Description
本明細書において用いる「直交性」とは、mRNAが、内因性リボソームにより翻訳されずペアのrRNAを含んでなるリボソームにより効率的に翻訳され、かつ、rRNAを含んでなるリボソームが、内因性mRNAを翻訳せずペアのmRNAを効率的に翻訳する、mRNA rRNAペア(またはmRNAとrRNA含有型リボソームのペア)を言う。この意味において、ペアのメンバーは他のmRNAおよびrRNA/リボソームから明確に隔てられており、すなわち他のmRNAは他の(例えば内因性)リボソームにより翻訳可能であり、かつ他のリボソームは数種の異なるmRNAを翻訳することができる。したがって、「直交性mRNA直交性rRNAペア」または「O-mRNA O-rRNAペア」(またはO-mRNA O-リボソームペア)とは、前記mRNAが内因性リボソームにより翻訳されないがペアのrRNAを含有するリボソームにより効率的に翻訳され、かつ、前記rRNAを含んでなるリボソームが内因性mRNAを翻訳しないがペアのmRNAを効率的に翻訳するペアである。この関係にあるときに、前記O-mRNA O-rRNAペアのメンバーは互いに「コグネイト」であると言う。簡潔性のために、直交性rRNAを含んでなるリボソームのことを本明細書では「直交性リボソーム」と言い、そして、直交性リボソームはコグネイトな直交性mRNAのみを効率的に翻訳する。
合成生物学は、新しい機能を有する細胞をプログラミングする能力を目標としている。異なる分子相互作用ネットワークを創り出すために、天然転写因子とその結合部位の小さなセットを種々の様式で結合させることにより、単純なオシレーター、スイッチ、論理関数、細胞−細胞情報伝達およびパターン形成回路が創り出された。しかしながら、より複雑な合成ネットワークおよび機能の制御された合成のためには、分子特異性が既知である機能性分子の拡張されたセットが必要である。
erg, P.H., Nucleic Acids Res 14, 5481-5497 (1986)), Liebhaber, S.A., Cash, F. & Eshleman, S.S., J Mol Biol 226, 609-621 (1992)、または代謝産物結合(Winkler, W., Nahvi, A. & Breaker, R.R., Nature 419, 952-956 (2002))が翻訳開始に影響を及ぼし、また、希なケースではmRNAはSD配列無しで翻訳され得るが、ただしこうした配列の翻訳は効率的ではなく(Laursen, B.S., Sorensen, H.P., Mortensen, K.K. & Sperling-Petersen, H.U., Microbiol Mol Biol Rev 69, 101-123 (2005))、そして別の開始経路を介して作動する(Laursen, B.S., Sorensen, H.P., Mortensen, K.K. & Sperling-Petersen, H.U. Microbiol Mol Biol Rev 69, 101-123 (2005))。細菌遺伝子の大部分については、mRNAのSD領域が翻訳効率の主要な決定要因である。古典的SD配列 GGAGG (配列番号1)は、RNA-RNA塩基対形成を介して、アンチシャイン・ダルガルノ (ASD)として知られている配列CCUCC (配列番号2)を含有する16S rRNAの3'末端における領域と相互作用する。大腸菌(E. coli)には、推定4,122個の翻訳開始部位が存在し(Shultzaberger, R.K., Bucheimer, R.E., Rudd, K.E. & Schneider, T.D., J Mol Biol 313, 215-228 (2001))、これはら、SD様配列とAUG開始コドンの間の間隔、SD様配列とリボソームの間の相補性の度合い、およびmRNAと相互作用する16S rRNAの3'末端の配列の厳密な領域が異なる。したがってリボソームは、単に古典的シャイン・ダルガルノ(SD)配列のみではなく、配列のより複雑なセットから翻訳を駆動する。明確性のために記載すると、16S rRNAの3'末端に結合すると考えられるmRNA配列のことをSD配列と言い、また、具体的配列GGAGG (配列番号1)のことを古典的SD配列と言う。
