AmpliTaq(登録商標)ポリメラーゼはPerkin-Elmer Corp.社から、dNTPsはBoehringer Mannheim Biochemica社(マンハイム、ドイツ)から、およびBAL31ヌクレアーゼはNew England Biolabs Inc.社(ベバリー、USA)から購入した。制限酵素は全て、New England Biolabs Inc.社(ベバリー、USA)から購入した。臭化エチジウムは、Bio-Rad Laboratories社(Bio-Rad Laboratories社、ハーキュリーズ、CA、USA)から購入した。T4 DNAリガーゼは、New England Biolabs Inc.社(ベバリー、USA)から購入した。EDTAおよびEGTAは、Kebo Lab社(スウェーデン)から購入した。
ポリメラーゼ連鎖反応(PCR)は全て、自動サーモサイクラー(thermocycler)(Perkin-Elmer Cetus 480、ノーウォーク、CT、USA)で行った。核酸増幅のためのPCR法は、米国特許第4,683,195号に記載されている。PCR法の一般的使用の参考文献には、Mullisら、Cold Spring Harbor Symp. Quant. コンストラクトは全て、BigDye Terminator Cycle Sequencingキット(Perkin-Elmer社、エルマービル、CA、USA)の使用により配列決定した。配列決定は、ABI Prism 377 DNA Sequencerで行った。
DNAのアガロース電気泳動は、トリス酢酸緩衝液中0.25μg/ml臭化エチジウム (TAE-buffer 0.04M Tris-acetate, 0.001M EDTA)を含む2%アガロースゲル(AGAROSE(FMC Bioproducts社、ロックランド、ME、USA))により行った。電気泳動用の試料は、25%フィコールおよびブロモフェノールブルーから成る滅菌濾過ローディング緩衝液と混合し、2%アガロースゲル中のウェルに添加した。電気泳動は、0.25μg/ml臭化エチジウムを含むトリス酢酸緩衝液中で、他に指定のない限り90Vで45分間行った。適切なサイズのバンドは、必要に応じてQiaquick Gel Extractionキット(Qiagen GmbH、ヒルデン、ドイツ)を用いてゲル精製した。分子量標準として、DNA分子量マーカー1kbラダー(Gibco BRL社)を使用した。ゲル抽出産物のDNA濃度は、分光光度計を用いて推定した。
形質転換用の細菌宿主として、大腸菌株TOP10F'を用いた。この株の化学的コンピテント細胞は、基本的に、Hanahan, D. 1983. Studies on transformation of Escherichia coli with plasmids. J. Mal. Biol. 166:557〜580頁に記載されている通りに産生した。この細菌株のエレクトロコンピテント細胞を産生した(Dower, W.J.、J. F. Miller & C.W. Ragsdale. 1988年: High efficiency transformation of E. coli by high voltage electroporation. Nucleic Acids Res. 16:6127頁)。
遺伝子操作は全て、Sambrook、Molecular cloning; a laboratory manual(第2版、Cold Spring Harbor Laboratory Press、1989年)に記載されている通り、pFab5chisで行った。pFab5chisベクターは、SfiIおよびNotI部位間に挿入されたいずれのscFv遺伝子も有するようにデザインされる(Emgbergら、1995年、Methods Mol. Biol. 51:355〜376頁参照)。SfiI部位はpelBリーダーに位置し、NotI部位はVL領域の直後に位置するため、VH-リンカー-VLが挿入される。この場合、CD40に対する抗体を使用した。

