・バクテリオファージのゲノムは、配列番号3、5、7、9及び11からなる群から選択されるアミノ酸配列に対して少なくとも50%の配列同一性を有するアミノ酸配列を有するポリペプチドをコードする少なくとも1種のポリヌクレオチドを含む。
・バクテリオファージ受容体はサルモネラ外膜タンパク質C(OmpC)である。
・バクテリオファージは、少なくとも1種のサルモネラ種に感染し、それを溶菌することができる。
本明細書において、「配列同一性」とは、配列を比較することにより決定される、2つ以上のアミノ酸(ペプチド、ポリペプチド若しくはタンパク質)配列間、又は2つ以上の核酸(ヌクレオチド、ポリヌクレオチド)配列間の関係と定義される。当技術分野において、「同一性」はまた、場合に応じて、一続きのアミノ酸又はヌクレオチド配列の間の適合により決定されるように、アミノ酸間又はヌクレオチド配列間の配列の関連性の度合いを意味する。本発明の範囲内で、特定の配列との配列同一性は、前記特定のポリペプチド又はポリヌクレオチド配列の全体の長さにわたる配列同一性を意味するのが好ましい。本明細書に提供する配列情報は、誤って同定されたベースを含むことを必要とするほど狭義に解釈してはならない。当業者であれば、このように誤って同定されたベースを同定することができ、そのような誤りを修正する方法を知っている。

実施形態1:
ミオウイルス科(Myoviridae)の形態型群に属する単離されたバクテリオファージであって、下記特徴からなる群から選択される少なくとも1つの特徴を含むバクテリオファージ。
・バクテリオファージのゲノムは少なくとも100kbpである。
・バクテリオファージのゲノムは、配列番号3、5、7、9及び11からなる群から選択されるアミノ酸配列に対して少なくとも50%の配列同一性を有するアミノ酸配列を有するポリペプチドをコードする少なくとも1種のポリヌクレオチドを含む。
・バクテリオファージ受容体はサルモネラ(Salmonella)の外膜タンパク質Cである。
・バクテリオファージは、少なくとも1種のサルモネラ種に感染し、それを溶菌することができる。
実施形態2:
ファージS16 CBS130493である、実施形態1に記載の単離されたバクテリオファージ。
実施形態3:
実施形態1又は2に記載のバクテリオファージから得ることができるエンドリシン。
実施形態4:
配列番号15に対して少なくとも50%の配列同一性を有するアミノ酸配列を有するエンドリシン。
実施形態5:
配列番号3、5、7、9及び11からなる群から選択される配列に対して少なくとも50%の配列同一性を有するアミノ酸配列を有するロングテールファイバーポリペプチド。

サルモネラを検出するためのキットオブパーツであって、実施形態1若しくは2に記載のバクテリオファージ、実施形態3〜5のいずれかに記載のポリペプチド、実施形態7若しくは8に記載の組成物、及び/又は実施形態6に記載のポリヌクレオチド、又はそのフラグメントを含み、検出試薬、標識試薬、対照試料、対照データ、使用説明書、ハイブリダイゼーション試薬若しくは増幅試薬、及び容器のうちの少なくとも1つをさらに含むキットオブパーツ。
GenBankアクセッション番号を2番目のカラムにおけるカッコの中に示し、GenBankアクセッション番号の後にS16遺伝子産物の連続番号を示す(表6を参照されたい)。さらに本明細書において、S16のコード配列及び遺伝子産物を、そのT4対応物のgp番号によって示す(例えば、S16gp166はgp34としての適用におけるものを意味する)。
材料及び方法:
菌株及びプラスミド:
この試験に用いた菌株及びプラスミドの概要を、表1及び表2に示す。宿主範囲の分析において用いたさらなる菌株を列挙し、表6に掲載する。細菌はすべて、別段の指摘がなければ、振盪機における試験管中、37℃のLB培地中で増殖させた。用いた抗生物質の濃度は以下の通りである:アンピシリン(Amp、AppliChem GmbH、Darmstadt、Germany):100μg/ml;クロラムフェニコール(Cm、Sigma−Aldrich、St.Louis、U.S.A.):25μg/ml;カナマイシン(Kan、Sigma−Aldrich):液体培地用200μg/ml及び寒天平板用50μg/ml;テトラサイクリン(Tet、Sigma−Aldrich):18μg/ml。
バクテリオファージを、二重寒天重層法(Gratia、1936)により繁殖させた。4ml LC軟寒天(7.5g/l NaCl、5g/l酵母エキス、10g/lトリプトン、1%グルコース、2mM MgSO4、10mM CaCl2)を、細菌一夜培養物100μl及びファージ希釈液10μlと混合し、LB底寒天平板(6g/l寒天)上に注いだ。平板を30℃で一夜インキュベートした。セミコンフルエントの平板を、室温で5時間、SMバッファー(5.8g/l NaCl、8mM MgSO4、50mM Tris、pH7.4)5mlで掻き取った。SMバッファーを平板から回収し、ファージを0℃で一夜、PEGで沈殿させた(8%PEG8000Fluka;0.5M NaCl)。遠心分離後(15分、10000g、4℃)、ファージをSMバッファー5ml中に再懸濁し、2回CsCl勾配で精製して(段階的勾配)、高度に純粋なファージ粒子を得た(Sambrook及びRussel、2001年)。