直交性リボソーム直交性mRNAペア、または直交性分子の他のペアの同定のための選択方法は、陽性および陰性選択を共同して使用することを必要とする。ある態様においては、例えば、mRNA配列のライブラリーから、野生型リボソームの基質となるメンバーを除くために陰性選択を使用し、かつ変異したリボソームのライブラリーから、野生型リボソームにより翻訳されず残ったmRNAを効率的に翻訳するメンバーを選択するために陽性選択を使用する。
本明細書に記載の方法は、外来または外因性の核酸を細菌に導入することに依拠する。外因性核酸を用いた細菌形質転換方法、および、特に、細菌が外因性核酸を取り込むように細胞をコンピテントとする方法は当技術分野で周知である。例えば、大腸菌(E. coli)のようなグラム陰性細菌は、塩化カルシウムまたは塩化ルビジウムのような多価カチオン性物質による処理により形質転換コンピテントとすることができる。グラム陽性細菌は、分解性の酵素と共にインキュベートすることによりペプチドグリカン層を除去し、そのことによりプロトプラストを形成させることができる。プロトプラストをDNAおよびポリエチレングリコールと共にインキュベートすると、細胞融合およびそれに付随するDNA取り込みがもたらされる。こうした例の両方において、DNAが線状であれば、それはヌクレアーゼに感受性となる傾向があるため、形質転換は共有結合で閉環した環状DNAを使用した場合に最も効率的となる。あるいはまた、ヌクレアーゼ欠失細胞(RecBC-株)を使用して形質転換を改善することも可能である。
p15A由来ベクター(細胞当たり10〜15コピーに維持される)上で、構成的プロモーターおよび野生型リボソーム結合部位の下流に、クロラムフェニコールアセチル−トランスフェラーゼ(cat)遺伝子とウラシルホスホリボシルトランスフェラーゼ(upp)遺伝子との遺伝的融合物を作製した。CATもUPRTも三量体として機能するが、CAT三量体は結晶化されている(Leslie, A.G., J Mol Biol 213, 167-186 (1990))のに対して、UPRT三量体は構造と対称性が未知である(Rasmussen, U.B., Mygind, B. & Nygaard, P., Biochim Biophys Acta 881, 268-275 (1986))。そのため、単一のポリペプチド中に両方の活性を生じる正しい連結は不明であった。しかし、以前にCATがそのN末端への融合物に感受性であることが観察されており、このことに基づき、cat-upp融合物を作製することとした。

A) mRNAライブラリー:
ゲノム全体にわたる、AUG開始コドンに対して5'の配列における変化の解析からは、リボソーム結合に関する情報量が最も多いのは−7〜−13であることが実証されており、このとき、リボソーム結合を特定するこの情報は、ゲノム中の異なる配列において、異なる様式でこの配列にわたり分配されている(Shultzaberger, R.K., Bucheimer, R.E., Rudd, K.E. & Schneider, T.D., J Mol Biol 313, 215-228 (2001))。−7〜−13の7ヌクレオチド全てを、全ての可能な配列組み合わせへと変異させるライブラリーを設計した(図3a)。このライブラリーは、すべての潜在的5塩基SD配列を含有し(これには野生型塩基を有する配列も含まれる)、理論上の多様性は47 = 16,384である。さらに、このライブラリーは、リボソームと塩基対形成する領域が、開始コドンに関して合わせて変化することを可能にする。
リボソームRNAライブラリー(rRNAlib)を作製するために、16S rRNA中の8ヌクレオチド(図3a、b)を変異させた。こうしたヌクレオチドのうちの6つは、16S rRNAの3'末端における1536〜1541領域にある。これらのうちの5つが、古典的SD ASD相互作用にてmRNAと塩基対形成し(Yusupova, G.Z., Yusupov, M.M., Cate, J.H. & Noller, H.F., Cell 106, 233-241 (2001))、内因性mRNAの翻訳効率の明らかに重要な決定因子であり、これに対して6つ目のヌクレオチドはSDとリボソームA部位との間の空間にさらなる柔軟性を付与する。最後の2つの変異塩基、722および723は、リボソームとmRNAの間に形成されるSDヘリックスのマイナーグルーブに近接するバルジを形成する(Yusupova, G.Z., ら, 前掲)。