エラープローンPCR反応は、500mM NaCl、100mMトリス塩酸、pH8.8、5mM MgCl2、100μgゼラチンを含有する10x緩衝液で行った(Kuipersら、Nucleic Acids Res. 1991年、Aug 25;19(16):4558頁に従ったが、MgCl2濃度は2mMから5mMに増加した)。

目的のフラグメントを、2つの別個のPCR反応で増幅した。これらの反応は、上述されているような標準PCR、またはこれも上述されているようなエラープローンPCRであってよい。プライマーは、1つの反応でフォワードプライマーがビオチニル化され、もう1つの反応でリバースプライマーがビオチニル化されるように設計するべきである。例えば、上記のプロフィールを有する、A)プライマー1736および1635ならびにB)プライマー1664および1735によるPCR反応を、pFab5chis抗体を鋳型として25サイクル行った。これは、約750bpのPCR産物を生じ、Aでは上の鎖がビオチニル化され、Bでは下の鎖がビオチニル化された。
目的のフラグメントを、PstI/HindIII制限酵素を用いてバクテリオファージM13ベクターM13mp18およびM13mp19にクローン化した。バクテリオファージは、従来方法により大腸菌株TOP10F'を用いて繁殖した。上の鎖用の一本鎖DNAをバクテリオファージベクターM13mp18から、および下の鎖用の一本鎖DNAをバクテリオファージベクターM13mp19から調製した。簡単には、1.5mlの感染細菌培養液を、12000gで5分間、4℃で遠心分離した。上清は、200μl 20% PEG8000/2.5M NaClにより沈殿させた。ペレット化したバクテリオファージを100μl TE中で再懸濁した。トリス塩酸(pH8.0)で平衡化した50μlフェノールを添加し、試料をボルテックスで撹拌した。12000gで1分間、室温での遠心分離後、DNAを含有する上相を移し、エタノールで沈殿させた。DNAペレットを、50μl TE(pH8.0)に溶解し、-20℃で保管した。(Sambrookら、Molecular cloning、A laboratory manual第2版、Cold Spring Harbor Laboratory Press、1989年、第4章)。ファージから調製された一本鎖DNAは環状であり、BAL31処理の前に開裂されなければならない。これは、一本鎖DNAを切断できるエンドヌクレアーゼにより行うことができる。
PCR産物は、スピンカラムを用いて精製し前回のPCRからの余分なプライマーを除去する。精製産物150ngは、1.5mM MgCl2(Applied Biosystems社)、200μMの各dNTP(New England BioLabs社)、1.25U AmpliTaq(登録商標)DNA Polymerase(Applied Biosystems社)および1.0μMの一本鎖プライマーを含有する1x GeneAmp(登録商標)10x PCR緩衝液100μlで行われる線形増幅において鋳型として使用する。PCRサイクル条件は、94℃で1分間の変性、94℃で30秒間、55℃で30秒間、72℃で1分間の後、72℃で7分間の伸長を35サイクルである。
初めに、dsDNAフラグメントを、5'および3'末端にそれぞれ固有の制限酵素(RE)を備えたDNAをもたらす標準PCR反応により産生する。PCR反応物を2つに分け、それぞれRE消化して3'オーバーハングまたは平滑末端をもたらす制限酵素により、5'リン酸化を選択的にもたらす。消化は、適切な緩衝液中で一晩行い完全消化を実現する。5'オーバーハングをもたらす酵素を使用しなければならない場合、オーバーハングは、DNAポリメラーゼを用いて埋めることができる。精製後、1〜4μg dsDNAを、10Uのラムダエキソヌクレアーゼ(例えばNovagen社製Strandase(商標)またはNEB社製ラムダエキソヌクレアーゼ)により、付随の特異的緩衝液中で30分間37℃で処理し、反応を10分間75℃で停止する。ssDNAを、アガロースゲル上で標準ゲル抽出方法により任意のdsDNAからさらに分離する。
