Abstract
Description

クラスター化して規則的な配置の短い回文配列リピート(clustered regularly interspaced short palindromic repeats)(CRISPR)およびCRISPR関連(Cas)タンパク質の応用は、ゲノム編集を可能にすることにより、分子生物学に革命を起こした。CRISPRによる遺伝子編集は、新しい科学的ツールを生み出し、臨床上問題となる変異を矯正し、新しい細胞ベースの免疫療法を工学的に作出する潜在力を持つ、強力で実用的なツールである。

内在性細胞表面タンパク質(例えば内在性TCR)がCARまたは外因性タンパク質(例えば外因性細胞内または細胞表面タンパク質(例えば外因性TCR))で置き換えられている細胞は、当技術分野において利用可能な種々の技法を用いて選択することができる。本方法は、内在性細胞表面タンパク質(例えば内在性TCR)を発現しない改変細胞を選択することにより、CARまたは外因性タンパク質(例えば外因性細胞内または細胞表面タンパク質(例えば外因性TCR))ノックインを有する細胞の濃縮も行っている。いくつかの態様において、本選択方法は、内在性細胞表面タンパク質を依然として発現する未改変T細胞を標的とし、それらを選択的に取り出して、CARまたは外因性タンパク質(例えば外因性細胞内または細胞表面タンパク質)を発現する改変T細胞を上清に残す。これを陰性選択ともいう。陰性選択の場合、選択方法は、所望でない成分(例えば改変しようとしている内在性細胞表面タンパク質)を標的とし、所望の改変T細胞集団はそのままにしておく。いくつかの態様において、陰性選択は、陽性選択よりも効率よく(細胞の損失が少なく)、細胞に対する細胞傷害性が低く、速い。陽性選択の場合、選択方法は、所望の成分または改変T細胞に導入される成分(例えばCAR、外因性タンパク質(例えば外因性細胞内または細胞表面タンパク質)、またはCARもしくは外因性タンパク質(例えば外因性細胞内または細胞表面タンパク質)と共発現されるタンパク質)を標的とする。さらにまた、CARまたは外因性タンパク質を標的とする陽性選択は、T細胞の抗腫瘍活性にとって有害なT細胞活性化につながる場合がある。さらに、CARと共発現されうるタンパク質、例えば切断型EGFRを標的とする陽性選択には、HDRTのサイズを増加させることが必要になり、それはノックイン効率および細胞生存性に負の影響を有しうる。
Casタンパク質はガイドRNA(gRNA)によってその標的核酸にガイドされうる。gRNAは、天然の二成分(two-piece)ガイドRNA(crRNAおよびtracrRNA)を二成分gRNAまたは単一連続配列に工学的に操作したものである。gRNAは、Casタンパク質を標的核酸に向かわせるガイド配列(例えばgRNAのcrRNA相当部分)と、Casタンパク質と相互作用するスキャフォールド配列(例えばgRNAのtracrRNA相当部分)とを含有することができる。gRNAはソフトウェアを用いて選択することができる。非限定的な一例として、gRNAを選択するために考慮すべき事項には、例えば使用するCasタンパク質のためのPAM配列、およびオフターゲット改変を最小限に抑えるための戦略が含まれうる。NUPACK(登録商標)およびCRISPR Design Toolなどのツールは、gRNAを調製するための配列を提供し、標的改変効率を評価しおよび/またはオフターゲット部位における切断を評価することができる。本明細書に記載するように、内在性細胞表面タンパク質ゲノム座位(例えばTRACゲノム座位)中でgRNAが標的とする場所は、高レベルなHDRおよび低レベルなNHEJを促進する上で重要である。さらに、いかなる理論にも束縛されないが、細胞表面タンパク質座位(例えばTRAC座位)中のイントロン領域またはその一部分を標的とするgRNAを使用することは、高レベルのHDRおよび低レベルのNHEJにつながりうる。特定態様において、細胞表面タンパク質座位(例えばTRAC座位)中の領域を標的とするgRNAは、SEQ ID NO:2~9およびSEQ ID NO:17~52のいずれか一つの配列を有することができる。いくつかの態様において、TRAC座位中の一領域を標的とするgRNAは、SEQ ID NO:2~9のいずれか一つの配列を有しうる。