722は、ヌクレオチド767と、非カノニカルなG-G塩基対を形成する。723は対形成せず、SDヘリックスのマイナーグルーブに接近するが、リボソームを通るmRNAの経路を示す5Å構造(Yusupova, G.Z., ら, 前掲)においては、723バルジとSDヘリックスとの相互作用の分子的な細部は不明確である。これらの変異は、723バルジがSDヘリックスのマイナーグルーブの幾何配置をモニタリングする可能性を認めるものであり、これらの位置における変異が拡張されたセットの機能性SD ASD配列へのアクセスを実現する可能性を追求するものである。
O-リボソームO-mRNA組み合わせのマトリックスを調べるために、2工程手法を用いた。第1工程においては内因性リボソームにより翻訳されないmRNA配列をスクリーニングした。内因性リボソームの基質となるmRNAlibメンバーを除くために、5-FUの存在下でリボソーム結合部位ライブラリーを増殖させることによる陰性選択を行った。活性なリボソーム結合部位は、cat-upp融合物の合成を指令しUPRTタンパク質は5FUを有毒な産物に変換し、細胞を毒する。対照的に、内因性リボソームの基質とならないリボソーム結合部位はUPRTの合成を指令せず選択において生存する。したがってライブラリーは、O-mRNAが選択的に富化される。この第1選択からの10クローンをランダムに配列決定した。この時点では10の異なる配列が観察され、このライブラリーが依然としてかなり多様であることを示唆したが、これは、mRNAlibライブラリーの半分が5FU選択前にも内因性リボソームの基質とならないとの以前の観察からの予測と一致する。
からrRNAlibメンバーを精製するため、およびその逆のために、各プラスミドサンプルの一部を、rRNAlibにおいてのみ存在する部位(Bsa I)またはmRNAlibにおいてのみ存在する部位(Not I)を認識する制限酵素を用いて消化し、その後、消化物をGH371に再度形質転換した。個々の形質転換体をアンピシリンおよびテトラサイクリン上で複製しつつ播種し、分離を確認した。プラスミドDNAは標準法により単離し配列決定した。
ブール論理のプログラム可能な合成のための直交性リボソームmRNAペアの潜在力を実証するために、出力が直交性リボソームにより制御される、単純な論理ゲートを設計した。回路の構成要素はO-リボソーム、対応する直交性のSD配列上にβ-ガラクトシダーゼのα-断片をコードする遺伝子(Ullmann, A., Jacob, F. & Monod, J., J Mol Biol 24, 339-343 (1967))、および野生型SD配列上にβ-ガラクトシダーゼのω断片をコードする遺伝子(Ullmann, ら, 前掲)である。用いた構築物および方法を以下に簡潔に説明する。β-ガラクトシダーゼα-断片を発現するプラスミドは、p21中のcat-upp 融合遺伝子をmRNA-CまたはmRNA-A SD配列の下流の大腸菌lacZ遺伝子のPCR断片と置き換えることにより構築した。rRNA-9またはrRNA-2を、コグネイトなRBSの下流にlacZのα相補性断片を有するp21誘導体と共にまたはなしで、DH10BまたはBW26444細胞(B. L. Wanner, Purdue University, West Lafayetteの親切な寄贈物)に形質転換した。DH10B細胞は、lacZ内のアミノ酸11 − 41に対応する染色体欠失ゆえに、β-ガラクトシダーゼのω断片を産生する。lacZは、BW26444 (Δ(araD-araB)567, Δ(lacA-lacZ)519(::FRT), lacIp-4000(lacIQ), λ−, rpoS396(Am), rph-1, Δ (rhaD-rhaB)568, hsdR514)では完全に欠失している。細胞を2%グルコースを含むSOB中で回復させ、LB GATに移し、その後、200 rpmにて一晩増殖させた。細胞(100 μl)を96ウェル培養ブロックの各ウェルに移し、3000gにて遠心分離しペレット化した。細胞を1 mL LB AT中で再懸濁し、インキュベートし(37 ℃, 300 rpm, 1時間)、その後、3000gにてペレット化した。細胞ペレットを等容量のLB ATIに再懸濁し、次いでインキュベートし(37℃, 300 rpm, 3.5時間)、その後、96ウェルピンツールを用いて、30μg mL-1 3,4-シクロヘキセノエスクレチン-β-D-ガラクトピラノシド (S-gal)および50μg mL-1 クエン酸鉄(III)アンモニウムを含有するLB ATIアガー上に整列させた。
