非古典的MHC I分子は、HLA-E、HLA-FおよびHLA-Gを含み、多型を制限している。それらは、自然免疫反応および適応免疫反応を調整する役割を果たす。非古典的MHC I分子は、健康状態および疾患状態で従来の処理経路および代替的処理経路の両方によって生成されるペプチドを提示し、疾患状態(例えば癌)で標的とするためのマーカーの新しいセットを表わす。
非古典的MHCクラスI分子であるHLA-Eは、非多形である。自然界で、13HLA-E対立遺伝子は、2つの機能的な変異体、すなわちHLAE*0101、HLA-E*0103のみで同定されている。HLA-E*0101(HLA-E107R)と*0103(HLA-E107G)との差異は、ペプチド結合ポケットの外側にある位置107での単一のアミノ酸の違いである。古典的MHC I分子と同様に、HLA-Eは、核を有するすべての細胞中で発現するが、通常は低いレベルである。細胞中および組織中のHLA-E分子発現は、一般にストレスおよび疾病の間に増加する。
ヒトにおけるMHC II分子は、HLA-DM、HLA-DO、HLA-DP、HLA-DQ、およびHLA-DRを含み、およびマウスにおけるMHC II分子は、H-2 I-AおよびH-2 I-Eを含む。MHC II発現は、B細胞、樹状細胞、マクロファージ、活性化T細胞、および胸腺上皮細胞に制限され、MHC II分子はCD4リンパ球にペプチドを提示する。
MHC/ペプチド複合体を標的とするために使用される現在のアプローチおよび技術は、限定されないが、以下のものを含むいくつかの制限を有する:(1)既に前臨床および臨床開発にあるMHC/ペプチド標的に対するモノクローナル薬剤は、多くの癌においてダウンレギュレートされることが示されている古典的MHCクラスI分子に特異的であり、(2)古典的MHC I分子は、これらの標的化剤の集団適用範囲を制限する非常に多形であり、(3)腫瘍細胞株および直説法を使用して予め同定された大半のペプチドは、来の抗原処理経路に由来するペプチドを明らかにし;たとえ多くの腫瘍細胞がAPM要素に欠損があることが知られていても、(4)正しい抗原を選ぶことは困難であり、(5)以前報告された古典的MHC/ペプチド標的の低いコピー数の発現は、効果的な治療法を開発するための技術的障害を潜在的に作り出し、(6)従来の抗体およびTCR分子の大きなかさばったサイズは、より容易でより費用対効果の高い生産のための、非常に可溶性で安定した分子である単一ドメイン結合剤などの非常に小さくそれほどかさばらない分子によって認識され得る、隠されている有用なエピトープの同定を妨害し、ならびに(7)第一世代抗MHC/ペプチド薬剤は単一のMHC/ペプチド複合体を標的とし、腫瘍エスケープを生じやすくする。理想的な標的の同定は、ペプチド存在量、提示、癌細胞対正常細胞への特異性、および腫瘍細胞における発現の不均一性を考慮する必要がある。

非古典的HLA-Iおよびペプチドを含む複合体に選択的に結合する、本明細書に開示される抗体を含む医薬組成物;ならびに薬学的に許容可能な担体または賦形剤が本明細書でさらに開示される。

いくつかの実施形態では、非古典的HLA-Iおよびネオ抗原を含む複合体を標的とする組成物およびそのような組成物を生成する方法が本明細書に開示される。いくつかの例では、組成物は抗体を含む。いくつかの例では、抗体はラクダ科動物の抗体である。
ある実施形態では、ネオ抗原/ネオペプチドを発見する方法が本明細書に開示される。いくつかの実施形態では、MHC I分子によって提示されるペプチドは、間接法によって同定される。いくつかの例では、候補ペプチドは、患者の血液から分離された末梢血単核球(PBMC)との反応性について試験される。いくつかの例では、間接法により同定されるMHC/ペプチド複合体は、活性化T細胞によって認識されるものである。いくつかの実施形態では、MHC I分子によって同定されるペプチドは、直接法によって同定される。いくつかの例では、MHC/ペプチド複合体は、MHC分子から溶出し、内因的に負荷されたペプチドを同定することによって、直接法によって同定される。

いくつかの実施形態では、直接的なアプローチは、MHC/ペプチド複合体からペプチド直接溶出させ、異常細胞に特異的なペプチドを同定する。いくつかの例では、直接的な発見アプローチは、細胞株のMHC分子によって提示されるペプチドを同定する。MHC/ペプチド複合体は、最初に細胞溶解物からアフィニティー精製される。MHC/ペプチド複合体が精製された後、直接的な発見方法は、典型的にペプチドを溶出させ、質量分析によって疾患特異的ペプチドを同定する。
