrement, la souche selon l'invention ne subit pas le cycle d'infection du phage, notamment telle que l'insertion en tant que prophage et/ou l'étape de lyse bactérienne.
La capacité de résistance d'une souche bactérienne curée d'un prophage à ce même phage est particulièrement intéressante et surprenante dans la mesure où le phénomène de résistance aux phages chez des bactéries ayant intégré un prophage identique est largement décrit, alors que l'absence de séquence phagique chez une bactérie est généralement indicatrice de sensibilité à ce phage. En effet, lors de l'intégration d'un prophage dans le génome bactérien, un mécanisme d'immunité préserve la bactérie d'une surinfection du même phage alors que cette même bactérie est sensible au phage en question en absence de prophage.
La souche selon l'invention a été déposée le 23 mars 2018 sous le Traité de Budapest auprès de la Collection DSMZ (Leibniz Institute DSMZ (Deutsche Sammlung von Mikroorganismen und Zellkulturen) - Collection allemande de microorganismes et de cultures cellulaires - Inhoffenst^e 7B, 38124 Braunschweig, Allemagne) sous le n° DSM32783.
Cette souche a été identifiée pour ses nombreux avantages et notamment sa capacité à résister à l'infection d'un phage et à induire des effets bénéfiques sur le tractus digestif humain, en particulier l'intestin. Des tests ont par ailleurs permis de démontrer l'effet anti-inflammatoire in vivo de cette bactérie Roseburia intestinalis, notamment une diminution de moitié de l'inflammation du gros intestin et du colon par rapport à la protection conférée par la souche de Roseburia intestinalis Ll- 82 (DSM-14610 ; NCBI : NZ_ABYJ00000000.2).
Il est entendu que la présente invention concerne également toute bactérie issue d'une souche de Roseburia intestinalis selon l'invention, en particulier les bactéries issues d'une souche de Roseburia intestinalis selon l'invention présentant des modifications génétiques introduites naturellement lors des divisions cellulaires ou par l'utilisation d'outils d'ingénierie génétique.
L’invention englobe également l’utilisation de mutants ou d'homologues de l'espèce de la souche bactérienne décrite ci-dessus. Les termes « homologue » ou « mutant » sont interchangeables et réfèrent à une souche bactérienne ayant une homologie ou une identité de séquence avec la séquence nucléotidique de la souche bactérienne parente (la séquence de référence). Ceci inclut des souches bactériennes dérivées ayant au moins 99% d'identité avec la séquence nucléotidique du génome de la souche n° DSM32783. Les mutants peuvent être obtenus par des techniques de génie génétique permettant d’inférer l’altération du matériel génétique des souches de l’invention ou d’inférer une recombinaison du matériel génétique des souches de l’invention avec d’autres molécules. Typiquement, afin d’obtenir de telles souches mutantes, l’homme du métier peut utiliser des techniques de mutagenèse standard telles qu’un rayonnement UV ou une exposition à des produits chimiques mutagènes. Tel qu’utilisé ici, le terme "mutations" comprend des mutations naturelles ou induites, comprenant au moins des altérations de base simples comprenant des délétions, des insertions, des substitutions connues de l’homme de l’art, y compris une modification génétique introduite dans une séquence de nucléotides ou d’acides aminés.
Selon un aspect particulier, la bactérie selon l'invention ne comprend pas la séquence de SEQ ID No. 13.
APPLICATIONS
Compositions pharmaceutiques, nutraceutique ou alimentaire
La bactérie Roseburia intestinalis selon l'invention ou un mutant ou homologue de celle-ci peut être incluse dans une composition pharmaceutique, nutraceutique ou alimentaire. La composition selon l'invention est de préférence une composition probiotique pharmaceutique, nutraceutique ou alimentaire.
Les bactéries contenues dans la composition selon l'invention peuvent être vivantes ou inactivées. De préférence, les bactéries contenues dans la composition sont sous forme vivante. Elles peuvent notamment être sous une forme hydratée, lyophilisée, congelée ou toute autre forme leur permettant d'être administrées vivantes au sujet. Dans le cas où les souches sont sous forme lyophilisée, celles-ci peuvent être administrées telles quelles ou après reprise dans un véhicule physiologiquement acceptable approprié. De la même façon, lorsque les souches sont sous forme congelée, celles-ci sont de préférence décongelées avant administration.
Les bactéries sont administrées, par exemple, sous la forme de bactéries vivantes cultivées, sous forme végétative ou de spores ou sous la forme de combinaisons de formes végétatives et de spores. Alternativement, les bactéries sont fournies sous forme de populations purifiées obtenues à partir d'un matériau microbiotique tel qu'un matériau fécal. Par vivante, il faut comprendre que l'intégrité de la cellule est conservée et que les processus cellulaires se produisent ou peuvent se produire si la bactérie est cultivée dans un milieu et des conditions adéquates. Toute bactérie vivante peut être de nouveau ensemencée sur un milieu de culture adéquat et se multiplier, dans des conditions adéquates.
La composition selon l'invention contient de préférence entre 105 à 1012, notamment de 106 à 1012, de préférence de 108 à 1012 cellules formant des colonies (CFU), de préférence de cellules d'une souche selon l'invention, par gramme de composition. Le terme « CFU » signifie « colony forming units » selon l'expression technique anglaise. Par gramme de composition, on entend de préférence la composition selon l'invention comprenant les bactéries selon l'invention, et les co-ingrédients, excipients ou véhicules appropriés.
Un exemple de composition selon la présente invention est une composition comprenant des cellules bactériennes obtenues par culture de bactéries Roseburia intestinalis déposée à la DSMZ le 23 mars 2018 sous le numéro DSM32783 ou un mutant ou homologue de celle-ci, comme seul principe actif pharmaceutique. Dans un mode de réalisation préféré, la composition selon l’invention contient des cellules obtenues par culture de la souche de Roseburia intestinalis déposée à la DSMZ le 23 mars 2018 sous le numéro DSM32783 ou un mutant ou homologue de celle-ci, à l’exclusion de toute autre souche de bactérie.
De manière alternative, la composition pharmaceutique, nutraceutique ou alimentaire peut également comprendre une ou plusieurs souches additionnelles de microorganismes, notamment des microorganismes également utilisés comme probiotiques. A titre d'exemples, la composition peut comprendre une ou plusieurs souches additionnelles de microorganisme choisies dans le groupe constitué de Bacillus, de Bacteroides, Bifidobacterium, Enterobacteriaceae, Enterococcus, Faecalibacterium, Fusobacterium, Kluyveromyces, Lactobacillus, Odoribacter, Parabacteroides, Pediococcus, Ruminococcus, Saccharomyces, Streptococcus. Par exemple, les souches additionnelles peuvent être choisies parmi Bacteroides ovatus, Bacteroides fragiiis, Bacteroides intestinalis , Bacteroides vuigatus, Bacteroides caccae, Bacteroides massiiiensis, Parabacteroides diastasonis, Odoribacter splanchnicus, Faecalibacterium prausnitzii , Escherichia coii, Ruminococcus gnavus, Fusobacterium necrogenes, Bifidobacterium infantis, Bifidobacterium animalis, Bifidobacterium breve, Bifidobacterium iactis, Bifidobacterium longum, Bifidobacterium bifidum , Lactobacillus delbrueckii Lactobacillus fermentum, Lactobacillus rhamnosus, Lactobacillus heiveticus, Lactobacillus casei, Lactobacillus paracasei, Lactobacillus bulgaricus , Lactobacillus acidophilus , Lactobacillus johnsonii, Lactobacillus plantarum , Lactobacillus reuteri, Lactobacillus salivarius, Streptococcus thermophilus, Bacillus clausii, Enterococcus faecium, et des combinaisons de celles-ci. En particulier, la composition peut comprendre une ou plusieurs souches additionnelles de Lactobacillus choisies dans le groupe constitué de L. plantarum WJL (Kim et al., Genome Announc. 21 novembre 2013), L. plantarum G821 (déposée à la CNCM sous le numéro CNCM 1-4979 le 11 mai 2015), L. plantarum NIZO 2877, L. casei ATCC 393, L. casei L919 (Koryszewska-Baginska A et al., Genome Announc, 26 septembre 2013), L. paracasei ATCC 25302, L. paracasei shirota (Yuki N et al., Int J Food Microbiol. 1er avril 1999;48(1) :51-7), L. fermentum ATCC 9338, L. rhamnosus L900 (Aleksandrzak-Piekarczyk T. et al., Genome Announc, 15 août 2013), L. rhamnosus L908 (Koryszewska-Baginska A. et al., 20 février 2014, Genome Announc.), L. rhamnosus GG (Kankainen M. et al., Proc Natl Acad Sci USA, 6 octobre 2009).
Dans un mode de réalisation particulier, la composition pharmaceutique, nutraceutique ou alimentaire comprend moins de 20 souches de microorganismes différentes, de préférence moins de 10, 9, 8, 7, 6, 5, 4 ou 3 souches de microorganismes différentes.
Par ailleurs ou en outre, la composition pharmaceutique, nutraceutique ou alimentaire peut également comprendre un ou plusieurs prébiotiques.