2倍のCsCl勾配で精製したファージを、1000倍過剰のSMバッファーに対して透析した。溶液を、37℃で20分間、RNAse(10μg/ml)及びDNAse(20μg/ml)で処理した。20mM EDTA(pH8)及びプロテイナーゼK(50μg/ml、Fermentas)を56℃で1時間加えた後、DNAをフェノール/クロロホルムで抽出し、エタノールで沈殿させた(Sambrook及びRussel、2001年)。
精製したファージDNA500ngを、少なくとも20倍の過剰消化で、製造元の使用説明書に従って消化した。RFLPパターンを電気泳動により分析した。表3は、用いた制限酵素を列挙したものである。
全ステップをLB培地中37℃で行った。一夜培養物をLB培地中1:100希釈し、600nmの光学密度(OD600)0.5に増殖させた。MOI 0.01のファージを加え、混合し、5分間インキュベートした。この吸着ステップの後、懸濁液を、予め加温した培地で100倍希釈し、引き続きプラーク形成単位(PFU)を、標準軟寒天重層により5分ごとに決定した。
普遍形質導入の能力を、本発明者らが以下に記載する部位特異的変異誘発を用いて構築したサルモネラティフィムリウムの異なる2つの変異体である、DT7155:Δ1493::Cmr(Cm:クロラムフェニコール)及びΔPhoN::Kanr(Kan:カナマイシン)を用いて試験した。ファージライセートをCmr株に対して調製し、Kanr株に感染させるのに用いた。培養物を、両方の抗生物質を含む平板上のコロニーの増殖に対して試験した。
ファージS16のゲノムのシーケンシングを、454パイロシーケンシング技術(FLXチタニウム試薬、GATC biotech AG、Konstanz、Germany)により行った。配列を、GS De Novoアセンブラーソフトウエア(Newbler、Version2.3、Roche AG、Switzerland)を用いて、単一のコンティグに組み立てた。CLC Main Workbench(Version6.0、CLC bio)を用いてさらなる分析を行った。読み取り長さは平均358bpであり、864bp及び36bpがそれぞれ最長及び最短の読みであった。ゲノムの平均適用範囲は84.38リードである(最小=31、最大=130)。不明瞭なコンセンサスを有する遺伝子座をPCR増幅し、Sangerシーケンシング(GATC Biotech AG、Konstanz、Germany)により確認した。S16のゲノムの予備的なアノテーションを、「Genome Annotation Transfer Utility」(GATU;http://www.virology.ca/gatuで入手可能)、及びリファレンスとしてバクテリオファージT4完全ゲノム(NC_000866)を用いて行った(Tcherepanovら、2006年)。アノテーションを手操作で洗練させた。推定上のtRNAを、tRNAscan−SE v.1.21(http://lowelab.ucsc.edu/tRNAscan−SE/で入手可能(Lowe及びEddy、1997年))を用いてアノテーションした。アノテーションしたS16のゲノムは、GenBankアクセッション番号HQ331142の下で入手可能である。
乾燥LB寒天平板に対数期培養物4mlを充満させ、過剰の培養物を除去し、30℃で30分間乾燥させた。>1012PFU/mlのCsCl保存液の10−2から10−7のファージ希釈液3μlを平板上にスポットし、30℃で一夜インキュベートした(スポットオンザローン(spot−on−the−lawn)法)。
大腸菌及びサルモネラエンテリカ亜種エンテリカ(subsp.enterica)における挿入変異株を、以前に記載されている通りに創製した(Datsenko及びWanner、2000年)。対象の遺伝子の最初の18ヌクレオチド及び最後の36ヌクレオチドが非改変のままであるような、相同の配列を選択した。残りの遺伝子を制限カセットにより置き換えた(すなわち、ΔompC::Kanr、又は短縮して単にΔompC)。耐性のコロニーを、遺伝子座のサイズに対してスクリーニングした。陽性のクローンは、アンピシリン感受性について精製し、引き続き試験した単一のコロニーであった(pKD46の減少)。欠失変異体を、アラビノースにより誘導されるベクターpBAD18_Ampr((Guzmanら、1995)、Dr.Thilo Fuchs、TU Munichの厚意により提供された)上トランスの、S.Tm.DT7155(ompC(DT))又は大腸菌K−12(ompC(K−12))のいずれかのompCを補うことにより補完した。