ある実施形態において、本明細書に記載される1つ以上の方法とともに使用されるキットおよび製品が本明細書で開示される。このようなキットは、バイアル、チューブなどの1以上の容器を収容するために仕切られた運搬装置、包装または容器を含み、各容器は本明細書中に記載されている方法を使用するための分けられた要素の1つを備える。適切な容器は、例えば、ボトル、バイアル、シリンジ、および試験管を含む。一実施形態では、容器は、ガラスまたはプラスチックのような様々な材料から形成される。
戦略は、HLA-A*0201を結合する既知のペプチドの既知のペプチドからHLA-Eペプチド結合剤を同定することである。タンパク質RNAヘリカーゼからのYLLPAIVHI(SEQ ID NO:17)およびタンパク質NY-ESO-1からのSLLMWITQV(SEQ ID NO:18)についてのHLA-E*0103ペプチド結合が示され、およびHLA-E*0103/ペプチドを安定した単量体複合体へとうまくリフォールディングするために両方のペプチドを使用した。HLA-E*0101およびHLA-E*0103についての追加のペプチド結合剤を同定するために、ペプチド結合研究およびペプチド/HLA-Eリフォールディングアッセイを行った。ペプチドの2つのリストを生成した:リスト1は、従来の処理経路に由来するHLA-A*0201結合ペプチドからなる。リスト2は、代替的手段処理経路に由来するHLAA*0201結合モチーフを有するペプチド結合剤を示す。このリストからのペプチドを、ウシヘルペスウイルス-1のUL49.5遺伝子を含むレトロウイルスと共に形質導入されたTAP欠損細胞株K562.HLA-E.B8から同定した。合計で、各リストから200より多いペプチドをスクリーニングした。
HLA-E*0101およびHLA-E*0103に対するペプチドの結合親和性を、組み換えHLA-E*0101およびHLA-E*0103を使用する無細胞の競合ベースのリフォールディングアッセイで決定した。簡潔に言えば、HLA-E(VMAPC(FL)TLLL(SEQ ID NO:39))の蛍光標識された天然リガンドを標準として使用し、溶出されたペプチドを競争物として使用した。15ピコモル ベータ2Mおよび100フェントモルの蛍光標識された標準ペプチド、ならびに一連の濃度の溶出されたペプチドを用いて、HLA-E*0101およびHLA-E*0103をRT(pH 7)で96ウェルプレート中で24時間インキュベートした。HLAペプチド複合体をゲルろ過を介して遊離ペプチドから分離し、放射を528nmで測定した。ペプチド結合の割合を計算し、50%の阻害(IC50)をもたらすペプチドの濃度を用量反応曲線から推定した。このアッセイにおけるHLA-E参照ペプチドは、記載される最適な結合剤であり、比較的高いIC50値を結果としてもたらす。ポジティブコントロールとして、HLA-A2からのリーダーペプチド(VMAPRTLVL(SEQ ID NO:31))を使用した。
HLA-E*0101およびHLA-E*0103の細胞外ドメインおよびβ2mを大腸菌中の封入体として生成し、両方のペプチドリストからの各ペプチドを用いてリフォールディングした。リフォールディング後、適切にリフォールディングされた複合体のパーセントをSuperdex 75サイジングカラムで評価した。両方のリストからのペプチドを有するリフォールディングされたHLA-E単量体の効率を、ペプチドVMAPRTLVL(SEQ ID NO:31)を用いてリフォールディングされたコントロールHLA-E単量体と比較した。