Selon un mode de réalisation, la composition pharmaceutique ou nutritionnelle selon l'invention comprend un probiotique sous forme vivante ainsi qu'un ou plusieurs prébiotiques pouvant être dégradés par le probiotique. L'utilisation d'un ou plusieurs prébiotiques permet potentiellement d'accroître la durée de vie du probiotique après son administration au patient. En effet, lorsque le médicament ou complément alimentaire selon l'invention est administré (et notamment quand il se présente sous forme lyophilisée et qu'il est remis en suspension avant l'ingestion), le probiotique se trouve immédiatement dans un milieu compatible avec sa survie, le prébiotique correspondant à un milieu de culture adapté au probiotique. Cette association de prébiotique(s) et probiotique constitue un symbiotique.
Les prébiotiques selon l'invention peuvent être choisis parmi: des fructo-oligosaccharides (ou FOS), des fructo-oligosaccharides à chaîne courte, des galacto-oligosaccharides (GOS), de l’inuline, des isomalt-oligosaccharides, des pectines, des arabinoxylanes, des xylo-oligosaccharides (ou XOS), des chitosanes-oligosaccharides (ou COS), des bêta-glucanes, des amidons, du polydextrose, du D- tagatose, des fibres d'acacia, de la caroube, de l’avoine et des fibres d’agrumes. Selon une mise en oeuvre préférée, le probiotique est une bactérie Roseburia intestinalis, et le ou l’un des prébiotiques sont des arabinoxylanes, les galacto-oligosaccharides (GOS) et les xylo-oligosaccharides (XOS). Selon un mode de réalisation préféré de l’invention, la bactérie probiotique est cultivée sur un milieu de culture contenant des galacto-oligosaccharides, et l’ensemble constitué par le probiotique et ce milieu est utilisé ensuite pour la préparation du médicament ou alicament selon l'invention.
Dans certains modes de réalisation, le prébiotique contient un saccharide indigestible par un système digestif humain, mais digestible par la population bactérienne présente dans la composition bactérienne. Dans un autre mode de réalisation, le saccharide prébiotique contient un mélange d'oligosaccharides ou de polysaccharides non digestibles. Dans un autre mode de réalisation, une composition prébiotique comprend un ou plusieurs saccharides digestibles et un ou plusieurs oligosaccharides ou polysaccharides non digestibles. Dans un mode de réalisation, le saccharide est un oligosaccharide, tel qu'un disaccharide, un trisaccharide, un tétrasaccharide, un pentasaccharide, un hexasaccharide, un heptasaccharide, un octasaccharide, un nanasaccharide ou un décasaccharide. Des exemples de prébiotiques utiles dans les présentes compositions comprennent les gluco-oligosaccharides, l'inuline, les fructo-oligosaccharides, les xylo oligosaccharides, les alcools de sucre, les transgalactooligosaccharides, les galacto- oligosaccharides, le lactulose, le raffmose, le stachyose, le lactosaccharose, les isomalto- oligosaccharides, les xylo-oligosaccharides, paratinose oligosaccharides, anhydride difructose III, sorbitol, maltitol, lactitol, paratinose réduit, cellulose, bêta-glucose, bêta-glucane, bêta-galactose, bêta-fructose, verbascose, galactinol, gomme de guar, pectine, alginate à haute teneur en sodium et lambda carraghénane.
De préférence, la souche de Roseburia intestinalis selon l'invention est sous forme lyophilisée. La souche de bactéries probiotiques Roseburia intestinalis selon l'invention contenue dans la composition pharmaceutique, nutraceutique ou alimentaire, le médicament ou l'alicament peut être le seul élément lyophilisé, mais de préférence, les cellules bactériennes sont lyophilisées avec un milieu de culture ou un prébiotique. La composition pharmaceutique, nutraceutique ou alimentaire, le médicament ou l'alicament peuvent bien sûr comprendre des constituants additionnels, en sus des cellules bactériennes et du milieu ou prébiotique. De tels constituants sont ajoutés avant lyophilisation des autres composants, ou après (c'est le cas par exemple des excipients permettant la mise en forme galénique du produit). Avant une éventuelle lyophilisation de la composition pharmaceutique, nutraceutique ou alimentaire, du médicament ou de l'alicament selon l’invention comprenant la souche de bactéries probiotiques Roseburia intestinalis selon l'invention celui-ci est généralement sous forme liquide.
Dans un mode de réalisation, une composition selon l'invention contenant une souche de Roseburia intestinalis selon la présente invention et au moins un prébiotique contient environ 1-90%, environ 1-10%, environ 10-90%, environ 20-50%, environ 20-90%, environ 30-90. %, environ 40-90%, environ 40-80%, environ 40-70%, environ 40-60%, environ 40-50%, environ 50-90%, environ 50- 80%, environ 50-70%, environ 50-60%, environ 60-90%, environ 60-80%, environ 60-70%, environ 70-90%, environ 70-80%, environ 70-90%, environ 70-80%, environ 80 -90%, environ 92-99,9%, environ 93-99%, environ 94-98%, environ 92-96%, environ 93-96%, ou environ 93-95% en poids de prébiotique par rapport au poids total de la composition.
Composition nutraceutique ou alimentaire
La composition nutraceutique selon l'invention comprend des cellules bactériennes Roseburia intestinalis, particulièrement issue de la souche Roseburia intestinalis selon la présente invention comme probiotique. La composition selon l'invention peut être une composition nutraceutique destinée à un usage en alimentation humaine ou animale.
On entend par « composition nutraceutique » toute composition comprenant des ingrédients alimentaires tels que des macronutriments, des micronutriments, des plantes ou extraits de plantes, ou les substances ayant un effet nutritionnel ou physiologique, visant à compléter le régime alimentaire d'un sujet afin d'améliorer le statut nutritionnel de ce dernier et favoriser ainsi un bon état de santé. Les produits nutraceutiques vont des nutriments isolés, des compléments ou additifs alimentaires et des régimes alimentaires, ou sont inclues dans des aliments de conception génétiquement modifiés, des aliments fonctionnels, des produits à base de plantes ou des aliments transformés. Ainsi, par définition, les compositions nutraceutiques comprenant une bactérie probiotique Roseburia intestinalis selon l'invention et un composant de qualité alimentaire, en particulier un additif ou auxiliaire technologique.
Selon un aspect particulier, la composition est une composition alimentaire. On entend par « composition alimentaire » toute composition comprenant des ingrédients alimentaires tels que des macronutriments, des micronutriments, des vitamines, des minéraux, oligo-éléments ou des substances ayant un effet nutritionnel ou physiologique. Tels qu'envisagées ici, les produits alimentaires sont des aliments conventionnels, des aliments fonctionnels ou des aliments transformés. Ainsi, par définition, les compositions alimentaires peuvent être des aliments divers et variés, connus de l'homme du métier. Les compositions alimentaires ou nutraceutiques comprenant une bactérie probiotique Roseburia intestinalis selon l'invention comprennent des compositions comprenant des bactéries probiotiques de l'espèce Roseburia intestinalis selon l'invention et un composant de qualité alimentaire. Selon un mode de réalisation, la composition selon l'invention peut être en particulier un additif alimentaire ou un complément alimentaire probiotique.
Selon un aspect particulier, la composition nutraceutique ou alimentaire selon l'invention peut comprendre en outre : - des vitamines, des minéraux ou des oligo-élements ;
- des poudres ou extraits (secs ou liquides) de plantes, fruits, légumes, algues ou champignons ; et/ou
- des substances physiologiques à but nutritionnel ou santé, notamment des prébiotiques, des acides aminés et/ou des anti-oxydant, de préférence telles que définies dans l'Arrêté du 26 septembre 2016 établissant la liste des substances à but nutritionnel ou physiologique autorisées dans les compléments alimentaires et les conditions de leur emploi.
La composition nutraceutique ou alimentaire est destinée à l'alimentation humaine ou animale comprend les aliments à usage vétérinaire ou humain et peut être un liquide, une pâte ou un solide. Les compositions nutraceutiques ou alimentaires d’intérêt comprennent, sans s’y limiter, un produit laitier tel que du fromage, du beurre, une crème, les yaourts, les glaces, les fromages, les produits cuits tels que le pain, les biscuits et les gâteaux, un produit à base de fruit comme un jus de fruit, une compote ou une pâte de fruit, les produits alimentaires à base de soja, les produits alimentaires à base d’amidon, produits de confiserie, compositions pour huiles comestibles, pâtes à tartiner, céréales pour petit déjeuner, préparations pour nourrissons, jus, les barres alimentaires (par exemple les barres de céréales, les barres de petit-déjeuner, les barres énergétiques, les barres nutritionnelles); biscuits, snack, chewing-gums; des boissons; boissons énergisantes, boissons enrichies; suppléments à boire (des poudres à ajouter à une boisson); etc. Ainsi, la composition nutraceutique ou alimentaire selon l'invention comprend la bactérie Roseburia intestinalis selon l'invention et les composants de l'un au moins des aliments ou des boissons précédemment cités. Ces aliments sont améliorés par l’inclusion d’une bactérie probiotique appartenant à l'espèce Roseburia intestinalis selon l'invention.