gRNA中のガイド配列は標的核酸内の特異的配列に相補的でありうる。標的核酸配列の3'端にはPAM配列が続きうる。PAM配列の上流およそ20ヌクレオチドが標的核酸である。一般にCas9タンパク質またはそのバリアントは、PAM配列の約3ヌクレオチド上流を切断する。gRNA中のガイド配列は標的核酸のどちらかの鎖に相補的であることができる。
gRNA中のスキャフォールド配列は、Casタンパク質またはそのバリアントと相互作用するタンパク質結合配列として役立つことができる。いくつかの態様において、gRNA中のスキャフォールド配列は、互いにハイブリダイズして二本鎖RNAデュプレックス(double-stranded RNA duplex:dsRNAデュプレックス)を形成する2つの相補的なヌクレオチドストレッチを含むことができる。スキャフォールド配列は、下ステム(lower stem)、バルジ(bulge)、上ステム(upper stem)、ネクサス(nexus)および/またはヘアピン(hairpin)などの構造を有しうる。いくつかの態様において、gRNA中のスキャフォールド配列は、約90~約120、例えば約90~約115、約90~約110、約90~約105、約90~約100、約90~約95、約95~約120、約100~約120、約105~約120、約110~約120、または約115~約120個の核酸であることができる。
いくつかの態様において、Casタンパク質はヌクレアーゼ活性を有する。例えばCasタンパク質は標的核酸を切断することによって標的核酸を改変することができる。切断された標的核酸は次に、近くのHDRTとの相同組換えを起こすことができる。例えばCasタンパク質は、標的核酸中のある場所で、一方または両方の鎖の切断を指示することができる。Casタンパク質の非限定的な例として、Cas1、Cas1B、Cas2、Cas3、Cas4、Cas5、Cas6、Cas7、Cas8、Cas9(Csn1およびCsx12としても知られる)、Cas10、Csy1、Csy2、Csy3、Cse1、Cse2、Csc1、Csc2、Csa5、Csn2、Csm2、Csm3、Csm4、Csm5、Csm6、Cmr1、Cmr3、Cmr4、Cmr5、Cmr6、Csb1、Csb2、Csb3、Csx17、Csx14、Csx10、Csx16、CsaX、Csx3、Csx1、Csx15、Csf1、Csf2、Csf3、Csf4、Cpf1、それらのホモログ、それらのバリアント、それらの変異体、およびそれらの誘導体が挙げられる。Casタンパク質には3つの主要タイプ(I型、II型およびIII型)と、5種のI型、3種のII型および2種のIII型タンパク質を含む10種のサブタイプがある(例えばHochstrasser and Doudna,Trends Biochem Sci,2015:40(1):58-66参照)。II型Casタンパク質には、Cas1、Cas2、Csn2、Cas9、およびCfp1が含まれる。これらのCasタンパク質は当業者に公知である。例えば、化膿性レンサ球菌(Streptococcus pyogenes)野生型Cas9ポリペプチドのアミノ酸配列はNBCIリファレンス配列番号NP_269215などに示されており、ストレプトコッカス・サーモフィルス(Streptococcus thermophilus)野生型Cas9ポリペプチドのアミノ酸配列はNBCIリファレンス配列番号WP_011681470などに示されている。
