Description
先の増幅実験からの、潜在的に汚染しているPCR産物の存在下での鋳型DNAの特異的増幅のための方法が開示されている。この鋳型DNAは通常、方法が適用可能である前に解析されるべきゲノムDNAを単離することから由来する。また、本方法で使用する鋳型核酸は通常、すでに変性されており、したがって、単独の標準の様式で存在する。本発明にしたがった本方法の第一段階で、DNAを、非メチル化シトシンと反応するが、メチル化シトシンとは反応しない重亜硫酸塩溶液と接触させ、これらをスルホン化する。これにより、スルホン化として知られている前記核酸の改変となる。水溶液中のこの非メチル化シトシンのスルホン化が、結果としてシトシンの脱アミノ化となり、それによってスルホン化されたウラシルが発生する。ここで、非メチル化シトシン塩基にてのみ発生する前記のそのようなスルホン化が、a)酵素UNGのための標的であることから鋳型核酸を保護し、それによって鋳型核酸と潜在的に汚染している核酸の区別が可能になることが初めて認識された。UNGが活性である一方で、非保護非スルホン化、または脱スルホン化ウラシルを含む任意の汚染しているDNAが続いて酵素的に分解され、試料からの鋳型核酸のみが次の段階で増幅されるように残存する。
核酸を重亜硫酸試薬溶液とともにインキュベートし、それによって前記核酸内の非メチル化シトシンをスルホン化するか、またはスルホン化および脱アミノ化する段階、
前記スルホン化した、またはスルホン化し、脱アミノ化した鋳型核酸をポリメラーゼ仲介増幅反応または増幅に基づく検出アッセイのために必要な成分と一緒に混合する段階、および、
この混合液にUNGを加え、混合液をインキュベートし、それによって非スルホン化ウラシルを含む核酸を分解する段階、および
UNG活性を終了させ、鋳型核酸を脱スルホン化し、それによって非メチル化脱アミノ化、およびスルホン化シトシン、すなわちスルホン化ウラシルをウラシルに変換する段階。
本発明は典型的に、示された順番で少なくとも以下の段階を実施することで行われる。
第二に、前記スルホン化、またはスルホン化および脱アミノ化の鋳型核酸をポリメラーゼ仲介増幅反応または増幅に基づくアッセイのために必要な要素とともに混合し、第三に、この混合液にUNGユニットを加え、前記混合液をインキュベートし、それによって任意の非スルホン化ウラシルを含む核酸を分解し、一方でスルホン化ウラシルは、本質的に本来のままであり、第四に、UNG活性を終了させ、鋳型核酸を脱スルホン化する段階。

この反応の第一段階は、非メチル化シトシン塩基がpH5付近で亜硫酸水素と接触するときにおこる。スルホン化は、環状分子の位置6(C6位)にておこる。
第二段階は、水溶液中で同時におこり、それによってスルホン酸シトシンがスルホン酸ウラシルに変換される脱アミノ化である。
第三の段階は、アルカリ性条件下でおこり、結果としてウラシルとなる脱スルホン化段階である。
ヒトDNAを含むスルホン化ウラシルが鋳型として役に立つ、(GST−pi遺伝子としても知られている)GSTP1遺伝子のメチル化DNAの増幅
ウラシル−DNA−グリコシラーゼの使用は、先に増幅産物による交差汚染によって引き起こされる、ポリメラーゼに基づく増幅方法で擬陽性結果を避けるために当分野で周知の方法である(Pang J.,Mol Cell Probes.1992 Jun;6(3):251−6)。しかしながら、本方法は所与の鋳型内のウラシル塩基を検出するための目的を有する、ポリメラーゼに基づく増幅方法のためには適用不可能である。メチル化および非メチル化シトシン間の差を検出するための1つの方法は、共通の重亜硫酸塩変換方法の広い範囲の使用によって促進されるシトシンおよびウラシル間の差に、これらの差を反映することである。これらは、メチル化シトシンがシトシンのままである一方で、非メチル化シトシンをウラシルに変換するための効果を有する。したがって、メチル化パターンを検出するための続く増幅反応にて鋳型がウラシルを含む。