高い回転率を有するハウスキーピングタンパク質(proteinatlas.org)を計算および情報科学を使用して調べて、代替的処理経路によるペプチド形成を予測した。人体の主要な器官および組織をすべて表わすサンプルのトランスクリプトーム分析は、ハウスキーピングタンパク質の発現に関与する8588のタンパク質コード化遺伝子を同定した(HumanProteome)。ウェブベースのMHCエピトープ予測ツールおよび方法(SYFPEITHI(www.syfpeithi.de)、免疫のエピトープデータベースおよび分析資源(www.immunepitope.org)、IMGT/HLA配列データベース(www.ebi.ac.uk.imgt/hla/)、Bimas(www-bimas.cit.nih.gov/molbio/hla_bind)、ならびにProeasomal切断のための予測アルゴリズム(www.paproc.de)を、HLA-A*0201ペプチド結合剤を予測するために使用する。同定されたペプチドを、HLA-A*0201についての予測された親和性に基づいてランク付けする。ワークフローは、HLA-A*0201のための「最も高い」親和性ペプチドのリストを作成し、その後、HLA-E*0101およびHLA-E*0103結合アッセイでペプチドを選択し、合成し、スクリーニングすることである。各HLA-E対立遺伝子への最良の結合剤をリフォールディング反応において評価し、およびHLA-E単量体リフォールディング反応で使用されるコントロールペプチドVMAPRTLVL(SEQ ID NO:31)と比較することによって、リフォールディング効率を決定した。HLA-A*0201ペプチド結合モチーフを、HLA-Eへのペプチド結合剤を予測するために使用した。
既存の腫瘍および内皮細胞株(TAP依存性およびTAP非依存性ならびに古典的HLA I対立遺伝子の陽性細胞株および陰性細胞株)は、遺伝子導入(つまり、HLA-E遺伝子を導入すること)によって、または遺伝子での部分的または完全な機能の欠損(LOF)変異の生成を含む標的遺伝子欠失(つまり、TAP遺伝子)を有する細胞株を発達させるための技術(つまり、CRISPR/Cas9)を使用することによって設計される他のものと同様に使用される。
・IFN-ガンマの不在下および存在下におけるmRNAおよびタンパク質のレベルにおける古典的HLA、APMおよび非古典的HLAE発現のソースヒト腫瘍細胞株。例えば、MHCクラスIおよびTAP-2 mRNAの発現下での前立腺腫瘍細胞株PPC-1。TAPではなくMHCクラスIの発現下でのLNCaP。HLA-Eはモノクローナル抗体3D12(eBioscience)を使用して検出される。
・APM成分の抗体と同様にHLA-Eおよび古典的HLA対立遺伝子への抗体を使用して、新たに単離されたヒト腫瘍組織において免疫組織化学的検査を行う。同じ標的に対してPCR解析を用いた並行研究を行う。ヒト腫瘍組織からの洗浄剤可溶化のHLA-E/ペプチド複合体をアフィニティー精製し、およびぺプチドの特性評価のための標準LC/MS/MS技術を使用した下流分析のために、HLA-E分子に含まれるペプチドを酸溶出した。

・プラスミドを用いてT2、K562および他の腫瘍細胞をトランスフェクトして、全長(固定された細胞膜)HLA-E*01:01または01:03を発現する。LCL 721細胞は、内因性HLA-E*0103を発現する。

セファロースビーズを用いて溶解物を事前に除去した後、抗体W6/32を使用して、アフィニティークロマトグラフィーによって1011の細胞からHLA-I/ペプチド複合体を精製した。酢酸溶出液の10kDろ過後、ハウス中に充填された15cm×200cmのRP-C18カラムを使用して複合ペプチドプールを分画した。45分で0%から50%の溶媒B(10/90/0.1、v/v/v、常水/アセトニトリル/ギ酸)で勾配を実行した。画分をプレカラム上に注入し、分析用ナノ-HPLCカラムを用いて溶出した。90分で0%から50%の溶媒B(10/90/0.1、v/v/v、常水/アセトニトリル/ギ酸)で勾配を実行した。ナノ-HPLCカラムをおよそ5μmの先端まで引っ張り、MSソースのエレクトロスプレイニードルとして機能した。質量分析法の場合、MSおよびMS/MSの取得を自動的に切り替えるデータ依存性モードで動作するLTQ-FT Ultra質量分析計を使用した。すべての画分を、FTMS測定でのSIM走査を適用する厳密な前駆体質量許容差(2ppm)で2回記録した。マスコット2.2.04(http://www.matrixscience.com)を使用してタンデム質量スペクトルをIPIhuman v 3.72と対抗させ、スキャフォールド2.2(http://www.proteomesoftware.com)を使用して分類した。HLA-Eの結合モチーフについては、35を超えるマスコットイオンスコアを有する8-13量体ペプチドおよび5%の誤検出率(FDR)のみが選択される、より厳格な方法を行なった。