mRNA上のコグネイトなおよび非コグネイトな直交性リボソーム結合部位の両方に関する、各O-リボソームの分子特異性のネットワークは、単独での各対ごとのO-リボソーム・O-mRNA相互作用を考慮することにより決定した。O-リボソーム・O-mRNAペアは、相互の直交性を決定する分子特異性を有する。例えば、O-リボソーム-Aは、自身のコグネイトなO-mRNA-Aを翻訳するが非コグネイトO-mRNA-Cを翻訳せず、また、O-リボソーム-Cは自身のコグネイトなO-mRNA-Cを翻訳するが、非コグネイトO-mRNA-Aを翻訳しない。同様に、O-リボソーム-B・O-mRNA-BおよびO-リボソーム-C・O-mRNA-Cは相互に直交性である(図7)(Rackham & Chin, 2005, J. Am. Chem Soc. 127(50):17584-5も参照されたい、参照によりその全内容を本明細書に組み入れる)。この実施例では、このネットワークグラフのサブネットワークを単一細胞内で物理的に実体化することが可能であり、完全に転写後のブール論理関数のコンビナトリアルな細胞性プログラミングを可能とすることを示す。
RSF rRNA発現プラスミドは、以前に記載されたCol E1発現プラスミド(pTrc16S23S; Rackham & Chin, 2005, Nature Chem. Biol. 1: 159-166)から誘導した。カナマイシン耐性遺伝子を有するRSF1030レプリコンを、オリゴヌクレオチド5' AACTAGGGTACCGAATTCGGGCCTCTAAACGGGTCTTGAGG-3' (配列番号120)および5'-ATTGCAGCATGCCATATGGTAACGGAATAGCTGTTCGTTGAC-3' (配列番号121)を用いてPCRによりpRSFDuet-1 (Novagen)から増幅した。得られたPCR産物をKpn IおよびSph Iで消化し、これを、pTrc 16S23SリボソームプラスミドのKpn I、Sph Iレプリコン−含有部分を置き換えるために使用した。直交性リボソーム活性のためのCAT活性アッセイはRackham & Chin, 2005, 前掲)に記載のように行った。
cat-upp融合物を有するp15Aプラスミドであるp21を用いて、論理ゲートプラスミドを作製した。lacZのω対立遺伝子(M15、アミノ酸11〜41の欠失)は、以下のオリゴヌクレオチド5' GCGAGGAAAGGTCTCATCGTCGCCCTTCCCAACAGTTGCGCAGCCTG-3' (配列番号122)および5'-AGGGAGTAGGTCTCAACGACGTTGTAAAACGACGGGATCTATC-3' (配列番号123)を用いて、pTrcHis2/lacZ (Invitrogen)に対して酵素的逆PCRを行うことにより作製した。変異体リボソーム結合部位を有するω断片は、テンプレートとしてとしてのこのpTrcHis2/lacZのω誘導体、およびこの遺伝子の両側に隣接するオリゴヌクレオチドを使用するPCRにより作製した。変更されたリボソーム結合部位を有するα断片遺伝子は、pTrcHis2/lacZをテンプレートとしてPCRにより作製した。AND論理ゲートプラスミドを作製するために、p21バックボーン、および2つの異なるリボソーム結合部位を有するα断片を消化し、三者間連結により一緒にした。OR論理ゲートを作製するためには、この連結において1種のα断片遺伝子をω断片遺伝子で置き換えた。各々の得られる論理ゲートプラスミドのプラスミドマップを下に記載する(「追加のプラスミドマップ」を参照されたい)。