La présente invention concerne des compositions nutraceutiques ou alimentaires comprenant une bactérie probiotique appartenant à l'espèce Roseburia intestinalis selon l'invention et un excipient acceptable de qualité alimentaire. Dans de nombreux modes de réalisation, les compositions nutraceutiques ou alimentaires comprennent un ou plusieurs composants trouvés dans les produits alimentaires. Ainsi, la présente invention fournit une composition alimentaire et des produits comprenant une bactérie probiotique appartenant à l'espèce Roseburia intestinalis selon l'invention. Les composants appropriés comprennent, sans y être limités, les mono- et disaccharides, les glucides, les protéines; acides aminés; les acides gras; lipides; des stabilisants; des conservateurs; des agents aromatisants; agents colorants; édulcorants; des antioxydants, des chélateurs et des véhicules; texturants; les nutriments; ajusteurs de pH; des émulsifiants; des stabilisants; solides à base de lait; fibres comestibles; etc. Le composant alimentaire peut être isolé d'une source naturelle, ou peut être synthétisé et peut être de qualité alimentaire propres à la consommation humaine ou animale.
La composition nutraceutique ou alimentaire selon l'invention contient de préférence entre 105 à 1012, notamment de 106 à 1012, de préférence de 108 à 1012 cellules formant des colonies (CFU), de préférence de cellules d'une souche de bactéries probiotiques Roseburia intestinalis selon l'invention, par gramme de composition.
Les bactéries probiotiques Roseburia intestinalis selon l'invention sont présentes dans la formulation du produit nutraceutique ou alimentaire en une quantité d’environ 5% à environ 90% en poids ou en volume, par exemple d’environ 5% à environ 7%, d’environ 7% à environ 10%, d’environ 10% à environ 15%, d’environ 15% à environ 20%, d’environ 20% à environ 25%, d’environ 25% à environ 30%, d’environ 30% à environ 40%, d’environ 40% à environ 50%, d’environ 50% à environ 60%, d’environ 60% à environ 70%, d’environ 70% à environ 80%, ou d’environ 80% à environ 90% en poids ou en volume par rapport au poids ou volume total du produit nutraceutique ou alimentaire, respectivement.
Lorsque le produit alimentaire est une boisson, le produit alimentaire contient généralement, en volume, plus d’environ 50% d’eau, par exemple d’environ 50% à environ 60%, d’environ 60% à environ 95% d’eau, par exemple d’environ 60 % à environ 70%, d’environ 70% à environ 80%, d’environ 80% à environ 90%, ou d’environ 90% à environ 95% d’eau.
Lorsque le produit alimentaire est une barre, comme une barre de céréales, le produit alimentaire contient généralement, en volume, moins d’environ 15% d’eau, par exemple d’environ 2% à environ 5%, d’environ 5% à environ 7%, d’environ 7% à environ 10%, d’environ 10% à environ 12%, ou d’environ 12% à environ 15% d’eau.
La présente invention concerne également une souche de Roseburia intestinalis selon l'invention pour une utilisation en tant qu'alicament, préférentiellement en tant qu'alicament anti inflammatoire. Elle concerne en particulier l'utilisation d'une composition nutraceutique ou alimentaire comprenant une souche de Roseburia intestinalis selon l'invention en tant que principe actif. La composition nutraceutique ou alimentaire peut être telle que définie ci-dessus.
Selon un mode de réalisation, l'invention concerne également l'utilisation d'une souche de Roseburia intestinalis selon l'invention en tant qu'alicament ou pour la préparation d'une composition nutraceutique ou alimentaire destinée à être utilisée comme alicament, notamment comme alicament anti-inflammatoire.
L’invention se rapporte, par ailleurs, à une utilisation non thérapeutique de la composition nutraceutique ou alimentaire selon l'invention telle que définie précédemment pour la préparation de compositions destinées à améliorer le confort ou le bien-être gastro-intestinal et/ou améliorer la qualité de la flore intestinale.
L'invention se rapporte également à une méthode de préparation d'une composition nutraceutique ou alimentaire ou d'un alicament comprenant l'ajout d'une souche de Roseburia intestinalis selon l'invention aux composants de la composition nutraceutique ou alimentaire, ou de l'alicament.
L'invention concerne aussi une méthode pour améliorer le confort ou le bien-être gastro-intestinal et/ou améliorer la qualité de la flore intestinale chez un sujet comprenant l'administration d'une composition nutraceutique ou alimentaire, ou d'un alicament comprenant une quantité efficace d'une souche de Roseburia intestinalis selon l'invention.
Composition pharmaceutique et médicament
La composition selon l'invention peut être une composition pharmaceutique destinée à un usage en médecine humaine ou un usage vétérinaire.
La composition pharmaceutique selon l'invention comprend une souche de Roseburia intestinalis selon l'invention comme probiotique et/ou principe actif. Dans un mode de réalisation, la composition pharmaceutique peut, en outre, contenir au moins un principe actif pharmaceutique supplémentaire. On entend par « principe actif pharmaceutique », tout composé ou substance dont l’administration a un effet thérapeutique ou un effet bénéfique à la santé ou condition générale d’un patient ou d’un sujet auquel il est administré. Des exemples de principes actifs pharmaceutiques qui peuvent être présents dans une composition pharmaceutique de la présente invention incluent, sans limitation, des anti-inflammatoires, des antibiotiques, des agents antipyrétiques, des agents antiémétiques, des agents antihistaminiques, des vitamines, des agents antispasmodiques, des agents antiulcéreux ou des combinaisons de ceux-ci. Le médicament selon l'invention peut ainsi être administré en association avec un autre médicament, tel qu’un agent antibiotique, un agent anti-inflammatoire, un agent antipyrétique, un agent antihistaminique, des vitamines, un agent antispasmodique ou un agent antiulcéreux. Selon un mode de réalisation privilégié, le médicament est destiné à être administré en association, en prévention et/ou à la suite d’un traitement antibiotique préventif. Dans un mode de réalisation, l’autre principe actif pharmaceutique n’est pas une souche de Roseburia intestinalis selon l'invention. Alternativement, l’autre principe actif pharmaceutique contenu dans la composition pharmaceutique est une souche probiotique ou une combinaison de souches probiotiques telles que décrites ci-dessus.
La présente invention concerne également une souche de Roseburia intestinalis selon l'invention pour une utilisation en tant que médicament, préférentiellement pour une utilisation en tant que médicament anti-inflammatoire. Elle concerne en particulier une composition pharmaceutique comprenant une souche de Roseburia intestinalis selon l'invention tant que principe actif. La composition pharmaceutique peut être telle que définie ci-dessus.
Selon un mode de réalisation, l'invention concerne également l'utilisation d'une souche de Roseburia intestinalis selon l'invention pour la préparation d'une composition pharmaceutique destinée à être utilisée comme médicament, en particulier comme médicament anti inflammatoire.
Particulièrement, la présente invention concerne également une souche de Roseburia intestinalis selon l'invention ou une composition selon l'invention, de préférence une composition pharmaceutique, pour une utilisation dans le traitement d'un trouble ou d'une maladie gastro intestinale, de préférence intestinale, particulièrement une inflammation gastro-intestinale, de préférence intestinale; l'utilisation d'une souche de Roseburia intestinalis selon l'invention ou d'une composition selon l'invention, pour la préparation d'un médicament ou alicament destiné au traitement d'un trouble ou d'une maladie gastro-intestinale, particulièrement une inflammation gastro-intestinale, de préférence intestinale ; et/ou une méthode de traitement d'un trouble ou d'une maladie gastro-intestinale, de préférence intestinale, particulièrement une inflammation gastro-intestinale, de préférence intestinale, chez un sujet comprenant l'administration d'une quantité thérapeutiquement efficace d'une souche de Roseburia intestinalis selon l'invention ou d'une composition selon l'invention, de préférence une composition pharmaceutique, nutraceutique ou alimentaire, audit sujet.
Formulation de la composition
La formulation d’une composition pharmaceutique, nutraceutique ou alimentaire selon la présente invention peut varier en fonction de la voie d’administration et du dosage pour lesquels la composition est destinée à être utilisée. La composition pharmaceutique, nutraceutique ou alimentaire selon l'invention peut notamment être sous forme solide, semi-solide ou liquide. Des formulations pour une administration liposomale et des formulations comprenant des bactéries probiotiques encapsulées ou microencapsulées peuvent également être envisagées. Après formulation avec au moins un véhicule ou excipient physiologiquement acceptable, une composition selon l’invention peut être sous toute forme appropriée pour l’administration à un mammifère, en particulier l’homme, par exemple sous la forme de tablettes, comprimés, pastilles, dragées, capsules, gélules, pilules, granulats, poudre, suspensions, émulsions, sirops, onguents, ampoule de liquide, flacon muni d’un compte-goutte et autres formes analogues de préparations liquides ou en poudres destinées à être prises en unités mesurées de faible quantité, solutions injectables ou suppositoires. L'homme de l'art sait sélectionner les véhicules et excipients les plus appropriés à la préparation d'un type donné de formulation. Ainsi, par exemple, les excipients tels que l'eau, le 2,3-butanediol, la solution de Ringer, les solutions isotoniques de chlorure de sodium, les mono ou diglycérides synthétiques, et l'acide oléique sont souvent utilisés pour la formulation de préparations injectables. Des supports appropriés peuvent également être choisis parmi le carbonate de magnésium, le stéarate de magnésium, le talc, le sucre, le lactose, la pectine, la dextrine, l'amidon, la gélatine, la gomme adragante, la méthylcellulose, la carboxyméthylcellulose sodique, une cire à bas point de fusion et le beurre de cacao.