ファージS16のロングテールファイバーを、pHGFP Amprベクター中にクローニングした(Loessnerら、2002年)。このプラスミドにより、IPTG(イソプロピル−β−D−チオガラクトピラノシド)による転写の誘導が可能になり、このプラスミドはN末端6×Hisタグ(本発明者らは、6×His−タグを頭文字Hと略す;すなわち、HGFP)を含む。gp37特異的シャペロンgp38を、バイシストロニック転写物におけるロングテールファイバー遺伝子の下流にクローニングした(13RBSとしてAGGAGGを用いて)。一般的な三量体形成シャペロンであるgp57Aを、アラビノース誘導性プロモーター下、第2のプラスミド14(pBAD18_Cmr)上に配置した((Guzmanら、1995年)、Dr.Thilo Fuchs、TU Munichの厚意により提供された)。用いた発現株は、大腸菌XL1 Blue MRF’(Stratagene AG、Basel、Switzerland)であった。タンパク質の発現を0.5mM IPTG(Axon Lab、Baden−Dattwil、Switzerland)で誘導し、20℃で一夜行った。精製を、低密度Ni−NTAビーズ(Chemie Brunschwig AG、Basel、Switzerland)を用いて重力流固定化金属アフィニティークロマトグラフィー(IMAC)により行った。
データの値を平均し、標準偏差を算出した。スチューデントのt検定(片側、不等分散の2標本、有意水準α=0.05)のP値を決定した(Excel 2010、Microsoft)。
結合アッセイを、対数期培養物を用いて行った。0.5mlをペレット化し、SMバッファー200μlに再懸濁した。タンパク質を遠心分離して凝集物を除去し(30分、31000g、4℃)、タンパク質およそ1μgを細胞に加えた。室温で10分インキュベートした後、細胞をSMバッファーで洗浄した。倍率100倍のZeiss axioplan顕微鏡を、蛍光顕微鏡観察に用いた(励起:BP 450〜490nm、FT 510nm、発光:LP 520nm、Carl Zeiss AG、Germany)。
一夜培養物1mlをOD600=1.0±0.05に調節し、ファージ溶液(109pfu/mL)10μlを加えた。試料を室温で10分間インキュベートし、引き続き遠心分離した(10分、20000g)。上清を除去し、pfuを3回ずつ測定した。LB対照に対する吸着のパーセント値を決定した。HGFP_gp37によるプルダウンアッセイの阻害を、以下の改変で決定した:ファージを加える前に、細胞を、HGFP_gp37およそ20μgと10分間プレインキュベートした。また、ファージとのインキュベートを、試験管の3回転倒に減らしたが、これにより陽性対照の結合が低下することはなかった。
ファージS16はT4様ミオウイルスである:
ファージS16はカウドウイルス目に属する。これの収縮性のテールは、ミオウイルス科の決定的な形態学的特徴である(Fig1)。さらに、S16は、長さ117.2±4.1nm、及び幅91.5±2.8nm(偏平−偏平)のわずかに伸びたヘッドを特徴とする(n=10)。このテールの長さの平均は120.2±2.8nmである(n=10)。このように、これは形態学的にファージT4に非常に似ており、ファージT4のヘッドは長さ120nm及び幅85nmで、テールは長さ113nmである(Tetartら、2001年;Calendar、2006年)。S16は、ヘッドの形態学のA2群内に配置することができ、この群は、知られているすべてのテールファージのおよそ3.2%を構成する(Ackermann、1998年)。S16のベースプレートをFig1Aに示し、テールのシースディスク(sheath disk)はFig1Bにおいて最も明瞭に見ることができる。カラー(collar)及びテールシース(tail sheath)の収縮はFig1Cにおいて見ることができる。ロングテールファイバーをそれが貯蔵される位置に保持するウイスカー(wac)は、電子顕微鏡写真で観察することはできない。
ファージS16の感染を、サルモネラ(32株、及びS.Tm LT2のLPS変異体14株)並びに大腸菌(6株プラス表4にはない非病原性単離株25株)に対して試験した。S16は、スポットすると、サルモネラ臨床分離株1株以外のすべてを溶菌することができる。32分離株中25株に単一のプラークが観察された。大腸菌はこのファージに感受性ではないことが見出された。S.Tm.LT2のLPSノックアウト変異体は、1つを除いてすべて感染した。内部コアの2−ケト−デオキシ−d−オクタノエート(KDO)残基の後のいかなる糖を完全に欠く再変異(Re−mutant)株でさえ感受性であった。Rd2変異体は、S16により感染されなかった。より長いLPSコアタイプ及びより短いLPSコアタイプの両方とも感染され得、LPS変異株は同質遺伝子でなければならないため、この結果は極めて不可解である。ファージS16は、サルモネラに対して非常に広範に、かつ特異的に有効であることが証明されている。
増殖のパラメータは、ファージの特徴付けに不可欠な部分である。上記のように、1段階の増殖曲線を3回ずつ行った。ファージのバーストが、合計インキュベート時間20分後に開始し、インキュベート30分から35分に終了した。3回の独立した実験の平均のバーストは、細胞1個あたり37.2±1.3粒子であった。増殖速度は、このように、他のT偶数系ファージに匹敵する(T2及びT4の両方に対して潜伏期23分)。しかし、バーストサイズは、関連のファージに対して報告されているよりも低い(T2:135、T4:150(De Paepe及びTaddei、29、2006年))。