ssDNA鎖(それぞれ、上の鎖および下の鎖を含有する)を、例えば、BAL31を用いて別々の酵素処理にかけた(すなわち、上の鎖を下の鎖とは別に消化した)。各消化反応は、0.02μg/μl ssDNA、600mM NaCl、20mMトリス塩酸、12mM CaCl2、12mM MgCI2、1mM EDTA pH8.0およびBAL 31を、0.1〜5U/mlの範囲の種々の酵素濃度で含有した。反応物を30℃でインキュベートし、消化したssDNA画分を、10秒、30秒、60秒および120秒以上で連続的に回収した。EDTAを添加して反応を停止し、65℃で10分間熱処理した。ssDNAフラグメントをフェノール/クロロホルム抽出により精製し、エタノールを沈殿した。ssDNAを10mM トリスpH8.0で再懸濁する。
消化したDNAフラグメントは、フェノール/クロロホルム/イソアミルアルコール抽出により精製した。50μlの緩衝フェノールを、クロロホルムおよびイソアミルアルコールの混合液(24:1)50μlと共に試料100μlの入った各チューブに添加した。チューブを30秒間ボルテックスで撹拌し、次いで14000r.p.m.にてマイクロフュージで1分間遠心分離した。次いで、上相を回収し、2.5容量の99.5%エタノール(1/10は3M酢酸ナトリウム、pH5.2であった)と混合した。DNAを-80℃で1時間沈殿させた。次いで、DNAを、14000r.p.m.にてマイクロフュージで30分間遠心分離してペレット化した。ペレットは、70%エタノールで1回洗浄し、次いで滅菌水10μlに再溶解した。
各時点および各ブランクからの溶解したペレット5μlを、ローディング緩衝液2.5μl(25%フィコールおよびブロモフェノールブルー)と混合し、2%アガロースゲル中のウェルに添加した。異なる時点の電気泳動を、上記の通りに行った。
ssDNAフラグメントのリアセンブリを、2つの連続したPCR反応により実現した。第1のPCR反応は、10mM トリス塩酸、pH8.3、50mM KCl、1.5mM MgCl2、200μM dNTP、0.3U Taqポリメラーゼおよび2μl BAL31処理した試料を、全て最終容量25μlで含有すべきであり、以下のプロフィールを有する5サイクルにかけた:94℃で1分間、50℃で1分間および72℃で2分間+72℃で5分間。第2のPCR反応は、10mM トリス塩酸、pH8.3、50mM KCl、1.5mM MgCl2、200μM dNTP、0.6U Taqポリメラーゼ、1μM フォワードプライマー、1μM リバースプライマー、および第1のPCR反応からの試料5μlを、全て最終容量50μlで含有すべきであり、以下のプロフィールを有する15サイクルにかけた:94℃で1分間、55℃で1分間および72℃で2分間+72℃で7分間。
得られた産物は、アガロースゲル電気泳動により評価することができる。
リアセンブルしたフラグメントおよびプラスミドpFab5chisは先ず、BSAおよび11U酵素/μg DNAを含むNEB緩衝液2を用いてSfiIで切断した。反応は、50℃で4時間行った。この後、DNAを、変換緩衝液および6U酵素/μg DNAを添加してNotIで切断した。この反応は、37℃で一晩行った。
切断反応物を1%アガロースゲルで分析した。制限消化したインサートは、約750bpの切断産物を示した。これは、予測したサイズと十分に一致する。切断したインサートおよびプラスミドのバンドを切り取り、前述の通りにゲル抽出した。
精製し切断したpFab5chisを、精製しリアセンブルした制限消化フラグメントと12℃の水槽で16時間ライゲートした。このベクター50μlを、インサート50μlおよび10x緩衝液15μl(酵素を供給)、7.5μlリガーゼ(5U/μl)ならびに滅菌水と混合し、最終容量150μlとした。いかなるインサートも含まない制限消化したpFab5chisのライゲーションも、同様の方法で行った。
ライゲーション反応物を、上記のフェノール/クロロホルム抽出により精製した。抽出物から上相を回収し、2.5容量の99.5%エタノール(1/10は3M酢酸ナトリウム、pH5.2であった)と混合した。DNAを-80℃で1時間沈殿させた。次いで、DNAを、14000r.p.m.にてマイクロフュージで30分間遠心分離してペレット化した。ペレットは、70%エタノールで1回洗浄し、次いで滅菌水10μlに再溶解した。5μlの各ライゲーションを別々に、氷上で1時間インキュベートした95μlの化学的コンピテントなE coli TOP10F'と混合し、次いで形質転換した(Sambrookら、Molecular cloning、A laboratory manual第2版、Cold Spring Harbor Laboratory Press、1989年)。1時間の増殖後、2つの形質転換物からの細菌を、アンピシリン含有寒天プレート(100μg/ml)上に塗布した。プレートは、上下を逆にして37℃のインキュベーターで14時間増殖した。