Dans un mode de réalisation particulier, le véhicule physiologiquement acceptable peut être un solide et la composition selon l'invention peut être sous la forme d’une poudre ou d’un comprimé. Dans les poudres, le véhicule est un solide finement divisé mélangé avec les bactéries probiotiques Roseburia intestinalis selon l’invention finement divisées. Dans les comprimés, les bactéries probiotiques selon l'invention peuvent être mélangées avec un véhicule dans des proportions appropriées ayant les propriétés de liaison et de compression compatibles à la forme et la taille du composé souhaitées. Les compositions solides peuvent être formulées en présence d’un excipient inerte comme le citrate de sodium, et éventuellement d’additifs tels que par exemple des agents liants, des agents humectants, des agents de désintégration, des accélérateurs d’absorption, des agents lubrifiants, etc. D’autres formes appropriées comprennent des préparations sous forme solide qui sont destinées à être transformées peu avant leur utilisation en préparations sous forme liquide.
Le véhicule physiologiquement acceptable peut être un gel et la composition peut être sous la forme d’une crème. Le véhicule physiologiquement acceptable peut alternativement être un liquide, et la composition selon l'invention est sous la forme d’une solution. Les véhicules liquides sont utilisés dans la préparation de solutions, de solvants, de milieux de dispersion, de suspensions, d'émulsions, de sirops, d'élixirs et de compositions sous pression. Les supports liquides ou à base de gel appropriés comprennent, sans s'y limiter: l'eau et les solutions salines physiologiques; les émulsions ou les suspensions, y compris les solutions salines et les milieux tamponnés, l'urée; des alcools (par exemple, méthanol, éthanol, propanol, butanol); des glycols (par exemple, l’éthylène glycol, le propylène glycol et similaires), des solvants non aqueux comme le propylèneglycol, le polyéthylène glycol, des huiles végétales ou de graines telles que l’huile d’olive, et des esters organiques injectables tels que l’oléate d’éthyle. Généralement, les véhicules à base d’eau possèdent un pH neutre (par exemple, pH 7,0 ± 1,0 ou 0,5 unité de pH). Les compositions liquides, y compris par exemple les émulsions, microémulsions, solutions, suspensions, sirops, ou élixirs peuvent être formulés notamment en présence de solvants, d’agents solubilisants, d’émulsifiants, d’huiles, d’acides gras, et/ou d’autres additifs comme par exemple des agents de suspension, des conservateurs, des édulcorants, des arômes naturels ou synthétiques, des agents viscosifiants, des agents stabilisants et/ou épaississants et/ou des agents colorants de qualité alimentaire, qui doivent tous être compatibles avec le maintien de la viabilité du la souche Roseburia intestinalis selon l'invention. Les émulsions peuvent être préparées dans des solutions aqueuses de propylèneglycol ou peuvent contenir des agents émulsifiants tels que la lécithine, le monooléate de sorbitan ou l’acacia. Des agents épaississants bien connus peuvent également être ajoutés aux compositions telles que l’amidon de maïs, des gommes naturelles ou synthétiques, des résines, la méthylcellulose, la carboxyméthylcellulose sodique, la gomme de guar, la gomme de xanthane et analogues. Des conservateurs peuvent également être inclus dans la composition, y compris le méthylparabène, le propylparabène, l’alcool benzylique et les sels d’éthylène diamine tétraacétate. Ces compositions peuvent également comprendre un plastifiant tel que le glycérol ou le polyéthylène glycol (par exemple, dans une gamme de masse moléculaire de MW = 800 à 20 000). La composition de l'excipient peut être modifiée aussi longtemps qu’elle n’interfère pas de manière significative avec l’activité pharmacologique des bactéries probiotiques Roseburia intestinalis selon l'invention.
Dans certains modes de réalisation, une composition pharmaceutique, nutraceutique ou alimentaire selon la présente invention est formulée pour une libération immédiate du ou des principes actifs, en particulier des cellules de bactérie de Roseburia intestinalis selon l'invention. Alternativement, une composition pharmaceutique peut être formulée pour une libération prolongée ou ciblée du ou des principes actifs ou pour une protection du ou des principes actifs, par exemple vis-à-vis de l’acidité et des enzymes gastriques. Il est ainsi possible d’utiliser des enrobages résistants au pH et/ou à l’action des enzymes gastriques, des enrobages sensibles au pH et/ou à des actions enzymatiques, ou des enrobages bioadhésifs qui s'accrochent aux parois de l'estomac ou de l'intestin, ou des systèmes d'encapsulation.
De préférence, la composition est sous une forme orale gastro-résistante permettant aux bactéries contenues dans la composition, et plus particulièrement aux bactéries Roseburia intestinalis selon l'invention, de passer l'estomac et d'être libérées dans l'intestin. Alternativement, le matériau entérique est stable aux acides et labile à pH basique, ce qui signifie qu’il ne se dissout pas dans l’estomac, mais se dissout dans l’intestin. Un enrobage entérique peut contrôler l’endroit où une composition bactérienne est absorbée dans le système digestif. Par exemple, un enrobage entérique peut être conçu de telle sorte que la composition comprenant les cellules bactériennes de Roseburia intestinalis selon l'invention ne se dissout pas dans l’estomac mais plutôt dans l’intestin grêle. Un enrobage entérique peut être stable à pH acide (comme dans l’estomac) et peut se dissoudre à un pH basique (par exemple, dans l’intestin grêle). Le matériau qui peut être utilisé dans les enrobages entériques comprend, par exemple, l’acide alginique, l’acétate phtalate de cellulose, les plastiques, les cires, la gomme laque et les acides gras (par exemple l'acide stéarique ou l'acide palmitique). Des enrobages entériques sont décrits, par exemple, dans les brevets américains US5225202, US5733575, US6139875, US6455052 et US6569457, tous étant incorporés par référence dans leur intégralité. Le revêtement entérique peut également être un enrobage entérique aqueux. Des exemples de polymères qui peuvent être utilisés dans des enrobages gastro résistants comprennent, par exemple, la gomme laque, l'acétophtalate de cellulose, le phtalate de polyvinylacétate et l'acide méthacrylique. Les enrobages entériques peuvent être utilisés pour (1) empêcher le suc gastrique de réagir avec ou détruire la substance active, (2) empêcher la dilution de la substance active avant qu'elle n'atteigne l'intestin, (3) s'assurer que la substance active n'est libérée qu'après le passage de la préparation à travers l'estomac, et (4) empêche les bactéries Roseburia intestinalis vivantes contenues dans la composition selon l'invention d’être altérées ou tuées par le pH acide de l’estomac.
Dans un autre mode de réalisation préféré, les bactéries probiotiques Roseburia intestinalis selon la présente invention peuvent être formulées pour une administration rectale, par exemple sous la forme de suppositoires. Pour cela, une dre à bas point de fusion, telle qu'un mélange de glycérïdes d'acides gras ou de beurre de cacao, peut être fondue et les bactéries Roseburia intestinalis probiotiques y sont dispersées de manière homogène, par exemple, par agitation. Le mélange homogène fondu est ensuite versé dans des moules de taille appropriée, mis à refroidir pour se solidifier sous la forme d'un suppositoire.
Dans un mode de réalisation, une composition pharmaceutique, nutraceutique ou alimentaire ou le composant probiotique d’un aliment ou d’une boisson est fourni sous la forme d’un comprimé ou d’une capsule avec un enrobage entérique. Dans un mode de réalisation, le revêtement gastro résistant et entéro-soluble est conçu pour maintenir le comprimé ou la capsule de façon stable dans l’estomac (c'est-à-dire de façon à ce que le comprimé ou la capsule ne se dissolve pas dans l'estomac). Le revêtement entérique est conçu pour se maintenir dans des conditions acides de l’estomac et se dégrader dans des conditions non acides, libérant ainsi le médicament ou l'alicament dans les intestins. Les systèmes de délivrance de gélules peuvent également incorporer des phospholipides ou des polymères ou des gommes naturelles pour piéger une composition, par exemple une composition prébiotique, dans la couche de gélatine avec un enrobage externe, tel qu’un enrobage entérique.