ファージの中には、自身のDNAだけではなくファージの宿主生物のDNAもパッケージするものもあることが知られている。このプロセスは形質導入と呼ばれ、遺伝子水平伝播の主な源である(Sternberg及びMaurer、1991年)。ファージを生物的防除剤として使用することを究極的に意図するのであれば、形質導入は排除しなければならない(Hagens及びLoessner、2010年)。陽性対照としてファージP22(HT変異体(Schmieger、1972年))を用いた。このファージでは、Cm及びKanの両方に耐性であるコロニーが容易に観察された。両方の抗生物質に耐性であるコロニーは、S16では観察されなかった。したがって、これは、試験した条件下で非形質伝達性のファージである。
S16のゲノムは長さ160.221bpであり、G+C含量36.9%を特徴とするが、その宿主はG+C含量52.2%を特徴とする。S16はまた、高度に制限酵素耐性であり、試験した制限酵素34個中4個しかS16 DNAを消化することができない(Fig2)。S16のゲノムの全体的な概観及びT4のアラインメントをFig3に示す。コード配列(CDS)189個及びtRNA遺伝子3個(Met、Gln及びArg、並びにそれぞれアンチコドンCAT、TTG及びTCT)をアノテーションした。S16はT4に似ているため、本発明者らは、すべてのCDSの61.38%に機能を割り当てることができた。他の38.62%は、S16のみにアノテーションされた仮想(hypothetical)タンパク質、及び他のT4様ファージに近い相同体を有するが割り当てられた機能がないその他の両方を表す。CDSは平均長さ704ヌクレオチドであり、1kbあたり1.18CDSである。推定コード能力(coding capacity)は83%である。アノテーションされた開始コドンの利用頻度は、ATG(88.36%)、TTG(4.76%)、ATT(2.65%)、GTG(2.12%)、ATC及びCTG各1.06%である。S16はT4様ウイルスに属する。最近、遺伝子がゲノムレベルで見直され、1セットのコア遺伝子が規定されている(Petrovら、2010年)。S16とT4との間のコアゲノムタンパク質の比較を表5に示す。T4様コアゲノムの39遺伝子のうち2つが、S16では欠損している。S16のゲノムには、uvsW(組換えDNA RNAヘリカーゼ及びDNA依存性ATPase)に対する全長の遺伝子は存在しない。その代り、2つの別々の、短い遺伝子が見出された。これら2つのタンパク質(UvsW1及び2と命名した)はそれぞれ、T4UvsW残基1から234及び216から502に非常に似ている。T4UvsWの結晶構造は以前に解明されている(Sickmierら、2004年;Kerrら、2007年)。S16UvsW1及び2の2次構造予測を(HHpred;http://toolkit.tuebingen.mpg.de/hhpredを用いて)行った。両タンパク質とも、T4UvsWに非常に強力な類似性を有する(S16UvsW1及び2それぞれに対して、ドメイン2oca_A;確率100%、E値1.3*10〜33及び確率:99.97%、E値:2*10〜30)。このように、2つの別々の遺伝子以外、基本的にT4UvsWタンパク質全体がS16ゲノムにコードされている。これらが同じ機能を遂行できるか否かは依然として分かっていない。第2の欠損したコア遺伝子はgp49(エンドヌクレアーゼVII)である。gp49はT4における不可欠なタンパク質であるが、大腸菌ファージRB16及びアエロモナス(Aeromonas)ファージ65では、他のエンドヌクレアーゼ(I−TevIIに類似の触媒作用のドメインを有する)により置換されていることが見出された(Petrov、Nolanら、2006年)。S16は、269aa長のホーミングエンドヌクレアーゼであり、ファージRB3のI−TevIIIに非常に似ている(88.52%同一性、E値:0.00(Robbinsら、2007年))I−TevIIIを特徴とする。T4では、ホーミングエンドヌクレアーゼI−TevIIIは消滅している。I−TevIIIはアミノ酸長がたった97個であり、N末端の触媒作用ドメインが欠損している(Robbinsら、2007年)。S16のI−TevIIIは、おそらく、大腸菌ファージRB16及びアエロモナスファージ65の場合におけるI−TevIIのように、gp49の非存在を補償する。さらなる差異の層として、T4様ファージの属をゲノムタイプに細分した。その定義によると、DNA修飾遺伝子(2つのグリコシルトランスフェラーゼ及び1つのdCMPヒドロキシメチラーゼ)の存在及び全体的なゲノム構造により、S16はT偶数系タイプのファージの群に配置される(Petrov、Ratnayakaら、2010年)。細菌のビルレンス因子又は毒素遺伝子はS16のゲノムにコードされていないことが見出された。完全なアノテーションは、表6において見出すことができる。
