本発明は、EFCまたは蛍光タンパク質相補性を使用した、加熱ストレス及び変性の後に高分子−リガンド相互作用を検出するためのアッセイシステムを提供する。試験される高分子は、概して大きな分子であり、そして典型的により小さなサブユニット(アミノ酸及びヌクレオチド)の重合によって創出される。関心対象の高分子には、規定の三次元構造を有するポリ核酸、タンパク質、及び炭水化物が含まれる。本高分子は、外部化合物、放射線、または加熱などの何らかの外部ストレスの適用によって、それらの四次構造(サブユニット)、三次構造、及び/または二次構造を変性させる、すなわち喪失する。

本出願において開示されるように、関心対象の高分子を標識ペプチドに融合させて、融合タンパク質を形成する。融合タンパク質は、2種もしくはそれを上回る種類の高分子、または2種もしくはそれを上回る種類の個別のタンパク質の全配列または部分配列を含む、アミノ酸の単一の連続した線状ポリマーを含む。融合タンパク質の構築のための方法は、当技術分野において公知である。融合タンパク質遺伝子構築物も、中断なしの同じリーディングフレームにおける2種またはそれを上回る種類の個別のタンパク質の全配列または部分配列をコードする、ヌクレオチドの単一の連続した線状ポリマーを含み得る。さらに、本発明の融合遺伝子構築物を細胞内に導入して、変性後にリガンド結合についてアッセイする。融合遺伝子構築物は、当技術分野において公知の核酸移入の任意の方法によって細胞内に導入され得る。一意的な融合タンパク質をコードする種々の融合遺伝子構築物が、別個の核酸分子上にまたは同じ核酸分子上に存在し得る。
標的高分子として使用されるタンパク質は、調査するまたは別様に特徴付けするためなどの、関心対象であり得る任意の考えられるポリペプチドまたはタンパク質であり得る。関心対象のタンパク質には、キナーゼ、ホスファターゼ、カルボキシラーゼ、ホスホジエステラーゼ、デヒドロゲナーゼ、オキシダーゼ、ペルオキシダーゼ、プロテアーゼ、シグナル伝達タンパク質、金属タンパク質、細胞質タンパク質、及び核局在タンパク質とともに、トランスフェラーゼ、オキシドレダクターゼ、ヒドロラーゼ、リガーゼ、及びイソメラーゼが含まれ得る。標的タンパク質は、天然に存在する供給源、例えば細胞、組織、生物学的流体、組織生検、土、水など、任意の供給源から獲得され得る。
本発明は、本明細書において記載される標的高分子と標識ペプチドとの融合タンパク質を発現する(または過剰発現する)導入遺伝子を持つように操作された細胞の使用を企図する。標識ペプチドは、関心対象のタンパク質のC末端におけるPLであり得る。
上記で記載される適用のうちの1つまたは複数を実践することにおける使用のためのキットも、本発明によって提供される。ある特定の実施形態において、キットは、上記で概説される、関心対象のタンパク質及びβ−ガラクトシダーゼフラグメントを含む融合タンパク質を構成的にまたは誘導的に発現する細胞を少なくとも含む。ある特定の実施形態において、キットは、そのような細胞を作製するためのエレメント、例えばベクター上に存在する融合タンパク質をコードする核酸、及び/または上記で概説される、関心対象のタンパク質が標準的な分子生物学技法を使用して融合され得るβ−ガラクトシダーゼフラグメントをコードする核酸を含む。キットは、酵素基質、細胞成長培地などを含むがそれらに限定されない、本発明のある特定の実施形態を実践することにおいて用途を見い出す1種または複数種の付加的構成要素をさらに含み得る。