Sujet et régime d'administration
La composition nutraceutique, pharmaceutique ou alimentaire selon l’invention peut être employée à des fins de médecine ou d'alimentation humaine ou animale, le sujet considéré pouvant notamment être un mammifère, plus particulièrement tout sujet animal comme un animal de laboratoire (par exemple, primate non humain, rat, souris, hamster, cobaye), un animal d'élevage ou du bétail (par exemple, vache, mouton, chèvre, porc, dinde et poulet) ou une espèce domestique (par exemple chien, chat et rongeur), et plus particulièrement encore un humain. Le sujet peut souffrir d'une inflammation du tractus gastro-intestinal. Notamment, le sujet peut souffrir d’une dysbiose, incluant, mais sans s’y limiter, une inflammation du tractus gastro-intestinal ou une infection due à un pathogène gastro-intestinal. Dans certains modes de réalisation, le sujet a un trouble lié au système immunitaire, notamment un trouble inflammatoire, particulièrement un trouble inflammatoire de l'intestin.
Les compositions pharmaceutiques, nutraceutiques ou alimentaires selon la présente invention peuvent être administrées en utilisant toute combinaison de dosage et de voie d’administration efficace pour obtenir l’effet thérapeutique désiré. La quantité exacte à administrer et la fréquence d'administration dépendront notamment du type de sujet, humain ou animal, en fonction de l’âge, du poids, de la condition générale du patient ou de l'animal, de la nature et de la gravité de l'inflammation. La voie d’administration peut être choisie en fonction de l'intensité de l'inflammation et/ou en fonction de l’âge et/ou de la santé du patient.
La souche de Roseburia intestinalis selon l'invention ou la composition selon l'invention peut être administrée en une ou plusieurs fois, c'est-à-dire sous la forme d'une dose unique ou de doses multiples. En particulier, la souche ou composition selon l'invention peut être administrée sous la forme de plusieurs doses.
Une dose peut représenter plusieurs milligrammes à plusieurs dizaines de grammes de composition selon l'invention. Typiquement, une dose représente entre 1 mg et 10 mg, entre 1 mg et 100 mg, entre 1 mg et 1 g, entre 1 mg et 10 g, entre 1 mg et 100 g, entre 10 mg et 100 mg, entre 10 mg et 1 g, entre 10 mg et 10 g, entre 100 mg et lg, entre 100 mg et 10 g, entre 100 mg et 100 g, entre 1 g et 10 g ou entre 1 g et 100 g de composition selon l'invention, de préférence entre 100 mg et 10 g de composition selon l'invention, et de manière plus particulièrement préférée entre 100 mg et 1 g de composition selon l'invention. De manière alternative, une dose peut représenter entre 105 et 1012 CFU, de préférence entre 106 et 1010 CFU, de Roseburia intestinalis selon l'invention.
La quantité de bactéries contenue dans une dose peut être d’environ 0,001 mg à environ 1 mg, d’environ 0,5 mg à environ 5 mg, d’environ 1 mg à environ 1000 mg, d’environ 2 mg à environ 200 mg, d’environ 2 mg à environ 100 mg, environ 2 mg à environ 50 mg, environ 4 mg à environ 25 mg, environ 5 mg à environ 20 mg, environ 10 mg à environ 15 mg, environ 50 mg à environ 200 mg, environ 200 mg à environ 1000 mg, ou environ 1, 2, 3, 4, 5 ou plus de 5g par dose ou composition; ou 0,001 mg à 1 mg, 0,5 mg à 5 mg, 1 mg à 1000 mg, 2 mg à 200 mg, ou 2 mg à 100 mg, ou 2 mg à 50 mg, ou 4 mg à 25 mg. Les cellules bactériennes selon l'invention, la composition, le médicament ou alicament comprenant la souche de Roseburia intestinalis selon l’invention peuvent être administrés à un sujet avant l’apparition de symptômes (c'est-à-dire de manière prophylactique, par exemple, avant l’apparition d’une crise inflammatoire aiguë) ou après l’apparition de symptômes aigus ou chroniques (c'est-à-dire à visée thérapeutique, par exemple, après une attaque inflammatoire aiguë). En tant que telles, les bactéries probiotiques issues de la souche de Roseburia intestinalis selon l'invention peuvent ainsi être administrées à tout moment et peuvent être administrées à n’importe quel intervalle. Ainsi, dans certains modes de réalisation, l’administration de la souche de Roseburia intestinalis selon l'invention, la composition pharmaceutique, nutraceutique ou alimentaire, le médicament ou l'alicament comprenant la souche de Roseburia intestinalis selon l’invention est épisodique.
Dans un autre mode de réalisation, l’administration de la souche de Roseburia intestinalis selon l'invention, la composition, le médicament ou alicament comprenant la souche de Roseburia intestinalis selon l’invention est à intervalles réguliers. De préférence, la souche ou composition selon l'invention est administrée au sujet à une fréquence comprise entre une dose par jour et une dose par mois. Typiquement, la fréquence d'administration est comprise entre une dose par jour et une dose par semaine, en particulier une dose tous les 2, 3, 4, 5, 6 ou 7 jours. Alternativement, la fréquence d'administration peut être de plusieurs doses par jour, par exemple 2, 3, 4 ou 5 doses par jour. Selon l'âge du sujet ou son état physiologique, les doses journalières peuvent être fractionnées pour faciliter l'administration, par exemple avec une administration le matin et une autre le soir.
Lorsque des doses multiples sont administrées, les doses suivantes sont administrées dans environ 16 semaines, environ 12 semaines, environ 8 semaines, environ 6 semaines, environ 4 semaines, environ 2 semaines, environ 1 semaine, environ 5 jours, environ 72 heures, environ 48 heures, environ 24 heures, environ 12 heures, environ 8 heures, environ 4 heures, ou environ 2 heures ou moins de la dose précédente. Dans un mode de réalisation, des bactéries probiotiques sont administrées à intervalles d’au moins toutes les semaines, toutes les deux semaines à toutes les quatre semaines (par exemple, des intervalles mensuels) afin de maintenir l’effet thérapeutique maximal souhaité (par exemple, pour maintenir le soulagement des symptômes inflammatoire de l'intestin).
Dans un mode de réalisation, des bactéries probiotiques selon l'invention sont administrées pendant environ 5 minutes, environ 15 minutes, environ 30 minutes, environ 1 heure, environ 2 heures, environ 4 heures, environ 8 heures, environ 12 heures, environ 24 heures, environ 2 jours, environ 4 jours, environ 8 jours, environ 16 jours, environ 30 jours ou 1 mois, environ 2 mois, environ 4 mois, environ 8 mois, ou environ 1 an après l'apparition initiale des symptômes (par exemple, symptômes associés à l'inflammation gastro-intestinale) et/ou après le diagnostic d'un trouble (par exemple, inflammation gastro-intestinale, syndrome du côlon irritable) chez le sujet.
La souche de Roseburia intestinalis selon l'invention, la composition, le médicament ou l'alicament comprenant la souche de Roseburia intestinalis selon l’invention peut être administrée par diverses voies. En générai, les voies d'administration gastro-intestinales sont d'un intérêt particulier pour le traitement de l'inflammation gastro-intestinale et comprennent, mais sans nécessairement se limiter à l'administration orale, intranasale, intra-gastrique et rectale. Selon une mise en oeuvre particulière de l'invention, le médicament ou alicament est administré par voie orale ou rectale. Selon une autre mise en oeuvre particulière de l'invention, la composition selon l'invention, le médicament ou l'alicament est administré par l’intermédiaire d’une sonde nasogastrique.
Concernant le traitement thérapeutique d'un sujet par des bactéries probiotiques issues de la souche de Roseburia intestinalis selon l'invention, la composition, le médicament ou l'alicament comprenant la souche de Roseburia intestinalis selon l’invention, le patient traité est de préférence un être humain, par exemple un enfant ou un adulte.
Par enfant, on entend selon l’invention un individu dont l’âge est inférieur à 18 ans. Sont ainsi compris dans la catégorie des enfants selon l’invention, les nouveau-nés, dont l’âge est compris entre 0 et 1 mois, les nourrissons, qui ont entre 1 mois et 2 ans, et les enfants proprement dits, qui sont âgés d’au moins 2 ans. Par adulte, on entend toute personne âgée d’au moins 18 ans.
Par exemple, dans le traitement d’une maladie intestinale inflammatoire, le traitement peut être complété par un médicament ou une composition pharmaceutique comprenant des cellules bactériennes issues de la souche de Roseburia intestinalis selon l'invention ou le régime alimentaire normal d’un patient peut être complété par un alicament ou une formulation ou composition nutraceutique ou alimentaire de bactéries probiotiques issues de la souche de Roseburia intestinalis selon l'invention prises régulièrement, par exemple aux repas, avant les repas, entre les repas ou après les repas.