パートA-実施例1-3でHLA-E*0101およびHLA-E*0103に結合すると同定されたすべてのペプチドを、腫瘍組織または原発腫瘍細胞および正常組織または原発性正常細胞(つまり、iPSCに由来する細胞)を使用して検証する。実施例3に記載される単離方法論を、LC/MS/MSによる分析のために腫瘍および正常組織/細胞からHLA-E結合ペプチドを抽出するために適用する。同定されたペプチドを、実施例1-3で発見されたペプチドと比較する。
可溶性MHCクラス I/ペプチド複合体を、HLA-A2重鎖(HC)および大腸菌中の組換えタンパク質としてのベータ2ミクログロブリンの過剰発現、ならびに10uMの特異的なペプチドの存在下での後続のインビトロでのリフォールディングおよび構築によって生成した。可溶性MHC/ペプチド複合体を得るために、HC配列を突然変異誘発して、細胞質ゾルおよび細胞膜貫通領域を取り除いた。リフォールディングされた単量体MHC/ペプチド複合体を特異的にビオチン化するために、HCは、C末端で特異的なビオチン標識部位を含む融合タンパク質として発現された。これらの短い配列は、ビオチンタンパク質リガーゼBirAを使用して、この配列内の単一リシン残基の酵素学的なインビトロでのビオチン標識に十分である。

ファージディスプレイライブラリーを、免疫化されたマウスおよびラマから作る。scFvの免疫化されたライブラリーまたは単一ドメインVHH抗体を逆転写およびポリメラーゼ連鎖反応によって構築し、および100-1000のクローンを含むscFvのライブラリーまたは単一ドメイン抗体を規則的に生成する。すべての抗体ライブラリーは、ファージミドにおけるpIII融合としてscFvまたは単一ドメインのVHH抗体を発現する。バイオパニングのためのファージ粒子を生成するためにM13KEファージを使用する。scFvおよび単一ドメインVHHファージディスプレイライブラリーは、およそ1x109の独立したクローンを含んでおり、選択に使用される。
1mlのPBS中のストレプトアビジン常磁性DYNABEADS(30ul;Dynal,Oslo,Norway)および150ugのビオチン化されていないHLA-A2-I/YLLPAIVHIまたはHLAE*0101/*0103/YLLPAIVHI(無関係の複合体)とともにファージを最初にプレインキュベートして、ストレプトアビジンまたはHLA-A2およびHLA-Eの一般的なフレームワークに結合する抗体を発現したいかなるファージも取り除く。
少しの修正を伴う上記方法と同様に選択を行う。ストレプトアビジン常磁性DYNABEADS(50ul;Dynal,Oslo,Norway)および20μgのビオチン化されていないHLA-A2-YLLPAIVHIまたは1mlのPBS中のHLA-E/YLLPAIVHIペプチド(無関係の複合体)と共に3x1012ファージを最初にプレインキュベートして、ストレプトアビジンおよびHLA-A2結合剤またはHLA-E結合剤を枯渇させる。続いて、磁石を使用してDYNABEADSを捕捉し、上清(ファージおよび無関係の複合混合物)を5μgのビオチン化したHLA-A2/特異的ペプチドまたはHLA-E*0101/*0103/特異的ペプチドを含む別の管に移し、およびRTで1時間インキュベートした。その後、最終混合物(1ml)を100μlのDYNABEADS(2%の乳と共にプレインキュベートし、PBSと共に洗浄した)に加え、および内容物をRTで連続的回転で30分間混合した。次に、ビーズをPBS/0.1%のTWEENを用いて10回、PBSを用いて3回洗浄し、およびPBS(0.5ml)中の1mg/mlのトリプシンを使用して結合ファージをDYNABEADSからRTで20分間溶出した。続く工程はすべて上記のように行なった。

タンパク質A/Gアフィニティークロマトグラフィー培地(GE Healthcare)を使用して、可溶性scFv-Fc融合タンパク質を含む上清または単一ドメインVHH Fc融合タンパク質を精製する。最初に、1.5mlのタンパク質A/G樹脂をカラム上に負荷し、20mlのPBSを用いて活性化した。およそ1ml/分の流量で蠕動ポンプを使用して、上清をカラムに負荷する。続いて、フロースルーが0.05より少ないOD280を記録するまで、40mlのPBSを使用してカラムを洗浄する。次に、10mlのクエン酸塩緩衝剤(pH 2.0)を使用して、scFv-Fc融合タンパク質を、樹脂から中和のために10mlの1M Trisへと直接溶出する。50,000のMWCO VIVASPIN遠心管(Sartorius Stedim)を使用して、溶出されたscFv-Fcを続いて濃縮し、ELISAおよびBIACORE Tw00(GE Healthcare)を使用して組み換え抗原に結合するその能力について試験し、ならびにフローサイトメトリーを使用して細胞表面上にHLA-EまたはHLA I対立遺伝子または古典的HLA対立遺伝子を発現するペプチドパルスT2細胞を検出する。