実施例1〜5の方法は、いくつかの加熱工程によって実行され得る。以下の例は、単一の加熱工程では有意な変性(融解)を引き起こさないが、一連の加熱工程では引き起こす温度で、高分子(例えば、タンパク質)を加熱するプロトコールに関連する。タンパク質を融解するのに有効ではない1回の加熱工程の後に、(リガンドの非存在下で)累積的に変性を引き起こす一連の加熱工程が続くように、工程を適用する。これを成し遂げるために、熱電加熱及び冷却装置を採用し得、かつあらかじめ規定した加熱及び冷却(非加熱)工程を実施するようにあらかじめプログラムし得る。好ましい熱電加熱及び冷却装置は、ペルチェ接合に基づく。これらの装置は、素早い加熱及び冷却を実施し得る、あるいは、本装置は、大きなヒートシンクを提供され得る。基板及びマスクのペルチェ加熱及び冷却についての詳細は、US3161542に見い出され得る。下記で記載される方法は、冷却工程によって分離されたいくつかの加熱工程、及び一連の1つまたは複数の加熱温度を含み得る。これらの数は、本明細書における教示を使用して決定され得る。方法は、結合標的である高分子の特性に基づく加熱工程で実施され得る。温度T及び時間tがいったん決定されると、Tは徐々に、好ましくは高分子の融解温度より下に低下し得、そして時間tは、その合計が少なくとも初回は総時間である一連の加熱工程にさらに分割され得る。冷却工程は、反応混合物を周囲温度または周囲温度付近(約25℃)に戻すために使用される設備に基づき得る。考え得る非限定的な組み合わせは、15秒間〜2分間の冷却間隔を有する、37〜50℃で5〜10秒間の10〜70回のパルスである。他の例が下記に示される。反応混合物の体積も考慮されるべきであり、より大きな体積は、より多くのかつより長いパルスの使用を示唆する。
図9は、パルス変性の利点を示した数学的モデリングの結果を示している。グラフのY軸は、X番のサイクル後の、公知のリガンドの非存在下における発光シグナルで除した、公知のリガンドの存在下における発光シグナルとして規定される、アッセイウィンドウを示している。グラフのX軸は、変性サイクルの回数であり、変性はパルス加熱によって行われる。
図10は、標準的な及びパルスによる変性プロトコールの後の、BRD9−ブロモスポリン結合に対する用量応答曲線を示している。EDタグ付けされたBRD9を含有する細胞抽出物をPBSTに希釈し、かつ25uMのブロモスポリンとともにまたは0.1%DMSO/0.9%MEGとともに室温で1時間インキュベートした(49.5ulの細胞抽出物+0.5ulの2.5mMブロモスポリンまたは0.5ulの10%DMSO/90%MEG)。次いで、試料を、パルス方法を用いてまたは標準的(1工程)変性プロトコールを用いて、45℃で加熱変性に供した。第一の場合には、試料を、0.5分間(加熱パルスの間に室温で1分間の間隔を有する)から0.5〜3分間の総加熱時間、45℃に繰り返し曝露した(「パルス変性」、黒丸)。第二の場合には、試料を同じ総量の時間(0.5分間〜3分間)であるが単一工程で加熱した(「標準的変性」、白丸)。
図11は、標準的な及びパルスによる変性プロトコールの後の、CREBBP/SGC−CBP−30結合に対する用量応答曲線を示している。(CREBBPは、公式な記号CREBBPを有するCREB結合タンパク質であり、SGC−CBP−30は、(S)−4−(1−(2−(3−クロロ−4−メトキシフェネチル)−5−(3,5−ジメチルイソオキサゾール−4−イル)−1H−ベンゾ[d]イミダゾール−1−イル)プロパン−2−イル)モルホリンというIUPAC名を有する、CREBBPの選択的阻害剤である小分子である。EDタグ付けされかつNFκBのDNA結合ドメインにも融合したCREBBPを含有する細胞抽出物を、SGC−CBP30の連続希釈とともに室温で1時間インキュベートし(PBSTに希釈された49.5ulの細胞抽出物+10%DMSO/90%MEG中0.5ulの100×化合物)、かつ次いで、グラフに表示された条件で加熱変性させた。可溶性タンパク質を、BRD9に対して使用された同じプロトコールでEFCによって定量化した。データをヒルの方程式に当てはめ、そしてEC50を算出した。図11は、パルス変性が、より低い濃度の阻害剤でより高いシグナル利得を示し、かつ最小及び最大の検出可能な濃度の間の値域全体にわたる用量応答曲線をなおも示し、それゆえ、パルス変性を使用したアッセイの感度は、標準的な変性方法を使用したアッセイの感度よりも改善されることを示している。第二のポリペプチド(NFκB)の添加は、この標的タンパク質(CREBBP)に対するアッセイウィンドウを増加させる。
