Description
本出願は自然環境からの微生物の培養と単離のための機器と方法という名称の2001年9月26日付米国仮出願番号第60/325052および自然環境からの微生物の培養と単離およびそれからの医薬の創薬という名称の2002年5月1日付け米国非仮出願番号第10/135960の優先権を主張し、これらのすべてをここに引用として組み入れる。
本発明に関する業務の一部は、National Science foundationからの認可番号第OCE0102248として認可されて合衆国政府の援助のもとに行われた。それゆえ、米国政府は本発明に相当の権利を有する。
現存する微生物の種の数は、概算で、105−106とされているが、しかし数千程度の数しか純粋に培養されてはいない13。それゆえ、大部分の天然の微生物は実験室での培養が難しい。このような“非培養種”は天然のすべての微生物の99−99.99%にのぼる。環境から直接得るrRNA配列、特に16s rRNA配列の系統発生分析では、未培養生物は細菌および古細菌界のほとんど、どの生物分類においても見出され、そして門(division)レベルでのいくつかの群には既知の培養可能種がないとされている4−10。
本発明の方法は、以前には“不可培養(uncultivatible)”である微生物がその中で単離され得る拡散室の新規な使用を目的とする。ペトリ皿上で未知の微生物の自然環境から複製することを試みるよりも、本発明の方法は分裂微生物をもとの環境の成分全てに暴露し、その一方同時にコロニーを含む微生物の成長個所を提供し、これにより微生物を単離することができる。対象の微生物は、細菌(bacteria)、糸状菌(fungi)、原虫(protozoa)、ウィルス(viruse)および微細藻類(microalgae)が例示されるが、これらに限らない。さらに、本発明の方法は、一定の環境下では発育し難い微生物はその多くが裸眼で見えるコロニーを形成しないという認識を利用するものである。それ故、これらの生物は“微細コロニー(microcolonies)”として複式顕微鏡を用いて単離されなければならない。結局、新たに単離された生物の多くは随伴または“ヘルパー(helper)”生物の存在下に共−培養(co-culture)として人工培地で成長しえることが発見された。このようなヘルパー生物を使用する新規な生物の単離と同定の方法が開発された。
本発明の特徴は次の好ましい態様の説明と添付の請求の範囲および図面を参考にして明らかである。

図5a−5bは、本発明の方法に従い単離された微生物、MSC1とMSC2のペトリ皿上の相乗的生育を示す(図5aは、解剖顕微鏡による図;図5bは複式顕微鏡による図)。
本発明の方法を遂行する生育室は、現在では不可培養の微生物を純粋培養、単離し、特性解析が可能なように設計される。この望ましい結果は達成可能である、なぜならば、本発明に従う室の内部は、同一でないにしても、微生物の自然環境と非常によく似ているからである。このような室の一つの型は、固体の基板、たとえば、ガラスもしくはケイ素のスライドまたはステンレススチールのワッシャーで形成され、二つの丈夫な膜、たとえばポリカーボネートまたは他の不活性材料からなるもので挟んで積層されたオリフィスが基板上に接着される。膜は細孔径が、たとえば0.025―0.03μmであり、室内部にすべての微生物を閉じ込めるに十分小さいが、しかし環境からの成分が室内部へ拡散したり生成する廃棄物が室の外へ拡散するには十分な大きさである。スライドの下に一つの膜がシールされると、室は軟化寒天、たとえば0.7%のものに懸濁させた試験細胞で部分的に充填される。
間潮の海洋堆積物(アメリカ、マサチーセッツ州、ナハント、ノースイースタン大学、海洋科学センターの近く)が微生物源として使用された。砂状堆積物の上層には第一には、好気性の有機従属栄養生物の豊富な微生物群集が棲んでおり、それは109個細胞/g20を超える密度であり、ほとんど不可培養である。一般には、微生物は攪拌により堆積物粒子から分離され、次いで海水で作られた温かい寒天で連続的に希釈、攪拌され、そして、最終的に、拡散室におかれる。図1aを参照すると、本発明に従う環境微生物のin situ培養のための例示の拡散生育室(10)はステンレススチール ワッシャー(12)(外径70mm、内径 33mm、厚み 3mm;ブルース ワトキンス サプライ社、ウィルミントン、NC)と二つの0.03‐μm 細孔径 ポリカーボネート膜(14)(オスモニクス 社、ウエストボロウ、MA)により形成される。膜は、ワッシャーとシリコン グルー II(ゼネラル エレクトリック社、ウオーターフォード、NY)で接着され、内部空間(16)を囲い込み、それは試験微生物と半固体の(0.7%)寒天との混合物を含む。
