患者組織の異種移植(Crown Bioscience SPF施設)に関する方法およびパラメータは以前に記載されたものである(Yang M et al.,“Overcoming erlotinib resistance with tailored treatment regimen in patient−derived xenografts from naive Asian NSCLC patients”International journal of cancer(2013)132(2):E74〜84;Zhang L et al.,“A subset of gastric cancers with EGFR amplification and overexpression respond to cetuximab therapy”Sci Rep(2013)3:2992;Jiang J et al.,“Comprehensive characterization of chemotherapeutic efficacy on metastases in the established gastric neuroendocrine cancer patient derived xenograft model”Oncotarget(2015)6(17):15639〜51;Bladt F et al.,“The c−Met Inhibitor MSC2156119J Effectively Inhibits Tumor Growth in Liver Cancer Models”Cancers(Basel)(2014)6(3):1736〜52)。PDX腫瘍組織のトランスクリプトームシーケンシングでは、急速凍結試料を使用して、以前に記載された方法によりRNAを抽出した(Yang M et al.,“Overcoming erlotinib resistance with tailored treatment regimen in patient−derived xenografts from naive Asian NSCLC patients”International journal of cancer(2013)132(2):E74〜84;Zhang L et al.,“A subset of gastric cancers with EGFR amplification and overexpression respond to cetuximab therapy”Sci Rep(2013)3:2992)。RNAシーケンシングの前に、Agilent BioanalyzerでRNA試料の純度および完全性を確認した。RINが7より多く28S/18Sが1より多いRNA試料のみをライブラリー構築およびRNAシーケンシングに進めた。RNA試料(マウス成分50%未満)を、Illumina HiSeqプラットフォームの認定サービス業者(BGI、Wuhan、中国)によるトランスクリプトームシーケンシングに使用した。トランスクリプトームシーケンシングは概して、Illumina HiSeq2500プラットフォームまたは同等のものにより、6GB、PE125で実施された。Affymetrix U219 GeneChipプロファイリングでは、腫瘍由来のRNA試料を以前に記載されたように加工およびアッセイした(Yang M et al.,“Overcoming erlotinib resistance with tailored treatment regimen in patient−derived xenografts from naive Asian NSCLC patients”International journal of cancer(2013)132(2):E74〜84;Zhang L et al.,“A subset of gastric cancers with EGFR amplification and overexpression respond to cetuximab therapy”Sci Rep(2013)3:2992)。標準免疫組織化学(IHC)を使用して、以前に記載されたように、選択されたFFPE PDX腫瘍組織を分析した(Yang M et al.,“Overcoming erlotinib resistance with tailored treatment regimen in patient−derived xenografts from naive Asian NSCLC patients”International journal of cancer(2013)132(2):E74〜84;Zhang L et al.,“A subset of gastric cancers with EGFR amplification and overexpression respond to cetuximab therapy”Sci Rep(2013)3:2992)。IHCに使用した抗体は:抗ヒトモノクローナル抗体TTF1(ZM−0250、マウス)、CDX2(ZA−0520、ウサギ)、CK7(ZM−0071、マウス)、CK20(ZM−0075、マウス)であり、全てZhongsan JinQiao、中国のものであった。
7つのがん型(COAD、READ、LUAD、LUSC、HNSC、LIHC、PAAD)についてのレベル3TCGA RNA−seqデータを、TCGA Data Portal(2015年2月公開)からダウンロードした。Illumina HiSeqプラットフォームで生成され、リードアラインメントにはMapSplice、定量化にはRSEMを使用するRNAseqV2パイプラインで加工されたRNA−seqデータのみを使用した。TCGAデータセットは、285のCOAD、94のREAD、515のLUAD、501のLUSC、519のHNSC、371のLIHC、および178のPAADを含む。
これまでに記載された方法に従って、Affymetrix U219 GeneChipおよびRNA−seqの両方により、PDXにおける遺伝子発現の特性を明らかにした(Yang M et al.,“Overcoming erlotinib resistance with tailored treatment regimen in patient−derived xenografts from naive Asian NSCLC patients”International journal of cancer(2013)132(2):E74〜84;Chen D et al.,“A set of defined oncogenic mutation alleles seems to better predict the response to cetuximab in CRC patient−derived xenograft than KRAS 12/13 mutations”Oncotarget(2015)6(38):40815〜21)。Affymetrix CELファイルを、CCLEデータと同じ方法を使用して加工した。まず、マウス参照ゲノム(UCSC MM9)にマッピングされたマウスリードを除去することにより未加工のRNA−seqデータをクリーニングした。平均マウス含量は約10%である。TCGA RNAseqV2パイプラインを使用して遺伝子発現を推定した。Affymetrix U219データでは、58のCRAD、11のLUAD、40のLUSC、10のHNSC、24のLIHC、および32のPAADを含む合計175のPDXを使用した。RNA−seqデータでは、82のCRAD、12のLUAD、54のLUSC、14のHNSC、30のLIHC、および49のPAADを含む合計241のPDXを使用した。