Les maladies et troubles intestinaux ciblés par l'invention
L'inflammation gastro-intestinale englobe une variété de troubles ou de maladies, y compris, mais sans s’y limiter, les maladies inflammatoires chroniques de l’intestin (M ICI); les troubles fonctionnels digestifs (TFD), le syndrome du côlon irritable (IBS), la colite, le trouble inflammatoire de l’intestin, la maladie de Crohn, la rectocolite hémorragique, la pouchite, la dyspepsie fonctionnelle, la constipation fonctionnelle, la colite virale, bactérienne, fongique et parasitaire; la colite induite par des agressions environnementales ou causée par ou associée (par exemple, comme effet secondaire) à un régime thérapeutique, tel que l'administration de NSAIDS, d'antibiotiques, la chimiothérapie et/ou la radiothérapie; la colite ulcéreuse, la colite muqueuse, la colite collagène, la colite dans des conditions telles que la maladie granulomateuse chronique, une diverticulose, la maladie coeliaque, la sprue coeliaque; les allergies alimentaires, la gastrite; la gastro-entérite à rotavirus, la diarrhée aquatique aiguë tropicale, la «diarrhée du voyageur» , la colite causée par Clostridium difficile, les infections dues à Cryptosporidium parvum, à Salmonelle ou à Shigella, les douleurs abdominales, le syndrome douloureux épigastrique, le syndrome de détresse postprandiale, le reflux gastro-intestinal (RGO), l'iléite, la dermatite atopique et l'asthme.
Dans un mode de réalisation particulièrement préféré, le trouble est un trouble inflammatoire. De préférence, l’expression des gènes pro-inflammatoires est régulée à la hausse chez le sujet hôte. Dans un mode de réalisation préféré de l’invention, le trouble ou maladie est choisi parmi les maladies inflammatoires chroniques de l’intestin (MICI), dont la maladie de Crohn et la rectocolite hémorragique ; les troubles fonctionnels digestifs (TFD), le syndrome du côlon irritable, le syndrome de l'intestin irritable, la colite, le trouble inflammatoire de l’intestin, les allergies alimentaires, la dermatite atopique et l'asthme.
Plus préférentiellement, le trouble inflammatoire est la colite, encore plus préférentiellement, la maladie de Crohn, la rectocolite hémorragique, la colite ulcéreuse ou la pouchite.
Selon un mode de réalisation, l'invention concerne donc l'utilisation d'une souche de Roseburia intestinalis telle que définie ci-dessus pour la préparation d'une composition pharmaceutique, nutraceutique ou alimentaire destinée au traitement du corps humain ou animal. Cette souche bactérienne est adaptée à la prévention et/ou traitement des maladies ou des troubles inflammatoires de l'intestin, qu'ils soient chroniques ou aigus, éventuellement associés à des diarrhées ou constipations ou non. Plus particulièrement, cette bactérie est adaptée à la prévention et/ou au traitement des maladies ou des troubles inflammatoires chroniques de l'intestin (MICI), notamment la colite ulcéreuse, la maladie coeliaque ou la maladie de Crohn. Ces maladies se caractérisent par une réponse immunitaire exacerbée dans laquelle sont impliquées de multiples cascades inflammatoires. Ainsi, dans le cadre de la prévention ou du traitement de ces maladies par un probiotique, il est important que les effets pro-inflammatoires soient les plus faibles possibles. La bactérie Roseburia intestinalis , particulièrement la souche de Roseburia intestinalis selon l'invention, est tout particulièrement adaptée. Cette souche possède plusieurs avantages, notamment un niveau de colonisation plus stable et globalement plus élevé (comme montré par exemple Figure 1), dû à sa résistance au phage de SEQ ID n° 1.
Particulièrement, la présente invention concerne la bactérie Roseburia intestinalis selon l'invention pour la préparation d'un médicament destiné à la prévention ou au traitement de troubles, désordres ou maladies du tractus gastro-intestinal chez l'homme. Elle concerne également une méthode permettant de prévenir ou de traiter des troubles, désordres ou maladies du tractus gastro-intestinal chez un patient, la méthode comprenant l'administration d'une quantité thérapeutiquement efficace de la bactérie Roseburia intestinalis selon l'invention ou d'une composition pharmaceutique la comprenant.
La quantité thérapeutiquement efficace ou suffisante d'une souche de Roseburia intestinalis selon l'invention ou d'une composition pharmaceutique comprenant la souche de Roseburia intestinalis selon l'invention, est une quantité permettant d'obtenir l'effet recherché, à savoir un effet favorisant une diminution de l'inflammation, particulièrement une diminution de l'inflammation intestinale.
La présente invention peut être utilisée dans des circonstances où l’on souhaite prévenir ou réduire l’inflammation intestinale indépendamment de la condition sous-jacente qui peut être, par exemple, une réaction à un allergène alimentaire, une inflammation intestinale chronique ou aiguë provoquée par une maladie du tractus gastro-intestinal, comme une maladie intestinale inflammatoire ou une colite, une inflammation post-infectieuse ou une inflammation subclinique chronique chez les personnes âgées ; ainsi que dans des circonstances où l’on souhaite prévenir une inflammation au sens prophylactique. Un avantage de la présente invention est qu’elle peut être utilisée pour réduire ou prévenir une inflammation chez un mammifère, particulièrement un humain, par administration d’une composition pharmaceutique, nutraceutique ou alimentaire, d’un médicament ou d'un alicament incorporant la souche de Roseburia intestinalis probiotique selon l'invention.
La souche de Roseburia intestinalis ou la composition selon l’invention peuvent également influer sur d’autres conditions, troubles ou maladies pour lesquelles l’inflammation gastro-intestinale est un facteur de risque. Par exemple, la colite ulcéreuse est un facteur de risque pour le carcinome du côlon. Ainsi, le traitement de la colite ulcéreuse (par exemple par la réduction de l’inflammation) selon la méthode de traitement de l’invention réduit également le risque de cancer du côlon (notamment le carcinome du côlon ou l'adénome du côlon). Les méthodes de l’invention peuvent ainsi être appliquées en tant que mesure prophylactique pour prévenir ou réduire le risque de survenue de maladie causée par un phénomène inflammatoire de l'intestin.
La souche de Roseburia intestinalis ou la composition selon l’invention peuvent être combinées avec des agents conventionnels utilisés pour le traitement de l’inflammation gastro-intestinale, le cas échéant. Des exemples d’agents utilisés dans une thérapie d’inflammation gastro-intestinale conventionnelle comprennent, sans s’y limiter, des antiacides, des anti-H2, des inhibiteurs de pompe à protons, la famotidine, le chlorhydrate de ranitidine, l’oméprazole, le 5-aminosalicylate (5-ASA), la sulfasalazine, les corticostéroïdes, l'azathioprine, la cyclosporine, et le methotrexate, ainsi que les antagonistes du facteur de nécrose tumorale-a (TNF-a), les cytokines telles que l'IL-10 ou tout autre médicament utile dans le traitement de l'inflammation gastro-intestinale chronique. De tels agents supplémentaires peuvent être administrés séparément ou inclus dans la composition selon l'invention.
Les cellules bactériennes appartenant à la souche de Roseburia intestinalis selon l'invention ou la composition selon l’invention peuvent également être administrées en association avec des agents conventionnels qui traitent la diarrhée, par exemple le lopéramide (Imodium®, Imodium® AD); le subsalicylate de bismuth; diphényloxylate / atropine (Lomotil®); ou l’attapulgite (Kaopectate®) pour réduire l'inflammation de l'intestin.
Les cellules bactériennes appartenant à la souche de Roseburia intestinalis selon l'invention ou la composition selon l’invention peuvent aussi être administrées en association avec un ou plusieurs antibiotiques, par exemple pour le traitement de l’infection à Cryptosporidium parvum, de l’infection à Shigella ou Salmonelle. Les antibiotiques incluent, mais ne sont pas limités à la Gentamicine; la vancomycine; l'oxacilline; les tétracyclines; la nitroflurantoïne; le chloramphénicol; la clindamycine; le Triméthoprime-sulfaméthoxasole; un membre de la famille des antibiotiques Céphlosporine (par exemple Cefaclor, Cefadroxil, Cefixime, Cefprozil, Ceftriaxone, Céfuroxime, Cephalexin, Loracarbef et similaires); un membre de la famille des antibiotiques de la famille des pénicillines (par exemple, l’ampicilline, l’amoxicilline, le clavulanate, la bacampicilline, la cloxicilline, la pénicilline et leurs analogues); avec un membre de la famille des antibiotiques Fluoroquinolone (par exemple Ciprofloxacine, Grepafloxacine, Levofloxacine, Loméfloxacine, Norfloxacine, Ofloxacine, Sparfloxacine, Trovafloxacine); un membre de la famille des antibiotiques macrolides (par exemple, azithromycine, érythromycine); ou le métronidazole.
La souche de Roseburia intestinalis ou la composition selon l’invention peuvent aussi être administrées en association avec un ou plusieurs agents antifongiques qui comprennent, sans y être limités, le Clotrimazole, le Fluconazole, l'Itraconazole, le Kétoconazole, le Miconazole, la Nystatine, la Terbinafine, le Terconazole et le Tioconazole.
De tels agents supplémentaires, antibiotiques, antifongiques ou anti-diarrhéiques peuvent être administrés séparément ou inclus dans la composition comprenant les bactéries Roseburia intestinalis selon l'invention.