T4様ファージのロングテールファイバー(LTF)は、宿主細胞表面の、初期の、可逆性の認識を媒介する。この相互作用は天然におけるショートテールファイバーの結合よりも選択的であり、ショートテールファイバーは、T4の場合、すべての腸内細菌に共通するLPS内部コアに結合する。gp34からgp37は、LTFを近位から遠位のセグメントまで構成する。LTFを三量体化するのに、2つのシャペロンが必要とされる。全体的なシャペロンgp57A及びgp37特異的gp38(Fig3は、S16、T2及びT4のLTF遺伝子並びにこれらのシャペロンのアラインメントを示す(Calendar、2006年))。T4では、gp37のC末端部分が、その受容体に対する結合を媒介する。特異性は、いわゆるHisボックスにより決定されると思われる(コンセンサス配列:GXHXH(Tetartら、1996年))。S16のgp37にHisボックスは見出されなかった。T2及びT6では、対照的に、結合はgp38シャペロン自体により媒介される。これはアドヘシンとして作用し、gp37のC末端部分に付着し、細胞表面に対する結合を媒介する(Riedeら、1985年)。T2のgp38に記載されているものと同様のグリシンアイランドも、S16において同定され得る。これらのアイランドは比較的保存されている領域であり、アドヘシンの受容体特異性を決定する可能性があるより多様な領域の限界を定めるものである(Tetartら、1996年;Trojetら、2011年)。S16のgp37及びgp38のホモロジー検出及び2次構造予測(HHpred;http://toolkit.tuebingen.mpg.de/hhpredを用いて)は、T4の相当するタンパク質よりもT2の相当するタンパク質に対する類似性を示している。具体的に、S16及びT2両方のgp37が、これらのC末端において、ファージK1Fのエンド−N−アセチルノイラミニダーゼドメインに対して強力な類似性を有する(確率:それぞれ99.49及び99.35、並びにE値:2.6*10〜14及び4.9*10〜13)。同定された弱い構造的相同性は、S16及びT2クラスタのgp38は、S16及びT4のgp38よりも接近していることを指摘する。S16のgp38を、系統樹における他のシーケンシングされたT4様ファージのgp38と比較することで、S16は明らかに、T4よりもT2及びT6に近くにグループ分けされる(Fig4)。これらの分析より、S16のLTFは、T2のLTFに近く関連する構造を有することが予想され、gp38は、gp37のC末端先端部に結合している。
ファージT4と同様、gp38及びgp57Aの2つのシャペロンが、S16のLTFタンパク質の遠位サブユニット(gp37)のフォールデングを正すのに必要とされることが見出された(Bartualら、2010年;Leimanら、2010年)。可溶性タンパク質は、両者の同時発現なしで得ることはできなかった(データは示さず)。T4様ファージのLTFは、三量体の状態において活性である(Cerritelliら、1996年)。これらは高頻度の遺伝子水平伝播を指摘するモザイク状構造であるため、T4様ファージのgp37ホモログはすべて三量体であることが想定される(Hashemolhosseiniら、1996年)。タンパク質のオリゴマー構造を説明するために、精製したHGFP_gp37を熱変性勾配SDS−PAGEにより分析した(Fig5)。明らかに見ることができる、高分子量のバンドの低分子量バンドへの段階的な変性が観察され、高次構造の解明を指摘するものであった。変性されたS16 HGFP_gp37の電気泳動の移動性は、インシリコ予測から予想したものよりも高かった。全長のタンパク質の予測分子量は108.5kDaであるが、観察されたバンドは97kDaを下回った(Fig5,最終レーン)。ファージT2のgp37は、タンパク質分解性のプロセシングを受け、そのC末端の120個のアミノ酸の除去をもたらすことが以前に示されている(Drexlerら、1986年)。そのようなC末端の最終の120個のアミノ酸をタンパク質分解性に除去することで、観察されたバンドサイズに相当する94.3kDaのタンパク質が生じる。タンパク質のバンドを、MS/MS分析により分析した(Functional Genomics Centre Zurich、FGCZ、Zurich、Switzerland)。S16のgp37のC末端の201個のアミノ酸に、単一の6aaペプチド1個以外、ペプチドのヒットは存在しなかった。両方のシャペロンともMS/MSにより検出された(gp38に対してペプチド2個、gp57Aに対して1個)。これらの観察に基づき、構造予測と合わせて(上記を参照されたい)、S16のgp37のC末端のタンパク質分解性のプロセシングが起こっている可能性がある。