我々は、他の微生物で汚染したペトリ皿でMSC1はよく生育するのを認めた。その一つは(MSC2)は後に生育室で培養されて純粋な株に単離され、Arcobacter−nitrofigilis(=Campylobacter nitrofigilis;Epsilon−proteobacteria、Phylum Proteobacteria13)に対して95%の16S rRNA遺伝子配列相同性(GenBank 受け入れ番号 #AY062177)を示す新規な微生物と同定された。Acrobacter nitrofigilis は運動性で、螺旋状の棒状細菌で、窒素固定化と硝酸呼吸が可能であり、そして炭水化物の代謝はできない27。MSC2もまた湾曲棒状細菌で運動性が認められる。Acrobacter属は、海洋堆積物に共通して見出され、関連の16S rRNA配列は、最近この環境下で発見された22。
新規な微生物を発見する固有の興味を超えて、本発明の方法は、製薬、農業、化学および工業市場のための新規化合物、たとえば小細胞、酵素および抗生物質の開発と製造に使用される多様な生物の重要な供給源を提供する可能性がある。ここに記載される方法は、哺乳類に影響する疾患、たとえば、癌、免疫不全ビールス感染、微生物感染(たとえば細菌および糸状菌感染)、脂質代謝障害、炎症、糖尿等に対する活性を有する天然産生物の発見に使用されることができる。このような本発明に従い発見される天然産生物は創薬プログラムのリード化合物として機能する。本発明の方法により得られる新規な天然産生物に基づくこの創薬プログラムは、古典的な製薬化学、コンピューター援助の“理にかなった”医薬設計、コンビナトリアルまたは並行合成プロトコール、コンビナトリアルまたは並行分析プロトコールまたは他の可能なこれらの方法の融合の論理と方法を使用することができる。本発明の方法により同定された新規な天然産生物またはそれのリード化合物としての使用に基づく創薬プログラムから得られる化合物は、製薬、農薬または獣医薬として処方され使用され得る。
MSC1とMSC2は2002年5月9日にアメリカ型培養集積(ATCC)、10801 University Blvd.、Manassas、VA 20110-2209にATCC番号 および でそれぞれ寄託された。
Claims (16)
- 環境サンプルから微生物を単離する方法であって、該方法は次の工程からなる:
a)試験すべき自然環境からサンプルを用意し、前記サンプルを採取された環境が、淡水、海水、堆積物および土壌からなる群から選ばれ;
b)生育室を用意し、この生育室は半透膜でシールすると前記環境から成分が拡散して透過するが、しかし微生物の細胞の透過はしないものである;
c)前記生育室内で前記サンプルからの接種物(inoculum)を半固体支持培地と混合し;
d)前記室を半透膜でシールし;
e)前記環境からの成分が前記室内へ透過し、前記サンプル内の微生物が前記半透膜を通じて前記自然環境に曝露され、前記室はサンプルが採取された自然環境を含み、微生物の生育が起こる生育条件下で前記シールされた室を保温培養し;
f)前記室を開放し、そして微生物コロニーの存在のために前記支持培地を検査し;
g)上記コロニーの一つから細胞を分離し;および
h)単離した微生物を同定する。 - 新規性を調べるために上記新たに単離された微生物の特性を公知の微生物の特性データベースと比較する工程をさらに含むことを特徴とする、請求項1記載の方法。
- 上記土壌が、森林土壌、農地、ツンドラ、高山地または埋立地からなる請求項1に記載の方法。
- 前記混合工程において前記支持培地は軟質寒天である請求項1記載の方法。
- 前記軟質寒天が0.7%寒天である請求項4記載の方法。