La présente invention concerne une méthode de traitement de l’inflammation gastro-intestinale et systémique. Les méthodes de traitement selon l'invention impliquent généralement l’administration à un individu qui en a besoin d’une quantité efficace d’une formulation ou d'une composition comprenant des bactéries probiotiques Roseburia intestinalis selon l'invention soit dans un but curatif soit dans un but préventif afin de limiter ou retarder l'apparition des symptômes inflammatoires. Les méthodes de traitement d’un trouble inflammatoire gastro-intestinal comprennent des méthodes de traitement d’individus chez lesquels on a diagnostiqué un trouble ou une maladie inflammatoire gastro-intestinale; des méthodes de réduction de l’incidence de la récurrence, ou de «poussée» de la maladie ou du trouble; des méthodes de réduction du risque d’inflammation chez un individu chez qui on a diagnostiqué un trouble inflammatoire gastro intestinal et qui ont été soignés par des traitements conventionnels et sont en rémission; et des procédés de traitement d’un trouble inflammatoire gastro-intestinal chez un individu qui n’a pas répondu favorablement à une thérapie conventionnelle pour traiter le trouble inflammatoire gastro-intestinal diagnostiqué.
Dans une méthode de traitement d’un trouble inflammatoire gastro-intestinal, une "quantité thérapeutiquement efficace" d'une composition est une quantité qui réduit la sévérité d’un symptôme et/ou réduit un paramètre mesurable associé à la maladie d’au moins environ 10%, au moins environ 20%, au moins environ 25%, au moins environ 30%, au moins environ 40%, au moins environ 50%, au moins environ 60%, au moins environ 70%, au moins environ 80%, ou au moins environ 90% ou plus, en comparaison avec le symptôme (par exemple, la sévérité du symptôme), ou en comparaison avec le paramètre mesurable associé à la maladie, en l’absence de traitement du sujet, ou en comparaison avec une condition inflammatoire préalable.
EXEMPLES
Exemple 1 : Méthode d'identification de deux phages de R. intestinalis
Pour déterminer si la souche de R. intestinalis Ll-82 (DSM-14610) abrite un ou plusieurs prophages actifs, c'est-à-dire des prophages capables de s'induire et de réaliser un cycle lytique complet, les acides nucléiques contenus dans de potentiels virions présents dans des surnageants de culture de R. intestinalis Ll-82 ont été purifiés et séquencés. L'assemblage des séquences obtenues a résulté en 2 contigs de 45 et 46 kilobases respectivement, qui correspondent à deux génomes de phages complets. La séquence du premier phage (phage 1) est retrouvée en intégralité dans le génome de R. intestinalis Ll-82 (NCBI Reference Sequence : NZ_ABYJ00000000.2), comme attendu pour un prophage. Concernant le deuxième phage, la majorité de son génome est retrouvée dans le génome bactérien, mais sur plusieurs contigs, probablement en raison d'erreurs d'assemblage.
L'activité de ces deux phages, et leur impact sur les bactéries dans un environnement intestinal murin ont ensuite été étudiés. Dans une première expérience, 4 groupes de 3 souris sont colonisées avec E. coli et R. intestinalis DSM-14610. Après 21 jours de colonisation, l'eau de boisson des souris est supplémentée avec du DSS (Dextran Sulfate Sodium) à 2% afin d'induire un état inflammatoire. On observe une concentration en bactéries variable d'une souris à l'autre, anti-corrélée au ratio phage l/bactérie (Figure IA), suggérant que la diminution en concentration bactérienne d'une souris à l'autre est due à la multiplication du phage 1. Par ailleurs, on constate que le degré d'inflammation intestinale des souris est corrélé à la concentration en virions dans les fèces : la multiplication du phage est associée à une plus forte inflammation (figure IB). Par contre, on n'observe pas de forte variation d'une souris à l'autre dans le ratio phage 2/bactérie (figure IA).
Exemple 2 : Identification de bactéries curées et test de détection de la présence du prophage
La multiplication du phage 1 est due à l'acquisition de mutations lui conférant la capacité d'infecter et de tuer les bactéries de la souche DSM-14610, alors que le prophage qu'elle porte la protège normalement contre l'infection par le phage 1 ancestral. Par exemple, le phage 1 virulent (nommé phage IV) possède un A à la place d'un G en position 27 340 de son génome. Un clone de R. intestinalis résistant au phagelV de SEQ ID No.l a été isolé. Ce clone résistant a été déposé dans la collection DSMZ sous le numéro DSM32783.
Le séquençage de son génome a révélé que cette souche a perdu le prophage 1.
L'absence du prophage 1 dans un clone peut être déterminée par une réaction en chaîne par polymérase (PCR) avec un ensemble des trois oligonucléotides, de séquences 5’- CGGTTGGTGTTTCCTGTATATG-3' (SEQ ID NO : 10) ; 5'-GTCTATTGTTCGAGCAATTC-3' (SEQ ID NO : 11) et 5 ' -CCC A AGT AC A AACG CAT AC AT A ACC-3 ' (SEQ ID NO : 12). La présence d’un produit d'amplification de 1050 paires de bases indique l'absence du prophage. Au contraire, un produit d'amplification de 589 paires de bases indique la présence du prophage 1 (Figure 2). La température d'hybridation de la PCR doit être de 50 °C. La culture bactérienne ou une préparation d'ADN génomique de la souche à tester peut être utilisée comme matrice.
Exemple 3 : Test de résistance au phage
La résistance de la souche DSM32783 au phage IV peut être mise en évidence en incubant une culture bactérienne de la souche d'intérêt avec le phage. Le phage est ajouté à la culture bactérienne en croissance exponentielle (c'est-à-dire à une densité optique mesurée à 600 nm comprise entre 0,02 et 0,04), et la multiplicité d’infection doit être proche de 1 (c'est-à-dire le même nombre de phages et de bactéries). Après mélange des phages et des bactéries, la culture est incubée 12 heures à 37 ° C dans des conditions anaérobies. La souche DSM32783 est résistante au phage puisque la biomasse finale de la culture contenant le phage est équivalente (rapport de 0,8 à 1,2) à la biomasse d'une culture témoin sans phage (Figure 3A). Au contraire, la biomasse d'une culture de la souche DSM-14610 incubée dans le même état que décrit ci-dessus est réduite de plus de 50% par la présence du phage. Ceci est un résultat surprenant dans la mesure où de manière générale, le phénomène de résistance aux phages chez des bactéries ayant intégré un prophage est largement décrit, ce mécanisme limitant la surinfection, mais que l'absence de séquence phagique dans une bactérie est généralement associée à une sensibilité au phage.
Cette résistance au phage IV de la souche DSM32783 est due à l'acquisition d'un spacer supplémentaire dans son système CRISPR de type II (Figure 3B et 3C). Cette insertion peut être déterminée par PCR avec les amorces décrites dans la table 1 (amorces JC276 et JC277). Le séquençage du produit de PCR obtenu avec ces amorces a montré que le spacer supplémentaire est identique à une séquence du phage 1, ce qui explique la résistance de la souche à ce phage.

Exemple 5 : la souche curée DSM32783 confère une protection contre l'inflammation améliorée.
Des souris axéniques ont été colonisées soit avec la souche DSM32783, soit avec un clone isolé de fèces de souris mais portant toujours le phage IV. 12 souris ont été colonisées avec la souche DSM32783 et 12 souris ont été colonisées avec une souche de R. intestinalis portant le prophage IV. Après 10 jours de colonisation, on observe que les souris colonisées avec la souche DSM32783 ont un niveau de population bactérienne plus élevée que les souris colonisées avec la souche lysogène (Figure 4).
Pour induire l'inflammation intestinale, après 3 jours de colonisation par R. intestinalis, du DSS est ajouté à l'eau de boisson de 6 souris de chaque groupe. Dans les souris où les R. intestinalis sont colonisées avec la souche DSM32783, la concentration de R. intestinalis est plus élevée, très probablement car les bactéries ne sont pas tuées par leur phage (Figure 4). De ce fait leur capacité anti-inflammatoire est maintenue et les souris ne déclenchent pas d'inflammation suite à l'ingestion de DSS, comme illustré par le fait qu'elles ne perdent pas de poids, contrairement aux souris colonisées par la souche DSM 14610 (Figure 5 A). De plus, on observe que la concentration en lipocaline, une molécule marqueur de l'inflammation intestinale, est plus basse dans les souris colonisées par la souche DSM32783 que dans celles colonisées par la souche DSM 14610 (Figure 5B).
MATÉRIELS ET MÉTHODES
Milieu de croissance Les souches bactériennes de R. intestinalis DSM-32783 et DSM-14610 ont été mises en croissance à 37°C dans le milieu de culture BHIS (Milieu BHI supplémenté avec 0,5% d'extrait de levures (Difco), de la cellobiose (lmg/mL, Sigma), du maltose (lmg/mL, Sigma) et de la cystéine (0,5mg/mL, Sigma)), dans une chambre anaérobie remplie avec 90% de N2, 5% de C02 et 5% de H2. La souche Escherichia coli LF82 a été mise en croissance dans le milieu de culture LB (Difco) à 37°C avec une agitation à 200 tours/minute.