可溶性のHGFP_gp37と結合アッセイを行うことにより、S16のLTFの受容体を同定することができた(Fig6)。サルモネラティフィムリウムDT7155wtを陽性対照として供した(Fig6A,B)。S16がT2及びT4に似ていることから、これら両方のファージの受容体タンパク質をノックアウトして、HGFP_gp37の結合を評価した。OmpF(ファージT2の受容体(Hantke、1978年))を除去しても、HGFP_gp37による細胞の装飾は妨げられなかった(Fig6C,D)。一方、OmpC(ファージT4の受容体(Yu及びMizushima、1982年))を欠失すると、そのような結合は妨害された(Fig6E,F)。HGFP_gp37の付着は、pBAD18 Ampr上にトランスのompCを提供することにより回復することができた(Fig6G,H)。これらの結果は、OmpCが、S16のLTFのサルモネラティフィムリウムDT7155に対する結合に必要であり、十分であることを実証するものである。
プルダウンアッセイを行って、全ファージの吸着もOmpCに依存的であることを証明した(Fig7)。S16のサルモネラティフィムリウムDT7155ΔompCに対する吸着は未だに観察することができるが、野生型の吸着よりずっと低い(野生型の98.43%に対し47.46%、p値:0.0084)。ompC(DT)でのpBAD Amprに対する補完は、ほぼ野生型の吸着レベル(97.50%)を回復した。さらに、HGFP_gp37を加えることで、S16の吸着率を有意に低減することができたが(野生型98.43%に比べて67.25%、p値:0.0483)、HGFP単独では低減しなかった(吸着率93.76%)。ファージの感染には耐性であっても、大腸菌K−12に対するS16のいくらかの吸着を観察することができる。しかし、これはサルモネラティフィムリウムDT7155より有意に低い(28.06%対98.43%;p値:0.0127;Fig8)。大腸菌K−12ΔompC株(CGSC4401)を構築し、K−12のompC遺伝子(ompC(K−12))又はサルモネラティフィムリウムDT7155のompC遺伝子(ompC(DT))のいずれかで補完した。K−12株の常在性のompC遺伝子の欠失、及びompC(DT)での補完により、S16の吸着率は91.53%に有意に増大した(p値:0.0155;Fig8)。同じ実験を、ompC(K−12)を補完して行った。大腸菌K−12wtに比べて吸着の増大は観察されなかった(26.44%;Fig8)。この対照は、種々の細胞内レベルのOmpCによる可能な効果を除外するものである。これらの所見は、LTF結合だけではなく全ファージ粒子の吸着もOmpCに依存的であることを実証するものである。さらに、ファージS16は、サルモネラティフィムリウムのOmpCに特異的に結合し、大腸菌K−12wtのOmpCには結合しない。
ファージは細菌の天敵である。細菌の病原菌を制御するのにファージを用いることは、現在、多くの研究者によって評価されている。サルモネラエンテリカ亜種エンテリカに属する菌株は、世界中の食品由来疾患の主な原因の一つである。この亜種は非常に多様であり、2500を超える血清型が認められており(Grimont及びWeill、2007年)、広い宿主範囲を有するファージを獲得するのが比較的困難になっている。この研究において、新規な広い宿主範囲のサルモネラミオウイルスのS16を記載した。ゲノム配列を決定し、アノテーションした。S16は、絶えず拡大しているT4様ウイルスの属の新メンバーであり、T偶数系型のサブグループに属する。本発明者らが知る限り、S16は、サルモネラへの感染に限定されるT4様ファージの、最初に完全に特徴付けられたメンバーである(Petrovら、2010年)。S16のゲノム構造はファージT4に非常に似ている(Fig3)。S16の宿主範囲は、サルモネラ属内で非常に広いが、試験した大腸菌分離株はどれも感受性ではなかった。S16は、2つの大きな理由から、FelixO1よりも生物的防除に適するファージであると論じることができる。第1に、FelixO1は、感染に外側のLPSコアの末端N−アセチルグルコサミン残基を必要とする(Lindberg、1967年;Lindberg及びHolme、1969年)。S16は、T4同様、内部コアの2−ケト−デオキシ−d−オクタノエート(KDO)残基しか必要としないことが実証された(再変異体)。このため、S16は、FelixO1とは対照的に、ディープラフ株にも感染することができる。本発明者らが試験した、すべての同質遺伝子の、逐次的なLPSコア合成ノックアウト株のサルモネラティフィムリウムLT2の中で、1株が耐性であった。このRd2変異体のLPSコアだけが、3個の2−ケト−デオキシ−d−オクタノエート(KDO)残基及び単一の七単糖を含む。LPS構造だけに基づくと、この菌株が耐性であることが証明される理由の説明を見出すことができなかった。異常な構造をもたらすLPS合成に対する極性効果(polar effect)などの、他の意図せぬ変更がこの菌株に生じた可能性がある。第2に、S16のDNA修飾系により、S16のゲノムが多くの通常の制限系に不感受性となり(Fig2)、S16にFelixO1を凌ぐさらなる利点をもたらしている。