- 前記混合工程において、前記接種物と前記軟質寒天がさらに高圧滅菌された砂または泥と混合される請求項4の方法。
- 前記開放と試験工程において、微生物の微細コロニー(microcolony)の存在のために顕微鏡で試験され、そしてさらに、前記単離工程では細胞は前記微細コロニーから単離される請求項1記載の方法。
- 前記単離工程において、前記支持培地の内部のコロニーから細胞が単離される請求項1記載の方法。
- 環境サンプルから微生物を単離する方法であって、該方法は次の工程からなる:
a)試験すべき環境からサンプルを用意し、前記サンプルを採取された環境が、淡水、海水、堆積物および土壌からなる群から選ばれ;
b)生育室を用意し、この生育室は半透膜でシールすると前記環境から成分が拡散して透過するが、しかし微生物の細胞の透過はしないものであり;
c)前記サンプルからの接種物を支持培地と混合し;
d)前記接種物と前記支持培地とを処理してゲルの微小粒のマトリックス(gel microdrop matrix)を形成し;
e)前記生育室に接種物を含む前記ゲルの微小粒のマトリックスを載置し;
f)前記室を半透膜でシールし;
g)環境からの成分は前記室内へ拡散し、前記微生物が前記半透膜を通じて前記自然環境に曝露され、前記室はサンプルが採取された自然環境を含み、微生物の生育が起こるような生育条件下で前記シールした室を保温培養し;
h)前記室を開放して微生物のコロニーの存在のために前記ゲル微小粒の前記支持培地を調べ;
i)前記コロニーの一つから細胞を単離し;そして
j)前記単離した微生物を同定する。 - 海洋堆積物から新規な微生物を単離する方法であって、該方法は以下の工程からなる:
a)海洋堆積物のサンプルを用意し;
b)生育室を用意し、前記生育室は半透膜でシールされ、ここで前記膜は海水の成長成分は拡散して浸透するがしかし微生物細胞は浸透しないものである;
c)前記生育室内で前記サンプルからの接種物を半固体支持培地と混合し;
d)前記半透膜で前記室をシールし;
e)海洋自然環境の中で前記シールした室を保温培養し、ここで前記海洋環境からの海水成分が前記室内へ拡散し、前記微生物が前記半透膜を通じて前記海洋環境に曝露され、前記室はサンプルが採取された自然環境を含み、そして微生物の生育が起こるものである;
f)前記室を開放し、そして微生物の微細コロニー(microcolony)の存在のために顕微鏡で前記支持培地を検査し;
g)前記微細コロニーの一つからの細胞を単離し;そして
h)新規性を決定するために公知の微生物特性のデータベースと前記新規に単離された細胞の特性とを比較する。 - 前記混合工程において、前記支持媒体が軟質寒天である請求項10の方法。
- 前記混合工程において、前記接種物と前記軟質寒天が、さらに高圧滅菌の砂または泥と混合される請求項11記載の方法。
- 前記軟質寒天が、0.7%寒天である請求項12記載の方法。
- 環境サンプルから微生物を単離する方法であって、該方法は次の工程からなる:
試験すべき環境からサンプルを用意し、前記サンプルを採取された環境が、淡水、海水、堆積物および土壌からなる群から選ばれ;
生育室を用意し、前記生育室は半透膜でシールすると環境からの成分は拡散して浸透するがしかし微生物の細胞は浸透しないものであり;
前記生育室内で前記サンプルからの接種物を支持培地と混合し;
前記室を半透膜でシールし;
前記環境からの成分は前記室内へ拡散し、前記微生物が前記半透膜を通じて前記環境に曝露され、前記室はサンプルが採取された自然環境を含み、そして微生物の生育が起こるような条件下で保温培養し;
微生物のコロニーの存在を確認するために前記室を開放し、そして前記支持培地を検査し;
前記コロニーの一つから細胞を単離し;そして
前記単離した微生物を同定する。 - 請求項1に従い単離された微生物を培養(domestiate)する方法であって、該方法は次の工程からなる:
a)生育室からの前記微生物を用意し;
b)前記微生物を人口栄養支持培地に接種し;
c)前記接種された栄養支持培地を保温培養し;
d)コロニー確認で前記支持培地を検査し;
e)培養前記微生物として前記栄養支持培地上に生育するコロニーから細胞を単離する。 - 工程(a)と工程(b)の間に、前記微生物を突然変異原物質に暴露される請求項15に記載の方法。
