1-2. Sequence analysis of transcripts of 20 strains of Chinese cabbage

Total RNA was extracted from leaf tissues of 20 Chinese cabbage seedlings using GeneAll Hybrid-RTM kit (Korea) and it was confirmed that the conditions for library production were possible.

Quality control (QC) values were analyzed using an Agilent 2100 Bioanalyzer, and RNA sequencing was performed using RNAs with a RIN (RNA integrity number) value of 7 or more and an rRNA ratio of 1.0 or more 3).

1-3. Analysis of bio-information of Chinese cabbage transplant and selection of SNPs between lines

Using the clc_quality_trim 4.21.104315 software from CLCBio (http://www.clcbio.com), raw data from illumina HiSeq was preprocessed to remove low-quality parts. At this time, the preprocessing conditions were set to remove the phred score of 20 or less and to ensure that the produced readings had a minimum length of 50 or more (30X transcript decryption).

Paired end sequencing analyzes an average of 1,262,883 thousand bp sequences and analyzed an average of 12,643,000 reads (see Table 2).

The data after preprocessing were 86 ~ 88% of the total, and the number of reads was 10,422,388 ~ 14,409,436 and the reading length was 986,143,708 ~ 1,381,589,756.

The data (FASTQ file) produced from each of the 20 Chinese cabbage samples showed an average size of 1.37 Gbase and an average Q30 (Quality score) of 93.2% for each sample.

An average of 62.15% mapped short reads of each line to the reference sequence, which is reasonably low, probably due to the possibility that the references used do not contain all transcript information, analysis errors and alignment errors 4).

A major analysis of sample sequences of 20 strains of Chinese cabbage was performed using the Brassica rapa genome v1.5 reference (http://brassicadb.org/brad/), and compared with the reference by alignment and mapping, SNPs were selected for selection (integration) and sorting (bwa 0.7.8-r455, Samtools 0.1.8, Picard 1.112, GATK 3.1).

A total of 230,944 SNPs were extracted from the analysis of the Chinese cabbage transcript by multi-sample variant calling.

Quality trimming of transcript analysis data was performed to remove low-quality sequence fragments. Mapping to alignment and cabbage reference for 20 lines of Chinese cabbage, a total of 468 SNPs were selected (see Table 3).

SNPs were selected on the basis of a single gene, which consistently appeared in more than 20, equal split ratios, 15 or more lines of Chinese cabbage, and SNPs that were too close were excluded.

The location of the SNP probes produced from 10 chromosomes of Chinese cabbage was shown on the genetic map, and the average distance of the whole molecular markers was about 2.9 cM, indicating that probes were evenly dispersed in the cabbage genome (see FIG. 5).

468 probes were obtained, and 194 SNP probes (SEQ ID NOS: 1 to 194) in which genotypes were uniformly separated at a PIC value of about 0.5 were selected again (see Table 4).

1-4. Analysis of Flexible Relationship of Chinese Cabbage System Using SNP Probe Set for Fluidigm System (96x96)

Using the SNP probe set for the Fluidigm system (96x96), SNP genotypes of each cabbage breeding line were identified (see Tables 5 to 9), and Darwin (6.0.010) The results were as follows. Compared with phenotype, group A and group C showed a slow maturation rate and semi - permanent shape. From these results, it can be confirmed that gene classification can be performed through genotype analysis of selected SNP probe sets (see FIGS. 6 to 8).

Primers designed to be suitable for use with the Fluid Imaging System were used as probes for each SNP marker. As shown in FIG. 10, a total of four primers (two types of ASP primer, STA primer and LSP primer) are used per SNP marker. Some of the used primer sequences are shown in SEQ ID NOs: 195 to 238.