特異性は別にして、食品由来病原体の生物的防除に用いられるファージには、他の基準がいくつか存在する。ファージは厳密にビルレントである必要があり(溶原性を避ける)、ファージゲノムにコードされているビルレンス因子又は既知のアレルゲンがあってはならない。ファージ粒子による宿主DNAの輸送である、普遍形質導入もまた、排除されなければならない(Hagens及びLoessner、2010年)。最初の2点は、全ゲノムのシーケンシング及びアノテーションにより除外することができた。3番目は、形質導入実験により評価された。本発明者らのS16でのセットアップに、耐性カセットの形質導入は観察されなかった。形質導入は、ファージP22(HT変異体(Schmieger、1972年))の場合に容易に観察することができた。T4自体は、いくつかの変異なしで宿主DNAを形質導入することは知られていない(Wilsonら、1979年)。具体的に、宿主の核破壊(nuclear disruption)(ndd)に加えてエンドヌクレアーゼIV(denB)に対する遺伝子における変異、及びおそらくD1領域(rIIBとdenBとの間)の遺伝子における変異がすべて、T4を普遍形質導入性のファージに変換するのに必要である。形質導入の頻度は、rIIA、rIIB、stp及びacにおける変異により増大され得る(Youngら、1982年)。S16は、インタクトなndd、denB、rIIA及びrIIB遺伝子を特徴とする。このように、普遍形質導入に対する必要条件はこのファージには与えられない。S16は遺伝子stp及びacを欠くが、これらの遺伝子の非存在だけでは、形質転換性のファージへの変換に十分ではない。そこで、S16は、サルモネラ亜種を生物的防除するための主な候補を代表すると結論付けることができる。ファージ受容体結合タンパク質及び受容体は、その主要な特徴の一つである。S16では両方とも同定されている。S16のロングテールファイバー(LTF)の遠位サブユニットは同定されている。それは遺伝子産物gp37である。全長の、GFPタグ付けされたgp37(HGFP_gp37)は、発現及び精製することができた。用いた発現のための方法は、(Bartualら、2010年)に最初に記載されたものである。この著者らはT4のLTFを、三量体化シャペロンgp57A及びgp38との同時発現により、大量に生成した。同じ研究で、この方法が他のT4様ファージに適用できることが提唱された。この現在の研究において、この取組みは実際に、他のファージにも適用可能であることを実証した。得られた天然のHGFP_gp37タンパク質は、熱変性SDS−PAGEにより、オリゴマーであることを明らかに示した(Fig5)。このgp37タンパク質の機能性を、結合アッセイにより(Fig6)、及びファージ吸着を低減するその能力により(Fig7)、確立することができた。欠失変異体により、このタンパク質はサルモネラの外膜タンパク質C(OmpC)に特異的に結合することが示された。OmpCを欠くサルモネラティフィムリウムDT7155は、タグ付け及び蛍光顕微鏡により可視化することができず、結合は、トランスのOmpCを提供することにより再構成することができた(Fig6)。また、OmpCを欠く細胞に対するファージ粒子の吸着速度は低下し、トランスのOmpCを補完することにより、再構成することができた(Fig7)。さらに、ファージ全体の結合に、サルモネラエンテリカ亜種エンテリカのOmpCが必要であることが示された。ファージの吸着速度は、野生型大腸菌K−12及び大腸菌K−12ΔompC::ompC(K−12)の両方に比べて、大腸菌K−12ΔompC::ompC(DT)では大幅に増大した(Fig8)。このように、大腸菌K−12のOmpCではなく、サルモネラティフィムリウムDT7155のOmpCは、ファージS16の吸着に十分な受容体であることが見出された。T4(大腸菌におけるOmpC又はLPS)及びT2(OmpF又はFadL)の場合のように、S16のLTFが結合することができるさらなる表面構造は存在し得る(Hantke、1978年;Yu及びMizushima、1982年;Trojetら、2011年)。OmpC及びOmpFの他に、以下のノックアウトも試験した:ompA、ompX btuB tonB、及びtsx。これらの変異株のどれも、S16に対する感受性の低下を示さなかった(データは示さず)。gp38における変異は受容体特異性を変更することができることは以前に示されている。例えば、T2様ファージであるM1は、その受容体としてOmpAを用いる。しかし、M1の特異性は、OmpC又はOmpTに対して変化し得る。これらの変化は、グリシンアイランド間の可変領域において、主にチロシン、トリプトファン、セリン又はアスパラギンのアミノ酸置換により媒介されると思われる(Hashemolhosseiniら、1994年;Tetartら、1998年;Trojetら、2011年)。このように柔軟性であれば、OmpFではなくOmpCに対して結合性のT2様gp38配列を見出すのは驚くにはあたらない。