(a)元の核酸配列の核酸フラグメントのライブラリーであり、核酸フラグメントはここで明らかにしたようなサイズ幅を有し、好ましくは、平均、約2ヌクレオチドごとに、元の核酸配列からサンプリングする;又は
(b)(a)で説明したような核酸フラグメントを多く含む発現ベクターのライブラリーであり、各フラグメントは、アフィニティ・タグをコードする核酸配列及び任意に1以上の更なる配列と結合しており、核酸配列及びアフィニティ・タグを発現させる;又は

1)S1ヌクレアーゼを用いて、二本鎖DNA中の一個のヌクレオチド・ギャップの逆側の一本鎖DNAの切断(Vogt, 1973)(図1);
2)二本鎖DNAの熱変性、及び温度を下げてDNAの再アニーリング、及び鋳型依存DNAポリメラーゼを用いた3’凹部の充填、その後に続く、大豆ヌクレアーゼのような3’−5’エキソヌクレアーゼ活性を有する一本鎖特異的エキソヌクレアーゼ又はS1ヌクレアーゼのような一本鎖特異的エンドヌクレアーゼを用いた3’伸長除去(図2)。
核酸フラグメントによってコードされる蛋白質ドメインを生成するために、核酸フラグメントのライブラリーを発現し、蛋白質ドメインはアフィニティ・タグとの融合体として発現していること;及び
アフィニティ・タグを用いて可溶性蛋白質を分離すること。
この方法の一つの実施態様は、高レベルの発現及び細菌システムによる分泌に適した、細胞外蛋白質又は、膜貫通型又は内在性膜蛋白質の細胞外ドメインの可溶性フラグメントを同定しようと努めるものである。この実施態様では、核酸フラグメントのライブラリーを発現ベクターにクローニングするが、この発現ベクターは、発現させる蛋白質フラグメントのN末端に、細菌のペリプラズム画分へ輸送するシグナル(例えばOmpA)及びシグナル・ペプチダーゼ切断部位を融合している。アフィニティ・タグは、任意に、シグナル・ペプチダーゼ部位に続いて、又は発現蛋白質フラグメントのC末端に含めることができる。これらの蛋白質フラグメントを発現する細菌コロニーを、穏やかな浸透圧ショックで処理し、細胞質から蛋白質を少量遊離させるとともに、細菌のペリプラズム画分から蛋白質を遊離させる。ペリプラズム画分含有物及びバッシング・カルチャー・培地(bathing culture medium)をろ過し、基本的な方法に従ってアフィニティ樹脂と接触させる。この実施態様では、ペリプラズム画分に効率よく分泌され、蛋白質分解によってシグナル・ペプチドと離れ、細胞からの分泌又は浸透圧ショック後に可溶性で凝集していない蛋白質フラグメントのみ、効率的に精製され、イムノブロット又はELISA分析でタグを認識する強いシグナルを示す。
非天然ヌクレオチドを、非天然ヌクレオチド及び、存在するならば、それに対応する天然ヌクレオチドの相対量に関連した頻度で、増幅した核酸配列生成物へ組み込むために、非天然ヌクレオチドの存在下で、前記ポリペプチドをコードする核酸配列を増幅すること;
核酸配列生成物を、非天然ヌクレオチドの存在を認識し、核酸配列生成物の切断又はその非天然ヌクレオチドの切除を行うことができる1以上の反応物と接触させ、それによってポリペプチドのフラグメントをコードする核酸配列を生成すること;
そのフラグメントによってコードされる蛋白質ドメインを生成するために、核酸フラグメントのライブラリーを発現し、蛋白質ドメインをアフィニティ・タグとの融合体として発現すること;及び
前記アフィニティ・タグを用いて可溶性蛋白質を分離すること;
を含む方法を提供する。