図12は、幅広い親和性でこの標的に結合することが文献から公知の広範な小分子阻害剤を試験するための、タンパク質キナーゼ(ABL1)に適用されたパルス変性技術を示している。グラフ(阻害剤名の表示及び対応する曲線は、同じ左から右の順序にある)に示された7種の阻害剤に関するEC50用量応答曲線を、EDタグ付けされたABL1に対して測定した。使用された全体的手順は、実施例9に関して記載されたものと同様であり、そして42℃で7秒間、それに続く25℃で60秒間の30回のサイクルというパルス変性順を使用した。ABL1に対する阻害剤の親和性は、グラフの左から右に減少し、一番左の曲線は、最も高い親和性の阻害剤を同定し、そして一番右の曲線は、最も低い親和性のものを同定する。より高いからより低い親和性に順序付けすると、阻害剤は、ダサチニブ、ポナチニブ、イマチニブ、VX−680、スタウロスポリン、SU−14813、及びプルバラノールBである。これら7種の阻害剤に関する効力順位は、公表された値(Davis et al.Nat Biotechnol.2011 Oct 30;29(11):1046−51.doi:10.1038/nbt.1990)とよく一致している。
図13は、用量応答曲線において公知の阻害剤UNC−0638を試験するための、タンパク質メチルトランスフェラーゼ(G9a)に適用された変性プロトコールを示している。UNC−0638をEDタグ付けされたG9a(NFκB不活性外因性ポリペプチド配列を有する)に対して試験し、そして使用された全体的手順は、実施例9に関して記載されたものと同様であった。この概念実証G9a調査を、50℃で3分間の単一の変性工程を使用して遂行した。約102nMから始まりかつ104nMまで続くアッセイシグナルの増加は、G9aの変性に対する保護が、阻害剤の濃度とともに用量依存的様式で増加することを示している。保護は阻害剤結合により生じ、その関連するEC50値は曲線に由来し得る。本明細書において開示される他の実施例とともに、本実施例は、アッセイを使用して、多種多様の高分子への化合物の結合を測定し得ることを示している。
例示的なキットを、BRD4(1)阻害剤効力のインビトロ生化学的査定のための96ウェルプレート形式として調製する。アッセイは、酵素フラグメント相補性(EFC)及びパルス変性技術を使用して、標的タンパク質のリガンド依存的熱安定性を測定する。この手法は、定量的な阻害剤見かけEC50値の測定を可能にする。キットは、4つの96ウェルプレート実験(二つ組での16×12点の用量応答曲線)を遂行するのに充分な試薬を提供し、そして阻害剤EC50値の測定に対して最適化されている。合理化されかつ迅速なアッセイプロトコールは、煩雑な試料加工、プレート移動、または遠心分離工程を要しない。本キットにおいて提供されるアッセイは、化合物収集物の単一濃度スクリーニングのために最適化されていない。キットを使用して、関連する方法または直交法によって同定されたスクリーニングヒットを検証し得、先導する最適化の間の化合物効力改善をモニターし得、60分間未満の実務時間を有して迅速な結果(終始4時間未満)を獲得し得、かつ広い効力域(高いピコモルからミリモルまで)にわたって阻害剤EC50値を測定し得る。キットは、関心対象のタンパク質とβガラクトシダーゼ酵素フラグメント(「PL」)との融合体、陽性対照、希釈バッファー、ならびに2種の酵素基質試薬であるβガラクトシダーゼフラグメント相補PL及びβガラクトシダーゼ基質を含む。

ABL1アッセイを本質的に以下のとおり実践する:

MTH1アッセイを本質的に以下のとおり実践する:

Claims (26)
- 化合物と標的高分子との間の結合を測定するための方法であって、
(a)(i)標識ペプチドに連結された標的高分子を含むキメラタンパク質を発現する無傷の生存細胞、及び(ii)前記標的高分子への結合について測定されている化合物を含む流体混合物を調製することであって、前記標的高分子は熱変性に供される、前記調製すること、
(b)前記標的高分子への前記化合物の結合を可能にする条件下で、工程(a)の前記流体混合物をインキュベートすること、
(c)工程(b)においてインキュベートした後、(i)前記化合物に結合していない変性したキメラ分子と(ii)前記化合物に結合している変性していないキメラ分子との組み合わせ混合物を産生する条件下で、前記流体混合物を加熱することにより、前記流体混合物中の標的高分子を熱変性させること、