AND関数は、lacZ内に欠失しているBW26444細胞中で作製した。その遺伝型は(Δ(araD-araB)567、Δ(lacA-lacZ)519(::FRT)、laclp-4000(laclQ)、λ−、rpoS396(Am)、rph-1, Δ(rhaD-rhaB)568、hsdR514)である。論理ゲートプラスミドを有するヒートショックコンピテントBW26444細胞は標準的CaC12 処理により調製し、rRNA入力の組み合わせは二重形質転換により評価した。形質転換細胞を、2%グルコースを有するSOB中で回復させ、その後、2%グルコース, 50 μg m1-1 アンピシリン, 25 μg mL-1 カナマイシン, 12.5μg mL-1 テトラサイクリンを含むLBアガーに移し、次いでインキュベートした(16時間, 37℃)。個々のコロニーを、100μlの培地(2%グルコース, 50μg mL-1 アンピシリン, 25μg mL-1 カナマイシン, 12.5μg mL-1 テトラサイクリンを含むLB)を含む96ウェル培養ブロックの各ウェルに移し、一晩増殖させた。細胞を遠心分離(3000g, 5分)によりペレット化し、50μg mL-1 アンピシリン, 25μg mL-1 カナマイシン, 12.5μg mL-1 テトラサイクリンを含んでなる1 mLのLB中に再懸濁した。さらに1時間インキュベート(37 ℃, 250 rpm)した後に、細胞にイソプロピル-β-D-チオガラクトピラノシド(1mMとなる)を添加し、インキュベートし(37℃, 250rpm, 4時間)、OD600を測定した。細胞を3000gにてペレット化し、100μL BugBuster HT (Novagen)に再懸濁し、25分の振とうにより浸透性にした。フルオレセインジ-β-D-ガラクトピラノシド (Molecular Probes, 最終濃度0.5 mM)を含んでなる等容量の2×バッファーZ (120 mM Na2HPO4, 80 mM NaH2PO4, 20 mM KC1, 2mM MgSO4, 100 mM β-メルカプトエタノール)を添加しインキュベート(22℃)したところ、強力な蛍光シグナルが検出された(約5分)。細胞および残渣をペレット化し、清澄化させた上清を96ウェルプレートに移した。Spectra Max Gemini XS (Molecular Devices)を用いて蛍光を検出したが、このとき励起は370 nmであり発光検出は450 nmにおいて行った。

記載した3種の直交性リボソームmRNAペア間には、9通りの潜在的リボソームmRNA相互作用が存在し、そのほとんどが未知であり、潜在的に強度が異なる。ターナーの規則(Freier, S.M. ら, Proc Natl Acad Sci U S A 83, 9373-9377 (1986), Freier, S.M., Kierzek, R., Caruthers, M.H., Neilson, T. & Turner, D.H., Biochemistry 25, 3209-3213 (1986))を用いたゲノム配列に対する計算からは、rRNA mRNA塩基対形成の自由エネルギーが、ゲノムの残りの部分と比較して翻訳開始部位において4〜5 kcal mol-1と特徴的に低下することが示されている(Schurr, T., Nadir, E. & Margalit, H., Nucleic Acids Res 21, 4019-4023 (1993), Osada, Y., Saito, R. & Tomita, M., Bioinformatics 15, 578-581 (1999))。ゲノム転写産物とは異なり、本明細書に記載のO-mRNAは、共通の隣接配列に挟まれた可変配列領域を有し、そのため、このことはO-リボソームによるO-mRNAの翻訳をさらに予測可能にすると推論した。ターナーの規則を用いて、変異体rRNAならびにコグネイトおよび非コグネイトO-mRNAの3'末端の、最も安定な塩基対形成アライメントについて、結合のΔGを計算した。ここから、O-リボソームO-mRNAペアについての計算上自由エネルギーとして0〜10 kcal mol-1 (表2)が得られた。
、そしてmRNA-Bと機能することが見出された。自由エネルギー計算はrRNA-2 mRNA-B 相互作用がrRNA-2 mRNA-Aペア相互作用よりも弱いことを予測しており、それに対応する差異が実験のIC50値において観察されたことに着目するのは興味深い。C9リボソームmRNAペアはA2リボソームmRNAペアと相互に直交性であり、B8リボソームmRNAペアと相互に直交性である。rRNA-8を有するリボソームはmRNA-Aに直交性であるが、しかし、rRNA-2を有するリボソームはmRNA-Bと機能する。その上、rRNA-2 mRNA-BおよびrRNA-8 mRNA-Aペアの整列させた配列の比較は、それらの異なる振る舞いについての分子的基礎を提供する。rRNA-2 mRNA-Bペアは、2つのG-U 塩基対を有し、これらが相互作用を安定化させる。一方で、rRNA-8 mRNA-Aペア中の対応するA-Cミスマッチは相互作用を不安定化させるものである。G-U対の安定性は、Watson-Crick塩基対相互作用に基づいて予測された相互作用の対称性を崩し、合成ネットワーク中のリボソームとmRNAの間の機能的な連結が非対称となりうる機構を提供する。