最初に、四つのコード配列を “ドメイン探求(Domain hunting)”方法の利用のための潜在的なターゲットとして確認した: ヒトBRCA2 exon11、酵母の伸張開始因子2、デング熱ウィルスのタイプ1 NS5及びヒトのシグナル伝達蛋白質p85のN-SH2-Inter-SH2-C-SH2領域。各コード配列のPCR増幅のために、オリゴヌクレオチド・プライマーを設計し、合成した。そして、dGTP、dCTP、dATPをそれぞれ200μMの濃度で、TTP及びdUTPをそれぞれ198μM及び2μMの濃度で用いたことを除いて、製品の取扱説明書に従って、Taq DNAポリメラーゼを用いてPCRを行った。それ故、PCRは1%dUTPに対して99%TTPの比で行われ、配列中のチミジンヌクレオチドの部位に平均〜1%の割合でdUTPが組み込まれる。各鋳型でPCRを30サイクル行い、理論的な融解温度よりも5℃低いアニーリング温度で各反応を行った。核反応の伸張時間は、1キロベースの全長生成物当り60秒とした。
UDG及びAPE酵素での切断: 断片化プロトコールを図1にまとめる。前述のNS5及びp85nicのPCR生成物を、UDG(New England Biolabs. Inc.)及びAPE酵素で、以下に示すように処理した。Nth及びNFOは大腸菌内で過発現させ、均一になるまで精製した。二つの異なるAPE酵素、NFO及びNthについて、切断効率を評価した。
〜100ngの前述の断片化されたp85nicコード配列を、三つの異なるベクター(pCRBlunt、pCR4Blunt-TOPO及びpCRT7-NT-TOPO)を用いて、製品のプロトコール(Invitrogen Inc.)に従ってクローニングした。形質転換反応は、形質転換に用いるベクターに依存してアンピシリン(pCRT-NT-TOPO)又はカナマイシン(pCRBlunt、pCR4Blunt-TOPO)のいずれか一方を含むLB寒天プレート上で行った。
pCRT7-NT-TOPO/p85フラグメントの形質転換に由来する〜40クローン及びpRBluntTOPOに由来する〜20クローン及びpCRBluntに由来する〜20クローンのために、プレスミド・ミニプレップを用いた(Qiagen inc.)。プラスミドに由来するpCRT7-NT-TOPO/p85フラグメントをEcoR1及びBamHI(New England Biolabs Inc.)で切断し、1%アガロース・ゲル電気泳動で解析した。
Stil (cStil)の可溶性C末端ドメイン(REF)又は非可溶性のGsk3(全長及び触媒ドメイン)(REF)を発現している大腸菌BL21 (DE3)の50 ml培養液からペレットを得て、溶菌バッファー(50 mM NaH2PO4, 300 mM NaCl, 1 mM イミダゾール pH8.0)で再懸濁する。1 mg/mlのリゾチーム及び10 μgのRNase Aを加えて、溶菌液を30分間氷上で培養した。そして、製品(Qiagen Inc.)に記載されているように、0.5 mlの溶菌液をQiagen TurboFilter (8 strip)に通した。200 μlの清澄な溶菌液を、96穴マイクロタイター・プレート中の20 μlのNi-NTA磁気ビーズに加えた。そして、プレートを60分間振盪し、ビーズを10 mM イミダゾールを含む溶菌バッファーで二回洗浄し、結合した蛋白質を300 mM イミダゾールを含む50 μlの溶菌バッファーで溶出した。20 μlの細胞抽出液全体、Turbo-filter処理した抽出液及びビーズからの溶出液をSDS-PAGEによって解析した。
DNA断片化
我々はコンピューター・モデリング実験を行い、異なるレベルのdUTPを組み込む、今回のDNA断片化方法によって生成するフラグメントのサイズを予想した。これらの結果、1%のdUTPを組み込むとこにより、500bp付近を中心とする分布のフラグメントサイズ幅が得られることが予想された。それ故、これらの条件下で効率良くPCRが行われることを明らかにするために、〜1-3.1kbのサイズ幅の四つの異なるコード配列を、1% dUTP存在下でTaq DNAポリメラーゼを用いてPCRによって増幅させた(図2)。