Etablissement de souris gnotobiotiques
Des souris sans-germes femelles âgées de cinq à huit semaines, de la lignée génétique C3H/HeN ont été fournies et hébergées par l'animalerie ANAXEM-Micalis (INRA, Jouy-en-Josas). Les animaux ont été hébergés dans des cages standard (3 à 5 souris/cages), avec des copeaux de bois stériles comme litière, le tout dans des isolateurs à film flexible (Getinge-La Calhène, Vendôme, France). Les souris ont eu accès libre à de l'eau de robinet autoclavée, et à l'aliment de régime standard R03- 40 (Scientific Animal food and Engineering, Augy, France), stérilisé par irradiation au rayons gamma à 45 kGy (IBA mediris, Fleurus, Belgium). Les isolateurs ont été maintenus sous des conditions lumineuses contrôlées (07h30-19h30), ainsi que de température (20 à 22°C) et d'humidité (45 à 55%). Toutes les procédures ont été réalisées en accord avec les règles européennes sur le soin animal, et avec l'autorisation des services vétérinaires Français (numéro autorisation : 1234- 2015101315238694). Pour la colonisation avec E. coli LF82, les souris ont reçu 100pL d'une culture saturée (2,5 x 109 UFC/mL) par gavage intragastrique. Quarante-huit heures après le gavage par E. coli LF82, les souris ont été gavées avec 200pL de bicarbonate de sodium à 200mM. Dix minutes après le gavage du bicarbonate de sodium, les souris ont été gavées intra-gastriquement avec environ 1010 UFC de R. intestinalis dans 200pL.
Déclenchement de l'inflammation intestinale chez les souris.
Pour déclencher la colite chez les souris, 2 jours ou 21 jours après la colonisation par R. intestinalis, du Dextran Sulfate Sodium (DSS, MP Biomedicals) est ajouté à une concentration de 2% (wt/vol) dans l'eau de boisson des souris pendant 7 jours. Le poids, la présence de sang dans les fèces et la texture des fèces ont été notés quotidiennement pendant les 7 jours de DSS, plus les 5 jours suivants. La détermination du score inflammatoire se base sur ces trois facteurs, en accord avec la méthode de Cooper et al. (Cooper HS, Lab. Invest, 1993, 69 ; 238-49). En parallèle, la concentration de Lipocaline-2 a été estimée dans les fèces au 7ème jour du traitement au DSS, en utilisant le Kit R&D Elisa (DY1857) et en suivant les instructions du fournisseur.
Extraction des phages depuis les fèces.
Des fèces, fraîches ou congelées, placées préalablement sur la glace, ont été diluées 40 fois par rapport à leurs poids dans du PBS IX à 4°C. Les re-suspensions de fèces ont été gardées sur la glace 5 min avec une agitation régulière, puis ont été centrifugées 10 min à 5 251 g à 4°C. Les surnageants ont été récupérés et passés à travers des filtres ayant un diamètre de pore de 0,22 pm (PALL Corporation Acrodisc PF syringe filter). Pour la quantification par Réaction de polymérisation en Chaîne Quantitative, les virions ont été précipités avec du Polyéthylène glycol de masse molaire égale à 8000 grammes par mole (Sigma) à une concentration finale de 10% et du NaCI à une concentration finale de IM. Après une nuit d'incubation à 4°C, les virions sont récoltés par centrifugation (1 heure, 5 251 g à 4°C, centrifugeuse à rotor libre). Les culots ont été resuspendus dans lOOpL de tampon SM (100 mM NaCI, 8 mM MgS04, 50 mM Tris pH 7.5 (Sigma)).
Extraction de l'ADN bactérien des fèces.
L'ADN bactérien a été extrait selon le protocole suivant : les culots bactériens issus de l'extraction des phages de fèces, sont resuspendus dans 500 pL de milieu LB (Difco). La suspension est centrifugée 1min à 500g pour éliminer les débris alimentaires non digérés. Le surnageant, contenant les bactéries, est récupéré et mélangé avec 250pL de tampon de lyse (200mM NaCI/20mM EDTA, 5% SDS), 250 pL de phenol:choloform:isoamyl alcohol (25:24:1; [pH 8.0], Sigma aldrich) et un demi-tube de billes de silice (IOOrM MP Bio, Lysing matrix B). Les bactéries ont été lysées en utilisant le Fast-Prep MPBio (5.5, 4*30s, 5 min de repos entre chaque cycle). Les échantillons ont ensuite été centrifugés (13,000 g, 3min, 20°c) et la phase aqueuse transférée dans un nouveau tube. 400 pL de chloroform:isoamyl alcohol (24:1) ont été ajoutés, mélangé vigoureusement avec un vortex pendant 10 secondes, puis centrifugé à nouveau (13,000 g, 3min, 20°C). La phase aqueuse est récupérée à nouveau. L'ADN est précipité avec l'ajout de deux volumes d'Ethanol et de l'acétate de sodium à 0.3M final, puis centrifugé 15 min à 12 000g à 4°C. Le culot contenant l'ADN et le DSS, a été resuspendu dans lOOpL d'eau déionisée, et gardé à 4°C pour analyse ultérieure.
Quantification des populations bactériennes et phagiques par Réaction de Polymérisation en Chaîne quantitative (qPCR).
Les préparations de phages ont été traitées avec le tampon de la Turbo DNase et 10 unités de Turbo DNAse (Ambion) pendant 1 heure à 37°C. Les échantillons ont ensuite été incubés pendant 30 min à 95°C afin de dégrader la DNAse et les capsides. Pour les échantillons bactériens et phagiques, la quantification par qPCR a été effectuée sur des échantillons dilués au 100eme, avec le kit de réaction Takyon ROX SYBR Mastermix blue dTTP kit (Eurogentec) et l'appareil StepOnePlus real time PCR System (Applied Biosystem). Les quantités de phages et de bactéries ont été déterminées en utilisant des paires d'amorces spécifiques (table 1). Le nombre de copies de génomes utilisées pour les standards de quantification a été calculé en utilisant une quantification de la quantité d'ADN par la technologie Qbit et la taille du génome bactérien considéré.
Le mélange réactionnel est le suivant : 7,5 pL du mélange Takyon, 0,9 pLd'hhO déionisée, 0,3 pL de chaque amorce (concentration finale à 200 mM), 6pL d'ADN dilué dans de IΉ2O déionisée. Les conditions de la réaction de polymérisation en chaîne sont : (95°C 15s, 58°C 45s, 72°C 30s) 45 cycles, 72°C 5 min, suivi par une courbe de fusion. Les résultats ont été analysés en utilisant le logiciel
StepOne Software 2.3.

Claims

REVENDICATIONS
1. Souche de Roseburia intestinalis ne contenant pas une séquence de phage de SEQ ID No. 1 ou une séquence présentant au moins 75 % d'identité avec cette séquence et étant résistante à un phage comprenant ou consistant en la SEQ ID No. 1 ou une séquence présentant au moins 75 % d'identité avec celle-ci.
2. Souche de Roseburia intestinalis selon la revendication 1, déposée le 23 mars 2018 à la Collection DSMZ sous le numéro DSM32783 ou souche de Roseburia intestinalis présentant au moins 99 % d'identité avec le génome de la souche DSM32783.
3. Composition pharmaceutique, nutraceutique ou alimentaire comprenant une souche de Roseburia intestinalis selon l'une quelconque des revendications 1 ou 2.
4. Composition selon la revendication 3, dans laquelle la bactérie Roseburia intestinalis est sous forme vivante ou inactivée.
5. Composition selon la revendication 3 ou 4, comprenant en outre
• un ou plusieurs prébiotiques ; et/ou

9. Composition pour une utilisation selon l'une quelconque des revendications 6 à 8, dans laquelle les désordres ou maladies gastro-intestinales sont des pathologies ou troubles des intestins caractérisés par un état inflammatoire.
10. Composition pour une utilisation selon l'une quelconque des revendications 6 à 9, dans laquelle les désordres ou maladies gastro-intestinales sont des maladies inflammatoires chroniques intestinales telles que les maladies inflammatoires chroniques de l’intestin (MICI); les troubles fonctionnels digestifs (TFD), le syndrome du côlon irritable (IBS), la colite, le trouble inflammatoire de l’intestin, la maladie de Crohn, la rectocolite hémorragique, la pouchite, la dyspepsie fonctionnelle, la constipation fonctionnelle, la colite virale, bactérienne, fongique et parasitaire; la colite induite par des agressions environnementales ou causée par ou associée à un régime thérapeutique, tel que administration de NSAIDS, chimiothérapie, radiothérapie, antibiotique; la colite ulcéreuse, la colite muqueuse, la colite collagène, la colite dans des conditions telles que la maladie granulomateuse chronique, une diverticulose, la maladie coeliaque, la sprue coeliaque; les allergies alimentaires; la gastrite; la gastro-entérite à rotavirus, la diarrhée aquatique aiguë tropicale, la «diarrhée du voyageur» , la colite causée par Clostridium difficile, les infections dues à Cryptosporidium parvum, à Salmonelle ou à Shigella, les douleurs abdominales, le syndrome douloureux épigastrique, le syndrome de détresse postprandiale, et le reflux gastro-intestinal (RGO), l'iléite, la dermatite atopique et l'asthme, de préférence la rectocolite hémorragique et la maladie de Crohn.