gp38は、T4の場合はアドヘシンとして作用しないので、T偶数系gp38タンパク質の系統樹では、T4のgp38は、明らかに残りと隔てられている。gp38がアドヘシンとして作用するファージの群内で、S16は、新規な別個の枝を規定している(Fig4)。樹において表される他のファージはすべて大腸菌ファージであることに留意されたい。さらにサルモネラのT偶数系ファージは、S16と同じ枝に配置することができ、T偶数系ファージの新たなサブグループの形成を指摘することができる。この研究において、新規な、広い宿主範囲のサルモネラファージS16が完全に特徴付けられた。S16は、サルモネラに特異的なT4様属の最初のメンバーである。その宿主範囲は、FelixO1の宿主範囲よりさらに広い。S16はDNA修飾系のため、及びラフ株に感染する能力のため、S16は生物防除剤として優れた選択肢であることが提唱される。

Claims (18)
- ミオウイルス科(Myoviridae)の形態型群に属する単離されたバクテリオファージであって、バクテリオファージのゲノムは配列番号1に対して少なくとも90%の配列同一性を有し、バクテリオファージは、少なくとも1種のサルモネラ種に感染し、それを溶菌することができる、バクテリオファージ。
- ファージS16(寄託番号:CBS130493)である、請求項1に記載の単離されたバクテリオファージ。
- 請求項1又は2に記載のバクテリオファージから得ることができるポリペプチドであって、エンドリシンであるポリペプチド。
- 配列番号15に対して少なくとも90%の配列同一性を有するアミノ酸配列を有するポリペプチドであって、エンドリシンであるポリペプチド。
- 配列番号9に対して少なくとも90%の配列同一性を有するアミノ酸配列及び配列番号11に対して少なくとも90%の配列同一性を有するアミノ酸配列を含むロングテールファイバーポリペプチドであって、外膜タンパク質C結合活性を有するポリペプチド。
- 請求項3又は4に記載のポリペプチドをコードするポリヌクレオチド。
- 請求項5に記載のポリペプチドをコードするポリヌクレオチド。
- 請求項1若しくは2に記載のバクテリオファージ、請求項3若しくは4に記載のポリペプチド、及び/又は請求項6に記載のポリヌクレオチドを含む組成物であって、抗菌性である組成物。
- 食品保存剤又は消毒剤である、請求項8に記載の組成物。
- さらなるバクテリオファージ、静菌剤、殺菌剤、抗生物質、界面活性剤及び酵素からなる群から選択される付加的な有効成分をさらに含む、請求項8又は9に記載の組成物。
- 請求項1若しくは2に記載のバクテリオファージ、請求項3若しくは4に記載のポリペプチド、請求項6に記載のポリヌクレオチド、及び/又は請求項8〜10のいずれか一項に記載の組成物の、抗菌剤としての使用。
- 食品保存剤又は消毒剤としての、請求項11に記載の使用。
- 個体におけるサルモネラ関連状態の治療、予防又は遅延のための薬剤としての使用のための、請求項1若しくは2に記載のバクテリオファージ、請求項3若しくは4に記載のポリペプチド、請求項6に記載のポリヌクレオチド、及び/又は請求項8〜10のいずれか一項に記載の組成物。
- 個体におけるサルモネラ関連状態の治療、予防又は遅延のための薬剤を製造するための使用であって、請求項1若しくは2に記載のバクテリオファージ、請求項3若しくは4に記載のポリペプチド、請求項6に記載のポリヌクレオチド、及び/又は請求項8〜10のいずれか一項に記載の組成物の使用。
- 個体におけるサルモネラ関連状態の治療、予防又は遅延のための剤であって、請求項1若しくは2に記載のバクテリオファージ、請求項3若しくは4に記載のポリペプチド、及び/又は請求項6に記載のポリヌクレオチドを有効成分として含有する剤。
- 食品又は飼料の製品中、食品又は飼料の加工装置の上及び/又は中、及び/又は食品又は飼料の容器の上及び/又は中の微生物汚染を制御するための方法であって、請求項1若しくは2に記載のバクテリオファージ、請求項3若しくは4に記載のポリペプチド、請求項6に記載のポリヌクレオチド、及び/又は請求項8〜10のいずれか一項に記載の組成物を、食品若しくは飼料の製品、食品若しくは飼料の加工装置、及び/又は食品若しくは飼料の容器と接触させるステップを含む方法。
- サルモネラの存在を検出するための方法であって、請求項1若しくは2に記載のバクテリオファージ、請求項3〜5のいずれか一項に記載のポリペプチド、請求項6若しくは7に記載のポリヌクレオチド、及び/又は請求項8〜10のいずれか一項に記載の組成物を、サルモネラを含むことが疑われる試料と接触させるステップと、試料における変化を検出するステップと、を含む方法。
- サルモネラを検出するためのキットオブパーツであって、請求項1若しくは2に記載のバクテリオファージ、請求項3〜5のいずれか一項に記載のポリペプチド、請求項8〜10のいずれか一項に記載の組成物、及び/又は請求項6若しくは7に記載のポリヌクレオチドを含み、検出試薬、標識試薬、対照試料、対照データ、使用説明書、ハイブリダイゼーション試薬若しくは増幅試薬、及び容器のうちの少なくとも1つをさらに含むキットオブパーツ。