p85nicフラグメントで大腸菌を形質転換してクローニングは成功した。この際、以下の三つの異なるクローニング・アプローチを用いた: pCRBluntライゲーション; pCR4Blunt-TOPOクローニング; 及びpCRT7-NT-TOPOクローニング。断片化されたp85nic挿入DNAを、pCR4Blunt-TOPO及びpCRT7-NT-TOPOへTOPOクローニングすることによって、用いた挿入DNA 100 ng当り約250コロニー得られた。断片化されたp85nic DNAをpCRBluntへ平滑末端ライゲーションすることによって、断片化DNA 100 ng当り、16℃で〜1000コロニー得られ、37℃で120コロニー得られた。これらの結果から、記載した方法で得られたDNAフラグメントの大部分は、予想したように、平滑末端であることが示される。それ故、上述のクローニング方法を用いて、本方法によって得られたDNAフラグメントのクローニングによって、十分に高い効率で、数千のクローンのライブラリーを産生することができる。
TOPOクローニング及び平滑末端ライゲーションの両方によって得られたクローンに由来するプラスミドDNAの制限酵素処理による特徴づけによって、クローンの>90%が挿入DNAを含み、挿入DNAのサイズの分布はクローニングに用いたp85nic DNAフラグメントのサイズ幅と密接に関連していることが示された(図5)。クローン化したDNA挿入断片のDNA配列によって、フラグメントは、p85nicコード配列から、実質上ランダムにサンプリングされているようであることが示される。ヌクレオチド置換はDNAシークエンシングによっても検出されず、予想されたように、本方法は本質的に変異をもたらすもので無いことが示された。大部分のクローンのDNAシークエンシングは、正確にランダムなサンプリング、変異の頻度を測定するために必要である。
誤って折りたたまれた蛋白質又は凝集した蛋白質と正確に折りたたまれた蛋白質の精製方法の選択性を評価するために、我々は 既知の可溶性特性を有する良く特徴付けられた蛋白質を用いた精製方法を用いた。Stilの可溶性C末端ドメイン(cSTil)、又は非可溶性Gsk3(全長及び触媒活性ドメイン)を発現する大腸菌BL21(DE3)細胞の培養液を集め、細胞を酵素的に溶菌してから、製品の記載どおりに、Qiagen TurboFilterを通した(図6)。この工程は細胞溶菌液を清澄し、溶菌液中の非可溶性Gskの量を著しく減らすが、可溶性cStilのレベルには影響を及ぼさなかった。Ni-NTA磁性ビーズ精製によって、非可溶性構成物の量を更に減少させた。そして、清澄した溶菌液を、96穴マイクロタイター・プレートに入れたNi-NTA磁性ビーズを用いて精製した。そして、細胞抽出液全体、turbo-filter処理した抽出液及びNi-NTA溶出液をSDS-PAGEによって解析したところ、可溶性cStilの回収率は、非可溶性組成物に比べて少なくとも100倍効率的であった。非可溶性リコンビナント蛋白質と可溶性リコンビナント蛋白質の回収率のレベルが異なることによって、この精製方法は、広いダイナミックレンジにわたって、非可溶性/誤って折りたたまれた蛋白質よりも、可溶性で正確に折りたたまれた蛋白質が高い選択性を示すことが明らかである。それ故、この精製アプローチによって、非可溶性で誤って折りたたまれたフラグメントよりも、可溶性で正確に折りたたまれた蛋白質フラグメント又はドメインを感度良く検出でき、それ故、正確に折りたたまれた蛋白質に対応する蛋白質配列の領域を同定できる。
Claims (36)
- 対象とする蛋白質の1以上の部分をコードする核酸フラグメントのライブラリーを生成し、可溶性蛋白質ドメインをコードするライブラリー中のフラグメントを同定することを含む、前記蛋白質中の可溶性ドメインについてスクリーニングする方法であり:
非天然ヌクレオチドを、非天然ヌクレオチド及び、存在するならば、それに対応する天然ヌクレオチドの相対量に関連した頻度で、増幅した核酸配列生成物へ組み込むために、非天然ヌクレオチドの存在下で、前記蛋白質をコードする核酸配列を増幅する工程;
核酸配列生成物を、非天然ヌクレオチドの存在を認識し、核酸配列生成物の切断又はその非天然ヌクレオチドの切除を行うことができる1以上の反応物と接触させ、それによって、発現ベクターへのライゲーションのための、前記蛋白質の1以上のドメイン部分をコードする核酸フラグメントを生成する工程であって、前記核酸フラグメントのライブラリーの生成が、前記核酸フラグメントを前記発現ベクターへとライゲーションし、それにより発現ベクターのライブラリーを生成することからなる、工程;
前記核酸フラグメントによってコードされる蛋白質ドメインを生成するために、核酸フラグメントのライブラリーを発現し、蛋白質ドメインを、蛋白質ドメイン及び25アミノ酸残基より短いアフィニティ・タグからなる融合体として発現する工程;及び
可溶性蛋白質ドメインを同定するために、前記アフィニティ・タグを用いて、不溶性又は誤って折りたたまれた蛋白質ドメインから可溶性融合蛋白質ドメインを分離する工程;
を含む方法。 - 核酸配列を増幅する工程を、非天然デオキシヌクレオチドのみ又は非天然及び天然ヌクレオチドの混合物中で用いて、PCRを用いて行う請求項1に記載の方法。
- 非天然ヌクレオチドがウラシル又は3−メチル アデニンである請求項2に記載の方法。
- 核酸配列が、cDNAライブラリー、RNAライブラリー又はゲノムDNAのサンプル中に存在している、請求項1から3のいずれか一項記載の方法。
- ポリペプチドの核酸フラグメントが200から1200ヌクレオチドの間である、請求項1から4のいずれか一項記載の方法。
- 核酸フラグメントを生成するために、核酸配列が平均して約2ヌクレオチドごとにサンプリングされる請求項1から5のいずれか一項記載の方法。
- 非天然ヌクレオチドの部位で核酸配列生成物の認識及び切断が可能な反応物が酵素であり、その酵素が非天然ヌクレオチドの存在を認識し、挿入された非天然ヌクレオチドの部位で又はその近辺で、その核酸配列を切断する請求項1から6のいずれか一項記載の方法。
- 酵素がDNAグリコシラーゼ又はエンドヌクレアーゼである請求項7に記載の方法。
- 非天然ヌクレオチドがデオキシウラシルであり、非天然ヌクレオチドの部位で核酸配列生成物の認識及び切断が可能な反応物がアピュリニック/アピュリミディック・エンドヌクレアーゼ(APE)であり、ウラシル−DNAグリコシラーゼ(UDG)によって触媒される請求項1から8のいずれか一項記載の方法。
- 核酸フラグメントを増幅する工程を更に含む請求項1から9のいずれか一項記載の方法。
- 蛋白質ドメインのライブラリー中で、核酸フラグメントのライブラリーから発現した蛋白質ドメインが定常的な部分、並びに、増幅及び接触工程によってサンプリングされた部分を含む、請求項1から10のいずれか一項記載の方法。
- 核酸フラグメントを発現ベクター(複数の発現ベクター)へライゲーションする工程を更に含む請求項1から11のいずれか一項記載の方法。
- 前記ポリペプチドのフラグメントを発現できる宿主細胞のライブラリーを生成するために、宿主細胞を発現ベクターで形質転換する工程を更に含む請求項12に記載の方法。
- ポリペプチドのフラグメントをコードする核酸配列を発現する工程、及び、このように生成したポリペプチドフラグメントを単離する工程を更に含む請求項13に記載の方法。
- プロテアーゼ切断部位を含んで、前記蛋白質ドメインを発現する請求項1から14のいずれか一項記載の方法。
- アフィニティ・タグを含んで、前記蛋白質ドメインを発現する請求項1から15のいずれか一項記載の方法。