Bioconductor(バージョン3.1)のedgeRパッケージ(Robinson MD and Smyth GK,“Small−sample estimation of negative binomial dispersion,with applications to SAGE data”Biostatistics(2008)9(2):321〜32)(バージョン3.10.2)を使用してTCGA RNA−seqデータを分析した。7つのがん全てのうち最小である少なくとも94の試料において、100万あたり少なくともカウントを1つ有する遺伝子を保存した。exactTest機能により差次的に発現される遺伝子(DEG)を特定し等級付けした。7つのTCGAがん型では対比較を21回実施し、一定数の上位DEGを維持した。DEGの発現値をゼロ平均および単位分散を有するように正規化し、これを使用して試料間のピアソンの相関係数を算出した。図1A〜Dでは、TCGAの7つのがんそれぞれにつき94の試料を無作為抽出に使用した。その他3つのデータセットでも、型内および型間のピアソンの相関係数を算出するのに発現値を正規化した。相関性算出およびヒートマップでは、発現値は全て対数尺度とした。図4A〜Dのグラフは、edgeRパッケージ(バージョン3.10.2)のplotMDS機能を使用して生成させたもので、第1および第2位の対数倍率変化(logFC)を2軸に使用した。
本発明者らは、同じ病理組織学的診断となるがんが、異なる病理組織型と比較して類似した発現プロファイルを有するかどうかを調べることに着手した。4つのトランスクリプトーム発現データセット:a)外科的な摘出または生検により得られた患者腫瘍試料についてのTCGAトランスクリプトームシーケンシング(RNA−seq)データセット(“Comprehensive molecular characterization of gastric adenocarcinoma”Nature(2014)513(7517):202〜9;“Comprehensive genomic characterization defines human glioblastoma genes and core pathways”Nature(2008)455(7216):1061〜8;Ge L et al.,“Integrated analysis of gene expression profile and genetic variations associated with ovarian cancer”Eur Rev Med Pharmacol Sci(2015)19(14):2703〜10);各種疾患の患者由来異種移植片についての、b)RNA−seqデータセット(PDXと呼ぶ)、およびc)マイクロアレイデータセット(PDXU219と呼ぶ);d)Cancer Cell Line Encyclopedia(CCLE)プロジェクト由来のがん細胞株についてのマイクロアレイデータセット(Barretina J et al.,“The Cancer Cell Lines Encyclopedia enables predictive modelling of anticancer drug sensitivity”Nature(2012)483(7391):603〜7)について試験した。まず第1に、独自の遺伝子発現シグネチャーが正常および腫瘍組織(または規定の型)の両方の分子的特徴であると仮定して、トランスクリプトーム発現によりヒト疾患型を規定するアルゴリズムを確立することを目的とした。この目的のため、7つのTCGAがん:結腸腺癌(COAD)、直腸腺癌(READ)、肺腺癌(LUAD)、肺扁平上皮癌(LUSC)、頭頸部扁平上皮癌(HNSC)、肝細胞癌(LIHC)、および膵臓腺癌(PAAD)におけるトランスクリプトーム発現について21回の対比較を実施した。各対比較につき、同数の最も差次的に発現される遺伝子(DEG)を維持し、RのedgeRパッケージのexactTest機能から導かれたp値により等級付けを行った(方法を参照のこと)。冗長性を除去した対比較全てを合計した総DEGを使用して、TCGAデータセットにおける型(病理組織型)内および型間相関係数を算出した。相関係数を使用して、がんの類似性を定量化した(図1A)。対になったDEG数が50であるときの非冗長セットである合計686の遺伝子を、図1A〜Dの説明に使用する。この類似性パターンは、その他の数のDEGや、トランスクリプトーム全体にまで当てはまる(図5A〜B)。この対比較手法は、全てのがん型を同時比較することで遺伝子を選択する方法、例えばone−way ANOVAとは対照的に、特定のがん型への偏りを最小限にすることが意図される。
この実施例では、異なるがん型間の発現類似性および同じ型内の相違について示す。
この実施例では、がんの分類のための、TCGA由来の分子病理シグネチャーについて示す。

Claims (10)
- 第1のがん型を有する第1のがん試料の第1の遺伝子発現プロファイルを得ること;
第2のがん型を有する第2のがん試料の第2の遺伝子発現プロファイルを得ること、ここで前記第2のがん型は前記第1のがん型とは異なる;
第3のがん型を有する第3のがん試料の、第3の遺伝子発現プロファイルを得ること、ここで前記第3のがん型は前記第1および第2のがん型と異なる;
前記第1の遺伝子発現プロファイルを前記第2の遺伝子発現プロファイルと比較すること;
第1および第2の遺伝子発現プロファイルで最も差次的に発現されるN1個の遺伝子を選択して、第1の対になった差次的に発現される遺伝子(DEG)を生成すること、ここでN1は10〜100の整数である;
前記第1の遺伝子発現プロファイルを前記第3の遺伝子発現プロファイルと比較すること;
第1および第3の遺伝子発現プロファイルで最も差次的に発現されるN2個の遺伝子を選択して、第2の対になったDEGを生成すること、ここでN2は10〜100の整数である;
前記第2の遺伝子発現プロファイルを前記第3の遺伝子発現プロファイルと比較すること;
第2および第3の遺伝子発現プロファイルで最も差次的に発現されるN3個の遺伝子を選択して、第3の対になったDEGを生成すること、ここでN3は10〜100の整数である;および
第1、第2および第3の対になったDEGを含むシグネチャー遺伝子を生成すること;
を含む方法。 - さらに、シグネチャー遺伝子の発現レベルをアッセイし、それに基づいて第1のがん型、第2のがん型または第3のがん型のがんの性質を特定することを含む、請求項1に記載の方法。