本明細書に記載の組成物のいくつかの態様では、例えばCasタンパク質とgRNAのリボヌクレオタンパク質複合体(RNP)の安定性および編集効率を改良するために、アニオン性ポリマーを組成物に加えることができる。いくつかの態様において、Casタンパク質(例えばCas9タンパク質)を含有する組成物またはCasタンパク質(例えばCas9タンパク質)とgRNAのRNP複合体を含有する組成物へのアニオン性ポリマーの添加は、Casタンパク質またはRNP複合体を安定化し、凝集を防止することができ、それが高いヌクレアーゼ活性および編集効率につながる。いかなる理論にも束縛されないが、アニオン性ポリマー(例えばPGA)は、Casタンパク質と好ましく相互作用しうる。すなわち、アニオン性ポリマー(例えばPGA)は、(生理的pHにおいて)正に荷電しているCas9タンパク質と好ましく相互作用し、RNP複合体を分散粒子へと安定化し、凝集を防止し、ヌクレアーゼの編集活性および編集効率を改良しうる。アニオン性ポリマーは水溶性であることができる。アニオン性ポリマーは生物学的に不活性であることができる。いくつかの局面において、アニオン性ポリマーはDNA配列ではない。アニオン性ポリマーは、完全なまたは実質的な機能性を保ったまま、凍結/融解サイクル操作を受けることが可能でありうる。アニオン性ポリマーは、完全なまたは実質的な機能性を保ったまま、凍結乾燥することができる。アニオン性ポリマーは、15,000~50,000kDa(例えば15,000~45,000kDa、15,000~40,000kDa、15,000~35,000kDa、15,000~30,000kDa、15,000~25,000kDa、15,000~20,000kDa、20,000~50,000kDa、25,000~50,000kDa、30,000~50,000kDa、35,000~50,000kDa、40,000~50,000kDa、または45,000~50,000kDa)の分子量を有することができる。アニオン性ポリマーはポリグルタミン酸(PGA)であることができる。いくつかの態様では、アニオン性ポリマーの代わりにまたはアニオン性ポリマーに加えて、一本鎖ドナーオリゴヌクレオチド(ssODN)を使用することができる。ssODNの例は、例えばOkamoto et al.,Scientific Report 9:4811,2019およびHu et al.,Nucleic Acids,17:P198,2019に記載されている。
細胞培養
Trima Accelアフェレーシス後の白血球低減チャンバ残留物から、健常ヒトドナーの初代成人細胞を得た。SepMateチューブ(STEMCELL)を(製造者の説明書に従って)使用し、Ficoll-Paque(GE Healthcare)遠心分離によって、末梢血単核球を単離した。次に、EasySepバルク(CD3+)T細胞単離キット(STEMCELL)を(製造者の説明書に従って)使用し、磁気陰性選択によって、リンパ球をさらに単離した。
Cas9 RNPはエレクトロポレーションの直前に調剤した。合成CRISPR RNA(crRNA)およびトランス活性化crRNA(tracrRNA)を化学合成し(Dharmacon)、160μMの濃度でIDTデュプレックス緩衝液(IDT duplex buffer)に再懸濁し、小分けして-80℃で貯蔵した。gRNAを作るために、crRNAとtracrRNAのアリコートを融解し、1:1 v/v混合し、37℃で30分間のインキュベーションによってアニールさせることで、80μM gRNA溶液を形成させた。Cas9-NLSはUniversity of California Berkeley QB3 MacroLabから購入した。RNPを作るために、gRNAを40μM Cas9-NLSタンパク質と1:1 v/v混合することで、gRNA:Cas9のモル比を2:1にした。5~50kDa PGA(Sigma)を100mg・ml-1になるように水に再懸濁し、滅菌濾過し、調製したばかりのgRNAと0.8:1の体積比で混合してから、gRNA:PGA:Cas9の最終体積比が1:0.8:1になるようにCas9タンパク質との複合体を形成させた。