Claims (13)
- 直交性mRNA直交性rRNAペアを選択する方法であって、
a) mRNA分子をコードする第1ライブラリーを用意すること、ここで該第1ライブラリーはリボソーム結合部位の配列において多様化されており、該第1ライブラリーのメンバーによりコードされる個々のmRNAメンバーは融合ポリペプチドをコードする配列を含んでなり、前記融合ポリペプチドは陽性選択マーカーポリペプチドと陰性選択マーカーポリペプチドとを含んでなり、ここで前記第1ライブラリーの個々のメンバーについては、前記融合ポリペプチドをコードする配列が変異型リボソーム結合部位に機能的に連結されている、
b) 変異体rRNA分子をコードする第2ライブラリーを用意すること、ここで該第2ライブラリーはリボソーム結合部位においてmRNAと相互作用する配列において多様化されており、該第2ライブラリーの個々のメンバーはリボソーム結合部位においてmRNAと相互作用する配列を含む領域において変異している、
c) 前記第1ライブラリーを細胞に導入し、野生型リボソームの基質である前記第1ライブラリーによりコードされるmRNA分子に対する陰性選択を行うことにより、野生型リボソームの基質ではないmRNAをコードする前記第1ライブラリーのメンバーを選択すること、
d) 前記変異体rRNA分子をコードする第2ライブラリーを、前記ステップ(c)において選択された第1ライブラリーのメンバーを含んでなる細胞に導入すること、および前記陽性選択マーカーを発現する細胞に対する陽性選択を行うこと、
の各ステップを含み、第2ライブラリーによりコードされるrRNA変異体を含んでなるリボソームにより効率的に翻訳されるmRNAをコードする第1ライブラリーのメンバーを含む直交性mRNA直交性rRNAペアを同定する、前記方法。 - 前記陰性選択マーカーがウラシルホスホリボシルトランスフェラーゼコード配列を含むものである、請求項1に記載の方法。
- 前記陰性選択を行うことが、細胞を5-フルオロウラシルと接触させることを含む、請求項2に記載の方法。
- 前記陽性選択マーカーが抗生物質耐性コード配列を含むものである、請求項1に記載の方法。
- 前記抗生物質耐性遺伝子がクロラムフェニコールアセチルトランスフェラーゼをコードする、請求項4に記載の方法。
- 陽性選択を行うことが、前記細胞を抗生物質と接触させることを含む、請求項1に記載の方法。
- 前記抗生物質がクロラムフェニコールを含む、請求項6に記載の方法。
- 前記融合ポリペプチドがウラシルホスホリボシルトランスフェラーゼと融合したクロラムフェニコールアセチルトランスフェラーゼを含んでなる、請求項1に記載の方法。
- 前記ウラシルホスホリボシルトランスフェラーゼが、前記クロラムフェニコールアセチルトランスフェラーゼのC末端に融合している、請求項8に記載の方法。
- mRNA分子をコードする前記第1ライブラリーのメンバーが、融合ポリペプチドをコードする前記配列の開始点におけるAUG開始コドンに対して−13〜+1の配列において多様化されている、請求項1に記載の方法。
- mRNA分子をコードする前記第1ライブラリーのメンバーが、融合ポリペプチドをコードする前記配列の開始点におけるAUG開始コドンに対して−7〜−13の配列において多様化されている、請求項1に記載の方法。
- 前記第2ライブラリーのメンバーが変異体16S rRNAをコードする、請求項1に記載の方法。
- 前記第2ライブラリーのメンバーが、大腸菌(E. coli) 16S rRNAのヌクレオチド1536〜1541に対応する領域の配列において多様化されており、かつ、大腸菌(E. coli) 16S rRNAのヌクレオチド722および723に対応する領域の配列において多様化されているrRNA変異体をコードする、請求項1に記載の方法。