- アフィニティ・タグの長さが15アミノ酸より短いペプチドである請求項16に記載の方法。
- アフィニティ・タグが蛋白質ドメインのC末端に融合している請求項16又は17に記載の方法。
- アフィニティ・タグがポリヒスチジン、Flag又はGluエピトープ、S-tag、カルモジュリン結合ペプチド又はリボヌクレアーゼSである請求項16から18のいずれか一項記載の方法。
- アフィニティ・タグがHis6-tagである請求項19に記載の方法。
- 可溶性蛋白質ドメインを細胞から放出する工程を更に含む請求項12から20のいずれか一項記載の方法。
- 蛋白質を放出する工程が非変性条件下で行われる請求項21に記載の方法。
- 非変性条件が酵素又は非変性界面活性剤の使用を含むことである請求項22に記載の方法。
- 壊れなかった細胞、細胞細片及び不溶性物質を選別して分ける工程を更に含む請求項12から23のいずれか一項記載の方法。
- 遠心分離によって細胞溶解液を清澄する工程を更に含む請求項12から23のいずれか一項記載の方法。
- 異なる蛋白質で形質転換させた細胞を、アフィニティー・クロマトグラフィーによって、並行して精製する工程を更に含む請求項12から25のいずれか一項記載の方法。
- 発現させた蛋白質ドメインを、固相上に固定されたアフィニティ・タグの結合パートナーを有する固相と接触させることによって、可溶性蛋白質ドメインを分離する工程を行う請求項1から26のいずれか一項記載の方法。
- 前記結合パートナーが:
(a)ポリヒスチジン・アフィニティ・タグに結合するためのNi2+又はCo2+のような金属イオン; 又は
(b)Flag又はGluエピトープ・アフィニティ・タグに結合するための抗Flag抗体; 又は
(c)S-tagアフィニティ・タグに結合するためのストレプトアビジン; 又は
(d)カルモジュリン結合ペプチド・アフィニティ・タグに結合するためのCa2+存在下でのカルモジュリン; 又は
(e)リボヌクレアーゼSアフィニティ・タグに結合するためのアポリボヌクレアーゼS;である請求項27に記載の方法。 - 可溶性蛋白質ドメインの存在をアッセイする工程を更に含む請求項1から28のいずれか一項記載の方法。
- アッセイの工程が抗タグELISA、SDS-PAGE又はLC-ESI-MSを用いて行われる請求項29に記載の方法。
- 可溶性蛋白質ドメインのアッセイの工程が、1以上の前記蛋白質ドメインの蛋白質発現レベルを定量する工程を含む請求項29又は30に記載の方法。
- 可溶性蛋白質ドメインの同定又は配列決定を更に含む請求項1から31のいずれか一項記載の方法。
- フラグメント又はドメインの前記ライブラリーを:
(a)候補化合物がライブラリー内に存在する蛋白質フラグメント又はドメインと結合するか否か、及び/又は、ライブラリー内に存在する蛋白質フラグメント又はドメインの活性を調整するか否かを決定するために、1以上の候補化合物; 及び/又は
(b)ライブラリーに存在する蛋白質フラグメント又はドメインがテスト蛋白質に結合するか否か、及び/又は、テスト蛋白質の活性を調整するか否かを決定するために、1以上のテスト蛋白質;
と接触させる工程を更に含む請求項1から32のいずれか一項記載の方法。 - ライブラリーに存在する蛋白質フラグメント又はドメインの間で、結合又は活性の調整が生じているか否かを決定するために、可溶性蛋白質フラグメント又はドメインの2以上のライブラリーを接触させる工程を更に含む請求項1から33のいずれか一項記載の方法。
- ライブラリーを構築するのに用いた蛋白質のどの部分が、結合及び生物活性に関係しているかを決定するために用いられる、請求項34に記載の方法。
- リガンドとレセプター、酵素と基質、抗体と抗原、又は低分子と蛋白質との間の結合を決定するために使用される請求項33から35のいずれか一項記載の方法。