P2A-BCMA-CAR-P2Aインサートを挟む左相同性アームと右相同性アームとをコードする長い二本鎖HDRテンプレートをpUC19プラスミドにクローニングし、次にこれをPCRアンプリコンを生成させるためのテンプレートとして使用した。左相同性アームおよび右相同性アーム±追加のgRNA特異的シャトルを標的とするPCRプライマーを使って、KAPA HiFiポリメラーゼ(Kapa Biosystems)でHDRTを増幅した。ssDNAを生成させるために、リバースプライマー上に5'ビオチン化を含めた。PCR産物をSPRIビーズクリーンアップによって精製し、NanoDrop分光測光器(Thermo Fisher)で吸光度によって測定して0.5~2μg・μl-1になるように、水に再懸濁した。ビオチン化PCR産物をストレプトアビジン結合磁性ビーズと共にインキュベートし、125mM NaOHで変性させることにより、ssDNAを生成させた。遊離の非ビオチン化鎖を含有する上清を、1×TE中の60mM酢酸ナトリウムpH5.2で中和した。ssDNAをSPRIビーズ精製によって濃縮し、0.5~2μg・μl-1になるように水に再懸濁した。長いssDNAバックボーンを対応する5'および3'相補的オリゴヌクレオチドと共に1:1:1のモル比でインキュベートすることによって、ssDNAシャトルコンストラクトを生成させた。
記載したモル量のHDRテンプレートを、50pmolのRNP/エレクトロポレーションと混合し、少なくとも15分間インキュベートしてから、細胞と混合して細胞へのエレクトロポレーションを行った。96ウェルフォーマット4D-Nucleofector(Lonza)でのエレクトロポレーションの直前に、細胞を90gで10分間、遠心分離し、培地を吸引し、0.75×106細胞あたり20μlの緩衝液を使って、細胞をエレクトロポレーション緩衝液P3(Lonza)に再懸濁した。パルスコードEH-115で細胞をエレクトロポレーションした。エレクトロポレーション後は直ちに、80μLの成長培地をエレクトロポレーションウェルに直接加えることによって細胞をレスキューし、10~20分インキュベートしてから、取り出し、0.5~1.0×106細胞・ml-1になるように、成長培地に希釈した。48時間ごとに新鮮な成長培地とサイトカインを追加した。
上述の方法に続いて、以下に列挙するgRNA配列を、TCR、B2Mタンパク質またはCD4タンパク質をノックアウトし、TRAC座位、B2M座位またはCD4座位にGFPをノックインする能力について試験した。活性化T細胞にCas9と表示のgRNAとをエレクトロポレーションした。細胞表面タンパク質破壊はフローサイトメトリーによって測定した。ゲノム切断効率はサンガーシーケンシングとTIDE解析によって測定した。
多重同時イントロンノックインを、B2MイントロンターゲティングG576(SEQ ID NO:34)およびTRACイントロンターゲティングG527(SEQ ID NO:3)で行った。T細胞にB2MイントロンターゲティングG576(SEQ ID NO:34)をエレクトロポレーションし、TRACイントロンターゲティングG527(SEQ ID NO:3)をrAAVで形質導入した。内在性B2Mイントロンには切断型神経成長因子受容体(NGFR)を挿入し、内在性TRACイントロンにはBCMA-CARを挿入した。図10における上側の条件は、濃縮前の生存T細胞における二重陽性細胞(NGFRおよびBCMA-CAR陽性)を示している。図10における下側の条件は、陰性選択によってTCR陰性およびB2M陰性生存T細胞を選択する(すなわちTCRおよびB2M陰性精製を模倣する)ためのゲーティング戦略を表す。図10に示すように、陰性選択は、無精製集団と比較した場合に、二重陽性細胞(NGFRとBCMA-CARをどちらも発現する細胞)の20倍超の濃縮をもたらした。

- 相同組換え修復テンプレート(HDRT)をさらに含む、請求項1~3のいずれか一項記載の組成物。
- 少なくとも1つのCasタンパク質標的配列が前記HDRTに融合している、請求項4記載の組成物。
- 2つのCasタンパク質標的配列が前記HDRTに融合している、請求項4~6のいずれか一項記載の組成物。
- 第1のCasタンパク質標的配列が前記HDRTの5'末端に融合しており、第2のCasタンパク質標的配列が前記HDRTの3'末端に融合している、請求項7記載の組成物。
- 前記Casタンパク質標的配列が相補的ポリヌクレオチド配列にハイブリダイズして二本鎖デュプレックスを形成する、請求項4~8のいずれか一項記載の組成物。
- 前記HDRTが一本鎖HDRTである、請求項4~9のいずれか一項記載の組成物。