予め決められた変異性のオリゴヌクレオチドを用いた変異性の制御I
緒言
この一連の実験に関する理論的根拠は、多くの場合、抗体のCDR領域において見られるような、目的の領域を特異的に突然変異させフレームワークを未変化に保つか、またはこの領域において、組換えイベントを阻止する酵素の活性部位といった非突然変異領域を付加するかのどちらかに対する関心があったであろうことであった。
予め決められた変異性のオリゴヌクレオチドの産生
A2.30のCDR2の変異型に対応する、予め決められた変異性のオリゴヌクレオチドは、以下のように産生した。
標準PCR反応(表2aおよび2b)を、プライマー#224および#333*または#332*および#226*(*は5'-ビオチン標識を示す)によりA2.30およびA2.54クローンに対し行った。親ポリヌクレオチドの機能を果たすssDNAは、上記のように精製した。
エキソヌクレアーゼ処理を、メーカーにより指定された緩衝系において、表3に示したような別々のセンス鎖およびアンチセンス鎖に対し行った。
リアセンブリは、2段階で達成した。第1のリアセンブリ反応(PCR1、表4aおよび4b)では、7.5ngエキソヌクレアーゼによりフラグメント化された、それぞれA2-30およびA2-54からのセンスおよびアンチセンスssDNAを、5ng CDR2センスフラグメントと混合した(後者は予め決められた変異性のオリゴヌクレオチドを構成。上記参照)。25サイクルのPCR1後、全反応混合物を、増幅のため第2のPCR反応に添加した。ここで、プライマーを添加して完全長ポリヌクレオチドを形成できるようにした(PCR2 表4aおよび4b)。
本発明の方法を用いて、上記の通りに産生した20クローンを配列決定し、A.2-30およびA.2-54と比較した突然変異について分析した。
予め決められた変異性のオリゴヌクレオチドを用いた変異性の制御II
緒言
以下の実験も、A2.30およびA2.54 scFvクローンを用いて行った。
予め決められた変異性のオリゴヌクレオチドの産生
突然変異したCDR1、CDR2、CDR3およびCDR1+2 ssDNAフラグメントに対応する、予め決められた変異性のオリゴヌクレオチドは、以下のように産生した。
標準PCR反応(表8)を、指定されたプライマー(表9)によりA2.30およびA2.54に対して行った。親ポリヌクレオチドの機能を果たすssDNAは、上記のように精製した。
エキソヌクレアーゼ処理を、表10に示したような別々のセンス鎖およびアンチセンス鎖に対し行った。
一連のライブラリーを作製した。リアセンブリPCRは、2段階で作製した。第1の、PCR1では、エキソヌクレアーゼによりフラグメント化された、それぞれA2-30およびA2-54からのセンスおよびアンチセンスssDNAを、表11aおよび13bに示したように、CDR1、CDR2および/またはCDR3の変異型と対応するオリゴヌクレオチド('予め決められた変異性のオリゴヌクレオチド')と混合した。
全般的な突然変異頻度は、1突然変異/1000bpであった。これは、標準PCR増幅(すなわちエラープローンPCRではない)による突然変異の通常の頻度と一致する。
予め決められた変異性のオリゴヌクレオチドを用いた変異性の制御III
緒言
以下の実験は、ヌクレオチド配列の1つの領域/複数の領域の、エキソヌクレアーゼによる変性からの保護を実証するために行った。この理論的根拠は、エキソヌクレアーゼに消化されない1遺伝子の複数の領域において本来の配列を保持することで、FIND(登録商標)反応における組換えから、該領域を保護できることであった。以下のFIND(登録商標)反応では、これらの消化されない領域は常に親型であり、故に組み換わらない。