大腸がん組織における、(TMEFF2としても知られる)TPEF遺伝子のメチル化率の測定による標準ワークフローとの本発明にしたがった方法の比較
1μgのゲノムDNA(200μl)を、それぞれ、12人の大腸がん患者の腫瘍および正常隣接組織から抽出した。この方法によって得られた24の試料をそれぞれ、2×100μl DNAに分けた。100μlの各試料を、標準の手順(重亜硫酸塩処理プロトコールA、試料組A)にしたがって、または本発明にしたがった方法(重亜硫酸塩プロトコールB、試料組B)にしたがって処理した。その間、DNAを−20℃にて保存した。
試料組A:
DNAの測定を、C3定量アッセイバージョンAにしたがって、およびTPEF遺伝子のためのHeavyMethylアッセイバージョンAにしたがって実施した。標準Aを較正のために産生した。
それぞれ2μgのユニバーサルメチル化DNAを含む5つのチューブを、重亜硫酸塩処理プロトコールAにしたがって重亜硫酸塩で処理し、その後プールした。溶液中のDNAの濃度を、重亜硫酸塩反応後、260nmにてUVによって決定した。
100μlの水中で希釈した0.5μg DNAを含む100μlの試料(試料組A)を、354μlの重亜硫酸塩溶液(5.89mol/l)および146μlのスカベンジャー(6−ヒドロキシ−2,5,7,8−テトラメチルクロマン2−カルボン酸、2.5molのジオキサン中98.6mg)を含むジオキサンと混合した。反応混合液を99℃にて3分間変性させ、次いで以下の温度プログラムにて、合計5時間インキュベートした。50℃にて30分間、3分間、一温度スパイク、99.9℃、50℃にて1.5時間、3分間の一温度スパイク、99.9℃、50℃にて3時間。反応混合液のDNAを続いて、Millipore Microconカラムによって限外濾過で精製した。精製は、基本的に取扱説明書にしたがって実施した。本目的のために、反応混合液を、200μlの水と混合し、限外濾過膜上に乗せ、15分間遠心分離し、続いて水で洗浄した。DNAは、この処理で膜上に残存する。完全な脱スルホン化のために、100μlの0.2mol/l NaOH溶液を加え、10分間インキュベートした。次いで10分間の遠心分離を実施し、続いて水での最終洗浄段階を実施した。この後、DNAを溶出した。この目的のために、膜を10分間、75μlの、pH8.5に調節した前もって暖めた1×TE緩衝液(50℃)と混合した。膜をひっくり返して、取扱説明書にしたがって遠心分離して、膜からDNAを回収した。
C3定量アッセイは、欧州特許第05075404号にて詳細に記述されたような、重亜硫酸塩変換DNAの総量に特異的な定量アッセイである。アッセイは、ゲノム形態中で、まずウラシルに変換され、増幅の間、重亜硫酸塩変換バリアント中チミンによって置換される多重のシトシン(CpGではない)位置を含むDNAの断片を増幅する。したがって、本アッセイは、未変換または部分的に変換された重亜硫酸塩処理DNA(すなわち、標的配列がチミンに変換されない1つ以上のシトシン位置を含む)に関しては定量しない。試料中のDNAの量は、CP(交点、閾値サイクルを表す)値をDNA量と関連づける標準曲線に対する測定したCPの比較によって推定する。標準曲線は、アッセイにしたがった重亜硫酸塩変換DNAの公知の量の測定に基づいている。

C3定量アッセイおよびTPEF遺伝子に関するHeavyMethylアッセイ両方は、測定した試料のDNA量を計算するために外部標準を用いる、リアルタイムPCRアッセイである。未知の濃度の絶対値(ng)を、同一の標的の公知の濃度で調製した標準曲線に対する未知の試料中のDNAの増幅の比較によって得る。標準試料を別のキャピラリー内で増幅するが、同一のLighCyclerで流す。標準曲線は、交点(閾値サイクル)のプロット対標準試料濃度の対数におけるデータ点を通した直線回帰線である。未知の試料のDNAの絶対量(ng)は、未知の試料のCPが標準曲線と一致する、標準曲線のデータ点と一致する。
試料組B:
DNAの測定をC3定量アッセイバージョンBにしたがって、そして10,000コピーのメチル化DNAのPCR産物に加えて、TPEF遺伝子のためのHeavyMethylアッセイ バージョンBにしたがって実施した。標準B(C6スルホン化ウラシルを含むDNA)を較正のために産生した。
それぞれ2.0μgユニバーサルメチル化DNAを含む5つのチューブを、重亜硫酸塩処理プロトコールBにしたがって重亜硫酸塩で処理した。溶液中のDNAの濃度を重亜硫酸塩反応後、260nmでのUVによって決定した。
標準手順(重亜硫酸塩プロトコールA)にしたがって、10ngのメチル化重亜硫酸塩変換DNAを、TPEF遺伝子のためのHeavyMethylアッセイ バージョンAによって増幅した。PCR産物を、QIAquick PCR Purification Kitで精製し、続いて2%アガロースゲル上で解析した。この後、連続希釈を最終希釈1:1010まで水で実施した。2μlのこの希釈液を再増幅し、TPEF遺伝子のためのHeavyMethylアッセイ バージョンAにしたがって定量した。コピー数を測定し、2μlの前記希釈液が、10,000コピーのPCR産物を含む。
100μlの水中に希釈した、0.5μgのDNAを含む100μlの試料(試料組B)を、354μlの重亜硫酸塩溶液(5.89mol/l)と、スカベンジャー(6−ヒドロキシ−2,5,7,8−テトラメチルクロマン2−カルボン酸、2.5mlのジオキサン中98.6mg)を含む146μlのジオキサンと混合した。反応混合液を、99℃にて3分間変性させ、次いで以下の温度プログラムにて、合計5時間インキュベートした。50℃にて30分間、3分間の一温度スパイク、99.9℃、50℃にて1.5時間、3分間の一温度スパイク、99.9℃、50℃にて3時間。反応混合液のDNAを続いて、Millipore Microconカラムによって限外濾過で精製した。精製は、基本的に取扱説明書にしたがって実施した。本目的のために、反応混合液を、200μlの水と混合し、限外濾過膜上に乗せ、15分間遠心分離し、続いて水で洗浄した。DNAは、この処理で膜上に残存する。重亜硫酸塩処理プロトコールAと反対に、DNAをNaOHとはインキュベートさせず、ただしさらに水で洗浄した。この後、DNAを溶出した。この目的のために、膜を10分間、75μlの、前もって暖めた水(50℃)と混合した。次いで、膜をひっくり返して、取扱説明書にしたがって遠心分離して、膜からDNAを回収した。