癌細胞のHLA-Eに結合されたネオペプチドを発見および検証するために2段階の過程を用いた。ペプチドをHLA-E複合体に負荷するための、代替的抗原処理経路に由来するネオペプチドを予測するために、インシリコ発見学習を使用した。その後、直接患者由来の異種移植片(PDX)組織を使用して、同定された標的を検証した。
簡潔に言えば、mRNA発現データをがん細胞株百科事典(CCLE)からダウンロードし、および各癌組織について、>=9の細胞株にわたって平均発現を示した遺伝子(8~12の範囲)を保持した。がんゲノムアトラス(TCGA)から遺伝子発現データおよび臨床データを入手し、患者情報は、いくつかの癌の種類(肺癌、乳癌、結腸直腸癌、黒色腫性癌および肝臓癌)の遺伝子発現と一致した。TCGAデータを使用して、Cox回帰を用いてすべての遺伝子の生存率分析を行ない、>=1.1のハザード比(HR)および<=0.05のp値を用いて各癌の種類の遺伝子を選択した。その後、患者予後不良を予測する癌細胞株中で最終リストが高度に発現した遺伝子のみを有するように、CCLEおよびTCGAの遺伝子を交差させた。選択された遺伝子から、レビューされたヒト蛋白質配列のリストをUniprotからダウンロードした。
Internal Coordinate Mechanics(ICM)ドッキング方法に従って、各分類された結合剤の仮想スクリーニングおよびスコアリングを行った。ICMのスコア関数はリガンドと受容体との間の自由エネルギーを結合する良好な近似を提供し、力場に基づく様々なエネルギー用語と相関する。関数は、(i)リガンドの力場エネルギー(ii)結合状態と非結合の状態間のリガンドのエントロピー欠損、(iii)リガンド受容体水素結合相互作用、(iv)結合状態と非結合状態間の極性・無極性の溶媒和エネルギーの差、(v)静電エネルギー、(vi)疎水性エネルギー、および(vii)水素結合供与体またはアクセプター脱溶媒和のパラメーター毎に重みが加えられる。ICMスコアが低いほど、リガンドが結合剤であるという可能性が高い。
表3は、タンパク質選択法、プロテアソーム分解分類、HLA-Eペプチド分類、およびドッキングモデル化を適用した後の、様々な癌組織に存在するタンパク質に由来する予測されたペプチドを示す。タンパク質およびペプチドの位置の一般的な情報に加えて、表は、ICMスコア、免疫組織化学的検査(IHC)データおよびプロテオミクスデータを含む。ヒトタンパク質アトラスからIHCデータを入手した。乳癌、大腸癌、肺癌、リンパ腫癌、および皮膚癌からのIHC染色を判定した。データは、高、中、低の3つレベルで検出された事例の数、または未検出(ND)を示す。NCI-60 プロテオームソースからプロテオミクスデータをダウンロードした。NCI-60パネルは、9つの異なる組織(脳、血液および骨髄、乳房、結腸、腎臓、肺、子房、前立腺、および皮膚)に由来する59の個々の癌細胞株を含み、それを、対数10タンパク質強度スケールでのタンパク質のLFQおよびiBAQ定量化を含む様々なアプローチによって分析した。
表3で示される予測されたペプチドを、患者由来の異種移植片(PDX)組織サンプルを使用して検証した。HLA-E複合体に結合されたペプチドの下流分析のために、肺癌患者からのPDX組織をHLA-E-ペプチド複合体の単離のために処理した(図6)。PDXモデルLU5139は以下の特徴を有する:
ベータ-2-ミクログロブリン(B2M)およびHLA-E(*0101および*0103)の細胞外のドメインは、大腸菌中で封入体を生成し、および10μMのペプチドでリフォールディングした。重鎖遺伝子配列を変異誘発することによって、可溶性HLA-E-ペプチド複合体を得て、細胞質ゾルおよび細胞膜貫通領域を取り除いた。リフォールディングされた単量体HLA-E-ペプチド複合体を特異的にビオチン化するために、C末端に特異的なビオチン標識部位を含む重鎖(HLA-E)が融合タンパク質として発現された。これらの短い配列は、ビオチンタンパク質リガーゼBirA(Avidity,CO)を使用した、この配列内の単一のリシン残基の酵素的インビトロでのビオチン標識に十分である。Superdex 75サイジングカラムの上で実行した後に、NGC(登録商標)中圧液体クロマトグラフィーシステム(BioRad)を使用して、リフォールディングされた材料を集めた。図9A、図10A、図11A、および図12Aにおいて、クロマトグラムからの第2のピークは、正確にリフォールディングされたHLA-E-ペプチド複合体を表す。還元条件下でのSDS-ゲル電気泳動による適切にリフォールディングされた材料(ピーク2)の確認が、図9B、図10B、図11B、および図12Bで示される。~33kDおよび~11Kdで移動する2本のバンドが、HLA-E重鎖およびB2Mタンパク質の存在をそれぞれ示すことに留意すべきである。その後、完全な複合体(HLA-E、B2Mおよびペプチド)として関連する材料の割合を評価するために、HPLC分析的サイズ排除クロマトグラフィー(SEC)を使用した。完全な複合体の予期された保持時間は、X-Bridge SECを使用して~6.384分であるべきである。最後に、リフォールディングされた材料を、ResoSensフリーラベルテクノロジーシステム(RSI, Arlington, TX)で評価した。次に、ニュートラアビジン被覆バイオネティックプレートを、10μg/mlのビオチン標識HLA-E-ペプチド複合体と共にインキュベートした。無標識のバイオネティックプレート(RSI)上で固定されたHLA-E-ペプチド複合体に対する立体構造依存性抗-HLA-E抗体である3D12(Abcam)の結合によって、正確にリフォールディングされた組み換えHLA-E-ペプチドを決定した。
現在開示および主張される発明概念にしたがって利用されたT細胞受容体様抗体を、対象のペプチドを同定することを含む多くの方法によって生産し、ここで、対象のペプチドは、非古典的MHC I分子によって提示され得、および、特にペプチド/HLA-E複合体である。HLA-E-ペプチド複合体に対する抗体を生成するために使用される全体的な抗体の発見工程が図13で例証される。2つの標準のインビトロのディスプレイテクノロジー(すなわち、ファージディスプレイと酵母ディスプレイ)を、ナイーブヒトおよび免疫マウス、ならびにラマライブラリーと共に使用した。選択工程(つまり、正と負の選択および枯渇、ならびにブロッキング分子)を、対象のHLA-E-ペプチド標的に対する結合剤を発見するために最適化した。
1mlのPBS中で、ストレプトアビジン常磁性DYNABEADS(30ul;Dynal、Oslo,Norway)および150ugのビオチン化されていないHLA-A2ペプチドおよびHLA-E-ペプチド複合体(無関係の複合体)と共に、ファージを最初にプレインキュベートして、ストレプトアビジンまたはHLA-A2およびHLA-Eの一般的なフレームワークに結合する抗体を発現したあらゆるファージも取り除いた。
HLA-E*0103-VMALRTLFLに対する単鎖抗体(scFv)、HLA-G由来のシグナルペプチドを発見し、ファージディスプレイ・ヒト半合成scFvライブラリーから分離させた。pIX融合による単一ディスプレイを使用するファージライブラリーを、半合成VHおよびVL遺伝子を使用してscFv形式で構築して、1.42x109の全多様性を作成した。M13KO7ヘルパーファージと共に大腸菌TG1宿主株を使用して、ライブラリーを繁殖した。

最初にマウスを免疫化することによって、続いて、バクテリオファージによるディスプレイのための抗体ライブラリーを構築することによって、T細胞受容体様抗体を生成した。1つのペプチド/HLA-E複合体の単量体を含む有効量の免疫原(ここで、ペプチドは対象のペプチドである)の免疫反応を誘発するために宿主に投与し、ここで、HLA-E分子の結合溝でのペプチドの三次元提示に対する免疫反応を誘発するのに十分な期間、免疫原がその三次元形態を保持した。その後、宿主から集められた血清を分析して、HLA-E分子の結合溝でのぺプチドの三次元提示を認識する所望の抗体が生成されているか否かを判定し、ここで、所望の抗体が、ペプチド/HLA-E複合体を、HLA-E分子のみ、対象のペプチドのみ、ならびにHLA-Eおよび無関係のペプチドの複合体と区別する。次に、マウス脾臓を免疫化された動物から単離し、抗体ライブラリーをバクテリオファージまたは酵母、あるいは他のディスプレイシステムを使用して構築した。