1つのビオチニル化プライマーおよび1つの非ビオチニル化プライマーにより、2つの別個のPCRを行い、ssDNA調製の鋳型として使用される2つの異なるPCR産物を作製した(表14および15参照)。ssDNA調製後、異なるサイズおよび極性の2つの得られたssDNAをハイブリダイズした。得られたハイブリッド分子を、次いでエキソヌクレアーゼIおよびエキソヌクレアーゼVIIでそれぞれ処理し、消化産物をアガロースゲルに流して実験結果を評価した(図4参照)。
・dsDNAをビーズと混合し適用した。
・カラムを100μl 1×B&Wで4回洗浄し、ssDNAを150μl 0.1M NaOH(-20℃で保管された、解凍したての)で溶出し、この後45μl 0.33M HClおよび15μl 1Mトリス塩酸 pH8.0を溶出液に添加してssDNAを中和した。
65μl ssDNA/ウェルを、60分間100Vで1%アガロース/1x TAEゲルに流した。recochipを挿入し、10+2分間100Vで逆極性により流した。recochipのDNA含量をUVで検証した。Recochipをチューブ(提供された)に除去し、チューブを5秒間5000rpmで遠心分離した。2.5容量の95% EtOHおよび0.1容量の3M NaAc pH4.6により沈殿させた後、CT17 760およびCT17 285を、それぞれ50μlおよび35μl 10mMトリスpH8.0に溶解した。

ssDNAの調製
2つの別々のPCR反応を行い、以下のPCR産物、CTR17 760bp(3'ビオチニル化)およびCT17 285bp(5'ビオチニル化)を産生した。これらのdsDNA鋳型から、ssDNAを調製した(上記、材料および方法参照)。
2つの異なるハイブリダイゼーション緩衝液、10mMトリスpH8.0および1x PCR緩衝液(Applied Biosystems社)を評価した(材料および方法参照)。全反応物をアガロースゲルに流した(図5参照)。
CTR17 760bpおよびCT17 285bpを、モル比1:5で1x PCR緩衝液中でハイブリダイズし、次いで2つの別々の反応においてExoIおよびExoVIIにより消化した(材料および方法参照)。
2つのフラグメントの試験ハイブリダイゼーションは、PCR緩衝液中でハイブリダイズされた試料においてハイブリダイゼーションが生じることを明らかに示し、dsDNAの1領域およびssDNAのいずれかの側にあるオーバーハングを有するハイブリッドに相当するバンドが見られる。このバンドは、予測したサイズの760bpより小さいが、これはおそらく、ssDNAオーバーハングにより付与された変化した突然変異特性によるものである。
Claims (41)
- 親ポリヌクレオチド配列から1つのポリヌクレオチド配列または配列集団を生成する方法であって、
(a)ポリヌクレオチド分子の第1集団およびポリヌクレオチド分子の第2集団であって、親ポリヌクレオチド分子のプラスおよびマイナス鎖を一緒になって構成する第1および第2集団を提供するステップと、
(b)ポリヌクレオチド分子の第1および第2集団を、ヌクレアーゼで消化してポリヌクレオチドフラグメントを生成するステップと、
(c)(フラグメントのアニーリングを可能にする条件下で)プラス鎖から生成された前記ポリヌクレオチドフラグメントを、マイナス鎖から生成されたフラグメントと接触させるステップと、
(d)互いにアニールするフラグメントを増幅して、親ポリヌクレオチド分子とは配列が異なる少なくとも1つのポリヌクレオチド分子を生成するステップと
を含み、ステップ(d)で産生された少なくとも1つのポリヌクレオチド分子の選択領域における配列変異性の程度が、予め決められた変異性の1つまたは複数のオリゴヌクレオチドを付加することで制御され、オリゴヌクレオチドが、親ポリヌクレオチド分子の3'および5'末端ヌクレオチドの間にある(ただし、3'および5'末端ヌクレオチドは除く)配列にアニールする方法。 - 親ポリヌクレオチドが、1つまたは複数のタンパク質モチーフをコードする、請求項1に記載の方法。
- ポリヌクレオチドの第1および第2集団がcDNAである、請求項1または2に記載の方法。
- ポリヌクレオチドの第1および第2集団が一本鎖である、請求項1、2または3に記載の方法。