Claims (18)
- DNAメチル化解析に好適な夾雑物除去核酸を提供するための方法であって、
a)核酸を、重亜硫酸試薬含有溶液とともにインキュベートすることによって、前記核酸内の非メチル化シトシンのスルホン化および脱アミノ化が行われるが、脱スルホン化反応が行われないこと、および
b)非スルホン化ウラシル含有核酸を分解するが、スルホン化ウラシル含有核酸を分解しない酵素であって、ウラシル−DNA−グリコシラーゼと同一の核酸分解反応様式である酵素を、段階a)で得られた混合液に加えてインキュベートすることによって、非スルホン化ウラシルを含有する核酸を分解すること、
を特徴とする方法。 - a)前記スルホン化および脱アミノ化鋳型核酸を、ポリメラーゼ仲介増幅反応または増幅に基づく検出アッセイのために必要な成分と混合すること、および
b)非スルホン化ウラシル含有核酸の分解後、非スルホン化ウラシル含有核酸の分解を引き起こす酵素活性を終結させること、および
c)鋳型核酸を脱スルホン化すること、
を特徴とする、ポリメラーゼに基づく増幅反応のために、夾雑物除去鋳型核酸を提供するための請求項1に記載の方法。 - 40℃〜95℃の温度にて混合液を短時間インキュベートすることによって請求項2に記載の段階b)およびc)を同時に起こして、特異的に非スルホン化ウラシル含有核酸を分解する酵素活性を終結させ、鋳型核酸を脱スルホン化する、請求項2に記載の方法。
- 続く段階d)にて、鋳型核酸を増幅する、請求項2に記載の方法。
- 請求項1の段階b)に記載の酵素が、エンドヌクレアーゼ、またはウラシル−DNA−グリコシラーゼである、請求項2に記載の方法。
- スルホン化ウラシル含有核酸の分解、および鋳型核酸の脱スルホン化を引き起こす酵素活性の終結に際して、ポリメラーゼに基づく増幅反応を開始し、および/または増幅に基づくアッセイを実施する、請求項2に記載の方法。

- a)核酸を、重亜硫酸試薬含有溶液とともにインキュベートすることによって、前記核酸内の非メチル化シトシンのスルホン化および脱アミノ化が行われるが、脱スルホン化反応が行われないこと、
b)前記スルホン化および脱アミノ化鋳型核酸を、ポリメラーゼ仲介増幅反応または増幅に基づく検出アッセイのために必要な成分と混合すること、
c)前記混合物を40℃〜95℃の温度で短時間のインキュベーションによって、スルホン化および脱アミノ化鋳型核酸を脱スルホン化すること、
を特徴とする、核酸の重亜硫酸塩処理の方法。 - 脱スルホン化鋳型核酸を、ポリメラーゼ仲介増幅反応または増幅に基づく検出アッセイにて増幅し、熱安定性ポリメラーゼを使用することを特徴とする、請求項11に記載の方法。
- ポリメラーゼに基づく増幅反応を、40℃〜95℃の温度での短時間のインキュベーションによって開始し、それによって増幅開始と同時に、スルホン化および脱アミノ化鋳型核酸の脱スルホン化が起こることを特徴とする、請求項12に記載の方法。