免疫化されたラマファージライブラリーからの単一ドメイン抗体も生成した。ラマはHLA-E-VMAPRTLFL四量体で免疫化され、ファージディスプレイライブラリーおよびイスートディスプレイライブラリーの両方を構築した。図14Dは、HLA-E-VMAPRTLFL標的に対する結合剤の発見を例証する。

マウスおよびラマをそれぞれ、HLA-E-ILSPTVVSIペプチド複合体の単量体を用いて免疫化し、ならびにHLA-E-VMAPRTLFLペプチド複合体を四量体化した。V遺伝子の逆転写およびPCR増幅によって、scFvまたは単一ドメインのVHH抗体を構築した。抗体ライブラリーをscFvまたは単一ドメインのVHH抗体として酵母の表面上に表示した。マウスライブラリーおよびラマライブラリーの両方は、c-末端FLAGタグと共に表示される抗体を有した。標準手続に従って、抗体ライブラリーのサイズを決定した。
簡潔に言えば、2mlの500nMのビオチン化されたHLA-E-ILSPTVVSIまたはHLA-E-VMAPRTLFLペプチド複合体を、マウスライブラリーまたはラマライブラリーからの1010酵母菌(達成されたライブラリーサイズの10倍より大きい)と共に室温で20分間インキュベートした。細胞を遠心機でスピンダウンし、45mlのPBS+0.1%のBSA(PBSB)を用いて2回洗浄した。酵母菌を40mlのPBS+0.1%のBSA(PBSB)で再懸濁し、懸濁された細胞に0.5mlのMACSビーズを加え、4℃で15分間インキュベートした。細胞を、MACSカラムを通過する前に、PBSBでの2回の洗浄を行った。磁界からMACSカラムを取り除くことによって、酵母菌をプランジャーの助けを借りてカラムから押し出すことによって、カラムに結合された酵母結合を溶出した。その後、細胞を50mlの選択培地で一晩増殖させた。

あらかじめ作られたヒトライブラリー(実施例17を参照)から単離されたヒト抗体(R4)を、scFvおよび全長IgG1として生成し、精製し、ならびに、結合特異性、親和性、および細胞染色についての特性を明らかにした。
全HLA-Eタンパク質発現(提示されたペプチド非依存性)を決定するために、免疫細胞化学染色を、モノクローナル抗体MEM-E/02(ThermoFisher Scientific)およびホルマリン固定パラフィン包埋ヒト腫瘍組織マイクロアレイ(Origene Technologies and US BioMax)を使用して行なった。MEM-E/02結合の検出を、抗マウスHRP抱合抗体(Abcam)を使用して決定し、3、3’ジアミノベンジジン(DAB)基質キット(Abcam)を使用して発展させた。図22-図24は、肺癌、乳癌、卵巣癌、および大腸癌を含む様々な癌におけるHLA-E発現を例証する。さらに、図25A-図25Bにおいて、MEM-E/02抗体は乳癌サンプルの膜上のHLA-Eを染色する。HLA-E-ペプチド標的の膜発現は、TCR様抗体ベースの薬物の開発および細胞内標的を標的とするために必須である。
二重特異性TCR様抗体:
図26は、二重特異性T細胞エンゲージャー(BiTE)分子を生成するための例示的な概略図を例証する。BiTE 86-2として指定されたクローンを組換えDNA技術によって構築し、トランスフェクトされた293のExpi細胞からの上清を精製した。コバルト樹脂クロマトグラフィーカラムを使用して、BiTEsの精製を行った。BiTE 86-2を、西洋ワサビペルオキシダーゼ(HRP)抱合抗His抗体(Cell signaling technology)を使用するウエスタンブロットによって、およびクーマシー染色によって検証した(図27A-図27E)。細胞を標的とするBiTEの特異的結合を、Alexa647抱合抗His Tag抗体(Cell Signaling Technology)を使用するフローサイトメトリーによって評価した。ジャーカット細胞、一次PBMC、およびColo205への結合を分析した。1×104の標的細胞(Colo205腫瘍細胞)を含む、丸底96ウェルプレートにおいて共培養アッセイを実行した。精製されたBiTEおよび3×104ジャーカットをプレートに加えた。14時間後、IL-2放出評価のために上清を集め、それは、製造業者の指示に従って、ELISA(IL-2 Human ELISA Kit、 Thermo Fisher Scientific)によって実施された(図27D)。細胞傷害性アッセイの場合、RPMIにおいて、PBMCを10mLの体積で、室温で、1分間、0.05μMカルセインAMで染色した。その後、細胞を完全培地中で2回染色し、フローサイトメトリーベースの細胞傷害性アッセイで使用した。精製されたBiTEおよび15×104PBMCをプレートに加えた。14時間後、追加のウェルを自発的アポトーシスの評価のために使用した(標的細胞のみおよび最大標的細胞死(100μLの完全培地+100μLの100%エタノールにおける標的細胞のみ))。取得10分前に、1μLの5μMのSYTOXレッド(Thermo Fisher Scientific)を各管に加えた(図27A-図27E)。共培養フローサイトメトリーアッセイの場合、データをAttune NTXフローサイトメーター(Thermo Fisher Scientific)で捕捉し、およびFlowJoソフトウェア(Flowjo LLC)を使用して分析した。
単一ドメイン抗体を生成するために、ラマを、HLA-E-ペプチド複合体の単量体、四量体、または多量体の製剤を用いて免疫化した。続いて、結合剤の選択のために、ファージを使用する抗体ライブラリーおよび酵母ディスプレイテクノロジーを構築した。HLA-E-VMAPRTLFLペプチド複合体に特異的な、同定された結合剤を、大腸菌中でVHH分子として、ならびに酵母および哺乳類細胞中でVHH-Fc二量体として発現させた。HLA-E-VMAPRTLFLペプチド標的に対するいくつかの固有の(配列データに基づく)VHH抗体を発見し、VHH遺伝子をVHH-Fc構築としてpCDNA3.2ベクターにクローン化し、二量体分子の生成のためにExpi293細胞をトランスフェクトした。プロテインAアフィニティカムを使用してVHH-Fc抗体分子を精製した。VHHを、重鎖のヒンジおよびFc(CH1を欠く)ドメインに連結し、および、二量体として発現させることによって、修飾抗体は従来のmAb(150kD)のおよそ半分の大きさ(75kD)になる。より少ない分子量は、腎クリアランスを増加させることなく、組織のより良い浸透性へとつながり、これらの抗体分子の腫瘍への浸透を良くする。さらに、従来のH鎖およびL鎖の抗体に対するそれらの小さいサイズは、多重特異性および多価性の分子として非常に助けになる。

前記TCR様抗体は複合体に選択的に結合し、
前記複合体は、
(a)癌細胞によって発現されるHLA-Eと
(b)前記癌細胞によって発現されるネオ抗原は、VMAPRTLFL(SEQ ID NO:3)、VMAPRTLWL(SEQ ID NO:10)、VMAPRTYL(SEQ ID NO:55)およびILSPTVVSI(SEQ ID NO:2)からなる群から選択されるアミノ酸配列を有し、
ここで、前記TCR様抗体は、前記複合体中の前記HLA-Eおよび前記ネオ抗原に選択的に結合する、使用。 - 前記抗体は、(i)前記HLA-Eのみ、または(ii)前記ネオ抗原のみに対して、結合親和性を有していない、請求項5に記載の使用。
- 前記HLA-Eは、HLA-E*0101またはHLA-E*0103である、請求項5に記載の使用。
- 前記抗体は、
(a)前記HLA-E*0101および前記ネオ抗原、
(b)前記HLA-E*0103および前記ネオ抗原、または、
(c)前記HLA-E*0101および前記ネオ抗原と、前記HLA-E*0103および前記ネオ抗原、
を含む前記複合体に選択的に結合する、請求項7に記載の使用。 - 前記免疫反応はT細胞の活性化を含む、請求項5に記載の使用。
- 個体において癌細胞に対する免疫反応を誘発するために使用される医薬組成物であって、
前記医薬組成物は、
(i)複合体に選択的に結合するTCR様抗体であって、
前記複合体は、
(a)癌細胞によって発現されるHLA-Eと、
(b)前記癌細胞によって発現されるネオ抗原は、VMAPRTLFL(SEQ ID NO:3)、VMAPRTLWL(SEQ ID NO:10)、VMAPRTYL(SEQ ID NO:55)およびILSPTVVSI(SEQ ID NO:2)からなる群から選択されるアミノ酸配列を有し、
ここで、前記TCR様抗体は、前記HLA-Eおよび前記ネオ抗原に選択的に結合する、抗体、および
(ii)薬学的に許容可能な担体、
